Occupancy-detection models that account for imperfect detection have become widely used in many areas of ecology. As with any modelling exercise, it is important to assess whether the fitted model encapsulates the main sources of variation in the data, yet there have been few methods developed for occupancy-detection models that would allow practitioners to do so., In this paper, a new type of residual for occupancy-detection models is developed according to the method of Dunn & Smyth ( Journal of Computational and Graphical Statistics, 5, 1996, 236-244). Residuals are separately constructed to diagnose the occupancy and detection components of the model., Because the residuals are quite noisy, we suggest fitting a smoother through plots of residuals against predictors of fitted values, with 95% confidence bands, to diagnose lack-of-fit., The method is illustrated using Swiss squirrel data, and evaluated using simulations based on that dataset., Plotting residuals against predictors or against fitted values performed reasonably well as methods for diagnosing violations of occupancy-detection model assumptions, particularly plots of residuals against a missing predictor. Relatively high false positive rates were sometimes observed, but this seems to be controlled reasonably well by fitting smoothers to these plots and being guided in interpretation by 95% confidence bands around the smoothers. In exploring the relationship between multivariate abundance data and environmental variables, a rarely used approach is to graph raw data separately for each different taxon. It is proposed that such raw data graphs become part of the standard toolset for graphing and analysing multivariate abundances. The key advantage of this approach is that axis scales have quantitative interpretations, enabling quantitative interpretation of patterns in abundance. In contrast, ordinations only present qualitative information. Ordinations are useful for inferring overall, qualitative patterns and raw data graphing is a complementary tool of greater use for answering more specific questions, aimed at a deeper understanding the ecology of a community. It is demonstrated using some well-known examples that our understanding of the nature of associations can be considerably improved by using raw data graphs, even when only plotting a subset of variables. One example describes how an often-cited dataset has been misinterpreted in key methodological papers, because data were interpreted from ordinations alone, with no consideration of plots of the raw data. This paper explores the effect of spatial processes in a heterogeneous environment on the dynamics of a host-parasitoid interaction. The environment consists of a lattice of favourable (habitat) and hostile (matrix) hexagonal cells, whose spatial distribution is measured by habitat proportion and spatial autocorrelation (inverse of fragmentation). At each time step, a fixed fraction of both populations disperses to the adjacent cells where it reproduces following the Nicholson-Bailey model. Aspects of the dynamics analysed include extinction, stability, cycle period and amplitude, and the spatial patterns emerging from the dynamics. We find that, depending primarily on the fraction of the host population that disperses in each generation and on the landscape geometry, five classes of spatio-temporal dynamics can be objectively distinguished: spatial chaos, spirals, metapopulation, mainland-island and spiral fragments. The first two are commonly found in theoretical studies of homogeneous landscapes. The other three are direct consequences of the heterogeneity and have strong similarities to dynamic patterns observed in real systems (e.g. extinction-recolonisation, source-sink, outbreaks, spreading waves). We discuss the processes that generate these patterns and allow the system to persist. The importance of these results is threefold: first, our model merges into a same theoretical framework dynamics commonly observed in the field that are usually modelled independently. Second, these dynamics and patterns are explained by dispersal rate and common landscape statistics, thus linking in a practical way population ecology to landscape ecology. Third, we show that the landscape geometry has a qualitative effect on the length of the cycles and, in particular, we demonstrate how very long periods can be produced by spatial processes. A large number of methods for the analysis of point pattern data have been developed in a wide range of scientific fields. First-order statistics describe large-scale variation in the intensity of points in a study region, whereas second-order characteristics are summary statistics of all point-to-point distances in a mapped area and offer the potential for detecting both different types and scales of patterns. Second-order analysis based on Ripley's K-function is increasingly used in ecology to characterize spatial patterns and to develop hypothesis on underlying processes; however, the full range of available methods has seldomly been applied by ecologists. The aim of this paper is to provide guidance to ecologists with limited experience in second-order analysis to help in the choice of appropriate methods and to point to practical difficulties and pitfalls. We review (1) methods for analytical and numerical implementation of two complementary second-order statistics, Ripley's K and the O-ring statistic, (2) methods for edge correction, (3) methods to account for first-order effects (i.e. heterogeneity) of univariate patterns, and (4) a variety of useful standard and non-standard null models for univariate and bivariate patterns. For illustrative purpose, we analyze examples that deal with non-homogeneous univariate point patterns. We demonstrate that large-scale heterogeneity of a point-pattern biases Ripley's K-function at smaller scales. This bias is difficult to detect without explicitly testing for homogeneity, but we show that it can be removed when applying methods that account for first-order effects. We synthesize our review in a number of step-by-step recommendations that guide the reader through the selection of appropriate methods and we provide a software program that implements most of the methods reviewed and developed here. Numerous authors have attempted to quantity the physical properties of leaves in relation to aspects of leaf ecology, including decomposition, sclerophylly, herbivory, and leaf function and longevity. This paper examines the relative merits of the punch-and-die, tearing and shearing tests for assessing leaf physical properties. We conducted a series of these three mechanical tests on leaves of Solanum laciniatum, and determined the effect of various test parameters on the measurement of fracture properties. For the punch-and-die test, the parameters considered were machine speed, clearance between the punch and the die, edge definition of the punch, and area of the punch. Aspects of the tearing test examined were notch length, and effects, and length-to width requirements of t est strips, and for shearing tests the effects of blade proximity, angle and sharpness were investigated. All the test parameters investigated were found significantly to affect the assessment of leaf-fracture properties. In addition, fracture properties were found to vary significantly within leaves. Some general principles for designing and implementing tests are outlined. This study suggests that while punching and shearing tests are useful means of quantifying leaf fracture properties, the value of the tearing test may be reduced as it is most constrained by the biological nature of the test material. Data are often collected for a single species within an ecological community, so quantitative tools for drawing inferences about the unobserved portions of the community from single-species data are valuable. In this paper, we present and examine a method for estimating community dimension (the number of strongly interacting species or groups) from time series data on a single species. The dynamics of one species can be strongly affected by environmental stochasticity acting not only on itself, but also on other species with which it interacts. By fully accounting for the effects of stochasticity on populations embedded in a community, our approach gives better estimates of community dimension than commonly used methods. Using a combination of time series data and simulations, we show that failing to properly account for stochasticity when attempting to relate population dynamics to attributes of the community can give misleading information about community dimension. In ecology, the true causal structure for a given problem is often not known, and several plausible models and thus model predictions exist. It has been claimed that using weighted averages of these models can reduce prediction error, as well as better reflect model selection uncertainty. These claims, however, are often demonstrated by isolated examples. Analysts must better understand under which conditions model averaging can improve predictions and their uncertainty estimates. Moreover, a large range of different model averaging methods exists, raising the question of how they differ in their behaviour and performance. Here, we review the mathematical foundations of model averaging along with the diversity of approaches available. We explain that the error in model‐averaged predictions depends on each model's predictive bias and variance, as well as the covariance in predictions between models, and uncertainty about model weights. We show that model averaging is particularly useful if the predictive error of contributing model predictions is dominated by variance, and if the covariance between models is low. For noisy data, which predominate in ecology, these conditions will often be met. Many different methods to derive averaging weights exist, from Bayesian over information‐theoretical to cross‐validation optimized and resampling approaches. A general recommendation is difficult, because the performance of methods is often context dependent. Importantly, estimating weights creates some additional uncertainty. As a result, estimated model weights may not always outperform arbitrary fixed weights, such as equal weights for all models. When averaging a set of models with many inadequate models, however, estimating model weights will typically be superior to equal weights. We also investigate the quality of the confidence intervals calculated for model‐averaged predictions, showing that they differ greatly in behaviour and seldom manage to achieve nominal coverage. Animals adjust to seasonal challenges in physical, behavioural and spatial ways. Such adjustments are commonly associated with diet changes that often can be characterised isotopically., We introduce the 'double diet switch model', with which the occurrence and timing of two subsequent diet switches of an individual animal can be traced with a single sample assayed for stable isotopes. We demonstrate the model for Sanderling, Calidris alba, a small shorebird that migrates from the Nearctic tundra breeding grounds to the intertidal flats of the Wadden Sea; during this migration some birds may stage in the North Atlantic areas., The 'double diet switch model' successfully predicted the occurrence and timing of two diet switches in 59 Sanderlings captured in the Wadden Sea in July-September. Excluding birds that likely had over-summered at North Atlantic staging areas, the model predicted that Sanderlings departed from the Arctic on 13 July (range: 9-17 July), had a staging duration of 18·6 days in the North Atlantic, and arrived in the Wadden Sea on 1 August (31 July-1 August).The estimated mean Arctic departure dates coincided with the mean hatching date, suggesting that many individuals failed to produce young or left the care to a partner. Estimated mean arrival date matched the main arrival period in the Wadden Sea obtained from observation data. In this study we did not use lipid-free tissues, which may bias model predictions. After correcting for lipid components, the estimated departure date was 11 days later and the staging duration 8·5 days shorter, while arrival date was similar., The 'double diet switch model' successfully identified the occurrence and timing of two subsequent diet switches. The 'double diet switch model' will not only apply to switches between three isotopic levels (as in the case study on Sanderling) but also to scenarios where the second switch reverses to the initial isotopic level. Due to this general applicability, the model can be adapted to a wide range of taxa and situations. The article discusses the use of log-linear models in ecology. Ecologists used logistic regression for modeling categorical and binary data. Poisson log-linear models are seldom used in ecology. However, its specific form is commonly used in ecological studies (Lewis 2004). When it is applied to binary data, it will give equal results to logistic regression. Lewis (2004) recommends authors to perform analysis of data from studies of predation on artificial nests and suggests that logistic regression is better than transformation of data.

1. Linking the movement and behaviour of animals to their environment is a central problem in ecology. Through the use of electronic tagging and tracking (ETT), collection of in situ data from free-roaming animals is now commonplace, yet statistical approaches enabling direct relation of movement observations to environmental conditions are still in development. 2. In this study, we examine the hidden Markov model (HMM) for behavioural analysis of tracking data. HMMs allow for prediction of latent behavioural states while directly accounting for the serial dependence prevalent in ETT data. Updating the probability of behavioural switches with tag or remote-sensing data provides a statistical method that links environmental data to behaviour in a direct and integrated manner. 3. It is important to assess the reliability of state categorization over the range of time-series lengths typically collected from field instruments and when movement behaviours are similar between movement states. Simulation with varying lengths of times series data and contrast between average movements within each state was used to test the HMMs ability to estimate movement parameters. 4. To demonstrate the methods in a realistic setting, the HMMs were used to categorize resident and migratory phases and the relationship between movement behaviour and ocean temperature using electronic tagging data from southern bluefin tuna ( Thunnus maccoyii). • To better understand invasion dynamics, it is essential to determine the influence of genetics and ecology in species persistence in both native and nonnative habitats. One approach is to assess patterns of selection on floral and growth traits of individuals in both habitats. • Mimulus guttatus (Phrymaceae) has a mixed mating system and grows under variable water conditions across its native and nonnative range in North America. Field investigations of patterns of selection of floral and plant size traits were conducted in two native and two nonnative populations. Field-collected seed was grown and crossed in the glasshouse using a paternal half-sib design. The resulting offspring were grown in saturated and dry-down low-water conditions and the same traits were measured in both environments. • Patterns of selection varied across years in the native range. Nonnative populations exhibited selection for increased floral size, consistent with the hypothesis that selection favors larger size in nonnative habitats. In the glasshouse, we detected genetic variation for traits across population/treatment combinations. However, size hierarchy in the glasshouse was dependent on water conditions. • Our results suggest that both variable selection pressures and local adaptation probably influence the persistence of both native and nonnative populations. Invading species typically need to overcome multiple limiting factors simultaneously in order to become established, and understanding how such factors interact to regulate the invasion process remains a major challenge in ecology. 2. We used the invasion of marine algal communities by the seaweed Sargassum muticum as a study system to experimentally investigate the independent and interactive effects of disturbance and propagule pressure in the short term. Based on our experimental results, we parameterized an integrodifference equation model, which we used to examine how disturbances created by different benthic herbivores influence the longer term invasion success of S. muticum. 3. Our experimental results demonstrate that in this system neither disturbance nor propagule input alone was sufficient to maximize invasion success. Rather, the interaction between these processes was critical for understanding how the S. muticum invasion is regulated in the short term. 4. The model showed that both the size and spatial arrangement of herbivore disturbances had a major impact on how disturbance facilitated the invasion, by jointly determining how much space-limitation was alleviated and how readily disturbed areas could be reached by dispersing propagules. 5. Synthesis. Both the short-term experiment and the long-term model show that S. muticum invasion success is co-regulated by disturbance and propagule pressure. Understanding how climate regulates trophic control may help to elucidate the causes of transitions between alternate ecosystem states following climate regime shifts. We used a 34-year time series of the abundance of Pacific cod ( Gadus macrocephalus) and five prey species to show that the nature of trophic control in a North Pacific ecosystem depends on climate state. Rapid warming in the 1970s caused an oscillation between bottom–up and top–down control. This shift to top–down control apparently contributed to the transition from an initial, prey-rich ecosystem state to the final, prey-poor state. However, top–down control could not be detected in the final state without reference to the initial state and transition period. Complete understanding of trophic control in ecosystems capable of transitions between alternate states may therefore require observations spanning more than one state. [ABSTRACT FROM AUTHOR]

How does life history affects the short-term elasticities of population growth rate? We decompose short-term elasticity as a sum of (i) the effect of the perturbation in rates on the unperturbed population structure and (ii) the effect of the original vital rates on the difference in structure between the original and the perturbed population. We provide exact analytical formulas for these components. In a population at its stable stage distribution (SSD), short-term elasticity is determined mainly by the SSD and reproductive value. In a non-stable population, short-term elasticity depends also on the projection of initial structure on the SSD, equal to population momentum. Non-stable stage structures matter most to elasticity if stages are missing that take time to fill in. We show how the demographic damping rate of the original population determines the rate at which short-term elasticity converges to its limiting values. [ABSTRACT FROM AUTHOR]

The pattern of species abundances is central to ecology. But direct measurements of species abundances at ecologically relevant scales are typically unfeasible. This limitation has motivated a long-standing interest in the relationship between the abundance distribution in a large, regional community and the distribution observed in a small sample from the community. Here, we develop a statistical sampling theory to describe how observed patterns of species abundances are influenced by the spatial distributions of populations. For a wide range of regional-scale abundance distributions we derive exact expressions for the sampled abundance distributions, as a function of sample size and the degree of conspecific spatial aggregation. We show that if populations are randomly distributed in space then the sampled and regional-scale species-abundance distribution typically have the same functional form: sampling can be expressed by a simple scaling relationship. In the case of aggregated spatial distributions, however, the shape of a sampled species-abundance distribution diverges from the regional-scale distribution. Conspecific aggregation results in sampled distributions that are skewed towards both rare and common species. 1. Contrasting results of relations between standard metabolic rate, behaviour and performance suggest that the evolutionary trade-offs in energy allocation between metabolisms and other parts of the energy budget depend on environmental conditions. Here, we show how habitat complexity changes the relationship between standard metabolic rate, behaviour and performance (winter energy loss-rates) in juvenile Atlantic salmon ( Salmo salar L.). 2. Juvenile Salmon, individually screened for standard metabolic rate, were stocked in replicated semi-natural stream channels with and without sheltering possibilities under ledge cover. We recorded the use of ledged areas, energy-loss rates and feeding activity during a 61-day period. 3. In the channels with ledge cover, individuals with relatively higher standard metabolic rates used areas outside of the cover more frequently and had higher feeding frequency than individuals with lower standard metabolic rates. No relationship was apparent between areas used, feeding and standard metabolic rate for the individuals within the no-cover treatments. In channels without cover, there was a negative relationship between standard metabolic rate and performance (energy balance), whereas standard metabolic rate did not affect performance in channels with ledge cover. 4. The effect of standard metabolic rate on performance depended on habitat complexity expressed through differences in behaviour. In channels with ledge cover, individuals with higher standard metabolic rates were apparently able to compensate for higher metabolic costs by utilizing a riskier habitat outside the cover and attaining a higher feeding success. 5. The present study demonstrates that the relationship between standard metabolic rate and performance may be dependent on habitat complexity and vary on small spatial scales, contributing to the persistence of large variation in standard metabolic rate within populations. The article addresses criticisms of the BIODEPTH project, a biodiversity and ecosystem functioning research in Great Britain. It shows that patterns for legume species are not generally consistent with the multispecies sampling effect for legumes proposed by Huston & McBride in 2002. The BIODEPTH results are not also consistent with transient biodiversity effects. Researchers propose that the conflict in the results of biodiversity experiments and observational biodiversity studies arises because they use different approaches to address different questions.

The relationship between above and belowground species composition has been researched in forests, grasslands, and wetlands to understand what mechanisms control community composition. I thoroughly reviewed 108 articles published between 1945 and 2006 that summarized and provided specific values on similarities between above and belowground communities to identify common trends among ecosystems. Using Sørenson's index of similarity, I found that standing vegetation and its associated seed bank was the least similar in forest ecosystems, most similar in grasslands, and of intermediate similarity in wetlands. I also discovered that species richness was not related to seed bank – vegetation similarity in any of the three ecosystems. Disturbances were a common mechanism driving community composition in all ecosystems, where similarity decreased with time since disturbance in forest and wetland ecosystems and increased with time since disturbance in grasslands. Knowing the relationships between seed bank and standing vegetation may help conservationists to manage against exotic species, plan for community responses to disturbances, restore diversity, and better understand the resilience of an ecosystem. The article reports on the significance of individual foraging specialization towards ecology, conservation, and evolution. According to the author, there are various studies which identified as well as investigated individual foraging specialization; however, the results of said investigations failed to come with a common definition of specialization. The author further argues that there is a need to clearly identify characteristics of niches that feature information about individual foraging specialization in order to remedy the complexity brought about by the diverse approaches.

The article presents a discussion on alternative stable states (ASS) in ecology. It argues the theories of R. K. Didham and colleagues regarding ASS of ecological communities. It also cites the three major criteria for ASS such as it must be shown to occur in the same environment, the perturbation which causes the change in species composition must be applied as a pulse and must not cause a prolonged change in the environment, and it must be self sustaining. ASS has been discussed mainly for semi-arid rangelands.

Short-term, transient population dynamics can differ in important ways from long-term asymptotic dynamics. Just as perturbation analysis (sensitivity and elasticity) of the asymptotic growth rate reveals the effects of the vital rates on long-term growth, the perturbation analysis of transient dynamics can reveal the determinants of short-term patterns. In this article, I present a completely new approach to transient sensitivity and elasticity analysis, using methods from matrix calculus. Unlike previous methods, this approach applies not only to linear time-invariant models but also to time-varying, subsidized, stochastic, nonlinear and spatial models. 1 Global change and emerging concepts in ecology and evolution are leading to a growing interest in phenotypic plasticity (PP), the environmentally contingent trait expression observed in a given genotype. The need to quantify PP in a simple manner in comparative ecological studies has resulted in the prevalence of various indices instead of the classic approaches, i.e. a comparison of slopes in the norms of reactions (trait vs. environment plots). 2 The objectives of this study were: (i) to review the most common methods for quantitative estimation of PP; (ii) to apply them to a specific case study of growth and shoot–root allocation responses to irradiance in seedlings of four woody species grown at 1%, 6%, 20% and 100% full sunlight; and (iii) to propose new methods of estimating PP. 3 The 17 different plasticity indices analysed rendered disparate results, with cross-overs in species PP rankings. Statistical comparisons of PP among species were not possible with most of the indices due to the lack of confidence intervals. The non-linear responses of the traits made the use of the slope of the reaction norm to quantify PP unrealistic, and raised awareness on values derived from studies that consider just two environments. 4 We propose an alternative approach to quantify PP based on phenotypic distances among individuals of a given species exposed to different environments, which is summarized in a relative distance plasticity index (RDPI) that allows for statistical comparisons of PP between species (or populations within species). RDPI was significantly correlated with 12 out of the 17 PP indices analysed. An index including the environmental range leading to the different phenotypes (environmentally standardized plasticity index, ESPI), and thus expressing plasticity per unit of environmental change, is also proposed. 5 The new indexes can statistically segregate and unambiguously rank species according to their PP, which can foster a better understanding of plant ecology and evolution, particularly when common protocols are used by different investigators. Range edges are of particular interest to ecology because they hold key insights into the limits of the realized niche and associated population dynamics. A recent feature of Oikos summarized the state of the art on range edge ecology. While the typical question is what causes range edges, another important question is how range edges influence the distribution of abundances across a species geographic range when dispersal is present. We used a single species population dynamics model on a coupled-lattice to determine the effects of dispersal on peripheral populations as compared to populations at the core of the range. In the absence of resource gradients, the reduced neighborhood and thus lower connectivity or higher isolation among populations at the range edge alone led to significantly lower population sizes in the periphery of the range than in the core. Lower population sizes mean higher extinction risks and lower adaptability at the range edge, which could inhibit or slow range expansions, and thus effectively stabilize range edges. The strength of this effect depended on the potential population growth rate and the maximum dispersal distance. Lower potential population growth rates led to a stronger effect of dispersal resulting in a higher difference in population sizes between the two areas. The differential effect of dispersal on population sizes at the core and periphery of the range in the absence of resource gradients implies that traditional, habitat-based distribution models could result in misleading conclusions about the habitat quality in the periphery. Lower population sizes at the periphery are also relevant to conservation, because habitat removal not only eliminates populations but also creates new edges. Developing tools for rapid assessment of introduced species impacts is one of the most important challenges in invasion ecology. Most assessments of impact rely on correlational data or other indirect measures. Yet few studies have evaluated invasion effects using multiple, simultaneously applied monitoring and experimental approaches, in order to compare easily obtained metrics with more difficult but direct measures of reproductive success or population dynamics. In this study, I use data from an experimental test of introduced honey bee ( Apis mellifera) impacts on native bumble bees ( Bombus spp.) to address two major questions: 1) how well did observational data on niche overlap and spatial correlations between Apis and Bombus predict the results of experimental tests of competitive effects? and 2) how well did effects of the experimental Apis manipulations on Bombus foragers, which are easy to observe, predict changes in reproductive success of colonies, which are difficult to measure? Niche overlap between Apis and Bombus varied substantially, but increased to levels as high as 80–90% during periods of resource scarcity. Correlations between numbers of Apis foragers and numbers of Bombus foragers were also highly variable, but I detected a significant negative relationship in only one of the seven months observed. In contrast, the experimental results showed that mean numbers of Bombus foragers observed on a given transect increased significantly with greater distance from introduced Apis colonies. Of these three measures (niche overlap, correlations in abundances, and effects of experimental introductions), only the experimental data on forager abundances accurately estimated competitive effects on colony reproductive success previously reported for the same experiment, and the correlational data in particular completely failed to predict the effects observed in the experimental study. This work suggests that great caution is warranted in making assessments of invasion impact on the basis of spatial or temporal correlations between invasive and native species. 1. Data were compiled consisting of 1240 observations (614 species) from 83 different experiments published in 37 different studies, in order to quantify the relative importance of net assimilation rate (NAR, g cm−2 day−1), specific leaf area (SLA, cm2 g−1) and leaf mass ratio (LMR, g g−1) in determining relative growth rate (RGR, g g−1 day−1), and how these change with respect to daily quantum input (DQI, moles m−2 day−1) and growth form (herbaceous or woody). 2. Each of ln(NAR), ln(SLA) and ln(LMR) were separately regressed on ln(RGR) using mixed model regressions in order to partition the between-experiment and within-experiment variation in slopes and intercepts. DQI and plant type were then added to these models to see if they could explain some of the between-experiment variation in the relative importance of each growth component. 3. LMR was never strongly related to RGR. In general, NAR was the best general predictor of variation in RGR. However, for determining RGR the importance of NAR decreased, and the importance of SLA increased, with decreasing daily quantum input in experiments containing herbaceous species. 1. The proper functioning of immune defences may be traded-off against protecting the organism from physiological stress through the induction of stress protein (HSP) synthesis. Immune function could also be negatively affected by haemoparasite infections. 2. We studied whether two induced immune responses (the humoral response to a tetanus vaccine and the T-cell-mediated response to phytohaemaglutinin (PHA) injection) were associated with the levels of two stress proteins (HSP60, HSP70), with haemoparasite infection and with condition in Pied Flycatcher, Ficedula hypoleuca Pallas, females. HSP levels, haemoparasite infection and condition were assessed on days 1 and 11 of nestling age, prior to tetanus and PHA challenges, respectively. 3. Females with higher HSP60 levels prior to tetanus challenge mounted lower humoral responses. Females parasitized by Haemoproteus showed lower humoral responses, when controlling for HSP60 levels. No association was detected for HSP70 levels. 4. Females with higher HSP60 and HSP70 levels prior to PHA challenge, independently of Haemoproteus infection, showed lower cell-mediated responses, when correcting for laying date. Female condition was not associated with immune responses. 5. These results suggest that synthesizing more HSPs to mitigate stress may be traded-off against mounting humoral and cell-mediated immune responses, and agree with immune defences being costly. 1. To determine whether variation in kidney morphology is associated with environmental aridity in South American hystricognaths, we used conventional and phylogenetic analysis (independent contrasts) to correlate mass-independent renal variables (kidney size; relative medullar thickness, RMT; medulla/cortex ratio, MC; inner medulla/cortex ratio, MIC; relative medullar area, RMA) with environmental variables such as precipitation, temperature and a measure of primary productivity (NDVI). 2. Body mass and most renal indexes showed significant phylogenetic signal (the tendency of closely related species to resemble each other), as well as latitude, one index of minimum daily temperature ( Tmin) and NDVI, indicating that correcting for phylogenetic effects is necessary, hence results from independent contrasts are more reliable for these traits. 3. All renal indexes except RMA and MIC were significantly correlated with body mass. After correcting for size effects, inclusion of precipitation or NDVI improved significantly the regression model for kidney size and MIC regardless of the analyses employed, whereas Tmin was also a significant predictor of both indices according to independent contrasts. Precipitation was the best predictor of kidney size, with animals from dryer environments having larger kidneys. RMT was not correlated with any of the environmental indexes employed here. 4. Our results suggest that hystricognaths from environments with lower rainfall have evolved larger kidneys, probably to cope with aridity. Additional renal indices (RMT, MC and RMA) were not correlated with any environmental variable, and their relative importance as predictors of urine concentration ability for this group of rodents remains unclear. 1. Prey species that defend themselves with toxins operate under constraints that affect both the benefits and costs associated with this trait. To date, there has been only limited work on understanding these benefits and costs. 2. We present a mathematical model that accounts for costs incurred by toxic animals throughout their life cycle, using known parameters from the ecological literature. These costs are traded against the benefit of a reduced predation risk. Factors involved in modifying this risk are discussed, particularly the relationship to population density. 3. Explicit, quantitative predictions of the model include: an increase in the optimal level of toxicity as predation pressure increases; a decrease in the optimal level of toxicity as cost increases; and an increase in optimal toxicity as the length of juvenile life stages increases. 4. 1. Communities of competing sessile organisms are often modelled using Markov chains. Sensitivity analysis of the stationary distribution of these models tells us how we expect the abundance of each organism to respond to changes in interactions between species. This is important for conservation and management. 2. Markov models for such communities have usually been formulated in discrete time. Each column of the discrete-time transition matrix must sum to 1 (column stochasticity). Sensitivity analysis therefore involves defining a pattern of compensation that maintains column stochasticity as a single transition probability changes. There is little biological theory about the appropriate compensation pattern, but the usual choices involve changing only the elements of a single column of the transition matrix. 3. I argue that if the underlying dynamics occur in continuous time, each transition probability is the net outcome of direct and many indirect interactions. 4. Determining the consequences of changing a single direct interaction will often be of interest. I show how this can be achieved using a continuous-time model. The resulting discrete-time compensation pattern is quite different from those that have been considered elsewhere, with changes occurring in many columns. 5. Nestedness is frequently investigated to understand complex patterns of species occurrences. Temperature (T) is commonly used for comparisons of nestedness of different-sized datasets. However, the assumptions made for the standardization of this metric have not been fully explored, particularly the effects of endemicity. Here we show that T incorrectly indicates an increase in nestedness with the addition of non-nested endemics to matrices that are not perfectly nested – a consequence of standardizing matrix size by the product of species and sites. This problem is common both to test matrices and to real matrices that are typically subjected to nestedness analyses. The latter are often characterized by substantial numbers of endemics and by variation in the numbers of endemics in different taxa. Standardizing by occupancy resolves this problem, which is demonstrated using a derivative of discrepancy, d1. A small modification to T, such that it standardizes matrices by occupancy, would resolve the current problems with this nestedness metric. [ABSTRACT FROM AUTHOR]

We explore the issues relevant to those types of ecosystems containing new combinations of species that arise through human action, environmental change, and the impacts of the deliberate and inadvertent introduction of species from other regions. Novel ecosystems (also termed ‘emerging ecosystems’) result when species occur in combinations and relative abundances that have not occurred previously within a given biome. Key characteristics are novelty, in the form of new species combinations and the potential for changes in ecosystem functioning, and human agency, in that these ecosystems are the result of deliberate or inadvertent human action. As more of the Earth becomes transformed by human actions, novel ecosystems increase in importance, but are relatively little studied. Either the degradation or invasion of native or ‘wild’ ecosystems or the abandonment of intensively managed systems can result in the formation of these novel systems. Important considerations are whether these new systems are persistent and what values they may have. It is likely that it may be very difficult or costly to return such systems to their previous state, and hence consideration needs to be given to developing appropriate management goals and approaches. Several ecologists have recently suggested that ecology has several laws. This conclusion contrasts with the views of some philosophers of science, who have suggested that biology cannot have laws. I argue that the debate has been confused because two very different types of law can be recognised: correlative and causal laws. Once we recognise that there is a difference, the argument against causal laws becomes stronger, and instead I suggest that ecologists should recognise that they can and do produce generalisations that are used to build models– nomological machines– that describe the ecological systems they are studying. Conventional theories of population and community dynamics are based on a single currency such as number of individuals, biomass, carbon or energy. However, organisms are constructed of multiple elements and often require them (in particular carbon, phosphorus and nitrogen) in different ratios than provided by their resources; this mismatch may constrain the net transfer of energy and elements through trophic levels. Ecological stoichiometry, the study of the balance of elements in ecological processes, offers a framework for exploring ecological effects of such constraints. We review recent theoretical and empirical studies that have considered how stoichiometry may affect population and community dynamics. These studies show that stoichiometric constraints can affect several properties of populations (e.g. stability, oscillations, consumer extinction) and communities (e.g. coexistence of competitors, competitive interactions between different guilds). We highlight gaps in general knowledge and focus on areas of population and community ecology where incorporation of stoichiometric constraints may be particularly fruitful, such as studies of demographic bottlenecks, spatial processes, and multi-species interactions. Finally, we suggest promising directions for new research by recommending potential study systems (terrestrial insects, detritivory-based webs, soil communities) to improve our understanding of populations and communities. Our conclusion is that a better integration of stoichiometric principles and other theoretical approaches in ecology may allow for a richer understanding of both population and community structure and dynamics. Predation impacts by introduced predators are predicted to be most intense in island ecosystems, and also variable depending on environmental conditions, but large-scale experimental field testing is rare. In this study we examine the factors that determine the distribution and abundance of vole metapopulations preyed upon by feral American mink Mustela vison in the outer Finnish archipelago of the Baltic Sea. Specifically, we follow the dynamics of field voles Microtus agrestis and bank voles Clethrionomys glareolus on 40 small islands under variable rainfall as part of a large-scale mink removal experiment. For both vole species occupancy rates were negatively influenced by island isolation, as were extinction events for field voles. High summer rainfall in 1998 corresponded to large vole populations where mink were absent, populations that then crashed in 1999 and 2000 when below average rains fell during the summer breeding season. Where mink were present however, vole abundance remained more constant between years with no boom-bust apparent. We conclude that weather and predation may drive vole abundance whereas habitat patchiness and metapopulation processes more strongly drive vole distributions. There may also be potential for interaction between these factors: because feral mink prevent rapid vole population growth after good summer rains, and vole dispersal is influenced by population size, feral mink may be changing vole dispersal patterns to disrupt the natural metapopulation dynamic. Hence this indirect impact of mink could lead to gradual erosion of vole populations in the outer archipelago by reducing recolonisation processes. [ABSTRACT FROM AUTHOR]

Although there has been a great deal of recent interest in this topic, much of the relevant debate has been conducted under some common misconceptions about what laws of nature are. Once these misconceptions are cleared up, the case for ecology having laws is much stronger. The article presents the study on edaphic ecotypes in Euphorbia thymifolia L. The three populations within the red ecotype of Euphorbia thymifolia L. have showed very diverse responses to calcium in the soil, in regard to their growth performance under competitive and non-competitive conditions. Mella soil was also found to be highly calcareous compared to Indian soil. The differences recognized in the growth and the yield of the three populations are maintained when grown on a neutral substratum.

The article offers information on the multivariate methods in plant ecology. Association-analysis in plant communities was conducted using the method developed by D. W. Goodall in 1953. Goodall developed the utility of interspecific associations for sorting quadrants into groups is based on definition of a homogeneous unit of vegetation as one in which all species-associations are indeterminate or non-significant. Details related to the ecological information obtained from two heathland communities are presented, followed by discussion on the conclusion that a method by Goodall is likely to prove a very useful tool in primary survey.

The article describes the relict method in dynamic ecology. It discusses ecological methods for the field and the indicator method and its applications. A relict is defined as a community or fragment of one that has survived some change, often to become an integral part of the existing vegetation. It offers information on the nature of relicts, shrinkage of climaxes and utilisation and interpretation. The two kinds of relict communities re those due to climatic pulsations and those produced by human coactions. It stresses the importance when applying the relict method to the interpretation of a particular climax to realise that the structure of the latter is a mosaic of climatic, seral and coactive effects.

The article focuses on the standardization of descriptions for plant communities. Descriptive ecology should be aimed at discovering the causal relations that determine the character and structure of the communities being studied to be able to advance knowledge. There are several schools of thought in ecology, including floristic, physiognomic, edaphic and successional, each dominated by a specific direction of approach and produced systems of classifications. Several features and characteristics should be regarded as essential to the proper diagnosis and delimitation of vegetation units.

The article discusses the climatic cycles and treegrowths in the U.S. It highlights the ecologist interest in the correlation of treegrowth rainfall. According to that author, in dry climates, the ring thickness is proportional to the amount of rainfall in the year with an accuracy of seventy percent. It says that the trees were tabulated in groups of 10 or more, but a remarkable correspondence exists between individual trees of each group. It also says that double rings in the arid regions were found to be correlated with deficient winter snowfall, so that the tree had not enough water to continue forming its summer wood, and passed to forming autumn wood before the summer rains enabled it to start a fresh zone of wide elements.
