The interaction between phenotypic plasticity, e.g. learning, and evolution is an important topic both in Evolutionary Biology and Machine Learning. The evolution of learning is commonly studied in Evolutionary Biology, while the use of an evolutionary process to improve learning is of interest to the field of Machine Learning. This paper takes a different point of view by studying the effect of learning on the evolutionary process, the so-called Baldwin effect. A well-studied result in the literature about the Baldwin effect is that learning affects the speed of convergence of the evolutionary process towards some genetic configuration, which corresponds to the environment-induced plastic response. This paper demonstrates that learning can change the outcome of evolution, i.e., lead to a genetic configuration that does not correspond to the plastic response. Results are obtained both analytically and experimentally by means of an agent-based model of a foraging task, in an environment where the distribution of resources follows seasonal cycles and the foraging success on different resource types is conditioned by trade-offs that can be evolved and learned. Dual Energy X-Ray Absorptiometry (DXA) is currently the most widely adopted non-invasive clinical technique to assess bone mineral density and bone mineral content in human research and represents the primary tool for the diagnosis of osteoporosis. DXA measures areal bone mineral density, BMD, which does not account for the three-dimensional structure of the vertebrae and for the distribution of bone mass. The result is that longitudinal DXA can only predict about 70% of vertebral fractures. This study proposes a complementary tool, based on Finite Element (FE) models, to improve the DXA accuracy. Bone is simulated as elastic and inhomogeneous material, with stiffness distribution derived from DXA greyscale images of density. The numerical procedure simulates a compressive load on each vertebra to evaluate the local minimum principal strain values. From these values, both the local average and the maximum strains are computed over the cross sections and along the height of the analysed bone region, to provide a parameter, named Strain Index of Bone (SIB), which could be considered as a bone fragility index. The procedure is initially validated on 33 cylindrical trabecular bone samples obtained from porcine lumbar vertebrae, experimentally tested under static compressive loading. Comparing the experimental mechanical parameters with the SIB, we could find a higher correlation of the ultimate stress, σULT, with the SIB values (R2adj = 0.63) than that observed with the conventional DXA-based clinical parameters, i.e. Bone Mineral Density, BMD (R2adj = 0.34) and Trabecular Bone Score, TBS (R2adj = -0.03). The paper finally presents a few case studies of numerical simulations carried out on human lumbar vertebrae. If our results are confirmed in prospective studies, SIB could be used-together with BMD and TBS-to improve the fracture risk assessment and support the clinical decision to assume specific drugs for metabolic bone diseases.

A major tenet in theoretical neuroscience is that cognitive and behavioral processes are ultimately implemented in terms of the neural system dynamics. Accordingly, a major aim for the analysis of neurophysiological measurements should lie in the identification of the computational dynamics underlying task processing. Here we advance a state space model (SSM) based on generative piecewise-linear recurrent neural networks (PLRNN) to assess dynamics from neuroimaging data. In contrast to many other nonlinear time series models which have been proposed for reconstructing latent dynamics, our model is easily interpretable in neural terms, amenable to systematic dynamical systems analysis of the resulting set of equations, and can straightforwardly be transformed into an equivalent continuous-time dynamical system. The major contributions of this paper are the introduction of a new observation model suitable for functional magnetic resonance imaging (fMRI) coupled to the latent PLRNN, an efficient stepwise training procedure that forces the latent model to capture the ‘true’ underlying dynamics rather than just fitting (or predicting) the observations, and of an empirical measure based on the Kullback-Leibler divergence to evaluate from empirical time series how well this goal of approximating the underlying dynamics has been achieved. We validate and illustrate the power of our approach on simulated ‘ground-truth’ dynamical systems as well as on experimental fMRI time series, and demonstrate that the learnt dynamics harbors task-related nonlinear structure that a linear dynamical model fails to capture. Next-generation sequencing (NGS) technologies have led to a huge amount of genomic data that need to be analyzed and interpreted. This fact has a huge impact on the DNA sequence alignment process, which nowadays requires the mapping of billions of small DNA sequences onto a reference genome. In this way, sequence alignment remains the most time-consuming stage in the sequence analysis workflow. To deal with this issue, state of the art aligners take advantage of parallelization strategies. However, the existent solutions show limited scalability and have a complex implementation. In this work we introduce SparkBWA, a new tool that exploits the capabilities of a big data technology as Spark to boost the performance of one of the most widely adopted aligner, the Burrows-Wheeler Aligner (BWA). The design of SparkBWA uses two independent software layers in such a way that no modifications to the original BWA source code are required, which assures its compatibility with any BWA version (future or legacy). SparkBWA is evaluated in different scenarios showing noticeable results in terms of performance and scalability. A comparison to other parallel BWA-based aligners validates the benefits of our approach. Finally, an intuitive and flexible API is provided to NGS professionals in order to facilitate the acceptance and adoption of the new tool. In this paper, we propose an emotion separated method(SeTF·IDF) to assign the emotion labels of sentences with different values, which has a better visual effect compared with the values represented by TF·IDF in the visualization of a multi-label Chinese emotional corpus Ren_CECps. Inspired by the enormous improvement of the visualization map propelled by the changed distances among the sentences, we being the first group utilizes the Word Mover's Distance(WMD) algorithm as a way of feature representation in Chinese text emotion classification. Our experiments show that both in 80% for training, 20% for testing and 50% for training, 50% for testing experiments of Ren_CECps, WMD features get the best f1 scores and have a greater increase compared with the same dimension feature vectors obtained by dimension reduction TF·IDF method. Compared experiments in English corpus also show the efficiency of WMD features in the cross-language field.

The size and complexity of actual networked systems hinders the access to a global knowledge of their structure. This fact pushes the problem of navigation to suboptimal solutions, one of them being the extraction of a coherent map of the topology on which navigation takes place. In this paper, we present a Markov chain based algorithm to tag networked terms according only to their topological features. The resulting tagging is used to compute similarity between terms, providing a map of the networked information. This map supports local-based navigation techniques driven by similarity. We compare the efficiency of the resulting paths according to their length compared to that of the shortest path. Additionally we claim that the path steps towards the destination are semantically coherent. To illustrate the algorithm performance we provide some results from the Simple English Wikipedia, which amounts to several thousand of pages. The simplest greedy strategy yields over an 80% of average success rate. Furthermore, the resulting content-coherent paths most often have a cost between one- and threefold compared to shortest-path lengths. Background\ud Imperfect diagnostic testing reduces the power to detect significant predictors in classical cross-sectional studies. Assuming that the misclassification in diagnosis is random this can be dealt with by increasing the sample size of a study. However, the effects of imperfect tests in longitudinal data analyses are not as straightforward to anticipate, especially if the outcome of the test influences behaviour. The aim of this paper is to investigate the impact of imperfect test sensitivity on the determination of predictor variables in a longitudinal study.\ud \ud Methodology/Principal Findings\ud To deal with imperfect test sensitivity affecting the response variable, we transformed the observed response variable into a set of possible temporal patterns of true disease status, whose prior probability was a function of the test sensitivity. We fitted a Bayesian discrete time survival model using an MCMC algorithm that treats the true response patterns as unknown parameters in the model. We applied our approach to epidemiological data of bovine tuberculosis outbreaks in England and investigated the effect of reduced test sensitivity in the determination of risk factors for the disease. We found that reduced test sensitivity led to changes to the collection of risk factors associated with the probability of an outbreak that were chosen in the ‘best’ model and to an increase in the uncertainty surrounding the parameter estimates for a model with a fixed set of risk factors that were associated with the response variable.\ud \ud Conclusions/Significance\ud We propose a novel algorithm to fit discrete survival models for longitudinal data where values of the response variable are uncertain. When analysing longitudinal data, uncertainty surrounding the response variable will affect the significance of the predictors and should therefore be accounted for either at the design stage by increasing the sample size or at the post analysis stage by conducting appropriate sensitivity analyses.
