Recent studies have shown that hundreds of small proteins were occulted when protein coding genes were annotated. These proteins, called alternative proteins, have failed to be annotated notably due to the short length of their open reading frame (less than 100 codons) or the enforced rule establishing that messenger RNAs (mRNAs) are monocystronic. Several alternative proteins were shown to be biologically active molecules and seem to be involved in a wide range of biological functions. However, genome wide exploration of the alternative proteome is still limited to a few species. In the present article we describe a deep peptidomics workflow which enabled the identification of 401 alternative proteins in Drosophila melanogaster. Subcellular localization, protein domains and short linear motifs were predicted for 235 of the alternative proteins identified and point towards specific functions of these small proteins. Several alternative proteins had approximated abundances higher than their canonical counterparts, suggesting that these alternative proteins are actually the main products of their corresponding genes. Finally, we observed fourteen alternative proteins with developmentally regulated expression patterns and ten induced upon heat shock treatment of embryos, demonstrating stage or stress specific production of alternative proteins.

Purpose of review Cytokines play a key role in lesion development in inflammatory skin diseases such as contact dermatitis and atopic dermatitis and are of great interest as therapeutic targets. This is reflected in the increasing number of clinical studies and case reports as well as preclinical mouse models that provide substantial data on the participation of cytokines in these pathologies. In this review, we provide a detailed and comprehensive account of the advances in the field. Recent results The importance and therapeutic potential of Th2 cytokines in allergic contact dermatitis (ACD) and atopic dermatitis (AD) are well documented. Recent results have added another member, IL-24, to the list of key players in both diseases. In addition, IL-9, which is associated with Th9 cells, has been found to be strongly increased in ACD patients, opening up another promising new avenue. Summary In this review, we describe the expression and role of Th cytokines in skin inflammatory disorders, based on mouse models and existing therapy, focusing on cytokines associated with different subpopulations of T helper cells.

Background: Type 1 interferon (IFN-I) response induced by SARS-CoV-2 has been hypothesized to explain the association between chilblain lesions (CL) and SARS-CoV-2 infection. Objective: To explore direct cytopathogenicity of SARS-CoV-2 in CL and to focus on IFN-I expression in patients with chilblains. Materials & methods: A monocentric cohort of 43 patients presenting with CL from April 2020 to May 2021 were included. During this period, all CL were, a priori, considered to be SARS-CoV-2-related. RT-qPCR on nasopharyngeal swabs and measurements of anti-SARS-CoV-2 antibodies were performed. Anti-SARS-CoV-2 immunostainings as well as SARS-CoV-2 RT-qPCR were performed on biopsy specimens of CL and controls. Expression of MX1 and IRF7 was analysed on patients’ biopsy specimens and/or PBMC and compared with controls and/or chilblains observed before the pandemic. Serum IFN-α was also measured. Results: RT-qPCR was negative in all patients and serological tests were positive in 11 patients. Immunostaining targeting viral proteins confirmed the lack of specificity. SARS-CoV-2 RNA remained undetected in all CL specimens. MX1 immunostaining was positive in CL and in pre-pandemic chilblains compared to controls. MX1 and IRF7 expression was significantly increased in CL specimens but not in PBMC. Serum IFN-α was undetected in CL patients. Conclusion: CL observed during the pandemic do not appear to be directly related to SARS-CoV-2 infection, either based on viral cytopathogenicity or high IFN-I response induced by the virus.

Dim light melatonin onset (DLMO) is considered the most reliable circadian phase marker in humans. However, the methods to calculate it are diverse, which limits the comparability between studies. Given the key role of DLMO to diagnose circadian rhythm sleep-wake disorders and determine the optimal timing of chronotherapies, the establishment of clear and validated guidelines on the methodology to assess DLMO is very important. Significance Light pervasively affects physiology and behavior, especially the sleep–wake cycle (SWc), which is generated by clock signaling in the suprachiasmatic nuclei (SCN). Light synchronizes this clock and additionally exerts direct (circadian-independent) acute effects on sleep. However, it has never been clarified whether longer photic exposure, as experienced daily, might exert long-term sustained direct light effects (SDLE). Recording sleep in mice lacking a functional clock and/or the retinal photopigment melanopsin, we uncovered that circadian-driven input and SDLE equally contribute to SWc. SDLE were primarily mediated through melanopsin, with half relayed through SCN, redefining the latter’s role. Modeling allowed SWc prediction under simulated jet lags, further demonstrating SDLE as an important mechanism to consider when managing health consequences of light exposure., Artificial lighting, day-length changes, shift work, and transmeridian travel all lead to sleep–wake disturbances. However, the extent to which longer exposures typically experienced across the 24-h day exert such an effect has never been clarified or quantified, as disentangling sustained direct light effects (SDLE) from circadian effects is difficult. Recording sleep in mice lacking a circadian pacemaker, either through transgenesis (Syt10cre/creBmal1fl/-) or SCN lesioning and/or melanopsin-based phototransduction (Opn4−/−), we uncovered, contrary to prevailing assumptions, that the contribution of SDLE is as important as circadian-driven input in determining SWc amplitude. Specifically, SDLE were primarily mediated (>80%) through melanopsin, of which half were then relayed through the SCN, revealing an ancillary purpose for this structure, independent of its clock function in organizing SWc. Based on these findings, we designed a model to estimate the effect of atypical light–dark cycles on SWc. This model predicted SWc amplitude in mice exposed to simulated transequatorial or transmeridian paradigms. Taken together, we demonstrate this SDLE is a crucial mechanism influencing behavior on par with the circadian system. In a broader context, these findings mandate considering SDLE, in addition to circadian drive, for coping with health consequences of atypical light exposure in our society.

Differentiated dendritic cells display an unusual activation of the integrated stress response, which is necessary for normal type-I Interferon production and cell migration., In stressed cells, phosphorylation of eukaryotic initiation factor 2α (eIF2α) controls transcriptome-wide changes in mRNA translation and gene expression known as the integrated stress response. We show here that DCs are characterized by high eIF2α phosphorylation, mostly caused by the activation of the ER kinase PERK (EIF2AK3). Despite high p-eIF2α levels, DCs display active protein synthesis and no signs of a chronic integrated stress response. This biochemical specificity prevents translation arrest and expression of the transcription factor ATF4 during ER-stress induction by the subtilase cytotoxin (SubAB). PERK inactivation, increases globally protein synthesis levels and regulates IFN-β expression, while impairing LPS-stimulated DC migration. Although the loss of PERK activity does not impact DC development, the cross talk existing between actin cytoskeleton dynamics; PERK and eIF2α phosphorylation is likely important to adapt DC homeostasis to the variations imposed by the immune contexts.

The development of high-throughput technologies revealed the existence of non-canonical short open reading frames (sORFs) on most eukaryotic RNAs. They are ubiquitous genetic elements highly conserved across species and suspected to be involved in numerous cellular processes. MetamORF (http://metamorf.hb.univ-amu.fr/) aims to provide a repository of unique sORFs identified in the human and mouse genomes with both experimental and computational approaches. By gathering publicly available sORF data, normalizing it and summarizing redundant information, we were able to identify a total of 1,162,675 unique sORFs. Despite the usual characterization of ORFs as short, upstream or downstream, there is currently no clear consensus regarding the definition of these categories. Thus, the data has been reprocessed using a normalized nomenclature. MetamORF enables new analyses at loci, gene, transcript and ORF levels, that should offer the possibility to address new questions regarding sORF functions in the future. The repository is available through an user-friendly web interface, allowing easy browsing, visualization, filtering over multiple criteria and export possibilities. sORFs could be searched starting from a gene, a transcript, an ORF ID, or looking in a genome area. The database content has also been made available through track hubs at UCSC Genome Browser.

De la fondation de la cité romaine au XXIe siècle, de Tolosa à Toulouse, la ville de la Garonne a préservé son rôle de métropole régionale. Le Congrès de la Fédération historique de Midi-Pyrénées, tenu en 2008 à l’université de Toulouse-Le Mirail, a réuni plus de 80 intervenants, dont les communications rassemblées apportent dans cet ouvrage l’essentiel des recherches les plus récentes. La première partie porte sur ce qui a fait la force de la ville : la formation de son territoire et son urbanisation, les caractères de sa société, les divers pouvoirs qui y siègent, ses activités économiques, commerciales comme industrielles. Un bilan qui remet en cause bien des idées reçues en montrant la vitalité dont ont fait preuve ses habitants au fil des siècles ! La deuxième partie offre des communications qui se sont attachées à l’activité culturelle dont Toulouse a été un foyer particulièrement actif dans sa longue histoire. Celle-ci a revêtu des formes multiples, parfois inattendues. La religion l’a marquée de son empreinte, longtemps sous l’ascendant de l’Église catholique, avant que la ville ne fasse place à d’autres croyances. Elle s’est affirmée aussi comme un pôle d’élaboration et de transmission du savoir, dans lequel l’université a pris naturellement sa place. Elle a entretenu un goût, et même une passion, pour la littérature, la musique, les arts plastiques, autant d’expressions qui ont contribué à modeler la personnalité de la « ville rose ».

We show here that dendritic cells (DCs) display unusually high eIF2α phosphorylation, which is mostly caused by a developmentally regulated activation of the ER kinase PERK (EIF2AK3). Despite high p-eIF2α levels, differentiated DCs display active protein synthesis and no signs of a chronic ISR. eIF2α phosphorylation does not majorly impact DC differentiation nor cytokines production. It is however important to adapt protein homeostasis to the variations imposed on DCs by the immune or physiological contexts. This biochemical specificity prevents translation arrest and expression of the transcription factor ATF4 during ER-stress induction by subtilase cytotoxin or upon DC stimulation with bacterial lipopolysaccharides. This is also exemplified by the influence of the actin cytoskeleton dynamics on eIF2α phosphorylation and the migratory deficit observed in PERK-deficient DCs.

Nychthemeral sleep-wake cycles (SWc) are known to be generated by the circadian clock in suprachiasmatic nuclei (SCN), entrained to the light-dark cycle. Light also exerts direct acute effects on sleep and waking. However, under longer photic exposure such as the 24-hour day, the precise significance of sustained direct light effects (SDLE) and circuitry involved have been neither clarified nor quantified, as disentangling them from circadian influence is difficult. Recording sleep in mice lacking a circadian pacemaker and/or melanopsin-based phototransduction, we uncovered, contrary to prevailing assumptions, that circadian-driven input shapes only half of SWc, with SDLE being equally important. SDLE were primarily mediated (>80%) through melanopsin, of which half were relayed through SCN, independent of clock function. These findings were used for a model that predicted SWc under simulated jet-lag, and revealed SDLE as a crucial mechanism influencing behavior, and should be considered for circadian/sleep disorder management and societal lighting optimization.

Two bifunctional α-phenyl-N-cyclohexyl nitrones were synthesized with the expectation that the cyclohexyl ring will impart lipophilicity to the molecule, high reactivity to the nitronyl group, and stability to the spin adducts formed. The synthesis of the acid nitrone 4 and its corresponding tert-butyl ester 3 was initiated by a Michael reaction to introduce the cyclohexyl ring. A Zn/AcOH-mediated reduction of the nitro functionality followed by condensation onto benzaldehyde generated the nitronyl function. In agreement with their high lipophilicity values, nitrone 3 was insoluble in water, while nitrone 4 exhibited a poor water solubility. It was determined that the presence of the cyclohexyl ring did not affect either the reduction or oxidation potentials of the nitronyl group in comparison to the classical α-phenyl-N-tert-butylnitrone (PBN). The spin trapping ability of 3 and 4 was investigated by EPR for oxygen- and carbon-centered radicals. In most cases, the nitrones gave rise to a standard six-line EPR spectrum whose values were in agreement with the literature, accompanied by a minor second species. In DMSO, the half-lives of nitrone 3 and 4-OOH adducts were double that of PBN, suggesting that the stabilization comes from the cyclohexyl ring and/or the electronic effect of the carboxylic acid.

The CCQM-K78.a comparison was coordinated by the BIPM on behalf of the CCQM Organic Analysis Working Group for NMIs and DIs which provide measurement services in organic analysis under the CIPM MRA. The key comparison forms part of the OAWG 10-year strategic plan of comparisons. CCQM-K78.a underpins the demonstration of capabilities for value assignment of high polarity calibration solutions. The model system selected was amino acids in aqueous solution. Participants were required to assign the mass fractions, expressed in μg/g, of phenylalanine (Phe), leucine (Leu), isoleucine (Ile) and proline (Pro) present in solution in 0.01 N hydrochloric acid. The content and analytical challenges of the selected analytes are representative of those for typical calibration solutions for polar organic analytes in aqueous solution. Participation in CCQM-K78, a benchmarked measurement capability for assigning the mass fraction content of polar organic compounds (pKow > -2) present at a mass fraction range between 50 μg/g and 500 μg/g in an aqueous solution. It also tested capabilities for the quantitative assignment of isomeric polar compounds of similar chromatographic retention time properties. A satisfactory level of agreement of the results was obtained between participants and with gravimetric values for amino acid content. In the cases where the agreement was not satisfactory, the participants were able to identify a technical cause for the inconsistency. The comparison demonstrated the trueness and precision of double IDMS-based methods as a primary measurement procedure for the quantification of polar analytes in aqueous solution when an isotopically labelled version of the analyte is available as the internal standard. It also demonstrated that amino acid quantification using pre- or post-column derivatization with UV or FLD detection can provide results with comparable levels of performance. In this case, where the purity of the primary calibrators had been assigned with a relative standard uncertainty below 0.2%, results consistent with the KCRV within a relative expanded uncertainty in the range 1% - 2% could be realized and levels of 2%-4% were routinely achieved. Background: The contamination of food and feed by mycotoxins, Aflatoxin B1 (AfB1) being one of the most prominent examples, is of imminent concern to many countries. Regulatory limits for mycotoxins have been implemented, and these need to be supported by a sound measurement infrastructure for mycotoxin analysis in order to enforce and verify products, protect populations, and avoid technical barriers to trade in food stuffs. Objective: A Capability Building and Knowledge Transfer program on Metrology for Safe Food and Feed in Developing Economies was started at the International Bureau of Weights and Measures to allow National Metrology Institutes or Designated Institutes to work together to strengthen their national mycotoxin metrology infrastructure. Methods: Knowledge transfer to scientists is provided to enable the characterization of selected pure mycotoxin materials and the production of corresponding certified reference material solutions. Results: This higher-order measurement capability can in turn support mycotoxin testing laboratories within their countries through the provision, for example, of standard solutions of critical analytes that are traceable to the International System of Units (SI). Conclusions and Highlights: The purity characterization and value assignment for a high-purity AfB1 material (979.6 ± 2.3 mg/g, k = 2) intended to be used for the gravimetric production of SI traceable calibration solutions for AfB1 is described using an approach combining quantitative NMR and LC–diode array detection–tandem MS for the correction of the mycotoxin-related impurity content.

Peptides are an increasingly important group of biomarkers and pharmaceuticals. The accurate purity characterization of peptide calibrators is critical for the development of reference measurement systems for laboratory medicine and quality control of pharmaceuticals. The peptides used for these purposes are increasingly produced through peptide synthesis. Various approaches (for example mass balance, amino acid analysis, qNMR, and nitrogen determination) can be applied to accurately value assign the purity of peptide calibrators. However, all purity assessment approaches require a correction for structurally related peptide impurities in order to avoid biases. Liquid chromatography coupled to high resolution mass spectrometry (LC-hrMS) has become the key technique for the identification and accurate quantification of structurally related peptide impurities in intact peptide calibrator materials. In this study, LC-hrMS-based methods were developed and validated in-house for the identification and quantification of structurally related peptide impurities in a synthetic human C-peptide (hCP) material, which served as a study material for an international comparison looking at the competencies of laboratories to perform peptide purity mass fraction assignments. More than 65 impurities were identified, confirmed, and accurately quantified by using LC-hrMS. The total mass fraction of all structurally related peptide impurities in the hCP study material was estimated to be 83.3 mg/g with an associated expanded uncertainty of 3.0 mg/g (k = 2). Free radical scavengers such as α-phenyl-N-tert-butylnitrone (PBN) have been widely used as protective agents in several biological models. We recently designed two PBN derivatives by adding a cholesterol moiety to the parent nitrone to increase its lipophilicity. In addition to the cholesterol, a sugar group was also grafted to enhance the hydrophilic properties at the same time. In the present work we report on the synthesis of a third derivative bearing only a cholesterol moiety and the physical chemical and antioxidant characterization of these three derivatives. We demonstrated they were able to form stable monolayers at the air/water interface and with the two derivatives bearing a sugar group, repulsive interactions with 1,2-dilinoleoyl-sn-glycero-3-phosphocholine (DLPC) were observed. We next investigated the interaction with DLPC on a liposome model. Fluorescence spectroscopy experiments showed the addition of a cholesterol moiety causes an ordering effect whereas the presence of the sugar group led to a disordering effect. The protective effect against lipid oxidation was then investigated using dynamic light scattering and the formation of conjugated dienes was quantified spectrophotometrically. Two oxidizing systems were tested, i.e. the AAPH-thermolysis which generates peroxyl radicals and the Fenton reagent which is responsible of the formation of hydroxyl radicals. Due to their membrane localization, the three cholesteryl-PBN derivatives are able to prevent lipid oxidation with the two types of radical inducers but with a different mode of action.

Background Transfemoral (TF) access is considered as the default approach in patients undergoing TAVI. However, ilio-femoral anatomic considerations as diameter, tortuosities and calcifications have to be taken into account and alternatives routes as transcarotid (TC) may be considered. Purpose This study compare outcomes between “complex” TF (cTF) and TC in patients undergoing TAVI. Methods All consecutive patients undergoing TAVI via cTF and TC in our center between 2015 and 2018 were included in this retrospective study. A cTF approach was defined as a common femoral artery Results The study included 131 patients with 51 of them who underwent cTF TAVI (39,2%) whereas 80 patients underwent TC TAVI (60,8%). The mean age was 81.7 ± 6.9 years. Patients in the TC group had a higher operative risk profile (STS score 5.5 vs 7.7; P = 0.01), a lower left ventricular fraction (44% vs 53%; P ≤ 0.001) and a higher incidence of coronary artery disease (61% vs 38%, P = 0.04) compared with cTF patients. Prevalence of female was higher in the cTF group compared to the TC group (66% vs 31% P ≤ 0.0001). There were no significant differences in term of 30 day mortality (1.9% vs. 2.5%; P = 1) or stroke rate (1.9% vs. 2.5%; P = 1) or bleeding rate (11.7% vs. 7.5%; P = 0.53) between the cTF group and the TC group but major vascular complications occurred with a higher frequency in the cTF group (cTF:11.7%; TC:2.5%; P = 0.05) Conclusion Despite a higher risk profile patients, the TC approach provided similar results in term of mortality, stroke, bleeding but was associated with a lower risk of major vascular complications. Carotid access could be considered in challenging femoral anatomy for TAVI procedures.

In this work, a series of α-phenyl-N-tert-butyl nitrones bearing one, two, or three substituents on the tert-butyl group was synthesized. Cyclic voltammetry (CV) was used to investigate their electrochemical properties and showed a more pronounced substituent effect for oxidation than for reduction. Rate constants of superoxide radical (O2(•-)) reactions with nitrones were determined using a UV-vis stopped-flow method, and phenyl radical (Ph(•)) trapping rate constants were measured by EPR spectroscopy. The effect of N-tert-butyl substitution on the charge density and electron density localization of the nitronyl carbon as well as on the free energies of nitrone reactivity with O2(•-) and HO2(•) were computationally rationalized at the PCM/B3LYP/6-31+G**//B3LYP/6-31G* level of theory. Theoretical and experimental data showed that the rates of the reaction correlate with the nitronyl carbon charge density, suggesting a nucleophilic nature of O2(•-) and Ph(•) addition to the nitronyl carbon atom. Finally, the substituent effect was investigated in cell cultures exposed to hydrogen peroxide and a correlation between the cell viability and the oxidation potential of the nitrones was observed. Through a combination of computational methodologies and experimental methods, new insights into the reactivity of free radicals with nitrone derivatives have been proposed.

Background and Aims: microRNAs (miRNAs) are small, endogenous non-coding RNAs that regulate metabolic processes, including obesity. The levels of circulating miRNAs are affected by metabolic changes in obesity, as well as in diet-induced weight loss. Circulating miRNAs are transported by high-density lipoproteins (HDL) but the regulation of HDL-associated miRNAs after diet-induced weight loss has not been studied. We aim to determine if HDL-associated miR-16, miR-17, miR-126, miR-222 and miR-223 levels are altered by diet-induced weight loss in overweight and obese males. Methods: HDL were isolated from 47 subjects following 12 weeks weight loss comparing a high protein diet (HP, 30%of energy) with a normal protein diet (NP, 20%of energy). HDL-associated miRNAs (miR-16, miR-17, miR-126, miR-222 and miR-223) at baseline and after 12 weeks of weight loss were quantified by TaqMan miRNA assays. HDL particle sizes were determined by non-denaturing polyacrylamide gradient gel electrophoresis. Serum concentrations of human HDL constituents were measured immunoturbidometrically or enzymatically. Results: miR-16, miR-17, miR-126, miR-222 and miR-223 were present on HDL from overweight and obese subjects at baseline and after 12 weeks of the HP and NP weight loss diets. The HP diet induced a significant decrease in HDL-associated miR-223 levels (p = 0.015), which positively correlated with changes in body weight (r = 0.488, p = 0.032). Changes in miR-223 levels were not associated to changes in HDL composition or size. Conclusion: HDL-associated miR-223 levels are significantly decreased after HP diet-induced weight loss in overweight and obese males.
