Abstract

DNA-encoded library technology grants access to nearly infinite opportunities to explore the chemical structure space for drug discovery. Successful navigation depends on the design and synthesis of libraries with appropriate physicochemical properties (PCPs) and structural diversity while aligning with practical considerations. To this end, we analyze combinatorial library design constraints including the number of chemistry cycles, bond construction strategies, and building block (BB) class selection in pursuit of ideal library designs. We compare two-cycle library designs (amino acid + carboxylic acid, primary amine + carboxylic acid) in the context of PCPs and chemical space coverage, given different BB selection strategies and constraints. We find that broad availability of amines and acids is essential for enabling the widest exploration of chemical space. Surprisingly, cost is not a driving factor, and virtually, the same chemical space can be explored with budget BBs.

Abstract

This report seeks to inform the potential for motor systems to support decarbonization by estimating their potential energy, electricity cost, and CO2 emissions reduction potential from adoption of proven energy efficiency actions and advanced technologies. This is the third and final report in a series of reports disseminating the findings of the U.S. Department of Energy’s (DOE’s) Motor System Market Assessment (MSMA). The MSMA and this report focus on polyphase motor systems greater than or equal to 1 horsepower (hp) in the industrial and commercial sectors. In the U.S. Industrial and Commercial Motor System Market Assessment Report Volume 1: Characteristics of the Installed Base (Volume 1 report), it was determined that these motor systems consume more than 1,000 terawatt-hours (TWh) annually. This equates to 29% of the U.S. electric grid load and results in 765 million metric tons (MMT) of CO2 emissions and $166 billion in electricity costs. This report finds that substantial reductions to these energy, cost, and emissions impacts are possible, with three areas of significant opportunity being (1) improved load matching, (2) replacing older inefficient motors with more efficient motors, and (3) improving the condition of fluid (e.g., air, water, compressed air) distribution systems.

5. Numerical Approximation of Kramers-Kronig Relations to Transform Discretized Absorption Data

Abstract

The Kramers-Kronig relations describe a pair of integral transforms relating the real and imaginary components of an analytic function in the complex plane. These relations are particularly useful in extracting refractive index characteristics of a given physical test species, wherein more direct measurements are not terribly reliable. In this report, a method of performing this integral transformation is derived and discussed. Special attention is given to the precision of these methodologies, and a specific implementation of this in Matlab is presented., Comment: Written during mathematics capstone at Worcester Polytechnic Institute (WPI). Main paper is 15 pages, containing 8 figures, with some experimentally measured data (H2O refractive index, absorption coefficient around 1THz, collected at the Ultrafast THz and Optical Spectroscopy Lab at WPI). Abstract

Mouse knockouts facilitate the study ofgene functions. Often, multiple abnormal phenotypes are induced when a gene is inactivated. The International Mouse Phenotyping Consortium (IMPC) has generated thousands of mouse knockouts and catalogued their phenotype data. We have acquired metabolomics data from 220 plasma samples from 30 unique mouse gene knockouts and corresponding wildtype mice from the IMPC. To acquire comprehensive metabolomics data, we have used liquid chromatography (LC) combined with mass spectrometry (MS) for detecting polar and lipophilic compounds in an untargeted approach. We have also used targeted methods to measure bile acids, steroids and oxylipins. In addition, we have used gas chromatography GC-TOFMS for measuring primary metabolites. The metabolomics dataset reports 832 unique structurally identified metabolites from 124 chemical classes as determined by ChemRICH software. The GCMS and LCMS raw data files, intermediate and finalized data matrices, R-Scripts, annotation databases, and extracted ion chromatograms are provided in this data descriptor. The dataset can be used for subsequent studies to link genetic variants with molecular mechanisms and phenotypes.

13. Legitimising dissent? : British and American newspaper coverage of the 2011 Egyptian Revolution

Abstract

While news media coverage of political protest is by no means a new topic of research for media scholars, few studies have attempted to unpack how and why protesters and protests have been legitimised within news media coverage, rather than covered with the expectation of violence occurring (Halloran et al. 1970), marginalised (Gitlin 1980), cast as threats to the social order (McLeod 1995), or denied the status of legitimate political players (Shoemaker 1984). This research project is an attempt to do just that. Therefore, this dissertation examines whether newspapers from the United Kingdom and United States accorded the opposition movement against then president Hosni Mubarak with favourable news coverage during the 2011 Egyptian Revolution. A content analysis of 611 newspaper articles from both British and American publications was conducted to determine whether the anti-Mubarak opposition was covered favourably, in addition to revealing what other dominant themes were present within the reporting. This study revealed that the anti-Mubarak opposition protesters were covered favourably by an overwhelming margin within both British (65 percent) and American (66 percent) newspaper articles, and put a particular emphasis on the political motivations galvanising the protests. Conversely, then-president Hosni Mubarak and the Egyptian government, and the Egyptian police and security services were portrayed as repressive actors within the reporting on the revolution. Furthermore, the anti-Mubarak opposition was featured most frequently as the first source within the reporting from either nation's newspapers. Another dominant theme emerging from the content analysis, and that was subsequently examined within the empirical chapters of this project, was that geopolitical considerations were frequently included within coverage from both British (60 percent) and American (76 percent) newspapers. Few studies have attempted to assess the prominence and role of geopolitics within the reporting of international politics (Myers et al. 1996). In summation, this research project questions the normative assumptions made about the relationship between the news media and protesters being antagonistic, and to understand how and why protest is granted legitimacy within media coverage of political crises.

Abstract

Mitochondrial outer membrane permeabilization and cytochrome c release promote caspase activation and execution of apoptosis through cleavage of specific caspase substrates in the cell. Among the first targets of activated caspases are the permeabilized mitochondria themselves, leading to disruption of electron transport, loss of mitochondrial transmembrane potential (DeltaPsim), decline in ATP levels, production of reactive oxygen species (ROS), and loss of mitochondrial structural integrity. Here, we identify NDUFS1, the 75 kDa subunit of respiratory complex I, as a critical caspase substrate in the mitochondria. Cells expressing a noncleavable mutant of p75 sustain DeltaPsim and ATP levels during apoptosis, and ROS production in response to apoptotic stimuli is dampened. While cytochrome c release and DNA fragmentation are unaffected by the noncleavable p75 mutant, mitochondrial morphology of dying cells is maintained, and loss of plasma membrane integrity is delayed. Therefore, caspase cleavage of NDUFS1 is required for several mitochondrial changes associated with apoptosis.
