Coral bleaching driven by ocean warming is one of the most visible ecological impacts of climate change and perhaps the greatest threat to the persistence of reefs in the coming decades. In the absence of returning atmospheric greenhouse gas concentrations to those compatible with ocean temperatures below the mass coral bleaching temperature thresholds, the most straightforward means to reduce thermal-stress induced bleaching is to cool water at the seabed. The feasibility of reducing the seabed temperature through cool-water injections is considered first by analysing the feasibility of doing so on 19 reefs with differing physical environments using a simple residence time metric in 200 m resolution hydrodynamic model configurations. We then concentrate on the reefs around Lizard Island, the most promising candidate of the 19 locations, and develop a 40 m hydrodynamic model to investigate the effect of the injection of cool water at differing volumetric rates. Injecting 27°C seawater at a rate of 5 m³ s-1 at 4 sites in early 2017 cooled 97 ha of the reef by 0.15°C or more. The power required to pump 5 m³ s-1 through a set of pipes over a distance of 3 km from a nearby channel is*466 kW. This power applied at 4 sites for 3 months achieves a 2 Degree Heating Weeks (DHWs) reduction on 97 ha of reef. A more precise energy costing will require further expert engineering design of the pumping equipment and energy sources. Even for the most physically favourable reefs, cool-water transported through pipes and injected at a reef site is energy expensive and cannot be scaled up to any meaningful fraction of the 3,100 reefs of the GBR. The recent widespread and recurrent coral bleaching events over the Great Barrier Reef, the largest coral reef system on Earth and a hotspot of marine biodiversity, are a reminder of the vulnerability of reef ecosystems to human activities and a warming world. Protection of the Great Barrier Reef and similar reef ecosystems across Oceania requires a better understanding of environmental and socio-economic pressures, as well as the development of integrated management strategies. The rapid expansion of Earth Observation technologies and data has greatly advanced our capability to map and monitor reef habitats, ecological processing and exposure risk, providing spatially rich data essential to support and evaluate management and conservation strategies. However, these technologies are proportionally still under-utilized, and it is important to synthesise remote-sensing-derived tools and methods currently available for mapping reef ecosystems in Oceania to facilitate their intake in coral reefs studies. Publications in this Special Issue contribute toward filling this gap and explore recent advances in remote sensing of the Great Barrier Reef and other reef ecosystems in Oceania, from novel methodological approaches (sensors, algorithm development and improved thematic classification) to applications for environmental monitoring and management. Local meteorology over the Great Barrier Reef (GBR) can significantly influence ocean temperatures, which in turn impacts coral ecosystems. While El Niño–Southern Oscillation (ENSO) provides insight into the expected synoptic states, it lacks details of anticipated sub‐seasonal weather variability at local scales. This study explores the influence of the Madden‐Julian oscillation (MJO) on Australian tropical climate, both independently and in combination with ENSO, focusing on GBR impacts. We find that during El Niño periods, including the summer of 2009/10, faster propagating MJO patterns can disrupt background warm, dry conditions, and potentially provide cooling relief via increased cloud cover and stronger winds. In La Niña periods, such as the summer of 2021/22, the MJO tends to be prevented from passing the Maritime continent, forcing it to remain in a standing pattern in the Indian Ocean. This leads to decreased cloud cover and weaker winds over the GBR, generating warm ocean anomalies. Genomic studies are uncovering extensive cryptic diversity within reef‐building corals, suggesting that evolutionarily and ecologically relevant diversity is highly underestimated in the very organisms that structure coral reefs. Furthermore, endosymbiotic algae within coral host species can confer adaptive responses to environmental stress and may represent additional axes of coral genetic variation that are not constrained by taxonomic divergence of the cnidarian host. Here, we examine genetic variation in a common and widespread, reef‐building coral, Acropora tenuis, and its associated endosymbiotic algae along the entire expanse of the Great Barrier Reef (GBR). We use SNPs derived from genome‐wide sequencing to characterize the cnidarian coral host and organelles from zooxanthellate endosymbionts (genus Cladocopium). We discover three distinct and sympatric genetic clusters of coral hosts, whose distributions appear associated with latitude and inshore–offshore reef position. Demographic modelling suggests that the divergence history of the three distinct host taxa ranges from 0.5 to 1.5 million years ago, preceding the GBR's formation, and has been characterized by low‐to‐moderate ongoing inter‐taxon gene flow, consistent with occasional hybridization and introgression typifying coral evolution. Despite this differentiation in the cnidarian host, A. tenuis taxa share a common symbiont pool, dominated by the genus Cladocopium (Clade C). Cladocopium plastid diversity is not strongly associated with host identity but varies with reef location relative to shore: inshore colonies contain lower symbiont diversity on average but have greater differences between colonies as compared with symbiont communities from offshore colonies. Spatial genetic patterns of symbiont communities could reflect local selective pressures maintaining coral holobiont differentiation across an inshore–offshore environmental gradient. The strong influence of environment (but not host identity) on symbiont community composition supports the notion that symbiont community composition responds to habitat and may assist in the adaptation of corals to future environmental change. Natural bleaching events provide an opportunity to examine how local‐scale environmental variation influences bleaching severity and recovery. During the 2020 marine heat wave, we documented widespread and severe coral bleaching affecting 75%–98% of coral cover throughout the Keppel Islands in the southern inshore Great Barrier Reef. Acropora, Pocillopora, and Porites were the most severely affected genera, while Montipora was comparatively less susceptible. Site‐specific heat‐exposure metrics were not correlated with Acropora bleaching severity, but recovery was faster at sites that experienced lower heat exposure. Despite severe bleaching and exposure to accumulated heat that often results in coral mortality (degree heating weeks ~4–8), cover remained stable. Approximately 94% of fate‐tracked Acropora millepora colonies survived, perhaps due to reduced irradiance stress from high turbidity, heterotrophic feeding, and large tidal flows that can increase mass transfer. Severe bleaching followed by rapid recovery and the continuing dominance of Acropora populations in the Keppel Islands is indicative of high resilience. These coral communities have survived a 0.8°C increase in average temperatures over the last 150 years. Here we describe benthic composition data derived from benthic photoquadrats collected over 41 surveys between 1962 and 2016 at four sites on Heron reef, at the southern end of Australia's Great Barrier Reef, to assess change in coral composition over time. Surveys have often been annual, in a few years sub-annual, and the longest gap is six years. A subset of the data from two sites with the most complete records has been fully processed to allow the size of all individual colonies, and changes in species composition and cover, to be tracked over time. The taxonomy in these quadrats has been carefully checked for internal consistency, and is generally at the species level. A second subset has been processed, but has not been through full quality control, while a third subset exists as images only. This is the longest, 56 years, regular photographic record of coral cover in existence, and provides a valuable temporal contrast dating back in time to more recent studies of greater geographic extent and/or resolution. Degradation and loss of coral reefs due to climate change and other anthropogenic stressors has fueled genomics, proteomics, and genetics research to investigate coral stress response pathways and to identify resilient species, genotypes, and populations to restore these biodiverse ecosystems. Much of the research and conservation effort has understandably focused on the most taxonomically rich regions, such as the Great Barrier Reef in Australia and the Coral Triangle in the western Pacific. These ecosystems are analogous to tropical rainforests that also house enormous biodiversity and complex biotic interactions among different trophic levels. An alternative model ecosystem for studying coral reef biology is the relatively species poor but abundant coral reefs in the Hawaiian Archipelago that exist at the northern edge of the Indo‐Pacific coral distribution. The Hawaiian Islands are the world's most isolated archipelago, geographically isolated from other Pacific reef systems. This region houses about 80 species of scleractinian corals in three dominant genera (Porites, Montipora, and Pocillopora). Here we briefly review knowledge about the Hawaiian coral fauna with a focus on our model species, the rice coral Montipora capitata. We suggest that this simpler, relatively isolated reef system provides an ideal platform for advancing coral biology and conservation using multi‐omics and genetic tools. [ABSTRACT FROM AUTHOR]

Predicting how reef-building corals will respond to accelerating ocean warming caused by climate change requires knowledge of how acclimation and symbiosis modulate heat tolerance in coral early life-history stages. We assayed transcriptional responses to heat in larvae and juveniles of 11 reproductive crosses of Acropora tenuis colonies along the Great Barrier Reef. Larvae produced from the warmest reef had the highest heat tolerance, although gene expression responses to heat were largely conserved by cross identity. Juvenile transcriptional responses were driven strongly by symbiosis – when in symbiosis with heat-evolved Symbiodiniaceae, hosts displayed intermediate expression between its progenitor Cladocopium and the more stress tolerant Durusdinium, indicating the acquisition of tolerance is a conserved evolutionary process in symbionts. Heat-evolved Symbiodiniaceae facilitated juvenile survival under heat stress, although host transcriptional responses to heat were positively correlated among those hosting different genera of Symbiodiniaceae. These findings reveal the relative contribution of parental environmental history as well as symbiosis establishment in coral molecular responses to heat in early life-history stages. Coral reefs are facing increasingly devasting impacts from ocean warming and acidification due to anthropogenic climate change. In addition to reducing greenhouse gas emissions, potential solutions have focused either on reducing light stress during heating, or on the potential for identifying or engineering "super corals". A large subset of these studies, however, have tended to focus primarily on the bleaching response of corals, and assume erroneously that corals that bleach earlier in a thermal event die first. Here, we explore how survival, observable bleaching, coral skeletal growth (as branch extension and densification), and coral tissue growth (protein and lipid concentrations) varies for conspecifics collected from distinctive reef zones at Heron Island on the Southern Great Barrier Reef. A reciprocal transplantation experiment was undertaken using the dominant reef building coral (Acropora formosa) between the highly variable reef flat and the less variable reef slope environments. Coral colonies originating from the reef flat had higher rates of survival and amassed greater protein densities but calcified at reduced rates compared to conspecifics originating from the reef slope. The energetics of both populations however potentially benefited from greater light intensity present in the shallows. Reef flat origin corals moved to the lower light intensity of the reef slope reduced protein density and calcification rates. For A. formosa, genetic differences, or long-term entrainment to a highly variable environment, appeared to promote coral survival at the expense of calcification. The response decouples coral survival from carbonate coral reef resilience, a response that was further exacerbated by reductions in irradiance. As we begin to discuss interventions necessitated by the CO2 that has already been released into the atmosphere, we need to prioritise our focus on the properties that maintain valuable carbonate ecosystems. Rapid and dense calcification by corals such as branching Acropora is essential to the ability of carbonate coral reefs to rebound following disturbance events and maintain 3D structure but may be the first property that is sacrificed to enable coral genet survival under stress. Alternative splicing is a molecular mechanism that enables a single gene to encode multiple transcripts and proteins by post‐transcriptional modification of pre‐RNA molecules. Changes in the splicing scheme of genes can lead to modifications of the transcriptome and the proteome. This mechanism can enable organisms to respond to environmental fluctuations. In this study, we investigated patterns of alternative splicing in the liver of the coral reef fish Acanthochromis polyacanthus in response to the 2016 marine heatwave on the Great Barrier Reef. The differentially spliced (DS; n = 40) genes during the onset of the heatwave (i.e., 29.49°C or +1°C from average) were related to essential cellular functions such as the MAPK signaling system, Ca(2+) binding, and homeostasis. With the persistence of the heatwave for a period of one month (February to March), 21 DS genes were detected, suggesting that acute warming during the onset of the heatwave is more influential on alternative splicing than the continued exposure to elevated temperatures. After the heatwave, the water temperature cooled to ~24.96°C, and fish showed differential splicing of genes related to cyto‐protection and post‐damage recovery (n = 26). Two‐thirds of the DS genes detected across the heatwave were also differentially expressed, revealing that the two molecular mechanisms act together in A. polyacanthus to cope with the acute thermal change. This study exemplifies how splicing patterns of a coral reef fish can be modified by marine heatwaves. Alternative splicing could therefore be a potential mechanism to adjust cellular physiological states under thermal stress and aid coral reef fishes in their response to more frequent acute thermal fluctuations in upcoming decades. Coral bleaching events continue to drive the degradation of coral reefs worldwide, causing a shift in the benthic community from coral- to algae-dominated ecosystems. Critically, this shift may decrease the capacity of degraded coral reef communities to maintain net positive accretion during warming-driven stress events (e.g., reef-wide coral bleaching). Here we measured rates of net ecosystem calcification (NEC) and net ecosystem production (NEP) on a degraded coral reef lagoon community (coral cover < 10 % and algae cover > 20 %) during a reef-wide bleaching event in February 2020 at Heron Island on the Great Barrier Reef. We found that during this bleaching event, rates of NEP and NEC across replicate transects remained positive and did not change in response to bleaching. Repeated benthic surveys over a period of 20 d indicated an increase in the percent area of bleached coral tissue, corroborated by relatively low Symbiodiniaceae densities (∼ 0.6 × 10 6 cm -2) and dark-adapted photosynthetic yields in photosystem II of corals (∼ 0.5) sampled along each transect over this period. Given that a clear decline in coral health was not reflected in the overall NEC estimates, it is possible that elevated temperatures in the water column that compromise coral health enhanced the thermodynamic favorability for calcification in other ahermatypic benthic calcifiers. These data suggest that positive NEC on degraded reefs may not equate to the net positive accretion of a complex, three-dimensional reef structure in a future, warmer ocean. Critically, our study highlights that if coral cover continues to decline as predicted, NEC may no longer be an appropriate proxy for reef growth as the proportion of the NEC signal owed to ahermatypic calcification increases and coral dominance on the reef decreases. Stream water quality is highly variable both across space and time. Water quality monitoring programmes have collected a large amount of data that provide a good basis for investigating the key drivers of spatial and temporal variability. Event-based water quality monitoring data in the Great Barrier Reef catchments in northern Australia provide an opportunity to further our understanding of water quality dynamics in subtropical and tropical regions. This study investigated nine water quality constituents, including sediments, nutrients and salinity, with the aim of (1) identifying the influential environmental drivers of temporal variation in flow event concentrations and (2) developing a modelling framework to predict the temporal variation in water quality at multiple sites simultaneously. This study used a hierarchical Bayesian model averaging framework to explore the relationship between event concentration and catchment-scale environmental variables (e.g. runoff, rainfall and groundcover conditions). Key factors affecting the temporal changes in water quality varied among constituent concentrations and between catchments. Catchment rainfall and runoff affected in-stream particulate constituents, while catchment wetness and vegetation cover had more impact on dissolved nutrient concentration and salinity. In addition, in large dry catchments, antecedent catchment soil moisture and vegetation had a large influence on dissolved nutrients, which highlights the important effect of catchment hydrological connectivity on pollutant mobilisation and delivery. There are concerns that reefs will transition from net calcifying to net dissolving in the near future due to decreasing calcification and increasing dissolution rates. Here, we present in situ rates of net ecosystem calcification (NEC) and net ecosystem production (NEP) on a coral reef flat using a slack‐water approach. Up until dusk, the reef was net calcifying in most months but shifted to net dissolution in austral summer, coinciding with high respiration rates and a lower aragonite saturation state (Ωarag). The estimated sediment contribution to NEC ranged from 8% to 21% during the day and 45% to 78% at night, indicating that high rates of sediment dissolution may cause the transition to reef dissolution. This late afternoon seasonal transition to negative NEC may be an early warning sign of the reef shifting to a net dissolving state and may be occurring on other reefs. Plain Language Summary: Positive rates of net ecosystem calcification and net ecosystem production are regarded as fundamental to the healthy functioning of coral reef ecosystems. In particular, positive ecosystem calcification is required to maintain the structural complexity that sustains many of the ecosystem functions of coral reefs. While most reefs are currently net calcifying, there is growing concern that increased pressures from rising sea surface temperatures and reductions in ocean surface pH (ocean acidification [OA]) will both depress coral calcification and increase dissolution. This could result in a shift of the whole ecosystem closer to a state of net dissolution before the end of the century. Here, we measured hourly afternoon rates of net ecosystem calcification and production on a coral reef flat over 10 months of the year. We found that the reef flat was already showing signs of net dissolution during certain times of the year (austral summer), which may become more extreme under global climate change. These temporary shifts in coral reef metabolism may provide insight into how the ecosystem will respond to future, more persistent periods of net dissolution driven by OA. Gully erosion can be a major disruptor to global fluvial sediment budgets. Gully erosion in the catchments of the Great Barrier Reef is attributed to ∼40 % of fine suspended sediment pollution to the freshwater and marine ecosystems downstream. Mitigating this source of erosion will have a lasting positive impact on the water quality of connected rivers and the receiving marine environment. Here we conduct a preliminary evaluation of the ability of intensive landscape-scale gully remediation to reduce suspended sediment and associated nutrient export from a catchment draining to the Great Barrier Reef. The gully remediation method was a first attempt, in the region, at investing a high level of financial (total cost of remediation AUD ∼90000) and logistical effort (e.g. intensive earthworks, including the establishment of an on-site quarry) to develop long-lasting erosion mitigation measures (i.e. regraded, compacted, and battered gully walls, rock armouring of banks and channel, and installation of rock check dams). A novel suspended sediment monitoring network, comprised of a suite of new and established automated monitoring methods capable of operating in remote environments, was used to evaluate the water quality of a remediated gully, a control gully, and their respective catchments. The recently developed pumped active suspended sediment (PASS) sampler optimised to sample ephemeral water flows was deployed in gully outlets and catchment runoff flow paths. This study demonstrates how the combination of low- and high-cost water quality monitoring techniques can be deployed in a configuration that ensures sample collection redundancy and complementary data collection between methods. Monitoring was conducted during two consecutive wet seasons and, thus, can only provide preliminary information. Monitoring over longer timescales (i.e. 5–10 years) will need to be carried out in order to validate the findings discussed herein. Samples collected from the remediated gully had significantly lower suspended sediment concentrations compared to the control gully, providing preliminary evidence that the remediation works were successful in stabilising erosion within the gully. Dissolved and particulate nutrient concentrations were also significantly lower in the remediated gully samples, consistent with the decreased suspended sediment concentrations. The novel combination of suspended sediment measurements from both the gully channels and overland flows in the surrounding gully catchments suggests that sediment and nutrients at the remediated site are likely sourced from erosion processes occurring within the catchment of the gully (at relatively low concentrations). In contrast, the primary source of suspended sediment and associated nutrients at the control gully was erosion from within the gully itself. This study demonstrates the potential of landscape-scale remediation as an effective mitigation action for reducing suspended sediment and nutrient export from alluvial gullies. Ocean acidification (OA) reduces the concentration of seawater carbonate ions that stony corals need to produce their calcium carbonate skeletons and is considered a significant threat to the functional integrity of coral reef ecosystems. However, detection and attribution of OA impact on corals in nature are confounded by concurrent environmental changes, including ocean warming. Here we use a numerical model to isolate the effects of OA and temperature and show that OA alone has caused 13 ± 3% decline in the skeletal density of massive Porites corals on the Great Barrier Reef since 1950. This OA‐induced thinning of coral skeletons, also evident in Porites from the South China Sea but not in the central Pacific, reflects enhanced acidification of reef water relative to the surrounding open ocean. Our finding reinforces concerns that even corals that might survive multiple heatwaves are structurally weakened and increasingly vulnerable to the compounding effects of climate change Plain Language Summary: Measurable anthropogenic‐induced acidification of the oceans (OA) has occurred over the last four decades. But its impact on coral reef ecosystems, such as coral calcification, has yet to be unambiguously demonstrated. This problem with detection and attribution of OA impacts is due, in large part, to the fact that multiple co‐varying environmental and biological factors influence coral growth at the same time, and our inability to deconvolve them. Here, we use a numerical model of coral growth to isolate the contributions of ocean acidification to long coral growth timeseries generated on multiple Indo‐Pacific reefs over the 20th century. We show that ocean acidification has had a significant negative impact on skeletal growth of a keystone reef‐building genus across the Great Barrier Reef and in the South China Sea, where the rate of reef acidification outpaces that of the surrounding open ocean. Conversely, the OA‐induced thinning of coral skeletons observed on these reefs has not yet affected corals in the central Pacific, where the rates of reef acidification have been lower. Nevertheless, as ocean acidification accelerates over the next few decades, even these reefs will be affected, resulting in a measurable weakening of coral reef structures across the global tropics. The age or size structure of a population has a marked influence on its demography and reproductive capacity. While declines in coral cover are well documented, concomitant shifts in the size-frequency distribution of coral colonies are rarely measured at large spatial scales. Here, we document major shifts in the colony size structure of coral populations along the 2300 km length of the Great Barrier Reef relative to historical baselines (1995/1996). Coral colony abundances on reef crests and slopes have declined sharply across all colony size classes and in all coral taxa compared to historical baselines. Declines were particularly pronounced in the northern and central regions of the Great Barrier Reef, following mass coral bleaching in 2016 and 2017. The relative abundances of large colonies remained relatively stable, but this apparent stability masks steep declines in absolute abundance. The potential for recovery of older fecund corals is uncertain given the increasing frequency and intensity of disturbance events. The systematic decline in smaller colonies across regions, habitats and taxa, suggests that a decline in recruitment has further eroded the recovery potential and resilience of coral populations. We review the evidence for bio-regulation by coral reefs of local climate through stress-induced emissions of aerosol precursors, such as dimethylsulfide. This is an issue that goes to the core of the coral ecosystem's ability to maintain homeostasis in the face of increasing climate change impacts and other anthropogenic pressures. We examine this through an analysis of data on aerosol emissions by corals of the Great Barrier Reef, Australia. We focus on the relationship with local stressors, such as surface irradiance levels and sea surface temperature, both before and after notable coral bleaching events. We conclude that coral reefs may be able to regulate their exposure to environmental stressors through modification of the optical properties of the atmosphere, however this ability may be impaired as climate change intensifies. The Great Barrier Reef (GBR) coral coverage is in rapid decline from severe and sustained pressures from lagoon water quality, crown-of-thorns starfish (COTS), coral bleaching, tropical cyclones, pollution and diseases. The two recent GBR coral bleaching events (2016–2017) lead to Great Barrier Reef Marine Park Authority (GBRMPA) shifting their focus from passive management to active intervention (Great Barrier Reef Blueprint for resilience by GBRMPA). These active interventions, potentially able to increase GBR resilience, as there are reefs that, due to their physical location relative to all other reefs, river and estuary entrances, ocean currents, have favourable coral growth conditions. To undertake such interventions, various information is required including tropical cyclone wave climates. This paper develops tropical cyclone wave climates for the entire GBR. These wave climates were developed by simulating several thousand synthetic cyclones derived from the "HadGEM" general circulation model with RCP8.5 climate change scenario. The synthetic cyclones adopted herein include the following climate changes assessed by comparing averages of key forcing parameters between 1950 to 1999 and 2050 to 2099. Their average arrival rate increases from 2.25 to 2.41 cyclones/year and their average maximum wind speed increases from 24 to 28 m/s. Their average radius to maximum winds remains constant at 51 km. Two key challenges were resolved, namely, long runtimes and large files (600 m grid increment covering 1800 km by 280 km). Runtimes were reduced by excluding cyclones where their wind speeds over the entire event never exceeded 10 m/s within GBR itself or within 100 km of the GBR over water. Maximum wave heights were compared with an extended fetch empirical expression, which was based on satellite data of tropical cyclones in open waters, when cyclones were outside the GBR lagoon. These comparisons indicate that predicted wave heights have a lower bias using default wave generation parameters when compared with the extended fetch empirical expression. Prediction uncertainty was estimated at no more than 10% from various cyclonic wind-field models. The existing GBR reefs reduce nearshore wave or runup height by between 1.5 and 2 times compared to the no reef case. The reduction in wave or runup height was found to be minimal for 1 m sea level rise. Widespread coral bleaching across the Great Barrier Reef (GBR) in 2016 is often reportedly caused by El Niño and/or global warming. However, the GBR is not in a region where it is straightforward to anticipate sea surface temperature (SST) warming during El Niño, and the role of climate change is unclear. This study uses a diverse range of observations to investigate the physical causes of SST anomalies that developed on the GBR in 2016. Warm SST anomalies developed in two stages. Initial warming was caused by El Niño shifting the global‐scale pattern of convection, increasing solar radiation in the Coral Sea. The warm anomaly was extended and amplified near the coast by a terrestrial heat wave propagating across eastern Australia, further warming the GBR through turbulent heat flux. It is concluded that El Niño caused the SST anomaly, and global warming increased its amplitude and extended it by several months. Ocean warming threatens the functioning of coral reef ecosystems by inducing mass coral bleaching and mortality events. The link between temperature and coral bleaching is now well-established based on observations that mass bleaching events usually occur when seawater temperatures are anomalously high. However, times of high heat stress but without coral bleaching are equally important because they can inform an understanding of factors that regulate temperature-induced bleaching. Here, we investigate the absence of mass coral bleaching on the Great Barrier Reef (GBR) during austral summer 2004. Using four gridded sea surface temperature data products, validated with in situ temperature loggers, we demonstrate that the summer of 2004 was among the warmest summers of the satellite era (1982-2017) on the GBR. At least half of the GBR experienced temperatures that were high enough to initiate bleaching in other years, yet mass bleaching was not reported during 2004. The absence of bleaching is not fully explained by wind speed or cloud cover. Rather, 2004 is clearly differentiated from bleaching years by the slow speed of the East Australian Current (EAC) offshore of the GBR. An anomalously slow EAC during summer 2004 may have dampened the upwelling of nutrient-rich waters onto the GBR shelf, potentially mitigating bleaching due to the lower susceptibility of corals to heat stress in low-nutrient conditions. Although other factors such as irradiance or acclimatization may have played a role in the absence of mass bleaching, 2004 remains a key case study for demonstrating the dynamic nature of coral responses to marine heatwaves. Safeguarding the biodiversity of this universally important reef is a core legislative objective; however, ongoing cumulative impacts including widespread coral bleaching and other detrimental impacts have heightened conservation concerns for the future of the GBR. Methods: Here we review the literature to report on processes threatening species on the GBR, the status of marine biodiversity, and evaluate the extent of species-level monitoring and reporting. We assess how many species are listed as threatened at a global scale and explore whether these same species are protected under national threatened species legislation. We conclude this review by providing future directions for protecting potentially endangered elements of biodiversity within the GBR. Results: Most of the threats identified to be harming the diversity of marine life on the GBR over the last two–three decades remain to be effectively addressed and many are worsening. The inherent resilience of this globally significant coral reef ecosystem has been seriously compromised and various elements of the biological diversity for which it is renowned may be at risk of silent extinction. We show at least 136 of the 12,000+ animal species known to occur on the GBR (approximately 20% of the 700 species assessed by the IUCN) occur in elevated categories of threat (Critically Endangered, Endangered or Vulnerable) at a global scale. Despite the wider background level of threat for these 136 species, only 23 of them are listed as threatened under regional or national legislation. Discussion: To adequately protect the biodiversity values of the GBR, it may be necessary to conduct further targeted species-level monitoring and reporting to complement ecosystem management approaches. Conducting a vigorous value of information analysis would provide the opportunity to evaluate what new and targeted information is necessary to support dynamic management and to safeguard both species and the ecosystem as a whole. Such an analysis would help decision-makers determine if further comprehensive biodiversity surveys are needed, especially for those species recognised to be facing elevated background levels of threat. If further monitoring is undertaken, it will be important to ensure it aligns with and informs the GBRMPA Outlook five-year reporting schedule. The potential also exists to incorporate new environmental DNA technologies into routine monitoring to deliver high-resolution species data and identify indicator species that are cursors of specific disturbances. Global warming is predicted to increase the frequency and or severity of many disturbances including cyclones, storms, and prolonged heatwaves. The coral reef at Lizard Island, part of the Great Barrier Reef, has been recently exposed to a sequence of severe tropical cyclones (i.e., Ita in 2014 and Nathan in 2015) and a coral bleaching in the year 2016. Reef fishes are an essential part of the coral reef ecosystem, and their abundance is thus a good marker to estimate the magnitude of such disturbances. Here, we examined whether the recent disturbances at Lizard Island had an impact on the coral reef fish communities. To do this, we examined fish survey data collected before and after the disturbances for potential changes in total fish density post-disturbance. Also, by sorting fish species into 11 functional groups based on their trophic level (i.e., diet), we further explored the density changes within each functional group. Our findings showed an overall decline of 68% in fish density post-disturbance, with a significant density decrease in nine of 11 trophic groups. These nine groups were: browsers, corallivores, detritivores, excavator/scrapers, grazers, macro-invertivores, pisci-invertivores, planktivores, and spongivores. The piscivores, on the other hand, were the only "winners," wherein their density showed an increase post-disturbance. These changes within functional groups might have a further impact on the trophodynamics of the food web. In summary, our findings provide evidence that the fish assemblage on the reefs around Lizard Island was considerably affected by extreme weather events, leading to changes in the functional composition of the reef fish assemblage. Coral reefs are increasingly degraded by climate-induced bleaching and storm damage. Reef recovery relies on recruitment of young fishes for the replenishment of functionally important taxa. Acoustic cues guide the orientation, habitat selection, and settlement of many fishes, but these processes may be impaired if degradation alters reef soundscapes. Here, we report spatiotemporally matched evidence of soundscapes altered by degradation from recordings taken before and after recent severe damage on Australia's Great Barrier Reef. Postdegradation soundscapes were an average of 15 dB re 1 μPa quieter and had significantly reduced acoustic complexity, richness, and rates of invertebrate snaps compared with their predegradation equivalents. We then used these matched recordings in complementary light-trap and patch-reef experiments to assess responses of wild fish larvae under natural conditions. We show that postdegradation soundscapes were 8% less attractive to presettlement larvae and resulted in 40%less settlement of juvenile fishes than predegradation soundscapes; postdegradation soundscapes were no more attractive than open-ocean sound. However, our experimental design does not allow an estimate of how much attraction and settlement to isolated postdegradation soundscapes might change compared with isolated predegradation soundscapes. Reductions in attraction and settlement were qualitatively similar across and within all trophic guilds and taxonomic groups analyzed. These patterns may lead to declines in fish populations, exacerbating degradation. Acoustic changes might therefore trigger a feedback loop that could impair reef resilience. The National Oceanic and Atmospheric Administration's Coral Reef Watch program developed and operates several global satellite products to monitor bleaching-level heat stress. While these products have a proven ability to predict the onset of most mass coral bleaching events, they occasionally miss events; inaccurately predict the severity of some mass coral bleaching events; or report false alarms. These products are based solely on temperature and yet coral bleaching is known to result from both temperature and light stress. This study presents a novel methodology (still under development), which combines temperature and light into a single measure of stress to predict the onset and severity of mass coral bleaching. We describe here the biological basis of the Light Stress Damage (LSD) algorithm under development. Then by using empirical relationships derived in separate experiments conducted in mesocosm facilities in the Mexican Caribbean we parameterize the LSD algorithm and demonstrate that it is able to describe three past bleaching events from the Great Barrier Reef (GBR). For this limited example, the LSD algorithm was able to better predict differences in the severity of the three past GBR bleaching events, quantifying the contribution of light to reduce or exacerbate the impact of heat stress. Australia’s iconic Great Barrier Reef (GBR) continues to suffer from repeated impacts of cyclones, coral bleaching, and outbreaks of the coral-eating crown-of-thorns starfish (COTS), losing much of its coral cover in the process. This raises the question of the ecosystem’s systemic resilience and its ability to rebound after large-scale population loss. Here, we reveal that around 100 reefs of the GBR, or around 3%, have the ideal properties to facilitate recovery of disturbed areas, thereby imparting a level of systemic resilience and aiding its continued recovery. These reefs (1) are highly connected by ocean currents to the wider reef network, (2) have a relatively low risk of exposure to disturbances so that they are likely to provide replenishment when other reefs are depleted, and (3) have an ability to promote recovery of desirable species but are unlikely to either experience or spread COTS outbreaks. The great replenishment potential of these ‘robust source reefs’, which may supply 47% of the ecosystem in a single dispersal event, emerges from the interaction between oceanographic conditions and geographic location, a process that is likely to be repeated in other reef systems. Long-term monitoring data show that hard coral cover on the Great Barrier Reef (GBR) has reduced by >70 % over the past century. Although authorities and many marine scientists were in denial for many years, it is now widely accepted that this reduction is largely attributable to the chronic state of eutrophication that exists throughout most of the GBR. Some reefs in the far northern GBR where the annual mean chlorophyll a (Chl a) is in the lower range of the proposed Eutrophication Threshold Concentration for Chl a (~0.2-0.3 mg m) show little or no evidence of degradation over the past century. However, the available evidence suggests that coral diseases and the crown-of-thorns starfish will proliferate in such waters and hence the mandated eutrophication Trigger values for Chl a (~0.4-0.45 mg m) will need to be decreased to ~0.2 mg m for sustaining coral reef communities. Mass coral bleaching affected large parts of the Great Barrier Reef (GBR) in 1998 and 2002. In this study, we assessed if signatures of these major thermal stress events were recorded in the growth characteristics of massive Porites colonies. In 2005 a suite of short (<50 cm) cores were collected from apparently healthy, surviving Porites colonies, from reefs in the central GBR (18–19°S) that have documented observations of widespread bleaching. Sites included inshore (Nelly Bay, Pandora Reef), annually affected by freshwater flood events, midshelf (Rib Reef), only occasionally affected by freshwater floods and offshore (Myrmidon Reef) locations primarily exposed to open ocean conditions. Annual growth characteristics (extension, density and calcification) were measured in 144 cores from 79 coral colonies and analysed over the common 24-year period, 1980–2003. Visual examination of the annual density bands revealed growth hiatuses associated with the bleaching years in the form of abrupt decreases in annual linear extension rates, high density stress bands and partial mortality. The 1998 mass-bleaching event reduced Porites calcification by 13 and 18% on the two inshore locations for 4 years, followed by recovery to baseline calcification rates in 2002. Evidence of partial mortality was apparent in 10% of the offshore colonies in 2002; however no significant effects of the bleaching events were evident in the calcification rates at the mid shelf and offshore sites. These results highlight the spatial variation of mass bleaching events and that all reef locations within the GBR were not equally stressed by the 1998 and 2002 mass bleaching events, as some models tend to suggest, which enabled recovery of calcification on the GBR within 4 years. The dynamics in annual calcification rates and recovery displayed here should be used to improve model outputs that project how coral calcification will respond to ongoing warming of the tropical oceans. The general topic here is the application of high-resolution satellite imagery to the study of ocean phenomena having horizontal length scales of several meters to a few kilometers. The present study investigates whether multiple images acquired quite closely in time can be used to derive a spatial map of the surface current in situations where the near-surface hydrodynamics are dominated by bed-generated turbulence and associated wave–current interaction. The approach is illustrated using imagery of turbulent tidal flow in a channel through the outer part of the Great Barrier Reef. The main result is that currents derived from the imagery are found to reach speeds of nearly 4 m/s during a flooding tide—three times larger than published values for other parts of the Reef. The world's coral reefs are being degraded, and the need to reduce local pressures to offset the effects of increasing global pressures is now widely recognized. This study investigates the spatial and temporal dynamics of coral cover, identifies the main drivers of coral mortality, and quantifies the rates of potential recovery of the Great Barrier Reef. Based on the world's most extensive time series data on reef condition (2,258 surveys of 214 reefs over 1985-2012), we show a major decline in coral cover from 28.0% to 13.8% (0.53% y-1), a loss of 50.7% of initial coral cover. Tropical cyclones, coral predation by crown-of-thorns starfish (COTS), and coral bleaching accounted for 48%, 42%, and 10% of the respective estimated losses, amounting to 3.38% y-1 mortality rate. Importantly, the relatively pristine northern region showed no overall decline. The estimated rate of increase in coral cover in the absence of cyclones, COTS, and bleaching was 2.85% y-1 demonstrating substantial capacity for recovery of reefs. In the absence of COTS, coral cover would increase at 0.89% y-1 despite ongoing losses due to cyclones and bleaching. Thus, reducing COTS populations, by improving water quality and developing alternative control measures, could prevent further coral decline and improve the outlook for the Great Barrier Reef. Coral zooxanthellae contain high concentrations of dimethylsulphoniopropionate (DMSP), the precursor of dimethylsulphide (DMS), an aerosol substance that could affect cloud cover, solar radiation and ocean temperatures. Acropora intermedia a dominant staghorn coral in the Indo-Pacific region, contain some of the highest concentrations of DMSP reported in the literature but no studies have shown that corals produce atmospheric DMS in situ and thus could potentially participate in sea surface temperature (SST) regulation over reefs; or how production varies during coral bleaching. We show that A. intermedia from the Great Barrier Reef (GBR) produces significant amounts of atmospheric DMS, in chamber experiments, indicating that coral reefs in this region could contribute to an 'ocean thermostat' similar to that described for the western Pacific warm pool, where significantly fewer coral reefs have bleached during the last 25 years because of a cloud-SST feedback. However, when Acropora intermedia was stressed with higher light levels and seawater temperatures DMSP production, an indicator of zooxanthellae expulsion, increased markedly in the chamber, whilst atmospheric DMS emissions almost completely shut down. These results suggest that during increased light levels and seawater temperatures in the GBR coral shut-down atmospheric DMS aerosol production, potentially increasing solar radiation levels over reefs and exacerbating coral bleaching. Coral reef ecosystems worldwide are under pressure from chronic and acute stressors that threaten their continued existence. Most obvious among changes to reefs is loss of hard coral cover, but a precise multi-scale estimate of coral cover dynamics for the Great Barrier Reef (GBR) is currently lacking. Monitoring data collected annually from fixed sites at 47 reefs across 1300 km of the GBR indicate that overall regional coral cover was stable (averaging 29% and ranging from 23% to 33% cover across years) with no net decline between 1995 and 2009. Subregional trends (10-100 km) in hard coral were diverse with some being very dynamic and others changing little. Coral cover increased in six subregions and decreased in seven subregions. Persistent decline of corals occurred in one subregion for hard coral and Acroporidae and in four subregions in non-Acroporidae families. Change in Acroporidae accounted for 68% of change in hard coral. Crown-of-thorns starfish (Acanthaster planci) outbreaks and storm damage were responsible for more coral loss during this period than either bleaching or disease despite two mass bleaching events and an increase in the incidence of coral disease. While the limited data for the GBR prior to the 1980's suggests that coral cover was higher than in our survey, we found no evidence of consistent, system-wide decline in coral cover since 1995. Instead, fluctuations in coral cover at subregional scales (10- 100 km), driven mostly by changes in fast-growing Acroporidae, occurred as a result of localized disturbance events and subsequent recovery. The microbiome emits informative signals of biological organization and environmental pressure that aid ecosystem monitoring and prediction. Are the many signals reducible to a habitat-specific portfolio that characterizes ecosystem health? Does an optimally structured microbiome imply a resilient microbiome? To answer these questions, we applied our novel Eco-Evo Mandala to bacterioplankton data from four habitats within the Great Barrier Reef, to explore how patterns in community structure, function and genetics signal habitat-specific organization and departures from theoretical optimality. The Mandala revealed communities departing from optimality in habitat-specific ways, mostly along structural and functional traits related to bacterioplankton abundance and interaction distributions (reflected by ϵ and λ as power law and exponential distribution parameters), which are not linearly associated with each other. River and reef communities were similar in their relatively low abundance and interaction disorganization (low ϵ and λ) due to their protective structured habitats. On the contrary, lagoon and estuarine inshore reefs appeared the most disorganized due to the ocean temperature and biogeochemical stress. Phylogenetic distances (D) were minimally informative in characterizing bacterioplankton organization. However, dominant populations, such as Proteobacteria, Bacteroidetes, and Cyanobacteria, were largely responsible for community patterns, being generalists with a large functional gene repertoire (high D) that increases resilience. The relative balance of these populations was found to be habitat-specific and likely related to systemic environmental stress. The position on the Mandala along the three fundamental traits, as well as fluctuations in this ecological state, conveys information about the microbiome's health (and likely ecosystem health considering bacteria-based multitrophic dependencies) as divergence from the expected relative optimality. The Eco-Evo Mandala emphasizes how habitat and the microbiome's interaction network topology are first- and second-order factors for ecosystem health evaluation over taxonomic species richness. Unhealthy microbiome communities and unbalanced microbes are identified not by macroecological indicators but by mapping their impact on the collective proportion and distribution of interactions, which regulates the microbiome's ecosystem function. Remote sensing of anthropogenic light has substantial potential to quantify light pollution levels and understand its impact on a wide range of taxa. Currently, the use of space-borne night-time sensors for measuring the actual light pollution that animals experience is limited. This is because most night-time satellite imagery and space-borne sensors measure the light that is emitted or reflected upwards, rather than horizontally, which is often the light that is primarily perceived by animals. Therefore, there is an important need for developing and testing ground-based remote sensing techniques and methods. In this study, we aimed to address this gap by examining the potential of ground photography to quantify the actual light pollution perceived by animals, using sea turtles as a case study. We conducted detailed ground measurements of night-time brightness around the coast of Heron Island, a coral cay in the southern Great Barrier Reef of Australia, and an important sea turtle rookery, using a calibrated DSLR Canon camera with an 8 mm fish-eye lens. The resulting hemispheric photographs were processed using the newly developed Sky Quality Camera (SQC) software to extract brightness metrics. Furthermore, we quantified the factors determining the spatial and temporal variation in night-time brightness as a function of environmental factors (e.g., moon light, cloud cover, and land cover) and anthropogenic features (e.g., artificial light sources and built-up areas). We found that over 80% of the variation in night-time brightness was explained by the percentage of the moon illuminated, moon altitude, as well as cloud cover. Anthropogenic and geographic factors (e.g., artificial lighting and the percentage of visible sky) were especially important in explaining the remaining variation in measured brightness under moonless conditions. Night-time brightness variables, land cover, and rock presence together explained over 60% of the variation in sea turtle nest locations along the coastline of Heron Island, with more nests found in areas of lower light pollution. The methods we developed enabled us to overcome the limitations of commonly used ground/space borne remote sensing techniques, which are not well suited for measuring the light pollution to which animals are exposed. The findings of this study demonstrate the applicability of ground-based remote sensing techniques in accurately and efficiently measuring night-time brightness to enhance our understanding of ecological light pollution. This data compilation synthesizes 36 static environmental and spatial variables, and temporally explicit modeled estimates of three major disturbances to coral cover on the Great Barrier Reef (GBR): (1) coral bleaching, (2) tropical cyclones, and (3) outbreaks of the coral‐eating crown‐of‐thorns starfish Acanthaster cf. solaris. Data are provided on a standardized grid (0.01° × 0.01° ~ 1 × 1 km) for reef locations along the GBR, containing 15,928 pixels and excluding the northernmost sections (<12° S) where empirical data were sparse. This compilation provides a consistent and high‐resolution characterization of the abiotic environment and disturbance regimes for GBR reef locations at a fine spatial scale to be used in the development of complex ecosystem models. Static estimates of environmental variables (e.g., depth, bed shear stress, average temperature, temperature variation) originally developed by the Commonwealth of Australia's Environment Research Facility (CERF) Marine Biodiversity Hub were provided by Geoscience Australia. Annual (1985–2017) disturbance estimates were either interpolated from empirical data (A. cf. solaris), predicted from proxy indicators (e.g., degree heating weeks [DHW] as a proxy for bleaching severity), or explicitly modeled (e.g., wave height model for each cyclone). This data set synthesizes some of the most recent advances in remote sensing and modeling of environmental conditions on the GBR; yet it is not exhaustive and we highlight areas that should be expanded through future research. The characterization of abiotic and disturbance regimes presented here represent an essential tool for the development of complex regional scale models of the GBR; preventing redundancy between working groups and promoting collaboration, innovation, and consistency. Abstract: In 2015–2016, record temperatures triggered a pan‐tropical episode of coral bleaching. In the southern hemisphere summer of March–April 2016, we used aerial surveys to measure the level of bleaching on 1,156 individual reefs throughout the 2,300 km length of the Great Barrier Reef, the world's largest coral reef system. The accuracy of the aerial scores was ground‐truthed with detailed underwater surveys of bleaching at 260 sites (104 reefs), allowing us to compare aerial and underwater bleaching data with satellite‐derived temperatures and with associated model predictions of bleaching. The severity of bleaching on individual reefs in 2016 was tightly correlated with the level of local heat exposure: the southernmost region of the Great Barrier Reef escaped with only minor bleaching because summer temperatures there were close to average. Gradients in nutrients and turbidity from inshore to offshore across the Great Barrier Reef had minimal effect on the severity of bleaching. Similarly, bleaching was equally severe on reefs that are open or closed to fishing, once the level of satellite‐derived heat exposure was accounted for. The level of post‐bleaching mortality, measured underwater after 7–8 months, was tightly correlated with the aerial scores measured at the peak of bleaching. Similarly, reefs with a high aerial bleaching score also experienced major shifts in species composition due to extensive mortality of heat‐sensitive species. Reefs with low bleaching scores did not change in composition, and some showed minor increases in coral cover. Two earlier mass bleaching events occurred on the Great Barrier Reef in 1998 and 2002, that were less severe than 2016. In 2016, <9% of scored reefs had no bleaching, compared to 42% in 2002 and 44% in 1998. Conversely, the proportion of reefs that were severely bleached (>60% of corals affected) was four times higher in 2016. The geographic footprint of each of the three events is distinctive, and matches satellite‐derived sea surface temperature patterns. Our aerial surveys indicate that past exposure to bleaching in 1998 and 2002 did not lessen the severity of bleaching in 2016. This data set of aerial bleaching scores provides a historical baseline for comparison with future bleaching events.
