Abstract

Laser-driven proton sources have long been developed with an eye on their potential for medical application to radiation therapy. These sources are compact, versatile, and show peculiar characteristics such as extreme instantaneous dose rates, short duration and broad energy spectrum. Typical temporal modality of laser-driven irradiation, the so-called fast-fractionation, results from the composition of multiple, temporally separated, ultra-short dose fractions. In this paper we present the use of a high-energy laser system for delivering the target dose in a single nanosecond pulse, for ultra-fast irradiation of biological samples. A transport line composed by two permanent magnet quadrupoles and a scattering system is used to improve the dose profile and to control the delivered dose-per-pulse. A single-shot dosimetry protocol for the broad-spectrum proton source using Monte Carlo simulations was developed. Doses as high as 20Gy could be delivered in a single shot, lasting less than 10ns over a 1.0cm diameter sample holder, at a dose-rate exceeding 10^9 Gy/s. Exploratory application of extreme laser-driven irradiation conditions, falling within the FLASH irradiation protocol, are presented for in vitro and in vivo irradiation are presented. A reduction of radiation-induced oxidative stress in-vitro and radiation-induced developmental damage in vivo were observed, whereas anti-tumoral efficacy was confirmed by cell survival assay., Comment: 13 pages, 15 figures

2. The Importance of Adaptive Decision-Making for Autonomous Long-Range Planetary Surface Mobility

Abstract

Long-distance driving is an important component of planetary surface exploration. Unforeseen events often require human operators to adjust mobility plans, but this approach does not scale and will be insufficient for future missions. Interest in self-reliant rovers is increasing, however the research community has not yet given significant attention to autonomous, adaptive decision-making. In this paper, we look back at specific planetary mobility operations where human-guided adaptive planning played an important role in mission safety and productivity. Inspired by the abilities of human experts, we identify shortcomings of existing autonomous mobility algorithms for robots operating in off-road environments like planetary surfaces. We advocate for adaptive decision-making capabilities such as unassisted learning from past experiences and more reliance on stochastic world models. Abstract

We study the semigroups of random Schr\"odinger operators of the form $\widehat{H}f=-\frac12f''+(V+\xi)f$, where $f:I\to\mathbb F^r$ ($\mathbb F=\mathbb R,\mathbb C,\mathbb H$) are vector-valued functions on a possibly infinite interval $I\subset\mathbb R$ that satisfy a mix of Robin and Dirichlet boundary conditions, $V$ is a deterministic diagonal potential with power-law growth at infinity, and $\xi$ is a matrix white noise. Our main result consists of Feynman-Kac formulas for trace moments of the form $\mathbf E[\prod_{k=1}^n\mathrm{Tr}[\mathrm e^{-t_k\widehat{H}}]]$ ($n\in\mathbb N$, $t_k>0$). One notable example covered by our main result consists of the multivariate stochastic Airy operator (SAO) of Bloemendal and Vir\'ag (Ann. Probab., 44(4):2726-2769, 2016), which characterizes the soft-edge eigenvalue fluctuations of critical rank-$r$ spiked Wishart and GO/U/SE random matrices. As a corollary of our main result, we prove that if $V$'s growth is at least linear (this includes the multivariate SAO), then $\widehat{H}$'s spectrum is number rigid in the sense of Ghosh and Peres (Duke Math. J., 166(10):1789-1858, 2017). Abstract

We consider the Stochastic Heat Equation (SHE) in $(1+1)$ dimensions with delta Dirac initial data and spacetime white noise. We prove exact large-time asymptotics for multi-point correlations of the SHE for strictly sublinear space coordinates. The sublinear condition is optimal, in the sense that different asymptotics are known to occur when the space coordinates grow linearly [Lin 2023, Theorem 1.1]. Lastly, a notable feature of our result is that it confirms the connection between multi-point correlations in the SHE and the ground state of the Hamiltonian of the delta-Bose gas., Comment: 10 pages, comments welcome!

Abstract

Quantum computers hold the promise of solving certain problems that lie beyond the reach of conventional computers. Establishing this capability, especially for impactful and meaningful problems, remains a central challenge. One such problem is the simulation of nonequilibrium dynamics of a magnetic spin system quenched through a quantum phase transition. State-of-the-art classical simulations demand resources that grow exponentially with system size. Here we show that superconducting quantum annealing processors can rapidly generate samples in close agreement with solutions of the Schr\"odinger equation. We demonstrate area-law scaling of entanglement in the model quench in two-, three- and infinite-dimensional spin glasses, supporting the observed stretched-exponential scaling of effort for classical approaches. We assess approximate methods based on tensor networks and neural networks and conclude that no known approach can achieve the same accuracy as the quantum annealer within a reasonable timeframe. Thus quantum annealers can answer questions of practical importance that classical computers cannot.

6. Energy Definition and Minimization in Avalanche Models for Solar Flares

Abstract

Self-organised critical avalanche models are a class of cellular automata that, despite their simplicity, can be applied to the modeling of solar (and stellar) flares and generate robust power-law distributions in event size measures. However, bridging the conceptual gap to both magnetohydrodynamics and real flare observations continues to prove challenging. In this paper, we focus on a specific, key aspect of this endeavour, namely the definition of magnetic energy and its consequences for the model's internal dynamics and energy release statistics. We show that the dual requirement of releasing energy and restoring local stability demands that the instability criterion and boundary conditions be set in a manner internally consistent with a given energy definition, otherwise unphysical behavior ensues, e.g., negative energy release. Working with three energy definitions previously used in the literature, we construct such internally consistent avalanche models and compare/contrast their energy release statistics. Using the same set of models, we also explore a recent proposal by Farhang et al. (2018, 2019), namely that avalanches/flares should maximize the amount of energy released by the lattice when instabilities are triggered. This tends to produce avalanches of shorter duration but higher peak energy release, but adding up to similar total energy release. For the three energy definition we tested, such avalanche models exhibit almost identical distributions of event size measures. 7. Safe Mission-Level Path Planning for Exploration of Lunar Shadowed Regions by a Solar-Powered Rover

Abstract

Exploration of the lunar south pole with a solar-powered rover is challenging due to the highly dynamic solar illumination conditions and the presence of permanently shadowed regions (PSRs). In turn, careful planning in space and time is essential. Mission-level path planning is a global, spatiotemporal paradigm that addresses this challenge, taking into account rover resources and mission requirements. However, existing approaches do not proactively account for random disturbances, such as recurring faults, that may temporarily delay rover traverse progress. In this paper, we formulate a chance-constrained mission-level planning problem for the exploration of PSRs by a solar-powered rover affected by random faults. The objective is to find a policy that visits as many waypoints of scientific interest as possible while respecting an upper bound on the probability of mission failure. Our approach assumes that faults occur randomly, but at a known, constant average rate. Each fault is resolved within a fixed time, simulating the recovery period of an autonomous system or the time required for a team of human operators to intervene. Unlike solutions based upon dynamic programming alone, our method breaks the chance-constrained optimization problem into smaller offline and online subtasks to make the problem computationally tractable. Specifically, our solution combines existing mission-level path planning techniques with a stochastic reachability analysis component. We find mission plans that remain within reach of safety throughout large state spaces. To empirically validate our algorithm, we simulate mission scenarios using orbital terrain and illumination maps of Cabeus Crater. 8. Probabilistic Representations of Ordered Exponentials: Vector-Valued Schr\'odinger Semigroups and the Combinatorics of Anderson Localization

Abstract

We provide two applications of an elementary (yet seemingly unknown) probabilistic representation of matrix ordered exponentials, which generalizes the Feynman-Kac formula in finite dimensions and the change of measure formula between two continuous-time Markov processes on a finite state space. Our first and main application consists of a new Feynman-Kac formula for a class of vector-valued Schr\"odinger operators on the line, which is driven by two sources of randomness: The usual Brownian motion, and a continuous-time Markov process on a finite state space. An important feature of these formulas -- which is at the core of our motivation -- is that they enable the calculation of the joint moments of the semigroup kernels when the matrix potential function contains a continuous Gaussian noise. In particular, our moment formulas shed new light on what the joint moments of the Feynman-Kac kernels of the multivariate stochastic Airy operators of Bloemendal and Vir\'ag (Ann. Probab., 44(4):2726--2769, 2016.) should be; we state a precise conjecture to that effect, which we pursue in a forthcoming paper. Our second application consists of Feynman-Kac formulas for the expected square modulus $\mathbf E\big[|\Psi(t,x)|^2\big]$ of the solutions of the Schr\"odinger equation $\partial_t\Psi=-\mathsf i\mathcal H(t)\Psi$ with a time-dependent Hamiltonian $\mathcal H(t)$. Using this, we show that when we take $\mathcal H(t)=-\Delta+q(t,x)$ restricted to a finite box within $\mathbb Z^d$, where $q(t,x)$ is a possibly time-dependent Gaussian process, $\mathbf E\big[|\Psi(t,x)|^2\big]$ can be written as a relatively simple expectation that involves self- and mutual-intersections of random walks. In particular, this formula hints at a unified combinatorial mechanism that explains the occurrence of localization for both time-dependent and time-independent noises., Comment: The basic idea of using probabilistic representations for OEs has been used before in the mathematical physics literature. Abstract

Quantum Error Mitigation (QEM) presents a promising near-term approach to reduce error when estimating expectation values in quantum computing. Here, we introduce QEM techniques tailored for quantum annealing, using Zero-Noise Extrapolation (ZNE). We implement ZNE through zero-temperature extrapolation as well as energy-time rescaling. We conduct experimental investigations into the quantum critical dynamics of a transverse-field Ising spin chain, demonstrating the successful mitigation of thermal noise through both of these techniques. Moreover, we show that energy-time rescaling effectively mitigates control errors in the coherent regime where the effect of thermal noise is minimal. Our ZNE results agree with exact calculations of the coherent evolution over a range of annealing times that exceeds the coherent annealing range by almost an order of magnitude., Comment: 10 pages, 5 figures

Knowledge Graphs (KGs), and Linked Open Data in particular, enable the generation and exchange of more and more information on the Web. In order to use and reuse these data properly, the presence of accountability information is essential. Accountability requires specific and accurate information about people's responsibilities and actions. In this article, we define KGAcc, a framework dedicated to the assessment of RDF graphs accountability. It consists of accountability requirements and a measure of accountability for KGs. Then, we evaluate KGs from the LOD cloud and describe the results obtained. Abstract

Abstract Evidence for the value of peer support for eating disorders (EDs) is growing. Peer support is not a replacement for treatment, but can provide hope for recovery, enhance motivation for treatment, and increase feelings of connectedness and belonging for those experiencing EDs. In this study, we explored peer mentees’ experiences of peer support for EDs to better understand the impact of peer support and its role in the Canadian treatment and support continuum. We conducted semi-structured interviews with 20 people who had received peer support (group, one-on-one, or chat) and conducted a reflexive thematic analysis through a critical realist lens. We developed four themes. Participants described the importance of connecting with others who had “been there,” which helped generate a sense of belonging and connectedness. They also highlighted aspects of the peer support “container” that needed to be in place, such as guidelines for groups and agreements for one-on-one mentoring. When peer support was delivered well, participants described how it helped them help themselves through increasing motivation, communication skills, and other coping skills. Finally, participants described the unique role of peer support within the treatment continuum, as a modality that was accessible, free, and delivered in a way that focused on the whole person. Together, our findings illustrate the value of peer support and considerations for enabling effective and safe peer support delivery.

12. Recovery Policies for Safe Exploration of Lunar Permanently Shadowed Regions by a Solar-Powered Rover

Abstract

The success of a multi-kilometre drive by a solar-powered rover at the lunar south pole depends upon careful planning in space and time due to highly dynamic solar illumination conditions. An additional challenge is that the rover may be subject to random faults that can temporarily delay long-range traverses. The majority of existing global spatiotemporal planners assume a deterministic rover-environment model and do not account for random faults. In this paper, we consider a random fault profile with a known, average spatial fault rate. We introduce a methodology to compute recovery policies that maximize the probability of survival of a solar-powered rover from different start states. A recovery policy defines a set of recourse actions to reach a safe location with sufficient battery energy remaining, given the local solar illumination conditions. We solve a stochastic reach-avoid problem using dynamic programming to find an optimal recovery policy. Our focus, in part, is on the implications of state space discretization, which is required in practical implementations. We propose a modified dynamic programming algorithm that conservatively accounts for approximation errors. To demonstrate the benefits of our approach, we compare against existing methods in scenarios where a solar-powered rover seeks to safely exit from permanently shadowed regions in the Cabeus area at the lunar south pole. 16. Are self-citations a normal feature of knowledge accumulation?

Abstract

Science is a cumulative activity, which can manifest itself through the act of citing. Citations are also central to research evaluation, thus creating incentives for researchers to cite their own work. Using a dataset containing more than 63 million articles and 51 million disambiguated authors, this paper examines the relative importance of self-citations and self-references in the scholarly communication landscape, their relationship with the age and gender of authors, as well as their effects on various research evaluation indicators. Results show that self-citations and self-references evolve in different directions throughout researchers' careers, and that men and older researchers are more likely to self-cite. Although self-citations have, on average, a small to moderate effect on author's citation rates, they highly inflate citations for a subset of researchers. Comparison of the abstracts of cited and citing papers to assess the relatedness of different types of citations shows that self-citations are more similar to each other than other types of citations, and therefore more relevant. However, researchers that self-reference more tend to include less relevant citations. The paper concludes with a discussion of the role of self-citations in scholarly communication.

17. 'It’s like building a new person': lived experience perspectives on eating disorder recovery processes

Abstract Background Deeply engaging with the expertise of those who have experienced or supported someone with an eating disorder can add to a growing body of knowledge about recovery processes. In this qualitative study, we sought to explore and generate nuanced understandings of recovery experiences of people with a lived ED experience (first hand or as a caregiver) who were working as mentors in the field. To do this, we focused on changes that occur in personality, traits, and interests over the course of an eating disorder and into recovery. Method We conducted semi-structured interviews with 27 people with an eating disorder history, either through personal lived experience (n = 14) or as a caregiver of a loved one with an eating disorder (n = 13). We undertook a reflexive thematic analysis of the data through a critical realist lens. Results We developed three themes, which illustrate the nonlinearity, relationality, and systemically linked nature of changes across experiences of having and recovering from an eating disorder. The first theme focuses on expansion; participants described how their worlds got bigger as they explored who they were becoming and discovered new ways of living in line with their values. The second theme emphasizes the balance between support and autonomy participants described as important for enabling change to occur across the recovery process. The last theme highlights the ways in which changes throughout the recovery process entwined with systemic factors, including actively pushing back against diet culture and weight stigma. Conclusions Participants’ stories highlight interactions between individual, relational, and societal shifts that occur throughout the course of an ED and into recovery. They support ongoing calls to orient to ED recovery as situated within a broader social milieu, which invites us to build supportive environments to enable expansion and flourishing.

Abstract Eating disorders (EDs) are complex, multifaceted conditions that significantly impact quality-of-life, often co-occur with multiple medical and psychiatric diagnoses, and are associated with a high risk of medical sequelae and mortality. Fortunately, many people recover even after decades of illness, although there are different conceptualisations of recovery and understandings of how recovery is experienced. Differences in these conceptualisations influence categorisations of ED experiences (e.g., longstanding vs. short-duration EDs), prognoses, recommended treatment pathways, and research into treatment outcomes. Within recent years, the proposal of a ‘terminal’ illness stage for a subset of individuals with anorexia nervosa and arguments for the prescription of end-of-life pathways for such individuals has ignited debate. Semantic choices are influential in ED care, and it is critical to consider how conceptualisations of illness and recovery and power dynamics influence outcomes and the ED ‘staging’ discourse. Conceptually, ‘terminality’ interrelates with understandings of recovery, efficacy of available treatments, iatrogenic harm, and complex co-occurring diagnoses, as well as the functions of an individual’s eating disorder, and the personal and symbolic meanings an individual may hold regarding suffering, self-starvation, death, health and life. Our authorship represents a wide range of lived and living experiences of EDs, treatment, and recovery, ranging from longstanding and severe EDs that may meet descriptors of a ‘terminal’ ED to a variety of definitions of ‘recovery’. Our experiences have given rise to a shared motivation to analyse how existing discourses of terminality and recovery, as found in existing research literature and policy, may shape the conceptualisations, beliefs, and actions of individuals with EDs and the healthcare systems that seek to serve them.

Omega-3 long-chain polyunsaturated fatty acids (n3-LCPUFAs) are produced primarily in aquatic ecosystems and are considered essential nutrients for predators given their structural role in vertebrates’ cerebral tissues. Alarmingly, with urbanization, many aquatic animals now rely on anthropogenic foods lacking n3-LCPUFAs. In this study undertaken in Newfoundland (Canada), we tested whether recent or longer term diet explains the cerebral fatty acid composition of ring-billed gulls (Larus delawarensis), a seabird that now thrives in cities. During the breeding season, cerebral levels of n3-LCPUFAs were significantly higher for gulls nesting in a natural habitat and foraging on marine food (mean ± s.d.: 32 ± 1% of total identified fatty acids) than for urban nesters exploiting rubbish (27 ± 1%). Stable isotope analysis of blood and feathers showed that urban and natural nesters shared similar diets in autumn and winter, suggesting that the difference in cerebral n3-LCPUFAs during the breeding season was owing to concomitant and transient differences in diet. We also experimentally manipulated gulls’ diets throughout incubation by supplementing them with fish oil rich in n3-LCPUFAs, a caloric control lacking n3-LCPUFAs, or nothing, and found evidence that fish oil increased urban nesters’ cerebral n3-LCPUFAs. These complementary analyses provide evidence that the brain of this seabird remains plastic during adulthood and responds to short-term dietary changes.

Abstract

Dengue virus (DENV) is a Flavivirus that causes the most prevalent arthropod-borne viral disease. Clinical manifestation of DENV infection ranges from asymptomatic to severe symptoms that can lead to death. Unfortunately, no antiviral treatments against DENV are currently available. In order to identify novel DENV inhibitors, we screened a library of 1,604 chemically diversified fragment-based compounds using DENV reporter viruses that allowed quantification of viral replication in infected cells. Following a validation screening, the two best inhibitor candidates were N-phenylpyridine-3-carboxamide (NPP3C) and 6-acetyl-1H-indazole (6A1HI). The half maximal effective concentration of NPP3C and 6A1H1 against DENV were 7.1 μM and 6.5 μM, respectively. 6A1H1 decreased infectious DENV particle production up to 1,000-fold without any cytotoxicity at the used concentrations. While 6A1HI was DENV-specific, NPP3C also inhibited the replication of other flaviviruses such as West Nile virus and Zika virus. Structure-activity relationship (SAR) studies with 151 analogues revealed key structural elements of NPP3C and 6A1HI required for their antiviral activity. Time-of-drug-addition experiments identified a postentry step as a target of these compounds. Consistently, using a DENV subgenomic replicon, we demonstrated that these compounds specifically impede the viral RNA replication step and exhibit a high genetic barrier-to-resistance. In contrast, viral RNA translation and the de novo biogenesis of DENV replication organelles were not affected. Overall, our data unveil NPP3C and 6A1H1 as novel DENV inhibitors. The information revealed by our SAR studies will help chemically optimize NPP3C and 6A1H1 in order to improve their anti-flaviviral potency and to challenge them in in vivo models.

Abstract

Experiments on disordered alloys suggest that spin glasses can be brought into low-energy states faster by annealing quantum fluctuations than by conventional thermal annealing. Due to the importance of spin glasses as a paradigmatic computational testbed, reproducing this phenomenon in a programmable system has remained a central challenge in quantum optimization. Here we achieve this goal by realizing quantum critical spin-glass dynamics on thousands of qubits with a superconducting quantum annealer. We first demonstrate quantitative agreement between quantum annealing and time-evolution of the Schr\"odinger equation in small spin glasses. We then measure dynamics in 3D spin glasses on thousands of qubits, where simulation of many-body quantum dynamics is intractable. We extract critical exponents that clearly distinguish quantum annealing from the slower stochastic dynamics of analogous Monte Carlo algorithms, providing both theoretical and experimental support for a scaling advantage in reducing energy as a function of annealing time.

Abstract

Let $\xi$ be a singular Gaussian noise on $\mathbb R^d$ that is either white, fractional, or with the Riesz covariance kernel; in particular, there exists a scaling parameter $\omega>0$ such that $c^{\omega/2}\xi(c\cdot)$ is equal in distribution to $\xi$ for all $c>0$. Let $(\xi_\varepsilon)_{\varepsilon>0}$ be a sequence of smooth mollifications such that $\xi_\varepsilon\to\xi$ as $\varepsilon\to0$. We study the asymptotics of the moments of the parabolic Anderson model (PAM) with noise $\xi_\varepsilon$ as $\varepsilon\to0$, both for large (i.e., $t\to\infty$) and fixed times $t$. This approach makes it possible to study the moments of the PAM with regular and singular noises in a unified fashion, as well as interpolate between the two settings. As corollaries of our main results, we obtain the following: $\textbf{(1)}$ When $\xi$ is subcritical (i.e., $0<\omega<2$), our results extend the known large-time moment and tail asymptotics for the Stratonovich PAM with noise $\xi$. Our method of proof clarifies the role of the maximizers of the variational problems (known as Hartree ground states) that appear in these moment asymptotics in describing the geometry of intermittency. We take this opportunity to prove the existence and study the properties of the Hartree ground state with a fractional kernel, which we believe is of independent interest. $\textbf{(2)}$ When $\xi$ is critical or supercritical (i.e., $\omega=2$ or $\omega>2$), our results provide a new interpretation of the moment blowup phenomenon observed in the Stratonovich PAM with noise $\xi$. Abstract

Summary: Human genetic studies of critical COVID-19 pneumonia have revealed the essential role of type I interferon-dependent innate immunity to SARS-CoV-2 infection. Conversely, an association between the HLA-B∗15:01 allele and asymptomatic SARS-CoV-2 infection in unvaccinated individuals was recently reported, suggesting a contribution of pre-existing T cell-dependent adaptive immunity. We report a lack of association of classical HLA alleles, including HLA-B∗15:01, with pre-omicron asymptomatic SARS-CoV-2 infection in unvaccinated participants in a prospective population-based study in the United States (191 asymptomatic vs. 945 symptomatic COVID-19 cases). Moreover, we found no such association in the international COVID Human Genetic Effort cohort (206 asymptomatic vs. 574 mild or moderate COVID-19 cases and 1,625 severe or critical COVID-19 cases). Finally, in the Human Challenge Characterisation study, the three HLA-B∗15:01 individuals infected with SARS-CoV-2 developed symptoms. As with other acute primary infections studied, no classical HLA alleles favoring an asymptomatic course of SARS-CoV-2 infection were identified.

Abstract

Quantum simulation has emerged as a valuable arena for demonstrating and understanding the capabilities of near-term quantum computers. Quantum annealing has been used successfully in simulating a range of open quantum systems, both at equilibrium and out of equilibrium. However, in all previous experiments, annealing has been too slow to simulate a closed quantum system coherently, due to the onset of thermal effects from the environment. Here we demonstrate coherent evolution through a quantum phase transition in the paradigmatic setting of the 1D transverse-field Ising chain, using up to 2000 superconducting flux qubits in a programmable quantum annealer. In large systems we observe the quantum Kibble-Zurek mechanism with theoretically predicted kink statistics, as well as characteristic positive kink-kink correlations, independent of system temperature. In small chains, excitation statistics validate the picture of a Landau-Zener transition at a minimum gap. In both cases, results are in quantitative agreement with analytical solutions to the closed-system quantum model. For slower anneals we observe anti-Kibble-Zurek scaling in a crossover to the open quantum regime. These experiments demonstrate that large-scale quantum annealers can be operated coherently, paving the way to exploiting coherent dynamics in quantum optimization, machine learning, and simulation tasks.

25. STEM SerialED: achieving high-resolution data for ab initio structure determination of beam-sensitive nanocrystalline materials

Abstract

Serial electron diffraction (SerialED), which applies a snapshot data acquisition strategy for each crystal, was introduced to tackle the problem of radiation damage in the structure determination of beam-sensitive materials by three-dimensional electron diffraction (3DED). The snapshot data acquisition in SerialED can be realized using both transmission and scanning transmission electron microscopes (TEM/STEM). However, the current SerialED workflow based on STEM setups requires special external devices and software, which limits broader adoption. Here, we present a simplified experimental implementation of STEM-based SerialED on Thermo Fisher Scientific STEMs using common proprietary software interfaced through Python scripts to automate data collection. Specifically, we utilize TEM Imaging and Analysis (TIA) scripting and TEM scripting to access the STEM functionalities of the microscope, and DigitalMicrograph scripting to control the camera for snapshot data acquisition. Data analysis adapts the existing workflow using the software CrystFEL, which was developed for serial X-ray crystallography. Our workflow for STEM SerialED can be used on any Gatan or Thermo Fisher Scientific camera. We apply this workflow to collect high-resolution STEM SerialED data from two aluminosilicate zeolites, zeolite Y and ZSM-25. We demonstrate, for the first time, ab initio structure determination through direct methods using STEM SerialED data. Zeolite Y is relatively stable under the electron beam, and STEM SerialED data extend to 0.60 Å. We show that the structural model obtained using STEM SerialED data merged from 358 crystals is nearly identical to that using continuous rotation electron diffraction data from one crystal. This demonstrates that accurate structures can be obtained from STEM SerialED. Zeolite ZSM-25 is very beam-sensitive and has a complex structure. We show that STEM SerialED greatly improves the data resolution of ZSM-25, compared with serial rotation electron diffraction (SerialRED), from 1.50 to 0.90 Å. This allows, for the first time, the use of standard phasing methods, such as direct methods, for the ab initio structure determination of ZSM-25.

Abstract

Detecting and tracking vehicles in urban scenes is a crucial step in many traffic-related applications as it helps to improve road user safety among other benefits. Various challenges remain unresolved in multi-object tracking (MOT) including target information description, long-term occlusions and fast motion. We propose a multi-vehicle detection and tracking system following the tracking-by-detection paradigm that tackles the previously mentioned challenges. Our MOT method extends an Intersection-over-Union (IOU)-based tracker with vehicle re-identification features. This allows us to utilize appearance information to better match objects after long occlusion phases and/or when object location is significantly shifted due to fast motion. We outperform our baseline MOT method on the UA-DETRAC benchmark while maintaining a total processing speed suitable for online use cases.

Abstract

Early generations of superconducting quantum annealing processors have provided a valuable platform for studying the performance of a scalable quantum computing technology. These studies have directly informed our approach to the design of the next-generation processor. Our design priorities for this generation include an increase in per-qubit connectivity, a problem Hamiltonian energy scale similar to previous generations, reduced Hamiltonian specification errors, and an increase in the processor scale that also leaves programming and readout times fixed or reduced. Here we discuss the specific innovations that resulted in a processor architecture that satisfies these design priorities.

Abstract

Abstract Although studies of insect decline have recently dominated headlines worldwide, their interpretation requires caution since for most species, we lack long‐term population baselines. In the tropics, where most insect species thrive, our knowledge is even more limited and so reliable insect assessments must originate from well‐established long‐term monitoring efforts. Combining the extensive monitoring data from the Arthropod Program of the Smithsonian Tropical Research Institute (STRI) on Barro Colorado Island (BCI), Panama, we compare whether known arthropod diversity can be detected through metabarcoding of bulk insect samples obtained through automatic light‐trapping. Our study detected 4402 species based on Barcode Index Numbers (BIN) and detected fine‐scale differences between wet and dry seasons and sampling localities. We further refined our analysis to indicate which families and genera explained seasonal turnover. Using samples collected in parallel, but sorted manually as part of the ongoing arthropod monitoring program, we compared these methods. Out of 538 BINs recovered through manual sorting, there was a 70% overlap with the metabarcoding data; however, it represented 30% of the total BINs detected through metabarcoding. Expecting higher detection through metabarcoding, we also compare the results with the 14 years of sampling in BCI to better understand how well the monitoring program has captured the diversity of focal groups. Our results revealed a ~50% overlap between both methods and similar total catch. Barcode Index Numbers manually detected but not recovered by metabarcoding highlight some of the limitations of molecular detection methods such as primer bias. Contrastingly, BINs detected with metabarcoding, but not recovered by the traditional monitoring scheme, highlight the importance of local and regional barcode reference libraries.

Summary: Maintenance of CD4 T cells during chronic infections is vital for limiting pathogen burden and disease recrudescence. Although inhibitory receptor expression by CD4 T cells is commonly associated with immune suppression and exhaustion, such cell-intrinsic mechanisms that control activation are also associated with cell survival. Using a mouse model of visceral leishmaniasis (VL), we discovered a subset of lymphocyte activation gene 3 (LAG-3)-expressing CD4 T cells that co-express CXCR5. Although LAG3+CXCR5+ CD4 T cells are present in naive mice, they expand during VL. These cells express gene signatures associated with self-renewal capacity, suggesting progenitor-like properties. When transferred into Rag1−/− mice, these LAG3+CXCR5+ CD4 T cells differentiated into multiple effector types upon Leishmania donovani infection. The transcriptional repressor B cell lymphoma-6 was partially required for their maintenance. Altogether, we propose that the LAG3+CXCR5+ CD4 T cell subset could play a role in maintaining CD4 T cell responses during persistent infections.

Abstract

Cells must access resources to survive, and the anatomy of multicellular structures influences this access. In diverse multicellular eukaryotes, resources are provided by internal conduits that allow substances to travel more readily through tissue than they would via diffusion. Microbes growing in multicellular structures, called biofilms, are also affected by differential access to resources and we hypothesized that this is influenced by the physical arrangement of the cells. In this study, we examined the microanatomy of biofilms formed by the pathogenic bacterium Pseudomonas aeruginosa and discovered that clonal cells form striations that are packed lengthwise across most of a mature biofilm's depth. We identified mutants, including those defective in pilus function and in O-antigen attachment, that show alterations to this lengthwise packing phenotype. Consistent with the notion that cellular arrangement affects access to resources within the biofilm, we found that while the wild type shows even distribution of tested substrates across depth, the mutants show accumulation of substrates at the biofilm boundaries. Furthermore, we found that altered cellular arrangement within biofilms affects the localization of metabolic activity, the survival of resident cells, and the susceptibility of subpopulations to antibiotic treatment. Our observations provide insight into cellular features that determine biofilm microanatomy, with consequences for physiological differentiation and drug sensitivity.

Abstract

In this paper, we consider the KPZ equation under the weak noise scaling. That is, we introduce a small parameter $\sqrt{\varepsilon}$ in front of the noise and let $\varepsilon \to 0$. We prove that the one-point large deviation rate function has a $\frac{3}{2}$ power law in the deep upper tail. Furthermore, by forcing the value of the KPZ equation at a point to be very large, we prove a limit shape of the KPZ equation as $\varepsilon \to 0$. Abstract

To promote the rational use of Inonotus obliquus (chaga) from Eastern Canada, a mushroom consumed in infusion as a health drink, the extraction of its constituents was investigated. The extraction was carried out with water or ethanol at room temperature or by heating as well as following exposure to ultrasound. The extracts of the four seasons obtained with the four extraction methods were compared for their contents in carbon, nitrogen (N), sulfur (S), potassium (K), betulin, betulinic acid, potassium, flavonoids, and polyphenols. The antiradical effect as well as the photoprotective effects of all extracts were also investigated. The results show that there is no difference between the quantities extracted from the extracts of the 4 seasons. The results show a significant difference between the mass of the extracts obtained with water and ethanol. Betulinic acid was found to be more abundant in the extracts obtained with water while betulin was more abundant in the extracts obtained with ethanol. The mushroom and the extracts had high C contents, but low N and S contents, typical of protein-poor and carbohydrate-rich materials. Extracts were particularly rich in potassium, five times more than bananas. Heating favors the extraction of polyphenols and flavonoids. The aqueous extracts of chaga harvested in winter had the highest antiradical capacity. With a Sun Protection Factor (SPF) higher than 30 in the UVB wavelength, chaga extracts might be used as sunscreen. Extracts obtained with water had the highest SPF in general. The analysis of this mushroom further highlights this local product that deserves more attention for its potential benefits as a functional food/nutraceutical product. In addition to its nutritional values, this mushroom can also be used for its cosmetic qualities as it can be used as a sunscreen.

Abstract

BackgroundHow we research eating disorder (ED) recovery impacts what we know (perceive as fact) about it. Traditionally, research has focused more on the "what" of recovery (e.g., establishing criteria for recovery, reaching consensus definitions) than the "how" of recovery research (e.g., type of methodologies, triangulation of perspectives). In this paper we aim to provide an overview of the ED field's current perspectives on recovery, discuss how our methodologies shape what is known about recovery, and suggest a broadening of our methodological "toolkits" in order to form a more complete picture of recovery. BODY: This paper examines commonly used methodologies in research, and explores how incorporating different perspectives can add to our understanding of the recovery process. To do this, we (1) provide an overview of commonly used methodologies (quantitative, qualitative), (2) consider their benefits and limitations, (3) explore newer approaches, including mixed-methods, creative methods (e.g., Photovoice, digital storytelling), and multi-methods (e.g., quantitative, qualitative, creative methods, psycho/physiological, behavioral, laboratory, online observations), and (4) suggest that broadening our methodological "toolkits" could spur more nuanced and specific insights about ED recoveries. We propose a potential future research model that would ideally have a multi-methods design, incorporate different perspectives (e.g., expanding recruitment of diverse participants, including supportive others, in study co-creation), and a longitudinal course (e.g., capturing cognitive and emotional recovery, which often comes after physical). In this way, we hope to move the field towards different, more comprehensive, perspectives on ED recovery.ConclusionOur current perspectives on studying ED recovery leave critical gaps in our knowledge about the process. The traditional research methodologies impact our conceptualization of recovery definitions, and in turn limit our understanding of the phenomenon. We suggest that we expand our range of methodologies, perspectives, and timeframes in research, in order to form a more complete picture of what is possible in recovery; the multiple aspects of an individual's life that can improve, the greater number of people who can recover than previously believed, and the reaffirmation of hope that, even after decades, individuals can begin, and successfully continue, their ED recovery process.

Abstract

Geometrically frustrated spin-chain compounds such as Ca3Co2O6 exhibit extremely slow relaxation under a changing magnetic field. Consequently, both low-temperature laboratory experiments and Monte Carlo simulations have shown peculiar out-of-equilibrium magnetization curves, which arise from trapping in metastable configurations. In this work we simulate this phenomenon in a superconducting quantum annealing processor, allowing us to probe the impact of quantum fluctuations on both equilibrium and dynamics of the system. Increasing the quantum fluctuations with a transverse field reduces the impact of metastable traps in out-of-equilibrium samples, and aids the development of three-sublattice ferrimagnetic (up-up-down) long-range order. At equilibrium we identify a finite-temperature shoulder in the 1/3-to-saturated phase transition, promoted by quantum fluctuations but with entropic origin. This work demonstrates the viability of dynamical as well as equilibrium studies of frustrated magnetism using large-scale programmable quantum systems, and is therefore an important step toward programmable simulation of dynamics in materials using quantum hardware.

Abstract

Models of the reionization and reheating of the intergalactic medium (IGM) at redshifts $z \gtrsim 6$ continue to grow more sophisticated in anticipation of near-future 21-cm, cosmic microwave background, and galaxy survey measurements. However, there are many potential sources of systematic uncertainty in models that could bias and/or degrade upcoming constraints if left unaccounted for. In this work, we examine three commonly-ignored sources of uncertainty in models for the mean reionization and thermal histories of the IGM: the underlying cosmology, halo mass function (HMF), and choice of stellar population synthesis (SPS) model. We find that cosmological uncertainties affect the Thomson scattering optical depth at the few percent level and the amplitude of the global 21-cm signal at the $\sim$5-10 mK level. The differences brought about by choice of HMF and SPS models are more dramatic, comparable to the $1 \sigma$ error-bar on $\tau_e$ and a $\sim 20$ mK effect on the global 21-cm signal amplitude. Finally, we jointly fit galaxy luminosity functions and global 21-cm signals for all HMF/SPS combinations and find that (i) doing so requires additional free parameters to compensate for modeling systematics and (ii) the spread in constraints on parameters of interest for different HMF and SPS choices, assuming $5$ mK noise in the global signal, is comparable to those obtained when adopting the "true" HMF and SPS with $\gtrsim 20$ mK errors. Abstract

Serial electron diffraction (SerialED) is an emerging technique, which applies the snapshot data-collection mode of serial X-ray crystallography to three-dimensional electron diffraction (3D ED), forgoing the conventional rotation method. Similarly to serial X-ray crystallography, this approach leads to almost complete absence of radiation damage effects even for the most sensitive samples, and allows for a high level of automation. However, SerialED also necessitates new techniques of data processing, which combine existing pipelines for rotation electron diffraction and serial X-ray crystallography with some more particular solutions for challenges arising in SerialED specifically. Here, we introduce our analysis pipeline for SerialED data, and its implementation using the CrystFEL and diffractem program packages. Abstract

ABSTRACT: Our objectives were to evaluate the effects of complete replacement of inorganic salts of trace minerals (STM) with organic trace minerals (OTM) in both pre- and postpartum diets on ovarian dynamics, estrous behavior measured by sensors, preimplantation conceptus development, and reproductive performance in dairy cows. Pregnant cows and heifers (n = 273) were blocked by parity and body condition score and randomly assigned to either STM or OTM diets at 45 ± 3 d before their expected calving. Pre- and postpartum diets were formulated to meet 100% of recommended levels of each trace mineral in both treatments, taking into consideration both basal and supplemental levels. The final target concentrations of Co, Cu, Mn, Se, and Zn were, respectively, 0.25, 13.7, 40.0, 0.3, and 40.0 mg/kg in the prepartum diet, and 0.25, 15.7, 40.0, 0.3, and 63.0 mg/kg in the postpartum diet. The STM group was supplemented with Co, Cu, Mn, and Zn sulfates and sodium selenite, while the OTM group was supplemented with Co, Cu, Mn, and Zn proteinates and selenized yeast. Treatments continued until 156 d in milk (DIM) and were assigned to individual cows using automatic feeding gates. Starting at 21 DIM, ultrasonography examinations of the ovaries were performed weekly to determine the presence of a corpus luteum and postpartum resumption of ovarian cyclicity. Cows were presynchronized with 2 injections of PGF2α at 42 and 56 DIM. Estrous behavior was monitored using electronic activity tags that indirectly measured walking activity. Cows detected in estrus after the second PGF2α were inseminated, and those not detected in estrus by 67 DIM were enrolled in a synchronization program. Cows that returned to estrus after artificial insemination (AI) were reinseminated. Pregnancy diagnosis was performed 33 d after AI, and nonpregnant cows were resynchronized. Transcript expression of interferon-stimulated genes in peripheral blood leukocytes was performed in a subgroup of cows (STM, n = 67; OTM, n = 73) on d 19 after AI. A different subgroup of cows (28 STM, 29 OTM) received uterine flushing 15 d after AI for recovery of conceptuses and uterine fluid for analyses of transcriptomics and metabolomics, respectively. In addition, dominant follicle diameter, luteal size and blood flow, and concentration of progesterone in plasma were measured on d 0, 7, and 15 relative to AI. After flushing, PGF2α was given and the dominant follicle was aspirated 2 d later to measure the concentration of trace minerals by mass spectrometry. Estrous behavior, size of the dominant follicle and corpus luteum, concentration of progesterone, time to pregnancy, and proportion of cows pregnant by 100 d of the breeding period did not differ between treatments. A greater proportion of cows supplemented with OTM had a corpus luteum detected before presynchronization (64.3 vs. 75.2%), and primiparous cows supplemented with OTM tended to resume cyclicity earlier than their STM counterparts. Cows supplemented with OTM had a greater concentration of Cu in follicular fluid than cows supplemented with STM (0.89 vs. 0.77 µg/mL, respectively). In pregnant multiparous cows, expression of receptor transporter protein 4 in peripheral blood leukocytes was 42% greater in the OTM group. Conceptuses of the 2 treatments had 589 differentially expressed transcripts, with many indicating advanced conceptus elongation and greater transcript expression of selenoproteins in the OTM group. In pregnant cows, 24 metabolites were more abundant in the uterine fluid of OTM, including spermidine, sucrose, and cholesterol. In conclusion, replacing STM with OTM caused modest improvements to resumption of ovarian cyclicity and important changes in preimplantation conceptus development, but it did not alter conception risk and pregnancy rate.

Background: Trastuzumab emtansine (T-DM1) has demonstrated improvements in survival and neurological symptoms in patients with breast cancer with brain metastases (BCBM). This real-world study investigated the effectiveness of T-DM1 versus lapatinib plus capecitabine (LC) in patients with BCBM. Methods: This retrospective, observational study evaluated patients with HER2–positive BCBM using a real-world database. Eligible patients had initiated T-DM1 or LC with a prior diagnosis of brain metastasis and ≥1 prior metastatic breast cancer treatment. The primary endpoint was overall survival (OS); secondary endpoints were time to next relevant treatment or death (TTNT) and real-world progression-free survival (rwPFS). An inverse probability of treatment weighting (IPTW) approach was used to account for differences in potential baseline characteristics between treatment groups. Outcomes were described using the Kaplan-Meier method, and the average treatment effect of initiating T-DM1 versus LC was estimated using weighted Cox proportional hazard models and hazard ratio (HR). Results: A total of 214 patients were available for analysis (T-DM1, n = 161; LC, n = 53). Demographics and baseline characteristics were generally well-balanced between treatment groups after weighting. After weighting, median OS was 17.7 (T-DM1) versus 9.6 (LC) months (HR, 0.55 [95% CI, 0.34–0.89]; P=0.013). Abstract

Osteoarthritis (OA) is a leading cause of lameness in horses with no effective disease-modifying treatment and challenging early diagnosis. OA is considered a disease of the joint involving the articular cartilage, subchondral bone, synovial membrane, and ligaments. Osteochondritis dissecans (OCD) is a joint disease consisting of focal defects in the osteochondral unit which may progress to OA later in life. MicroRNAs (miRNAs) have been recognized as small non-coding RNAs that regulate a variety of biological processes and have been detected in biological fluids. MiRNAs are currently investigated for their utility as biomarkers and druggable targets for a variety of diseases. The current study hypothesizes that miRNA profiles can be used to actively monitor joint health and differences in miRNA profiles will be found in healthy vs diseased joints and that differences will be detectable in blood plasma of tested horses. Five horses with OA, OCD, and 4 controls (C) had blood plasma and synovial fluid collected. Total RNA, including miRNA was isolated before generating miRNA libraries from the plasma of the horses. Libraries were sequenced at the Schroeder Arthritis Institute (Toronto). Differential expression analysis was done using DESeq2 and validated using ddPCR. KEGG pathway analysis was done using mirPath v.3 (Diana Tools). 57 differentially expressed miRNAs were identified in OA vs C plasma, 45 differentially expressed miRNAs in OC vs C plasma, and 21 differentially expressed miRNAs in OA vs OCD plasma. Notably, miR-140-5p expression was observed to be elevated in OA synovial fluid suggesting that miR-140-5p may serve as a protective marker early on to attenuate OA progression. KEGG pathway analysis of differentially expressed plasma miRNAs showed relationships with glycan degradation, glycosaminoglycan degradation, and hippo signaling pathway. Interestingly, ddPCR was unable to validate the NGS data suggesting that isomiRs may play an integral role in miRNA expression when assessed using NGS technologies.
