The family of phytochrome photoreceptors contains proteins with different domain architectures and spectral properties. Knotless phytochromes are one of the three main subgroups classified by their distinct lack of the PAS domain in their photosensory core module, which is in contrast to the canonical PAS-GAF-PHY array. Despite intensive research on the ultrafast photodynamics of phytochromes, little is known about the primary kinetics in knotless phytochromes. Here, we present the ultrafast Pr ⇆ Pfr photodynamics of SynCph2, the best-known knotless phytochrome. Our results show that the excited state lifetime of Pr* (~200 ps) is similar to bacteriophytochromes, but much longer than in most canonical phytochromes. We assign the slow Pr* kinetics to relaxation processes of the chromophore-binding pocket that controls the bilin chromophore’s isomerization step. The Pfr photoconversion dynamics starts with a faster excited state relaxation than in canonical phytochromes, but, despite the differences in the respective domain architectures, proceeds via similar ground state intermediate steps up to Meta-F. Based on our observations, we propose that the kinetic features and overall dynamics of the ultrafast photoreaction are determined to a great extent by the geometrical context (i.e., available space and flexibility) within the binding pocket, while the general reaction steps following the photoexcitation are most likely conserved among the red/far-red phytochromes.

Die Symbiose von Hülsenfrüchten mit Stickstoff-fixierende Bakterien erlaubt diesen Zugang zu elementarem Stickstoff aus der Atmosphäre. Die Interaktion ist hauptsächlich durch die Pflanze kontrolliert. Zusätzlich wird das Infektionsverhalten auf der Seite des symbiontischen Bakteriums Sinorhizobium meliloti über cAMP-gesteuerte Transkriptionskontrolle beeinflusst. Hierfür besitzt es eine außerordentliche Anzahl von 28 Adenylyl- oder Guanylylzyklasen. Drei von diesen, stehen im Zusammenhang mit der Unterdrückung sekundärer Infektionen – CyaD1, CyaD2 und CyaK. Jede von ihnen enthält die regulatorische Domäne CHASE2, deren Funktion bisher unbekannt ist. Im Umfeld des cyaD1 Gens finden sich weitere Gene, deren Über¬expression oder Deletion einen Einfluss im regulatorischen Mechanis¬mus gezeigt hat. Eines dieser Gene kodiert für den Transkriptionsfaktor Clr, ein cAMP-Rezeptorprotein-Vertreter (Crp), von dem eine Regulation sowohl durch cAMP als auch cGMP beobachtet wurde. Downstream von CyaD1 wurde außerdem ein Gen für eine CpdA-artige Phosphodiesterase identifiziert. Clr ist das erste bifunktionale Crp-Ortholog und der Hintergrund dieser Beson¬derheit ist derzeit unklar. Sie ist von besonderem Interesse, da cGMP-Signalling in Bakterien bisher nur wenig erforscht ist. Ein weiterer interessanter Aspekt ist, dass CpdA in der Literatur als 2‘,3‘-cAMP-spezifisch beschrieben wurde und daher unklar ist welche Rolle es innerhalb des Regulons spielt. Um zum Verständnis der Funktion dieses neuen cAMP- und cGMP-regulierten Prozesses der Sekundärinfektionsunterdrückung und daraus resultierenden Genregulierung beizutragen, wurden in dieser Arbeit die biochemischen und strukturellen Eigenschaften der CyaD1-Lokus-Komponenten untersucht. In Affinitätsmessungen für die Bildung des Clr-Effektor-DNA-Komplexes konnte gezeigt werden, dass in der Anwesenheit von cAMP oder cGMP Target-DNA mit vergleichbarer Affinität an das Protein gebunden wird. In der Kristallstruktur des Komplexes zeigt sich, dass die Bindung beider Nukleotide dieselbe aktive Konformation hervor¬ruft, aber das Effektormolekül in einer etwas anderen Ausrichtung bindet. Die Unterschiede zu anderen Crp-Orthologen sind nicht so groß, dass sie das besondere bifunk¬tionale Verhalten von Clr erklären könnten. Vielmehr ist davon auszugehen, dass eine Veränderung im dynamischen Netzwerk des Proteins dazu führt, dass eine Aktivierung auch durch cGMP möglich wird. Zusätzlich zeigt die Kristallstruktur des Clr ∙ cNMP ∙ DNA-Komplexes, dass der Transkriptionsfaktor direkt mit dem konservierten DNA-Bindemotiv interagiert. HDX-MS-Messungen geben außerdem einen Einblick in die Regionen die in den apo zu holo Übergang involviert sind. Eine phylogenetische Analyse von Crp-Proteinen gibt Hinweise darauf, dass Clr zu einer neuen, bisher unbekannten Unterklasse dieser Transkrip¬tions¬regulatoren gehören könnte, die sich möglicherweise vor allem durch ihre Fähigkeit von cGMP aktiviert zu werden hervorheben. Die Struktur von CpdA aus Sinorhizobium meliloti und die Charakterisierung seiner Aktivität geben neue Einblicke in seine mögliche biologische Funktion. Entgegen vorangegangener Annahmen ist CpdA sehr vielseitig bezüglich seiner Substrate und in der Lage 3‘,5‘-cAMP mit hoher Aktivität zu hydrolysieren. Außerdem zeigt es Aktivität gegenüber 2’,3’-cAMP, 2’,3’-cGMP und 3’,5’-cGMP mit in dieser Reihe abnehmender Effizienz. CpdA ist die erste Phospho¬diesterase der Klasse III die 3’,5‘-cAMP hauptsächlich zu 3‘-AMP und 2‘,3‘-cAMP primär zu 2‘-AMP hydrolysiert. Seine Aktivität wird durch die Zugabe von Mangan erhöht, was möglicherweise seinen nativen Kofaktor darstellt (allein oder heteronuklear mit Eisen). Die Kristallstruktur von CpdA ist erst die zweite Klasse III Struktur die bekannt ist und zeigt deutlich ein katalytisches Hydroxid in der aktiven Tasche. Damit gibt es einen wichtigen Hinweis bezüglich des Mechanismus. Dieser läuft vermutlich über einen SN2-artigen Angriff des zwischen den Metallen koordinierten Hydroxid an das Phosphat des cNMPs ab und nicht wie in E. coli UshA beobachtet über einen asymmetrischen Übergangszustand mit einem weiteren Hydroxid-Nukleophil. Zusätzlich zu diesen Beobachtungen gibt diese Arbeit einen ersten bioinformatischen Einblick in die Struktur der CHASE2 Regulationsdomäne in CyaD1D2K und gibt eine allgemeine Einordnung der oben erläuterten strukturellen Aspekte in das cAMP-gesteuerte Regulon in Sinorhizobium meliloti., Legume crops undergo a symbiotic relationship with nitrogen-fixing bacteria in order to make atmospheric nitrogen accessible to them. The interaction is mainly controlled by the plant, however the symbiotic bacterium Sinorhizobium meliloti mediates its infection behaviour using cAMP-mediated transcription regulation. To that end, its genome encodes an extraordinary number of 28 adenylyl or guanylyl cyclases, three of which have been linked with suppression of secondary infection. CyaD1, CyaD2 and CyaK each contain a CHASE2 regulatory domain of unknown function. In the proximity of the gene coding for CyaD1 a few other genes were shown to be involved in the regulatory mechanism via overexpression or deletion mutants. One of those is cAMP receptor protein-like (Crp) transcription factor Clr, that has been shown to be regulated by both cAMP and cGMP. Downstream from CyaD1 a gene coding for a CpdA-like phosphodiesterase was identified. Clr is the first bifunctional Crp ortholog to be reported and the underlying mechanism of this feature remains to be revealed. This is of particular interest as cGMP signalling in bacteria is a largely unexplored field. Additionally, CpdA has been reported to be specific for 2’,3’-cAMP. How it is linked to the rest of the regulon was therefore unclear. To support the understanding of function of this novel cAMP and cGMP regulated process of secondary infection repression and downstream gene regulation, the biochemical and structural features of the CyaD1 locus components were investigated in this work. Affinity measurements for the formation of the Clr-effector-DNA complex reveal similar target DNA binding strengths in the presence of cAMP and cGMP. The crystal structure of the complex bound to each nucleotide shows that they elicit the same active conformation, but bind the effector molecules in different conformers. The differences from other Crp orthologs are not sufficient to explain the basis of Clr bifunctionality. Instead, a modified dynamic network likely results in the ability to be activated by cGMP as well. The crystal structure of the Clr ∙ cNMP ∙ DNA complex also shows how the transcription factor directly interacts with the conserved DNA binding motif. HDX-MS measurements give indications on the regions involved in the apo to holo transition. The phylogenetic analysis of Crp-like proteins indicates that Clr belongs to an unexplored subclass of these transcription factors, potentially differentiated by their ability to be activated by cGMP. The structure of CpdA from S. meliloti combined with a characterization of its activity gives new insights in its potential biological role. Contrary to previous reports, CpdA is very promiscuous in its substrate utilization and able to degrade 3’,5’-cAMP with high activity. Aside from that, it also is capable to hydrolyse 2’,3’-cAMP, 2’,3’-cGMP and 3’,5’-cGMP with slightly efficiency. It is the first class III phosphodiesterase to mainly produce 3’-AMP or 2’-AMP from the hydrolysis of 3’,5’-cAMP or 2’,3’-cAMP respectively. Its activity is amplified by manganese addition, which is likely its native cofactor (alone or heteronuclear with iron). The crystal structure of CpdA is only the second class III PDE structure to be reported and nicely reveals a catalytic hydroxide within the active site. With this it provides convincing evidence for a catalytic mechanism involving a SN2-like attack of the bimetallically coordinated hydroxide molecule on the cNMP phosphate, as opposed to the asymmetric transition state involving an additional hydroxide found in E. coli UshA. Additionally, this work provides a first bioinformatic analysis of the CHASE2 regulatory domain structure found in CyaD1D2K and gives a general classification of the aforementioned structural aspects in the cAMP-mediated regulon of Sinorhizobium meliloti.

Fungi are surrounded by a thick layer of carbohydrates and proteins, which is essential for the cell’s viability – the fungal cell wall. Proteins are incorporated into this organelle in different ways: some are covalently linked to the carbohydrate moiety of the cell wall via Glycosylphosphatidylinositol (GPI)-anchors or alkali-sensitive linkages, others are indirectly attached to the cell wall via disulfide bonds. Cell wall proteins are involved in various cellular functions, such as cell wall biosynthesis, adhesion to external surfaces, or sensing. The GPI-anchored cell wall proteome of the thermophilic model organism Chaetomium thermophilum was identified in the first part of this thesis. First, a prediction of GPI-proteins, anchored to the cell wall and the plasma membrane was done. The prediction was then complemented by mass-spectrometric identification of GPI-anchored cell wall proteins in isolated cell walls. The detected proteins were then analyzed concerning their functions and putative roles and interesting targets for pharmaceutical applications and fundamental research were established, including Gel1/2, Kre9/Knh1, and Ecm33. In addition, the ultrastructure of the C. thermophilum cell wall was analyzed via transmission electron microscopy, revealing short microfibrils in its outer layer and its similarity to the cell wall of S. cerevisiae. The thesis then advances to the analysis of the A-domains of the Candida glabrata adhesins Awp1 and Awp3, which are members of adhesin cluster VI. Although the fungal pathogen lacks certain virulence factors – such as hyphae formation – C. glabrata infections are commonly observed; its large repertoire of adhesins is believed to be the reason therefore. Awp1A and Awp3A both consist of a β helix domain and an α crystallin domain. They are structurally similar to carbohydrate binding proteins, e. g. polysaccharide lyases, but carbohydrate binding could not be observed. A sequence similarity network (SSN) elucidates their high similarity to cluster V adhesins Awp2 and Awp4 and thereby reinforces previous classifications. The structures of Awp1 and Awp3 provide first insights into new types of adhesins in C. glabrata that include the adhesin clusters V and VI. Furthermore, the G-protein coupled receptor Pth11 from C. thermophilum was analyzed. It contains an N-terminal CFEM domain – a domain exclusively found in fungal cell wall and plasma membrane proteins – that is predicted to be the ligand binding site. The CtPth11 CFEM domain consists of five α helices and reveals two potential binding sites, divided by F48. Distinct conformers of F48 allow formation of a tunnel through the domain. A model of the CtPth11 CFEM domain and transmembrane region – based on prediction of neighboring residues via sequence covariation analysis – shows that both potential binding sites are accessible. In a fragment screen, four fragments were bound in the same cavity; three of them could be fitted into their respective electron densities. These hydrophobic fragments are placed in the hydrophobic cavity, with only few additional interactions, which is in accordance with the proposal that Pth11 senses hydrophobic cues on the plant surface., Pilze sind von einer dicken Schicht aus Kohlenhydraten und Proteinen umgeben, die für die Lebensfähigkeit der Zelle essentiell ist – der pilzlichen Zellwand. Proteine sind auf unterschiedliche Arten in dieses Organell integriert: einige sind kovalent an den Kohlenhydratanteil der Zellwand gebunden, entweder über Glycosylphosphatidylinositol (GPI)-Anker oder alkaliempfindliche Bindungen, andere indirekt über Disulfidbindungen. Zellwandproteine sind an unterschiedlichen zellulären Funktionen beteiligt, wie der Zellwandbiosynthese, der Adhäsion an Oberflächen oder der Sensorik. Im ersten Teil dieser Arbeit wurden die GPI-verankerten Proteine des thermophilen Modellorganismus Chaetomium thermophilum identifiziert. Zunächst wurde eine Vorhersage der an Zellwand und Plasmamembran befindlichen GPI-Proteine durchgeführt. Die Vorhersage wurde durch den massenspektrometrischen Nachweis der GPI-verankerten Zellwandproteine in isolierten Zellwänden ergänzt. Die detektierten Proteine wurden hinsichtlich ihrer Funktionen und mutmaßlichen Rollen analysiert. Interessante Targets für pharmazeutische Anwendungen und Grundlagenforschung konnten ermittelt werden, u. a. Gel1/2, Kre9/Knh1 und Ecm33. Zusätzlich wurde die Ultrastruktur der Zellwand von C. thermophilum mittels Transmissionselektronenmikroskopie analysiert, wobei kurze Mikrofibrillen in der äußeren Zellwandschicht und Ähnlichkeit zu der Zellwand von S. cerevisiae festgestellt werden konnten. Die Arbeit behandelt im zweiten Teil die Analyse der A-Domänen der Candida glabrata Adhäsine Awp1 und Awp3, die Mitglieder des Adhäsinclusters VI sind. Obwohl diesem humanpathogenen Pilz bestimmte Virulenzfaktoren - z. B. zur Hyphenbildung - fehlen, werden C. glabrata Infektionen häufig beobachtet, wobei sein großes Repertoire an Adhäsinen einer der wesentlichen Gründe sein sollte. Awp1A und Awp3A bestehen beide aus einer β-Helix-Domäne und einer α-Kristallin-Domäne. Sie ähneln strukturell kohlenhydratbindenden Proteinen, z. B. Polysaccharid-Lyasen. Allerdings konnte keine Bindung von Kohlenhydraten an Awp1-Typ Adhäsinen nachgewiesen werden. Ein Sequenzähnlichkeitsnetzwerk leitet eine hohe Ähnlichkeit zu den Adhäsinen Awp2 und Awp4 des Adhäsinclusters V ab und untermauert damit frühere Klassifizierungen. Die Strukturen von Awp1 und Awp3 geben erste Einblicke in neue Typen von Adhäsinen in C. glabrata, zu denen Adhäsine der Cluster V und VI gehören. Weiterhin wurde der G-Protein-gekoppelte Rezeptor Pth11 aus C. thermophilum analysiert. Er enthält eine N-terminale CFEM-Domäne - diese Domäne kommt ausschließlich in Pilzzellwand- und Plasmamembranproteinen vor -, die als Ligandenbindungsstelle vorhergesagt wurde. Die CFEM-Domäne von CtPth11 besteht aus fünf α-Helices und weist zwei potenzielle Bindungsstellen auf, die durch F48 geteilt werden. Bestimmte Orientierungen des Aminosäurerestes F48 ermöglichen die Bildung eines Tunnels durch die Domäne. Ein Modell der CtPth11-CFEM-Domäne und der Transmembranregion - basierend auf der Vorhersage benachbarter Reste mittels Sequenzkovarianzanalyse - zeigt, dass beide potenziellen Bindungsstellen zugänglich sind. In einem Fragment-Screen wurden vier Fragmente an der gleichen Bindestelle gebunden; drei davon konnten in die jeweiligen Elektronendichten modelliert werden. Diese hydrophoben Fragmente sind in der hydrophoben Bindestelle platziert und weisen nur wenige zusätzliche Interaktionen auf, was zu der Hypothese passt, dass Pth11 hydrophobe Charakteristika auf der Pflanzenoberfläche wahrnimmt.

Die Familie der Cryptochrome und Photolyasen (CPF) ist eine große Proteinfamilie von Blaulicht Photorezeptoren, welche in allen Bereichen des Lebens vertreten sind. Alle Vertreter dieser Familie verwenden einen Flavinchromophor als katalytischen Kofaktor und zeigen hohe Sequenz- und Strukturähnlichkeiten, obwohl sich ihre Funktionen in lebenden Organismen stark unterscheiden. Einerseits verwenden Photolyasen die Energie des Sonnenlichts zur Reparatur von UV-induzierten DNA Schäden wie dem Cyclobutan-Pyrimidin-Dimer (CPD) Schaden oder dem Pyrimidin-(6-4)-Pyrimidon Photoprodukt ((6 4)PP). Cryptochrome sind andererseits involviert in verschiedenen Blaulicht-regulierten Mechanismen, wie zum Beispiel die photoperiodischen Blühzeiten in Pflanzen oder die Regulierung des circadianen Rhythmus in Tieren. Diese Arbeit befasst sich mit der Charakterisierung der Photoreduktion sowie des (6 4) Reparaturmechanismus einer Untergruppe von tierischen Cryptochromen und (6 4) Photolyasen anhand des animal-like Cryptochromes aus der Grünalge Chlamydomonas reinhardtii (CraCRY). Durch multiple Sequenzvergleiche mit anderen CPFs und Mutationsstudien konnten die spezifischen und für die Photoreduktion relevanten Aminosäure-Reste identifiziert werden. Dies führte zur Entdeckung eines Tyrosins als vierten Elektronendonor am Ende der konservierten Tryptophantriade. Die Photoreduktion wurde weiterhin mit verschiedenen spektroskopischen Methoden untersucht mit besonderem Augenmerk auf der Entstehung und den Abbau des Tyrosylradikals. Wie gezeigte wurde, handelt es sich bei CraCRY nicht nur um ein Cryptochrom, sondern es zeigt darüber hinaus (6-4)-Photolyase Aktivität, was es zu einem bifunktionellen Mitglied der CPF macht. Um die Beziehung zwischen Struktur und Funktion zu untersuchen, habe ich die 3D-Struktur von CraCRY im Komplex mit seinen Chromophoren sowie einem (6-4)PP per Röntgenstrukturanalyse entschlüsselt. Dabei zeigte sich ein neuer Modus für die DNA Bindung sowie ein detaillierter Einblick in die aktive Tasche. Ein essentieller Rest für die DNA Reparatur (His1) wies eine veränderte Konformation im Vergleich zu dem bisher veröffentlichen Model auf. Dies könnte auf einen alternativen Reparaturprozess für (6-4)PP hindeuten. Die wissenschaftlichen Erkenntnisse über die Struktur von Cryptochromen basieren vor allem auf dem Vergleich zu Photolyasen, jedoch besitzen Cryptochrome einen elongierten C-Terminus (CTE), welcher den Photolyasen fehlt. Dieser CTE ist in CraCRY ca. 100 Aminosäuren lang und nicht in der Kristallstruktur enthalten. Um den CTE weiter zu analysieren wurde Wasserstoff-Deuterium-Austausch gekoppelt mit Massenspektrometrie durchgeführt und die unterschiedlichen Reduktionszustände miteinander verglichen. Die erhaltenen Ergebnisse decken zwar den CTE nicht vollständig ab, jedoch konnten klare Unterschiede zwischen den Reduktionszuständen festgestellt werden. Daraus können wir schließen, dass es durch die Bildung des Tyrosylradikals bei der Photoreduktion zur Umstrukturierung im Bereich der Tyr-Schleife sowie der C-terminalen α22-Helix kommt. Um die intramolekularen strukturellen Veränderungen durch die Photoreduktion und DNA-Reparatur weiter zu untersuchen, wurde zeitaufgelöste Röntgenstrukturanalyse am freien Elektronenlaser SACLA mit einer Klasse II CPD Photolyase (MmCPDII) und CraCRY durchgeführt. Dadurch war es möglich geworden die verschiedenen Konformationen des MmCPDII Flavinchromophors in seinen unterschiedlichen Oxidationszuständen zu zeigen. Diese Arbeiten legen den Grundstein dafür, dass der komplette Reparaturmechanismus der CPD sowie (6-4) Schäden durch zeitaufgelöste SFX aufgelöst werden kann., The cryptochrome/photolyase family (CPF) is a huge protein family of blue-light photoreceptors, which occur in all kingdoms of life. All members of this family utilize a flavin chromophore as catalytic cofactor and show high sequence and structural similarity, although they have different functions inside the living organism. Photolyases use the energy of light to repair UV-light induced DNA lesions like the cyclobutane pyrimidine dimer (CPD) or the pyrimidine-(6-4)-pyrimidone photoproduct ((6-4)PP). Cryptochromes, on the other hand, are involved in many different blue-light regulated mechanisms, like the photoperiodic flowering in plants and the entrainment of the circadian rhythm in animals. This study focuses on the characterization of the photoreduction and (6-4) repair mechanism of the subclass of animal cryptochromes and (6-4) photolyases on the basis of the animal-like cryptochrome from the green algae Chlamydomonas reinhardtii (CraCRY). Through multiple sequence alignment with other CPFs and mutational studies, the specific residues involved in the photoreduction mechanism were successfully identified, leading to the discovery of a tyrosine as distal electron donor at the end of the conserved tryptophan triad. The photoreduction, with regard to the formation and decay of a tyrosyl radical, was extensively studied with several spectroscopic methods. All analyses resulted in the observation of an unusually long-lived tyrosyl radical upon photoreduction. As it turned out, CraCRY is not only a cryptochrome, but also has (6-4) photolyase function, which makes it a bifunctional member of this group. To study structure-function relationships, the 3D structure of CraCRY in complex with its chromophores as well as a (6-4)PP was solved by X-ray crystallography. The structure reveals a new binding mode of the DNA lesion and provides insight into the active site. One of the essential residues for DNA repair (His1) exhibits a different conformation as in the common model, which may indicate an alternative mechanism for (6-4)PP repair. The main knowledge about cryptochrome structures derived from the comparison with photolyases, but cryptochromes contain a highly variable C-terminal extension (CTE), which is missing in photolyases. In CraCRY this CTE is about 100 amino acids long and not shown in the solved crystal structure. For analysis of the CTE, hydrogen-deuterium-exchange coupled with mass spectrometry was used including a comparison of different reduction. Although, the coverage of the CTE was incomplete, there were significant changes between the oxidized and fully reduced state FADH− detectable. It was concluded, that the photoreduction process and the formation of the tyrosyl radical is triggering a structural change in the region between the loop carrying the tyrosyl radical and the C-terminal α22-helix. For further investigation of the intramolecular changes upon photoreduction and DNA repair, time-resolved crystal measurements of a class II CPD photolyase (MmCPDII) and CraCRY were performed within a joint project at the free electron laser SACLA. So far, the different conformations of the flavin cofactor of MmCPDII in its different oxidation states have been successfully derived. In future, it is expected to show the whole repair mechanism for the CPD lesion as well as for the (6 4)PP by time-resolved SFX.
