Abstract

We focus on using the predictive uncertainty signal calculated by Bayesian neural networks to guide learning in the self-same task the model is being trained on. Not opting for costly Monte Carlo sampling of weights, we propagate the approximate hidden variance in an end-to-end manner, throughout a variational Bayesian adaptation of a ResNet with attention and squeeze-and-excitation blocks, in order to identify data samples that should contribute less into the loss value calculation. We, thus, propose uncertainty-aware, data-specific label smoothing, where the smoothing probability is dependent on this epistemic uncertainty. We show that, through the explicit usage of the epistemic uncertainty in the loss calculation, the variational model is led to improved predictive and calibration performance. This core machine learning methodology is exemplified at wildlife call detection, from audio recordings made via passive acoustic monitoring equipment in the animals' natural habitats, with the future goal of automating large scale annotation in a trustworthy manner.

4. Constraints on avian seed dispersal reduce potential for resilience in degraded tropical forests

Abstract

Seed dispersal is fundamental to tropical forest resilience. Forest loss or degradation typically leads to defaunation, altering seed transfer dynamics and impairing the ability of forested habitats to regenerate or recover from perturbation. However, the extent of defaunation, and its likely impacts on the seed dispersers needed to restore highly degraded or clear‐felled areas, remains poorly understood in tropical forest landscapes. To quantify defaunation of seed‐dispersing birds, we used field survey data from 499 transects in three forested regions of Brazil, first comparing the observed assemblages with those predicted by geographic range maps, and then assessing habitat associations of frugivores across land cover gradients. We found that current bird assemblages have lower functional diversity (FD) than predicted by species range maps in Amazonia (4%–6%), with a greater reduction in FD (28%) for the Atlantic Forest, which has been more heavily deforested for a longer period. Direct measures of seed dispersal are difficult to obtain, so we focused on potential seed transfer inferred from shared species occurrence. Of 83 predominantly frugivorous bird species recorded in relatively intact forests, we show that 10% were absent from degraded forest, and 57% absent from the surrounding matrix of agricultural land covers, including many large‐gaped species. Of 112 frugivorous species using degraded forest, 47% were absent from matrix habitats. Overall, frugivores occurring in both intact forest and matrix habitats were outnumbered by (mostly small‐gaped) frugivores occurring in both degraded forest and matrix habitats (23 additional species; 64% higher diversity). These findings suggest that birds have the potential to disperse seeds from intact and degraded forest to adjacent cleared lands, but that direct seed transfer from intact forests is limited, particularly for large‐seeded trees. 6. Testing and optimizing metabarcoding of iDNA from dung beetles to sample mammals in the hyperdiverse Neotropics

Abstract

Over the past few years, insects have been used as samplers of vertebrate diversity by assessing the ingested‐derived DNA (iDNA), and dung beetles have been shown to be a good mammal sampler given their broad feeding preference, wide distribution and easy sampling. Here, we tested and optimized the use of iDNA from dung beetles to assess the mammal community by evaluating if some biological and methodological aspects affect the use of dung beetles as mammal species samplers. We collected 403 dung beetles from 60 pitfall traps. iDNA from each dung beetle was sequenced by metabarcoding using two mini‐barcodes (12SrRNA and 16SrRNA). We assessed whether dung beetles with different traits related to feeding, nesting and body size differed in the number of mammal species found in their iDNA. We also tested differences among four killing solutions in preserving the iDNA and compared the effectiveness of each mini barcode to recover mammals. We identified a total of 50 mammal OTUs (operational taxonomic unit), including terrestrial and arboreal species from 10 different orders. We found that at least one mammal‐matching sequence was obtained from 70% of the dung beetle specimens. The number of mammal OTUs obtained did not vary with dung beetle traits as well as between the killing solutions. The 16SrRNA mini‐barcode recovered a higher number of mammal OTUs than 12SrRNA, although both sets were partly non‐overlapping. Thus, the complete mammal diversity may not be achieved by using only one of them. This study refines the methodology for routine assessment of tropical mammal communities via dung beetle ‘samplers’ and its universal applicability independently of the species traits of local beetle communities.

7. A global latitudinal gradient in the proportion of terrestrial vertebrate forest species.

Abstract

Aim: Global patterns in species distributions such as the latitudinal biodiversity gradient are of great interest to ecologists and have been thoroughly studied. Whether such a gradient holds true for the proportion of species associated with key ecotypes such as forests is however unknown. Identifying a gradient and ascertaining the factors causing it could further our understanding of community sensitivity to deforestation and uncover drivers of habitat specialization. The null hypothesis is that proportions of forest species remain globally consistent, though we hypothesize that proportions will change with differences in ecotype amount, spatial structure, and environmental stability. Here we study whether the proportion of forest species follows a latitudinal gradient, and test hypotheses for why this may occur. Location: Worldwide. Time period: Present. Major taxa studied: Terrestrial vertebrates. Methods: We combined range maps and habitat use data for all terrestrial vertebrates to calculate the proportion of forest species in an area. We then used data on the global distribution of current, recent historical, and long‐term historical forest cover, as well as maps of global disturbances and plant diversity to test our hypotheses using generalized linear models. Results: We identified a latitudinal gradient in the proportion of forest species whereby the highest proportions occurred at the equator and decreased polewards. We additionally found that the proportion of forest species increased with current forest cover, historical deforestation, plant structural complexity, and habitat stability. Despite the inclusion of these variables, the strong latitudinal gradient remained, suggesting additional causes of the gradient. Main conclusions: Our findings suggest that the global distribution of the proportion of forest species is a result of recent ecological, as well as long‐term evolutionary factors. Interestingly, high proportions of forest species were found in areas that experienced historical deforestation, suggesting a lagged response to such perturbations and potential extinction debt. Abstract

Recent international agreements have strengthened and expanded commitments to protect and restore native habitats for biodiversity protection ("area‐based biodiversity conservation"). Nevertheless, biodiversity conservation is hindered because how such commitments should be implemented has been strongly debated, which can lead to suboptimal habitat protection decisions. We argue that, despite the debates, there are three essential principles for area‐based biodiversity conservation. These principles are related to habitat geographic coverage, amount, and connectivity. They emerge from evidence that, while large areas of nature are important and must be protected, conservation or restoration of multiple small habitat patches is also critical for global conservation, particularly in regions with high land use. We contend that the many area‐based conservation initiatives expected in the coming decades should follow the principles we identify, regardless of ongoing debates. Considering the importance of biodiversity for maintenance of ecosystem services, we suggest that this would bring widespread societal benefits. [ABSTRACT FROM AUTHOR]

17. Supplementary Material One from Automated acoustic detection of the Geoffroy's spider monkey highlights tipping points of human disturbance

Abstract

As more land is altered by human activity and more species become at risk of extinction, it is essential that we understand the requirements for conserving threatened species across human-modified landscapes. Owing to their rarity and often sparse distributions, threatened species can be difficult to study and efficient methods to sample them across wide temporal and spatial scales have been lacking. Passive acoustic monitoring (PAM) is increasingly recognized as an efficient method for collecting data on vocal species; however, the development of automated species detectors required to analyse large amounts of acoustic data is not keeping pace. Here, we collected 35 805 h of acoustic data across 341 sites in a region over 1000 km2 to show that PAM, together with a newly developed automated detector, is able to successfully detect the endangered Geoffroy's spider monkey (Ateles geoffroyi), allowing us to show that the Geoffroy's spider monkey was absent below a threshold of 80% forest cover and within 1 km of primary paved roads and occurred equally in old growth and secondary forests. We discuss how this methodology circumvents many of the existing issues in traditional sampling methods and can be highly successful in the study of vocally rare or threatened species. Our results provide tools and knowledge for setting targets and developing conservation strategies for the protection of the Geoffroy's spider monkey.

Abstract

Habitat loss can trigger cascades of secondary extinctions, changing the organization of interacting assemblages. Until recently, most extinction models in interaction systems had limited ecological realism. Here, we estimate a realistic sequence of species extinctions resulting from habitat loss to assess its impacts on the structure of frugivory networks from the Brazilian Atlantic Forest. We show that realistic and random extinctions led to similar patterns. We also identified a threshold in the response of network structure to habitat loss. When forest cover was reduced to less than 40% of the landscape, network organization changed dramatically. Hence, the number of species being lost, rather than the order of species extinctions, is the key determinant of its impacts on the organization of frugivory networks. We highlight the need to conserve around 40% of forest cover to keep the basic organization of frugivory networks, a threshold already reached at the best‐preserved Brazilian Atlantic Forest bioregion.

We surveyed bird species across an interior-edge-matrix gradient to assess the effects of matrix type on biodiversity at 49 different sites with varying levels of landscape fragmentation in the Brazilian Atlantic Forest—a highly threatened biodiversity hotspot. Both area and edge effects were more pronounced in forest patches bordering pasture matrix, whereas patches bordering Eucalyptus plantation maintained compositionally similar bird communities between the edge and the interior and exhibited reduced effects of patch size. These results suggest the type of matrix in which forest fragments are situated can explain a substantial amount of the widely reported variability in biodiversity responses to forest loss and fragmentation.

Abstract

Habitat loss is a primary threat to biodiversity across the planet, yet contentious debate has ensued on the importance of habitat fragmentation ‘per se’ (i.e., altered spatial configuration of habitat for a given amount of habitat loss). Based on a review of landscape-scale investigations, Fahrig (2017; Ecological responses to habitat fragmentation per se. Annual Review of Ecology, Evolution, and Systematics 48:1-23) reports that biodiversity responses to habitat fragmentation ‘per se’ are more often positive rather than negative and concludes that the widespread belief in negative fragmentation effects is a ‘zombie idea’. We show that Fahrig's conclusions are drawn from a narrow and potentially biased subset of available evidence, which ignore much of the observational, experimental and theoretical evidence for negative effects of altered habitat configuration. We therefore argue that Fahrig's conclusions should be interpreted cautiously as they could be misconstrued by policy makers and managers, and we provide six arguments why they should not be applied in conservation decision-making. Reconciling the scientific disagreement, and informing conservation more effectively, will require research that goes beyond statistical and correlative approaches. This includes a more prudent use of data and conceptual models that appropriately partition direct vs indirect influences of habitat loss and altered spatial configuration, and more clearly discriminate the mechanisms underpinning any changes. Incorporating these issues will deliver greater mechanistic understanding and more predictive power to address the conservation issues arising from habitat loss and fragmentation.

Abstract

Habitat fragmentation studies are producing inconsistent and complex results across which it is nearly impossible to synthesise. Consistent analytical techniques can be applied to primary datasets, if stored in a flexible database that allows simple data retrieval for subsequent analyses. Method: We developed a relational database linking data collected in the field to taxonomic nomenclature, spatial and temporal plot attributes and further environmental variables (e.g. information on biogeographic region. Typical field assessments include measures of biological variables (e.g. presence, abundance, ground cover) of one species or a set of species linked to a set of plots in fragments of a forested landscape. Conclusion: The database currently holds records of 5792 unique species sampled in 52 landscapes in six of eight biogeographic regions: mammals 173, birds 1101, herpetofauna 284, insects 2317, other arthropods: 48, plants 1804, snails 65. Most species are found in one or two landscapes, but some are found in four. Using the huge amount of primary data on biodiversity response to fragmentation becomes increasingly important as anthropogenic pressures from high population growth and land demands are increasing. This database can be queried to extract data for subsequent analyses of the biological response to forest fragmentation with new metrics that can integrate across the components of fragmented landscapes. Meta-analyses of findings based on consistent methods and metrics will be able to generalise over studies allowing inter-comparisons for unified answers. The database can thus help researchers in providing findings for analyses of trade-offs between land use benefits and impacts on biodiversity and to track performance of management for biodiversity conservation in human-modified landscapes. Abstract

Estudos de fragmentação de habitat produziram resultados complexos que são desafiadores para sintetizar. Inconsistências entre os estudos podem resultar da variação a escolha de métricas de paisagem e variáveis ​​de resposta, que geralmente é composta por falta de informação estatística ou metodológica chave. Habitat fragmentation studies have produced complex results that are challenging to synthesize. Inconsistencies among studies may result from variation in the choice of landscape metrics and response variables, which is often compounded by a lack of key statistical or methodological information. Collating primary datasets on biodiversity responses to fragmentation in a consistent and flexible database permits simple data retrieval for subsequent analyses. We present a relational database that links such field data to taxonomic nomenclature, spatial and temporal plot attributes, and environmental characteristics. Field assessments include measurements of the response(s) (e.g., presence, abundance, ground cover) of one or more species linked to plots in fragments within a partially forested landscape. The database currently holds 9830 unique species recorded in plots of 58 unique landscapes in six of eight realms: mammals 315, birds 1286, herptiles 460, insects 4521, spiders 204, other arthropods 85, gastropods 70, annelids 8, platyhelminthes 4, Onychophora 2, vascular plants 2112, nonvascular plants and lichens 320, and fungi 449. Three landscapes were sampled as long-term time series (>10 years). Seven hundred and eleven species are found in two or more landscapes. Consolidating the substantial amount of primary data available on biodiversity responses to fragmentation in the context of land-use change and natural disturbances is an essential part of understanding the effects of increasing anthropogenic pressures on land. The consistent format of this database facilitates testing of generalizations concerning biologic responses to fragmentation across diverse systems and taxa. It also allows the re-examination of existing datasets with alternative landscape metrics and robust statistical methods, for example, helping to address pseudoreplication problems. The database can thus help researchers in producing broad syntheses of the effects of land use. The database is dynamic and inclusive, and contributions from individual and large-scale data-collection efforts are welcome.

47. Assessing the utility of statistical adjustments for imperfect detection in tropical conservation science

Abstract

1. In recent years, there has been a fast development of models that adjust for imperfect detection. These models have revolutionised the analysis of field data, and their use has repeatedly demonstrated the importance of sampling design and data quality. There are, however, several practical limitations associated with the use of detectability models which restrict their relevance to tropical conservation science. 2. We outline the main advantages of detectability models, before examining their limitations associated with their applicability to the analysis of tropical communities, rare species and large-scale datasets. Finally, we discuss whether detection probability needs to be controlled before and/or after data collection. 3. Models that adjust for imperfect detection allow ecologists to assess data quality by estimating uncertainty, and to obtain adjusted ecological estimates of populations and communities. Importantly, these models have allowed informed decisions to be made about the conservation and management of target species. 4. Data requirements for obtaining unadjusted estimates are substantially lower than for detectability-adjusted estimates, which require relatively high detection/recapture probabilities and a number of repeated surveys at each location. These requirements can be difficult to meet in large-scale environmental studies where high levels of spatial replication are needed, or in the tropics where communities are composed of many naturally rare species. However, while imperfect detection can only be adjusted statistically, covariates of detection probability can also be controlled through study design. Using three study cases where we controlled for covariates of detection probability through sampling design, we show that the variation in unadjusted ecological estimates from nearly 100 species was qualitatively the same as that obtained from adjusted estimates.
