Abstract Background Biological sciences are characterised not only by an increasing amount but also the extreme complexity of its data. This stresses the need for efficient ways of integrating these data in a coherent description of biological systems. In many cases, biological data needs organization before integration. This is not seldom a collaborative effort, and it is thus important that tools for data integration support a collaborative way of working. Wiki systems with support for structured semantic data authoring, such as Semantic MediaWiki, provide a powerful solution for collaborative editing of data combined with machine-readability, so that data can be handled in an automated fashion in any downstream analyses. Semantic MediaWiki lacks a built-in data import function though, which hinders efficient round-tripping of data between interoperable Semantic Web formats such as RDF and the internal wiki format. Results To solve this deficiency, the RDFIO suite of tools is presented, which supports importing of RDF data into Semantic MediaWiki, with metadata needed to export it again in the same RDF format, or ontology. Additionally, the new functionality enables mash-ups of automated data imports combined with manually created data presentations. The application of the suite of tools is demonstrated by importing drug discovery related data about rare diseases from Orphanet and acid dissociation constants from Wikidata. The RDFIO suite of tools is freely available for download via pharmb.io/project/rdfio . Conclusions Through a set of biomedical demonstrators, it is demonstrated how the new functionality enables a number of usage scenarios where the interoperability of SMW and the wider Semantic Web is leveraged for biomedical data sets, to create an easy to use and flexible platform for exploring and working with biomedical data.

For data publications a description as complete as possible for the data set creation is the goal. The more devices are involved the more parameters and settings have to be documented. Electronic lab documentation can support the user to reach that goal. It is more than just an Electronic Lab Notebook (ELN). It is the integration into an ecosystem of different software. By connecting all the device interfaces all the parameters and settings can be automated documented. The scientist should enter values only once e.g. parameters in some experiment control software or project information at project proposal. Everything is collect and connected by the electronic lab documentation, which can be extended by manual notes. The documentation occurs in a structured manner, which makes the publication process easier, e.g. pre-fill from the project proposal. For the data publication the published data then includes not only the data and project information, it will be extended by all meta data known to the specific data set, which is linked within the electronic lab documentation.

Wikis have been recently promoted as tools that foster collaborative learning. However, there has been little research devoted to the criteria that are suitable to address issues pertinent to collaborative learning. This paper proposes a set of criteria to explore technical and pedagogical usability issues of collaborative learning with wikis. The criteria are then used to evaluate students' collaborative writing activities. The units of study are wikis that groups of students developed collaboratively using MediaWiki. This paper also reports on technical and pedagogical implications for the use of wikis as collaborative learning tools in teacher education.

The documentation compiled by the Recueil général des monuments sculptés en France pendant le Haut Moyen âge research teams is kept in the Sculpture Department of the Musée du Louvre. There are plans to transform it into a database. This “dematerialisation” requires long and meticulous preparatory work. First, it is necessary to have an overall view of the collection that, moreover, bears witness to the systematic working methods that predate the development of information technology. Then the documents to be digitised must be selected and prepared. Four different methods of putting the documents online using the MediaWiki tool may be envisaged, in the hope of ensuring interoperability between the SATHMA database, which is supplemented by CARE and other heritage databases.

This article describes an experimental study that evaluated differences in students' discourse and actions when they used a wiki with discussion (i.e., an enhanced wiki) vs. a forum with attached MS Word documents for asynchronous collaboration on two case problems. The study used a counterbalanced within-subject design with 34 online learners working in small groups. A systematic content analysis of learners' interactions coupled with visual, analytical techniques showed within-group differences in using the technologies. The study revealed the expanding nature of a forum and the condensing nature of a wiki. Also, findings suggest that in a wiki, groups tend to be more collaborative, whereas in a threaded discussion, groups tend to be more cooperative. The study provides insights for instructors who use wikis and forums in their online courses to support collaborative problem-based activity. [ABSTRACT FROM AUTHOR]

- Abstract
Introduction The popularity of wikis has increased in the last few years, particularly in education. By allowing collaboration and information sharing, wikis can be used as a tool for lifelong learning. Health Informatics, as a field in permanent transformation, offers particular challenges that can be better tackled if access to centralized information and support to collaboration is possible. By adding semantics’ strengths to wikis’ features, such thing is possible. Aim This paper aims to present the development of a Semantic MediaWiki on Health Informatics - aprendIS : a place for information and knowledge sharing, and virtual collaboration of the Portuguese speaking community. Methods A survey has been conducted on students and teachers in health informatics in Portugal and Brazil to evaluate the need for a wiki in health informatics and to assess the most important subjects to address in such a platform, and a first structure of the Semantic MediaWiki was developed, based on the opinion of the respondents. Results Results show that more than half of 11% of respondents are interested in contributing with content and in using the wiki, and that there is a consensus in what the respondents expect to find in the wiki: the most voted subject was Health Information Systems. Conclusion According to the survey conducted, students and teachers of Health Informatics are definitely interested in a Semantic MediaWiki such as aprendIS . Our proposal builds such a tool according to the needs and wants of those students and teachers. [ABSTRACT FROM AUTHOR]

[english] Problem: The new study regulation for medical licensing in Germany has caused significant reform of the medical curricula. At Munich University (LMU), the Medical Curriculum Munich (MeCuM) was introduced in 2004. More individual responsibility of the students regarding their academic goals as well as a problem-oriented thought process are essential features of the new curriculum. Through our project, an open web based platform for the design of curriculum-specific teaching and study material has become accessible to students and faculty of the MeCuM. Methods: Students created an online library in harmony with the curricular structure of the MeCuM. The technical implementation was carried out with the MediaWiki-Open-Source software. Contents can be edited from all students or faculty of the MeCuM in an anonymous or personalized manner. An online questionnaire was carried out to evaluate the project. Results: Our online library as a wiki is the first solution of this kind in medical education in Germany. The concept was implemented without technical difficulties and is linked to the official websites of LMU Munich. The website’s contents were visited 417,808 times from December 2005 through June 2007. Online-based evaluation showed that the project is positively recognized, and students are motivated to contribute actively. Discussion: The project closely reflects the academic curriculum of the MeCuM and creates additional opportunities for interaction between students and teachers. The design as an open source project allows easy handling as well as frequent control and ability to update the contents, but integrity and accuracy of the data content require further effort. Additional evaluation will be essential for improvements. The integration of faculty as reviewers and tutors is planned. Sustainability of the project is dependent upon continued student leadership. The concept of the project has been transferred to another medical school.

Web 2.0 technologies are having a considerable influence on the learning industry. Constructivist learning processes, such as collaborative writing, have emerged as a result of the development of Web 2.0 technologies. We define the term "mandatory collaborative writing" to describe a writing task where the group has a firm deadline. This article focuses on how a wiki can fully support mandatory group writing. The motivation of this design science research study emerges from a graduate Knowledge Management class assignment to write a wiki book. The main finding shows that the wiki instance used for the project, MediaWiki, could better facilitate the collaborative writing process with a set of extensions that support discussion and project management. We outline designs for these processes: 1) a discussion process that changes the way users discuss content on a wiki page and increases group awareness; and 2) a project management process that increases awareness of the status of each component of the writing project and provides an overall summary of the project. A demonstration of the principles to a focus group provided a basic proof of the validity of this design. The significant contributions of this study are these processes, which can facilitate group writing and constructivist learning processes. Contributions of the study to several streams of research are discussed. [ABSTRACT FROM AUTHOR]

This work consists in the implementation of a centralized authentication system that allows users to get access to a collaborative platform and a web application by entering their credentials or digital certificate only once, through a Single Sign-On system (SSO). To carry out this goal, the Central Authentication Service (CAS) server will be used to unify the authentication process at a centralized point. On this server, the user validation process will be carried out through the LDAP server that will contain the information and user's credentials. Additionally, the project will implement a web application that will manage the authorization of several protected resources, each with certain permissions, to limit the access of users using the Spring Security library. In conclusion, this document includes the procedures followed to implement the SSO and its subsequent integration with web applications.

- Abstract
The pharmaceutical industry is facing a research and development productivity crisis. At the same time we have access to more biological data than ever from recent advancements in high-throughput experimental methods. One suggested explanation for this apparent paradox has been that a crisis in reproducibility has affected also the reliability of datasets providing the basis for drug development. Advanced computing infrastructures can to some extent aid in this situation but also come with their own challenges, including increased technical debt and opaqueness from the many layers of technology required to perform computations and manage data. In this thesis, a number of approaches and methods for dealing with data and computations in early drug discovery in a reproducible way are developed. This has been done while striving for a high level of simplicity in their implementations, to improve understandability of the research done using them. Based on identified problems with existing tools, two workflow tools have been developed with the aim to make writing complex workflows particularly in predictive modelling more agile and flexible. One of the tools is based on the Luigi workflow framework, while the other is written from scratch in the Go language. We have applied these tools on predictive modelling problems in early drug discovery to create reproducible workflows for building predictive models, including for prediction of off-target binding in drug discovery. We have also developed a set of practical tools for working with linked data in a collaborative way, and publishing large-scale datasets in a semantic, machine-readable format on the web. These tools were applied on demonstrator use cases, and used for publishing large-scale chemical data. It is our hope that the developed tools and approaches will contribute towards practical, reproducible and understandable handling of data and computations in early drug discovery.

Συνεπώς οι εκπαιδευόμενοι συνεργαζόμενοι με τους εκπαιδευτές χωρίς περιορισμούς σταματάνε να είναι παθητικοί δέκτες της γνώσης αλλά αποκτούν ενεργό ρόλο, συνθέτοντας γνώση., In our days, you see a variety of learning tools that support learning such as Moodle and MediaWiki. Moodle, as a learning management system in conjunction with external tools, has the ability to collect information about student activity and to provide for a possible dropout of their curriculum. At the same time, a brief reference is made to MediaWiki, a tool that allows students to collaborate with each other and add, modify or even delete content in a simple and quick way. The purpose of this paper presents these moodle capabilities and to describe how to implement the interface between these two software, so managers have a full picture of user engagement on both educational platforms.

Background: Biological sciences are characterised not only by an increasing amount but also the extreme complexity of its data. Results: To solve this deficiency, the RDFIO suite of tools is presented, which supports importing of RDF data into Semantic MediaWiki, with metadata needed to export it again in the same RDF format, or ontology. Additionally, the new functionality enables mash-ups of automated data imports combined with manually created data presentations. The application of the suite of tools is demonstrated by importing drug discovery related data about rare diseases from Orphanet and acid dissociation constants from Wikidata. The RDFIO suite of tools is freely available for download via pharmb. io/project/rdfio. Conclusions: Through a set of biomedical demonstrators, it is demonstrated how the new functionality enables a number of usage scenarios where the interoperability of SMW and the wider Semantic Web is leveraged for biomedical data sets, to create an easy to use and flexible platform for exploring and working with biomedical data.

Located on the website arbetsliv.org is the webpages branschkunskap and ämneskunskap, containing links to other websites with facts about occupational health and safety. The webpages mainly target themselves towards occupational health engineers and members of the two organization’s FTF (Föreningen Teknisk Företagshälsovård) Arbetsmiljö and EHSS, Ergonomi och Human Factors Sällskapet Sverige. Occupational health engineers work with questions related to industries of many different fields. Therefore, it is considered to facilitate their work by providing a collaborative collection of industry-specific information. The purpose of this thesis is to develop the webpages into an independent domain, arbetsmiljowiki.se, and based on the organization members’ opinions create a wiki about industry and subject knowledge related to occupational health and safety. To collect the users’ opinions, eight qualitative telephone interviews were carried out with interviewees from different age-groups. Literature studies regarding choice of and development of technical solutions were performed in order to obtain a greater picture of the available possibilities. The comparison of technical solutions, analysis of the telephone interviews and the specified requirements together make up a part of the result. One part of the result resulted in an integration of Facebook login, embedded YouTube videos, comment fields and that the final result arbetsmiljowiki.se was shaped as per the organization members’ requests.

Individual’s knowledge represents an important part of every company and therefore it is necessary for it to preserve the knowledge. The success of a company directly depends on its knowledge management policy. The companies, therefore, have to be aware of the importance of knowledge management and its application. There are several ways how to preserve or, rather, manage the knowledge. In the present diploma thesis, the use of information technology, i.e. the semantic portal, is described. MediaWiki software and its extension Semantic MediaWiki make the knowledge management possible. The thesis researches knowledge modelling and knowledge management for a construction project that involves a sewage system, its pumps and purifying plant in the Municipality of Selnica ob Dravi. The result is a semantic portal that will enable sustainable and efficient knowledge management during the maintenance phase of the project in the municipality.

- Abstract
Publishing authoritative genomic annotation data, keeping it up to date, linking it to related information, and allowing community annotation is difficult and hard to support with limited resources. Here, we show how importing GeneDB annotation data into Wikidata allows for leveraging existing resources, integrating volunteer and scientific communities, and enriching the original information., Competing Interests: No competing interests were disclosed., (Copyright: © 2019 Manske M et al.)

The paper presents a web prototype that visualises different characteristics of research projects in the heterogeneous domain of educational research. The concept of the application derives from the project "Monitoring Educational Research" (MoBi) that aims at identifying and implementing indicators that adequately describe structural properties and dynamics of the research field. The prototype enables users to visualise data regarding different indicators, e.g. "research activity", "funding", "qualification project", "disciplinary area". Since the application is based on Semantic MediaWiki technology it furthermore provides an easily accessible opportunity to collaboratively work on a database of research projects. Users can jointly and in a semantically controlled way enter metadata on research projects which are the basis for the computation and visualisation of indicators. (DIPF/Orig.)

V diplomskem delu predstavljamo sistem za upravljanje vsebin MediaWiki. V teoretičnem delu se najprej spoznamo s sistemom MediaWiki, njegovimi lastnostmi in arhitekturo. Spoznamo jezik wiki in dodatek z razpoznavalnimi funkcijami. V nadaljevanju spozamo LaTeX in BibTeX, podamo nekaj primerov in prikažemo njuno delovanje. In this diploma work we study MediaWiki content management system. Theoretical part of the diploma covers the basics of MediaWiki CMS, its properties, and architecture. We describe wiki markup language of the MediaWiki CMS and present the MediaWiki templates and extension Parser functions. After that we describe LaTeX and BibTeX and give some examples of their use. In the practical part of the diploma work we describe our extension, which converts a MediaWiki styled citation into a BibTeX styled citation format. We talk about the technologies used and give a couple of code examples.
