Sea otter (Enhydra lutris) populations in southwest Alaska declined substantially between about 1990 and the most recent set of surveys in 2015. Here we report changes in the distribution and abundance of sea otters, and covarying patterns in reproduction, mortality, body size and condition, diet and foraging behavior, food availability, health profiles, and exposure to environmental contaminants over this 25‐yr period. The population decline, which resulted in densities on the order of 5% of environmental carrying capacity, ranged from Attu Island in the west to about Castle Cape (on the south side of the Alaska Peninsula) in the east. Remaining sea otters moved closer to shore and into shallow, protected habitats. Reproductive rates appeared unchanged with the decline. Although the demographic cause of the decline was clearly elevated mortality, stranded carcasses were rare or absent. The net rate of energy gain by foraging sea otters, body length and condition, and prey biomass density, all increased after the decline and varied inversely with sea otter population density beyond the area of decline. Sea otters within the area of decline showed no increases in health anomalies, disease, contaminant exposure, or abnormal gene transcription patterns as compared to animals outside the area of decline. These collective findings are inconsistent with nutritional limitation, disease, or environmental contaminants, and consistent with predation (or possibly some other density‐independent factor) as the reason for the sea otter population decline. The recovery of large carnivore species from over‐exploitation can have socioecological effects; thus, reliable estimates of potential abundance and distribution represent a valuable tool for developing management objectives and recovery criteria. For sea otters (Enhydra lutris), as with many apex predators, equilibrium abundance is not constant across space but rather varies as a function of local habitat quality and resource dynamics, thereby complicating the extrapolation of carrying capacity (K) from one location to another. To overcome this challenge, we developed a state‐space model of density‐dependent population dynamics in southern sea otters (E. l. nereis), in which K is estimated as a continuously varying function of a suite of physical, biotic, and oceanographic variables, all described at fine spatial scales. We used a theta‐logistic process model that included environmental stochasticity and allowed for density‐independent mortality associated with shark bites. We used Bayesian methods to fit the model to time series of survey data, augmented by auxiliary data on cause of death in stranded otters. Our model results showed that the expected density at K for a given area can be predicted based on local bathymetry (depth and distance from shore), benthic substrate composition (rocky vs. soft sediments), presence of kelp canopy, net primary productivity, and whether or not the area is inside an estuary. In addition to density‐dependent reductions in growth, increased levels of shark‐bite mortality over the last decade have also acted to limit population expansion. We used the functional relationships between habitat variables and equilibrium density to project estimated values of K for the entire historical range of southern sea otters in California, USA, accounting for spatial variation in habitat quality. Our results suggest that California could eventually support 17,226 otters (95% CrI = 9,739–30,087). We also used the fitted model to compute candidate values of optimal sustainable population abundance (OSP) for all of California and for regions within California. We employed a simulation‐based approach to determine the abundance associated with the maximum net productivity level (MNPL) and propose that the upper quartile of the distribution of MNPL estimates (accounting for parameter uncertainty) represents an appropriate threshold value for OSP. Respiratory disease is a key factor affecting the conservation and recovery of bighorn sheep (Ovis canadensis) populations. Innovative, minimally invasive tools such as gene transcription–based diagnostics have the potential to improve our understanding of the broad range of factors that can affect the health of wild sheep. Evaluation of transcript levels for genes representative of multiple internal systems enables measurement of physiological responses of individuals as well as populations to environmental stressors such as pathogens, nutritional deficiency, or contaminants. We developed real‐time polymerase chain reaction assays for 14 genes of interest representing systems including inflammation, cell signaling, detoxification, antiviral, antibacterial, or general stress. Initial results from desert bighorn sheep (O. c. nelsoni) sampled from the River, Muddy, and Bare mountains as well as from the Pintwater Range, in southern Nevada, USA, indicated unique transcript profiles associated with each population. The authors quantified hepatic hydrocarbon-inducible cytochrome P4501A (CYP1A) expression, as ethoxyresorufin-O-deethylase (EROD) activity, in wintering harlequin ducks ( Histrionicus histrionicus) captured in Prince William Sound, Alaska (USA), during 2011, 2013, and 2014 (22-25 yr following the 1989 Exxon Valdez oil spill). Average EROD activity was compared between birds from areas oiled by the spill and those from nearby unoiled areas. The present study replicated studies conducted from 1998 to 2009 demonstrating that harlequin ducks using areas oiled in 1989 had elevated EROD activity, indicative of oil exposure, up to 2 decades post spill. In the present study, it was found that average EROD activity during March 2011 was significantly higher in wintering harlequin ducks captured in oiled areas relative to unoiled areas, which the authors interpret to indicate that harlequin ducks continued to be exposed to residual Exxon Valdez oil up to 22 yr after the original spill. However, the 2011 results also indicated reductions in exposure relative to previous years. Average EROD activity in birds from oiled areas was approximately 2 times that in birds from unoiled areas in 2011, compared with observations from 2005 to 2009, in which EROD activity was 3 to 5 times higher in oiled areas. It was also found that average EROD activity during March 2013 and March 2014 was not elevated in wintering harlequin ducks from oiled areas. The authors interpret these findings to indicate that exposure of harlequin ducks to residual Exxon Valdez oil abated within 24 yr after the original spill. The present study finalizes a timeline of exposure, extending over 2 decades, for a bird species thought to be particularly vulnerable to oil contamination in marine environments. Habitat disturbance from development, resource extraction, off-road vehicle use, and energy development ranks highly among threats to desert systems worldwide. In the Mojave Desert, United States, these disturbances have promoted the establishment of nonnative plants, so that native grasses and forbs are now intermixed with, or have been replaced by invasive, nonnative Mediterranean grasses. This shift in plant composition has altered food availability for Mojave Desert tortoises (Gopherus agassizii), a federally listed species. We hypothesized that this change in forage would negatively influence the physiological ecology, immune competence, and health of neonatal and yearling tortoises. To test this, we monitored the effects of diet on growth, body condition, immunological responses (measured by gene transcription), and survival for 100 captive Mojave tortoises. Tortoises were assigned to one of five diets: native forbs, native grass, invasive grass, and native forbs combined with either the native or invasive grass. Tortoises eating native forbs had better body condition and immune functions, grew more, and had higher survival rates (>95%) than tortoises consuming any other diet. At the end of the experiment, 32% of individuals fed only native grass and 37% fed only invasive grass were found dead or removed from the experiment due to poor body conditions. In contrast, all tortoises fed either the native forb or combined native forb and native grass diets survived and were in good condition. Health and body condition quickly declined for tortoises fed only the native grass (Festuca octoflora) or invasive grass (Bromus rubens) with notable loss of fat and muscle mass and increased muscular atrophy. Bromus rubens seeds were found embedded in the oral mucosa and tongue in most individuals eating that diet, which led to mucosal inflammation. Genes indicative of physiological, immune, and metabolic functions were transcribed at lower levels for individuals fed B. rubens, indicating potential greater susceptibility to disease or other health-related problems. This study highlights the negative indirect effects of invasive grasses, such as red brome, in desert ecosystems, and provides definitive evidence of a larger negative consequence to health, survival, and ultimately population recruitment for Mojave Desert tortoises than previously understood. Introductions of mammalian herbivores to remote islands without predators provide a natural experiment to ask how temporal and spatial variation in herbivory intensity alter feedbacks between plant and soil processes. We investigated ecosystem effects resulting from introductions of Rangifer tarandus (hereafter “Rangifer”) to native mammalian predator‐ and herbivore‐free islands in the Aleutian archipelago of Alaska. We hypothesized that the maritime tundra of these islands would experience either: (1) accelerated ecosystem processes mediated by positive feedbacks between increased graminoid production and rapid nitrogen cycling; or (2) decelerated processes mediated by herbivory that stimulated shrub domination and lowered soil fertility. We measured summer plant and soil properties across three islands representing a chronosequence of elapsed time post‐Rangifer introduction (Atka: ~100 yr; Adak: ~50; Kagalaska: ~0), with distinct stages of irruptive population dynamics of Rangifer nested within each island (Atka: irruption, K‐overshoot, decline, K‐re‐equilibration; Adak: irruption, K‐overshoot; Kagalaska: initial introduction). We also measured Rangifer spatial use within islands (indexed by pellet group counts) to determine how ecosystem processes responded to spatial variation in herbivory. Vegetation community response to herbivory varied with temporal and spatial scale. When comparing temporal effects using the island chronosequence, increased time since herbivore introduction led to more graminoids and fewer dwarf‐shrubs, lichens, and mosses. Slow‐growing Cladonia lichens that are highly preferred winter forage were decimated on both long‐term Rangifer‐occupied islands. In addition, linear relations between more concentrated Rangifer spatial use and reductions in graminoid and forb biomass within islands added spatial heterogeneity to long‐term patterns identified by the chronosequence. These results support, in part, the hypothesis that Rangifer population persistence on islands is facilitated by successful exploitation of graminoid biomass as winter forage after palatable lichens are decimated. However, the shift from shrubs to graminoids was expected to enhance rates of nitrogen cycling, yet rates of net N‐mineralization, NH4+ pools, and soil δ15N declined markedly along the chronosequence and were weakly associated with spatial use within islands. Overall plant and soil patterns were disrupted but responded differently to intermediate (50 yr) and long‐term (100 yr) herbivory, and were correlated with distinct stages of irruptive population dynamics. Wildfires have been shown to impact terrestrial species over a range of temporal scales. Little is known, however, about the more subtle toxicological effects of wildfires, particularly in downstream marine or downwind locations from the wildfire perimeter. These down-current effects may be just as substantial as those effects within the perimeter. We used gene transcription technology, a sensitive indicator of immunological perturbation, to study the effects of the 2008 Basin Complex Fire on the California coast on a sentinel marine species, the sea otter ( Enhydra lutris). We captured sea otters in 2008 (3 mo after the Basin Complex Fire was controlled) and 2009 (15 mo after the Basin Complex Fire was controlled) in the adjacent nearshore environment near Big Sur, California. Gene responses were distinctly different between Big Sur temporal groups, signifying detoxification of PAHs, possible associated response to potential malignant transformation, and suppression of immune function as the primary responses of sea otters to fire in 2008 compared to those captured in 2009. In general, gene transcription patterns in the 2008 sea otters were indicative of molecular reactions to organic exposure, malignant transformation, and decreased ability to respond to pathogens that seemed to consistent with short-term hydrocarbon exposure. We evaluated chronic exposure of harlequin ducks ( Histrionicus histrionicus) to hydrocarbons associated with the 2004 M/V Selendang Ayu oil spill at Unalaska Island, Alaska. We measured levels of hepatic 7-ethoxyresorufin- O-deethylase activity (EROD) in liver biopsy samples as an indicator of hydrocarbon exposure in three oiled bays and one reference bay in 2005, 2006, and 2008. Median EROD activity in ducks from oiled bays was significantly higher than in the reference bay in seven of nine pairwise comparisons. These results indicated that harlequin ducks were exposed to lingering hydrocarbons more than three years after the spill. Environ. Toxicol. Gene transcription analysis for diagnosing or monitoring wildlife health requires the ability to distinguish pathophysiological change from natural variation. Herein, we describe methodology for the development of quantitative real-time polymerase chain reaction (qPCR) assays to measure differential transcript levels of multiple immune function genes in the sea otter ( Enhydra lutris); sea otter-specific qPCR primer sequences for the genes of interest are defined. We establish a 'reference' range of transcripts for each gene in a group of clinically healthy captive and free-ranging sea otters. The 10 genes of interest represent multiple physiological systems that play a role in immuno-modulation, inflammation, cell protection, tumour suppression, cellular stress response, xenobiotic metabolizing enzymes, antioxidant enzymes and cell-cell adhesion. The cycle threshold ( CT) measures for most genes were normally distributed; the complement cytolysis inhibitor was the exception. The relative enumeration of multiple gene transcripts in simple peripheral blood samples expands the diagnostic capability currently available to assess the health of sea otters in situ and provides a better understanding of the state of their environment. Hydrocarbon-inducible cytochrome P4501A (CYP1A) expression was measured, as ethoxyresorufin-O-deethylase (EROD) activity, in livers of wintering harlequin ducks (Histrionicus histrionicus) captured in areas of Prince William Sound, Alaska, USA, oiled by the 1989 Exxon Valdez spill and in birds from nearby unoiled areas, during 2005 to 2009 (up to 20 years following the spill). The present work repeated studies conducted in 1998 that demonstrated that in harlequin ducks using areas that received Exxon Valdez oil, EROD activity was elevated nearly a decade after the spill. The present findings strongly supported the conclusion that average levels of hepatic EROD activity were higher in ducks from oiled areas than those from unoiled areas during 2005 to 2009. This result was consistent across four sampling periods; furthermore, results generated from two independent laboratories using paired liver samples from one of the sampling periods were similar. The EROD activity did not vary in relation to age, sex, or body mass of individuals, nor did it vary strongly by season in birds collected early and late in the winter of 2006 to 2007, indicating that these factors did not confound inferences about observed differences between oiled and unoiled areas. We interpret these results to indicate that harlequin ducks continued to be exposed to residual Exxon Valdez oil up to 20 years after the original spill. Organochlorines were examined in liver and stable isotopes in muscle of fishes from the western Aleutian Islands, Alaska, in relation to islands or locations affected by military occupation. Pacific cod (Gadus macrocephalus), Pacific halibut (Hippoglossus stenolepis), and rock greenling (Hexagrammos lagocephalus) were collected from nearshore waters at contemporary (decommissioned) and historical (World War II) military locations, as well as at reference locations. Total (∑) polychlorinated biphenyls (PCBs) dominated the suite of organochlorine groups (∑DDTs, ∑chlordane cyclodienes, ∑other cyclodienes, and ∑chlorinated benzenes and cyclohexanes) detected in fishes at all locations, followed by ∑DDTs and ∑chlordanes; dichlorodiphenyldichloroethylene (p,p∑DDE) composed 52 to 66% of ∑DDTs by species. Organochlorine concentrations were higher or similar in cod compared to halibut and lowest in greenling; they were among the highest for fishes in Arctic or near Arctic waters. Organochlorine group concentrations varied among species and locations, but ∑PCB concentrations in all species were consistently higher at military locations than at reference locations. Moreover, all organochlorine group concentrations were higher in halibut from military locations than those from reference locations. A wide range of molecular weight organochlorines was detected at all locations, which implied regional or long-range transport and deposition, as well as local point-source contamination. Furthermore, a preponderance of higher-chlorinated PCB congeners in fishes from contemporary military islands implied recent exposure. Concentrations in all organochlorine groups increased with δ15N enrichment in fishes, and analyses of residual variation provided further evidence of different sources of ∑PCBs and p,p'DDE among species and locations. Despite a large body of research concerning mercury (Hg) in birds, no single tissue has been used consistently to assess Hg exposure, and this has hampered comparisons across studies. We evaluated the relationships of Hg concentrations among tissues in four species of waterbirds (American avocets [Recurvirostra americana], black-necked stilts [Himantopus mexicanus], Caspian terns [Hydroprogne caspia; formerly Sterna caspia], and Forster's terns [Sterna forsteri]) and across three life stages (prebreeding adults, breeding adults, and chicks) in San Francisco Bay, California, USA. Across species and life stages, Hg concentrations (least square mean ± standard error) were highest in head feathers (6.45 ± 0.31 µg/g dry wt) and breast feathers (5.76 ± 0.28 µg/g dry wt), followed by kidney (4.54 ± 0.22 µg/g dry wt), liver (4.43 ± 0.21 µg/g dry wt), blood (3.10 ± 0.15 µg/g dry wt), and muscle (1.67 ± 0.08 µg/g dry wt). Relative Hg distribution among tissues, however, differed by species and life stage. Mercury concentrations were highly correlated among internal tissues (r² ≥ 0.89). Conversely, the relationships between Hg in feathers and internal tissues were substantially weaker (r² ± 0.42). Regression slopes sometimes differed among species and life stages, indicating that care must be used when predicting Hg concentrations in one tissue based on those in another. However, we found good agreement between predictions made using a general tissue-prediction equation and more specific equations developed for each species and life stage. Finally, our results suggest that blood is an excellent, nonlethal predictor of Hg concentrations in internal tissues but that feathers are relatively poor indicators of Hg concentrations in internal tissues. Because sea otters (Enhydra lutris) exert a wide array of direct and indirect effects on coastal marine ecosystems throughout their geographic range, we investigated the potential influence of sea otters on the ecology of Bald Eagles (Haliaeetus leucocephalus) in the Aleutian Islands, Alaska, USA. We studied the diets, productivity, and density of breeding Bald Eagles on four islands during 1993-1994 and 2000-2002, when sea otters were abundant and scarce, respectively. Bald Eagles depend on near shore marine communities for most of their prey in this ecosystem, so we predicted that the recent decline in otter populations would have an indirect negative effect on diets and demography of Bald Eagles. Contrary to our predictions, we found no effects on density of breeding pairs on four islands from 1993-1994 to 2000-2002. In contrast, diets and diet diversity of Bald Eagles changed considerably between the two time periods, likely reflecting a change in prey availability resulting from the increase and subsequent decline in sea otter populations. The frequency of sea otter pups, rock greenling (Hexagammus lagocephalus), and smooth lumpsuckers (Aptocyclus ventricosus) in the eagle's diet declined with corresponding increases in Rock Ptarmigan (Lagopus mutus), Glaucous-winged Gulls (Larus glaucescens), Atka mackerel (P/eurogramnius monopterygius), and various species of seabirds during the period of the recent otter population decline. Breeding success and productivity of Bald Eagles also increased during this time period, which may be due to the higher nutritional quality of avian prey consumed in later years. Our results provide further evidence of the wide-ranging indirect effects of sea otter, predation on near shore marine communities and another apex predator, the Bald Eagle. Although the indirect effects of sea otters are widely known, this example is unique because the food-web pathway transcended five species and several trophic levels in linking one apex predator to another. Seaducks may be affected by harmful levels of polycyclic aromatic hydrocarbons (PAHs) at seaports near the Arctic. As an indicator of exposure to PAHs, we measured hepatic enzyme 7-ethoxyresorufin-O-deethylase activity (EROD) to determine cytochrome P4501A induction in Steller's eiders (Polysticta stelleri) and Harlequin ducks (Histronicus histronicus) from Unalaska, Popof, and Unga Islands (AK, USA) in 2002 and 2003. We measured PAHs and organic contaminants in seaduck prey samples and polychlorinated biphenyl congeners in seaduck blood plasma to determine any relationship to EROD. Using Akaike's information criterion, species and site differences best explained EROD patterns: Activity was higher in Harlequin ducks than in Steller's eiders and higher at industrial than at nonindustrial sites. Site-specific concentrations of PAHs in blue mussels ([Mytilus trossilus] seaduck prey; PAH concentrations higher at Dutch Harbor, Unalaska, than at other sites) also was important in defining EROD patterns. Organochlorine compounds rarely were detected in prey samples. No relationship was found between polychlorinated biphenyl congeners in avian blood and EROD, which further supported inferences derived from Akaike's information criterion. Congeners were highest in seaducks from a nonindustrial or reference site, contrary to PAH patterns. To assist in interpreting the field study, 15 captive Steller's eiders were dosed with a PAH known to induce cytochrome P4501A. Dosed, captive Steller's eiders had definitive induction, but results indicated that wild Steller's eiders were exposed to PAHs or other inducing compounds at levels greater than those used in laboratory studies. Concentrations of PAHs in blue mussels at or near Dutch Harbor (∼1,180-5,980 ng/g) approached those found at highly contaminated sites (∼4,100-7,500 ng/g). [ABSTRACT FROM AUTHOR]

In a study of predation on ground-nesting birds at South San Francisco Bay (South Bay), California, USA, we analyzed stomach contents and stable isotopes of carbon and nitrogen to identify commonly consumed prey. We obtained the stomach contents from 206 nonnative red foxes (Vulpes vulpes regalis) collected in the South Bay area and Monterey County during 1995-2001 and from 68 feral cats (Felis silvestris) from the South Bay area during 2001-2002. We determined prey identity, biomass, and frequency, described seasonal diet trends, and derived an Index of Relative Importance. Avian species were the most frequent prey we found in the stomachs of red foxes from South Bay (61%), whereas small rodents were most frequent for red foxes from Monterey County (62%). Small rodents were the most frequent prey we found in feral cats (63%). Carbon and nitrogen isotopic signatures for foxes supported stomach content findings. However, isotope results indicated that cats received a majority of their energy from a source other than rodents and outside the natural system, which differed from the stomach content analysis. We demonstrated the utility of both stable isotope and stomach content analyses to establish a more complete understanding of predators' diets. This information aids natural resource managers in planning and evaluating future predator-removal programs and increases our understanding of the impacts of nonnative foxes and cats on native species. We collected 136 fresh and unhatched eggs from bald eagle (Haliaeetus leucocephalus) nests and assessed productivity on eight islands in the Aleutian archipelago, 2000 to 2002. Egg contents were analyzed for a broad spectrum of organochlorine (OC) contaminants, mercury (Hg), and stable isotopes of carbon (δ13C) and nitrogen (δ15N). Concentrations of polychlorinated biphenyls (ΣPCBs), p,p -dichlorodiphenyldichloroethylene (DDE), and Hg in bald eagle eggs were elevated throughout the archipelago, but the patterns of distribution differed among the various contaminants. Total PCBs were highest in areas of past military activities on Adak and Amchitka Islands, indicating local point sources of these compounds. Concentrations of DDE and Hg were higher on Amchitka Island, which was subjected to much military activity during World War II and the middle of the 20th century. Concentrations of ΣPCBs also were elevated on islands with little history of military activity (e.g., Amlia, Tanaga, Buldir), suggesting non-point sources of PCBs in addition to point sources. Concentrations of DDE and Hg were highest in eagle eggs from the most western Aleutian Islands (e.g., Buldir, Kiska) and decreased eastward along the Aleutian chain. This east-to-west increase suggested a Eurasian source of contamination, possibly through global transport and atmospheric distillation and/or from migratory seabirds. Eggshell thickness and productivity of bald eagles were normal and indicative of healthy populations because concentrations of most contaminants were below threshold levels for effects on reproduction. Contrary to our predictions, contaminant concentrations were not correlated with stable isotopes of carbon (δ13C) or nitrogen (δ15N) in eggs. These latter findings indicate that contaminant concentrations were influenced more by point sources and geographic location than trophic status of eagles among the different islands. Effects of inhalation of volatilized trichloroethylene (TCE) or perchloroethylene (PCE) were assessed based on the health and population size of wild, burrowing mammals at Edwards Air Force Base (CA, USA). Organic soil-vapor concentrations were measured at three sites with aquifer contamination of TCE or PCE of 5.5 to 77 mg/L and at two uncontaminated reference sites. Population estimates of kangaroo rats (Dipodomys merriami and D. panamintinus) as well as hematology, blood chemistry, and histopathology of kangaroo rats and deer mice (Peromyscus maniculatus) were compared between contaminated and uncontaminated populations. Maximum soil-gas concentrations associated with groundwater contamination were less than 1.5 µl/L of TCE and 0.07 µl/L of PCE. Population estimates of kangaroo rats were similar at contaminated and reference sites. Hematology, blood chemistry, and histopathology of kangaroo rats and deer mice indicated no evidence of health effects caused by exposure. Trichloroethylene or PCE in groundwater and in related soil gas did not appear to reduce the size of small mammal populations or impair the health of individuals. [ABSTRACT FROM AUTHOR]
