Aptamers are short single-stranded oligonucleotides (either DNA or RNA) that can fold into well-defined three-dimensional (3D) spatial structures which enable them to capture their specific target by complementary shape interactions. Aptamers are selected from large random libraries through the SELEX process and only a small fraction of the sequence is involved in direct docking with the target. In this paper, we describe the possible truncation variants of zearalenone (ZEA) aptamer which might be an effective binding region for the target. The originally selected zearalenone (ZEA) aptamer was 80-mer in length and shown to bind the target with a high affinity (Kd = 41 ± 5 nM). Herein, computational docking simulation was performed with 15 truncated variants to determine the predicted binding energy and responsible binding site of the aptamer-analyte complex. The results revealed that 5 truncated variants had binding energy lower than − 7.0 kcal/mol. Circular dichroism analysis was performed on the shortlisted aptamer and the conformational change of aptamers was observed with the presence of an analyte. Aptamer Z3IN (29-mer) was chosen as the most enhanced affinity for its target with a dissociation constant of 11.77 ± 1.44 nM. The aptamer was further applied in the electrochemical aptasensor of ZEA based on an indirect competitive format. The results demonstrated that the truncated aptamer leads to an enhancement of the sensitivity of the biosensor.

Cylindrospermopsin (CYN) is one of the most concerning cyanotoxins due to its potential toxicity and spreading to various environments including drinking water. CYN has potential interferences with human and animal metabolic pathways, which influence the functions of organs including liver, kidneys, lungs, etc. CYN is involved in the inhibition of protein synthesis and detachment of ribosomes from the endoplasmic reticulum membrane. It also interacts with soluble proteins, which are associated with protein translations. It is believed that cytochrome 450 is responsible for the rapid toxicity of CYN. Researchers are urged to develop a high-throughput screening method for the detection of CYN in water. Construction of low cost, rapid, and sensitive analytical methods for the detection of CYN is challenging. Here, we used graphene oxide (GO) as the fluorescence sensing platform for probing the high affinity of the short aptamer derived from the wild-type long aptamer-CYN sensing. The biosensor construction involved two steps: first, quenching the fluorescence of fluorescent-labelled truncated aptamer using GO as a quencher and, second, fluorescence recovery in the presence of CYN by competitive binding between the target and GO. One of the truncate aptamers has a 12-fold higher affinity and enhances sensitivity compared to the long aptamer sequence. The limit of detection of the high affinity truncated aptamer is 17 pM which is 6-fold lower than the long aptamer (100 pM). The sensor specifically detects CYN in the presence of other potential interfering toxins. The performance of the sensor was validated using CYN spiked tap water with very good recovery percentage. A rapid and highly sensitive detection of CYN from water resources has been achieved using this method.

This study presents a quick, low-cost, and easy technique for the detection of norovirus in several food samples, including cucumber, lettuce, and chicken. The developed sandwich immunoassay method depends on employing nanotechnology for the detection step. Lactoferrin immobilized on activated Q-tips cotton swabs was used as a general capturing reagent to bind viruses from the sample surface. The cotton swabs were then submerged in a gold nanoparticle solution, which had previously decorated with a specific antibody for noroviruses. Positive samples retained the red color of the gold nanoparticles on the surface of Q-tips, even after washing, while the negative control samples easily lost their color through washing. The results confirmed that the developed assay has superior sensitivity and selectivity with a LOD between 10 and 53 pfu/mL for all tested samples. In light of the difficulty, complexity, and high cost of the methods recently used for detecting viruses in food samples, this method presents a promising reliable technique that can be employed for the rapid detection of norovirus in food samples with an acceptable accuracy.

Colorectal cancer (CC) is one of the common causes of cancer-related deaths around the globe. Identification of a novel biomarker for CC is of paramount importance for early diagnostics and reducing its mortality. Among the most promising biomarker candidates, exosomes hold great potential for cancer diagnosis, management, and treatment. Exosomes are extracellular vesicles secreted from cells and they contribute to the intercellular communication, immune response and the pathogenesis of many diseases including cardiovascular diseases, neurodegenerative diseases, and cancer. Several methods have been developed/utilized for exosome isolation and purification. However, these methods are time-consuming and have low purification efficiency. In this work, we developed the "apta-magnetic biosensor" platform for isolation, purification and detection of exosomes from cell culture. Anti-CD63 aptamer, which is conjugated to the surface of magnetic nanobeads, was used as a recognition element. A dynamic separation system was used which employs a transverse magnetic field along a microfluidic channel. The channel was exposed to an alternate magnetic field which imposes alternate magnetic force onto the magnetic bead-exosome complex. The combination of the fluid flow and magnetic force generates several "alternate trapping and releasing" events under continuous-flow conditions with each event representing a washing cycle. The graphene coated onto the surface of the magnetic nanobeads was used as a quencher for the fluorescently labeled aptamer (OFF state) in the absence of the target. Upon the addition of CD63 target protein, the aptamer dissociates from the graphene and binds to the target hence increasing the fluorescence intensity (ON state). A calibration plot of variable concentrations of exosomes vs fluorescence intensity was obtained and the detection limit was calculated as 1457 particles/mL. The specificity of the sensor was tested using closely associated proteins. The results showed that the aptamagnetic isolation, pre-concentration of exosomes and quantification demonstrate great potential for various clinical applications.

The novel corona (SARS-CoV-2) virus causes a global pandemic, which motivates researchers to develop reliable and effective methods for screening and detection of SARS-CoV-2. Though there are several methods available for the diagnosis of SARS-CoV-2 such as RT-PCR and ELSIA, nevertheless, these methods are time-consuming and may not apply at the point of care. In this study, we have developed a specific, sensitive, quantitative and fast detection method for SARS-CoV-2 by fluorescence resonance energy transfer (FRET) assay. The total extracellular protease proteolytic activity from the virus has been used as the biomarker. The specific peptide sequences from the library of 115 dipeptides were identified via changes in the fluorescence signal. The fluorogenic dipeptide substrates have the fluorophore and a quencher at the N- and the C- terminals, respectively. When the protease hydrolyzes the peptide bond between the two specific amino acids, it leads to a significant increase in the fluorescence signals. The specific fluorogenic peptide (H-d) produces a high fluorescence signal. A calibration plot was obtained from the changes in the fluorescence intensity against the different concentrations of the viral protease. The lowest limit of detection of this method was 9.7 ± 3 pfu/mL. The cross-reactivity of the SARS-CoV-2-specific peptide was tested against the MERS-CoV which does not affect the fluorescence signal. A significant change in the fluorescence signal with patient samples indicates that this FRET-based assay might be applied for the diagnosis of SARS-CoV-2 patients. Graphical abstract.

An electrochemical aptasensor is described for determination of the phytohormone of zearalenone (ZEA). The gold electrode was modified with ZEA via covalent attachment using cysteamine-hydrochloride and 1,4-phenylene diisocyanate linker. A truncated ZEA aptamer with a dissociation constant of 13.4 ± 2.1 nM was used in an aptasensor. The electrochemical property was investigated using square wave voltammetry for monitoring the change in the electron transfer using the ferro/ferricyanide system as redox probe. Under optimal experimental conditions, the response was best measured at a potential of 0.20 V (vs. Ag/AgCl). The signals depended on the competitive mechanism between the immobilised ZEA and free ZEA for the aptamer binding site. The aptasensor works in the range 0.01 to 1000 ng·mL−1 ZEA concentration, with a detection limit of 0.017 ng·mL−1. High degree of cross-reactivity with the other analogues of ZEA was observed, whereas none towards other mycotoxins. The aptasensor was further applied for the determination of ZEA in the extract of maize grain and showed good recovery percentages between 87 and 110%.

Foodborne diseases is a major public health concern and costs billions of dollars losses every year. For example, 93.8 million cases of gastroenteritis reported in Europe, United States, South America and Asia. Different methods depending on various scientific principles are used for detection of pathogenic bacteria relating foodborne diseases, conventional methods including culture-depending methods, microscopic, PCR, serological and biochemical methods are still used but majority of this methods suffers from a number of disadvantages includes long time-analysis, high cost, limited sensitivity and lab-based. Therefore, there is an urgent need for development of rapid screening assays for field applications with high sensitivity. In this study, we developed colorimetric immuno-sensor was developed and evaluated as a novel rapid detection nanosensing platform for the detection of foodborne pathogens such as Salmonella Typhimurium, Salmonella Enteritidis, Staphylococcus Aureus and Campylobacter Jejuni. The sensing platform composed of cotton swab and nanoparticles. Cotton swaps were functionalized with general or specific recognition receptors for collecting and pre-concentration of bacteria from the surfaces. Then the cotton swab was dipped in a developing solution to indicate the presence of specific bacteria. The developing solution has a cocktail of different coloured nanospheres conjugated with different recognition receptors for the various bacteria analytes was used to generate the different colours. The nanosensor was used for testing the bacteria on different surfaces mimicking the poultry processing units such as glass slides, stainless steel and chicken meat.

Cotton swab is the conventional swabbing tool that is usually applied for collecting pathogens from contaminated surfaces, followed by cells lysis and DNA extraction before subjecting to genetic analysis. However, such an approach is time consuming as it involves several steps and requires highly trained personnel to perform the experiment. In this study, we developed a new cotton swab-based detection system that involved integrating bacterial collection, preconcentration and detection on Q-tips. The platform is based on a sandwich assay that can detect different pathogens visually by color changes. Lactoferrin-immobilized cotton is used as a general capturing tool to collect various pathogens from surfaces. The presence of particular bacteria is then detected by immersing the cotton in antibodies attached to different colored nanobeads. The target cell is captured between the lactoferrin and specific antibody-conjugated beads which results in certain color development. The effectiveness of this simply fabricated sensor was demonstrated using Salmonella typhimurium, Salmonella enteritidis, Staphylococcus aureus and Campylobacter jejuni. The intensity of the color on the cotton surfaces increased with increasing the concentration of the pathogenic bacteria. The detection limit was as low as 10 cfu/ml for Salmonella typhimurium and Campylobacter jejuni, 100 cfu/ml for Salmonella enteritidis and 100 cfu/ml for Staphylococcus aureus on chicken meat surface. Moreover, this method showed high selectivity and was further confirmed by loop-mediated isothermal amplification (LAMP). The simplicity and the low cost of this colorimetric sensor renders it applicable to a wide range of other pathogens on different surfaces.

Dabigatran Etexilate (PRADAXA) is a new oral anticoagulant increasingly used for a number of blood thrombosis conditions, prevention of strokes and systemic emboli among patients with atrial fibrillation. It provides safe and adequate anticoagulation for prevention and treatment of thrombus in several clinical settings. However, anticoagulation therapy can be associated with an increased risk of bleeding. There is a lack of specific laboratory tests to determine the level of this drug in blood. This is considered the most important obstacles of using this medication, particularly for patients with trauma, drug toxicity, in urgent need for surgical interventions or uncontrolled bleeding. In this work, we performed Systematic evolution of ligands by exponential enrichment (SELEX) to select specific DNA aptamers against dabigatran etexilate. Following multiple rounds of selection and enrichment with a randomized 60-mer DNA library, specific DNA aptamers for dabigatran were selected. We investigated the affinity and specificity of generated aptamers to the drug showing dissociation constants (Kd) ranging from 46.8���208 nM. The most sensitive aptamer sequence was selected and applied in an electrochemical biosensor to successfully achieve 0. 01 ng/ml level of detection of the target drug. Liver cancer is considered the fifth most common cancers in the world and the second cause of cancer death in men. Cancer stem cells (CSCs) are a small subset of cancer cells that have been recently proposed to be responsible for tumor relapse, metastasis, and chemoresistance. Here, we report the development of label-free electrochemical immunosensors for CSC detection using four cell surface biomarkers (CD44, CD90, CD133/2 and OV-6). The immunosensors were fabricated by covalent immobilization of the four specific antibodies for the biomarkers on gold electrodes via cysteamine/phenylene isothiocyanate linker. Electrochemical impedance spectroscopy was utilised to monitor the binding of the CSCs to the immunosensors. The binding of the cells to the electrode surface blocks the electron transfer between [Fe(CN)6]3-/4− redox probe and the gold electrode causing an increase in the charge transfer resistance (Rct). This change in the Rct represents the basis of the CSC biosensing. The developed immunosensors showed high sensitivity and selectivity for CSC detection with a wide dynamic range from 1 × 101 to 1× 106 cells/mL. This work opens up new, accurate, simple and low cost avenue for the detection of liver CSC that might help in the early diagnosis and treatment of liver cancer.

The Bacillus subtilis lysC lysine riboswitch modulates its own gene expression upon lysine binding through a transcription attenuation mechanism. The riboswitch aptamer is organized around a single five-way junction that provides the scaffold for two long-range tertiary interactions (loop L2-loop L3 and helix P2-loop L4)--all of this for the creation of a specific lysine binding site. We have determined that the interaction P2-L4 is particularly important for the organization of the ligand-binding site and for the riboswitch transcription attenuation control. Moreover, we have observed that a folding synergy between L2-L3 and P2-L4 allows both interactions to fold at lower magnesium ion concentrations. The P2-L4 interaction is also critical for the close juxtaposition involving stems P1 and P5. This is facilitated by the presence of lysine, suggesting an active role of the ligand in the folding transition. We also show that a previously uncharacterized stem-loop located in the expression platform is highly important for the riboswitch activity. Thus, folding elements located in the aptamer and the expression platform both influence the lysine riboswitch gene regulation.

In this paper we report a stable, label-free, bacteriophage-based detection of Escherichia coli (E. coli) using ultra sensitive long-period fiber gratings (LPFGs). Bacteriophage T4 was covalently immobilized on optical fiber surface and the E. coli binding was investigated using the highly accurate spectral interrogation mechanism. In contrast to the widely used surface plasmon resonance (SPR) based sensors, no moving part or metal deposition is required in our sensor, making the present sensor extremely accurate, very compact and cost effective. We demonstrated that our detection mechanism is capable of reliable detection of E. coli concentrations as low as 10(3)cfu/ml with an experimental accuracy greater than 99%.

Ligand binding to G protein-coupled receptors is a complex process that involves sequential receptor conformational changes, ligand translocation, and possibly ligand-induced receptor oligomerization. Binding events at muscarinic acetylcholine receptors are usually interpreted from radioligand binding studies in terms of two-step ligand-induced receptor isomerization. We report here, using a combination of fluorescence approaches, on the molecular mechanisms for Bodipy-pirenzepine binding to enhanced green fluorescent protein (EGFP)-fused muscarinic M1 receptors in living cells. Real time monitoring, under steady-state conditions, of the strong fluorescence energy transfer signal elicited by this interaction permitted a fine kinetic description of the binding process. Time-resolved fluorescence measurements allowed us to identify discrete EGFP lifetime species and to follow their redistribution upon ligand binding. Fluorescence correlation spectroscopy, with EGFP brightness analysis, showed that EGFP-fused muscarinic M1 receptors predominate as monomers in the absence of ligand and dimerize upon pirenzepine binding. Finally, all these experimental data could be quantitatively reconciled into a three-step mechanism, with four identified receptor conformational states. Fast ligand binding to a peripheral receptor site initiates a sequence of conformational changes that allows the ligand to access to inner regions of the protein and drives ligand-receptor complexes toward a high affinity dimeric state.

Riboswitches are mRNA elements that specifically bind cellular metabolites and control gene expression by modifying their structure. As riboswitches often control essential genes in pathogenic bacteria, riboswitches have been proposed as new targets for antibiotics. High-throughput screening provides a powerful approach to identify riboswitch ligand analogs that could act as powerful antibacterial drugs. Biochemical assays have already been used to find riboswitch-binding analogs, but those methods do take into account the transcriptional context for riboswitch regulation. As the importance of co-transcriptional ligand binding has been shown for several riboswitches, it is vital to develop an assay that screens riboswitch-binding analogs during the transcriptional process. Here, we describe the development of a dual molecular beacon system monitoring the transcriptional regulation activity of the Bacillus subtilis pbuE adenine riboswitch. This system relies on two molecular beacons that enable the monitoring of transcription efficiency, as well as the regulatory activity of the riboswitch. Different analogs were tested using our system, and a good correlation was observed between riboswitch activity and reported metabolite affinities. This method is specific, reliable and could be applied at the high-throughput level for the identification of new potential antibiotics targeting any riboswitch-regulating gene expression at the mRNA level.

The paper presents for the first time a study of long-period gratings (LPGs) applied for label-free detection of specific bacteria using physically adsorbed bacteriophages. For the purposes of the experiment a number of highly sensitive LPGs working at the turning point of phase matching curve was fabricated in SMF28 fiber using UV exposure. We show that the device allows for real-time monitoring of phenomena taking place on the sensor's surface, including phage-bacteria interactions. For the applied conditions a resonance wavelength shift of ~1.3 nm induced by bacteria binding was observed.

We propose for the first time an E. coli bacteria sensor based on the evanescent field of the fundamental mode of a suspended-core terahertz fiber. The sensor is capable of E. coli detection at concentrations in the range of 104-109 cfu/ml. The polyethylene fiber features a 150 {\mu}m core suspended by three deeply sub-wavelength bridges in the center of a 5.1 mm-diameter cladding tube. The fiber core is biofunctionalized with T4 bacteriophages which bind and eventually destroy (lyse) their bacterial target. Using environmental SEM we demonstrate that E. coli is first captured by the phages on the fiber surface. After 25 minutes, most of the bacteria is infected by phages and then destroyed with ~1{\mu}m-size fragments remaining bound to the fiber surface. The bacteria-binding and subsequent lysis unambiguously correlate with a strong increase of the fiber absorption. This signal allows the detection and quantification of bacteria concentration. Presented bacteria detection method is label-free and it does not rely on the presence of any bacterial "fingerprint" features in the THz spectrum.
