The potato cyst nematode Globodera rostochiensis originates from the Andean Mountain region in South America and has unintentionally been introduced to all inhabited continents. Several studies have examined the population genetic structure of this pest in various countries by using microsatellite markers. However, merging microsatellite data produced from different laboratories is challenging and can introduce uncertainty when interpreting the results. To overcome this challenge and to explore invasion routes of this pest, we have genotyped 22 G. rostochiensis populations from all continents. Within populations, the highest genetic diversity was observed in the South American populations, the European populations showed an intermediate level of genetic diversity and the remaining populations were the less diverse. This confirmed pre-existing knowledge such as a first introduction event from South America to Europe, but the less diverse populations could originate either from South America or from Europe. At the continental scale, STRUCTURE genetic clustering output indicated that North America and Asia have experienced at least two introduction events. Comparing different evolutionary scenarios, the Approximate Bayesian Computation analysis showed that Europe served as a secondary distribution centre for the invasion of G. rostochiensis into all other continents (North America, Africa, Asia and Oceania). Ditylenchus dipsaci is an economically important plant-parasitic nematode affecting European sugar beets. To date, no sugar beet cultivars carrying resistance against D. dipsaci are available to farmers. To find potentially resistant sugar beet lines restricting reproduction and penetration of D. dipsaci, three consecutive in vivo bioassays were carried out. The first experiment determined the penetration rate of D. dipsaci in 79 breeding lines and 14 pre-breeding populations. Based on these results, D. dipsaci penetration and reproduction resistance of eight genotypes was intensively investigated. It could be demonstrated that none of the genotypes showed resistance towards D. dipsaci. However, a high variation of the penetration rate by D. dipsaci was observed among the genotypes. The breeding line 'DIT_119' effectively reduced D. dipsaci penetration (34.4 ± 8.8 nematodes/plant at 22 days post-planting) compared to the susceptible control (109.0 ± 16.9) while ensuring a yield comparable to non-inoculated plants. However, the breeding line 'DIT_119' did not reduce D. dipsaci reproduction. The paternal line of the cultivar BERETTA KWS, demonstrating a high tolerance to D. dipsaci crown rot symptoms, did not reduce penetration and reproduction. Thus, no correlation can be established between reduced penetration rates, reproduction, and tolerance to D. dipsaci. This study provides an essential basis for the development of resistant sugar beet cultivars to D. dipsaci. The stem nematode, Ditylenchus dipsaci, is a severe pest in European sugar beet production. In France, Germany, and Switzerland, D. dipsaci damage in sugar beet varies among specific geographic areas. In this study, the reproduction potential of four geographically distinct D. dipsaci populations was determined using sterile carrot disc cultures. In addition, virulence and pathogenicity were investigated in-vivo using sugar beet. No difference was found in the reproduction potential on carrot discs, as well as penetration rate in sugar beet seedlings. The reproduction rate in sugar beet tissue was significantly affected by the D. dipsaci population used. The population from Seeland (CH) showed the highest number of nematodes per plant at 60 dpi (21,071.8 ± 5340.0), compared to the three other populations contained 3588.6 ± 3858.3, 5136.9 ± 4950.8, and 3579.7 ± 5174.2, respectively. Furthermore, the reproduction rate of D. dipsaci was negatively correlated with fresh biomass of sugar beets at 60 dpi. Based on these results, the D. dipsaci population "Seeland" is suitable for breeding programs to detect resistance in sugar beet. Plant-parasitic nematodes can cause significant damage to agricultural crops and forests worldwide, resulting in major economic losses. Some nematode species do not occur in all areas and are regulated as quarantine organisms. To avoid introduction and spread of these organisms, fast, simple and reliable detection and identification methods are needed, that help plant diagnostic services such as reference centres or national plant protection organizations (NPPOs) to rapidly identify suspicious nematodes. Real-time PCR is one of the fastest, most sensitive and reliable methods to fulfil this task. It is a DNA-based method that is easy to learn with the only requirement of having a specific thermocycler (Real-time Platform) and the appropriate chemistry. Real-time PCR provides very sensitive detection and species-specific identification with the potential to quantify target organisms if required. Following DNA extraction, results can be seen in 1-3 h and management decisions applied. Real-time PCR can be used for high-throughput analysis of many samples and in some cases for multiplexing, allowing for identification of more than one species in a single reaction. Over the past 15 years, real-time PCR methods have been developed for the main plant-parasitic nematodes, in particular the regulated species. This paper reviews the achievements in plant nematology diagnostics using real-time PCR as the method of choice for fast and reliable detection, identification and even quantification of plant parasitic nematodes. Root-knot nematodes (Meloidogyne spp.) cause extensive damage to tomato and cucurbit crops in protected cultivation systems. An environmentally benign solution for nematode control is the use of plant resistance that mitigates yield losses and reduces the Meloidogyne population in the soil. A collection of three tomato and six cucumber rootstocks was tested for resistance against eight Meloidogyne incognita populations (with different levels of virulence) in comparison with the susceptible variety Moneymaker and the resistant varieties Phantasia or Oskar. In addition, M. enterolobii was included in these experiments to evaluate the response of the tomato and cucumber plant genotypes. Tests were both conducted in a greenhouse or growth chamber and evaluated after completion of one reproduction cycle. The correlation of plant responses to Meloidogyne populations from the different experiments showed significant relationships for 13 and 20 out of 36 combinations for the parameters gall index and number of egg masses per root system, respectively. In particular, two a-virulent reference populations showed significant positive relationships for both parameters, resulting in the same ranking of tested plant genotypes across test systems. Conversely, plant genotypes showed different responses when inoculated with virulent populations of M. incognita or M. enterolobii. Some of the plant genotypes tested showed potential for use in Meloidogyne spp. management strategies. However, cucumber plant genotypes seemed more suitable than tomato genotypes. Rapid and reliable tools for detection and identification of plant parasitic nematodes are needed to prevent the introduction and spread of quarantine nematodes. A fast and simple DNA extraction method for target nematodes in nematode suspensions obtained from soil samples and a new quantitative real-time PCR method (qPCR) for the specific detection, identification and potential quantification of M. enterolobii were tested in an inter-laboratory comparison (ring test) to allow for a thorough evaluation of these molecular diagnostic tools. A test performance study involving seven laboratories was conducted to validate the developed protocols and to identify possible difficulties when implemented by diagnostic laboratories or national reference centers. Validation included test performance in terms of accuracy, analytical specificity, analytical sensitivity, repeatability, and reproducibility as defined by European Plant Protection Organization (EPPO) standard PM7/98. All positive and negative results for detection, identification and specificity were consistent between different laboratories despite different equipment used. Accuracy of real-time PCR was 100 % because test results and accepted reference values were in agreement. Analytical sensitivity results also matched between laboratories independent of the equipment used. The smallest amount of target DNA tested, two second-stage juveniles of M. enterolobii in a background of 500 non-target nematodes, was reliably detected by all labs. In addition, the repeatability and reproducibility of test results between laboratories was 100 %, even at the limit of detection. Root-knot nematodes ( Meloidogyne spp.) are important pests of numerous crops worldwide. Some members of this genus have a quarantine status, and accurate species identification is required to prevent further spreading. DNA barcoding is a method for organism identification in non-complex DNA backgrounds based on informative motifs in short DNA stretches (≈600 bp). As part of the EU 7th Framework project QBOL, 15 Meloidogyne species were chosen to compare the resolutions offered by two typical DNA barcoding loci, COI and COII, with the distinguishing signals produced by two ribosomal DNA genes (small and large subunit rDNA; SSU ≈ 1,700 and LSU ≈ 3,400 bp). None of the four markers distinguished between the tropical species Meloidogyne incognita, M. javanica and M. arenaria. Taking P ID (Liberal) values ≥0.93 as a measure for species delimitation, the four mtDNA and rDNA markers performed well for the tropical Meloidogyne species complex, M. enterolobii, M. hapla, and M. maritima. Within cluster III A (Holterman et al. Phytopathology, 99, 227-235, ), SSU rDNA did not offer resolution at species level. Both mtDNA loci COI and COII did, whereas for LSU rDNA a longer fragment (≥700 bp) is required. The high level of mitochondrial heteroplasmy recently reported for M. chitwoodi (Humphreys-Pereira and Elling Nematology, 15, 315-327, ) was not found in the populations under investigation, suggesting this could be a regional phenomenon. The effect of 12 plant species on the persistence of Paecilomyces lilacinus strain 251 in soil was investigated. After incorporating formulated conidia into non-sterile soil followed by transplanting different test plants, the population dynamic of the fungus was determined over 100 days. At termination of the experiment, the fungal population in the planted soil was compared to the density of P. lilacinus in the rhizosphere and the percent increase or decrease was calculated for each crop. In addition, the potential of P. lilacinus strain 251 to colonize roots endophytically was investigated. Comparison of the slopes describing the population dynamics of the fungus showed no significant differences between soil without plants and soil from the root zone of the majority of the test plants. Bean was the only plant species consistently exerting a negative effect on the persistence of P. lilacinus strain 251 in the soil. For the first time, P. lilacinus strain 251 was isolated in significant numbers from healthy root tissue of barley plants. [ABSTRACT FROM AUTHOR]

Root-knot nematodes (genus Meloidogyne) are plant parasites causing huge economic loss in the agricultural industry and affecting severely numerous developing countries. Control methods against these plant pests are sparse, the preferred one being the deployment of plant cultivars bearing resistance genes against Meloidogyne species. However, M. enterolobii is not controlled by the resistance genes deployed in the crop plants cultivated in Europe. The recent identification of this species in Europe is thus a major concern. Here, we sequenced the genome of M. enterolobii using short and long-read technologies. The genome assembly spans 240 Mbp with contig N50 size of 143 kbp, enabling high-quality annotations of 59,773 coding genes, 4,068 non-coding genes, and 10,944 transposable elements (spanning 8.7% of the genome). We validated the genome size by flow cytometry and the structure, quality and completeness by bioinformatics metrics. This ensemble of resources will fuel future projects aiming at pinpointing the genome singularities, the origin, diversity, and adaptive potential of this emerging plant pest.
