Depression and anxiety are major global health burdens. Although SSRIs targeting the serotonergic system are prescribed over 200 million times annually, they have variable therapeutic efficacy and side effects, and mechanisms of action remain incompletely understood. Here, we comprehensively characterise the molecular landscape of gene regulatory changes associated with fluoxetine, a widely-used SSRI. We performed multimodal analysis of SSRI response in 27 mammalian brain regions using 310 bulk RNA-seq and H3K27ac ChIP-seq datasets, followed by in-depth characterisation of two hippocampal regions using single-cell RNA-seq (20 datasets). Remarkably, fluoxetine induced profound region-specific shifts in gene expression and chromatin state, including in the nucleus accumbens shell, locus coeruleus and septal areas, as well as in more well-studied regions such as the raphe and hippocampal dentate gyrus. Expression changes were strongly enriched at GWAS loci for depression and antidepressant drug response, stressing the relevance to human phenotypes. We observed differential expression at dozens of signalling receptors and pathways, many of which are previously unknown. Single-cell analysis revealed stark differences in fluoxetine response between the dorsal and ventral hippocampal dentate gyri, particularly in oligodendrocytes, mossy cells and inhibitory neurons. Across diverse brain regions, integrative omics analysis consistently suggested increased energy metabolism via oxidative phosphorylation and mitochondrial changes, which we corroborated in vitro; this may thus constitute a shared mechanism of action of fluoxetine. Similarly, we observed pervasive chromatin remodelling signatures across the brain. Our study reveals unexpected regional and cell type-specific heterogeneity in SSRI action, highlights under-studied brain regions that may play a major role in antidepressant response, and provides a rich resource of candidate cell types, genes, gene regulatory elements and pathways for mechanistic analysis and identifying new therapeutic targets for depression and anxiety.

Identifying disease‐associated changes in DNA methylation can help us gain a better understanding of disease etiology. Bisulfite sequencing allows the generation of high‐throughput methylation profiles at single‐base resolution of DNA. However, optimally modeling and analyzing these sparse and discrete sequencing data is still very challenging due to variable read depth, missing data patterns, long‐range correlations, data errors, and confounding from cell type mixtures. We propose a regression‐based hierarchical model that allows covariate effects to vary smoothly along genomic positions and we have built a specialized EM algorithm, which explicitly allows for experimental errors and cell type mixtures, to make inference about smooth covariate effects in the model. Simulations show that the proposed method provides accurate estimates of covariate effects and captures the major underlying methylation patterns with excellent power. We also apply our method to analyze data from rheumatoid arthritis patients and controls. The method has been implemented in R package SOMNiBUS.

BACKGROUND: To date, postoperative intractable cough (PIC) has not received adequate attention, and the complex perioperative factors when performing pulmonary resection often prevent researchers from addressing this issue. This study aimed to investigate the clinicopathological and radiographic indicators related to PIC in lung cancer patients. METHODS: In all, 112 patients who had had right upper lobectomy for primary lung cancer from January 2019 to December 2020 were retrospectively reviewed. We collected data via the electronic medical database of our department. Bronchial morphological features were investigated comprehensively via three-dimensional chest computer tomography reconstruction images. RESULTS: During outpatient follow-up visits, 41 (36.6%) patients complained about persistent dry cough after surgery. Compared with the non-cough group, patients in the refractory cough group showed significant differences in smoking history, right upper lobe stump length, changes of right bronchus intermedius (RBI) diameter, changes of right lower lobe (RLL) basal bronchus diameter, changes of RBI/RLL bronchial angle, and bronchial kink. However, according to multivariable regression analysis, stump length, bronchial kink, and diameter change of the right lower lobe basal bronchus were independently associated with postoperative refractory cough. A nebulization drug was prescribed for the 41 patients diagnosed with PIC, and 33 (80.5%) patients had improved by the next visit. CONCLUSIONS: After right upper lobectomy, the morphology of the remaining bronchial tree in the residual lung changed significantly. The bronchial morphological alterations were independent risk factors for PIC.

Background Tall fescue (Festuca arundinacea Schreb) is a primary cool-season forage and turfgrass, low-light (LL) stress is a primary limiting factor for turfgrass growth. Studies on two tall fescue cultivars, Arid 3 and Airlie, showed that Airlie is more susceptible to LL stress than Arid 3. However, the underlying susceptibility mechanism is obscure. Results In this study, we investigated the physiological and transcriptional changes of two tall fescue cultivars under LL stress. The two cultivars differed in growth characteristics, chlorophyll contents, photosynthetic gas exchange, and chlorophyll fluorescence. A total of 136925 unigenes were obtained from our RNA-sequencing. There were 24944 and 30816 differentially expressed genes (DEGs) between LL stress and the control in Arid 3 and Airlie, respectively. Meanwhile, there were 20599 DEGs detected between Arid 3 and Airlie under the control, and under LL stress the DEGs between two cultivars were 20783. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis suggested that the DEGs are mainly involved in ‘cell prat’ and ‘glutathione metabolism’. These results indicated that LL stress affects the expression of phytochrome-interacting factor 5 (PIF5), constitutively photomorphogenic 1 (COP1), phytochrome A (PhyA), and phytochrome B (PhyB) in tall fescue, which are vital transcription factors. Genes related to chlorophyll metabolism and photosynthesis were also affected by LL stress, and were significantly differentially expressed between the two cultivars. Conclusions This study reveals two tall fescue cultivars develop different physiological and transcriptional changes to cope with LL stress, and provides an insight into different photosynthetic responses in two tall fescue cultivars responds to LL stress.

The multifactorial etiology of stress-related disorders is a challenge in developing synchronized medical standards for treatment and diagnosis. It is largely unknown whether there exists molecular convergence in preclinical models of stress generated using disparate construct validity. Using RNA-sequencing (RNA-seq), we investigated the genomic signatures in the ventral hippocampus, which mostly regulates affective behavior, in mouse models that recapitulate the hallmarks of anxiety and depression. Chronic oral corticosterone (CORT), a model that causes a blunted endocrine response to stress, induced anxiety- and depression-like behavior in wildtype mice and mice heterozygous for the gene coding for brain-derived neurotrophic factor (BDNF) Val66Met, a variant associated with genetic susceptibility to stress. In a separate set of mice, chronic social defeat stress led to a susceptible or a resilient population, whose proportion was dependent on housing conditions, standard housing or enriched environment. A rank-rank-hypergeometric (RRHO) analysis of the RNA-seq data set across models demonstrated that in mice treated with CORT and susceptible mice raised in standard housing differentially expressed genes (DEGs) converged toward gene networks involved in similar biological functions. Weighted gene co-expression analysis generated 54 unique modules of interconnected gene hubs, two of which included a combination of all experimental groups and were significantly enriched in DEGs, whose function was consistent with that predicted in the RRHO GO analysis. This multimodel approach showed transcriptional synchrony between models of stress with hormonal, environmental or genetic construct validity shedding light on common genomic drivers that embody the multifaceted nature of stress-related disorders.

The rhizosheath, a layer of soil grains that adheres firmly to roots, is beneficial for plant growth and adaptation to drought environments. Switchgrass is a perennial C4 grass which can form contact rhizosheath under drought conditions. In this study, we characterized the microbiomes of four different rhizocompartments of two switchgrass ecotypes (Alamo and Kanlow) grown under drought or well-watered conditions via 16S ribosomal RNA amplicon sequencing. These four rhizocompartments, the bulk soil, rhizosheath soil, rhizoplane, and root endosphere, harbored both distinct and overlapping microbial communities. The root compartments (rhizoplane and root endosphere) displayed low-complexity communities dominated by Proteobacteria and Firmicutes. Compared to bulk soil, Cyanobacteria and Bacteroidetes were selectively enriched, while Proteobacteria and Firmicutes were selectively depleted, in rhizosheath soil. Taxa from Proteobacteria or Firmicutes were specifically selected in Alamo or Kanlow rhizosheath soil. Following drought stress, Citrobacter and Acinetobacter were further enriched in rhizosheath soil, suggesting that rhizosheath microbiome assembly is driven by drought stress. Additionally, the ecotype-specific recruitment of rhizosheath microbiome reveals their differences in drought stress responses. Collectively, these results shed light on rhizosheath microbiome recruitment in switchgrass and lay the foundation for the improvement of drought tolerance in switchgrass by regulating the rhizosheath microbiome.

Using RNA sequencing and qualitative and quantitative proteomics, we unravel alternative spliced isoforms and new ‘frame’ proteins during hypoxic germination in rice., Post-transcriptional mechanisms (PTMs), including alternative splicing (AS) and alternative translation initiation (ATI), may explain the diversity of proteins involved in plant development and stress responses. Transcriptional regulation is important during the hypoxic germination of rice seeds, but the potential roles of PTMs in this process have not been characterized. We used a combination of proteomics and RNA sequencing to discover how AS and ATI contribute to plant responses to hypoxia. In total, 10 253 intron-containing genes were identified. Of these, ~1741 differentially expressed AS (DAS) events from 811 genes were identified in hypoxia-treated seeds compared with controls. Over 95% of these were not present in the list of differentially expressed genes. In particular, regulatory pathways such as the spliceosome, ribosome, endoplasmic reticulum protein processing and export, proteasome, phagosome, oxidative phosphorylation, and mRNA surveillance showed substantial AS changes under hypoxia, suggesting that AS responses are largely independent of transcriptional regulation. Considerable AS changes were identified, including the preferential usage of some non-conventional splice sites and enrichment of splicing factors in the DAS data sets. Taken together, these results not only demonstrate that AS and ATI function during hypoxic germination but they have also allowed the identification of numerous novel proteins/peptides produced via ATI.

As one of the most widely promoted water-saving irrigation strategies for rice, alternate wetting and drying irrigation (AWD) can not only save water but also increase mineral nutrient use efficiency. In this study, we compared the growth conditions of four rice varieties (two lowland and two upland varieties) under three irrigation regimes: continuously flooded (CF), alternate wetting and moderate soil drying (AWD15) and alternate wetting and severe soil drying (AWD30). AWD15 and AWD30 enabled the plants to receive fewer irrigation events and less irrigation water than CF, thereby saving both water resources and labor. AWD15 reduced redundant vegetative growth, promoted root growth, and increased the root-shoot ratio and harvest index. AWD15 increased the grain yield, water use efficiency (WUE) and phosphorus use efficiency (PUE) of upland rice and maintained the grain yield while increasing the WUE and PUE of lowland rice. More developed root systems under AWD helped upland rice to maintain a higher water status than lowland rice when plants were subjected to soil drying, which resulted in superior performance in grain yield in upland rice. AWD30 could not reconcile the demands of higher yield and the desire to reduce irrigation water use because it decreased grain yield. The results indicate that AWD15 irrigation of rice can not only increase rice yield and WUE but also enhance PUE, which can potentially reduce the use of phosphorus fertilizers. The results provide theoretical and technical support for improving rice cultivation.

OBJECTIVES To evaluate the predictive value of the intraoperative thymofatty specimen weight (TFSW) index on predicting the prognosis of extended thymectomy (ET) for non-thymomatous myasthenia gravis. METHODS This is a prospective non-interventional study in which patients who underwent ET between January 2012 and June 2015 were enrolled. Resected thymus and surrounding adipose tissues were weighed using an electronic scale intraoperatively and adjusted to the body surface area (BSA) to calculate the TFSW index. The primary end point was defined as complete stable remission (CSR) according to the Myasthenia Gravis Foundation of America (MGFA) guidelines. RESULTS One hundred and eighteen patients who completed postoperative follow-up were included in this study. After a mean follow-up period of 44 months, 68 (57.6%) patients reached clinical CSR. The MGFA class, histopathology and TFSW index were associated with a postoperative CSR in univariate analysis. When the Cox hazard multiple regression model was used, the TFSW index was found to be an independent predictor for CSR (hazard ratio 2.056; 95% confidence interval 1.182-3.576). Based on ROC analysis, an optimal TFSW index cut-off value (35.9 g/m2) with the highest sensitivity and specificity was determined. CONCLUSIONS The TFSW index is an important independent predictor for mid-term CSR after ET in non-thymomatous myasthenia gravis patients. During the ET surgery, every effort should be made to take a tissue specimen with a TFSW index more than 35.9 g/m2.

Most people exposed to stress do not develop depression. Animal models have shown that stress resilience is an active state that requires broad transcriptional adaptations, but how this homeostatic process is regulated remains poorly understood. In this study, we analyze upstream regulators of genes differentially expressed after chronic social defeat stress. We identify estrogen receptor α (ERα) as the top regulator of pro-resilient transcriptional changes in the nucleus accumbens (NAc), a key brain reward region implicated in depression. In accordance with these findings, nuclear ERα protein levels are altered by stress in male and female mice. Further, overexpression of ERα in the NAc promotes stress resilience in both sexes. Subsequent RNA-sequencing reveals that ERα overexpression in NAc reproduces the transcriptional signature of resilience in male, but not female, mice. These results indicate that NAc ERα is an important regulator of pro-resilient transcriptional changes, but with sex-specific downstream targets., Stress resilience is accompanied by broad changes in gene expression. This study shows that estrogen receptor α (ERα) is a key upstream regulator of these changes in the nucleus accumbens, and that overexpression of ERα increases behavioral resilience via a sex-specific transcriptional mechanism.

In eukaryotes, mechanisms such as alternative splicing (AS) and alternative translation initiation (ATI) contribute to organismal protein diversity. Specifically, splicing factors play crucial roles in responses to environment and development cues; however, the underlying mechanisms are not well investigated in plants. Here, we report the parallel employment of short-read RNA sequencing, single molecule long-read sequencing and proteomic identification to unravel AS isoforms and previously unannotated proteins in response to abscisic acid (ABA) treatment. Combining the data from the two sequencing methods, approximately 83.4% of intron-containing genes were alternatively spliced. Two AS types, which are referred to as alternative first exon (AFE) and alternative last exon (ALE), were more abundant than intron retention (IR); however, by contrast to AS events detected under normal conditions, differentially expressed AS isoforms were more likely to be translated. ABA extensively affects the AS pattern, indicated by the increasing number of non-conventional splicing sites. This work also identified thousands of unannotated peptides and proteins by ATI based on mass spectrometry and a virtual peptide library deduced from both strands of coding regions within the Arabidopsis genome. The results enhance our understanding of AS and alternative translation mechanisms under normal conditions, and in response to ABA treatment.

Exposure of mice to chronic social defeat stress (CSDS) produces depressive- and anxiety-like behaviors and widespread transcriptomic changes in several brain regions in susceptible animals. Here we present the first study of genome-wide cytosine methylation patterns of mice susceptible to CSDS using whole-genome bisulfite sequencing on DNA from the nucleus accumbens, a critical region for CSDS effects on behavior. We found extensive evidence for differential methylation following exposure to CSDS in susceptible animals, with a greater proportion of CG hypermethylation than hypomethylation in CSDS-susceptible mice compared to non-stressed controls; non-CG methylation shows the opposite trend. Several genes previously implicated in the effects of CSDS are among those with the greatest number of differentially methylated sites, including estrogen receptor alpha (Esr1), the deleted in colorectal cancer (Dcc) gene andCacna1c, which has been associated with a range of psychiatric conditions. Informatic analysis of DM sites revealed a gene network with ß-catenin as the hub gene of a network that included the ß-catenin-related WNT/frizzled signaling pathway as well as bothEsr1andDcc. Finally, we found considerable overlap between DM genes associated with CSDS in susceptible animals and those associated with human neuroticism in a genome-wide association study. Analysis of these overlapping genes revealed ‘WNT signaling’ as the top pathway, which features ß-catenin as the primary hub gene. These findings reveal a striking convergence between the molecular pathways identified through either transcriptional or epigenomic analyses of the mouse model of susceptibility to chronic stress and the genomic architecture of increased stress susceptibility reflected in neuroticism in humans.

Based on 16 years of Tropical Rainfall Measuring Mission (TRMM) data and NCEP Climate Forecast System Reanalysis data, the most intense convective systems (ICSs) along the southern Himalayan front (SHF) are studied using the multivariate techniques of principal component analysis in T mode and k-means cluster analysis. Three clusters, classified according to the near-surface fields of wind, specific humidity, convective available potential energy, and convective inhibition, correspond to the premonsoon (March–May), the establishment of the monsoon (late May–early June), and the Indian summer monsoon itself (June–September), respectively. The location of ICSs along the SHF is closely related to the establishment of the transport passage from the eastern SHF to the northwestern SHF along the Himalayas. During the premonsoon, the southwesterly wind is weak and moist air from the Bay of Bengal is transported to the eastern SHF, where ICSs are densely distributed. The oceanic southwesterly wind is enhanced and the transport passage extends to the central SHF during the monsoon establishment period, when ICSs distribute over the whole SHF homogeneously. The southwesterly wind is the strongest and the transport passage extends to the westernmost SHF after the monsoon is established, when ICSs mainly concentrate over the concave indentation region. Backward trajectory analysis confirms that, besides the local environment, the moisture transport from the Arabian Sea (17%) and the Bay of Bengal (9%) are two important long-range transport pathways for the summer monsoon ICSs at the western end of the SHF.

The variability of lightning flash and thunderstorm on the ENSO time scales over East/Southeast Asia was investigated by using 17-year (1995–2011) lightning data from the Optical Transient Detector (OTD) and Lightning Imaging Sensor (LIS), and 14-year (1998–2011) Tropical Rainfall Measuring Mission satellite (TRMM) precipitation feature data. In addition, ERA-Interim reanalysis data of the European Centre for Medium-Range Weather Forecasts (ECMWF) were used to present related environmental characteristics. It was found that the response of lightning flash to ENSO events shows remarkable seasonal and regional variations. The regions of positive (negative) lightning anomaly are mainly located at both sides of 5°–20°N (5°–15°N) in El Nino (La Nina) spring and winter, and located north of the equator in summer and autumn. There is a significantly positive correlation between lightning anomaly and the Oceanic Nino Index (ONI) over both East China and Indonesia during El Nino episodes, but no obvious correlation during La Nina episodes. The positive thunderstorm anomalies during El Nino periods are dispersed. The distribution of thunderstorm anomalies in La Nina summer and autumn is almost opposite to that in spring and winter. The correlation between thunderstorm anomaly and ONI is better over East China than that over Indonesia. In general, lightning variation follows thunderstorm intensity (number) variation over East China during El Nino (La Nina) episodes, and follows a combination of thunderstorm intensity and number variations over Indonesia on ENSO time scales. During ENSO time scales, variations of surface wind can be considered as one of the key factors to LAs. More lightning flashes present in the regions where warm moist flows intersection, and less in the regions where surface wind changes slightly or diverges. Dramatic lightning increases also occur with higher values of convective available potential energy (CAPE). In addition, higher (lower) 850 hPa relative humidity generally follows with more (less) lightning flashes, which is more obvious during El Nino episodes.

Lightning activity over the Tibetan Plateau, which has an average altitude of higher than 4000 m above sea level, is investigated by using 20-year (1995–2014) LIS/OTD data. The effect of surface thermodynamics on lightning activity is examined for four sub-regions across the plateau based on the NCEP reanalysis data. The average lightning flash density over the entire Tibetan Plateau is 2.5 fl·km−2 yr−1, and the maximum flash density is 7.7 fl·km−2 yr−1 at eastern plateau. The geographical distribution of lightning flash density shows a gradual decrease from east to west across the Tibetan Plateau, from 4.3 fl·km−2 yr−1 on average over the Eastern Tibetan Plateau to 1.7 fl·km−2 yr−1 over the Western Tibetan Plateau. Over the plateau's main highland (>4500 m), there is a local maximum value of 5.7 fl·km−2 yr−1 in the center area of Nagqu. Lightning activity over the Tibetan Plateau mainly occurs in boreal summer, and 96.8% of the annual flashes occur during May–September. There is more lightning in the relatively dry spring, even in summer, over the main highland of the Tibetan Plateau. The results show that humidity and sensible heat fluxes play a vital role in the occurrence of lightning over the Tibetan Plateau. A new parameter, product of rainfall, Bowen ratio (defined as the ratio of the sensible heat fluxes to latent heat fluxes) and surface specific humidity, is proposed and shows a better correlation with lightning activity, generally displaying a larger correlation coefficient than rainfall alone or other parameters over the study sub-regions.

Vigorous convective storms can not only produce severe destructive weather events and lead to huge damages, but also play a vital role in stratosphere–troposphere exchange (STE). Based on 16-yr Tropical Rainfall Measuring Mission (TRMM) observational data, global geographical distribution of extremely deep and intense convective storms has been investigated. The results show that convective storms are mainly distributed in the tropics, with the largest storm event density located in tropical Africa, tropical Americas and the Maritime Continent. However, compared to convective storms, the most intense and deepest convective storms present a distinctly different geographical distribution pattern, which is true even if the same convective storm samples are used. Overall, tropical Africa is the only region in the world where the distributions of deep and intense convective storms overlap. Other than that, convective storms in the Maritime Continent region are characterized by large convective depth but weak convective intensity, while the opposite is true in subtropical land regions. The top 1% deep convective storms occur most frequently in boreal winter (48%) and spring (36%), and are mainly distributed in the Maritime Continent and tropical Africa. Those most intense convective storms show a weak seasonal variation in quantity while their distributions are significantly different from season to season. Further analysis reveals that convective properties of storms in different regions are distinctly different, and even different in the same region such as tropical Africa but in different seasons. This result suggests that although the formation of convective storm requires sufficient water vapor supply and instable atmospheric conditions, deep convection needs more water vapor supply to develop compared to intense storms.

Rhizosheath comprises soil that adheres firmly to roots. In this study, two ecotypes of switchgrass with different rhizosheath sizes after drought stress were analyzed which showed metabolic differences under drought conditions. The rhizosheath comprises soil that adheres firmly to roots by a combination of root hairs and mucilage and may aid in root growth under soil drying. The aim of this work is to reveal the potential metabolites involved in rhizosheath formation under drought stress conditions. Panicum virgatum L. (switchgrass), which belongs to the Poaceae family, is an important biofuel and fodder crop in drought areas. Five switchgrass ecotypes (cv. Alamo, cv. Blackwake, cv. Summer, cv. Cave-in-Rock and cv. Kanlow) have a broad range of rhizosheath weight under drought conditions. For two selected ecotypes with contrast rhizosheath weight (cv. Alamo and cv. Kanlow), root hair length and density, lateral root number, root morphological parameters were measured, and real-time qRT-PCR was performed. Gas chromatography mass spectrophotometry (GC–MS) was used to determine the primary metabolites in the shoots and roots of selected ecotypes under drought stress conditions. The change trends of root hair length and density, lateral root number and related gene expression were consistent with rhizosheath weight in Alamo and Kanlow under drought and watered conditions. For root morphological parameters, Alamo grew deeper than Kanlow, while Kanlow exhibited higher values for other parameters. In this study, the levels of amino acids, sugars and organic acids were significantly changed in response to drought stress in two switchgrass ecotypes. Several metabolites including amino acids (arginine, isoleucine, methionine and cysteine) and sugars (kestose, raffinose, fructose, fucose, sorbose and xylose) in the large soil-sheathed roots of Alamo and Kanlow were significantly increased compared to small or no soil-sheathed roots of Alamo and Kanlow. Difference in rhizosheath size is reflected in the plant internal metabolites under drought stress conditions. Additionally, our results highlight the importance of using metabolite profiling and provide a better understanding of rhizosheath formation at the cellular level.

1AbstractHuman MRI studies show that experience can lead to changes in the volume of task-specific brain regions; however, the behavioural and molecular processes driving these changes remain poorly understood. Here, we used in-vivo mouse MRI and RNA sequencing to investigate the neuroanatomical and transcriptional changes induced by environmental enrichment, exercise, and social interaction. Additionally, we asked whether the volume changes require CREB, a transcription factor critical for memory formation and neuronal plasticity. Enrichment rapidly increased cortical and hippocampal volume, and these effects were not attributable to exercise or social interaction. Instead, they likely arise from learning and sensorimotor experience. Nevertheless, the volume changes were not attenuated in mice with memory impairments caused by loss of CREB, indicating that these effects are driven by processes distinct from this canonical learning and memory pathway. Finally, within brain regions that underwent volume changes, enrichment increased the expression of genes associated with axonogenesis, dendritic spine development, synapse structural plasticity, and neurogenesis, suggesting these processes underlie the volume changes detected with MRI.

Based on the 16-years Tropical Rainfall Measuring Mission (TRMM) satellite observational data, the convective characteristics of thunderstorms over different topographic regions, as well as their radar echo structural and lightning activity, are analyzed. The results reveal that thunderstorms over the Tibetan Plateau have weak lightning frequency and small horizontal scale, but their occurrence frequency is the largest, accounting for ~ 20 % of total precipitation events, followed by 10 % over the adjacent foothills to the east and hilly land in southern China, with the lowest occurrence frequency (~ 3 %) over the ocean. The 30 dBZ echo top height is a good indicator to predict the occurrence probability of lightning in convective storm, which is more concise and intuitive than the 20 and 40 dBZ echo top heights. Integrating the ratio of convective rainfall to total rainfall and the three-dimensional radar echo structure features to identify thunderstorm life-cycle stages has been proved to be a useful method, and which can help us further explore and maximize the usage of the valuable convective event data from non-geostationary satellites. It is found that the development of dynamic process, which refers to radar echo vertical structure, precedes the lightning activity during the evolution of thunderstorms. Although both lightning activity and radar echo structure peaked at the mature stage, thunderstorms before reaching the mature stage are stronger in radar echo vertical structure while weaker in lightning activity, and vice versa after the mature stage. Even during the dissipating stage of thunderstorm, there still some lightning was observed.

Post-transcriptional mechanisms, including alternative splicing (AS) and alternative translation initiation (ATI), have been used to explain the protein diversity involved in plant developmental processes and stress responses. Rice germination under hypoxia conditions is a classical model system for the study of low oxygen stress. It is known that there is transcriptional regulation during rice hypoxic germination, but the potential roles of AS and ATI in this process are not well understood. In this study, a proteogenomic approach was used to integrate the data from RNA sequencing, qualitative and quantitative proteomics to discover new players or pathways in the response to hypoxia stress. The improved analytical pipeline of proteogenomics led to the identification of 10,253 intron-containing genes, 1,729 of which were not present in the current annotation. Approximately 1,741 differentially expressed AS (DAS) events from 811 genes were identified in hypoxia-treated seeds in comparison to controls. Over 95% of these were not present in the list of differentially expressed genes (DEG). In particular, regulatory pathways such as spliceosome, ribosome, ER protein processing and export, proteasome, phagosome, oxidative phosphorylation and mRNA surveillance showed substantial AS changes under hypoxia, suggesting that AS responses are largely independent of traditional transcriptional regulation. Massive AS changes were identified, including the preference usage of certain non-conventional splice sites and enrichment of splicing factors in the DAS datasets. In addition, using self-constructed protein libraries by 6-frame translation, thousands of novel proteins/peptides contributed by ATI were identified. In summary, these results provide deeper insights towards understanding the underlying mechanisms of AS and ATI during rice hypoxic germination.

The rhizosheath, a layer of soil particles that adheres firmly to the root surface by a combination of root hairs and mucilage, may improve tolerance to drought stress. Setaria italica (L.) P. Beauv. (foxtail millet), a member of the Poaceae family, is an important food and fodder crop in arid regions and forms a larger rhizosheath under drought conditions. Rhizosheath formation under drought conditions has been studied, but the regulation of root hair growth and rhizosheath size in response to soil moisture remains unclear. To address this question, in this study we monitored root hair growth and rhizosheath development in response to a gradual decline in soil moisture. Here, we determined that a soil moisture level of 10%-14% (w/w) stimulated greater rhizosheath production compared to other soil moisture levels. Root hair density and length also increased at this soil moisture level, which was validated by measurement of the expression of root hair-related genes. These findings contribute to our understanding of rhizosheath formation in response to soil water stress.

Early life experience influences stress reactivity and mental health through effects on cognitive-emotional functions that are, in part, linked to gene expression in the dorsal and ventral hippocampus. The hippocampal dentate gyrus (DG) is a major site for experience-dependent plasticity associated with sustained transcriptional alterations, potentially mediated by epigenetic modifications. Here, we report comprehensive DNA methylome, hydroxymethylome and transcriptome data sets from mouse dorsal and ventral DG. We find genome-wide transcriptional and methylation differences between dorsal and ventral DG, including at key developmental transcriptional factors. Peripubertal environmental enrichment increases hippocampal volume and enhances dorsal DG-specific differences in gene expression. Enrichment also enhances dorsal-ventral differences in DNA methylation, including at binding sites of the transcription factor NeuroD1, a regulator of adult neurogenesis. These results indicate a dorsal-ventral asymmetry in transcription and methylation that parallels well-known functional and anatomical differences, and that may be enhanced by environmental enrichment., Environmental enrichment has functional and molecular effects on mammalian hippocampus.
