The Minimal Tied Trefoil from Thermotoga maritima (MTTTm) represents an ideal system for investigating knots in proteins. It is one of the smallest knotted proteins to contain a deep trefoil knot, and one of the smallest SPOUT methyltransferases. To date, however, little has been accomplished on this system probing into the knots purpose in the protein. The work presented here characterizes the role of the knot in MTTTm. There are two main facets for understanding the knot: its role in the native state, and its role in the denatured state. To probe these, the work following uses a myriad of biophysical techniques to further understand the knots role in both states. These experiments show that in the native state the knot helps to tether down what was expected to be a flexible loop, which if flexible would impact binding. As well, there exist a series of hydrophobic contacts beneath the knot that are critical for allostery, and would be disrupted if the knot were not there. In the denatured state, there appears to be a linkage between the knot and critical packing residues that would complicate refolding in vivo, but the knot helps to maintain those contacts to allow for easier refolding. The studies here give us more information on why the knot exists in MTTTm, and help us to further understand the role of knots in proteins as a whole.

The paper presents new results concerning the influence of the gas density and porous plug diameter on the nature of liquid steel stirring with an inert gas in the ladle. The tests were carried out on a cold model of a 30t ladle using particle image velocimetry (PIV) with a high-speed camera to analyse the plume zone formed during the supply of argon and helium as a stirring gas. The similarity criteria for the investigation of stirring processes in cold model in the past were discussed and compared. The modified Morton number was used in this paper to relate the gas flow rate in the model with real objects. The presented results constitute complete documentation of the influence of the plug diameter and gas density on the size of formed gas bubbles and the velocity of gas bubbles rising in different zones of the plume, plume, and spout geometry, including the expansion angle, spout height, open eye area, and gas hold-up.

BACKGROUND Due to shortage of local donor tissue and unreliable blood supply, free flaps were the mainstay of treatment for tissue defects in the lower leg and foot region, but it requires a qualified microvascular surgeon. Recently, attention has been paid to reverse superficial sural artery flap (RSSAF) and its modifications as a good alternative to pave the way to simple and friendly techniques. METHODS Excluding each patient with septic and severely ischemic foot, every patient with tissue defect in distal leg and proximal foot region were studied. Various methods were applied including spout technique with sufficient follow up. No imaging was used to evaluate the blood supply. RESULTS Five patients underwent spout technique with excellent results in four cases. Spout technique in one case failed due to narrow base. In five cases, RSSAF was performed with creating skin tunnel and very good results. CONCLUSION RSSAF is a good alternative for free flap to cover the leg and foot tissue defects. We also advise wide base pedicle (>4 cm) in every patient.

Araştırma, yenidoğanlarda ekokardiyografi çekimi sırasında emzik ve oral sukroz kullanımının fizyolojik parametreler ve konfor düzeyine etkisini belirlemek amacıyla randomize kontrollü deneysel bir çalışma olarak gerçekleştirilmiştir. Bu araştırma Eylül 2018-Mayıs 2019 tarihleri arasında Çocuk Kardiyoloji polikliniğinde seçim kriterlerine uygun yenidoğanlarda (sukroz grubu=35, emzik grubu=35, kontrol grubu=35) gerçekleştirilmiştir. Veriler; Yenidoğan Konfor Davranış Ölçeği ve Yenidoğan Tanılama ve Takip Formu kullanılarak toplanmıştır. Veriler SPSS 21.0 programında uygun istatistiksel yöntemlerle değerlendirilmiştir.Araştırmaya katılan emzik, sukroz ve kontrol grubundaki yenidoğanların tanıtıcı özellikleri ve işlem öncesi fizyolojik parametreler ve konfor puanları açısından gruplar arasında fark olmayıp gruplar homojen dağılmaktadır (p>0,05). tRNA molecules get heavily modified post-transcriptionally. The N-1 methylation of purines at position 9 of eukaryal and archaeal tRNA is catalyzed by the SPOUT methyltranferase Trm10. Remarkably, while certain Trm10 orthologs are specific for either guanosine or adenosine, others show a dual specificity. Structural and functional studies have been performed on guanosine- and adenosine-specific enzymes. Here we report the structure and biochemical analysis of the dual-specificity enzyme from Thermococcus kodakaraensis (TkTrm10). We report the first crystal structure of a construct of this enzyme, consisting of the N-terminal domain and the catalytic SPOUT domain. Moreover, crystal structures of the SPOUT domain, either in the apo form or bound to S-adenosyl-l-methionine or S-adenosyl-l-homocysteine reveal the conformational plasticity of two active site loops upon substrate binding. Kinetic analysis shows that TkTrm10 has a high affinity for its tRNA substrates, while the enzyme on its own has a very low methyltransferase activity. Mutation of either of two active site aspartate residues (Asp206 and Asp245) to Asn or Ala results in only modest effects on the N-1 methylation reaction, with a small shift toward a preference for m1G formation over m1A formation. Only a double D206A/D245A mutation severely impairs activity. These results are in line with the recent finding that the single active-site aspartate was dispensable for activity in the guanosine-specific Trm10 from yeast, and suggest that also dual-specificity Trm10 orthologs use a noncanonical tRNA methyltransferase mechanism without residues acting as general base catalysts.

Purine nucleosides on position 9 of eukaryal and archaeal tRNAs are frequently modified in vivo by the post-transcriptional addition of a methyl group on their N1 atom. The methyltransferase Trm10 is responsible for this modification in both these domains of life. While certain Trm10 orthologues specifically methylate either guanosine or adenosine at position 9 of tRNA, others have a dual specificity. Until now structural information about this enzyme family was only available for the catalytic SPOUT domain of Trm10 proteins that show specificity toward guanosine. Here, we present the first crystal structure of a full length Trm10 orthologue specific for adenosine, revealing next to the catalytic SPOUT domain also N- and C-terminal domains. This structure hence provides crucial insights in the tRNA binding mechanism of this unique monomeric family of SPOUT methyltransferases. Proceeding of: Fifteenth International Conference on Fluidization, Fluidization XV, Fluidization for Emerging Green Technologies, Montebello, Canada, May 22nd to 27th, 2016 The present work experimentally assesses the effect of vibration on the dynamics of particles in a fluidized bed of triangular shape. The base of the bed is composed of two inclined walls, each one forming an angle of 45 with the horizontal. The bed has 0.206 m span and 0.01 m thickness. The bed vessel is made of antistatic PMMA in order to allow optical access with a high-speed camera. The bed is mounted on an electrodynamic shaker which produces vertical vibration. The bed material is ballotini particles with a mean diameter of 1.15 mm up to the top of the inclined walls. Air was injected through the inclined bed walls to fluidize the bed to explore whether vibration of the bed vessel together with gas injection can make the dynamics of this bed different to that found when no gas is injected. A high speed camera was used to record the motion of particles in the bed. The velocity of the particles in the bed was obtained via Particle Image Velocimetry (PIV). The results show that several circulation patterns are observed as a function of vibration amplitude and frequency when the fluidization velocity is just below and above the minimum fluidization velocity. Noticeably, for zero gas velocity, particles ascend close to the side walls and descend in the center of the bed. By injecting fluidization gas, the circulation pattern of the bed can be reversed (i.e. particles descending near the inclined walls and ascending in the center of the bed). Conditions for which this reversal of the gulf stream circulation of particles appears in the triangular bed are explored in this work and these include gas superficial velocities higher than the minimum fluidization velocity and sufficiently high values of the vibration strength. Yenidoğanlar tıbbi gereksinimler doğrultusunda sıklıkla ağrılı girişime maruzkalmaktadırlar. Yenidoğanların da ağrıyı en az erişkinler kadar hissettikleri göz önünealınırsa, ağrının giderilmesi ve azaltılması her yenidoğanın hakkıdır. Yenidoğan ağrıyönetiminde en önemli amaç, yenidoğanların hissettiği ağrıyı en aza indirmek veyenidoğanın ağrı ile baş etmesine yardım etmektir. Bu amaçla pek çok farmakolojikve non-farmakolojik yöntem kullanılmaktadır. Bu çalışmada non-farmakolojikyöntemlerden emzik verme ve anne kucağının yenidoğanda ağrı üzerine etkileriniincelemek amaçlandı.Hastanemiz sağlam çocuk polikliniğine Eylül 2016 ile Haziran 2017 tarihleriarasında ayaktan başvuran 90 yenidoğan ve aynı dönemde yenidoğan yoğun bakımünitesinde yatarak izlenen 60 yenidoğan bu çalışmaya dahil edildi. Sağlam çocukpolikliniğindeki yenidoğanlar kan alma sırasında emzik verilenler, anne kucağındaolanlar ve kontrol grubu olmak üzere her biri 30 yenidoğandan oluşan üç gruba ayrıldı.Yenidoğan yoğun bakım ünitesindeki yenidoğanlar ise emzik verilenler ve kontrolgrubu olarak her biri 30 yenidoğandan oluşan 2 gruba ayrıldı. Ağrıya davranışsalyanıtları değerlendirmede Yenidoğan Bebek Ağrı Ölçeği (NIPS) kullanıldı. Ayrıcayenidoğanların oksijen satürasyonu, kalp tepe atımı, solunum sayısı ve ateş gibifizyolojik parametreleri ile ağlama süreleri de değerlendirildi.Sağlam çocuk grubunda NIPS skorlarına bakıldığında işlem sırasında emzikverilen grupta en düşük skor, sonrasında anne kucağı, en yüksek skor ise kontrolgrubunda bulundu (p0,05). Bu araştırma, OG ile beslenen preterm bebeklerde emzik kullanımının, günlük kilo alımına, hastanede kalış süresine, günlük dışkılama sayısına, haftalık baş/boy artışına, oral alıma geçiş süresine, rezidü miktarına (gastrik besin sindirimine), ve kalp tepe atımı, solunum ve kan basıncı gibi vital bulgulara etkisinin incelenmesi amacıyla randomize kontrollü deneysel olarak gerçekleştirilmiştir. Çalışmanın evrenini Ankara 1. Bölge Kamu Hastaneleri Kurumu Genel Sekreterliği Ankara Eğitim ve Araştırma Hastanesi yenidoğan yoğun bakım ünitesine yatan, OG ile beslenen, 31-36 gestasyon haftaları arasında, 1000 gr ve üzeri doğum ağırlığında, konjenital ve nörolojik hastalığı olmayan 28 preterm bebek oluşturmuştur. Çalışmanın örneklemine, bebeklerin hastanede kalma süreleri baz alınarak yapılan power analiz doğrultusunda yüzde beş hata payı ve 0,92 etki büyüklüğüyle 14 deney, 14 kontrol toplam 28 bebek alınması planlanmıştır. Araştırmada kontrol ve çalışma grubundaki preterm bebekler tanıtıcı özellikler (cinsiyet, gestasyonel yaş, doğum tartısı, boy ve bas çevresi uzunluğu, 1.-5. dk apgar puanları) bakımından benzer bulunmuştur (p>0.05). Preterm bebeklerin haftalık baş/boy/göğüs çevresi ölçümlerine bakıldığında emzik kullanan bebekler ile kullanmayanlar arasında istatistiksel anlamlı bir fark olmadığı görülmüştür (p>0,05). SPOUT proteins constitute one class of methyltransferases, which so far are found to exert activity mainly towards RNAs. Previously, yeast Sfm1 was predicted to contain a SPOUT domain but can methylate ribosomal protein S3. Here we report the crystal structure of Sfm1, which comprises of a typical SPOUT domain and a small C-terminal domain. The active site is similar to that of protein arginine methyltransferases but different from that of RNA methyltransferases. In addition, Sfm1 exhibits a negatively charged surface surrounding the active site unsuitable for RNA binding. Our biochemical data show that Sfm1 exists as a monomer and has high activity towards ribosomal protein S3 but no activity towards RNA. It can specifically catalyze the methylation of Arg146 of S3 and the C-terminal domain is critical for substrate binding and activity. These results together provide the structural basis for Sfm1 functioning as a PRMT for ribosomal protein S3.

Preterm Bebeklerde Emzik Verme Yönteminin Tam Anne Memesine Geçiş ve Emme Başarısı Üzerine EtkisiAmaç: Bu çalışma, preterm bebeklerde emzik verme yönteminin tam anne memesine geçiş ve emme başarısı üzerine etkisini belirlemek amacıyla yapıldı.Materyal ve Metot: Araştırma, bir üniversite hastanesinin Yenidoğan Yoğun Bakım Ünitesi'nde 01 Ekim 2013- 20 Ocak 2015 tarihleri arasında randomize kontrollü deneysel olarak gerçekleştirildi. Çalışmanın evrenini 01 Kasım 2013- 01 Mart 2014 tarihleri arasında araştırmanın yapıldığı klinikte yatan gestasyonel yaşı 30-34 hafta olan preterm bebekler; örneklemini ise veri toplama tarihleri arasında araştırmaya alınma kriterlerine uyan 70 preterm bebek oluşturdu. Örneklem büyüklüğü için yapılan güç analizinde 0.05 anlamlılık seviyesinde, 0.95 güven aralığında her grupta 34 kişi için araştırmanın gücü 0.95 olarak saptandı. Deney grubundaki preterm bebeklere (n=34) tam anne memesine geçene kadar emzik verme uygulaması yapıldı. Kontrol grubundaki bebeklere (n=36) herhangi bir girişim yapılmadı. Veriler `Preterm Bebeği Tanıtıcı Bilgi Formu`, `Preterm Bebek İzlem Formu` ve `LATCH Emzirme Tanılama Ölçüm Aracı` ile araştırmacı tarafından toplandı. Bu araştırma, prematüre bebeklerde emzik verme ve ninni dinletme yöntemlerinin total oral beslenmeye geçiş süresi ve emme başarısı üzerine etkisini değerlendirmek amacıyla yarı deneysel olarak gerçekleştirildi.Araştırmanın evrenini, Atatürk Üniversitesi Yakutiye Araştırma Hastanesi Yenidoğan Yoğun Bakım Kliniği Prematüre Ünitesi'nde Aralık 2007- Ocak 2009 tarihleri arasında tedavi ve bakım amacıyla yatmakta olan 30-34 gestasyon haftasında ve gavajla beslenen prematüre bebekler oluşturdu. Araştırma, 90 prematüre bebekten oluşan 30'ar kişilik üç grup üzerinde yürütüldü. Örneklem büyüklüğü için yapılan güç analizinde 0.05 anlamlılık seviyesinde, 0.95 güven aralığında her grupta 30 kişi için güç 0.93 olarak saptandı.Araştırmada prematüre bebeklere ilk gavajla beslenme öğününden başlayarak tam oral beslenmeye geçene kadar, her gün üç beslenme öğününde emzik grubuna emzik verme yöntemi, ninni grubuna ninni dinletme yöntemi uygulandı. VI ÖZET İnsanoğlunun ilk çağlarda toprağı şekillendirebileceğini keşfetmesiyle birlikte seramik, o günlerden başlayarak günümüze kadar hayatın vazgeçilmez bir parçası olmuştur. Yaşamsal ihtiyaçları karşılama amacıyla başlayan fonksiyonel ve estetik süreç yenilenerek devam etmiştir. Yiyeceğini koyabilmek, sıvısını taşıyabilmek, aktarabilmek, saklayabilmek amacıyla yapılan arayışlar, biçimlerin giderek çeşitlenmesine neden olmuştur. Seramik kaplarda kulp ve emzik biçimleri fonksiyonelliği arttırıcı unsur olmalarıyla birlikte kültürlerin yaşayış düzenlerini, ekonomik ve teknik düzeylerini başka zamanlara aktaran ifade edici özelliklere sahiptir. Birinci Bölümde; Tarihsel süreç içinde kulp ve emzik biçimleri başlığı adı altında formların kulp ve emzik detayları ilk çağlardan günümüze olabildiğince tüm kültürlerden örnek verilerek incelenmiştir. V SUMMARY Ceramics have been unreplaceable aspect of life since the discovery of shaping the clay by the mankind in the early ages. In order to supply the needs of daily life, functional and aesthetical process have being developed throughout the history. In search for the needs of protecting, carrying, storing, transfering food and liquids has led the development of shapes in different varieties. Not only, handles and spouts have been improving the functionality of the ceramic vessels, but also they were transfering the information about the makers' cultural, economical, technical standards of their old societies, to our ages. First Section: Spout and handle types and its details have been analyzed in variety of cultures, throughout the ages. Second Section: In addition to exhibition of handles, examples and their production techniques have been reviewed Third Section: Spouts have been analyzed in terms of production and variety. This study has put forwarded the importance of spouts and handles for the form of ceramics vessels by giving number of examples from different cultures throughout the history. It has been found that functionality has added great value to the product in aesthetical way. Moreover, character of the vessels has been defined by the above aspects of the functionality. 160
