Harnessing natural solutions to mitigate climate change requires an understanding of carbon fixation, flux, and sequestration across ocean habitats. Recent studies have suggested that exported seaweed particulate organic carbon is stored within soft‐sediment systems. However, very little is known about how seaweed detritus disperses from coastlines, or where it may enter seabed carbon stores, where it could become the target of conservation efforts. Here, focusing on regionally dominant seaweed species, we surveyed environmental DNA (eDNA) from natural coastal sediments, and studied their connectivity to seaweed habitats using a particle tracking model parameterized to reproduce seaweed detritus dispersal behavior based on laboratory observations of seaweed fragment degradation and sinking. Experiments showed that seaweed detritus density changed over time, differently across species. This, in turn, modified distances traveled by released fragments until they reached the seabed for the first time, during model simulations. Dispersal pathways connected detritus from the shore to the open ocean but, importantly, also to coastal sediments, and this was reflected by field eDNA evidence. Dispersion pathways were also affected by hydrodynamic conditions, varying in space and time. Both the properties and timing of released detritus, individual to each macroalgal population, and short‐term near‐seabed and medium‐term water‐column transport pathways, are thus seemingly important in determining the connectivity between seaweed habitats and potential sedimentary sinks. Studies such as this one, supported by further field verification of sedimentary carbon sequestration rates and source partitioning, are still needed to help quantify the role of seaweed in the ocean carbon cycle. Marine spatial planning that addresses ocean climate‐driven change ('climate‐smart MSP') is a global aspiration to support economic growth, food security and ecosystem sustainability. Ocean climate change ('CC') modelling may become a key decision‐support tool for MSP, but traditional modelling analysis and communication challenges prevent their broad uptake. We employed MSP‐specific ocean climate modelling analyses to inform a real‐life MSP process; addressing how nature conservation and fisheries could be adapted to CC. We found that the currently planned distribution of these activities may become unsustainable during the policy's implementation due to CC, leading to a shortfall in its sustainability and blue growth targets. Significant, climate‐driven ecosystem‐level shifts in ocean components underpinning designated sites and fishing activity were estimated, reflecting different magnitudes of shifts in benthic versus pelagic, and inshore versus offshore habitats. Supporting adaptation, we then identified: CC refugia (areas where the ecosystem remains within the boundaries of its present state); CC hotspots (where climate drives the ecosystem towards a new state, inconsistent with each sectors' present use distribution); and for the first time, identified bright spots (areas where oceanographic processes drive range expansion opportunities that may support sustainable growth in the medium term). We thus create the means to: identify where sector‐relevant ecosystem change is attributable to CC; incorporate resilient delivery of conservation and sustainable ecosystem management aims into MSP; and to harness opportunities for blue growth where they exist. Capturing CC bright spots alongside refugia within protected areas may present important opportunities to meet sustainability targets while helping support the fishing sector in a changing climate. By capitalizing on the natural distribution of climate resilience within ocean ecosystems, such climate‐adaptive spatial management strategies could be seen as nature‐based solutions to limit the impact of CC on ocean ecosystems and dependent blue economy sectors, paving the way for climate‐smart MSP. ANOSIM (Analysis of Similarities) is a robust non‐parametric hypothesis testing framework for differences in resemblances among groups of samples. The generalised ANOSIM statistic RO is defined as the slope of the linear regression of ranked resemblances from observations against ranked distances in a model describing the unordered or ordered distances among samples under an alternative to the null hypothesis. In the absence of ordering, this becomes the standard ANOSIM R statistic. The construction of 2‐way tests using the generalised statistic in various nested and crossed designs, with and without ordered factors, and with or without replication, is described. Examples are given of 2‐way tests with ordered factors in marine ecological studies: 1. phytal meiofaunal communities in species of macroalgae with increasing physical complexity, among islands in the Isles of Scilly; 2. coral community composition across intertidal flats in Thailand, sampled in different years; 3. macrofauna inhabiting kelp holdfasts from different places in response to an oil spill; 4. experimental effects of salinity stress and food restriction on nematode communities. ANOSIM is fully non‐parametric and thus cannot, for two‐way crossed designs, decompose factors into (metric‐based) main effects and interactions; this requires at least semi‐parametric modelling, such as provided by PERMANOVA. The two approaches therefore test very different hypotheses: ANOSIM gives a robust, comparable and globally interpretable measure of magnitude of overall community change associated with each factor, having excised any possible effect from the factor(s) it is crossed with, irrespective of whether the factors interact or not. PERMANOVA cannot do this because the presence of interactions will compromise (sometimes totally) any overall measures of the main effects of each factor. Conversely, PERMANOVA can test for interactions involving directional (but non‐magnitudinal) community change, which are entirely invisible to ANOSIM. Together, they became an incredibly successful team - with Bob's tireless creativity, entrepreneurship and statistical know-how, Cathy's essential and copacetic communication, organisational and administrative skills (ever-supportive of Bob), and Ray's perfect mathematical genius and splendid programming skills, PRIMER-E went from strength to strength. Notably, Google Scholar gives Bob an I h i -index of 73 (being more generous than Web of Science by also including citations from grey literature); it tallies a whopping 75 664 citations for Bob's works in total, with 36 765 of these attributed to citations of the software manuals (Clarke & Gorley 2006; Anderson I et al i . 2008; Clarke I et al i . 2014; Clarke & Gorley 2015). In the years leading up to his retirement, Bob continued to publish new work with his former colleagues from PML and with many other scientists from around the world, including, in particular, Fiona Valesini and other members of Ian Potter's influential group in Biological Sciences at Murdoch University, Western Australia, where Bob held an Adjunct Professorship from 2008 to 2016. This, combined with Bob's tireless energy in expounding the desirable properties and nuances of the techniques in workshops and seminars, along with the key essential provision (through the collaborative genius of Ray Gorley) of user-friendly software in PRIMER (Clarke & Gorley 2006, 2015) has made the framework both practical and available to all. Analysis of similarities (ANOSIM) is a robust non‐parametric hypothesis‐testing framework for differences in resemblances among groups of samples. To date, the generalisation and use of ANOSIM to analyse various 2‐way nested and crossed designs with unordered or ordered factors has been described. This paper describes how the 2‐way tests may be extended and modified for the analysis of 3‐way designs, including the introduction of a different type of constrained permutation procedure for a design in which one factor is nested in another and crossed with a third. The construction of 3‐way tests using the generalised statistic in various nested and crossed designs, with or without ordered factors, and with or without replication, is described. Applications of the new tests to ecological data are demonstrated using three marine examples. They are as follows: a study of changes in fish diet for fish of increasing size sampled in different locations at different times (a 3‐way fully crossed design with ordered factors); a hierarchical spatial study of the fauna inhabiting kelp holdfasts (a 3‐way fully nested design with unordered factors); and a study of infaunal macrobenthos in which sites within areas were resampled over a long time series (a design in which sites are nested in areas but crossed with years, both latter factors potentially being ordered). The magnitudes of the ANOSIM statistics provide information about relative effect sizes (accounting for other factors), which is often a focus for multifactorial designs. Though the described ANOSIM tests do not provide parallels for all the range of 3‐way mixed‐factor designs possible in ANOVA (and its multivariate semi‐parametric counterpart PERMANOVA), it is seen that for nested factors these ANOSIM tests parallel the matching PERMANOVA random‐effects models, and not their fixed‐effects counterparts, thus allowing the same broader inference about the space from which these random factor levels are drawn. In the study of multivariate data, for example of change in ecological communities, ANOSIM is a robust non‐parametric hypothesis‐testing framework for differences in resemblances among groups of samples. RELATE is a non‐parametric Mantel test of the hypothesis of no relationship between two resemblance matrices. Details are given of the explicit link between the RELATE statistic, a Spearman rank correlation (ρ) between corresponding elements in the two resemblance matrices, and the ANOSIM statistic R, a scaled contrast between the among‐ and within‐group ranks. It is seen that R can equivalently be defined as the slope of the linear regression of ranked resemblances from observations against ranked distances among samples, the latter from a simple model matrix assigning the values 1 and 0 to between‐ and within‐group distances, respectively. Re‐defining this model matrix to represent ordered distances among groups leads naturally to a generalised ANOSIM statistic, RO, suitable for testing, for example, ordered factor levels in space or time, or an environmental or pollution gradient. Two variants of the generalised ANOSIM statistic are described, namely ROc where there are replicates within groups, and ROs where there are only single samples (no replicates) within groups, for which an ANOSIM test was not previously available. Three marine ecological examples using ANOSIM to analyse an ordered factor in one‐way designs are provided. These are: (1) changes in macrofaunal composition with increasing distance from an oil rig; (2) differences in phytal meiofaunal community composition with increasing macroalgal complexity; and (3) changes in average community composition of free‐living nematodes along a long‐term heavy metal gradient. Incorporating knowledge of an ordering structure is seen to provide more focussed, and thus stronger, ANOSIM tests, but inevitably risks losing power if that prior knowledge is incorrect or inappropriate. Taxonomy is more than a mere exercise of nomenclature and classification of biological diversity: it profiles the identity of species by investigating their biological and ecological traits. Taxonomy is intimately related to ecology which, in turn, cannot be a mere exercise in describing ecological patterns, but instead requires deep knowledge of species' biological structures, roles, interactions and functions. Thus, the study of taxonomic and phylogenetic relatedness of species is of paramount importance in ecological research, enabling insights into potential evolutionary patterns and processes, allowing a more comprehensive view of biodiversity, and providing opportunities to improve the assessment and monitoring of ecological changes in time and space. The work of K. Robert ('Bob') Clarke forged new pathways in this direction, providing new ideas and statistical tools to include and exploit taxonomic relationships in applied marine ecological studies and beyond, also inspiring the next generation of ecologists. In this short review, we synthesise the application and development of these tools and concepts in marine biodiversity research over the last three decades and suggest future pathways in this evolving field. Size‐spectral approaches quantify the efficiency of energy transfer through food webs, but theory and field studies disagree over how changes in temperature, nutrients, and extreme weather impact on this efficiency. We address this at two scales: via 6 years of weekly sampling of the plankton size spectrum at the Plymouth L4 shelf sea site, and via a new, global‐scale, meta‐analysis of aquatic size spectra. The time series showed that with summertime nutrient starvation, the energy transfer efficiency from picoplankton to macroplankton decreased (i.e., steepening slopes of the size spectra). This reflected increasing dominance by small cells and their microbial consumers. The extreme storms in winter 2013/2014 caused high metazoan mortality, steep size‐spectral slopes, and reduced plankton biomass. However, recovery was within months, demonstrating an inbuilt resilience of the system. Both L4 and our meta‐analysis showed steep slopes of normalized size spectra (median −1.11). This reflects much lower values, either of trophic transfer efficiency (3.5%) or predator–prey mass ratio (569), compared to commonly quoted values. Results from the meta‐analysis further showed that to represent energy transfer faithfully, size spectra are best constructed in units of carbon mass and not biovolume, and span a mass range of > 107. When this range is covered, both the meta‐analysis and time series show a dome‐shaped relationship between spectral slopes and plankton biomass, with steepening slopes under increasingly oligotrophic and eutrophic conditions. This suggests that ocean warming could decrease the efficiency of energy transfer through pelagic food webs via indirect effects of increasing stratification and nutrient starvation. Marine heatwaves have been observed worldwide and are expected to increase in both frequency and intensity due to climate change. Such events may cause ecosystem reconfigurations arising from species range contraction or redistribution, with ecological, economic and social implications. Macrophytes such as the brown seaweed Fucus vesiculosus and the seagrass Zostera marina are foundation species in many coastal ecosystems of the temperate northern hemisphere. Hence, their response to extreme events can potentially determine the fate of associated ecosystems. Macrophyte functioning is intimately linked to the maintenance of photosynthesis, growth and reproduction, and resistance against pathogens, epibionts and grazers. We investigated morphological, physiological, pathological and chemical defence responses of western Baltic Sea F. vesiculosus and Z. marina populations to simulated near‐natural marine heatwaves. Along with (a) the control, which constituted no heatwave but natural stochastic temperature variability (0HW), two treatments were applied: (b) two late‐spring heatwaves (June, July) followed by a summer heatwave (August; 3HW) and (c) a summer heatwave only (1HW). The 3HW treatment was applied to test whether preconditioning events can modulate the potential sensitivity to the summer heatwave. Despite the variety of responses measured in both species, only Z. marina growth was impaired by the accumulative heat stress imposed by the 3HW treatment. Photosynthetic rate, however, remained high after the last heatwave indicating potential for recovery. Only epibacterial abundance was significantly affected in F. vesiculosus. Hence both macrophytes, and in particular F. vesiculosus, seem to be fairly tolerant to short‐term marine heatwaves at least at the intensities applied in this experiment (up to 5°C above mean temperature over a period of 9 days). Abstract: In a world of declining biodiversity, monitoring is becoming crucial. Molecular methods, such as metabarcoding, have the potential to rapidly expand our knowledge of biodiversity, supporting assessment, management, and conservation. In the marine environment, where hard substrata are more difficult to access than soft bottoms for quantitative ecological studies, Artificial Substrate Units (ASUs) allow for standardized sampling. We deployed ASUs within five regional seas (Baltic Sea, Northeast Atlantic Ocean, Mediterranean Sea, Black Sea, and Red Sea) for 12–26 months to measure the diversity and community composition of macroinvertebrates. We identified invertebrates using a traditional approach based on morphological characters, and by metabarcoding of the mitochondrial cytochrome oxidase I (COI) gene. We compared community composition and diversity metrics obtained using the two methods. Diversity was significantly correlated between data types. Metabarcoding of ASUs allowed for robust comparisons of community composition and diversity, but not all groups were successfully sequenced. All locations were significantly different in taxonomic composition as measured with both kinds of data. We recovered previously known regional biogeographical patterns in both datasets (e.g., low species diversity in the Black and Baltic Seas, affinity between the Bay of Biscay and the Mediterranean). We conclude that the two approaches provide complementary information and that metabarcoding shows great promise for marine monitoring. However, until its pitfalls are addressed, the use of metabarcoding in monitoring of rocky benthic assemblages should be used in addition to classical approaches rather than instead of them. Abstract: Invasive ecosystem engineers (IEE) are potentially one of the most influential types of biological invaders. They are expected to have extensive ecological impacts by altering the physical–chemical structure of ecosystems, thereby changing the rules of existence for a broad range of resident biota. To test the generality of this expectation, we used a global systematic review and meta‐analysis to examine IEE effects on the abundance of individual species and communities, biodiversity (using several indices) and ecosystem functions, focusing on marine and estuarine environments. We found that IEE had a significant effect (positive and negative) in most studies testing impacts on individual species, but the overall (cumulative) effect size was small and negative. Many individual studies showed strong IEE effects on community abundance and diversity, but the direction of effects was variable, leading to statistically non‐significant overall effects in most categories. In contrast, there was a strong overall effect on most ecosystem functions we examined. IEE negatively affected metabolic functions and primary production, but positively affected nutrient flux, sedimentation and decomposition. We use the results to develop a conceptual model by highlighting pathways whereby IEE impact communities and ecosystem functions, and identify several sources of research bias in the IEE‐related invasion literature. Only a few of the studies simultaneously quantified IEE effects on community/diversity and ecosystem functions. Therefore, understanding how IEE may alter biodiversity–ecosystem function relationships should be a primary focus of future studies of invasion biology. Moreover, the clear effects of IEE on ecosystem functions detected in our study suggest that scientists and environmental managers ought to examine how the effects of IEE might be manifested in the services that marine ecosystems provide to humans. The article discusses the work done on effects of macroalgal blooms and macroalgal mats on seven important measures of community structure and ecosystem functioning. The findings of original paper(Lyons et al., 2014) was re-analyzed by Thomsen & Wernberg (2015) in terms of reduction and increase in the abundance of communities by macroalgal blooms called ‘mainly infauna and ‘mainly epifauna, which have been explained and argued by the original researcher, considering it as half truth.

Eutrophication, coupled with loss of herbivory due to habitat degradation and overharvesting, has increased the frequency and severity of macroalgal blooms worldwide. Macroalgal blooms interfere with human activities in coastal areas, and sometimes necessitate costly algal removal programmes. They also have many detrimental effects on marine and estuarine ecosystems, including induction of hypoxia, release of toxic hydrogen sulphide into the sediments and atmosphere, and the loss of ecologically and economically important species. However, macroalgal blooms can also increase habitat complexity, provide organisms with food and shelter, and reduce other problems associated with eutrophication. These contrasting effects make their overall ecological impacts unclear. We conducted a systematic review and meta-analysis to estimate the overall effects of macroalgal blooms on several key measures of ecosystem structure and functioning in marine ecosystems. We also evaluated some of the ecological and methodological factors that might explain the highly variable effects observed in different studies. Averaged across all studies, macroalgal blooms had negative effects on the abundance and species richness of marine organisms, but blooms by different algal taxa had different consequences, ranging from strong negative to strong positive effects. Blooms' effects on species richness also depended on the habitat where they occurred, with the strongest negative effects seen in sandy or muddy subtidal habitats and in the rocky intertidal. Invertebrate communities also appeared to be particularly sensitive to blooms, suffering reductions in their abundance, species richness, and diversity. The total net primary productivity, gross primary productivity, and respiration of benthic ecosystems were higher during macroalgal blooms, but blooms had negative effects on the productivity and respiration of other organisms. These results suggest that, in addition to their direct social and economic costs, macroalgal blooms have ecological effects that may alter their capacity to deliver important ecosystem services. Effects of ocean acidification on the composition of the active bacterial and archaeal community within Arctic surface sediment was analysed in detail using 16S rRNA 454 pyrosequencing. Intact sediment cores were collected and exposed to one of five different pCO2 concentrations [380 (present day), 540, 750, 1120 and 3000 μatm] and RNA extracted after a period of 14 days exposure. Measurements of diversity and multivariate similarity indicated very little difference between pCO2 treatments. Only when the highest and lowest pCO2 treatments were compared were significant differences evident, namely increases in the abundance of operational taxonomic units most closely related to the Halobacteria and differences to the presence/absence structure of the Planctomycetes. The relative abundance of members of the classes Planctomycetacia and Nitrospira increased with increasing pCO2 concentration, indicating that these groups may be able to take advantage of changing pH or pCO2 conditions. The modest response of the active microbial communities associated with these sediments may be due to the low and fluctuating pore-water pH already experienced by sediment microbes, a result of the pH buffering capacity of marine sediments, or due to currently unknown factors. Mangroves are highly productive environments that play important ecological and socioeconomic roles; however, they have been impacted to different degrees in most countries worldwide. The knowledge of which organisms inhabit this environment and their ecological interactions is the first step towards its conservation. The natural variability of environmental factors in mangroves provides numerous niches available to different species. Meiofauna have patchy patterns of distribution that are related to the availability of resources. Hence, meiofauna are expected to present a high diversity of different taxa occupying the different microhabitats offered by mangroves. This work aims to test the hypothesis that the assemblage structure of Nematoda varies significantly among mangrove microhabitats and to contribute knowledge on the meiofauna diversity in mangrove environments. This work was carried out in a mangrove region at Pernambuco state, Northeastern Brazil. Qualitative samples were collected in nine microhabitats which show different characteristics mainly in terms of presence of vegetation or another organism and sediment grain size. Univariate and multivariate analysis were applied to Nematoda genera abundance data. Our results demonstrate the existence of significant differences among microhabitats regarding nematode assemblage structure corroborating the hypothesis. Different Nematoda assemblages are present in at least seven microhabitats. These assemblages are composed of nematode genera with different trophic and morphological features, demonstrating a strong relationship between morphological diversity and ecological plasticity. ABSTRACT Aim Ecologists seeking to describe patterns at ever larger scales require compilations of data on the global abundance and distribution of species. Comparable compilations of biological data are needed to elucidate the mechanisms behind these patterns, but have received far less attention. We assess the availability of biological data across an entire assemblage: the well-documented demersal marine fauna of the United Kingdom. We also test whether data availability for a species depends on its taxonomic group, maximum body size, the number of times it has been recorded in a global biogeographic database, or its commercial and conservation importance. Location Seas of the United Kingdom. Methods We defined a demersal marine fauna of 973 species from 15 phyla and 40 classes using five extensive surveys around the British Isles. We then quantified the availability of data on eight key biological traits (termed biological knowledge) for each species from online databases. Relationships between biological knowledge and our predictors were tested with generalized linear models. Results Full data on eight fundamental biological traits exist for only 9% ( n= 88) of the UK demersal marine fauna, and 20% of species completely lack data. Clear trends in our knowledge exist: fish (median biological knowledge score = six traits) are much better known than invertebrates (one trait). Biological knowledge increases with biogeographic knowledge and (to a lesser extent) with body size, and is greater in species that are commercially exploited or of conservation concern. Main conclusions Our analysis reveals deep ignorance of the basic biology of a well-studied fauna, highlighting the need for far greater efforts to compile biological trait data. Clear biases in our knowledge, relating to how well sampled or 'important' species are suggests that caution is required in extrapolating small subsets of biologically well-known species to ecosystem-level studies. Very few marine microbial communities are well characterized even with the weight of research effort presently devoted to it. Only a small proportion of this effort has been aimed at investigating temporal community structure. Here we present the first report of the application of high-throughput pyrosequencing to investigate intra-annual bacterial community structure. Microbial diversity was determined for 12 time points at the surface of the L4 sampling site in the Western English Channel. This was performed over 11 months during 2007. A total of 182 560 sequences from the V6 hyper-variable region of the small-subunit ribosomal RNA gene (16S rRNA) were obtained; there were between 11 327 and 17 339 reads per sample. Approximately 7000 genera were identified, with one in every 25 reads being attributed to a new genus; yet this level of sampling far from exhausted the total diversity present at any one time point. The total data set contained 17 673 unique sequences. Only 93 (0.5%) were found at all time points, yet these few lineages comprised 50% of the total reads sequenced. The most abundant phylum was Proteobacteria (50% of all sequenced reads), while the SAR11 clade comprised 21% of the ubiquitous reads and ∼12% of the total sequenced reads. In contrast, 78% of all operational taxonomic units were only found at one time point and 67% were only found once, evidence of a large and transient rare assemblage. This time series shows evidence of seasonally structured community diversity. There is also evidence for seasonal succession, primarily reflecting changes among dominant taxa. Marine reserves are widely used throughout the world to prevent overfishing and conserve biodiversity, but uncertainties remain about their optimal design. The effects of marine reserves are heterogeneous. Despite theoretical findings, empirical studies have previously found no effect of size on the effectiveness of marine reserves in protecting commercial fish stocks. Using 58 datasets from 19 European marine reserves, we show that reserve size and age do matter: Increasing the size of the no-take zone increases the density of commercial fishes within the reserve compared with outside; whereas the size of the buffer zone has the opposite effect. Moreover, positive effects of marine reserve on commercial fish species and species richness are linked to the time elapsed since the establishment of the protection scheme. The reserve size-dependency of the response to protection has strong implications for the spatial management of coastal areas because marine reserves are used for spatial zoning. The diversity among the coccolithovirus strains held in the Plymouth Virus Collection (PVC) was assessed using three complementary techniques: phylogeny based on DNA polymerase and major capsid protein gene sequence; host range; and a new, microarray-based genome-wide approach. The PVC is composed of three groups of strains that are geographically and temporally distinct. Virus strains clustered according to these groups in all three diversity assessments. Furthermore, the microarray approach based on genomic content showed that two strains, previously considered as identical to others in the PVC, are actually distinct. These results show the importance of genome-wide surveys for assessing strain diversity. Unicellular cyanobacteria of the genusSynechococcusare a major component of the picophytoplankton and make a substantial contribution to primary productivity in the oceans. Here we provide evidence that supports the hypothesis that virus infection can play an important role in determining the success of differentSynechococcusgenotypes and hence of seasonal succession. In a study of the oligotrophic Gulf of Aqaba, Red Sea, we show a succession ofSynechococcusgenotypes over an annual cycle. There were large changes in the genetic diversity ofSynechococcus, as determined by restriction fragment length polymorphism analysis of a 403- bprpoC1gene fragment, which was reduced to one dominant genotype in July. The abundance of co-occurring cyanophage capable of infecting marineSynechococcuswas determined by plaque assays and their genetic diversity was determined by denaturing gradient gel electrophoresis analysis of a 118-bpg20gene fragment. The results indicate that both abundance and genetic diversity of cyanophage covaried with that ofSynechococcus. Multivariate statistical analyses show a significant relationship between cyanophage assemblage structure and that ofSynechococcus.
