Background Sugarcane hemicellulosic material is a compelling source of usually neglected xylose that could figure as feedstock to produce chemical building blocks of high economic value, such as xylitol. In this context, Saccharomyces cerevisiae strains typically used in the Brazilian bioethanol industry are a robust chassis for genetic engineering, given their robustness towards harsh operational conditions and outstanding fermentation performance. Nevertheless, there are no reports on the use of these strains for xylitol production using sugarcane hydrolysate. Results Potential single-guided RNA off-targets were analyzed in two preeminent industrial strains (PE-2 and SA-1), providing a database of 5′-NGG 20 nucleotide sequences and guidelines for the fast and cost-effective CRISPR editing of such strains. After genomic integration of a NADPH-preferring xylose reductase (XR), FMYX (SA-1 hoΔ::xyl1) and CENPKX (CEN.PK-122 hoΔ::xyl1) were tested in varying cultivation conditions for xylitol productivity to infer influence of the genetic background. Near-theoretical yields were achieved for all strains; however, the industrial consistently outperformed the laboratory strain. Batch fermentation of raw sugarcane straw hydrolysate with remaining solid particles represented a challenge for xylose metabolization, and 3.65 ± 0.16 g/L xylitol titer was achieved by FMYX. Finally, quantification of NADPH — cofactor implied in XR activity — revealed that FMYX has 33% more available cofactors than CENPKX. Conclusions Although widely used in several S. cerevisiae strains, this is the first report of CRISPR-Cas9 editing major yeast of the Brazilian bioethanol industry. Fermentative assays of xylose consumption revealed that NADPH availability is closely related to mutant strains’ performance. We also pioneer the use of sugarcane straw as a substrate for xylitol production. Finally, we demonstrate how industrial background SA-1 is a compelling chassis for the second-generation industry, given its inhibitor tolerance and better redox environment that may favor production of reduced sugars.

Moniliophthora perniciosa is a fungal pathogen and causal agent of the witches’ broom disease of cocoa, a threat to the chocolate industry and to the economic and social security in cocoa-planting countries. The membrane-bound enzyme alternative oxidase (MpAOX) is crucial for pathogen survival; however a lack of information on the biochemical properties of MpAOX hinders the development of novel fungicides. In this study, we purified and characterised recombinant MpAOX in dose-response assays with activators and inhibitors, followed by a kinetic characterization both in an aqueous environment and in physiologically-relevant proteoliposomes. We present structure-activity relationships of AOX inhibitors such as colletochlorin B and analogues which, aided by an MpAOX structural model, indicates key residues for protein-inhibitor interaction. We also discuss the importance of the correct hydrophobic environment for MpAOX enzymatic activity. We envisage that such results will guide the future development of AOX-targeting antifungal agents against M. perniciosa, an important outcome for the chocolate industry., Barsottini et al. characterize the alternative oxidase (MpAOX), which is crucial for the survival of Moniliophthora perniciosa, a fungal pathogen of cocoa. They identify key residues for the interactions between this enzyme and its inhibitors, guiding the future development of AOX-targeting antifungal agents that would benefit the chocolate industry.

The architecture, composition, and chemical properties of wood cell walls have a direct influence on the process that occurs prior to fermentation in second-generation biofuel production. The understanding of the construction patterns of cell wall types is the key to the new era of second-generation biofuels. Eucalyptus species are great candidates for this purpose since these species are among the fastest growing hardwood trees in the world and they have been improved for biomass production. We applied the glycome profiling and other combined techniques to study xylem cell walls of three economically important species (Eucalyptus globulus, Eucalyptus grandis, and Eucalyptus urophylla). Glycome profiling analyses revealed that species differ in the same key aspects of cell wall polymer linkages, with E. globulus and E. urophylla presenting contrasting phenotypes, and E. grandis with intermediate characteristics. E. urophylla is known for high recalcitrance, that is probably determined by the strong associations between lignin and cell wall polymers, and also lignin content. On the other hand, E. globulus cell wall polymers are loosely linked, so its cell wall can be easily deconstructed. We have shown in this work that the composition of cell walls differs in quantity and quality among the Eucalyptus species and such variations in composition influence the process of lignocellulosic feedstock assessment. However, the greatest influence relies on the amount and type of associations between cell wall polymers. A high yield of cellulose, from any biomass source, directly depends on the cell wall architecture.

Background The macaúba palm is a novel feedstock for oil production suitable for multiple uses, including as biodiesel and in the food and cosmetic industries. As an efficient alternative, the macaúba palm has limited genomic resources, particularly expressed sequence tag (EST) markers. We report a comprehensive set of validated EST-simple sequence repeat (SSR) markers by using transcriptome sequencing, its application in genetic diversity analysis and cross transferability in other palm trees with environmental and economic importance. Results In this study, a total of 418 EST-SSRs were identified to be unique for one transcript and region; 232 EST-SSRs were selected, with trinucleotide repeats being the most frequent motif, representing 380 (90.9%), followed by composited (4.5%), di- (3.6%), and hexanucleotides (3.6%). A total of 145 EST-SSRs (62.5%) were validated for consistent amplification in seventeen macaúba palm samples, and 100 were determined to be polymorphic with PIC values ranging from 0.25 to 0.77. Genetic diversity analysis was performed with the 20 most informative EST-SSR markers showing a distinct separation of the different groups of macaúba palm. Additionally, these 145 markers were transferred in six other palm species resulting in transferability rates of 99% (144) in Acrocomia intumescens, 98% (143) in Acrocomia totai, 80.7% (117 EST-EST) in African oil palm (Elaeis guineensis) and peach palm (Bactris gasipaes) samples, 70% (102) in the juçara palm (Euterpe edulis) and 71.7% (104) in the hat palm (Sabal causiarum). Analysis of genetic distance showed a high separation in accordance with geographic location, establishing distinct groups by genera. Conclusions The EST markers identified in our study are a valuable resource and provide a genomic tool for genetic mapping and further genetic studies, as well as evaluation of co-location between QTLs and functionally associated markers. Recently, a new Arabidopsis thaliana master regulator of plant cell wall biosynthesis was characterized. It was named SHINE transcription factor (SHINE TF). This work searched for homologous genes in Eucalyptus grandis genome draft. RNAseq data, phylogeny analysis and qRT-PCR experiments were performed to complement SHINE gene analysis. By similarity searches using A. thaliana SHINE genes, four sequences were identified in Eucalyptus. Two of them contain all conserved motifs and characteristic features of this family, being assumed as true SHINE TFs and named EgrSHN1 and EgrSHN2. The other two sequences contain an incomplete 'mm' motif and were not considered true SHINE TFs, being further referred as Egr33m and Egr40m. Expression analysis revealed that EgrSHN1 is more expressed in flowers than in leaves and immature xylem, and both EgrSHN1 and EgrSHN2 are absent from adult xylem RNAseq libraries. This expression profile is similar to A. thaliana orthologues. On the other hand, Egr33m and Egr40m expression was detected in adult xylems. The phylogenetic studies indicate that both EgrSHNs were originated by gene duplication events which, together with gene loss, are hypothesized as com- mon events in SHINE evolution. In conclusion, it is pos- sible that the overexpression of SHINE genes in Eucalyptus xylem can generate information about wood formation processes, allowing an effective increase in forest planta- tion productivity.

The yeast Dekkera bruxellensis possesses important physiological traits that enable it to grow in industrial environments as either spoiling yeast of wine production or a fermenting strain used for lambic beer, or fermenting yeast in the bioethanol production process. In this work, in silico analysis of the Dekkera genome database allowed the identification of two paralogous genes encoding for phenylpyruvate decarboxylase (DbARO10) that represents a unique trait among the hemiascomycetes. The molecular analysis of the theoretical protein confirmed its protein identity. Upon cultivation of the cell in medium containing phenylpyruvate, both increases in gene expression and in phenylpyruvate decarboxylase activity were observed. Both genes were differentially expressed depending on the culture condition and the type of metabolism, which indicated the difference in the biological function of their corresponding proteins. The importance of the duplicated DbARO10 genes in the D. bruxellensis genome was discussed and represents the first effort to understand the production of flavor by this yeast.

The large-fruited cranberry (Vaccinium macrocarpon Ait.) is a native North American fruit that is a rich source of dietary phytochemicals with demonstrated and potential benefits for human health. Cranberry is a perennial, self-fertile 2n = 2x = 24 diploid, with a haploid genome size of about 570 Mbp. Present commercial cultivars are only a few breeding and selection cycles removed from their wild progenitors. With an irreducible minimum of 2 years per generation, and significant space and time requirements for phenotypic selection of traits of horticultural interest, genetic enhancement of cranberry could be facilitated by marker-assisted selection (MAS); however, the necessary resources, such as transcript or genomic sequences, molecular genetic markers, and genetic linkage maps, are not yet available. We have begun to generate these resources, starting with next-generation [sequencing by oligonucleotide ligation and detection (SOLiD) mate-paired] sequencing of an inbred cranberry clone, assembling the reads, and developing microsatellite markers from the assembled sequence. Evaluation of the resulting cranberry genomic microsatellite primers has provided a test of the accuracy of the sequence assembly and supplied much-needed molecular markers for a genetic linkage map of cranberry. Mapping these markers will permit sequence scaffolds to be anchored on the genetic map.

One of the phytosanitary problems of coffee cultivation in Brazil is Coffee Leaf Scorch (CLS) disease, caused by the phytopathogenic bacterium Xylella fastidiosa. Due to the economic importance of coffee to Brazil and the losses caused by X. fastidiosa, a cDNA library (RX1) was constructed using infected coffee stems. This library is one of the 37 coffee EST libraries constructed using different organs and tissues and biological conditions (Coffee Genome Project-CafEST). The objective of this study was to identify genes potentially involved in defence processes in response to X. fastidiosa infection by in silico analysis of the transcripts from the RX1 library as well as compare the coffee ESTs to citrus Xylella-infected ESTs. Clustering analysis of the RX1 library grouped a total of 7,501 sequences into 3,248 contigs, 19 of which were not found in the other 36 libraries. Additionally, 119 contigs were considered differentially expressed in comparison with the other libraries and according to statistical criteria. The global analysis of these contigs showed several genes involved in dehydration and photosynthesis. A total of 2,235 singlets were also obtained in the RX1 library and several of these genes are classically involved in defence processes. The comparison to a Xylella-infected citrus EST library revealed several genes similarly modulated in both species, indicating common defence mechanisms in both host plants in response to X. fastidiosa. The results obtained showed that water deprivation and response to osmotic and oxidative stress were expressed in a similar way in both coffee and citrus libraries. This is the first study to propose a common mechanism shared by citrus and coffee plants in response to the same pathogen.

Chitin synthase (CHS) is a glucosyltransferase that converts UDP-N-acetylglucosamine into chitin, one of the main components of fungal cell wall. Class III chitin synthases act directly in the formation of the cell wall. They catalyze the conversion of the immediate precursor of chitin and are responsible for the majority of chitin synthesis in fungi. As such, they are highly specific molecular targets for drugs that can inhibit the growth and development of fungal pathogens. In this work, we have identified and characterized a chitin synthase gene of Moniliophthora perniciosa (Mopchs) by primer walking. The complete gene sequence is 3,443 bp, interrupted by 13 small introns, and comprises a cDNA with an ORF with 2,739 bp, whose terminal region was experimentally determined, encoding a protein with 913 aa that harbors all the motifs and domains typically found in class III chitin synthases. This is the first report on the characterization of a chitin synthase gene, its mature transcription product, and its putative protein in basidioma and secondary mycelium stages of M. perniciosa, a basidiomycotan fungus that causes witches' broom disease of cacao.

Oxalic acid has been shown as a virulence factor for some phytopathogenic fungi, removing calcium from pectin and favoring plant cell wall degradation. Recently, it was published that calcium oxalate accumulates in infected cacao tissues during the progression of Witches' Broom disease (WBD). In the present work we report that the hemibiotrophic basidiomycete Moniliophthora perniciosa, the causal agent of WBD, produces calcium oxalate crystals. These crystals were initially observed by polarized light microscopy of hyphae growing on a glass slide, apparently being secreted from the cells. The analysis was refined by Scanning electron microscopy and the compositon of the crystals was confirmed by energy-dispersive x-ray spectrometry. The production of oxalate by M. perniciosa was reinforced by the identification of a putative gene coding for oxaloacetate acetylhydrolase, which catalyzes the hydrolysis of oxaloacetate to oxalate and acetate. This gene was shown to be expressed in the biotrophic-like mycelia, which in planta occupy the intercellular middle-lamella space, a region filled with pectin. Taken together, our results suggest that oxalate production by M. perniciosa may play a role in the WBD pathogenesis mechanism.

Background The bioethanol production system used in Brazil is based on the fermentation of sucrose from sugarcane feedstock by highly adapted strains of the yeast Saccharomyces cerevisiae. Bacterial contaminants present in the distillery environment often produce yeast-bacteria cellular co-aggregation particles that resemble yeast-yeast cell adhesion (flocculation). The formation of such particles is undesirable because it slows the fermentation kinetics and reduces the overall bioethanol yield. Results In this study, we investigated the molecular physiology of one of the main S. cerevisiae strains used in Brazilian bioethanol production, PE-2, under two contrasting conditions: typical fermentation, when most yeast cells are in suspension, and co-aggregated fermentation. The transcriptional profile of PE-2 was assessed by RNA-seq during industrial scale fed-batch fermentation. Comparative analysis between the two conditions revealed transcriptional profiles that were differentiated primarily by a deep gene repression in the co-aggregated samples. The data also indicated that Lactobacillus fermentum was likely the main bacterial species responsible for cellular co-aggregation and for the high levels of organic acids detected in the samples. Conclusions Here, we report the high-resolution gene expression profiling of strain PE-2 during industrial-scale fermentations and the transcriptional reprograming observed under co-aggregation conditions. This dataset constitutes an important resource that can provide support for further development of this key yeast biocatalyst. Background Plant development is very plastic, being coupled to environmental cues. As sessile organisms, plants must be able to respond rapidly to environmental stresses such as changes in temperature and salinity, heavy metals and water deficit. Efficient stress response systems are prerequisites for plant survival and productivity [1]. Molecular chaperones (or Heat Shock Proteins – HSP) compose a ubiquitous class of proteins involved in cellular protein quality control (PQC) and homeostasis. They play a critical role in folding and degradation of polypeptides, and therefore, in maintenance and modulation of cellular pathways, which are dependent of function (correct folding) and availability (stability and degradation) of involved proteins, under normal and stress conditions [2]. Genetics and proteomics studies of wood formation have highlighted some chaperones up-regulated in xylem of Eucalyptus, Pinus and Populus species, stating that they may play an important role in cell wall formation and xylem development [3,4]. Different species of Eucalyptus are known for their superior performance in growth, wood quality and resistance to different types of stress [5]. Such characteristics are probably driven by distinct gene expression coordination in xylogenesis. Eucalyptus grandis is one of the most planted species in the world due to its rapid growth, wide adaptability and wood quality. Eucalyptus globulus wood has higher S/G ratio which provides high yields in cellulose extraction [6]. Lignin extraction consumes large quantities of chemicals and energy, and many efforts have been made to improve this process by modifying lignin content or composition in trees, in order to reduce lignin content or make it easier to extract. Results have been achieved by supplementation and genetic modification [7,8]. This study aims to identify chaperones possibly involved in wood formation and quality of wood for pulp and paper industries.

Background The flavonoids, naringenin-chalcone and narigenin, are intermediates in phenylpropanoid metabolism in plants, occupying the central position as primary intermediates in flavonoid biosynthesis and are synthesized by chalcone synthase (CHS) and chalcone isomerase (CHI) respectively.[1] It has been reported that supplementation of narigenin-chalcone and narigenin can inhibit the activity of 4CL in vitro, and suppress the growth and reduce lignin content in gramineous plants, while 4CL suppression affected plant phenotype and resulted on dwarfed trees on Pinus[2], and its down-regulation promoted enhanced growth phenotypes on transgenic aspens trees [3], also CHS expression controls flavonoid synthesis and reduced size phenotype on arabidopsis. [4] Eucalyptus is the main source of biomass for pulp and paper industries therefore it’s imperative to study the influence of flavonoid supplementation on Eucalyptus and what kind of overall impact it can have on plant development, especially wood formation and gene expression.

Background In Brazil, the forest industry accounts for 4,5% from the Gross Domestic Product and the country is the biggest Eucalyptus cellulose exporter. That’s really good news because Eucalyptus forests are a competitive and efficient alternative to convert carbon from the atmosphere in cellulose, an important source for paper and bioenergy production. The cellulose biosynthesis happens through the Cellulose Synthase Complex activity. This complex is composed by different Cellulose Synthase genes (CesA) that work together in a non redundant way [1]. It is also known that some of these isoforms act in the primary cell wall synthesis while others, in the secondary cell wall. In this last group there is the gene Eucalyptus Cellulose Synthase 3 (EgCesA3), the most expressed CesA gene during xylogenesis [2]. Besides, knockout experiments proved that the AtCesA7 (EgCesA3 ortholog in Arabidopsis thaliana) activity is essential for the xylem formation and for plant vertical growth [3]. In front of these evidences, the EgCesA3 gene had it expression pattern evaluated in leaf and xylem tissues among the three most economic important Eucalyptus species in Brazil: E. grandis, E. globulus andE. urophyla. As demonstrated in this work, the expression experiment provided enough information about the EgCesA3 function, that’s why this gene was chosen to be overexpressed in model plants (Arabidopsis thaliana and Nicotiana tabacum). It’s expected increased cellulose content in the transgenic plants xylem.

BackgroundThe hemibiotrophic fungusMoniliophthora perniciosais the causal agent of Witches' broom, a disease ofTheobroma cacao. The pathogen life cycle ends with the production of basidiocarps in dead tissues of the infected host. This structure generates millions of basidiospores that reinfect young tissues of the same or other plants. A deeper understanding of the mechanisms underlying the sexual phase of this fungus may help develop chemical, biological or genetic strategies to control the disease.ResultsMycelium was morphologically analyzed prior to emergence of basidiomata by stereomicroscopy, light microscopy and scanning electron microscopy. The morphological changes in the mycelium before fructification show a pattern similar to other members of the orderAgaricales. Changes and appearance of hyphae forming a surface layer by fusion were correlated with primordia emergence. The stages of hyphal nodules, aggregation, initial primordium and differentiated primordium were detected. The morphological analysis also allowed conclusions on morphogenetic aspects. To analyze the genes involved in basidiomata development, the expression of some selected EST genes from a non-normalized cDNA library, representative of the fruiting stageof M. perniciosa, was evaluated. A macroarray analysis was performed with 192 selected clones and hybridized with two distinct RNA pools extracted from mycelium in different phases of basidiomata formation. This analysis showed two groups of up and down-regulated genes in primordial phases of mycelia. Hydrophobin coding, glucose transporter, Rho-GEF, Rheb, extensin precursor and cytochrome p450 monooxygenase genes were grouped among the up-regulated. In the down-regulated group relevant genes clustered coding calmodulin, lanosterol 14 alpha demethylase and PIM1. In addition, 12 genes with more detailed expression profiles were analyzed by RT-qPCR. One aegerolysin gene had a peak of expression in mycelium with primordia and a second in basidiomata, confirming their distinctiveness. The number of transcripts of the gene for plerototolysin B increased in reddish-pink mycelium and indicated an activation of the initial basidiomata production even at this culturing stage. Expression of the glucose transporter gene increased in mycelium after the stress, coinciding with a decrease of adenylate cyclase gene transcription. This indicated that nutrient uptake can be an important signal to trigger fruiting in this fungus.ConclusionThe identification of genes with increased expression in this phase of the life cycle ofM. perniciosaopens up new possibilities of controlling fungus spread as well as of genetic studies of biological processes that lead to basidiomycete fruiting. This is the first comparative morphologic study of the early development bothin vivoandin vitroofM. perniciosabasidiomata and the first description of genes expressed at this stage of the fungal life cycle.
