Coping with scarcity of labeled data is a common problem in sound classification tasks. Approaches for classifying sounds are commonly based on supervised learning algorithms, which require labeled data which is often scarce and leads to models that do not generalize well. In this paper, we make an efficient combination of confidence-based Active Learning and Self-Training with the aim of minimizing the need for human annotation for sound classification model training. The proposed method pre-processes the instances that are ready for labeling by calculating their classifier confidence scores, and then delivers the candidates with lower scores to human annotators, and those with high scores are automatically labeled by the machine. We demonstrate the feasibility and efficacy of this method in two practical scenarios: pool-based and stream-based processing. Extensive experimental results indicate that our approach requires significantly less labeled instances to reach the same performance in both scenarios compared to Passive Learning, Active Learning and Self-Training. A reduction of 52.2% in human labeled instances is achieved in both of the pool-based and stream-based scenarios on a sound classification task considering 16,930 sound instances. To deal with the large number of malicious mobile applications (e.g. mobile malware), a number of malware detection systems have been proposed in the literature. In this paper, we propose a hybrid method to find the optimum parameters that can be used to facilitate mobile malware identification. We also present a multi agent system architecture comprising three system agents (i.e. sniffer, extraction and selection agent) to capture and manage the pcap file for data preparation phase. In our hybrid approach, we combine an adaptive neuro fuzzy inference system (ANFIS) and particle swarm optimization (PSO). Evaluations using data captured on a real-world Android device and the MalGenome dataset demonstrate the effectiveness of our approach, in comparison to two hybrid optimization methods which are differential evolution (ANFIS-DE) and ant colony optimization (ANFIS-ACO). Geometric phases describe how in a continuous-time dynamical system the displacement of a variable (called phase variable) can be related to other variables (shape variables) undergoing a cyclic motion, according to an area rule. The aim of this paper is to show that geometric phases can exist also for discrete-time systems, and even when the cycles in shape space have zero area. A context in which this principle can be applied is stock trading. A zero-area cycle in shape space represents the type of trading operations normally carried out by high-frequency traders (entering and exiting a position on a fast time-scale), while the phase variable represents the cash balance of a trader. Under the assumption that trading impacts stock prices, even zero-area cyclic trading operations can induce geometric phases, i.e., profits or losses, without affecting the stock quote. Background: Identifying conserved regions in protein sequences is a fundamental operation, occurring in numerous sequence-driven analysis pipelines. It is used as a way to decode domain-rich regions within proteins, to compute protein clusters, to annotate sequence function, and to compute evolutionary relationships among protein sequences. A number of approaches exist for identifying and characterizing protein families based on their domains, and because domains represent conserved portions of a protein sequence, the primary computation involved in protein family characterization is identification of such conserved regions. However, identifying conserved regions from large collections (millions) of protein sequences presents significant challenges. Methods: In this paper we present a new, alignment-free method for detecting conserved regions in protein sequences called NADDA (No-Alignment Domain Detection Algorithm). Our method exploits the abundance of exact matching short subsequences (k-mers) to quickly detect conserved regions, and the power of machine learning is used to improve the prediction accuracy of detection. We present a parallel implementation of NADDA using the MapReduce framework and show that our method is highly scalable. Results: We have compared NADDA with Pfam and InterPro databases. For known domains annotated by Pfam, accuracy is 83%, sensitivity 96%, and specificity 44%. For sequences with new domains not present in the training set an average accuracy of 63% is achieved when compared to Pfam. A boost in results in comparison with InterPro demonstrates the ability of NADDA to capture conserved regions beyond those present in Pfam. We have also compared NADDA with ADDA and MKDOM2, assuming Pfam as ground-truth. On average NADDA shows comparable accuracy, more balanced sensitivity and specificity, and being alignment-free, is significantly faster. Excluding the one-time cost of training, runtimes on a single processor were 49s, 10,566s, and 456s for NADDA, ADDA, and MKDOM2, respectively, for a data set comprised of approximately 2500 sequences. Recently, cloud computing has drawn significant attention from both industry and academia, bringing unprecedented changes to computing and information technology. The infrastructure-as-a-Service (IaaS) model offers new abilities such as the elastic provisioning and relinquishing of computing resources in response to workload fluctuations. However, because the demand for resources dynamically changes over time, the provisioning of resources in a way that a given budget is efficiently utilized while maintaining a sufficing performance remains a key challenge. This paper addresses the problem of task scheduling and resource provisioning for a set of tasks running on IaaS clouds; it presents novel provisioning and scheduling algorithms capable of executing tasks within a given budget, while minimizing the slowdown due to the budget constraint. Generating synthetic baseline populations is a fundamental step of agent-based modeling and simulation, which is growing fast in a wide range of socio-economic areas including transportation planning research. Traditionally, in many commercial and non-commercial microsimulation systems, the iterative proportional fitting (IPF) procedure has been used for creating the joint distribution of individuals when combining a reference joint distribution with target marginal distributions. Although IPF is simple, computationally efficient, and rigorously founded, it is unclear whether IPF well preserves the dependence structure of the reference joint table sufficiently when fitting it to target margins. In this paper, a novel method is proposed based on the copula concept in order to provide an alternative approach to the problem that IPF resolves. The dependency characteristic measures were computed and the results from the proposed method and IPF were compared. In this paper, by taking full consideration of distributed delay, demographics and contact heterogeneity of the individuals, we present a detailed analytical study of the Susceptible-Infected-Removed (SIR) epidemic model on complex population networks. The basic reproduction number of the model is dominated by the topology of the underlying network, the properties of individuals which include birth rate, death rate, removed rate and infected rate, and continuously distributed time delay. By constructing suitable Lyapunov functional and employing Kirchhoff’s matrix tree theorem, we investigate the globally asymptotical stability of the disease-free and endemic equilibrium points. Specifically, the system shows threshold behaviors: if , then the disease-free equilibrium is globally asymptotically stable, otherwise the endemic equilibrium is globally asymptotically stable. Furthermore, the obtained results show that SIR models with different types of delays have different converge time in the process of contagion: if , then the system with distributed time delay stabilizes fastest; while , the system with distributed time delay converges most slowly. The basic principle of nonlocal means is to denoise a pixel using the weighted average of the neighbourhood pixels, while the weight is decided by the similarity of these pixels. The key issue of the nonlocal means method is how to select similar patches and design the weight of them. There are two main contributions of this paper: The first contribution is that we use two images to denoise the pixel. These two noised images are with the same noise deviation. Instead of using only one image, we calculate the weight from two noised images. After the first denoising process, we get a pre-denoised image and a residual image. The second contribution is combining the nonlocal property between residual image and pre-denoised image. The improved nonlocal means method pays more attention on the similarity than the original one, which turns out to be very effective in eliminating gaussian noise. Traffic state estimation from the floating car system is a challenging problem. The low penetration rate and random distribution make available floating car samples usually cover part space and time points of the road networks. To obtain a wide range of traffic state from the floating car system, many methods have been proposed to estimate the traffic state for the uncovered links. However, these methods cannot provide traffic state of the entire road networks. In this paper, the traffic state estimation is transformed to solve a missing data imputation problem, and the tensor completion framework is proposed to estimate missing traffic state. A tensor is constructed to model traffic state in which observed entries are directly derived from floating car system and unobserved traffic states are modeled as missing entries of constructed tensor. The constructed traffic state tensor can represent spatial and temporal correlations of traffic data and encode the multi-way properties of traffic state. The advantage of the proposed approach is that it can fully mine and utilize the multi-dimensional inherent correlations of traffic state. We tested the proposed approach on a well calibrated simulation network. Experimental results demonstrated that the proposed approach yield reliable traffic state estimation from very sparse floating car data, particularly when dealing with the floating car penetration rate is below 1%. In this paper we apply machine learning methods for predicting protein interactions in fungal secretion pathways. We assume an inter-species transfer setting, where training data is obtained from a single species and the objective is to predict protein interactions in other, related species. In our methodology, we combine several state of the art machine learning approaches, namely, multiple kernel learning (MKL), pairwise kernels and kernelized structured output prediction in the supervised graph inference framework. For MKL, we apply recently proposed centered kernel alignment and p-norm path following approaches to integrate several feature sets describing the proteins, demonstrating improved performance. For graph inference, we apply input-output kernel regression (IOKR) in supervised and semi-supervised modes as well as output kernel trees (OK3). In our experiments simulating increasing genetic distance, Input-Output Kernel Regression proved to be the most robust prediction approach. We also show that the MKL approaches improve the predictions compared to uniform combination of the kernels. We evaluate the methods on the task of predicting protein-protein-interactions in the secretion pathways in fungi, S.cerevisiae, baker’s yeast, being the source, T. reesei being the target of the inter-species transfer learning. As a result of the greatly increased use of mobile devices, the disadvantages of portable devices have gradually begun to emerge. To solve these problems, the use of mobile cloud computing assisted by cloud data centers has been proposed. However, cloud data centers are always very far from the mobile requesters. In this paper, we propose an improved multi-objective local mobile cloud model: Compounded Local Mobile Cloud Architecture with Dynamic Priority Queues (LMCpri). This new architecture could briefly store jobs that arrive simultaneously at the cloudlet in different priority positions according to the result of auction processing, and then execute partitioning tasks on capable helpers. In the Scheduling Module, NSGA-II is employed as the scheduling algorithm to shorten processing time and decrease requester cost relative to PSO and sequential scheduling. The simulation results show that the number of iteration times that is defined to 30 is the best choice of the system. In addition, comparing with LMCque, LMCpri is able to effectively accommodate a requester who would like his job to be executed in advance and shorten execution time. Finally, we make a comparing experiment between LMCpri and cloud assisting architecture, and the results reveal that LMCpri presents a better performance advantage than cloud assisting architecture. Recently, increasing numbers of users have adopted microblogging services as their main information source. However, most of them find themselves drowning in the millions of posts produced by other users every day. To cope with this, identifying a set of the most influential people is paramount. Moreover, finding a set of related influential users to expand the coverage of one particular topic is required in real world scenarios. Most of the existing algorithms in this area focus on topology-related methods such as PageRank. These methods mine link structures to find the expected influential rank of users. However, because they ignore the interaction data, these methods turn out to be less effective in social networks. In reality, a variety of topics exist within the information diffusing through the network. Because they have different interests, users play different roles in the diffusion of information related to different topics. As a result, distinguishing influential leaders according to different topics is also worthy of research. In this paper, we propose a multi-topic influence diffusion model (MTID) based on traces acquired from historic information. We decompose the influential scores of users into two parts: the direct influence determined by information propagation along the link structure and indirect influence that extends beyond the restrictions of direct follower relationships. To model the network from a multi-topical viewpoint, we introduce topic pools, each of which represents a particular topic information source. Then, we extract the topic distributions from the traces of tweets, determining the influence propagation probability and content generation probability. In the network, we adopt multiple ground nodes representing topic pools to connect every user through bidirectional links. Based on this multi-topical view of the network, we further introduce the topic-dependent rank (TD-Rank) algorithm to identify the multi-topic influential users. Our algorithm not only effectively overcomes the shortages of PageRank but also effectively produces a measure of topic-related rank. Stock price prediction is an important and challenging problem in stock market analysis. Existing prediction methods either exploit autocorrelation of stock price and its correlation with the supply and demand of stock, or explore predictive indictors exogenous to stock market. In this paper, using transaction record of stocks with identifier of traders, we introduce an index to characterize market confidence, i.e., the ratio of the number of traders who is active in two successive trading days to the number of active traders in a certain trading day. Strong Granger causality is found between the index of market confidence and stock price. We further predict stock price by incorporating the index of market confidence into a neural network based on time series of stock price. Experimental results on 50 stocks in two Chinese Stock Exchanges demonstrate that the accuracy of stock price prediction is significantly improved by the inclusion of the market confidence index. Privacy-preserving profile matching, a challenging task in mobile social networks, is getting more attention in recent years. In this paper, we propose a novel scheme that is based on ciphertext-policy attribute-based encryption to tackle this problem. In our scheme, a user can submit a preference-profile and search for users with matching-profile in decentralized mobile social networks. In this process, no participant’s profile and the submitted preference-profile is exposed. Meanwhile, a secure communication channel can be established between the pair of successfully matched users. In contrast to existing related schemes which are mainly based on the secure multi-party computation, our scheme can provide verifiability (both the initiator and any unmatched user cannot cheat each other to pretend to be matched), and requires few interactions among users. We provide thorough security analysis and performance evaluation on our scheme, and show its advantages in terms of security, efficiency and usability over state-of-the-art schemes. The identification of a subset of genes having the ability to capture the necessary information to distinguish classes of patients is crucial in bioinformatics applications. Ensemble and bagging methods have been shown to work effectively in the process of gene selection and classification. Testament to that is random forest which combines random decision trees with bagging to improve overall feature selection and classification accuracy. Surprisingly, the adoption of these methods in support vector machines has only recently received attention but mostly on classification not gene selection. This paper introduces an ensemble SVM-Recursive Feature Elimination (ESVM-RFE) for gene selection that follows the concepts of ensemble and bagging used in random forest but adopts the backward elimination strategy which is the rationale of RFE algorithm. The rationale behind this is, building ensemble SVM models using randomly drawn bootstrap samples from the training set, will produce different feature rankings which will be subsequently aggregated as one feature ranking. As a result, the decision for elimination of features is based upon the ranking of multiple SVM models instead of choosing one particular model. Moreover, this approach will address the problem of imbalanced datasets by constructing a nearly balanced bootstrap sample. Our experiments show that ESVM-RFE for gene selection substantially increased the classification performance on five microarray datasets compared to state-of-the-art methods. Experiments on the childhood leukaemia dataset show that an average 9% better accuracy is achieved by ESVM-RFE over SVM-RFE, and 5% over random forest based approach. A network is considered observable if its current state can be determined in finite time from knowledge of the observed states. The observability transitions in networks based on random or degree-correlated sensor placement have recently been studied. However, these placement strategies are predominantly based on local information regarding the network. In this paper, to understand the phase transition process of network observability, we analyze the network observability transition for a betweenness-based sensor placement strategy, in which sensors are placed on nodes according to their betweenness. Using numerical simulations, we compute the size of the network’s largest observable component (LOC) and compare the observability transitions for different sensor placements. We find that betweenness-based sensor placement can generate a larger LOC in the observability transition than the random or degree-based placement strategy in both model and real networks. Decreasing the route rediscovery time process in reactive routing protocols is challenging in mobile ad hoc networks. Links between nodes are continuously established and broken because of the characteristics of the network. Finding multiple routes to increase the reliability is also important but requires a fast update, especially in high traffic load and high mobility where paths can be broken as well. The sender node keeps re-establishing path discovery to find new paths, which makes for long time delay. In this paper we propose an improved multipath routing protocol, called Receiver-based ad hoc on demand multipath routing protocol (RB-AOMDV), which takes advantage of the reliability of the state of the art ad hoc on demand multipath distance vector (AOMDV) protocol with less re-established discovery time. The receiver node assumes the role of discovering paths when finding data packets that have not been received after a period of time. Intelligent Transportation Systems rely on understanding, predicting and affecting the interactions between vehicles. The goal of this paper is to choose a small subset from the larger set so that the resulting regression model is simple, yet have good predictive ability for Vehicle agent speed relative to Vehicle intruder. The method of ANFIS (adaptive neuro fuzzy inference system) was applied to the data resulting from these measurements. The ANFIS process for variable selection was implemented in order to detect the predominant variables affecting the prediction of agent speed relative to intruder. This process includes several ways to discover a subset of the total set of recorded parameters, showing good predictive capability. The ANFIS network was used to perform a variable search. Then, it was used to determine how 9 parameters (Intruder Front sensors active (boolean), Intruder Rear sensors active (boolean), Agent Front sensors active (boolean), Agent Rear sensors active (boolean), RSSI signal intensity/strength (integer), Elapsed time (in seconds), Distance between Agent and Intruder (m), Angle of Agent relative to Intruder (angle between vehicles °), Altitude difference between Agent and Intruder (m)) influence prediction of agent speed relative to intruder. The results indicated that distance between Vehicle agent and Vehicle intruder (m) and angle of Vehicle agent relative to Vehicle Intruder (angle between vehicles °) is the most influential parameters to Vehicle agent speed relative to Vehicle intruder. Swarming behavior is common in biology, from cell colonies to insect swarms and bird flocks. However, the conditions leading to the emergence of such behavior are still subject to research. Since Reynolds’ boids, many artificial models have reproduced swarming behavior, focusing on details ranging from obstacle avoidance to the introduction of fixed leaders. This paper presents a model of evolved artificial agents, able to develop swarming using only their ability to listen to each other’s signals. The model simulates a population of agents looking for a vital resource they cannot directly detect, in a 3D environment. Instead of a centralized algorithm, each agent is controlled by an artificial neural network, whose weights are encoded in a genotype and adapted by an original asynchronous genetic algorithm. The results demonstrate that agents progressively evolve the ability to use the information exchanged between each other via signaling to establish temporary leader-follower relations. These relations allow agents to form swarming patterns, emerging as a transient behavior that improves the agents’ ability to forage for the resource. Once they have acquired the ability to swarm, the individuals are able to outperform the non-swarmers at finding the resource. The population hence reaches a neutral evolutionary space which leads to a genetic drift of the genotypes. This reductionist approach to signal-based swarming not only contributes to shed light on the minimal conditions for the evolution of a swarming behavior, but also more generally it exemplifies the effect communication can have on optimal search patterns in collective groups of individuals. This paper develops an agent-based computational model of violent political revolutions in which a subjugated population of citizens and an armed revolutionary organisation attempt to overthrow a central authority and its loyal forces. The model replicates several patterns of rebellion consistent with major historical revolutions, and provides an explanation for the multiplicity of outcomes that can arise from an uprising. The relevance of the heterogeneity of scenarios predicted by the model can be understood by considering the recent experience of the Arab Spring involving several rebellions that arose in an apparently similar way, but resulted in completely different political outcomes: the successful revolution in Tunisia, the failed protests in Saudi Arabia and Bahrain, and civil war in Syria and Libya. Constrained ordination methods aims at finding an environmental gradient along which the species abundances are maximally separated. The species response functions, which describe the expected abundance as a function of the environmental score, are according to the ecological fundamental niche theory only meaningful if they are bell-shaped. Many classical model-based ordination methods, however, use quadratic regression models without imposing the bell-shape and thus allowing for meaningless U-shaped response functions. The analysis output (e.g. a biplot) may therefore be potentially misleading and the conclusions are prone to errors. In this paper we present a log-likelihood ratio criterion with a penalisation term to enforce more bell-shaped response shapes. A number of circular regression models have been proposed in the literature. In recent years, there is a strong interest shown on the subject of outlier detection in circular regression. An outlier detection procedure can be developed by defining a new statistic in terms of the circular residuals. In this paper, we propose a new measure which transforms the circular residuals into linear measures using a trigonometric function. We then employ the row deletion approach to identify observations that affect the measure the most, a candidate of outlier. The corresponding cut-off points and the performance of the detection procedure when applied on Down and Mardia’s model are studied via simulations. The spiking neural networks (SNNs) are the third generation of neural networks and perform remarkably well in cognitive tasks such as pattern recognition. The spike emitting and information processing mechanisms found in biological cognitive systems motivate the application of the hierarchical structure and temporal encoding mechanism in spiking neural networks, which have exhibited strong computational capability. However, the hierarchical structure and temporal encoding approach require neurons to process information serially in space and time respectively, which reduce the training efficiency significantly. For training the hierarchical SNNs, most existing methods are based on the traditional back-propagation algorithm, inheriting its drawbacks of the gradient diffusion and the sensitivity on parameters. To keep the powerful computation capability of the hierarchical structure and temporal encoding mechanism, but to overcome the low efficiency of the existing algorithms, a new training algorithm, the Normalized Spiking Error Back Propagation (NSEBP) is proposed in this paper. In the feedforward calculation, the output spike times are calculated by solving the quadratic function in the spike response model instead of detecting postsynaptic voltage states at all time points in traditional algorithms. Besides, in the feedback weight modification, the computational error is propagated to previous layers by the presynaptic spike jitter instead of the gradient decent rule, which realizes the layer-wised training. Furthermore, our algorithm investigates the mathematical relation between the weight variation and voltage error change, which makes the normalization in the weight modification applicable. Adopting these strategies, our algorithm outperforms the traditional SNN multi-layer algorithms in terms of learning efficiency and parameter sensitivity, that are also demonstrated by the comprehensive experimental results in this paper. In high efficiency video coding (HEVC), coding tree contributes to excellent compression performance. However, coding tree brings extremely high computational complexity. Innovative works for improving coding tree to further reduce encoding time are stated in this paper. A novel low complexity coding tree mechanism is proposed for HEVC fast coding unit (CU) encoding. Firstly, this paper makes an in-depth study of the relationship among CU distribution, quantization parameter (QP) and content change (CC). Secondly, a CU coding tree probability model is proposed for modeling and predicting CU distribution. Eventually, a CU coding tree probability update is proposed, aiming to address probabilistic model distortion problems caused by CC. Experimental results show that the proposed low complexity CU coding tree mechanism significantly reduces encoding time by 27% for lossy coding and 42% for visually lossless coding and lossless coding. Emotion entrainment, which is generally defined as the synchronous convergence of human emotions, performs many important social functions. However, what the specific mechanisms of emotion entrainment are beyond in-person interactions, and how human emotions evolve under different entrainment patterns in large-scale social communities, are still unknown. In this paper, we aim to examine the massive emotion entrainment patterns and understand the underlying mechanisms in the context of social media. As modeling emotion dynamics on a large scale is often challenging, we elaborate a pragmatic framework to characterize and quantify the entrainment phenomenon. By applying this framework on the datasets from two large-scale social media platforms, we find that the emotions of online users entrain through social networks. We further uncover that online users often form their relations via dual entrainment, while maintain it through single entrainment. Remarkably, the emotions of online users are more convergent in nonreciprocal entrainment. Building on these findings, we develop an entrainment augmented model for emotion prediction. Experimental results suggest that entrainment patterns inform emotion proximity in dyads, and encoding their associations promotes emotion prediction. This work can further help us to understand the underlying dynamic process of large-scale online interactions and make more reasonable decisions regarding emergency situations, epidemic diseases, and political campaigns in cyberspace. Time delay due to maturation time, capturing time or other reasons widely exists in biological systems. In this paper, a predator-prey system of Leslie type with diffusion and time delay is studied based on mathematical analysis and numerical simulations. Conditions for both delay induced and diffusion induced Turing instability are obtained by using bifurcation theory. Furthermore, a series of numerical simulations are performed to illustrate the spatial patterns, which reveal the information of density changes of both prey and predator populations. In this paper we have systematically investigated the fundamental structure and the reproduction of spiral wave in a two-dimensional excitable lattice. A periodically rotating spiral wave is introduced as the model to reproduce spiral wave artificially. Interestingly, by using the dominant phase-advanced driving analysis method, the fundamental structure containing the loop structure and the wave propagation paths has been revealed, which can expose the periodically rotating orbit of spiral tip and the charity of spiral wave clearly. Furthermore, the fundamental structure is utilized as the core for artificial spiral wave. Additionally, the appropriate parameter region, in which the artificial spiral wave can be reproduced, is studied. Finally, we discuss the robustness of artificial spiral wave to defects. To discover regularities in human mobility is of fundamental importance to our understanding of urban dynamics, and essential to city and transport planning, urban management and policymaking. Previous research has revealed universal regularities at mainly aggregated spatio-temporal scales but when we zoom into finer scales, considerable heterogeneity and diversity is observed instead. The fundamental question we address in this paper is at what scales are the regularities we detect stable, explicable, and sustainable. This paper thus proposes a basic measure of variability to assess the stability of such regularities focusing mainly on changes over a range of temporal scales. We demonstrate this by comparing regularities in the urban mobility patterns in three world cities, namely London, Singapore and Beijing using one-week of smart-card data. The results show that variations in regularity scale as non-linear functions of the temporal resolution, which we measure over a scale from 1 minute to 24 hours thus reflecting the diurnal cycle of human mobility. A particularly dramatic increase in variability occurs up to the temporal scale of about 15 minutes in all three cities and this implies that limits exist when we look forward or backward with respect to making short-term predictions. The degree of regularity varies in fact from city to city with Beijing and Singapore showing higher regularity in comparison to London across all temporal scales. A detailed discussion is provided, which relates the analysis to various characteristics of the three cities. In summary, this work contributes to a deeper understanding of regularities in patterns of transit use from variations in volumes of travellers entering subway stations, it establishes a generic analytical framework for comparative studies using urban mobility data, and it provides key points for the management of variability by policy-makers intent on for making the travel experience more amenable. The wealth of sensory data coming from different modalities has opened numerous opportunities for data analysis. The data are of increasing volume, complexity and dimensionality, thus calling for new methodological innovations towards multimodal data processing. However, multimodal architectures must rely on models able to adapt to changes in the data distribution. Differences in the density functions can be due to changes in acquisition conditions (pose, illumination), sensors characteristics (number of channels, resolution) or different views (e.g. street level vs. aerial views of a same building). We call these different acquisition modes domains, and refer to the adaptation problem as domain adaptation. In this paper, instead of adapting the trained models themselves, we alternatively focus on finding mappings of the data sources into a common, semantically meaningful, representation domain. This field of manifold alignment extends traditional techniques in statistics such as canonical correlation analysis (CCA) to deal with nonlinear adaptation and possibly non-corresponding data pairs between the domains. We introduce a kernel method for manifold alignment (KEMA) that can match an arbitrary number of data sources without needing corresponding pairs, just few labeled examples in all domains. KEMA has interesting properties: 1) it generalizes other manifold alignment methods, 2) it can align manifolds of very different complexities, performing a discriminative alignment preserving each manifold inner structure, 3) it can define a domain-specific metric to cope with multimodal specificities, 4) it can align data spaces of different dimensionality, 5) it is robust to strong nonlinear feature deformations, and 6) it is closed-form invertible, which allows transfer across-domains and data synthesis. To authors’ knowledge this is the first method addressing all these important issues at once. We also present a reduced-rank version of KEMA for computational efficiency, and discuss the generalization performance of KEMA under Rademacher principles of stability. Aligning multimodal data with KEMA reports outstanding benefits when used as a data pre-conditioner step in the standard data analysis processing chain. KEMA exhibits very good performance over competing methods in synthetic controlled examples, visual object recognition and recognition of facial expressions tasks. KEMA is especially well-suited to deal with high-dimensional problems, such as images and videos, and under complicated distortions, twists and warpings of the data manifolds. Cancer driver genes, i.e., oncogenes and tumor suppressor genes, are involved in the acquisition of important functions in tumors, providing a selective growth advantage, allowing uncontrolled proliferation and avoiding apoptosis. It is therefore important to identify these driver genes, both for the fundamental understanding of cancer and to help finding new therapeutic targets or biomarkers. Although the most frequently mutated driver genes have been identified, it is believed that many more remain to be discovered, particularly for driver genes specific to some cancer types. In this paper, we propose a new computational method called LOTUS to predict new driver genes. LOTUS is a machine-learning based approach which allows to integrate various types of data in a versatile manner, including information about gene mutations and protein-protein interactions. In addition, LOTUS can predict cancer driver genes in a pan-cancer setting as well as for specific cancer types, using a multitask learning strategy to share information across cancer types. We empirically show that LOTUS outperforms five other state-of-the-art driver gene prediction methods, both in terms of intrinsic consistency and prediction accuracy, and provide predictions of new cancer genes across many cancer types. The solution to the job shop scheduling problem (JSSP) is of great significance for improving resource utilization and production efficiency of enterprises. In this paper, in view of its non-deterministic polynomial properties, a multi-agent genetic algorithm based on tabu search (MAGATS) is proposed to solve JSSPs under makespan constraints. Firstly, a multi-agent genetic algorithm (MAGA) is proposed. During the process, a multi-agent grid environment is constructed based on characteristics of multi-agent systems and genetic algorithm (GA), and a corresponding neighbor interaction operator, a mutation operator based on neighborhood structure and a self-learning operator are designed. Then, combining tabu search algorithm with a MAGA, the algorithm MAGATS are presented. Finally, 43 benchmark instances are tested with the new algorithm. Compared with four other algorithms, the optimization performance of it is analyzed based on obtained test results. Effectiveness of the new algorithm is verified by analysis results. In this paper, we present a new multi-focus microscope (MFM) system based on a phase mask and HiLo algorithm, achieving high-speed (20 volumes per second), high-resolution, low-noise 3-D fluorescent imaging. During imaging, the emissions from the specimen at nine different depths are simultaneously modulated and focused to different regions on a single CCD chip, i.e., the CCD chip is subdivided into nine regions to record images from the different selected depths. Next, HiLo algorithm is applied to remove the background noises and to form clean 3-D images. To visualize larger volumes, the nine layers are scanned axially, realizing fast 3-D imaging. In the imaging experiments, a mouse kidney sample of ~ 60 × 60 × 16 μm3 is visualized with only 10 raw images, demonstrating substantially enhanced resolution and contrast as well as suppressed background noises. Magnetic loops are one of the most popular and used traffic sensors because of their widely extended technology and simple mode of operation. Nevertheless, very simple models have been traditionally used to simulate the effect of the passage of vehicles on these loops. In general, vehicles have been considered simple rectangular metal plates located parallel to the ground plane at a certain height close to the vehicle chassis. However, with such a simple model, it is not possible to carry out a rigorous study to assess the performance of different models of vehicles with the aim of obtaining basic parameters such as the vehicle type, its speed or its direction in traffic. For this reason and because computer simulation and analysis have emerged as a priority in intelligent transportation systems (ITS), this paper aims to present a more complex vehicle model capable of characterizing vehicles as multiple metal plates of different sizes and heights, which will provide better results in virtual simulation environments. This type of modeling will be useful when reproducing the actual behavior of systems installed on roads based on inductive loops and will also facilitate vehicle classification and the extraction of basic traffic parameters. Alkaline-Surfactant-Polymer (ASP) flooding is an efficient chemical enhanced oil recovery (EOR) method gaining popularity in the industry. In this paper, the characteristics of three flooding systems with alkyl aryl sulfonate surfactants and a weak alkali concentration, strong alkali concentration and no alkali concentration were investigated. The emulsification, interfacial tension, viscosity, stability, adsorption resistance as well as the oil displacement effect for the flooding systems and simulated oil of the fourth plant of the Daqing Oilfield were measured. The results show that the three alkyl aryl sulphonates surfactants have different emulsification indexes with the weak and strong alkali concentrations possessing the best and worst indexes at 67.00% and 55.17% respectively, and the combination of surfactant and no alkali concentration with an emulsification index of 63.03%. The interfacial tension between the three flooding systems and the simulated oil of the fourth plant of Daqing Oilfield gets as low as 10−3 mN/m, and reduces as far as 10-4mN/m in certain points detected, all with good anti-dilution performance. In terms of interfacial tension stability, the three flooding systems are seen to reach ultra-low interfacial tension within 90 days. For viscosity stability, the addition of a strong alkali and a weak alkali further hydrolyzes the polymer, leading to an initial rise in viscosity and viscosity retention rates above 80%. In terms of adsorption resistance, ultra-low interfacial tension occurs adsorption is reduced by five times for the strong and weak alkali systems, and reduced by four times for the alkali-free system. These results show that all three combination flooding systems have good adsorption resistance. In the evaluation of oil displacement effect, the average chemical flooding recovery rate (33.83%) of the weak alkali-surfactant-polymer (ASP) system is nearly three percent higher (31.34%) than that of the surfactant-polymer (SP) system, and over seven percent higher (26.71%) than that of the strong ASP system. Filter or screening methods are often used as a preprocessing step for reducing the number of variables used by a learning algorithm in obtaining a classification or regression model. While there are many such filter methods, there is a need for an objective evaluation of these methods. Such an evaluation is needed to compare them with each other and also to answer whether they are at all useful, or a learning algorithm could do a better job without them. For this purpose, many popular screening methods are partnered in this paper with three regression learners and five classification learners and evaluated on ten real datasets to obtain accuracy criteria such as R-square and area under the ROC curve (AUC). The obtained results are compared through curve plots and comparison tables in order to find out whether screening methods help improve the performance of learning algorithms and how they fare with each other. Our findings revealed that the screening methods were useful in improving the prediction of the best learner on two regression and two classification datasets out of the ten datasets evaluated. Short-term metro passenger flow forecasting is an essential component of intelligent transportation systems (ITS) and can be applied to optimize the passenger flow organization of a station and offer data support for metro passenger flow early warning and system management. LSTM neural networks have recently achieved remarkable recent in the field of natural language processing (NLP) because they are well suited for learning from experience to predict time series. For this purpose, we propose an empirical mode decomposition (EMD)-based long short-term memory (LSTM) neural network model for predicting short-term metro inbound passenger flow. The EMD algorithm decomposes the original sequential passenger flow into several intrinsic mode functions (IMFs) and a residual. Selected IMFs that are strongly correlated with the original data can be obtained via feature selection. The selected IMFs and the original data are integrated into inputs for LSTM neural networks, and a single LSTM prediction model and an EMD-LSTM hybrid forecasting model are developed. Finally, historical real automatic fare collection (AFC) data from metro passengers are collected from Chengdu Metro to verify the validity of the proposed EMD-LSTM prediction model. Due to the fast speed of data generation and collection from advanced equipment, the amount of data obviously overflows the limit of available memory space and causes difficulties achieving high learning accuracy. Several methods based on discard-after-learn concept have been proposed. Some methods were designed to cope with a single incoming datum but some were designed for a chunk of incoming data. Although the results of these approaches are rather impressive, most of them are based on temporally adding more neurons to learn new incoming data without any neuron merging process which can obviously increase the computational time and space complexities. Only online versatile elliptic basis function (VEBF) introduced neuron merging to reduce the space-time complexity of learning only a single incoming datum. This paper proposed a method for further enhancing the capability of discard-after-learn concept for streaming data-chunk environment in terms of low computational time and neural space complexities. A set of recursive functions for computing the relevant parameters of a new neuron, based on statistical confidence interval, was introduced. The newly proposed method, named streaming chunk incremental learning (SCIL), increases the plasticity and the adaptabilty of the network structure according to the distribution of incoming data and their classes. When being compared to the others in incremental-like manner, based on 11 benchmarked data sets of 150 to 581,012 samples with attributes ranging from 4 to 1,558 formed as streaming data, the proposed SCIL gave better accuracy and time in most data sets. To balance the supply and demand in China's beef market, beef consumption must be scientifically and effectively forecasted. Beef consumption is affected by many factors and is characterized by gray uncertainty. Therefore, gray theory can be used to forecast the beef consumption, In this paper, the structural defects and unreasonable parameter design of the traditional gray model are analyzed. Then, a new gray model termed, EGM(1,1,r), is built, and the modeling conditions and error checking methods of EGM(1,1,r) are studied. Then, EGM(1,1,r) is used to simulate and forecast China’s beef consumption. The results show that both the simulation and prediction precisions of the new model are better than those of other gray models. Finally, the new model is used to forecast China’s beef consumption for the period from 2019–2025. Two critical tasks in multi-criteria group decision making (MCGDM) are to describe criterion values and to aggregate the described information to generate a ranking of alternatives. A flexible and superior tool for the first task is q-rung orthopair fuzzy number (qROFN) and an effective tool for the second task is aggregation operator. So far, nearly thirty different aggregation operators of qROFNs have been presented. Each operator has its distinctive characteristics and can work well for specific purpose. However, there is not yet an operator which can provide desirable generality and flexibility in aggregating criterion values, dealing with the heterogeneous interrelationships among criteria, and reducing the influence of extreme criterion values. To provide such an aggregation operator, Muirhead mean operator, power average operator, partitioned average operator, and Archimedean T-norm and T-conorm operations are concurrently introduced into q-rung orthopair fuzzy sets, and an Archimedean power partitioned Muirhead mean operator of qROFNs and its weighted form are presented and a MCGDM method based on the weighted operator is proposed in this paper. The generalised expressions of the two operators are firstly defined. Their properties are explored and proved and their specific expressions are constructed. On the basis of the specific expressions, a method for solving the MCGDM problems based on qROFNs is then designed. We investigate the effectiveness of network attack strategies when the attacker has only imperfect information about the network. While most existing network attack strategies assume complete knowledge about the network, in reality it is difficult to obtain the complete structure of a large-scale complex network. This paper considers two scenarios in which the available network information is imperfect. In one scenario, the network contains link errors (i.e., missing and false links) due to measurement errors, and in the other scenario the target network is so large that only part of the network structure is available from network sampling. Through extensive simulations, we show that particularly in a network with highly skewed degree distribution, network attack strategies are robust against link errors. Even if the network contains 30% false links and missing links, the strategies are just as effective as when the complete network is available. We also show that the attack strategies are far less effective when the network is obtained from random sampling, whereas the detrimental effects of network sampling on network attack strategies are small when using biased sampling strategies such as breadth-first search, depth-first search, and sample edge counts. The analyses of large volumes of metagenomic data extracted from aggregate populations of microscopic organisms residing on and in the human body are advancing contemporary understandings of the integrated participation of microbes in human health and disease. Next generation sequencing technology facilitates said analyses in terms of diversity, community composition, and differential abundance by filtering and binning microbial 16S rRNA genes extracted from human tissues into operational taxonomic units. However, current statistical tools restrict study designs to investigations of limited numbers of host characteristics mediated by limited numbers of samples potentially yielding a loss of relevant information. This paper presents a Bayesian hierarchical negative binomial model as an efficient technique capable of compensating for multivariable sets including tens or hundreds of host characteristics as covariates further expanding analyses of human microbiome count data. Simulation studies reveal that the Bayesian hierarchical negative binomial model provides a desirable strategy by often outperforming three competing negative binomial model in terms of type I error while simultaneously maintaining consistent power. An application of the Bayesian hierarchical negative binomial model using subsets of the open data published by the American Gut Project demonstrates an ability to identify operational taxonomic units significantly differentiable among persons diagnosed by a medical professional with either inflammatory bowel disease or irritable bowel syndrome that are consistent with contemporary gastrointestinal literature. Single-point incremental forming (SPIF) is a technology that allows incremental manufacturing of complex parts from a flat sheet using simple tools; further, this technology is flexible and economical. Measuring the forming force using this technology helps in preventing failures, determining the optimal processes, and implementing on-line control. In this paper, an experimental study using SPIF is described. This study focuses on the influence of four different process parameters, namely, step size, tool diameter, sheet thickness, and feed rate, on the maximum forming force. For an efficient force predictive model based on an adaptive neuro-fuzzy inference system (ANFIS), an artificial neural network (ANN) and a regressions model were applied. The predicted forces exhibited relatively good agreement with the experimental results. The results indicate that the performance of the ANFIS model realizes the full potential of the ANN model. Big web data from sources including online news and Twitter are good resources for investigating deep learning. However, collected news articles and tweets almost certainly contain data unnecessary for learning, and this disturbs accurate learning. This paper explores the performance of word2vec Convolutional Neural Networks (CNNs) to classify news articles and tweets into related and unrelated ones. Using two word embedding algorithms of word2vec, Continuous Bag-of-Word (CBOW) and Skip-gram, we constructed CNN with the CBOW model and CNN with the Skip-gram model. We measured the classification accuracy of CNN with CBOW, CNN with Skip-gram, and CNN without word2vec models for real news articles and tweets. The experimental results indicated that word2vec significantly improved the accuracy of the classification model. The accuracy of the CBOW model was higher and more stable when compared to that of the Skip-gram model. The CBOW model exhibited better performance on news articles, and the Skip-gram model exhibited better performance on tweets. Specifically, CNN with word2vec models was more effective on news articles when compared to that on tweets because news articles are typically more uniform when compared to tweets. A major tenet in theoretical neuroscience is that cognitive and behavioral processes are ultimately implemented in terms of the neural system dynamics. Accordingly, a major aim for the analysis of neurophysiological measurements should lie in the identification of the computational dynamics underlying task processing. Here we advance a state space model (SSM) based on generative piecewise-linear recurrent neural networks (PLRNN) to assess dynamics from neuroimaging data. In contrast to many other nonlinear time series models which have been proposed for reconstructing latent dynamics, our model is easily interpretable in neural terms, amenable to systematic dynamical systems analysis of the resulting set of equations, and can straightforwardly be transformed into an equivalent continuous-time dynamical system. The major contributions of this paper are the introduction of a new observation model suitable for functional magnetic resonance imaging (fMRI) coupled to the latent PLRNN, an efficient stepwise training procedure that forces the latent model to capture the ‘true’ underlying dynamics rather than just fitting (or predicting) the observations, and of an empirical measure based on the Kullback-Leibler divergence to evaluate from empirical time series how well this goal of approximating the underlying dynamics has been achieved. We validate and illustrate the power of our approach on simulated ‘ground-truth’ dynamical systems as well as on experimental fMRI time series, and demonstrate that the learnt dynamics harbors task-related nonlinear structure that a linear dynamical model fails to capture. Given that fMRI is one of the most common techniques for measuring brain activity non-invasively in human subjects, this approach may provide a novel step toward analyzing aberrant (nonlinear) dynamics for clinical assessment or neuroscientific research. Our understanding of how chromosomes structurally organize and dynamically interact has been revolutionized through the lens of long-chain polymer physics. Major protein contributors to chromosome structure and dynamics are condensin and cohesin that stochastically generate loops within and between chains, and entrap proximal strands of sister chromatids. In this paper, we explore the ability of transient, protein-mediated, gene-gene crosslinks to induce clusters of genes, thereby dynamic architecture, within the highly repeated ribosomal DNA that comprises the nucleolus of budding yeast. We implement three approaches: live cell microscopy; computational modeling of the full genome during G1 in budding yeast, exploring four decades of timescales for transient crosslinks between 5kbp domains (genes) in the nucleolus on Chromosome XII; and, temporal network models with automated community (cluster) detection algorithms applied to the full range of 4D modeling datasets. The data analysis tools detect and track gene clusters, their size, number, persistence time, and their plasticity (deformation). Of biological significance, our analysis reveals an optimal mean crosslink lifetime that promotes pairwise and cluster gene interactions through “flexible” clustering. In this state, large gene clusters self-assemble yet frequently interact (merge and separate), marked by gene exchanges between clusters, which in turn maximizes global gene interactions in the nucleolus. This regime stands between two limiting cases each with far less global gene interactions: with shorter crosslink lifetimes, “rigid” clustering emerges with clusters that interact infrequently; with longer crosslink lifetimes, there is a dissolution of clusters. These observations are compared with imaging experiments on a normal yeast strain and two condensin-modified mutant cell strains. In this paper we consider the process of the second harmonic generation in a gradient waveguide, taking into account diffraction and relatively weak temporal dispersion. Using the slowly varying envelope approximation and neglecting the dispersion of the nonlinear part of the response of the medium we obtain the system of parabolic equations for the envelopes of both harmonics. We also derive integrals of motion of this system. To solve it numerically we construct a nonlinear finite-difference scheme based on the Crank-Nicolson method preserving the integrals. Primarily, we focus our investigations on the processes of a two-component light bullets generation. In this paper, we propose a new approach for learning node embeddings for weighted undirected networks. We perform a random walk on the network to extract the latent structural information and perform node embedding learning under a similarity-based framework. Unlike previous works, we apply a different criterion to capture the proximity information between nodes in a network, and use it for improved modeling of similarities between nodes. We show that the mean commute time (MCT) between two nodes, defined as the average time a random walker takes to reach a target node and return to the source, plays a crucial role in quantifying the actual degree of proximity between two nodes of the network. We then introduce a novel definition of a similarity matrix that is based on the pair-wise mean commute time captured, which enables us to adequately represent the connection of similar nodes. We utilize pseudoinverse of the Laplacian matrix of the graph for calculating such a proximity measure, capturing rich structural information out of the graph for learning more adequate node representations of a network. The results of different experiments on three real-world networks demonstrate that our proposed method outperforms existing related efforts in classification, clustering, visualization as well as link prediction tasks. While there have been many studies using machine learning (ML) algorithms to predict process outcomes and device performance in semiconductor manufacturing, the extensively developed technology computer-aided design (TCAD) physical models should play a more significant role in conjunction with ML. While TCAD models have been effective in predicting the trends of experiments, a machine learning statistical model is more capable of predicting the anomalous effects that can be dependent on the chambers, machines, fabrication environment, and specific layouts. In this paper, we use an analytics-statistics mixed training (ASMT) approach using TCAD. Under this method, the TCAD models are incorporated into the machine learning training procedure. The mixed dataset with the experimental and TCAD results improved the prediction in terms of accuracy. With the application of ASMT to the BOSCH process, we show that the mean square error (MSE) can be effectively decreased when the analytics-statistics mixed training (ASMT) scheme is used instead of the classic neural network (NN) used in the baseline study. Cells and organisms have developed homeostatic mechanisms which protect them against a changing environment. How growth and homeostasis interact is still not well understood, but of increasing interest to the molecular and synthetic biology community to recognize and design control circuits which can oppose the diluting effects of cell growth. In this paper we describe the performance of selected negative feedback controllers in response to different applied growth laws and time dependent outflow perturbations of a controlled variable. The approach taken here is based on deterministic mass action kinetics assuming that cell content is instantaneously mixed. All controllers behave ideal in the sense that they for step-wise perturbations in volume and a controlled compound A are able to drive A precisely back to the controllers’ theoretical set-points. The applied growth kinetics reflect experimentally observed growth laws, which range from surface to volume ratio growth to linear and exponential growth. Our results show that the kinetic implementation of integral control and the structure of the negative feedback loop are two properties which affect controller performance. Best performance is observed for controllers based on derepression kinetics and controllers with an autocatalytic implementation of integral control. Both are able to defend exponential growth and perturbations, although the autocatalytic controller shows an offset from its theoretical set-point. Controllers with activating signaling using zero-order or bimolecular (antithetic) kinetics for integral control behave very similar but less well. Their performance can be improved by implementing negative feedback structures having repression/derepression steps or by increasing controller aggressiveness. Our results provide a guide what type of feedback structures and integral control kinetics are suitable to oppose the dilution effects by different growth laws and time dependent perturbations on a deterministic level. SPEC CPU is one of the most common benchmark suites used in computer architecture research. CPU2017 has recently been released to replace CPU2006. In this paper we present a detailed evaluation of the memory hierarchy performance for both the CPU2006 and single-threaded CPU2017 benchmarks. The experiments were executed on an Intel Xeon Skylake-SP, which is the first Intel processor to implement a mostly non-inclusive last-level cache (LLC). We present a classification of the benchmarks according to their memory pressure and analyze the performance impact of different LLC sizes. We also test all the hardware prefetchers showing they improve performance in most of the benchmarks. After comprehensive experimentation, we can highlight the following conclusions: i) almost half of SPEC CPU benchmarks have very low miss ratios in the second and third level caches, even with small LLC sizes and without hardware prefetching, ii) overall, the SPEC CPU2017 benchmarks demand even less memory hierarchy resources than the SPEC CPU2006 ones, iii) hardware prefetching is very effective in reducing LLC misses for most benchmarks, even with the smallest LLC size, and iv) from the memory hierarchy standpoint the methodologies commonly used to select benchmarks or simulation points do not guarantee representative workloads.
