The buckling instabilities of core-shell systems, comprising an interior elastic sphere, attached to an exterior shell, have been proposed to underlie myriad biological morphologies. To fully discuss such systems, however, it is important to properly understand the elasticity of the spherical core. Here, by exploiting well-known properties of the solid harmonics, we present a simple, direct method for solving the linear elastic problem of spheres and spherical voids with surface deformations, described by a real spherical harmonic. We calculate the corresponding bulk elastic energies, providing closed-form expressions for any values of the spherical harmonic degree (l), Poisson ratio, and shear modulus. We find that the elastic energies are independent of the spherical harmonic index (m). Using these results, we revisit the buckling instability experienced by a core-shell system comprising an elastic sphere, attached within a membrane of fixed area, that occurs when the area of the membrane sufficiently exceeds the area of the unstrained sphere [C. Fogle, A. C. Rowat, A. J. Levine and J. Rudnick, Phys. Rev. E 88, 052404 (2013)]. We determine the phase diagram of the core-shell sphere's shape, specifying what value of l is realized as a function of the area mismatch and the core-shell elasticity. Since 2010, the Yale physics department has offered a novel calculus-based introductory physics for the life science (IPLS) sequence, that re-imagines the IPLS syllabus to include a selection of biologically and medically relevant topics, that are highly meaningful to its audience of biological science and premedical undergraduates. The first semester, in particular, differs considerably from traditional first-semester introductory physics. Here, we highlight the novel aspects of Yale's first-semester course, and describe student feedback about the course, including a comparison between how students evaluate the course and how they evaluate courses with a traditional syllabus, and how students' perceptions of the relevance of physics to biology and medicine are affected by having taken the course., Comment: 9 pages, 5 figures

Two synthetic gene circuits -- the genetic toggle switch and the repressilator -- are analyzed quantitatively and discussed in the context of an educational module on gene circuits and feedback that constitutes the final topic of a year-long introductory physics sequence, aimed at biology and premedical undergraduate students. The genetic toggle switch consists of two genes, each of whose protein product represses the other's expression, while the repressilator consists of three genes, each of whose protein product represses the next gene's expression. Analytic, numerical, and electronic treatments of the genetic toggle switch shows that this gene circuit realizes bistability. A simplified treatment of the repressilator reveals that this circuit can realize sustained oscillations. In both cases, a "phase diagram" is obtained, that specifies the region of parameter space in which bistability or oscillatory behavior, respectively, occurs.

By monitoring multiple molecular transitions, force-clamp and trap-position-clamp methods have led to precise determinations of the free energies and free energy landscapes for molecular states populated in equilibrium at the same or similar forces. Here, we present a powerful new elaboration of the force-clamp and force-jump methods, applicable to transitions far from equilibrium. Specifically, we have implemented a live jump detection and force-clamp algorithm that intelligently adjusts and maintains the force on a single molecule in response to the measured state of that molecule. We are able to collect hundreds of individual molecular transitions at different forces, many times faster than previously, permitting us to accurately determine force-dependent lifetime distributions and reaction rates. Application of our method to unwinding and rewinding the nucleosome inner turn, using optical tweezers reveals experimental lifetime distributions that comprise a statistically-meaningful number of transitions, and that are accurately single exponential. These measurements significantly reduce the error in the previously measured rates, and demonstrate the existence of a single, dominant free energy barrier at each force studied. A key benefit of the molecular yoyo method for nucleosomes is that it reduces as far as possible the time spent in the tangentially-bound state, which minimizes the loss of nucleosomes by dissociation., Comment: 10 pages, 9 figures

A simple model for the force-dependent unwinding and rewinding rates of the nucleosome inner turn is constructed and quantitatively compared to the results of recent measurements [A. H. Mack et al., J. Mol. Biol. 423, 687 (2012)]. First, a coarse-grained model for the histone-DNA free energy landscape that incorporates both an elastic free energy barrier and specific histone-DNA bonds is developed. Next, a theoretical expression for the rate of transitions across a piecewise linear free energy landscape with multiple minima and maxima is presented. Then, the model free energy landscape, approximated as a piecewise linear function, and the theoretical expression for the transition rates are combined to construct a model for the force-dependent unwinding and re-winding rates of the nucleosome inner turn. Least-mean-squares fitting of the model rates to the rates observed in recent experiments rates demonstrates that this model is able to well describe the force-dependent unwinding and rewinding rates of the nucleosome inner turn, observed in the recent experiments, except at the highest forces studied, where an additional ad hoc term is required to describe the data, which may be interpreted as an indication of an alternate high-force nucleosome disassembly pathway, that bypasses simple unwinding. The good agreement between the measurements and the model at lower forces demonstrates that both specific histone-DNA contacts and an elastic free energy barrier play essential roles for nucleosome winding and unwinding, and quantifies their relative contributions.

Three, interrelated biologically-relevant examples of biased random walks are presented: (1) A model for DNA melting, modelled as DNA unzipping, which provides a way to illustrate the role of the Boltzmann factor in a venue well-known to biology and pre-medical students; (2) the activity of helicase motor proteins in unzipping double-stranded DNA, for example, at the replication fork, which is an example of a Brownian ratchet; (3) force generation by actin polymerization, which is another Brownian ratchet, and for which the force and actin-concentration dependence of the velocity of actin polymerization is determined.

We use X-ray Photon Correlation Spectroscopy (XPCS) to probe the dynamics of colloidal particles in polycrystalline ice. During freezing, the dendritic ice morphology and rejection of particles from the ice created regions of high-particle-density, where some of the colloids were forced into contact and formed disordered aggregates. We find that the particles in these high density regions underwent ballistic motion coupled with both stretched and compressed exponential decays of the intensity autocorrelation function, and that the particles' characteristic velocity increased with temperature. We explain this behavior in terms of ice grain boundary migration.

During directional solidification of the solvent in a colloidal suspension, the colloidal particles segregate from the growing solid, forming high-particle-density regions with structure on a hierarchy of length scales ranging from that of the particle-scale packing to the large-scale spacing between these regions. Previous work has concentrated mostly on the medium- to large-length scale structure, as it is the most accessible and thought to be more technologically relevant. However, the packing of the colloids at the particle-scale is an important component not only in theoretical descriptions of the segregation process, but also to the utility of freeze-cast materials for new applications. Here we present the results of experiments in which we investigated this structure across a wide range of length scales using a combination of small angle x-ray scattering and direct optical imaging. As expected, during freezing the particles were concentrated into regions between ice dendrites forming a microscopic pattern of high- and low-particle-density regions. X-ray scattering indicates that the particles in the high density regions were so closely packed as to be touching. However, the arrangement of the particles does not conform to that predicted by standard inter-particle pair potentials, suggesting that the particle packing induced by freezing differs from that formed during equilibrium densification processes., Comment: 32 pages, 7 figures

The onset of structural arrest and glass formation in a concentrated suspension of silica nanoparticles in a water-lutidine binary mixture near its consolute point is studied by exploiting the near-critical fluid degrees of freedom to control the strength of an attraction between particles and multispeckle x-ray photon correlation spectroscopy to determine the particles' collective dynamics. This model system undergoes a glass transition both on cooling and on heating, and the intermediate liquid realizes unusual logarithmic relaxations. How vitrification occurs for the two different glass transitions is characterized in detail and comparisons are drawn to recent theoretical predictions for glass formation in systems with attractive interactions., Comment: 4 pages, 4 figures

Multispeckle x-ray photon correlation spectroscopy was employed to characterize the slow dynamics of a colloidal suspension formed by highly-charged, nanometer-sized disks. At scattering wave vectors $q$ corresponding to interparticle length scales, the dynamic structure factor follows a form $f(q,t) \sim \exp[-(t/\tau)^{\beta}$], where $\beta \approx$ 1.5. The characteristic relaxation time $\tau$ increases with the sample age $t_a$ approximately as $\tau \sim t_a^{1.8}$ and decreases with $q$ approximately as $\tau \sim q^{-1}$. Such a compressed exponential decay with relaxation time that varies inversely with $q$ is consistent with recent models that describe the dynamics in disordered elastic media in terms of strain from random, local structural rearrangements. The amplitude of the measured decay in $f(q,t)$ varies with $q$ in a manner that implies caged particle motion at short times. The decrease in the range of this motion and an increase in suspension conductivity with increasing $t_a$ indicate a growth in the interparticle repulsion as the mechanism for internal stress development implied by the models., Comment: 4 pages, includes 4 postscript figures; accepted for publication in Phys Rev Lett

The orientational distribution function of the nematic phase of the semi-flexible rod-like virus fd is measured by x-ray diffraction as a function of concentration and ionic strength. The angular distribution of the scattered intensity from a single-domain nematic phase of fd arises from only the single particle orientational distribution function at high angle but it also includes spatial and orientational correlations at low angle. Experimental measurements of the orientational distribution function from both the interparticle and intraparticle scattering were made to test whether the correlations present in interparticle scatter influence the measurement of the single particle orientational distribution function. It was found that the two types of scatter yield consistent values for the nematic order parameter. It was also found that x-ray diffraction is insensitive to the orientational distribution function's precise form, and the measured angular intensity distribution is described equally well by both Onsager's trial function and a Gaussian. At high ionic strength the order parameter S of the nematic phase coexisting with the isotropic phase approaches theoretical predictions for long semi-flexible rods S=0.55, but deviations from theory increase with decreasing ionic strength. The concentration dependence of the nematic order parameter was also found to better agree with theoretical predictions at high ionic strength, indicating that electrostatic interactions have a measurable effect on the nematic order parameter. The measured x-ray order parameters are also shown to be proportional to the measured birefringence and the saturation birefringence of fd is measured, enabling a simple, inexpensive way to measure the order parameter., Comment: 13 pages, 11 figures. High-purity and homogeneous YBa2Cu3Oy single crystals with carrier doping level near the AFM-SC boundary have been obtained in the oxygen content range between y = 6.340 and 6.370. The crystals are ortho-II phase at room temperature and undergo the orthorhombic to tetragonal transition at about 140_Degree_C. They show sharp superconducting transitions, with Tc between 4 and 20 K. Tc changes by 0.8 K when the oxygen content y is changed by 0.001, and is also sensitive to annealing conditions near room temperature, due to the dependence of doping on oxygen ordering correlation lengths. Crystals with oxygen content y lower than 6.345 are non-superconducting., Comment: 6 pages

We report a statistical analysis of the static speckle produced by illuminating a disordered aerogel sample by a nominally coherent x-ray beam at wiggler beamline X25 at the National Synchrotron Light Source. The results of the analysis allow us to determine that the coherence delivered to the X25 hutch is within 35% of what is expected.
