According to the structural balance theory, a signed graph is considered structurally balanced when it can be partitioned into a number of modules such that positive and negative edges are respectively located inside and between the modules. In practice, real-world networks are rarely structurally balanced, though. In this case, one may want to measure the magnitude of their imbalance, and to identify the set of edges causing this imbalance. The correlation clustering (CC) problem precisely consists in looking for the signed graph partition having the least imbalance. Recently, it has been shown that the space of the optimal solutions of the CC problem can be constituted of numerous and diverse optimal solutions. Yet, this space is difficult to explore, as the CC problem is NP-hard, and exact approaches do not scale well even when looking for a single optimal solution. To alleviate this issue, in this work we propose an efficient enumeration method allowing to retrieve the complete space of optimal solutions of the CC problem. It combines an exhaustive enumeration strategy with neighborhoods of varying sizes, to achieve computational effectiveness. Results obtained for middle-sized networks confirm the usefulness of our method.

Type IB topoisomerases relax the torsional stress associated with DNA metabolism in the nucleus and mitochondria and constitute important molecular targets of anticancer drugs. Vertebrates stand out among eukaryotes by having two Type IB topoisomerases acting specifically in the nucleus (TOP1) and mitochondria (TOP1MT). Despite their major importance, the origin and evolution of these paralogues remain unknown. Here, we examine the molecular evolutionary processes acting on both TOP1 and TOP1MT in Chordata, taking advantage of the increasing number of available genome sequences. We found that both TOP1 and TOP1MT evolved under strong purifying selection, as expected considering their essential biological functions. Critical active sites, including those associated with resistance to anticancer agents, were found particularly conserved. However, TOP1MT presented a higher rate of molecular evolution than TOP1, possibly related with its specialized activity on the mitochondrial genome and a less critical role in cells. We could place the duplication event that originated the TOP1 and TOP1MT paralogues early in the radiation of vertebrates, most likely associated with the first round of vertebrate tetraploidization (1R). Moreover, our data suggest that cyclostomes present a specialized mitochondrial Type IB topoisomerase. Interestingly, we identified two missense mutations replacing amino acids in the Linker region of TOP1MT in Neanderthals, which appears as a rare event when comparing the genome of both species. In conclusion, TOP1 and TOP1MT differ in their rates of evolution, and their evolutionary histories allowed us to better understand the evolution of chordates.

Background Congenital disorders of glycosylation (CDG) are a large family of rare genetic diseases for which therapies are virtually nonexistent. However, CDG therapeutic research has been expanding, thanks to the continuous efforts of the CDG medical/scientific and patient communities. Hence, CDG drug development is a popular research topic. The main aim of this study was to understand current and steer future CDG drug development and approval by collecting and analysing the views and experiences of the CDG community, encompassing professionals and families. An electronic (e-)survey was developed and distributed to achieve this goal. Results A total of 128 respondents (46 CDG professionals and 82 family members), mainly from Europe and the USA, participated in this study. Most professionals (95.0%) were relatively familiar with drug development and approval processes, while CDG families revealed low familiarity levels, with 8.5% admitting to never having heard about drug development. However, both stakeholder groups agreed that patients and families make significant contributions to drug development and approval. Regarding their perceptions of and experiences with specific drug development and approval tools, namely biobanks, disease models, patient registries, natural history studies (NHS) and clinical trials (CT), the CDG community stakeholders described low use and participation, as well as variable familiarity. Additionally, CDG professionals and families shared conflicting views about CT patient engagement and related information sharing. Families reported lower levels of involvement in CT design (25.0% declared ever being involved) and information (60.0% stated having been informed) compared to professionals (60.0% and 85.7%, respectively). These contrasting perceptions were further extended to their insights and experiences with patient-centric research. Finally, the CDG community (67.4% of professionals and 54.0% of families) reported a positive vision of artificial intelligence (AI) as a drug development tool. Nevertheless, despite the high AI awareness among CDG families (76.8%), professionals described limited AI use in their research (23.9%). Conclusions This community-centric study sheds new light on CDG drug development and approval. It identifies educational, communication and research gaps and opportunities for CDG professionals and families that could improve and accelerate CDG therapy development.

Scientists are concerned that the research they conduct accurately portrays the needs of people living with spinal cord injuries (SCI). As such, this study set out to investigate the main problems faced by people with SCI and their expectations for research. This quantitative, exploratory, analytical, and cross-sectional study was carried out online, with a non-probabilistic sample of 618 Brazilian adults with SCI who had registered voluntarily to participate in the research of the Neurorehab group. The virtual questionnaire consisted of 22 questions based on ISCOS Data Sets. The majority (68.9%) of participants were male, with higher education or a post-graduate qualification (49.5%). Most injuries had experienced traumatic injuries (78.5%) and 58.7% were paraplegic. The mean age was 38.04 years (SD = 9.85). The main difficulties faced after SCI were locomotion/accessibility (70.9%), neurogenic bladder (68.8%), neurogenic bowel (48.2%), and sexuality (36.1%). The highest demand was for experimental studies on stem cells (22.5%), rehabilitation (14.2%), and cures (13.9%). Most (84.3%) of those who reported sexuality problems after SCI were men (p = 0.013). The findings obtained empower people with SCI by enabling them to influence the agenda of scientific research based on their expectations and difficulties. This survey will also aid organizations to engage stakeholders to implement a comprehensive SCI management program.

Background and aim Congenital disorders of glycosylation (CDG) are a large heterogeneous group of about 170 rare inherited metabolic disorders due to defective protein and lipid glycosylation. This study aimed to assemble and summarise available data on the epidemiology of CDG. Methods A set of keywords related to epidemiology and CDG was defined. The keywords were combined through a custom Python script, search through the MEDLINE database, using PubMed as the search engine. The script retrieved the correspondent MEDLINE data from each article, and the relevant information was exported. Next, inclusion and exclusion criteria were set and applied during the selection phase. Finally, epidemiology-related information was extracted and compiled. Results One hundred sixty-five papers on CDG epidemiology were included in this literature review. Most of them reported on the frequency of symptoms in CDG patients followed in cohort studies, on pathogenic variant allelic frequency, and on the prevalence of the disorder in populations. According to this review, the most reported CDG was phosphomannomutase-2 deficiency (PMM2-CDG) followed in descending order by FKTN-CDG, EXT1/EXT2-CDG, ALG6-CDG, and PIGA-CDG. Conclusions We provide an overview on epidemiological data regarding 93 CDG by compiling information from the literature. Generating epidemiological data on CDG is important to appropriately target resources for CDG research and drug development and to support public health decision-making.

The class Myxozoa consists of microscopic spores that typically present uniform morphological simplifications, containing one or two sporoplasms surrounded by valve cells. The present study analysed the morphological and phylogenetic characteristics of what proved to be a new species of Ceratomyxa found in the gallbladder of Mesonauta festivus Heckel, 1840 captured on the Piririm River in the municipality of Macapa, in Amapa state, Brazil. The fish were collected in gillnets, and were transported alive to Amapa State University in Macapa for the analysis of the organs. Crescent- or arch-shaped free spores were observed under light microscopy, containing two polar capsules and a suture line, which is typical of the morphology of the genus Ceratomyxa, contained within plasmodia that had snake-like movements. The gallbladder was conserved in 80% alcohol for the analysis of the 18S rDNA gene, and in Davidson solution for standardhistology. Ceratomyxa spores (n = 20) were observed in 11 of the 50 samplesanalysed, and thus had a prevalence of 22%, and had a mean length of 4.2 ± 0.5 µm, mean thickness of 22.75 ± 0.3 µm, and two polar capsules, 1.86 ± 0.3 µm long and 1.63 ± 0.1 µm thick. The phylogenetic analysis indicated that the new species forms a cluster with other freshwater Amazonian Ceratomyxa species, described previously. The new species represents the first description of a taxon of the genus Ceratomyxain fish from the Brazilian state of Amapa.

This paper describes a collaborative process engaging key stakeholders to co-create a shared vision for 2035 and a roadmap for action to support a circular economy transition in the packaging of the food and beverages sector in Portugal. Although the need to engage stakeholders is widely acknowledged, few collaborative initiatives can be found in the literature for scoping and visioning of circular economy strategies. Three main stages are broadly proposed to conduct a participatory scoping and visioning process, including the conduction of exploratory interviews and a collaborative visioning workshop supported by desk-based research. Engaging agents from across the value chain and from critical knowledge fields allowed to create a common understanding of major challenges, opportunities, and key circular strategies to implement towards a desired vision of the future. Five main areas of action were identified: innovation and research, new business models; eco-design; marketing and communication; and regulation and incentives. This work allowed to draw useful lessons for the sector: (i) there is a great potential of circularity in the food and beverages packaging sector; (ii) the engaged stakeholders have the will to continue collaborating. Regarding the proposed process: (i) a process of this nature allows the co-creation of a shared vision and the definition of a roadmap to achieve it and (ii) engaging stakeholders from all the value chain in structured discussions and collaborative exercises may contribute to promote social learning and knowledge co-creation. Some limitations can be pointed out; an important one is the dependency on stakeholders’ engagement, which could bring additional challenges when implementing a process of this nature. Although the process can be applied in different contexts and sectors, the obtained results are specific for this sector in the Portuguese context.

BackgroundCongenital Disorders of Glycosylation (CDG) are a complex family of rare metabolic diseases. Robust clinical data collection faces many hurdles, preventing full CDG biological and clinical comprehension. Web-based platforms offer privileged opportunities for biomedical data gathering, and participant recruitment, particularly in rare diseases. The immunology and CDG electronic (e-) questionnaire (ImmunoCDGQ) explores this paradigm, proposing a people-centric framework to advance health research and participant empowerment.ObjectiveThe objectives of this study were to: (1) Describe and characterize the ImmunoCDGQ development, engagement, recruitment, participation, and result dissemination strategies; (2) To critically compare this framework with published literature and making recommendations.MethodsAn international, multistakeholder people-centric approach was initiated to develop and distribute the ImmunoCDGQ, a multi-lingual e-questionnaire able to collect immune-related data directly from patients and family caregivers. An adapted version was produced and distributed among the general “healthy” population (ImmunoHealthyQ), serving as the control group. Literature screening was performed to identify and analyze comparable studies.ResultsThe ImmunoCDGQ attained high participation and inclusion rates (94.6%, 209 out of 221). Comparatively to the control, CDG participants also showed higher and more variable questionnaire completion times as well as increased English version representativeness. Additionally, 20% of the CDG group (42 out of 209) chose not to complete the entire questionnaire in one go. Conditional logic structuring guided participant data provision and accurate data analysis assignment. Multi-channel recruitment created sustained engagement with Facebook emerging as the most followed social media outlet. Still, most included ImmunoCDGQ questionnaires (50.7%, 106 out of 209) were submitted within the first month of the project’s launch. Literature search and analysis showed that most e-questionnaire-based studies in rare diseases are author-built (56.8%, 25 out of 44), simultaneously addressing medical and health-related quality of life (HRQoL) and/or information needs (79.5%, 35 out of 44). Also, over 68% of the studies adopt multi-platform recruitment (30 out of 44) actively supported by patient organizations (52.3%, 23 out of 44).ConclusionsThe ImmunoCDGQ, its methodology and the CDG Community served as models for health research, hence paving a successful and reproducible road to people-centricity in biomedical research.

In many countries, quality assurance systems rely on study programme accreditation. As with all quality assurance mechanisms, accreditation should also be continuously improved in order to maintain its relevance as a promoter of study programme quality. A way to move accreditation forward is by taking into account academics’ views, interests and needs about the process, since their support for it is paramount for its success and effectiveness. This paper analyses Portuguese academics’ knowledge and views on accreditation with the aim of understanding if the process is being supported and is on the right route for being effective. It is based on the analysis of 1484 academics’ answers to a questionnaire distributed in 16 higher education institutions. This analysis reveals a moderately positive attitude of academics towards accreditation, reflected in an only moderate knowledge of the process as well as in a mild agreement with its characteristics and implementation features. This suggests that there is room for improvement to bring this quality assurance mechanism closer to academics’ expectations and needs and therefore to improve accreditation’s effectiveness.

This study evaluated the clinical, microbiological, and immunological results of poly lactic-co-glycolic acid (PLGA) nanospheres containing 20% doxycycline (DOXY) in the treatment of type-2 diabetic patients (DM-2) with chronic periodontitis (CP). A parallel, double-blind, randomized, placebo-controlled clinical trial was conducted in DM-2 presenting severe and generalized CP. All patients received one-stage full-mouth ultrasonic debridement (FMUD) and they were randomly divided into two groups: PLAC (n = 20)—local application of placebo PLGA nanospheres, and DOXY (n = 20)—local application of doxycycline-loaded nanospheres; both in six non-contiguous sites. Clinical, metabolic (fasting plasma glucose level—FPG and glycated hemoglobin—HbA1c), cytokine pattern (multiplexed bead immunoassay) and microbiological assessments were performed at baseline, and 1, 3, and 6 months after treatment. Incomplete O-glycosylation is a feature associated with malignancy resulting in the expression of truncated glycans such as the sialyl-Tn (STn) antigen. Despite all the progress in the development of potential anti-cancer antibodies, their application is frequently hindered by low specificities and cross-reactivity. In this study, a novel anti-STn monoclonal antibody named L2A5 was developed by hybridoma technology. Flow cytometry analysis showed that L2A5 specifically binds to sialylated structures on the cell surface of STn-expressing breast and bladder cancer cell lines. Moreover, immunoblotting assays demonstrated reactivity to tumour-associated O-glycosylated proteins, such as MUC1. Tumour recognition was further observed using immunohistochemistry assays, which demonstrated a high sensitivity and specificity of L2A5 mAb towards cancer tissue, using bladder and colorectal cancer tissues. L2A5 staining was exclusively tumoural, with a remarkable reactivity in invasive and metastasis sites, not detectable by other anti-STn mAbs. Additionally, it stained 20% of cases of triple-negative breast cancers, suggesting application in diseases with unmet clinical needs. Finally, the fine specificity was assessed using glycan microarrays, demonstrating a highly specific binding of L2A5 to core STn antigens and additional ability to bind 2–6-linked sialyl core-1 probes. In conclusion, this study describes a novel anti-STn antibody with a unique binding specificity that can be applied for cancer diagnostic and future development of new antibody-based therapeutic applications. Background Colorectal cancer (CRC) is one of the most incident cancers, associated with significant morbidity and mortality, and usually classified into three main molecular pathways: chromosomal instability, microsatellite instability (MSI) and CpG island methylator phenotype (CIMP). Currently, available screening methods are either costly or of limited specificity, impairing global implementation. More cost-effective strategies, including DNA methylation-based tests, might prove advantageous. Although some are already available, its performance is suboptimal, entailing the need for better candidate biomarkers. Herein, we tested whether combined use of APC, IGF2, MGMT, RASSF1A, and SEPT9 promoter methylation might accurately detect CRC irrespective of molecular subtype. Methods Selected genes were validated using formalin-fixed paraffin-embedded tissues from 214 CRC and 50 non-malignant colorectal mucosae (CRN). Promoter methylation levels were assessed using real-time quantitative methylation-specific PCR. MSI and CIMP status were determined. Molecular data were correlated with standard clinicopathological features. Diagnostic and prognostic performances were evaluated by receiver operator characteristics curve and survival analyses, respectively. Results Except for IGF2, promoter methylation levels were significantly higher in CRC compared to CRN. A three-gene panel (MGMT, RASSF1A, SEPT9) identified malignancy with 96.6% sensitivity, 74.0% specificity and 91.5 positive predictive value (area under the curve: 0.97), independently of tumor location, stage, and molecular pathway. Conclusions Combined promoter methylation analysis of MGMT/RASSF1A/SEPT9 displays a better performance than currently available epigenetic-based biomarkers for CRC, providing the basis for the development of a non-invasive assay to detect CRC irrespective of the molecular pathway. Casuarina glauca is an actinorhizal plant that establishes root-nodule symbiosis with N2-fixing bacteria of the genus Frankia. This plant is highly recalcitrant to extreme environmental conditions such as salinity and drought. The aim of this study was to evaluate the impact of salt stress on the symbiotic relationship between C. glauca and Frankia Thr, focusing on N and C metabolism. Symbiotic and non-symbiotic plants were exposed to 0, 200, 400 and 600 mM NaCl. The following analyses were performed: stable carbon (δ13C) and nitrogen (δ15N) isotope signature; nitrogenase activity in nodules (acetylene reduction assay); and gene expression of a set of genes involved in nodule infection and N/C metabolism (qRT-PCR). Data were analysed using two-way ANOVA. Salt stress induced an enrichment in δ13C and δ15N, reflecting a negative impact of salt in the relative water content and N2 fixation, respectively. Furthermore, nitrogenase activity in nodules was insignificant already at 200 mM NaCl, consistent with the expression patterns of nifH as well as of plant genes involved in nodule induction and metabolism. The ability of C. glauca to thrive under highly saline environments is not dependent on the symbiosis with Frankia.

Morphological and molecular procedures were used to describe a new species of microsporidian that infects the muscles of the sub-opercular region and the caudal fins of the freshwater Aequidens plagiozonatus in Brazil. This microsporidian forms whitish xenomas containing variable number of spores, reaching up to ~0.4 mm in diameter. The mature spores, pyriformin shape, with slightly round ends, measured 3.4 ± 0.5 μm long and 1.9 ± 0.3 μm wide (n = 50) and showed characteristics typical of Microsporidia. The average thickness of the spore wall was 100 (96-108) nm (n = 50), and the spore wall was composed of two layers, a thin, electron-dense exospore and a thick electron-transparent endospore. The exospore was surrounded by a thin, irregular layer of granular material. The anchoring disc was mushroom-like, located in the apical region of the spore in an eccentric position relative to the spore axis, rendering bilateral asymmetry to the spore. The anterior part of the polar filament (PF) (manubrium) measured approximately 125 (122-128) nm thick (n = 30), and the angle of tilt between the anterior PF and the spore axis was ~45°; the posterior part was packed in 8-9 coils. Phylogenetic analysis showed a strongly supported clade containing family Spragueidae Weissenberg, 1976, family Tetramicridae Matthews and Matthews, 1980, Microsporidium sp. RBS1, and Kabatana spp. In conclusion, the available morphological, ultrastructural, and molecular data shows that this microsporidian is a new species belonging to group 4, classified as Potaspora aequidens n. sp. This is the second species described in the genus Potaspora.

A new species of Myxosporea, Henneguya aequidens sp. n. (Myxozoa: Myxobolidae), was described based on its ultrastructural features. This is a parasite of the freshwater fish Aequidens plagiozonatus, in the Peixe-boi River, Pará, Brazil. This parasite was found in the gills, in the form of whitish ellipsoid cysts with mature spores inside them. The average spore body was 15 ± 0.9 μm in length (n = 30) and 6 ± 0.8 μm in width (n = 30), and the tail measured 27 ± 0.5 μm in length (n = 15). The spores showed typical features of the genus Henneguya with two valves of equal size and two symmetrical polar capsules of 3 ± 0.3 μm in length and 2 ± 0.3 μm in width. Each polar capsule had a polar filament forming a helix from the apical region to the polar caps, with four to six turns. Based on the ultrastructural differences in morphology of these spores, the location of the parasite, and its host specificity, this parasite was described as a new species.

Herbaspirillum spp. has been described as bacteria that colonizes not only maize roots but also stems and leaves. This study aimed to access the growth-promoting effect of 21 strains of Herbaspirillum on maize plants. This study is composed by 12 strains of the H. seropedicae, 5 strains of the H. rubrisubalbicans and 4 strains of the H. frisingense. Bacterial selection was performed in two phases, consisting on planting the BRS4157 maize variety and hybrid SHS5050 in the greenhouse, with sterile and non-sterile substrate and in the field. After 40 days, the greenhouse plants were harvested and the dry matter accumulation of the aerial part and roots were measured. The best-performing strain was tested in field trials treated with 40 and 80 kg ha−1 of N fertilizer, parallel to the same treatments without inoculation. In this trial, the grain yield was evaluated as well as the contribution of biological nitrogen fixation (BNF), using the technique of natural abundance of 15 N. The results showed that H. seropedicae ZAE94 was the best strain under controlled conditions and its application as a field inoculant increased maize yield up to 34 %, depending on the plant genotype. The BNF quantification revealed that 37 % BNF-derived plant nitrogen in the hybrid SHS5050 inoculated with the H. seropedicae strain ZAE94. The difference in response to nitrogen as well as to inoculation depends on the selected plant genotype and the bacterial inoculant. H. seropedicae ZAE94 can promote plant growth and contribute biologically with fixed nitrogen in the maize hybrid SHS5050.

Nitrogen-fixing bacteria or diazotrophs have been isolated for many years using different formulations of N-free semi-solid media. However, the strategies used to isolate them, and the recipes of these media, are scattered through the published literature and in other sources that are more difficult to access and which are not always retrievable. Therefore, the aim of this work was to collate the various methods and recipes, and to provide a comprehensive methodological guide and their use by the scientific community working in the field of biological nitrogen fixation (BNF), particularly with non-leguminous plants. Procedures used for bacterial counting and identification either from rhizosphere soil or on the surface of, or within, plant tissues (to access “endophytic” bacteria) are presented in detail, including colony and cell morphologies. More importantly, appropriate recipes available for each N-free semi-solid culture medium that are used to count and isolate various diazotrophs are presented. It is recognized by those working in the field of BNF with non-legumes that the development of the N-free semi-solid medium has allowed a tremendous accumulation of knowledge on the ecology and physiology of their associated diazotrophs. At least 20 nitrogen-fixing species have been isolated and identified based on the enrichment method originally developed by Dobereiner, Day and collaborators in the 70’s. In spite of all the advances in molecular techniques used to detect bacteria, in most cases the initial isolation and identification of these diazotrophs still requires semi-solid media. The introduction of the N-free semi-solid medium opened new opportunities for those working in the area of BNF with non-legumes not only for elucidating the important role played by their associated microorganisms, but also because some of these bacteria that were isolated using semi-solid media are now being recommended as plant growth-promoting inoculants for sugarcane (Saccharum sp.), maize (Zea mays) and wheat (Triticum aestivum) in Brazil and other countries. Further progress in the field could be made by using a combination of culture-independent molecular community analyses, in situ activity assessments with probe-directed enrichment, and isolation of target strains using modified or standard semi-solid media.

Several ocular treatment options have been developed to overcome a broad range of ocular infections and corneal pathologies. Even though, commonly used ophthalmic formulations are only able to promote a short therapeutic effect, demanding a frequent dosing regimen. This study took advantage of dimethyl-β-cyclodextrin to overcome prednisolone low water solubility through complexes formation. These complexes were characterized by phase-solubility studies (Ks = 732; CE = 0.864), 1H-NMR, Differential Scanning Calorimetry and Fourier Transform Infrared Spectroscopy. Particle size distribution, prednisolone assay, rheology and osmolality were assessed to evaluate dimethyl-β-cyclodextrin and HPMC influence on the eye formulation main physicochemical properties. 1H-NMR studies showed a 1:1 molar ratio complexes’ stoichiometry; and the other physical characterisation methods (FTIR spectra and DSC thermograms) proved a successful interaction between prednisolone and dimethyl-β-cyclodextrin. Dimethyl-β-cyclodextrin promoted a statistical significative water solubility increase of drug and the particle size of all suspensions prepared presented a d90 lower than 90 μm. The presence of dimethyl-β-cyclodextrin did not change the pseudoplastic behaviour of this HPMC-based suspension, but a lower viscosity was obtained in the presence of the complexes. As the final formulation was hypotonic its osmolality was adjusted with NaCl. Overall, dimethyl-β-cyclodextrin:prednisolone complexation in the presence of hydrophilic polymer HPMC appears to be an advantageous approach for the ocular administration of this drug.
