Proteolyse-Targeting-Chimeras (PROTACs) welche in der Lage sind einen Protein- PROTAC-Ligase-Komplex zu bilden, welcher zum proteolytischen Abbau des Pro- teins führt. Bisher konzentrierten sich die meisten Studien auf einen strukturbasierte PROTAC-Designansatz, während sich nur wenige ausschließlich auf die in-silico Modellierung fokussierten. Diese Arbeit konzentriert sich auf die in-silico Model- lierung ternärer PROTAC-Komplexe unter Verwendung einer von Drummond und Williams entwickelten Methode. Diese Methode wird auf die ATPase-Untereinheit SMARCA2, als Zielprotein, und von-Hippel-Lindau (VHL) als E3-Ligase angewen- det. Zehn verschiedene dieser SMARCA2/VHL PROTAC-Röntgenkristallstrukturen wurden mit einem neu generierten Workflow modelliert und analysiert. Um die Effizienz der Modellierungsmethode zu evaluieren wurde von Drummond und Williams eine so genannte "hit rate" berechnet. Basierend auf dem Cα RMSD einer Konformation zu ihrer Referenzstruktur wurde ermittelt ob eine Konformation ihrer Röntgenkristallstruktur ähnelt. Wie sich bei genauerer Untersuchung her- ausstellte ist dieses Kriterium etwas zu grob formuliert und wurde optimiert. Indem nur die Cα Atome im Umkreis um das PROTAC in die RMSD Berechnung einfließen konnten optisch bessere, kristallähnlichere, Konformationen herausgefiltert werden. Außer diesen zwei RMSD Kriterien wird noch ein neuer geometrischen Deskrip- tor vorgestellt. Dieser besteht aus fünf Winkeln und einer Distanz. Die Differenz dieser errechneten Variablen zu den zugehörigen Referenzvariablen werden aufsum- miert und bilden den "geometric score". Darüber hinaus zeigt diese Arbeit, dass eine positive Korrelation zwischen der Anzahl, der unter einer definierten Energieschwelle liegenden Konformationen, und der komplexen Stabilität eines PROTAC besteht. Wenn viele Konformationen unter dieser Schwelle liegen ist es sehr wahrschein- lich, dass es sich um einen stabilen Komplex handelt. Dieses Wissen kann im Design Prozess genutzt werden. Manchmal ist die PROTAC Synthese schwierig oder zeitaufwändig. In diesem Fall können potenzielle Kandidaten modelliert und beurteilt werden, ob sie einen stabilen Komplex bilden oder nicht. Proteolysis targeting chimeras (PROTACs) are a new emerging class of drug molecules that can simultaneously bind to an E3-ligase and a target protein, forming a target- PROTAC-ligase ternary complex, leading to proteolytic degradation. So far, many studies focused on structure-based PROTAC design while only a few were entirely based on in-silico modelling. This study focuses on in-silico modeling of ternary PROTAC complexes using a method developed by Drummond and Williams. The published modelling method is applied to the ATPase subunit SMARCA2 as protein of interest and von-Hippel-Lindau (VHL) as E3 ligase. Ten different PROTAC x-ray crystal structures were tested using a newly generated workflow. After a successful modelling run one receives hundreds of possible conformations. Reducing the number to a workable load is one of the main goals of every in-silico modelling approach. The authors of the used method calculated a hit rate based on Cα RMSD, a criterion which is often used in the field of docking to determine if two proteins are similar. After closer investigation this criterion appeared to be not suitable if PROTACs are involved because they have almost no impact in the score. Therefore, a new criterion, called binding site RMSD, was established. Beside RMSD based criteria also the idea of a novel geometric score is presented which, however, still needs further fine-tuning. Furthermore, this study showed that there is a positive correlation between num- ber of conformations generated under a defined energy threshold and the complex stability of a PROTAC. If many conformations are below the energy threshold the complex is likely stable. This knowledge can be used in the PROTAC design process. Passive immunotherapy with monoclonal antibodies represents a cornerstone of human anticancer therapies, but has not been established in veterinary medicine yet. As the tumor-associated antigen EGFR (ErbB-1) is highly conserved between humans and dogs, and considering the effectiveness of the anti-EGFR antibody cetuximab in human clinical oncology, we present here a "caninized" version of this antibody, can225IgG, for comparative oncology studies. Variable region genes of 225, the murine precursor of cetuximab, were fused with canine constant heavy gamma and kappa chain genes, respectively, and transfected into Chinese hamster ovary (CHO) DUKX-B11 cells. Of note, 480 clones were screened and the best clones were selected according to productivity and highest specificity in EGFR-coated ELISA. Upon purification with Protein G, the recombinant cetuximab-like canine IgG was tested for integrity, correct assembly, and functionality. Specific binding to the surface of EGFR-overexpressing cells was assessed by flow cytometry and immunofluorescence; moreover, binding to canine mammary tissue was demonstrated by immunohistochemistry. In cell viability and proliferation assays, incubation with can225IgG led to significant tumor cell growth inhibition. Moreover, this antibody mediated significant tumor cell killing via phagocytosis in vitro. We thus present here, for the first time, the generation of a canine IgG antibody and its hypothetical structure. On the basis of its cetuximab-like binding site, on the one hand, and the expression of a 91% homologous EGFR molecule in canine cancer, on the other hand, this antibody may be a promising research compound to establish passive immunotherapy in dog patients with cancer.
