Chickpea chlorotic stunt virus (CpCSV, genus Polerovirus, family Solemoviridae), first reported in Ethiopia in 2006, causes an economically important yellowing and stunting disease in legume crops such as chickpea, faba bean, field pea, and lentil in most production areas of North Africa and Central and West Asia. Disease epidemics have been reported in Ethiopia, Syria, and Tunisia. The virus is transmitted persistently by aphids of the species Aphis craccivora and Acyrthosiphon pisum and naturally infects several legume and non-legume hosts. CpCSV exists as at least two geographic strain groups that differ in their genome sequence and serological and biological properties. In addition, a genetically divergent isolate proposed to be a member of a distinct polerovirus species has been reported from pea and faba bean in China. The ssRNA genome of the Ethiopian isolate has 5900 nucleotides, is encapsidated in isometric particles of ~ 28 nm diameter, and is suggested to have evolved by recombination of cucurbit aphid-borne yellows virus- and soybean dwarf virus-like parents. Moreover, a number of newly reported poleroviruses are suggested to have evolved by recombination between CpCSV and other parental poleroviruses. Identification of sources of resistance and further knowledge on disease epidemiology, including specific strains, vectors, and alternate hosts in different growing areas, are required for devising effective disease management strategies. Modern biotechnology tools such as next-generation sequencing, molecular markers, and agroinoculation-based resistance screening techniques can expedite future research and management efforts. This review addresses various aspects of CpCSV, including its properties, ecology, the disease it causes, management options, and future research perspectives.

Cotton bunchy top disease causes sporadic but serious losses in cotton (Gossypium hirsutum) in Australia but little has been reported about the diversity, distribution, host range and detection of the causal agent, cotton bunchy top virus (CBTV). We have obtained the complete coding sequence of two poleroviruses from symptomatic cotton to cover all seven putative open reading frames. These species are called CBTV-1 and CBTV-2 and all seven predicted gene products differ by 25% to 49% amino acid identity, indicating they are distinct polerovirus species. A multiplex PCR for CBTV-1 and CBTV-2 was used to screen more than 700 plant samples from 36 species to identify 16 new field and experimental host species. Serological detection by tissue blot immune assay was successful when the two viruses were transmitted to chickpea (Cicer arietinum), but was unreliable for detecting the viruses in cotton. Volunteer and ratoon cotton were identified as common reservoirs of CBTV nearby to cotton cropping areas. Other species that may be regionally important reservoirs include Malva parviflora, Euphorbia hirta and Gossypium sturtianum. Both CBTV species were common and widespread in all major cotton production regions and the genetic diversity within each species was low for the genome region spanning from the 3’ end of open reading frame (ORF) 2 and complete ORF 3. From a total of 257 cotton plants displaying symptoms typical of cotton bunchy top, 256 (99.6%) were positive for CBTV-2 and 93 of these (36%) were mixed infections of CBTV-2 and CBTV-1. As a single infection, CBTV-1 was non-symptomatic, indicating that CBTV-2 is the causal agent of typical cotton bunchy top disease.

Here, we report the complete genome sequence of a novel polerovirus, "Plantago asiatica virus A" (PlaVA), detected in Plantago asiatica using high-throughput RNA sequencing and validated by Sanger sequencing. The complete PlaVA genome contains 5,881 nucleotides and has seven open reading frames (ORF0-5 and ORF3a) encoding putative proteins (P0-5 and P3a, respectively) in an arrangement that is similar to that of typical Polerovirus members. Pairwise sequence comparisons revealed that P0 to P5 encoded by PlaVA had the highest sequence identity (25.48%-79.21%) to the corresponding proteins of previously reported poleroviruses. A phylogenetic analysis using the PlaVA P1-2 and P3 amino acid sequences and those of members of the family Solemoviridae (formerly Luteoviridae) indicated that although PlaVA belongs to the genus Polerovirus, it does not represent a known species. Consequently, PlaVA should be considered a member of a new species within the genus Polerovirus.

Yellow leaf disease (YLD) caused by Sugarcane yellow leaf virus (ScYLV), a Polerovirus, Luteoviridae occurs in major sugarcane growing countries across the world. During late 1990s it was recorded in India. Although the disease was initially thought to be a minor disease in the country, by 2005 onwards the disease severity attained epidemic status across the states. Currently, the ruling varieties such as Co 86032, Co 0238, CoV 09356 etc. in India are affected by disease epidemics, thereby cane productivity is reduced up to 50% and juice yield by 40–50% in severe cases. ScYLV and other sugarcane viruses causing mosaic and bacterium causing ratoon stunting disease, cause varietal degeneration in the field. Systemic accumulation of the viruses and the bacterium in high titre reduces vigour of the varieties in the subsequent vegetative generations or ratoons, hence their potential yield of the varieties could not be harnessed. Virus spreads to the field through infected setts and Melanaphis sacchari, sugarcane aphid is the insect vector which transmits the virus among the plants in the field. The virus was characterized on complete genome basis and about 10 genotypes were recognized across the countries. The genotype ScYLV-IND predominantly prevails in India. Various diagnostics, based on serological and molecular tools were developed for the virus, among them tissue blot and RT-PCR assays are commonly used. Among the disease management strategies, disease resistance and clean seed have the practical feasibility. Hence parental clones and pre-release varieties are screened for disease resistance in India. Virus elimination enabled through tissue (meristem) culture in combination with molecular diagnostics is the most efficient approach to contain the disease in the field and to address varietal degeneration in sugarcane. Such efforts led to varietal rejuvenation and increase in cane yield by 30–35% under field conditions in popular sugarcane varieties.

This study examined the natural and experimental host range and aphid and graft transmission of the tentative polerovirus phasey bean mild yellows virus (PBMYV). Eleven complete coding sequences from PBMYV isolates were determined from a range of hosts and locations. We found two genetically distinct variants of PBMYV. PBMYV-1 was the originally described variant, and PBMYV-2 had a large putative recombination in open reading frame 5 such that PBMYV-1 and PBMYV-2 shared only 65-66% amino acid sequence identity in the P5 protein. The virus was transmitted by a clonal colony of cowpea aphids (Aphis craccivora) and by grafting with infected scions but was not transmitted by a clonal colony of green peach aphids (Myzus persicae). PBMYV was found in natural infections in 11 host species with a range of symptoms and severity, including seven important grain legume crops from across a wide geographic area in Australia. PBMYV was common and widespread in the tropical weed phasey bean (Macroptilium lathyroides), but it is likely that there are other major alternative hosts for the virus in temperate regions of Australia. The experimental host range of PBMYV included the Fabaceae hosts chickpea (Cicer arietinum), faba bean (Vicia faba), pea (Pisum sativum), and phasey bean, but transmissions failed to infect several other members of the families Asteraceae, Cucurbitaceae, Fabaceae and Solanaceae. PBMYV was commonly found in grain legume crops in eastern and western Australia, sometimes at greater than 90% incidence. This new knowledge about PBMYV warrants further assessments of its economic impact on important grain legume crops.

The complete genome sequence of a new polerovirus found naturally infecting Artemisia princeps, artemisia virus B (ArtVB), was determined using high-throughput sequencing. The ArtVB genome comprises 6,141 nucleotides and contains six putative open reading frames (ORF0 to ORF5) with a genome structure typical of poleroviruses. A multiple sequence alignment showed that the complete ArtVB genome shares 50.98% nucleotide sequence identity with ixeridium yellow mottle virus 1 (IxYMaV-1, GenBank accession no. KT868949). ArtVB shares the highest amino acid sequence identity in P0 and P3–P5 (21.54%–51.69%) with other known poleroviruses. Phylogenetic analysis indicated that ArtVB should be considered a member of a new species within the genus Polerovirus, family Luteoviridae.

In 2018 virus-like symptoms, typical of polerovirus infection were observed in several oilseed rape crops in northern Greece. In order to identify the etiological agent of these symptoms a polerovirus-generic RT-PCR assay was applied. Sequencing of the amplicons revealed the presence of virus isolates genetically close to turnip yellows virus (TuYV). Further molecular characterization of the near complete genome of ‘1–2’, ‘Geo1’, ‘Geo7’ and ‘Geo15’ isolates revealed that they share > 96% nt identity with various TuYV sequences. On the other hand, the fifth, characterized isolate from oilseed rape, termed ‘1–1’, showed higher sequence similarity to brassica yellows virus (BrYV) regarding the 5′ part of the complete coding sequence, whereas the 3′ part was closely related to TuYV isolates. A recombination analysis using RDP indicated the presence of a putative breakpoint (nucleotide position 2964) in ‘1–1’ genome and it is proposed that the virus isolate ‘1–1’ might be an interspecies recombinant between BrYV and TuYV. To our knowledge, this is the first time that the complete coding sequences of Greek TuYV isolates have been determined and the first detection of a BrYV/TuYV recombinant isolate infecting oilseed rape in Greece.

Disease outbreaks caused by turnip yellows virus (TuYV), a member of the genus Polerovirus, family Luteoviridae, regularly occur in canola and pulse crops throughout Australia. To understand the genetic diversity of TuYV for resistance breeding and management, genome sequences of 28 TuYV isolates from different hosts and locations were determined using high-throughput sequencing (HTS). We aimed to identify the parts of the genome that were most variable and clarify the taxonomy of viruses related to TuYV. Poleroviruses contain seven open reading frames (ORFs): ORF 0-2, 3a, and 3-5. Phylogenetic analysis based on the genome sequences, including isolates of TuYV and brassica yellows virus (BrYV) from the GenBank database, showed that most genetic variation among isolates occurred in ORF 5, followed by ORF 0 and ORF 3a. Phylogenetic analysis of ORF 5 revealed three TuYV groups; P5 group 1 and group 3 shared 45-49% amino acid sequence identity, and group 2 is a recombinant between the other two. Phylogenomic analysis of the concatenated ORFs showed that TuYV is paraphyletic with respect to BrYV, and together these taxa form a well-supported monophyletic group. Our results support the hypothesis that TuYV and BrYV belong to the same species and that the phylogenetic topologies of ORF 0, 3a and 5 are incongruent and may not be informative for species demarcation. A number of beet western yellow virus (BWYV)- and TuYV-associated RNAs (aRNA) were also identified by HTS for the first time in Australia.

In 2017, a leaf sample from a single chili pepper (Capsicum annuum) plant exhibiting yellowing was collected from Aceh province, Indonesia. Total RNA was extracted from this sample, and RNA-Seq analysis was conducted. Putative infecting viruses were detected by mapping the obtained reads to the full-length viral genome sequences available in the GenBank database (7457 sequences) and the de novo-assembled contigs. RNA-Seq analysis detected polerovirus, begomovirus, and amalgavirus sequences, and the polerovirus-like sequences showed strong similarity to those of previously reported pepper vein yellows viruses (PeVYVs). The complete viral genome sequence obtained by RT-PCR had a length of 6023 nt, had the typical genome organization of a polerovirus and showed a high degree of sequence similarity to PeVYV-2 from Israel. Moreover, the predicted amino acid sequence of the P0 protein of the Indonesian isolate was 85.1% to 88.8% identical to those of other PeVYVs. In accordance with the polerovirus species demarcation criteria, this isolate should be assigned to a new polerovirus species, and we propose the name "pepper vein yellows virus 9" (PeVYV-9) for this virus.

In this study, we reported the complete genome of a novel Polerovirus, named Tobacco yellow virus (TYV), which can be transmitted by Myzus persicae. TYV had a single-stranded RNA genome of 5735 nucleotides in length and contained six putative open reading frames (ORFs). Phylogenetic analysis with whole genome nucleotide sequences and amino acid sequences deduced from the conserved domain of the RNA-dependent RNA polymerase, clustered TYV with Potato leafroll virus from the genus Polerovirus with high bootstrap values. However, TYV clustered with Brassica yellow virus using amino acid sequences deduced from the conserved domain of the coat protein. Taken together with the identities between ORFs in TYV and related ORFs in species from Polerovirus, our results strongly suggested TYV is a novel species of the genus Polerovirus.

Three novel viruses were detected from Japanese persimmon ‘Reigyoku’ (Diospyros kaki), which grows poorly when top-grafted onto some interstocks. The genomic characterization and the phylogenetic analysis of these viruses indicated that they are likely new members of the genera Ampelovirus, Polerovirus, and Waikavirus, tentatively named Persimmon ampelovirus (PAmpV), Persimmon polerovirus (PPolV), and Persimmon waikavirus (PWaiV). The alignment of two PAmpV variants with Plum bark necrosis stem pitting–associated virus isolates had 72.5%–79.0% amino acid sequence identities with RNA-dependent RNA polymerase, 71.6%–79.2% with a heat shock protein 70 homolog, and 66.2%–69.8% with coat protein, respectively. Two PPolV variants showed the highest amino acid sequence identities (46.6%) with the P1–P2 fusion protein of Brassica yellows virus. PWaiV had the highest amino acid sequence identity (41.9%) with the conserved domain between proteinase and polymerase of Rice tungro spherical virus. Reverse-transcription and polymerase chain reaction detected Persimmon virus A, Apple crinkle fruit viroid, and Citrus viroid VI from the mother clone with good growth, and PAmpV, PPolV, and Persimmon latent viroid (PLVd) additionally from 20 trees with poor growth. PAmpV, PPolV, and PLVd were detected from four, 10, and 10 of 14 trees with good growth, respectively, and the grafting of budwood harboring these three pathogens caused significant stunt in mother clones.

Maize yellow mosaic virus (MaYMV) is a single-stranded RNA polerovirus first identified in China. MaYMV was recently reported from West and East Africa, however it had not yet been reported from southern Africa. RNA-seq data from South African field-grown fungal-infected maize was mined for viral sequences by de novo assembly of reads that did not map to the maize or fungal genomes. Predicted proteins from the de novo-assembled unmapped reads matched MaYMV proteins with regions of 96–100% identity. MaYMV was detected in maize RNAseq data from 2009, 2012 and 2013. Complete South African MaYMV genome sequences (5642 nt) were determined by RT-PCR and Sanger sequencing of samples from two different maize genotypes, years, and sites. Phylogenetic analysis confirmed the species identity as MaYMV, and showed separate clustering of isolates between Africa, Asia and South America. Some MaYMV positive samples had reads matching Potyviridae (Johnson grass mosaic virus and Sugarcane mosaic virus), and mycoviruses (Setosphaeria turcica hypovirus 1, Bipolaris maydis partitivirus 1, and Pleospora typhicola fusarivirus 1). A 2016/2017 RT-PCR survey of maize plants exhibiting virus-like symptoms, such as yellowing and streaking patterns, revealed MaYMV in 39 samples from six provinces in South Africa. This report documents the earliest known MaYMV infection world-wide, and indicates that the virus is widespread throughout Africa.

Symptoms like bright yellowing, puckering of the leaf, vein banding, and vein thickening were observed on different cucurbit hosts at the experimental farm of Indian Agricultural Research Institute, New Delhi during Kharif 2019. Leaf-dip electron microscopy of the symptomatic leaves revealed the association of isometric virus particles measuring ~ 25 nm with bitter gourd and cucumber samples. The RT-PCR assay using polerovirus generic primers covering the partial RdRp, intergenic region, and partial CP region was resulted the amplicons of ~ 1.1 kb. Subsequent cloning, sequencing, and sequence analysis revealed the association of cucurbit aphid-borne yellows virus (CABYV) with bitter gourd (Momordica charantia) and cucumber (Cucumis sativus) plants. These results constitute the first report of CABYV infection on cucumber plants from India. Sugarcane yellow leaf virus (SCYLV) of Polerovirus genus (family: Luteoviridae) causes one of the most widespread yellow leaf disease in sugarcane. In this manuscript, we have analysed the phylogenetic and recombinant events in the genome sequence of SCYL strains available in GenBank. The data remarkably change (especially recombination events) from regional viral sequences to global sequence. We have taken a previously characterized complete genomic sequence of SCYLV (AY236971) as reference. The study highlights the current scenario of evolution and emphasizes the importance of RNA sequences contributing in making the recombinant SCYLV.

Ornithogalum thyrsoides, commonly known as chincherinchee, is an indigenous ornamental plant widely cultivated in South Africa. It is commercially valued as a flowering pot plant and for the production of cut flowers. Virus infections resulting in the development of severe necrotic mosaic symptoms threaten the success of commercial cultivation. The virome of an O. thyrsoides plant displaying necrotic mosaic symptoms was determined using high-throughput sequencing (HTS). In this plant, ornithogalum mosaic virus and ornithogalum virus 3 were identified, as well as a previously unknown virus. The full genome sequence of this virus was confirmed by Sanger sequencing using overlapping amplicons combined with rapid amplification of cDNA ends (RACE). Based on genome organisation and phylogenetic analysis, this novel virus can be classified as a polerovirus.

Maize yellow mosaic virus (MaYMV; genus Polerovirus; family Luteoviridae) was recently characterized from maize in China and subsequently detected in mixed infection with sugarcane mosaic virus (genus Potyvirus; family Potyviridae) in sugarcane and itch grass in Nigeria. This study was conducted to understand the status and genetic diversity of MaYMV in maize fields in the northern guinea savannah region of Nigeria. A survey was conducted in 2017 and maize (n = 90) and itch grass (n = 10) plants suspected of virus infection based on appearance of mosaic and/or yellowing symptoms were sampled in Kaduna (n = 65) and Katsina (n = 35) states. The samples were screened individually by reverse transcription polymerase chain reaction using the genus-specific primers targeting poleroviruses and potyviruses Pol-G-F and Pol-G-R primers encompassing the partial P1–P2 fusion protein and coat protein genes of poleroviruses and primer pair CI-For & CI-Rev encompassing the partial cylindrical inclusion proteins of most potyviruses. A subset of amplified DNA fragments was cloned, Sanger-sequenced, and the obtained sequences were bioinformatically analyzed along with corresponding sequences from GenBank. The ~ 1.1 Kb polerovirus fragment was detected in 32.2% (29/90) of the maize samples while all 10 itch grass samples tested negative. BLASTN analysis of sequences derived from six polerovirus samples confirmed the virus identity as MaYMV. In pairwise comparisons, the MaYMV sequences derived in this study shared 97–99% nucleotide identity with sequences of other MaYMV isolates available in the NCBI GenBank. Phylogenetic analysis revealed the segregation of global MaYMV sequences into three host-independent clusters with pattern of geographic structuring.

Macroptilium atropurpureum (siratro) samples from Queensland, Australia were collected as part of virus surveys and screened using tissue blot immunoassays for the presence of luteoviridae viruses. Sequencing of a reverse transcription polymerase chain reaction (RT-PCR) product, generated with degenerate primers for poleroviruses, revealed the non-symptomatic virus in siratro was a novel polerovirus, given the proposed name siratro latent polerovirus (SLPV). SLPV-specific RT-PCR showed that SLPV was widely distributed in siratro throughout Queensland. SLPV was transmitted via Aphis craccivora (cowpea aphids) to siratro and Pisum sativum (field pea). The complete genome of one isolate of SLPV was found to be 6090 nucleotides in length and shared only 69% nucleotide identity with its closest match, phasey bean mild yellows virus. Poleroviruses contain six major open reading frames (ORFs) labelled ORF 0–5. The SLPV genome has a similar arrangement. However, the region that should encode for ORF 0 is missing an AUG start codon. Sequencing of this region, from eight SLPV isolates, from different geographic regions, showed all lacked the ORF 0 AUG site and some isolates contained point mutations and deletions in this region, thus inhibiting translation of ORF 0. These results suggest that SLPV does not have a functional ORF 0 which may affect viral pathogenicity and restrict host range. This is the first report, to date, of a polerovirus with an apparently non-functional ORF 0 region.

Cucurbits are among the main crops and vegetables grown in Syria, including cucumber (Cucumis sativus), melon (C. melo), watermelon (Citrullus lanatus), and various squash species (Cucurbita pepo, C. moschata, and C. maxima). Cucurbit virus diseases are responsible for significant yield and quality losses to cucurbit crops. In the current study, we investigated the etiology of cucurbit virus diseases, and assessed the molecular diversity of the causal viruses in three major regions of cucurbit production of Syria. Out of 12 viruses and virus groups investigated, zucchini yellow mosaic virus (ZYMV), watermelon mosaic virus (WMV),cucumber mosaic virus (CMV), cucurbit aphid-borne yellows virus (CABYV) and a new member of the genus Polerovirus, pepo aphid-borne yellows virus (PABYV) were detected in various cucurbit crops from plants displaying virus-like symptoms. Syrian ZYMV isolates were closely related and shared low diversity suggesting a relatively recent introduction. A diverse population of WMV with four classical and two emerging isolates of WMV were identified, which complicates the control program. Two CMV isolates were closely related to CMV isolates, reported previously from other crops in the same regions, which may indicate frequent movements of CMV among different hosts. The finding of an isolate of PABYV, a newly described species of the genus Polerovirus, reveals a wider distribution of this virus that may represent a potential emerging problem to cucurbit production.

Pepper vein yellows viruses (PeVYV) are phloem-restricted viruses in the genus Polerovirus, family Luteoviridae. Typical viral symptoms of PeVYV including interveinal yellowing of leaves and upward leaf curling were observed in pod pepper plants (Capsicum frutescens) growing in Wenshan city, Yunnan province, China. The complete genome sequence of a virus from a sample of these plants was determined by next-generation sequencing and RT-PCR. Pod pepper vein yellows virus (PoPeVYV) (MT188667) has a genome of 6015 nucleotides, and the characteristic genome organization of a member of the genus Polerovirus. In the 5’ half of its genome (encoding P0 to P4), PoPeVYV is most similar (93.1% nt identity) to PeVYV-3 (Pepper vein yellows virus 3) (KP326573) but diverges greatly in the 3’-part encoding P5, where it is most similar (91.7% nt identity) to tobacco vein distorting virus (TVDV, EF529624) suggesting a recombinant origin. Recombination analysis predicted a single recombination event affecting nucleotide positions 4126 to 5192 nt, with PeVYV-3 as the major parent but with the region 4126-5192 nt derived from TVDV as the minor parent. A full-length clone of PoPeVYV was constructed and shown to be infectious in C. frutescens by RT-PCR and the presence of icosahedral viral particles.

An investigation was carried out to identify and characterize the phytoplasma and viruses associated with the chickpea varieties showing severe stunting, leaf reddening, yellowing and phyllody symptoms during the summer season of 2018–2019 and 2019–2020 in eight states of India. The average disease incidence was recorded from 3 to 32% in different states. The presence of chickpea chlorotic dwarf virus (CpCDV) was confirmed in thirty-seven chickpea samples by amplification of CpCDV coat protein gene and sequence comparison analysis. No record of association of luteovirus, polerovirus and cucumovirus could be detected in any of the symptomatic chickpea samples by RT-PCR assay. Brassica nigra, B. juncea, Lens culinaris, two weeds (Heteropogan contartus, Aeschynomene virginica) and one leafhopper (Amarasca biguttula) were identified as new putative hosts for CpCDV. Association of peanut witches’ broom phytoplasma was confirmed in twenty-eight chickpea samples, Sesamum indicum, five weeds hosts and two leafhopper species (Exitianus indicus, Empoasca motti) using nested PCR assays with primer pairs P1/P7 and R16F2n/R16Rn. The results of phytoplasma association in plants and leafhopper samples were further validated by using five multilocus genes (secA, rp, imp, tuf and secY) specific primers. Sequence comparison, phylogenetic and virtual RFLP analysis of 16S rRNA gene and five multilocus genes confirmed the identity of association of 16SrII-C and 16SrII-D subgroups of phytoplasmas strain with chickpea samples collected from Andhra Pradesh (AP), Telangana, Karnataka, Madhya Pradesh, Uttar Pradesh and New Delhi. Mixed infection of phytoplasma (16SrII-D) and CpCDV was also detected in symptomatic chickpea samples from AP and Telangana. The reports of association of 16SrII-C subgroup phytoplasma in chickpea and 16SrII-D subgroup phytoplasma in C. sparsiflora and C. roseus are the new host records in world and from India, respectively.

Melon plants with severe yellowing symptoms from in Brazil were analyzed by high-throughput sequencing. Sequences homologous to the genome of the polerovirus cucurbit aphid-borne yellows virus (CABYV) were frequently retrieved. Two draft CABYV genomes were assembled from two pooled melon samples that contained an identical putative recombinant fragment in the 3' region with an unknown polerovirus. The complete genomes of these isolates revealed by Sanger sequencing share 96.8% nucleotide identity, while both sequences share 73.7% nucleotide identity with a CABYV-N isolate from France. A molecular-clock analysis suggested that CABYV was introduced into Brazil ~ 68 years ago.

Since 2011-2012, Maize lethal necrosis (MLN) has emerged in East Africa, causing massive yield loss and propelling research to identify viruses and virus populations present in maize. As expected, next generation sequencing (NGS) has revealed diverse and abundant viruses from the family Potyviridae, primarily sugarcane mosaic virus (SCMV), and maize chlorotic mottle virus (MCMV) (Tombusviridae), which are known to cause MLN by synergistic co-infection. In addition to these expected viruses, we identified a virus in the genus Polerovirus (family Luteoviridae) in 104/172 samples selected for MLN or other potential virus symptoms from Kenya, Uganda, Rwanda, and Tanzania. This polerovirus (MF974579) nucleotide sequence is 97% identical to maize-associated viruses recently reported in China, termed 'maize yellow mosaic virus' (MaYMV) and maize yellow dwarf virus (MaYMV; KU291101, KU291107, MYDV-RMV2; KT992824); and 99% identical to MaYMV (KY684356) infecting sugarcane and itch grass in Nigeria; 83% identical to a barley-associated polerovirus recently identified in Korea (BVG; KT962089); and 79% identical to the U.S. maize-infecting polerovirus maize yellow dwarf virus (MYDV-RMV; KT992824). Nucleotide sequences from ORF0 of 20 individual East African isolates collected from Kenya, Uganda, Rwanda, and Tanzania shared 98% or higher identity, and were detected in 104/172 (60.5%) of samples collected for virus-like symptoms, indicating extensive prevalence but limited diversity of this virus in East Africa. We refer to this virus as "MYDV-like polerovirus" until symptoms of the virus in maize are known.

Sugarcane yellow leaf virus (SCYLV, genus Polerovirus) is a harmful agent that causes sugarcane yellow leaf disease. Current methods for SCYLV detection present some limitations. In this study, a novel isothermal amplification assay, namely reverse transcription-recombinase polymerase amplification (RT-RPA), was developed to promote SCYLV detection for disease management. The assay was evaluated in terms of specificity, sensitivity, reliability, temperature limit, and time limit. The developed RT-RPA assay was highly specific and non-cross-reactive with Potato leafroll virus, which is a type of species in Polerovirus. This assay can also detect at least 103-fold diluted cDNA from a SCYLV-infected sugarcane leaf, and its sensitivity is tenfold lower than that of RT-polymerase chain reaction (PCR). The reliability of the proposed assay was examined by detecting field sugarcane samples via RT-RPA and RT-PCR assays. The RT-RPA assay showed the same results as those of RT-PCR assay, indicating that the former was highly reliable for SCYLV detection. Analysis of the temperature and time limits revealed a wide operating temperature range from 27 to 45 °C, which was easily reached, and a rapid assay duration of 20 min. In summary, the developed RT-RPA assay was rapid, specific, and reliable with acceptable sensitivity and easily reachable operating temperature and thus could be a promising tool for SCYLV diagnosis in sugarcane.

The complete genome sequence of a new virus, provisionally named tobacco virus 2 (TV2), was determined and identified from leaves of tobacco (Nicotiana tabacum) exhibiting leaf mosaic, yellowing, and deformity, in Anhui Province, China. The genome sequence of TV2 comprises 5,979 nucleotides, with 87% nucleotide sequence identity to potato leafroll virus (PLRV). Its genome organization is similar to that of PLRV, containing six open reading frames (ORFs) that potentially encode proteins with putative functions in cell-to-cell movement and suppression of RNA silencing. Phylogenetic analysis of the nucleotide sequence placed TV2 alongside members of the genus Polerovirus in the family Luteoviridae. To the best our knowledge, this study is the first report of a complete genome sequence of a new polerovirus identified in tobacco.

The complete nucleotide sequence of a new barley polerovirus, tentatively named barley virus G (BVG), which was isolated in Gimje, South Korea, has been determined using an RNA sequencing technique combined with polymerase chain reaction methods. The viral genomic RNA of BVG is 5,620 nucleotides long and contains six typical open reading frames commonly observed in other poleroviruses. Sequence comparisons revealed that BVG is most closely related to maize yellow dwarf virus-RMV, with the highest amino acid identities being less than 90 % for all of the corresponding proteins. These results suggested that BVG is a member of a new species in the genus Polerovirus.

Poleroviruses are widely distributed and often of great economic importance because they cause a variety of symptoms, such as the rolling of young leaves, leaf color changes, and plant decline, in infected plants. However, the molecular mechanism behind these viral-induced symptoms is still unknown. Here, we verified the pathogenicity of the polerovirus Brassica yellows virus (BrYV) by transforming its full-length amplicon into Arabidopsis thaliana, which resulted in many abnormal phenotypes. To better understand the interactions between BrYV and its host, global transcriptome profiles of the transgenic plants were compared with that of non-transgenic Arabidopsis plants. An association between the BrYV- induced purple leaf symptoms and the activation of anthocyanin biosynthesis was noted. Using the transgenic approach, we found that movement protein of BrYV was responsible for the induction of these coloration symptoms. Collectively, our findings demonstrate the BrYV’ pathogenicity and show that the BrYV-induced purple leaf symptom resulted from its movement protein stimulating anthocyanin accumulation.

Luffa aphid-borne yellows virus (LABYV) was proposed as the name for a previously undescribed polerovirus based on partial genome sequences obtained from samples of cucurbit plants collected in Thailand between 2008 and 2013. In this study, we determined the first full-length genome sequence of LABYV. Based on phylogenetic analysis and genome properties, it is clear that this virus represents a distinct species in the genus Polerovirus. Analysis of sequences from sample TH24, which was collected in 2010 from a luffa plant in Thailand, reveals the presence of two different full-length genome consensus sequences.

Pepo aphid-borne yellows virus (PABYV) has been proposed as a putative representative of a new species in the genus Polerovirus in the family Luteoviridae. The genomes of two South African (SA) isolates of cucurbit-infecting PABYV were described in this record. Total RNA, extracted from a pattypan (Cucurbita pepo L.) and a baby marrow (C. pepo L.) leaf samples, was subjected to next-generation sequencing (NGS) on the HiSeq Illumina platform. Sanger sequencing was subsequently used to authenticate the integrity of PABYV's genome generated from de novo assembly of the NGS data. PABYV genome of SA isolates consists of 5813 nucleotides and displays an organisation typical of poleroviruses. Genome sequence comparisons of the SA PABYV isolates to other poleroviruses support the classification of PABYV as a new species in the genus Polerovirus. Recombination analyses showed that PABYV and Cucurbit aphid-borne yellows virus (CABYV) shared the same ancestor for the genome part situated between breaking points. Phylogenetic analyses of the RNA-dependent RNA polymerase and the coat protein genes showed that SA PABYV isolates shared distant relationship with CABYV and Suakwa aphid-borne yellows virus. Based on our results, we propose that PABYV is a distinct species in the genus Polerovirus.

Strawberry decline disease, probably caused by synergistic reactions of mixed virus infections, threatens the North American strawberry industry. Deep sequencing of strawberry plant samples from eastern Canada resulted in the identification of a new virus genome resembling poleroviruses in sequence and genome structure. Phylogenetic analysis suggests that it is a new member of the genus Polerovirus, family Luteoviridae. The virus is tentatively named "strawberry polerovirus 1" (SPV1).

RNA from a Chinese cabbage plant (Brassica campestris ssp. pekinensis) showing leaf malformation and mottling was labeled and hybridized to a DNA chip capable of detecting plant viruses and viroids. Probes specific for beet mild yellowing virus (BMYV) and beet western yellows virus (BWYV) yielded positive results, suggesting that the plant was infected by a polerovirus. Primers designed from the sequences of the positive probes were used to amplify and sequence one portion of the viral genome. This sequence showed a 90 % or greater identity to several poleroviruses, including BMYV, BWYV, beet chlorosis virus (BChV) and turnip yellows virus (TuYV). The complete genome sequence of the Chinese cabbage-infecting polerovirus consisted of 5,666 nt and was most closely related to brassica yellows virus (BrYV; 94 % identity). The virus was named BrYV-Cheongsong (BrYV-CS). However, ORF3, ORF4 and the 5' half of ORF5 of BrYV-CS were more closely related to those of TuYV, BWYV, BChV and BMYV than to those of BrYV. Interestingly, a recombination event (positions 3531-4819 in BrYV-CS) was detected when this sequence was aligned with those of BrYV and TuYV. This region showed the highest sequence identity to that of TuYV (94 % identity) and had greater than 93 % identity to those of BWYV, BChV and BMYV, but it shared only 81 % identity with that of BrYV. Taken together, the genomes of BrYV-CS and BrYV are closely related. However, the structural genes in the 3' half of the genome of BrYV-CS are more closely related to those of other poleroviruses.

Yellow leaf (YL) of sugarcane caused by Sugarcane yellow leaf virus (ScYLV, a Polerovirus of the Luteoviridae family) is a serious disease affecting the crop production and productivity in India. Although impact of the disease on cane growth is observed, no systematic study has been done so far from the tropical Asian region to establish its impact on various physiological parameters, cane yield and juice quality. We have assessed physiological parameters in symptomatic and asymptomatic plants of ten different cultivars and a genotype. In addition, similar comparisons were made between virus-infected and virus-free plants derived through meristem culture. Our studies established that among several physiological parameters, photosynthetic rate (A), stomatal conductance (g s) and SPAD metre values were significantly reduced in cultivars severely infected with ScYLV. Virus-infected cultivars exhibited significant reduction in growth/yield parameters, viz. stalk height, stalk thickness and number of internodes. Plant growth reductions were found to be 42.9, 42.3 and 38.9 % in susceptible cultivars CoPant 84211, Co 86032 and CoC 671, respectively. In addition to reduction in stalk weight, height and girth, YL disease also reduced juice yield in the affected canes up to 34.15 %. Similarly, comparison of diseased (virus-infected) and virus-free plants derived through meristem culture also revealed a drastic reduction in cane growth/physiological parameters and juice yield due to virus infection. The present study is the first comprehensive report demonstrating that YL disease caused by ScYLV seriously affects cane and juice yield in major sugarcane varieties under tropical climatic conditions (India). Consequently, this situation warrants a massive programme to provide healthy seed material and initiate breeding for YL resistance in sugarcane.

Sugarcane yellow leaf virus (SCYLV; genus Polerovirus, family Luteoviridae) is a recombinant virus associated with yellow leaf disease, a serious threat to sugarcane in China and worldwide. Among the nine known SCYLV genotypes existing worldwide, COL, HAW, REU, IND, CHN1, CHN2, BRA, CUB and PER, the last five have been reported in China. In this study, the complete genome sequences (5,880 nt) of GZ-GZ18 and HN-CP502 isolates from the Chinese provinces of Guizhou and Hainan, respectively, were cloned, sequenced and characterized. Phylogenetic analysis showed that, among 29 SCYLV isolates described worldwide, the two Chinese isolates clustered together into an independent clade based on the near-complete genome nucleotide (ORF0-ORF5) or amino acid sequences of individual genes, except for the MP protein (ORF4). We propose that the two isolates represent a novel genotype, CHN3, diverging from other genotypes by 1.7-13.6 % nucleotide differences in ORF0-ORF5, and 2.7-28.1 %, 1.8-20.4 %, 0.5-5.1 % and 2.7-15.9 % amino acid differences in P0 (ORF0), RdRp (RNA-dependent RNA polymerase) (ORF1+2), CP (coat protein) (ORF3) and RT (readthrough protein) (ORF3+5), respectively. CHN3 was closely related to the BRA, HAW and PER genotypes, differing by 1.7-3.8 % in the near-complete genome nucleotide sequence. Recombination analysis further identified CHN3 as a new recombinant strain, arising from the major parent CHN-HN1 and the minor parent CHN-GD-WY19. Recombination breakpoints were distributed mostly within the RdRp region in CHN3 and the four significant recombinant genotypes, IND, REU, CUB and BRA. Recombination is considered to contribute significantly to the evolution and emergence of such new SCYLV variants.

When 66 cucurbit samples with yellowing symptoms from fields in Mali, the Philippines, Thailand and Uzbekistan were screened by RT-PCR using universal polerovirus primers, 21 were identified as harboring polerovirus RNA. When these 21 samples were screened with specific primers for the known cucurbit-infecting poleroviruses, suakwa aphid-borne yellows virus and a recombinant strain of cucurbit aphid-borne yellows virus were detected for the first time in the Philippines and Thailand. However, seven polerovirus-positive samples did not react with any of the known species-specific primers. Sequencing of 1.4-kb universal polerovirus RT-PCR products revealed the presence of two poleroviruses that had not been described previously. These viruses, from Mali and Thailand, were provisionally named pepo aphid-borne yellows virus and luffa aphid-borne yellows virus, respectively.

Five Potato leafroll virus (PLRV) isolates were collected from five states representing different potato growing parts of India. The ssRNA genome sequences of these isolates were determined. The genome comprised of 5,883 nucleotides and deduced genome organization resembled other PLRV isolates. About 97.6-98.7 % similarities was observed within the Indian isolates and were more close to European, Canadian, African, American and Czech isolates (95.8-98.6 %) than to an Australian isolate (92.9-93.4 %). These isolates were 43.7-53.1 % similar to other poleroviruses and 29.1-29.3 % to Barley yellow dwarf virus, a luteovirus. Out of five isolates, the isolate PBI-6 was recombinant one as detected by RDP3 software. Multiple sequence alignment of nucleotide and amino acid sequences of different ORFs indicated that the ORF 3 and ORF 4, corresponding to coat protein and movement proteins are more conserved than other ORFs. Amino acid changes specific to Indian isolates were observed and it was more in ORF 2 than in ORF 0, ORF 3 and ORF 4. This is the first report of complete genome sequence of PLRV isolates from India, which reveals low level genetic diversity.

Polerovirus infection was detected by reverse transcription polymerase chain reaction (RT-PCR) in 29 pepper plants (Capsicum spp.) and one black nightshade plant (Solanum nigrum) sample collected from fields in India, Indonesia, Mali, Philippines, Thailand and Taiwan. At least two representative samples for each country were selected to generate a general polerovirus RT-PCR product of 1.4 kb length for sequencing. Sequence analysis of the partial genome sequences revealed the presence of pepper vein yellows virus (PeVYV) in all 13 samples. A 1990 Australian herbarium sample of pepper described by serological means as infected with capsicum yellows virus (CYV) was identified by sequence analysis of a partial CP sequence as probably infected with a potato leaf roll virus (PLRV) isolate.

Cotton leafroll dwarf virus (CLRDV) is vectored by cotton aphid (Aphis gossypii) and causes Cotton blue disease. This disease results in significant crop losses in commercial cotton (Gossypium hirsutum) from several regions of the world. CLRDV was detected using molecular tools in a sample of Sea island cotton (Gossypium barbadense) collected from Timor-Leste.

Cotton bunchy top (CBT) disease has caused significant yield losses in Australia and is now managed by control of its vector, the cotton aphid (Aphis gossypii). Its mode of transmission and similarities in symptoms to cotton Blue Disease suggested it may also be caused by a luteovirus or related virus. Degenerate primers to conserved regions of the genomes of the family Luteoviridae were used to amplify viral cDNAs from CBT-affected cotton leaf tissue that were not present in healthy plants. Partial genome sequence of a new virus (Cotton bunchy top virus, CBTV) was obtained spanning part of the RNA-dependent-RNA-polymerase (RdRP), all of the coat protein and part of the aphid-transmission protein. CBTV sequences could be detected in viruliferous aphids able to transmit CBT, but not aphids from non-symptomatic plants, indicating that it is associated with the disease and may be the causal agent. All CBTV open-reading frames had their closest similarity to viruses of the genus Polerovirus. The partial RdRP had 90 % amino acid identity to the RdRP of Cotton leafroll dwarf virus (CLRDV) that causes cotton blue disease, while other parts of the genome were more similar to other poleroviruses. The sequence similarity and genome organization of CBTV suggest that it should be considered a new member of the genus Polerovirus. This partial genome sequence of CBTV opens up the possibility for developing diagnostic tests for detection of the virus in cotton plants, aphids and weeds as well as alternative strategies for engineering CBT resistance in cotton plants through biotechnology. © 2012 Australasian Plant Pathology Society Inc.

Sugarcane yellow leaf virus (SCYLV) (genus Polerovirus, family Luteoviridae), the causal agent of sugarcane yellow leaf disease (YLD), was first detected in China in 2006. To assess the distribution of SCYLV in the major sugarcane-growing Chinese provinces, leaf samples from 22 sugarcane clones (Saccharum spp. hybrid) showing YLD symptoms were collected and analyzed for infection by the virus using reverse transcription PCR (RT-PCR), quantitative RT-PCR, and immunological assays. A complete genomic sequence (5,879 nt) of the Chinese SCYLV isolate CHN-FJ1 and partial genomic sequences (2,915 nt) of 13 other Chinese SCYLV isolates from this study were amplified, cloned, and sequenced. The genomic sequence of the CHN-FJ1 isolate was found to share a high identity (98.4-99.1 %) with those of the Brazilian (BRA) genotype isolates and a low identity (86.5-86.9 %) with those of the CHN1 and Cuban (CUB) genotype isolates. The genetic diversity of these 14 Chinese SCYLV isolates was assessed along with that of 29 SCYLV isolates of worldwide origin reported in the GenBank database, based on the full or partial genomic sequence. Phylogenetic analysis demonstrated that all the 14 Chinese SCYLV isolates clustered into one large group with the BRA genotype and 12 other reported SCYLV isolates. In addition, five reported Chinese SCYLV isolates were grouped with the Peruvian (PER), CHN1 and CUB genotypes. We therefore speculated that at least four SCYLV genotypes, BRA, PER, CHN1, and CUB, are associated with YLD in China. Interestingly, a 39-nt deletion was detected in the sequence of the CHN-GD3 isolate, in the middle of the ORF1 region adjacent to the overlap between ORF1 and ORF2. This location is known to be one of the recombination breakpoints in the Luteoviridae family.

We determined the genome sequence of a new polerovirus that infects field pea and faba bean in China. Its entire nucleotide sequence (6021 nt) was most closely related (83.3% identity) to that of an Ethiopian isolate of chickpea chlorotic stunt virus (CpCSV-Eth). With the exception of the coat protein (encoded by ORF3), amino acid sequence identities of all gene products of this virus to those of CpCSV-Eth and other poleroviruses were

Tasmanian vegetable crops (broccoli, carrots, cauliflower, common bean, and pea) were tested for virus infection with Potyviruses (all crops), members of the Luteoviridae (all except carrot), Alfalfa mosaic virus (all except brassicas), Cucumber mosaic virus (all except carrot and cauliflower), Subterranean clover stunt virus (legumes only), Tomato spotted wilt virus (legumes only) and Cauliflower mosaic virus (brassicas only) over three seasons (2007–2010). Low (and sporadic) incidence of each virus (or virus group) was found in pea crops. Only Luteovirid and SCSV infections were found in bean crops at low frequency and incidence. Virus infection was not detected in carrot crops. Broccoli crops recorded generally low incidence of all four viruses or groups tested for, whilst cabbage crops recorded very low incidence of CaMV only. In the pea and broccoli crops members of the Luteoviridae were the most prevalent viruses detected. Samples that tested positive for generic Potyvirus and Luteoviridae tests were retested using virus specific antiserum and/or RT-PCR. Potyvirus detections (from pea crops in the first year of testing) were due to infection with Pea seed-borne mosaic virus (PSbMV). These samples were all sourced from a single imported seed line. Subsequent testing over the next two seasons failed to show evidence of PSbMV which may have been eliminated with destruction of the seed source. Molecular analyses of a selection of Luteovirid isolates revealed most infections were due to Turnip yellows virus with five isolates from pea belonging to a putative novel Polerovirus species with closest homology to Cucurbit aphid-borne yellows virus.

The genomic RNA sequences of two genotypes of a brassica-infecting polerovirus from China were determined. Sequence analysis revealed that the virus was closely related to but significantly different from turnip yellows virus (TuYV). This virus and other poleroviruses, including TuYV, had less than 90% amino acid sequence identity in all gene products except the coat protein. Based on the molecular criterion (>10% amino acid sequence difference) for species demarcation in the genus Polerovirus, the virus represents a distinct species for which the name Brassica yellows virus (BrYV) is proposed. Interestingly, there were two genotypes of BrYV, which mainly differed in the 5′-terminal half of the genome.

Pepper (Capsicum annuum) is an important crop worldwide. In Israel, approximately 2,500 ha are grown all year round for the local and export markets. Herein, we report the identification of a viral pathogen causing a new devastating disease in pepper crops. The disease syndrome includes shortening of stem internodes, interveinal yellowing, and upward rolling of the leaf blade, accompanied by fruit discoloration and size reduction. Virus purification from infected plants yielded isometric particles, 25 nm in diameter. The causal agent of the disease was tentatively named Pepper yellow leaf curl virus (PYLCV). The virus cross-reacted in DAS ELISA with antisera against Cucurbit aphid-borne yellows virus and Potato leafroll virus, members of the Polerovirus genus. The partial nucleotide sequence obtained from the cloned viral coat protein and movement protein genes indicated 92% identity at the amino acid level with Tobacco vein distortion virus (TVDV), another member of the Polerovirus genus. However, the host range of PYLCV is significantly different from the host range described for TVDV. Based on our findings, the taxonomic status of PYLCV is discussed.

Sugarcane yellow leaf virus (SCYLV) that causes yellow leaf disease (YLD) in sugarcane belongs to Polerovirus. The disease expression is commonly observed during 6 to 8 months stages of the crop and there is a need to diagnose the disease before the symptom appearance. We have standardized RT-PCR technique with a new set of primers to detect SCYLV in sugarcane in pre-symptomatic stages of YLD. During presymptomatic stage 33 of the 44 varieties studied tested positive to SCYLV in RT-PCR. During eighth month stage all the 44 varieties have shown characteristic disease symptoms and except one all of them tested positive to the virus in RT-PCR. The two RT-PCR assays performed separately during pre- and post-symptom expression stages in 44 varieties clearly revealed that most of the varieties have detectable level of the virus in asymptomatic stage. Expression of disease symptoms and presence of the virus in all the varieties except one very clearly indicated the severe virus infection in the tested varieties. The studies also proved the diagnostic efficiency of the new set of primers to detect SCYLV in asymptomatic plants.

The complete RNA genomes of a Chinese isolate of cucurbit aphid-borne yellows virus (CABYV-CHN) and a new polerovirus tentatively referred to as melon aphid-borne yellows virus (MABYV) were determined. The entire genome of CABYV-CHN shared 89.0% nucleotide sequence identity with the French CABYV isolate. In contrast, nucleotide sequence identities between MABYV and CABYV and other poleroviruses were in the range of 50.7-74.2%, with amino acid sequence identities ranging from 24.8 to 82.9% for individual gene products. We propose that CABYV-CHN is a strain of CABYV and that MABYV is a member of a tentative distinct species within the genus Polerovirus.

Potato leafroll virus (PLRV; Genus Polerovirus; Family Luteoviridae) is one of the most important virus pathogens of potato worldwide and breeders are looking for new sources of resistance. Solanum etuberosum Lindl., a wild potato species native to Chile, was identified as having resistances to PLRV, potato virus Y, potato virus X, and green peach aphid. Barriers to sexual hybridization between S. etuberosum and cultivated potato were overcome through somatic hybridization. Resistance to PLRV has been identified in the BC1, BC2 and BC3 progeny of the somatic hybrids of S. etuberosum (+) S. tuberosum haploid × S. berthaultii Hawkes. In this study, RFLP markers previously mapped in potato, tomato or populations derived from S. palustre (syn S. brevidens) × S. etuberosum and simple sequence repeat (SSR) markers developed from tomato and potato EST sequences were used to characterize S. etuberosum genomic regions associated with resistance to PLRV. The RFLP marker TG443 from tomato linkage group 4 was found to segregate with PLRV resistance. This chromosome region has not previously been associated with PLRV resistance and therefore suggests a unique source of resistance. Synteny groups of molecular markers were constructed using information from published genetic linkage maps of potato, tomato and S. palustre (syn. S. brevidens) × S. etuberosum. Analysis of synteny group transmission over generations confirmed the sequential loss of S. etuberosum chromosomes with each backcross to potato. Marker analyses provided evidence of recombination between the potato and S. etuberosum genomes and/or fragmentation of the S. etuberosum chromosomes.

Barley yellow dwarf disease is one of the most important problems confronting cereal production in Iran. Barley yellow dwarf virus-PAV (BYDV-PAV) and Cereal yellow dwarf virus-RPV (CYDV-RPV) are the predominant viruses associated with the disease. One isolate of BYDV-PAV from wheat (PAV-IR) and one isolate of CYDV-RPV from barley (RPV-IR) were selected for molecular characterisations. A genome segment of each isolate was amplified by PCR. The PAV-IR fragment (1264 nt) covered a region containing partial genes for coat protein (CP), read through protein (RTP) and movement protein (MP). PAV-IR showed a high sequence identity to PAV isolates from USA, France and Japan (96–97%). In a phylogenetic analysis it was placed into PAV group I together with PAV isolates from barley and oats. The fragment of RPV-IR (719 nt) contained partial genes for CP, RTP and MP. The sequence information confirmed its identity as CYDV. However, RPV-IR showed 90–91% identity with both RPV and Cereal yellow dwarf virus-RPS (CYDV-RPS). Phylogenetic analyses suggested that it was more closely related to RPS. These data comprise the first attempt to characterise BYD-causing viruses in Iran and southwest Asia.

The effects of Potato leafroll virus (PLRV) isolates and inoculation method on the resistance to PLRV in potato clones and cultivars were investigated. In the season of inoculation, aphid inoculation resulted in higher proportions of infected plants and higher virus concentration in infected plants, as compared to graft inoculation. In these respects, grafting showed superiority over aphid inoculation in the tuber progeny of inoculated plants, though distinct dominance of aphid inoculation was observed for some tested clones. This leads to the conclusion that both methods should be applied as complementary tests for the efficient selection of highly resistant potato clones. For inoculations, two isolates of PLRV were applied, and one of them, isolate L7, was routinely used in screening breeding materials for resistance to the virus. The second isolate originated from plants of the highly resistant clone DW84-1457, which were incidentally infected with PLRV. The virus isolated from these plants was able to infect only specific clones, which were resistant to isolate L7. At the same time, potato clones with resistance derived from a source different from that present in DW84-1457, and standard susceptible and resistant cultivars, showed generally lower infection ratings after inoculation with the new isolate. This result suggests that the isolates may be different strains of PLRV. It is possible that under the strong selection pressure of resistance genes present in clone DW84-1457, a new isolate I-1457 could evolve the ability to overcome resistance to infection controlled by these genes.

Previous investigations into the inheritance of resistance to accumulation of potato leafroll virus indicated a dominant major-gene effect, but the segregation ratios in progenies of crosses were a closer fit to a model involving two complementary genes (both required for resistance and one present in the susceptible parent cultivar, Maris Piper) than to a single gene model. In this study, we tested the complementary gene hypothesis by backcrossing susceptible segregants from one of these progenies to their susceptible parent, Maris Piper. No resistant segregants were found in the five backcross progenies examined, so the complementary gene hypothesis was not supported. There was significant variation between susceptible progeny-members in these backcrosses. The progeny of another, highly resistant parent clone, G. 8107(1), selfed, was also examined: all members were resistant. Whilst there is evidently a dominant major-gene effect involved, this is not the whole picture and there are other unidentified genetic effects.

An Indian strain of potato leaf roll virus (PLRV) was purified to generate complementary DNA corresponding to the coat protein (CP) gene. Virus cDNA was synthesized from purified viral RNA using oligo (dT)-anchor primer and virus specific primers. The viral sequence encoding the coat protein was specifically amplified by polymerase chain reaction (PCR), using specific primers bordering the CP gene. The unique amplified product thus obtained was A-T cloned into the pGEM-T Easy vector and the authenticity of the cloned gene verified by dot blot hybridization and sequence analysis. Run-way-transcripts of the cloned CP gene could detect PLRV in tissue imprints and tissue dilution. The nucleotide sequences and the deduced amino acid sequences were compared with the other PLRV isolates and found to be 97-99% identical at both the nucleotide and amino acid sequence level of other isolates. Multiple sequence alignment of deduced amino acid sequences revealed considerable homology to other luteoviruses. A nuclear localization signal located close to the N-terminus of the CP gene was predicted. This is the first report of PLRV coat protein sequence from an Indian strain.

This review addresses some of the biological complexities presented by aphid-transmitted viruses of potato,Solanum tuberosum L., and their vectors and discusses the application of this knowledge to the management of potato viruses with particular emphasis on seed potato production.
