The threespine stickleback (Gasterosteus aculeatus) is a small, mesopredatory fish that is widespread in coastal regions of the northern hemisphere. Although studied extensively as a model organism in evolutionary biology, behavioral ecology, genomics, and numerous related subfields, this research relies heavily on populations from the Pacific coastal regions of North America and Asia, and those of northern Europe. However, based on the morphology of some western Atlantic populations, the different ecological context, and the evolutionary history of the species, not all of the knowledge gained from Pacific and European lineages is likely to be fully transferrable to the populations of North America's East Coast. Nevertheless, work in eastern Canada does suggest high levels of intraspecific phenotypic diversity and local adaptation, though much of this diversity may be under threat from climate change, altered land use patterns, and introduced species. These factors warrant a research program focused on broad sampling of previously identified populations, identifying previously undocumented populations, determining whether there are unique genetic mechanisms underlying the unusual trait combinations present in the region, and exploring novel community interactions. Such a research program would facilitate future studies in ecology, conservation, and evolution by documenting phenotypic changes and establish baselines for future work. Because the work on nearshore marine threespine stickleback populations is sparse in the western Atlantic, I focus here on freshwater populations—with the exception of a brief discussion of the "white" stickleback populations of Nova Scotia—but this is not to suggest that nearshore marine populations are not phenotypically diverse. Modern "molecular genetic (MG) phylogenies" of the plague microbe Yersinia pestis, built on models of neutral evolution using statistical methods of phylogenetic analysis, contradict numerous obvious environmental (ECO) patterns and are not consistent with the concept of adaptatiogenesis. The reason for the discrepancy between MG and ECO phylogenies is seen in the underestimation by the MG approach of parallelisms in the processes of speciation and intraspecific diversification of the plague microbe. ECO methods showed the parallel tritope (almost) simultaneous speciation of three primary genovariants (populations, subspecies) Y. pestis 2.ANT3, 3.ANT2, and 4.ANT1 in three geographical populations of the Mongolian marmot (Marmota sibirica), which in the MG approach is mistaken for polytomy ("Big Bang"), caused by unknown natural phenomena on the eve of the first pandemic (Justinian's plague, 6th–8th centuries AD). The discrepancy between the MG and ECO interpretations of the evolution of intraspecifically-derived phylogenetic subbranches 0.PE and 2.MED is also associated with parallel evolutionary processes in independent lines, based on genovariants 2.ANT3, 3.ANT2, and 4.ANT1. The independence of these phylogenetic lines and parallelisms of sub-branches 0.PE and 2.MED associated with them are not taken into account in the MG approach. Fish diversification into sympatric ecomorph pairs demonstrates a striking parallelism across a number of taxa in numerous lakes. However, there is a dearth of information on environmental conditions, which may orchestrate divergence processes across generations. Here we explore whether the environmental factors affecting food and reproductive niche distinctions could trigger the divergence of the lacustrine-riverine fish species into two morphs based on kokanee Oncorhynchus nerka of the Lake Kronotskoe. We reveal drastic differences in temperature on the tributary reproduction sites affecting the early ontogeny timing and disrupting the time of lakeward migration of the morphs. The juveniles of the benthivorous morph run into the lake in spring during the food abundance peak on the slope, while the planktivorous kokanee migrates to the lake in the summer when the pelagic zone abounds with zooplankton. The dynamics of this food niches is determined by water temperature dynamics and may be stable for long periods of time, thus making each morph adapting to similar condition throughout generations. We suggest that the pelagic-benthic divergence could be explained by the factors, which are extrinsic for fish, making our results applicable for numerous cases of this microevolutionary pathway all over the Holarctic. Metamodels play a crucial role in any model-based application. They underpin the definition of models and tools, and the development of model management operations, including model transformations and analysis. Like any software artifacts, metamodels are subject to evolution to improve their quality or implement unforeseen requirements. Metamodels can be defined in terms of existing ones to increase the separation of concerns and foster reuse. However, the induced coupling can give additional evolution complexity, and dedicated support is needed to avoid breaking metamodels defined in terms of those being changed. This paper presents a tool-supported approach that can automatically analyze the available metamodels and alert modelers in case of change operations that can give place to invalid situations like dangling references. We compare the microscopic anatomy of the mouthparts of representative species of Solifugae, Pseudoscorpiones and Parasitiformes (Acari). Specifically, we focus on the epistome, the labrum, the lateral lips (= endites of the pedipalpal coxae) and the musculature of the pharyngeal suction pump. We provide evidence that the labrum is reduced in Solifugae, but present and functional in Pseudoscorpiones and Acari. The epistome constitutes the entire dorsal face of the rostrosoma in Solifugae, but is internalized into the prosoma in Pseudoscorpiones. In Acari, the epistome shows an ancestral morphology, probably close to the ground pattern of chelicerates. The lateral lips of Solifugae contribute to the ventral face of the rostrosoma and the two lips of the mouth opening. In Solifugae, the ventral rostrosoma also includes a sclerite that might derive from a tritosternum. In Pseudoscorpiones, the lateral lips remain independent of the rostrosoma, they interlock ventral to the rostrosoma forming a perioral space. Here, the rostrosoma has an unpaired ventral lip of unresolved morphological origin, which is, however, clearly distinct from the lateral lips of Solifugae. The pharyngeal suction pump differs in all three clades in attachment, number of muscles and origin of muscles. We interpret the data as evidence for independent, parallel evolution of elements of the ground pattern of the (eu)chelicerate mouth parts. Based on the morphological elements of a common euchelicerate ground plan, the rostrosoma evolved independently in the three clades. Mammals have evolved different tooth phenotypes that are hypothesized to be associated with feeding habits. However, the genetic basis for the linkage has not been well explored. In this study, we investigated 13 tooth-related genes, including seven enamel-related genes (AMELX, AMBN, ENAM, AMTN, ODAM, KLK4 and MMP20) and six dentin-related genes (DSPP, COL1A1, DMP1, IBSP, MEPE and SPP1), from 63 mammals to determine their evolutionary history. Our results showed that different evolutionary histories have evolved among divergent feeding habits in mammals. There was stronger positive selection for eight genes (ENAM, AMTN, ODAM, KLK4, DSPP, DMP1, COL1A1, MEPE) in herbivore lineages. In addition, AMELX, AMBN, ENAM, AMTN, MMP20 and COL1A1 underwent accelerated evolution in herbivores. While relatively strong positive selection was detected in IBSP, SPP1, and DSPP, accelerated evolution was only detected for MEPE and SPP1 genes among the carnivorous lineages. We found positive selection on AMBN and ENAM genes for omnivorous primates in the catarrhini clade. Interestingly, a significantly positive association between the evolutionary rate of ENAM, ODAM, KLK4, MMP20 and the average enamel thickness was found in primates. Additionally, we found molecular convergence in some amino acid sites of tooth-related genes among the lineages whose feeding habit are similar. The positive selection of related genes might promote the formation and bio-mineralization of tooth enamel and dentin, which would make the tooth structure stronger. Our results revealed that mammalian tooth-related genes have experienced variable evolutionary histories, which provide some new insights into the molecular basis of dietary adaptation in mammals. Whether novel traits involved in animal communication are favored or not by social selection depends on how receivers respond to them. If alternative traits arise at different locations or the same traits are perceived differently, then populations may diverge even when occupying similar environments. Aggressiveness towards bearers of novel versus familiar traits is informative about how male-male competition may drive phenotypic evolution, yet few studies have tested the function of signaling traits in social selection across populations. We assessed the role of a black pectoral band during territorial contests in two allopatric species of Neotropical passerine birds in the genus Arremon either having or lacking this plumage trait. Field experiments using taxidermic mounts and playback of conspecific songs revealed that males of both species were equally aggressive towards phenotypes bearing or lacking a pectoral band. Although evaluating physiological and social costs of bearing alternative traits and assessing female preferences is required to further examine the roles of social and sexual mechanisms in the evolution of plumage and geographic variation, our results indicate that social selection via male-male interactions is an unlikely driver of phenotypic divergence among populations of Arremon. Significance: Social selection via intrasexual competition for resources may drive phenotypic divergence and population differentation in animals, but few studies have tested predictions of this hypothesis by examining how alternative traits varying geographically are perceived in contexts of male-male competition. We assessed the behavioral response of territorial males in two species of Neotropical songbirds to taxidermic mounts having or lacking a black pectoral band, a geographically variable plumage trait. Irrespective of their own phenotype, males of both species were similarly aggressive to potential intruders bearing or lacking the pectoral band. In contrast with work suggesting male-male interactions may mediate trait evolution, our results indicate that pectoral bands in this system are unlikely targets of social selection via contests in which males compete for territories, and call for studies assessing long-term costs of bearing alternative traits or female choice as selective forces driving phenotypic evolution. The Neotropical region is highly diverse in fresh water teleost fishes and extends through vast regions of South America. The genus Astyanax comprises small fish found in the tributaries and ditches of the great Brazilian basins, such as the Paraná and São Francisco Rivers. This group has been ostensibly studied from a chromosomal and molecular point of view but is still involved in problems of phylogenetic location, justifying its position incertae sedis, while having a wide diversity of forms and habitats. Our study counted on the analysis of body shape variations in seven species of the genus Astyanax and in the bimaculatus, fasciatus, and scabripinnis complexes using geometric morphometrics. We obtained images of individuals from different localities in the Paraná and São Francisco River basins, delineated two-dimensional anatomical landmarks that we then subjected to the generalized Procrustes analysis, and subsequent ordination by principal component analysis and canonical variate analysis. The results showed variation between two large groups, related mainly to variations in body height, indicating the probable existence of different evolutionarily significant units morphologically shaped by the pressure of the environment with what may be incipient speciation. A new nemacheilid loach, Lefua tokaiensis sp. nov., is described from the small mountain streams in the Tokai region, central Honshu, Japan. Lefua tokaiensis is distinguished from all other species of Lefua by the following combination of characters: eyes located dorsally on the head, presence of a narrow conspicuous longitudinal mark between the base of the outer rostral barbel and the eye, absence of a rhomboid or triangular dark blotches on the middle of the caudal fin base, absence of a black longitudinal stripe on both body sides in mature males, absence of dusky cross bars on the dorsal area of the body, absence of a dusky bar beside the dorsal fin base, typical presence of small dark spots on the dorsal and caudal fins, presence of the obscure dark band in skin of the caudal fin base, caudal fin slightly squared off at the apex, and modally four hypurals. The Crenicichla mandelburgeri species complex from the Middle Paraná basin is a diverse group of cichlid species and contains all known ecomorphs found within the entire genus Crenicichla. Here, we study the phylogenetic relationships within the C. mandelburgeri species complex using ddRAD sequencing with focus on its two candidate species flocks endemic to the Iguazú and Urugua-í Rivers, and on two putative sympatric species in the Piray Guazú River. These species flocks include four and three syntopic species, respectively, which are strongly adapted to different trophic niches and include derived ecomorphs of Crenicichla (molluscivores, a periphyton grazer, and a crevice-feeding thick-lipped invertivore). Our phylogenomic analyses strongly support monophyly and rapid diversification of the Iguazú species flock, but reveal more complex evolutionary histories in the Urugua-í and Piray Guazú tributaries. Most species in the Middle Paraná, including one species in the Urugua-í and both species in the Piray Guazú show cytonuclear discordance, and in both of these tributaries, we also found hybridization in one of the resident species. Population-level analyses reveal complete isolation of the Iguazú species and coupled with their dramatic ecological diversity, this radiation exemplifies characteristics of a species flock that arose via ecological speciation. We describe a new cliff-dwelling species within Sonchus (Asteraceae): Sonchus boulosii and analyze its systematic position and evolutionary significance; in addition, we provide a key to the species of Sonchus in Morocco. Both morphological and ecological characteristics suggest a close relationship of S. boulosii with taxa of section Pustulati. However, ITS nrDNA and cpDNA matK markers indicate its uncertain position within the genus, but clear genetic differentiation from the remaining major clades. ITS phylogenetic trees show that likely evolutionary shifts to rocky habitat took place at least five times within genus Sonchus and that sect. Pustulati and S. boulosii clades have a clearly independent evolutionary origin. We postulate that the strong resemblance of S. boulosii to other rocky species reflects a phenomenon of homoplasy, probably driven by parallel evolutionary adaptations to the severe ecological constraints of its cliff face habitat. Therefore, a new section is also described, which includes S. boulosii as its sole representative: section Pulvinati. According to phylogenetic trees, the new clade may share its common ancestor with the clade comprising sections Maritimi and Arvenses, from which it is widely divergent in morphology and ecology, with the exception of Sonchus novae-zelandiae. However, the latter is a derived taxon, with high level of polyploidy unlike S. boulosii that shows 2n = 18, basal chromosome number of the genus. Since sections Pulvinati and Pustulati seem to be quite old in Sonchus, we also hypothesize that some similarities, such as fruit morphology, may reflect the persistence of some primitive characteristics. Although insertion sequence (IS) elements are generally considered genomic parasites, they can mediate adaptive genetic changes in bacterial genomes. We discovered that among 12 laboratory-evolved Escherichia coli populations, three had experienced at least six different IS 1-mediated deletions of flagellar genes. These deletions all involved the master flagellar regulator flhDC, and as such completely incapacitate motility. Two lines of evidence strongly suggest that these deletions were adaptive in our evolution experiment: (1) parallel evolution in three independent populations is highly unlikely just by chance, and (2) one of these deletion mutations swept to fixation within ~1000 generations, which is over two million times faster than expected if this deletion was instead selectively neutral and thus evolving by genetic drift. Because flagella are energetically expensive to synthesize and operate, we suspect that debilitating their construction conferred a fitness advantage in our well-stirred evolution experiment. Lake Tanganyika has undergone substantial climate-driven lake level fluctuations that have repeatedly changed the distribution and extent of habitat for endemic fishes. Here we consider whether patterns of population genetic structure and phenotypic divergence within the cichlid fish Telmatochromis temporalis have been affected by changing lake levels. The species has a large-bodied rock-living ecomorph and a small-bodied shell-living ecomorph, and both are found in close proximity in littoral habitats. Using mtDNA sequences we found that geographically distant (>50 km) populations within the southern lake region diverged approximately 130,000-230,000 years ago, suggesting that the regional genetic structure persisted through a low stand of over 400 m ~106,000 years ago that ended with a rise to present levels ~100,000 years ago. We also found signatures of large population expansions since this rise across the study region, suggesting that the populations positively responded to new habitat as lake levels rose to present levels. Finally, we found that geographically adjacent (<10 km) ecomorphs exhibit both significant genetic differentiation and signatures of gene flow after the lake level rise. The results suggest that local ecomorph divergence progressed with gene flow after the last major rise in lake level ~100,000, potentially facilitated by new ecological opportunities. A markless form of the red-spotted masu salmon Oncorhynchus masou ishikawae (iwame) co-exists with the normal color form (amago) in several mountain streams in south-west Japan. In a headwater stream of the Ôno River, Kyushu, amago has recently disappeared from the upper reach above a natural waterfall barrier, and only iwame has survived in this area. In addition, a unique gradual distribution of the two forms has been developed below the waterfall, where the frequency of iwame increases with elevation. To explore the evolutionary process of iwame in this river, the population structure and phylogenetic relationships among subspecies of O. masou were investigated through AFLP and mtDNA analyses. Bayesian admixture analysis revealed two distinct subpopulations within the Ôno River, although both shared a single mtDNA haplotype. All iwame above the waterfall, as well as 87.5 % of iwame below the waterfall, were estimated to have pure ancestry from one subpopulation with extremely low genetic diversity, suggesting that genetic drift could account for the fixation of the markless phenotypes (i.e., disappearance of amago) in this subpopulation. The remaining iwame and most amago below the waterfall showed admixture with another subpopulation. Gene flow from an adjacent branch stream occupied only by amago into the lower part of the lower reach below the waterfall may contribute to the maintenance of the gradual distribution of the two forms. Phylogenetic analysis based on AFLP data revealed that iwame were independently derived from amago in different river systems (i.e., polyphyletic). The degree of concordance between patterns of divergence in genetic and morphological characters provides insight into the process of evolutionary diversification. We analyzed species-wide morphological variation in a broadly distributed species of small mammal, the bushy-tailed woodrat ( Neotoma cinerea), for comparison against a recently developed mitochondrial phylogeny. We focused our analyses on patterns of qualitative and quantitative craniodental morphological variation throughout the distribution of this taxon. We found strong concordance between the morphology of one prominent craniodental feature (sphenopalatine vacuity) and the major mitochondrial lineages, but only minimal differentiation in overall morphometric variation between these clades. Further, in contrast to the largely east-west subdivision of mitochondrial and sphenopalatine vacuity variation, cluster analyses of morphometric variation revealed a north-south morphological subdivision irrespective of mitochondrial clade. Our combined character sets are best explained by a deep history of evolutionary divergence within this taxon accompanied or followed by broad-scale convergent or parallel evolution. Herbivorous insects may evolve convergent behaviors when independent adoption of a shared novel host plant places populations in environmental conditions that diverge from the ancestral state. We investigated the behavioral consequences of adopting Plantago lanceolata, an exotic species to North America, in populations of Euphydryas p. phaeton and Euphydryas editha taylori, on the east and west coasts of North America. Activity budgets and short-term movements suggested that innate species tendencies exert a greater impact on behavior than adoption of the same exotic host plant. However, female E. phaeton from a Plantago-dependent population spent more time inspecting host plants than females from a population dependent on the native host plant, Chelone glabra. Both checkerspot species had similar diffusion coefficients ( D) regardless of host plant association. But, E. e. taylori step-lengths appeared bimodal and power law distributed while E. phaeton step-lengths were unimodal and best fit by an exponential distribution. We attribute this bimodal step-length distribution to the persistent harassment of courting males which induces a 'long-distance' evasive flight in otherwise sedentary E. e. taylori females. In contrast, the longer distance step-lengths of E. phaeton were associated with the inspection of oviposition plants. These two checkerspot species appear to move greater distances across the reproductive landscape with contrasting motivational states that could lead to either intimate mapping ( E. phaeton) or coarse mapping ( E. e. taylori) of host resources. We present a molecular phylogenetic study of the lichen genus Sticta focusing on Colombia, using the ITS fungal barcoding gene for a total of 370 ingroup OTUs, with 322 newly generated sequences. The topology resulting from a maximum likelihood approach does not support current species concepts in Sticta, which use a morphological concept, but in contrast shows that similar morphodemes evolved multiple times independently within the genus. As a consequence, currently applied names such as S. fuliginosa and S. weigelii comprise numerous (up to more than 20) unrelated species-level lineages, which can be distinguished also phenotypically using previously unrecognized characters such as lobe configuration, lobe surface structure, tomentum type, and anatomy of the basal membrane of the cyphellae. We conclude that the genus Sticta contains about four to five times the number of species currently recognized. In Colombia alone, approximately 150 species of Sticta are present. Natural populations often vary in their degree of ecological, morphological and genetic divergence. This variation can be arranged along an ecological speciation continuum of increasingly discrete variation, with high inter-individual variation at one end and well defined species in the other. In postglacial fishes, evolutionary divergence has commonly resulted in the co-occurrence of a pelagic and a benthic specialist. We studied three replicate lakes supporting sympatric pelagic and benthic European whitefish ( Coregonus lavaretus (L.)) morphs in search for early signs of possible further divergence into more specialized niches. Using stomach content data (recent diet) and stable isotope analyses (time-integrated measure of trophic niche use), we observed a split in the trophic niche within the benthic whitefish morph, with individuals specializing on either littoral or profundal resources. This divergence in resource use was accompanied by small but significant differences in an adaptive morphological trait (gill raker number) and significant genetic differences between fish exploiting littoral and profundal habitats and foraging resources. The same pattern of parallel divergence was found in all three lakes, suggesting similar natural selection pressures driving and/or maintaining the divergence. The two levels of divergence (a clear and robust benthic - pelagic and a more subtle littoral - profundal divergence) observed in this study apparently represent different stages in the process of ecological speciation. The visual system plays a role in nearly every aspect of an organism's life history, and there is a direct link between visual pigment phenotypes and opsin genotypes. In previous studies of African cichlid fishes, we found evidence for positive selection among some opsins, with sequence variation greatest for opsins producing the shortest and longest wavelength visual pigments. In this study, we examined opsin evolution in the closely related damselfish family (Pomacentridae), a group of reef fishes that are distributed widely and have a documented fossil record of at least 50 million years (MY). We found increased functional variation in the protein sequences of opsins at the short- and long-wavelength ends of the visual spectrum, in agreement with the African cichlids, despite an order of magnitude difference in the ages of the two radiations. We also reconstructed amino acid substitutions across opsin tuning sites. These reconstructions indicated multiple instances of parallel evolution, at least one definitive case of convergent evolution, and one evolutionary reversal. Our findings show that the amino acids at spectral tuning sites are labile evolutionarily, and that the same codons evolve repeatedly. These findings emphasize that the aquatic light environment can shape opsin sequence evolution. A new relatively large duck, Chenoanas deserta gen. et sp. nov. from the Middle Miocene of the Sharga locality, which is morphologically intermediate between the extant genera Chenonetta and Tachyeres, is described. The diversity of Early and Middle Miocene ducks is discussed. It is noted that some Middle Miocene duck remains are incorrectly referred to the genus Mionetta. The distribution of morphological characters of the humerus in Neogene and extant ducks shows that the present day diversity of ducks apparently results from extinction of some taxa which were formed in the Oligocene-Early Miocene. The distribution of morphological characters in the evolution of diving ducks is evidence that not only the formation of different morphotypes but also so-called 'evolutionary maturation' of taxa also explains the modern diversity. Plants of the garden pea Pisum sativum an annual Papilionaceae species which have a mutation in the COCHLEATA ( COCH) gene bear compound stipules of leaf morphology and secondary inflorescences in which flowers are borne in axils of bracteoles on an inflorescence stem. In the wild-type P. sativum stipules are simple foliaceous and flowers are non-bracteolated. Mutants of the coch phenotype are not known in any other plant species. The COCH gene of P. sativum is not yet sequenced. Therefore whether or not the COCH gene is present in species other than P. sativum remains unknown. Based on the principle of parallel evolution, it is thought that there may be leguminous species that possess the coch phenotype. In search of coch species, the Leguminosae flora of Delhi was surveyed for species that demonstrate compound stipules and bracteolated inflorescences. Out of 124 reported in the Leguminosae flora of Delhi, only the perennial Caesalpinioideae tree species Delonix regia and the shrubby vine species Caesalpinia bonduc were observed to have features of the coch mutants of P. sativum. Since the traits of simple foliaceous stipules and bracteoleless secondary inflorescences of wild-type P. sativum are common to many species among more than 19,400 species of family Leguminosae, it is hypothesized that the COCH gene may be as common as the ubiquitously present LEAFY gene (orthologue of UNIFOLIATA gene of P. sativum) in angiosperms. The occurrence of fungicide resistance in Mycosphaerella graminicola populations from Tunisia was investigated by examining mutations known to be associated with strobilurin and azole resistance. Few mutations associated with fungicide resistance were detected. No evidence for strobilurin resistance was found among 357 Tunisian isolates and only two among 80 sequenced isolates carried mutations associated with azole resistance. A network analysis suggested that these mutations emerged independently from mutations found in previously described European populations. The population genetic structure of M. graminicola in Tunisia was analyzed using variation at 11 microsatellite loci. Populations in Tunisia were characterized by high gene and genotype diversity. All populations were in gametic equilibrium and mating type proportions did not deviate from the 1:1 ratio expected under random mating, consistent with regular cycles of sexual reproduction. In combination with a high degree of gene flow among sampling sites, M. graminicola must be considered a pathogens with high evolutionary potential. Many species with restricted gene flow repeatedly respond similarly to local selection pressures. To fully understand the genetic mechanisms behind this process, the phylogeographic history of the species (inferred from neutral markers) as well as the loci under selection need to be known. Here we sequenced an intron in the arginine kinase gene (Ark), which shows strong clinal variation between two locally adapted ecotypes of the flat periwinkle, Littorina fabalis. The 'small-sheltered' ecotype was almost fixed for one haplotype, H1, in populations on both sides of the North Sea, unlike the 'large-moderately exposed ecotype', which segregated for ten different haplotypes. This contrasts with neutral markers, where the two ecotypes are equally variable. H1 could have been driven to high frequency in an ancestral population and then repeatedly spread to sheltered habitats due to local selection pressures with the colonization of both sides of the North Sea, after the last glacial maximum (∼18 000 years ago). An alternative explanation is that a positively selected mutation, in or linked to Ark, arose after the range expansion and secondarily spread through sheltered populations throughout the distribution range, causing this ecotype to evolve in a concerted fashion. In this study I have examined the patterns of morphological and genetic differentiation between two species of the Andean genus Schizanthus that differ in their pollination and mating systems. Schizanthus hookeri has a bee pollination syndrome and is strongly dependent on pollinators for seed set. In contrast, S. grahamii has a hummingbird pollination syndrome and exhibits late autonomous selfing. Southern populations of the latter species have red flowers (reddish morph), while northern populations have yellow (yellowish morph) or pink flowers (pinkish morph). I used two noncoding chloroplast DNA (cpDNA) regions to investigate the genetic affinities between S. hookeri and the three morphs of S. grahamii. I also performed intra- and interspecific crosses to assess whether gene flow between species was possible. Phylogenetic analyses supported the existence of two differentiated clades that did not match currently accepted taxonomic classification. Accordingly, genetic distance did not correlate significantly with morphological distance. No fruits were produced from interspecific crosses, and there were no individuals with intermediate morphology that could indicate current and frequent hybridization events between species. I propose that the discordance between cpDNA data and conventional taxonomy could be explained by parallel evolution, or alternatively, by a very sporadic hybridization. [ABSTRACT FROM AUTHOR]

In most Chilopoda, the walking legs end in a single-tip claw usually accompanied by short accessory spines. Instead, in all species of three small and only distantly related geophilomorph taxa ( Diphyonyx, Neogeophilidae, Eucratonyx), the claws of an anterior set of leg pairs are unusually pincer-like. By integrating different microscopic techniques, including confocal laser scanning microscopy, we found that these modified claws are very similar in form, internal structure, and pattern of variation in shape along the trunk in all three taxa: the claws are distinctly swollen and bent, provided with peculiar bulges, and flanked by a conspicuous additional branch, either cylindrical or flattened, which overreaches the tip of the claw; instead, the internal cuticular features are not modified with respect to the condition in the other centipedes, claiming against the possibility of controlled abduction/adduction between claw and branch. Irrespective of the total number of leg pairs (63-129), the claws change gradually from pincer-like to usual shape invariantly in the range spanning between the 34 and the 45% of the total number of leg pairs. Despite these similarities, pincer-like claws originated independently in the three taxa, and by way of fundamentally different changes, either by the dramatic modification of the already existent anterior accessory spine ( Diphyonyx, Neogeophilidae) or by the production of a novel cuticular projection ( Eucratonyx). Moreover, their shared pattern of variation along the body was most probably constrained by already operating developmental processes controlling the longitudinal patterning of the trunk. 29 quantitative and 18 qualitative skull characters were studied in the African large barbs ( Barbus intermedius complex) from Lake Tana (Ethiopia). Based on results of principle components analysis phenetic relationships of 12 morphotypes were assessed. External features diagnostic of the morphotypes were found in individuals substantially different in the skull characters. The obtained data along with the data on morphological diversity of large barbs from Ethiopia beyond the Lake Tana basin suggest origination of the Lake Tana complex of forms from a complex of forms that existed in the upper reaches of the Blue Nile before the lake came into being, and the extant morphotypes of the Lake Tana barbs originated from three or four forms that composed the ancestral riverine local complex. Regulatory sequences, protein active sites, and gene networks contain evolutionarily conservative modules, which define possibility spaces, which restrict variability and canalize evolution. This provides a new insight into Vavilov's law of homologous series and other cases of parallel evolution. These modules are self-sustained due to duplications and convergent molecular evolution. At the same time, protecting some mutations from the effect of natural selection, the modules facilitate accumulation of mutations in the quasineutral mode and, thereby, promote further evolution, making it unique. In animals, the innate immune system is the first line of defense against invading microorganisms, and the pattern-recognition receptors (PRRs) are the key components of this system, detecting microbial invasion and initiating innate immune defenses. Two families of PRRs, the intracellular NOD-like receptors (NLRs) and the transmembrane Toll-like receptors (TLRs), are of particular interest because of their roles in a number of diseases. Understanding the evolutionary history of these families and their pattern of evolutionary changes may lead to new insights into the functioning of this critical system. We found that the evolution of both NLR and TLR families included massive species-specific expansions and domain shuffling in various lineages, which resulted in the same domain architectures evolving independently within different lineages in a process that fits the definition of parallel evolution. This observation illustrates both the dynamics of the innate immune system and the effects of “combinatorially constrained” evolution, where existence of the limited numbers of functionally relevant domains constrains the choices of domain architectures for new members in the family, resulting in the emergence of independently evolved proteins with identical domain architectures, often mistaken for orthologs. Did the diversity of lens-containing eyes evolve from one ancestral eye (monophyletic evolution) or from multiple, independently derived eyes (polyphyletic evolution)? Monophyletic evolution would make diverse eyes homologous (inherited similarities from a common ancestor); polyphyletic evolution would make eyes homoplasious (independently acquired similarities). Historically, anatomical and developmental differences among eyes of different species favored homoplasy; however, recent molecular data indicating that all eyes employ a similar cascade of transcription factors (proteins regulating gene expression) for development have suggested homology. Comparative studies on invertebrates and vertebrates suggest that the use of common networks of developmental transcription factors may be due to parallel evolution, a form of homoplasy by independent recruitments of similar genes and transcriptional networks. Remarkably, the photoreceptors of lens-containing jellyfish eyes have ciliary photoreceptors, like vertebrate photoreceptors, and apparently employ a vertebrate phototransduction system (linked biochemical processes converting light into nervous electrical impulse), consistent with parallel evolution between jellyfish and vertebrate eyes. Finally, the major proteins conferring the lens optical properties—the crystallins—were recruited by a gene-sharing process (the addition of a new gene function without loss of the original function) from various stress proteins and common metabolic enzymes in different species by convergent mutations (derived independently, not related by common ancestry) in their promoters (gene regulatory sequences) leading to high lens expression. For over 100 years, molluscan eyes have been used as an example of convergent evolution and, more recently, as a textbook example of stepwise evolution of a complex lens eye via natural selection. Yet, little is known about the underlying mechanisms that create the eye and generate different morphologies. Assessing molluscan eye diversity and understanding how this diversity came about will be important to developing meaningful interpretations of evolutionary processes. This paper provides an introduction to the myriad of eye types found in molluscs, focusing on some of the more unusual structures. We discuss how molluscan eyes can be applied to the study of evolution by examining patterns of convergent and parallel evolution and provide several examples, including the putative convergence of the camera-type eyes of cephalopods and vertebrates. Some aspects of microsatellite evolution, such as the role of base substitutions, are far from being fully understood. To examine the significance of base substitutions underlying the evolution of microsatellites we explored the nature and the distribution of interruptions in dinucleotide repeats from the human genome. The frequencies that we inferred in the repetitive sequences were statistically different from the frequencies observed in other noncoding sequences. Additionally, we detected that the interruptions tended to be towards the ends of the microsatellites and 5′-3′ asymmetry. In all the estimates nucleotides forming the same repetitive motif seem to be affected by different base substitution rates in AC and AG. This tendency itself could generate patterning and similarity in flanking sequences and reconcile these phenomena with the high mutation rate found in flanking sequences without invoking convergent evolution. Nevertheless, our data suggest that there is a regional bias in the substitution pattern of microsatellites. The accumulation of random substitutions alone cannot explain the heterogeneity and the asymmetry of interruptions found in this study or the relative frequency of different compound microsatellites in the human genome. A new strategy is demonstrated that simultaneously enhances sensitivity and resolution in three- or higher-dimensional heteronuclear multiple quantum NMR experiments. The approach, referred to as mixed-time parallel evolution (MT-PARE), utilizes evolution of chemical shifts of the spins participating in the multiple quantum coherence in parallel, thereby reducing signal losses relative to sequential evolution. The signal in a given PARE dimension, t 1, is of a non-decaying constant-time nature for a duration that depends on the length of t 2, and vice versa, prior to the onset of conventional exponential decay. Line shape simulations for the 1H–15N PARE indicate that this strategy significantly enhances both sensitivity and resolution in the indirect 1H dimension, and that the unusual signal decay profile results in acceptable line shapes. Incorporation of the MT-PARE approach into a 3D HMQC-NOESY experiment for measurement of HN–HN NOEs in KcsA in SDS micelles at 50°C was found to increase the experimental sensitivity by a factor of 1.7±0.3 with a concomitant resolution increase in the indirectly detected 1H dimension. The method is also demonstrated for a situation in which homonuclear 13C–13C decoupling is required while measuring weak H3′–2′OH NOEs in an RNA oligomer. [ABSTRACT FROM AUTHOR]

Loss of ancestral gene families has played an important role in genomic specialization in animals. An examination of the pattern of gene family loss in completely sequenced animal genomes revealed that the same gene families have been lost independently in different lineages to a far greater extent than expected if gene loss occurred at random. This result implies that certain ancestral gene families-and thus the biological functions they encode-have been more expendable than others over the radiation of the animal phyla. The genus Veronica s. lat. comprises about 450 species (including about 180 species from the southern hemisphere Hebe-complex), many of which grow in the Mediterranean area. Their extreme variability in morphology, life form and habitats has led to many suggestions regarding evolution and biogeography. Difficulties arise from parallel syndromes, widespread among alpine species and lowland perennials, and particularly among annual species of the genus. We have used sequences of the plastid trnL-F region and nuclear ribosomal ITS sequences to differentiate between different clades of Veronica and reveal cases of parallel evolution. Based on this data, cases of parallel evolution have been found in biogeographical patterns among the alpine species of Veroniceae, in which species from European mountains have affinities to those in the Central Asian/Himalayan region whereas alpine species from Turkey are probably more recently derived from lowland southwestern Asian taxa. Different subspecies of Veronica bombycina gained their characteristic morphology independently and parallel in adaptation to their alpine environment. Pinnatifid leaves have been gained parallel in perennial grassland species of Veronica. Comparative morphology, which is based on the selection theory of evolution, analyses the impact of function upon structure and, therefore, emphasizes the adaptive events and biological advantage during the evolution of organs. A comparison based on analogies is described here as an adequate method. The hypothesis is proposed that the evolution of the brain follows the same trends in birds as in mammals. This hypothesis is proved by (1) allometric studies of brain weight and brain structure volume in relation to body weight in mammals and birds; (2) architectonic studies using image analysis on cell and fibre stains as well as on histochemical preparations and receptor autoradiography; and (3) hodological studies with injections of [H]leucin, HRP and WGA-HRP. The results reveal a vast amount of structural and functional similarities in avian and mammalian brain organization, especially an expansion of structures that permit multimodal integration capacity in the telencephalon. Thus, a parallel evolution occurred in these two groups of vertebrates. It is argued that this may be a general phenomenon in evolution. A cladistic approach, which is based on the concept of homologies (plesio-, apomorphies), pushes aside the existence of analogies. Molecular phylogenetic analyses using mitochondrial NADH dehydrogenase subunit 5 (ND5) gene sequences representing all 15 species and the majority of subspecies or races of the Ohomopterus ground beetles from all over the Japanese archipelago have uncovered a remarkable evolutionary history. Clustering of the species in the molecular phylogenetic tree is linked to their geographic distribution and does not correlate with morphological characters. Taxonomically the 'same' species or the members belonging to the same species-group fall out in more than two different places on the ND5 tree. Evidence has been presented against a possible participation of ancestral polymorphism and random lineage sorting or of hybrid individuals for the observed distribution of mitochondrial DNA haplotypes. The most plausible explanation of our results is that parallel evolution took place in different lineages. Most notably, O. dehaanii, O. yaconinus, and O. japonicus in a lineage reveal almost identical morphology with those of the 'same' species (or subspecies) but belonging to the phylogenetically remote lineages. Our previous studies have shown that the S-crystallins of cephalopod ( Ommastrephes sloani pacificus) eye lenses comprise a family of at least ten members which are evolutionarily related to glutathione S-transferase (GST, EC 2.5.1.18). Here we show by cDNA cloning that there are at least 24 different S-crystallins that are 46-99% identical to each other by amino acid sequence in the squid Loligo opalescens. In each species, all but one S-crystallin (SL11 in O. pacificus and Lops4 in L. opalescens) examined has an inserted central peptide of variable length and sequence. cDNA expression studies conducted in Escherichia coli showed that squid GST (which is expressed little in the lens) has very high enzymatic activity using 1-chloro-2, 4-dinitrobenzene (CDNB) as a substrate; by contrast, SL20-1 of O. pacificus and Lops 12 of L. opalescens (which are encoded by abundant lens mRNAs) have no GST activity. Interestingly, SL11 and Lops4 have some enzymatic activity with the CDNB substrate. Site-specific mutations at Y7 or W38, both residues essential for activity of vertebrate GSTs, or insertion of the central peptide present in the inactive SL20-1, reduced the specific activity of squid GST by 30- to 100-fold. These data indicate that the S-crystallins consist of a family of enzymatically inactive proteins (when using CDNB as a substrate) which is considerably larger than previously believed and that GST activity was lost by gradual drift in sequence as well as by insertion of an extra peptide by exon shuffling. The results are also consistent with the idea that SL11 and Lops4 are orthologous crystallins representing the first descendants of the ancestral GST gene in the pathway which gave rise to the extensive S-crystallin family of lens proteins. In the previous three reports in this series we demonstrated that the EF-hand family of proteins evolved by a complex pattern of gene duplication, transposition, and splicing. The dendrograms based on exon sequences are nearly identical to those based on protein sequences for troponin C, the essential light chain myosin, the regulatory light chain, and calpain. This validates both the computational methods and the dendrograms for these subfamilies. The proposal of congruence for calmodulin, troponin, C, essential light chain, and regulatory light chain was confirmed. There are, however, significant differences in the calmodulin dendrograms computed from DNA and from protein sequences. In this study we find that introns are distributed throughout the EF-hand domain and the interdomain regions. Further, dendrograms based on intron type and distribution bear little resemblance to those based on protein or on DNA sequences. We conclude that introns are inserted, and probably deleted, with relatively high frequency. Further, in the EF-hand family exons do not correspond to structural domains and exon shuffling played little if any role in the evolution of this widely distributed homolog family. Calmodulin has had a turbulent evolution. Its dendrograms based on protein sequence, exon sequence, 3′-tail sequence, intron sequences, and intron positions all show significant differences. Lactate dehydrogenase and glycerol 3-phosphate dehydrogenase are metabolically coupled by the anaerobic dismutation of glyceraldehyde 3-phosphate and by the NAD redox state. This causes the concentrations of lactate and glycerol 3-phosphate to accumulate proportionally during anaerobic muscle contraction; these concentrations are high relative to those in aerobic tissues such as liver. We show that the isoenzymes of lactate dehydrogenase and glycerol 3-phosphate dehydrogenase from chicken breast muscle have Km values for lactate and glycerol 3-phosphate, respectively, that are 10-fold higher than the Km values measured for the lactate dehydrogenase and glycerol 3-phosphate dehydrogenase isoenzymes from chicken liver. The association of proportionally higher Km values with the potential for proportionally higher accumulation of substrates suggests that the isoenzymes of lactate dehydrogenase and glycerol 3-phosphate dehydrogenase from chicken muscle have evolved in parallel as a coupled metabolic unit distinct from the coupled isoenzymes in liver. The primary structures of pancreatic ribonucleases from 26 species (18 artiodactyls, horse, whale, 5 rodents and turtle) are known. Several species contain identical ribonucleases (cow/bison; sheep/goat), other species show polymorphism (arabian camel) or the presence of two structural gene loci (guinea pig pancreas contains two ribonucleases that differ at 31 positions). 26 different sequences (including the ribonuclease from bovine seminal plasma which is paralogous to the pancreatic ribonucleases) were used to construct a most parsimonious tree. A second tree that most closely approximates current biological opinion requires 402 whereas the most parsimonious tree requires 389 nucleotide substitutions. The 'artiodactyl' part of the most parsimonious tree conforms quite well with the biological one of this order, except for the position of the giraffe which is placed with the pronghorn. Other parts of the most parsimonious tree agree less with the biological tree, probably as a result of the occurrence of many parallel and back substitutions. Bovine seminal ribonuclease was found to be the result of a gene duplication which occurred before the divergence of the true ruminants, but after the divergence of this group from the cameloids. The evolutionary rate of ribonuclease was found to be 390, 3.0 and 11 nucleotide substitutions per 10 yrs per ribonuclease gene, codon and covarion respectively. However, there is much variation in evolutionary rate in different taxa. Values ranging from about 100 (in the bovidae) to about 700 (in the rodents) nucleotide substitutions per 10 yrs per gene were found. A method for counting parallel and back mutations is presented. The 389 nucleotide substitutions in the most parsimonious tree occur at 88 codon positions; 154 of them are the result of parallel and back mutations. Parallel evolution to a similar structure, including the presence of 2 sites with carbohydrate, was demonstrated in an extensive region at the surface of pig and guinea pig ribonuclease B. The presence of carbohydrate probably is important in a number of species. A correlation between the presence of heavily glycosidated ribonucleases and coecal digestion was observed. Hypothetical sequences of ancestral ungulate ribonucleases contain many recognition sites for carbohydrate attachment; this suggests that herbivores with coecal digestion might have preceded the true ruminants in mammalian evolution. The aquatic bug Abedus herberti (Hemiptera: Belostomatidae) secretes a mixture containing four pregnanes (desoxycorticosterone ( I), pregnenolone ( II), progesterone ( III), and 3α-hydroxy-pregn-5-en-20-one ( IV)) from its cephalic glands. Pregnanes had previously been characterized from the defensive glands of aquatic beetles (Dytiscidae) and shown to be deterrent to fish.
