3. Ordinal Conditional Entropy Displays Reveal Intrinsic Characteristics of the Rosenberg Self-Esteem Scale

Individual subjects’ ratings neither are metric nor have homogeneous meanings, consequently digital- labeled collections of subjects’ ratings are intrinsically ordinal and categorical. However, in these situations, the literature privileges the use of measures conceived for numerical data. In this paper, we discuss the exploratory theme of employing conditional entropy to measure degrees of uncertainty in responding to self-rating questions and that of displaying the computed entropies along the ordinal axis for visible pattern recognition. We apply this theme to the study of an online dataset, which contains responses to the Rosenberg Self-Esteem Scale. We report three major findings. First, at the fine scale level, the resultant multiple ordinal-display of response-vs-covariate entropy measures reveals that the subjects on both extreme labels (high self-esteem and low self-esteem) show distinct degrees of uncertainty. Secondly, at the global scale level, in responding to positively posed questions, the degree of uncertainty decreases for increasing levels of self-esteem, while, in responding to negative questions, the degree of uncertainty increases. Thirdly, such entropy-based computed patterns are preserved across age groups. We provide a set of tools developed in R that are ready to implement for the analysis of rating data and for exploring pattern-based knowledge in related research.

We report here two genome-wide CRISPR screens carried out to identify genes that when knocked out, alter levels of lysosomal cholesterol or bis(monoacylglycero)phosphate. In addition, these screens were also carried out under conditions of NPC1 inhibition to identify modifiers of NPC1 function in lysosomal cholesterol export. The screens confirm tight co- regulation of cholesterol and bis(monoacylglycero)phosphate levels in cells, and reveal an unexpected role for the ER-localized, SNX13 protein as a negative regulator of lysosomal cholesterol export. In the absence of NPC1 function, SNX13 knockout decreases lysosomal cholesterol, and is accompanied by triacylglycerol-rich lipid droplet accumulation and increased lysosomal bis(monoacylglycero)phosphate. These experiments provide unexpected insight into the regulation of lysosomal lipids and modification of these processes by novel gene products.SUMMARYGenome-wide CRISPR screens carried out with and without NPC1 function identify shared pathways that coordinately control lysosomal cholesterol and bis(monoacylglycero)phosphate. ER-localized SNX13 protein plays an unexpected regulatory role in modifying NPC1 function to regulate cellular cholesterol localization.

- Abstract
In Plasmodium falciparum-infected humans, parasites escape from splenic clearance and cause severe or chronic symptoms partly through the action of the variable surface antigens expressed on the surfaces of infected erythrocytes, called P. falciparum erythrocyte membrane protein 1 (PfEMP1). PfEMP1 that interact with human Cluster of Differentiation 36 (CD36) receptor mediate the most common adhesion phenotype found in infected erythrocytes. Here the first crystal structure of CD36 in complex with a PfEMP1 CIDR domain is presented. Together with sequence analysis and biophysical data, it shows how parasite PfEMP1 proteins are able to diversify hugely while retaining a chemically conserved CD36 binding surface. This reveals insight into the structure and function of CD36 and shows how the parasite targets a region of CD36 that is critical for its physiological role, avoiding mutations in host receptors that would prevent parasite binding. Repetitive interspersed family proteins (RIFINs) are the most abundant variant surface antigens in P. falciparum. However, unlike the well-studied PfEMP1, the function of RIFIN remains unclear. Recently, a subset of human antibodies was identified from malaria-endemic areas that can recognise varied RIFINs. These antibodies have the unique feature of the insertion of a human receptor, LAIR1 (CD305), into the third complementarity-determining region of their heavy chain. Here, the first structure of one of these unusual LAIR1-containing antibodies is presented. It reveals that the CDR loops are mostly occluded by the insert and form a surface that positions LAIR1 for antigen binding. The variable regions of the antibody therefore no longer perform their classical role in antigen recognition. Instead they act as an adaptor between a human LAIR1 insert with antigen binding properties and the immune-modulatory antibody constant regions.

We report on a search for the trilepton decay signature from the associated production of supersymmetric gaugino pairs, {tilde {chi}}{sup {plus_minus}}{sub 1}{tilde {chi}}{sub 2}{sup 0}, within the context of minimal supersymmetric models that conserve R parity. This search uses 95 pb{sup {minus}1} of p{bar p} data taken at {radical}(s)=1.8 TeV with the D0 detector. No evidence of a trilepton signature has been found, and a limit on the product of cross section times branching fraction to trileptons is given as a function of {tilde {chi}}{sup {plus_minus}}{sub 1} mass. {copyright} {ital 1998} {ital The American Physical Society}

23. Systemic testing on bradley-terry model against nonlinear ranking hierarchy

© 2014 Shev et al. We take a system point of view toward constructing any power or ranking hierarchy onto a society of human or animal players. The most common hierarchy is the linear ranking, which is habitually used in nearly all real-world problems. A stronger version of linear ranking via increasing and unvarying winning potentials, known as Bradley-Terry model, is particularly popular. Only recently non-linear ranking hierarchy is discussed and developed through recognition of dominance information contents beyond direct dyadic win-and-loss. We take this development further by rigorously arguing for the necessity of accommodating system's global pattern information contents, and then introducing a systemic testing on Bradley- Terry model. Our test statistic with an ensemble based empirical distribution favorably compares with the Deviance test equipped with a Chi-squared asymptotic approximation. Several simulated and real data sets are analyzed throughout our development.

Transcription through chromatin by different RNA polymerases produces different biological outcomes and is accompanied by either nucleosome survival at the original location (Pol II-type mechanism) or backward nucleosome translocation along DNA (Pol III-type mechanism). It has been proposed that differences in the structure of the key intermediates formed during transcription dictate the fate of the nucleosomes. To evaluate this possibility, structure of the key intermediate formed during transcription by Pol III-type mechanism was studied by DNase I footprinting and molecular modeling. The Pol III-type mechanism is characterized by less efficient formation of the key intermediate required for nucleosome survival (Ø-loop, Pol II-type mechanism), most likely due to steric interference between the RNA polymerase and DNA in the Ø-loop. The data suggest that the lower efficiency of Ø-loop formation induces formation of a lower nucleosomal barrier and nucleosome translocation during transcription by Pol III-type mechanism.

Various linear models may be specified when attempting to estimate an apparent linear trend in real data sets, based on assumptions about the possibly unknown mechanism for generating the data. However, in many cases the best-fit line obtained from implementation of the specified model does not agree at all with the apparent trend in a scatterplot of the data, based on the evident geometric structure. We use both real and simulated data to illustrate the consequences of misspecifying a particular linear model for situations in which that model is inappropriate, and propose a dynamic test which may be used to determine when its specification is appropriate.

We report a new measurement of the cross section for the production of isolated photons, with transverse energies (ET) above 10 GeV and pseudorapidities |eta| < 2.5, in p pbar collisions at sqrt{s} = 1.8 TeV. The results are based on a data sample of 107.6 pb-1 recorded during 1992--1995 with the D0 detector at the Fermilab Tevatron collider. The background, predominantly from jets which fragment to neutral mesons, was estimated using the longitudinal shower shape of photon candidates in the calorimeter. The measured cross section is in good agreement with the next-to-leading order (NLO) QCD calculation for ET > 36 GeV., 12 pages, 4 figures, LaTeX. Submitted to Physical Review Letters

30. Computing a ranking network with confidence bounds from a graph-based Beta random field

We address two largely overlooked, fundamental issues in computing a ranking hierarchy within a society: which information in the network is relevant, and what effect chance has on the hierarchy. To properly account for uncertainty from limited data, we construct a random field in a matrix form having entry-wise posterior Beta distributions based on a graph of pairwise conflict outcomes. To evaluate relevant network information using information transitivity, another random matrix of synthesized transitive dominance odds is computed collectively along observed dominance paths. These two matrices are coupled together to fuse both direct and indirect dominance information. An ensemble of realizations of this fused random matrix facilitates an ensemble of optimal ranking networks by means of simulated annealing. Conditional statistical inferences regarding network features are derived, manifesting the effect of uncertainty. Our computational approach is suitable for large graphs of pairwise conflict outcomes, and can accommodate tremendous data heterogeneity-a typical feature in such studies. We also demonstrate the infeasibility of the classical maximum-likelihood approach, and expose the mechanistic flaws that stem from completely ignoring relevant information residing in the graph. We analyse two real datasets of decisive conflict outcomes, the first involving college football teams, and the second involving an adult rhesus macaque society in captivity. © 2011 The Royal Society.

A defining feature of many physiological systems is their synchrony and reciprocal influence. An important challenge, however, is how to measure such features. This paper presents two new approaches for identifying synchrony between the physiological signals of individuals in dyads. The approaches are adaptations of two recently-developed techniques, depending on the nature of the physiological time series. For respiration and thoracic impedance, signals that are measured continuously, we use Empirical Mode Decomposition to extract the lowfrequency components of a nonstationary signal, which carry the signal's trend. We then compute the maximum cross-correlation between the trends of two signals within consecutive overlapping time windows of fixed width throughout each of a number of experimental tasks, and identify the proportion of large values of this measure occurring during each task. For heart rate, which is output discretely, we use a structural linear model that takes into account heteroscedastic measurement error on both series. The results of this study indicate that these methods are effective in detecting synchrony between physiological measures and can be used to examine emotional coherence in dyadic interactions. © 2012 Hogrefe Publishing.

We develop a three-step computing approach to explore a hierarchical ranking network for a society of captive rhesus macaques. The computed network is sufficiently informative to address the question: Is the ranking network for a rhesus macaque society more like a kingdom or a corporation? Our computations are based on a three-step approach. These steps are devised to deal with the tremendous challenges stemming from the transitivity of dominance as a necessary constraint on the ranking relations among all individual macaques, and the very high sampling heterogeneity in the behavioral conflict data. The first step simultaneously infers the ranking potentials among all network members, which requires accommodation of heterogeneous measurement error inherent in behavioral data. Our second step estimates the social rank for all individuals by minimizing the network-wide errors in the ranking potentials. The third step provides a way to compute confidence bounds for selected empirical features in the social ranking. We apply this approach to two sets of conflict data pertaining to two captive societies of adult rhesus macaques. The resultant ranking network for each society is found to be a sophisticated mixture of both a kingdom and a corporation. Also, for validation purposes, we reanalyze conflict data from twenty longhorn sheep and demonstrate that our three-step approach is capable of correctly computing a ranking network by eliminating all ranking error.

Events in PbarP collisions at sqrt(s)=1.8 TeV with total transverse energy exceeding 500 GeV are used to set limits on quark substructure. The data are consistent with next-to-leading order QCD calculations. We set a lower limit of 2.0 TeV at 95% confidence on the energy scale Lambda_LL for compositeness in quarks, assuming a model with a left-left isoscalar contact interaction term. We report a measurement of the W boson mass based on an integrated luminosity of 82/pb from p-pbar collisions at sqrt(s) = 1.8 TeV recorded in 1994-1995 by the D0 detector at the Fermilab Tevatron. We identify W bosons by their decays to e-nu, where the electron is detected in the forward calorimeters. We extract the mass by fitting the transverse mass and the electron and neutrino transverse momentum spectra of 11,089 W boson candidates. We measure Mw = 80.691 +- 0.227 GeV. By combining this measurement with our previously published central calorimeter results from data taken in 1992-1993 and 1994-1995, we obtain Mw = 80.482 +- 0.091 GeV., Comment: published in Physical Review Letters

We present a measurement of the W boson mass using data collected by the DØ experiment at the Fermilab Tevatron during 1994-1995. We identify W bosons by their decays to ev final states where the electron is detected in a forward calorimeter. We extract the W boson mass MW by fitting the transverse mass and transverse electron and neutrino momentum spectra from a sample of 11 089 W→ev decay candidates. We use a sample of 1687 dielectron events, mostly due to Z→ee decays, to constrain our model of the detector response. Using the forward calorimeter data, we measure MW=80.691±0.227 GeV. We report on a search for R-parity violating supersymmetry in p-pbar collisions at sqrt(s) = 1.8 TeV using the D0 detector at Fermilab. Events with at least two electrons and four or more jets were studied. We observe 2 events in 99 +- 4.4 pb-1 of data, consistent with the expected background of 1.8 +- 0.4 events. This result is interpreted within the framework of minimal low-energy supergravity supersymmetry models. Squarks with mass below 243 GeV/c^2 and gluinos with mass below 227 GeV/c^2 are excluded at the 95% confidence level (C. L.) for A_0=0, mu < 0$, tan beta=2 and a finite value for R-parity violating Yukawa coupling lambda'_1jk (j=1, 2 and k=1, 2, 3). We have measured the dijet angular distribution in $\sqrt{s}$=1.8 TeV $p\bar{p}$ collisions using the D0 detector. Order $\alpha^{3}_{s}$ QCD predictions are in good agreement with the data. At 95% confidence the data exclude models of quark compositeness in which the contact interaction scale is below 2 TeV., Comment: 11 pages, Latex, 3 postscript figures

A search for a heavy charged gauge boson, W′, using the decay channels W′ → eν and W′ → τν → eννν is reported. The data used in the analysis were collected by the DØ experiment at the Fermilab Tevatron during the 1992-93 pp collider run from an integrated luminosity of 13.9 ± 0.8 pb-1 at s=1.8 TeV. Assuming that the neutrino from W′ decay is stable and has a mass significantly less than mW′, an upper limit at the 95% confidence level is set on the cross section times branching ratio for pp → W′ → eν. A W′ with the same couplings to quarks and leptons as the standard model W boson is excluded for mW′ < 610 GeV/c2. © 1995.

The distribution of the transverse energy in jets has been measured in pp collisions at s=1.8 TeV TeV using the DØ detector at Fermilab. This measurement of the jet shape is made as a function of jet transverse energy in both the central and forward rapidity regions. Jets are shown to narrow both with increasing transverse energy and with increasing rapidity. Next-to-leading order partonic QCD calculations are compared to the data. Although the calculations qualitatively describe the data, they are shown to be very dependent on renormalization scale, parton clustering algorithm, and jet direction definition and they fail to describe the data in all regions consistently. © 1995.
