Alkaline-earth metal (Ae) catalysts have been recently developed for challenging imine and alkene hydrogenation at moderate reaction conditions, providing a sustainable alternative to transition metal catalysis. The understanding of catalytic hydrogenations mediated by group 2 metals is underdeveloped and mechanistic studies are scarce from experimental and computational sides. Herein, we examine the role of the metal on the catalytic hydrogenation of imines by Ae[N(SiMe3)2]2 (Ae = Mg, Ca, Sr, Ba) using state-of-the-art computational techniques. Trends in energy barriers and turnover frequencies agree remarkably well with the experimentally observed increase in catalytic activity upon descending group 2 (Mg ≪ Ca < Sr < Ba). Structural and chemical bonding differences in the key intermediates were found to be the main driving force behind the enhanced reactivity of heavier Ae catalysts. More specifically, the N-Ae-H^ bond angle is drastically reduced in the Ca, Sr, and Ba catalytic species driven by the participation of the d-orbitals in the chemical bonding. The activation strain model reveals that these catalytic reactions are strain controlled and the higher activation barriers for the Mg catalyst originates from unfavourable bond angles in the Mg hydride species featuring linear structures and a more covalent metal-hydride bond. Further decomposition of the interaction energy reveals that stronger repulsive interactions destabilize the Mg species, indicating that the steric congestion due to the small Mg centre impedes reaction kinetics. Overall, the different aspects to be considered in the Ae catalyst design for imine hydrogenations are the strength and flexibility of the Ae-H bond, the bond ionicity, the N-Ae-H^ angle and the strength of the noncovalent interactions in the TOF-determining intermediate.

The coordinated azido ligand has a variety of ways to establish intermolecular contacts whose nature is computationally analysed in this work on dimers of the [N3–Hg(CF3)] complex with different interactions involving only N⋯N contacts, or with an additional Hg⋯N contact. The applied tools include the molecular electrostatic map of the monomer, an energy decomposition analysis (EDA), a topological AIM analysis of the electron density and the study of NCI (non-covalent interactions) isosurfaces. The interactions between two azido ligands are found to be weakly stabilizing (by 0.2 to 2.7 kcal mol−1), topology-dependent and require dispersion forces to complement orbital and electrostatic stabilization. Those interactions are supplemented by the formation of simultaneous Hg⋯N secondary interactions by about −1 kcal mol−1, and by the ability of the monomer to simultaneously interact with several neighbours in the crystal structure.

We have investigated the stereoselectivity and reactivity of the sodium borohydride reduction of 2-X-cyclohexanones (X=H, Cl, Br) using a combined approach of competitive experiments and density functional theory calculations. Our results show that the hydride addition proceeds via a late transition state in which the C–H bond is nearly formed, consistent with the mild reducing power of NaBH4. The reaction barrier decreases from the 2-halocyclohexanones to the unsubstituted cyclohexanone, in line with relative reactivities observed in the competitive experiments. Furthermore, we provide a protocol to solve the longstanding issue of properly modelling the axial–equatorial facial selectivity of hydride addition to the carbonyl group substituted with a vicinal polar group. The inclusion of implicit solvation in combination with an explicit solvent molecule is crucial to reproduce the stereoselective formation of the cis product observed experimentally.

The formation of Co(iii)-thiolate complexes from Co(ii)-disulfide complexes using the anionic ligand 8-quinolinolate (quin−) has been studied experimentally and quantum chemically. Two Co(ii)-disulfide complexes [Co2(LxSSLx)(Cl)4] (x = 1 or 2; L1SSL1 = 2,2′-disulfanediylbis(N,N-bis(pyridin-2-ylmethyl)ethan-1-amine; L2SSL2 = 2,2′-disulfanedylbis (N-((6-methylpyridin-2-yl)methyl)-N-(pyridin-2-ylmethyl) ethan-1-amine) have been successfully converted with high yield to their corresponding Co(iii)-thiolate complexes upon addition of the ligand 8-quinolinolate. Using density functional theory (DFT) computations the d-orbital splitting energies of the cobalt-thiolate compounds [Co(L1S)(quin)]+ and [Co(L2S)(quin)]+ were estimated to be 3.10 eV and 3.07 eV, indicating a slightly smaller ligand-field strength of ligand L2SSL2 than of L1SSL1. Furthermore, the orientation of the quin− ligand in the thiolate compounds determines the stability of the thiolate complex. DFT computations show that the thiolate structure benefits from more electrostatic attraction when the oxygen atom of the quin− ligand is positioned trans to the sulfur atom of the [Co(L1S)]2+ fragment. Quin− is the first auxiliary ligand with which it appeared possible to induce the redox-conversion reaction in cobalt(ii) compounds of the relatively weak-field ligand L2SSL2

We discuss the fundamental aspects of the EDA-NOCV method and address some critical comments that have been made recently. The EDA-NOCV method unlike most other methods focuses on the process of bond formation between the interacting species and not just only on the analysis of the finally formed bond. This is demonstrated using LiF as an example. There is a difference between the interactions between the initial species which form the bond and are also the final product of bond cleavage, and the interactions between the fragments in the eventually formed molecule. The flexibility of the method allows the choice of the interacting fragments which helps to identify the charge and electron configuration of the fragments which describe the bond. This is very helpful in cases where the bond may be described with several Lewis structures. We reject the idea that it would be a disadvantage to have “bond path functions” as the energy components in the EDA, which actually indicate the variability of the method. The bonding analysis in a different sequence of the bond formation gives important results for the various questions that can be asked. This is demonstrated by using CH2, CO2 and the formation of a guanine quartet as examples. The fact that a bond is always defined by the bound molecule, the fragments, and their states is universal and deeply physical, as we show here again for various examples. The results of the EDA-NOCV method are in full accordance with the physical mechanism of the chemical bond as revealed by Ruedenberg.

The gauche conformer in 1-X,2-Y-disubstituted ethanes, that is, the staggered orientation in which X and Y are in closer contact, is only favored for relatively small substituents that do not give rise to large X···Y steric repulsion. For more diffuse substituents, weakly attractive orbital interactions between antiperiplanar bonds (i.e., hyperconjugation) cannot overrule the repulsive forces between X and Y. Our quantum chemical analyses of the rotational isomerism of XCH2CH2Y (X = F, OH; Y = I) at ZORA-BP86-D3(BJ)/QZ4P reveal that indeed the anti conformer is generally favored due to a less destabilizing I···F and I···O-H steric repulsion. The only case when the gauche conformer is preferred is when the hydroxyl hydrogen is oriented toward the iodine atom in the 2-iodoethanol. This is because of the significantly stabilizing covalent component of the I···H-O intramolecular hydrogen bond. Therefore, we show that strong intramolecular interactions can overcome the steric repulsion between bulky substituents in 1,2-disubstituted ethanes and cause the gauche effect. Our quantum chemical computations have guided nuclear magnetic resonance experiments that confirm the increase in the gauche population as X goes from F to OH.

The redox-conversion reaction of cobalt(II)-disulfide to cobalt(III)-thiolate complexes triggered by addition of the bidentate ligand 2,2'-bipyridine has been investigated. Reaction of the cobalt(II)-disulfide complex [Co2(L1SSL1)(X)4] (L1SSL1 = di-2-(bis(2-pyridylmethyl)amino)-ethyldisulfide; X = Cl or Br) [1X] with 2,2'-bipyridine (bpy) resulted in the formation of two different products, namely the cobalt(III)-thiolate complex [Co(L1S)(bpy)]X2 and the unexpected side product [Co2(L1SSL1)(bpy)2(X)2]X2. Crystals of [Co2(L1SSL1)(bpy)2(Cl)2](BPh4)2 [2Cl](BPh4)2 obtained after anion exchange showed the cobalt(II) ions to be in octahedral geometries with the nitrogen donors of the disulfide ligand arranged in a facial conformation and the chloride ion trans to the tertiary amine nitrogen. Remarkably, this side product cannot be converted to the cobalt(III)-thiolate compound [Co(L1S)(bpy)](SbF6)2 [3](SbF6)2 by removal of the chloride ion with use of a silver salt, as this causes scrambling of the ligands, resulting in the formation of [Co(bpy)3]n+. [Co(L1S)(bpy)](SbF6)2 was obtained in a pure form by addition of bpy to a solution in acetonitrile of the compound [Co(L1S)(MeCN)2]2+ [4]2+. Addition of NEt4Cl to [3](SbF6)2 regenerates the cobalt(II)-disulfide complex [1Cl] as confirmed spectroscopically. DFT studies revealed that the conversion from [1Cl] to [3]2+ most likely occurs via the hypothetical intermediate species [2Cl]2+mer, in which the nitrogen atoms of the disulfide ligand are arranged in a meridional conformation. Interestingly, the estimated d-orbital splitting energy of [3]2+ is lower than that of [4]2+, indicating that the ligand-field strength of bpy is lower than anticipated, which hampers clean conversion in the redox-conversion reaction. This study shows that the redox-conversion reaction between cobalt(II)-disulfide and cobalt(III)-thiolate complexes is intricate rather than straightforward.

We have quantum chemically studied the structure and nature of alkali- and coinage-metal bonds (M-bonds) versus that of hydrogen bonds between A-M and B- in archetypal [A-M center dot center dot center dot B](-) model systems (A, B=F, Cl and M=H, Li, Na, Cu, Ag, Au), using relativistic density functional theory at ZORA-BP86-D3/TZ2P. We find that coinage-metal bonds are stronger than alkali-metal bonds which are stronger than the corresponding hydrogen bonds. Our main purpose is to understand how and why the structure, stability and nature of such bonds are affected if the monovalent central atom H of hydrogen bonds is replaced by an isoelectronic alkali- or coinage-metal atom. To this end, we have analyzed the bonds between A-M and B- using the activation strain model, quantitative Kohn-Sham molecular orbital (MO) theory, energy decomposition analysis (EDA), and Voronoi deformation density (VDD) analysis of the charge distribution.

Understanding chemical reactivity through the use of state-of-the-art computational techniques enables chemists to both predict reactivity and rationally design novel reactions. This protocol aims to provide chemists with the tools to implement a powerful and robust method for analyzing and understanding any chemical reaction using PyFrag 2019. The approach is based on the so-called activation strain model (ASM) of reactivity, which relates the relative energy of a molecular system to the sum of the energies required to distort the reactants into the geometries required to react plus the strength of their mutual interactions. Other available methods analyze only a stationary point on the potential energy surface, but our methodology analyzes the change in energy along a reaction coordinate. The use of this methodology has been proven to be critical to the understanding of reactions, spanning the realms of the inorganic and organic, as well as the supramolecular and biochemical, fields. This protocol provides step-by-step instructions—starting from the optimization of the stationary points and extending through calculation of the potential energy surface and analysis of the trend-decisive energy terms—that can serve as a guide for carrying out the analysis of any given reaction of interest within hours to days, depending on the size of the molecular system.

For many years, non-covalently bonded complexes of nucleobases have attracted considerable interest. However, there is a lack of information about the nature of hydrogen bonding between nucleobases when the bonding is affected by metal coordination to one of the nucleobases, and how the individual hydrogen bonds and aromaticity of nucleobases respond to the presence of the metal cation. Here we report a DFT computational study of nucleobase pairs interacting with alkali metal cations. The metal cations contribute to the stabilization of the base pairs to varying degrees depending on their position. The energy decomposition analysis revealed that the nature of bonding between nucleobases does not change much upon metal coordination. The effect of the cations on individual hydrogen bonds were described by changes in VDD charges on frontier atoms, H-bond length, bond energy from NBO analysis, and the delocalization index from QTAIM calculations. The aromaticity changes were determined by a HOMA index.

We discuss the concept of cation affinities (CA) and provide an overview of topical trends throughout the periodic table, inferred from state-of-the-art relativistic quantum-chemical computations. The CA of a base B (−) for a cation Y + is the energy or enthalpy required to dissociate the complex BY (+) into molecular fragments B (−) and Y + . Probably the best-known CA is the proton affinity (PA) of Lewis bases. We extend this concept here to include methyl cation (MCA) and other alkyl cation affinities (ACA) as well as alkali metal cation affinities (AMCA). The Lewis bases covered herein are the anionic and neutral element hydrides B − = XH n−1 − and B = XH n , respectively, as well as methyl-substituted variants thereof. The element “X” in our model Lewis bases covers the maingroup elements of groups 14–18 in rows 1–6 of the periodic table. Emerging trends are analyzed and explained in terms of quantitative molecular orbital (MO) theory as contained in Kohn–Sham density functional theory (KS-DFT). Making the often implicitly used idea of a CA explicit serves a more rational design of compounds with a particular affinity for, or reactivity toward, other species throughout the molecular sciences, from inorganic via organic to biological chemistry.

Recently, we studied glucose-nucleobase pairs, a binding motif found in aminoglycoside-RNA recognition. DNA duplexes with glucose as a nucleobase were able to hybridize and were selective for purines. They were less stable than natural DNA but still fit well on regular B-DNA. These results opened up the possible use of glucose as a non-aromatic DNA base mimic. Here, we have studied the incorporation and thermal stability of glucose with different types of anchoring units and alternative apolar sugar-nucleobase pairs. When we explored butanetriol instead of glycerol as a wider anchoring unit, we did not gain duplex thermal stability. This result confirmed the necessity of a more conformationally restricted linker to increase the overall duplex stability. Permethylated glucose-nucleobase pairs showed similar stability to glucoside-nucleobase pairs but no selectivity for a specific nucleobase, possibly due to the absence of hydrogen bonds between them. The three-dimensional structure of the duplex solved by NMR located both, the hydrophobic permethylated glucose and the nucleobase, inside the DNA helix as in the case of glucose-nucleobase pairs. Quantum chemical calculations on glucose-nucleobase pairs indicate that the attachment of the sugar to the DNA skeleton through the OH1 or OH4 positions yields the highest binding energies. Moreover, glucose was very selective for guanine when attached through OH1 or OH4 to the DNA. Finally, we examined DNA polymerase insertion of nucleotides in front of the saccharide unit. KF- polymerase from E. coli inserted A and G opposite glc and 6dglc with low efficiency but notable selectivity. It is even capable of extending the new pair although its efficiency depended on the DNA sequence. In contrast, Bst 2.0, SIII and BIOTAQ™ DNA polymerases seem to display a loop-out mechanism possibly due to the flexible glycerol linker used instead of deoxyribose.

Our quantum chemical activation strain analyses demonstrate how Mg2+ lowers the barrier of the enzymatic triphosphate hydrolysis through two distinct mechanisms: (a) weakening of the leaving-group bond, thereby decreasing activation strain; and (b) transition state (TS) stabilization through enhanced electrophilicity of the triphosphate PPP substrate, thereby strengthening the interaction with the nucleophile.

Building blocks of isohexides extended by one carbon atom at the 2- or 5-positions are now synthetically accessible by a convenient, selective, base-catalyzed epimerization of the corresponding dinitriles. Kinetic experiments using the strong organic base 1,8-diazabicyclo[5.4.0]undec-7-ene (DBU) show that all three possible isohexide dinitrile isomers exist within a dynamic equilibrium. An epimerization mechanism based on density functional theory (DFT) calculations is proposed. Structural identification of all three possible isomers is based on NMR analysis and single crystal x-ray crystallography. DFT calculations confirm that the observed crystal structures are indeed the lowest energy conformers of these isohexide derivatives.

We have computationally analyzed a comprehensive series of Watson-Crick and mismatched B-DNA base pairs, in the gas phase and in several solvents, including toluene, chloroform, ammonia, methanol and water, using dispersion-corrected density functional theory and implicit solvation. Our analyses shed light on how the molecular-recognition machinery behind life's genetic code depends on the medium, in order to contribute to our understanding of the possibility or impossibility for life to exist on exoplanetary bodies. Calculations show how a common non-terran environment like ammonia, less polar than water, exhibits stronger hydrogen-bonding affinities, although showing reduced selectivities towards the correct incorporation of Watson-Crick base pairs into the backbone. Thus, we prove the viability of DNA replication in a non-terran environment.

5-Substituted uracils (NH 2 or OH groups in position 5) have been examined theoretically and experimentally as potential building blocks in quadruplex structures. Our high level Density Functional Theory (DFT) calculations showed that the tetramer formation and stacking energies for 5-substituted uracils are similar to the energies of purine-based xanthine (X) or guanine (G) structures. As tetrads of 5-substituted uracils cover almost exactly the same area as purine tetrads, mixed tetrads or quadruplex structures based on X or G and 5-substituted uracil motifs are possible. According to the calculations, 5-hydroxyuracil-based structures are the best candidates for experimental implementation which was corroborated by the existence of higher complexes in the mass spectra of 1-benzyl-5-hydroxyuracil. These pyrimidine-based molecules can be used as efficient building blocks in different applications including aptamers, bio-sensors or-taking into account the larger cavity in the central region of 5-hydroxyuracil structures-as an artificial ion channel.

We have carried out an extensive exploration of gas-phase alkali metal cation affinities (AMCA) of archetypal anionic bases across the periodic system using relativistic density functional theory at ZORA-BP86/QZ4P//ZORA-BP86/TZ2P. AMCA values of all bases were computed for the lithium, sodium, potassium, rubidium and cesium cations and compared with the corresponding proton affinities (PA). One purpose of this work is to provide an intrinsically consistent set of values of the 298 K AMCAs of all anionic (XHn-1 −) constituted by main group-element hydrides of groups 14–17 along the periods 2–6. In particular, we wish to establish the trend in affinity for a cation as the latter varies from proton to, and along, the alkali cations. Our main purpose is to understand these trends in terms of the underlying bonding mechanism using Kohn–Sham molecular orbital theory together with a quantitative bond energy decomposition analyses (EDA).

Noncovalent forces rule the interactions between biomolecules. Inspired by a biomolecular interaction found in aminoglycoside–RNA recognition, glucose-nucleobase pairs have been examined. Deoxyoligonucleotides with a 6-deoxyglucose insertion are able to hybridize with their complementary strand, thus exhibiting a preference for purine nucleobases. Although the resulting double helices are less stable than natural ones, they present only minor local distortions. 6-Deoxyglucose stays fully integrated in the double helix and its OH groups form two hydrogen bonds with the opposing guanine. This 6-deoxyglucose-guanine pair closely resembles a purine-pyrimidine geometry. Quantum chemical calculations indicate that glucose-purine pairs are as stable as a natural T-A pair.

[(1MeCH)(1MeC)](I)·2HO (1MeC = 1-methylcytosine) (1) displays a single hemicytosinium i-motif, which is surrounded by four water molecules and interestingly does not exhibit direct interactions with anions. Quantum chemical calculations in water (SMD solvent model) reproduce accurately the geometry of the >water-submerged> cation 1. Furthermore, we performed stabilization and proton transfer studies, as well as an evaluation and rationalization of the influence of surrounding molecules enclosing lone electron pairs on triply hydrogen-bond connected nucleobases.

The exocyclic amino groups of cytosine and adenine nucleobases are normally almost flat, with the N atoms essentially sp2 hybridized and the lone pair largely delocalized into the heterocyclic rings. However, a change to marked pyramidality of the amino group (N then sp3 hybridized, lone pair essentially localized at N) occurs during i) involvement of an amino proton in strong hydrogen bonding donor conditions or ii) with monofunctional metal coordination following removal of one of the two protons. Hybridization and structure of exocyclic amino groups of cytosine and adenine nucleobases can shift from sp2 to sp3 (see graphic) if an amino proton acts as a donor in a strong hydrogen-bonding interaction or if it is replaced by a monofunctionally bonded metal ion. © 2014 WILEY-VCH Verlag GmbH & Co.
