Aims: Our understanding of the rhizosphere is limited by the lack of techniques for in situ live microscopy. Current techniques are either destructive or unsuitable for observing chemical changes within the pore space. To address this limitation, we have developed artificial substrates, termed smart soils, that enable the acquisition and 3D reconstruction of chemical sensors attached to soil particles. Methods: The transparency of smart soils was achieved using polymer particles with refractive index matching that of water. The surface of the particles was modified both to retain water and act as a local sensor to report on pore space pH via fluorescence emissions. Multispectral signals were acquired from the particles using a light sheet microscope, and machine learning algorithms predicted the changes and spatial distribution in pH at the surface of the smart soil particles. Results: The technique was able to predict pH live and in situ within ± 0.5 units of the true pH value. pH distribution could be reconstructed across a volume of several cubic centimetres around plant roots at 10 μm resolution. Using smart soils of different composition, we revealed how root exudation and pore structure create variability in chemical properties. Conclusion: Smart soils captured the pH gradients forming around a growing plant root. Future developments of the technology could include the fine tuning of soil physicochemical properties, the addition of chemical sensors and improved data processing. Purpose: There is strong experimental evidence that root systems substantially change the hydraulic properties of soil. However, the mechanisms by which they do this remain largely unknown. In this work, we made the hypothesis that a preferential flow of soil moisture occurs in directions which follow the orientation and distribution of roots within the soil, and that this phenomenon alters soil moisture flow patterns. Methods: We modified Richards' equation to incorporate root-oriented preferential flow of soil moisture. Using the finite element method and Bayesian optimisation, we developed a pipeline to calibrate our model with respect to a given root system. Results: When applied to simulated root distributions, our model produced pore-water pressure profiles which agreed with those derived from experimental saturated hydraulic conductivity values of soils vegetated with willow and grass. Agreement improved for simulated root distributions where root segments were oriented in a more realistic way, suggesting that the hydraulic characteristics of vegetated soils are a consequence of root-oriented preferential flow. Conclusion: By incorporating root-oriented preferential flow, our model improves the ability to describe and analyse water infiltration through vegetated soil. Aims: Laser micromanipulation such as dissection or optical trapping enables remote physical modification of the activity of tissues, cells and organelles. To date, applications of laser manipulation to plant roots grown in soil have been limited. Here, we show laser manipulation can be applied in situ when plant roots are grown in transparent soil. Methods: We have developed a Q-switched laser manipulation and imaging instrument to perform controlled dissection of roots and to study light-induced root growth responses. We performed a detailed characterisation of the properties of the cutting beams through the soil, studying dissection and optical ablation. Furthermore, we also studied the use of low light doses to control the root elongation rate of lettuce seedlings (Lactuca sativa) in air, agar, gel and transparent soil. Results: We show that whilst soil inhomogeneities affect the thickness and circularity of the beam, those distortions are not inherently limiting. The ability to induce changes in root elongation or complete dissection of microscopic regions of the root is robust to substrate heterogeneity and microscopy set up and is maintained following the limited distortions induced by the transparent soil environment. Conclusions: Our findings show that controlled in situ laser dissection of root tissues is possible with a simple and low-cost optical set-up. We also show that, in the absence of dissection, a reduced laser light power density can provide reversible control of root growth, achieving a precise "point and shoot" method for root manipulation. Aims: Potato (Solanum tuberosum L.) has a large phosphorus (P)-fertiliser requirement. This is thought to be due to its inability to acquire P effectively from the soil. This work tested the hypothesis that early proliferation of its root system would enhance P acquisition, accelerate canopy development, and enable greater yields.Methods: Six years of field experiments characterised the relationships between (1) leaf P concentration ([P]leaf), tuber yield, and tuber P concentration ([P]tuber) among 27 Tuberosum, 35 Phureja and 4 Diploid Hybrid genotypes and (2) juvenile root vigour, P acquisition and tuber yield among eight Tuberosum genotypes selected for contrasting responses to P-fertiliser.Results: Substantial genetic variation was observed in tuber yield, [P]leaf and [P]tuber. There was a strong positive relationship between tuber yields and P acquisition among genotypes, whether grown with or without P-fertiliser. Juvenile root vigour was correlated with accelerated canopy development and both greater P acquisition and tuber biomass accumulation early in the season. However, the latter relationships became weaker during the season.Conclusions: Increased juvenile root vigour accelerated P acquisition and initial canopy cover and, thereby, increased tuber yields. Root traits such as root angle and hair length influence resource acquisition particularly for immobile nutrients like phosphorus (P). Here, we attempted to modify root angle in rice by disrupting the OsAUX1 auxin influx transporter gene in an effort to improve rice P acquisition efficiency. We show by X-ray microCT imaging that root angle is altered in the osaux1 mutant, causing preferential foraging in the top soil where P normally accumulates, yet surprisingly, P acquisition efficiency does not improve. Through closer investigation, we reveal that OsAUX1 also promotes root hair elongation in response to P limitation. Reporter studies reveal that auxin response increases in the root hair zone in low P environments. We demonstrate that OsAUX1 functions to mobilize auxin from the root apex to the differentiation zone where this signal promotes hair elongation when roots encounter low external P. We conclude that auxin and OsAUX1 play key roles in promoting root foraging for P in rice. [ABSTRACT FROM AUTHOR]

Background and aims: Root systems show considerable plasticity in their morphology and physiology in response to variability within their environment. Root elongation below a water-table was expected to slow due to hypoxia, whilst roots above the waterlogged zone were expected to compensate by increasing elongation rates. Methods: Tomato plants ( Solanum lycopersicum L.) were grown in peat in root chambers (300 × 215 × 6 mm) with a transparent front. Root chambers were maintained in flatbed scanners tilted at 30° to vertical and scanned every 3 h before, during and after waterlogging the lower layer for 24 h or 5 days. Root elongation rates were calculated from the displacement of randomly selected root tips between successive scans. Oxygen content was determined in the waterlogged layer and plant and root parameters were determined at cessation of the experiment. Results: Root elongation rates decreased rapidly when waterlogged. Growth rates of the waterlogged roots decreased, while growth rates of roots above the waterlogged zone increased. In 24 h waterlogged roots new lateral root growth occurred in the lower layer of the root chamber when water was drained while after 5 day waterlogging new root growth had to be initiated from roots above the waterlogged zone. Conclusions: Plants increased growth rates in roots above the waterlogged zone probably as compensation for the suboptimal conditions in the waterlogged zone which eventually led to roots dying. The influence of root morphology and soil type on the mechanical behaviour of tree anchorage was investigated through numerical modelling. We developed a simple computer program to construct three-dimensional virtual root architectural patterns. This tool was used to build four schematic patterns: heart-, tap-, herringbone- and plate-like root systems. Each of these rooting types was characterized by specific branching characteristics. However, the total volume (proportional to the wood biomass) and material properties were kept constant. The finite element method was used to calculate the mechanical response of root/soil systems when the stem was subjected to bending forces. The overturning resistance of the four schematic root patterns was determined in four different idealistic soil types. These soils were based on Mohr–Coulomb plasticity models. Results showed that soil internal friction modified the position of the rotation axis during tilting of the root/soil plate. Rooting depth was a determinant parameter in sandy-like soils. Overturning resistance was greatest in heart- and tap-root systems whatever the soil type. However, the heart root system was more resistant on clay-like soil whereas the tap root system was more resistant on sandy-like soil. Herringbone and plate root systems were twice as less resistant on clay soils and 1.5 times less resistant on sandy soils when compared to heart and tap-like structures. [ABSTRACT FROM AUTHOR]

We present the coupled use of specifically localized fluorescent gene markers and image processing for automated quantitative analysis of cell growth and genetic activity across living plant tissues. We used fluorescent protein markers to identify cells, create seeds and boundaries for the automatic segmentation of cell geometries and ratiometrically measure gene expression cell by cell in Arabidopsis thaliana.
