Anthropogenic pressures are causing the widespread loss of wildlife species and populations, with adverse consequences for ecosystem functioning. This phenomenon has been widely but inconsistently referred to as defaunation. A cohesive, quantitative framework for defining and evaluating defaunation is necessary for advancing biodiversity conservation. Likening defaunation to deforestation, we propose an operational framework for defaunation that defines it and related terms, situates defaunation relative to intact communities and faunal degradation, and encourages quantitative, ecologically reasonable, and equitable measurements. We distinguish between defaunation , the conversion of an ecosystem from having wild animals to not having wild animals, and faunal degradation , the process of losing animals or species from an animal community. The quantification of context-relevant defaunation boundaries or baselines is necessary to compare faunal communities over space and time. Mammalian spatial and temporal activity patterns can vary depending on foraging behavior or the perception of predation or competition risk among species. These behaviors may in turn be altered by human influences such as defaunation. Herein, we evaluate whether frugivores avoid areas with high visitation rates by potential predators or competitors, and whether this avoidance changes in areas with different degrees of defaunation. We installed 189 cameras under fruit trees in six areas of the Atlantic Forest, Brazil, that differ in the abundance of top predators and large frugivores. Small predators and small frugivores were more frequent at night while large frugivores were more frequent during the day, but small frugivores visited and spent less time at fruiting trees on brighter nights, unlike large predators and large frugivores. Small frugivores also were less frequent in areas with high visitation by large frugivores and more frequent in highly defaunated areas. Our results suggest that the dynamics among mammalian functional groups varied according to diel patterns, potential competitors, and defaunation. We highlight the importance of understanding how species interactions are changing in areas exposed to strong human impacts to mitigate the indirect effects of defaunation. Defaunation is a key ecological issue that has only recently been given sufficient attention. As predicted, evidence so far indicates loss of larger species followed by medium-sized species, leading to cascading effects that propagate throughout entire communities and ecosystems. The Atlantic Forest is among the most important global biodiversity hotspots. These regions have historically been impacted by habitat loss and fragmentation, resulting in landscape changes and negative impacts upon animal communities. This study evaluates community characteristics of medium- and large-sized mammals in subtropical Atlantic Forest, southern Brazil. We gathered data on mammal occurrence using 108 cameras traps located across 8 protected areas. We then tested whether landscape differences impact mammal richness, composition, and community complexity. Specifically, we used a regression tree to evaluate compositional differences as a function of landscape configuration. We analyzed data for 26 species in total, with the number of species per area ranging from 9 to 17. Changes in mammal composition at the landscape scale were most strongly associated with human occupation. Areas with strong human occupation had low species richness, with a predominance of medium-sized omnivores and insectivores species; these conditions led to high defaunation indices. Community complexity was greater in areas with low human occupation, where carnivores (Felidae) were more abundant. Differences in species composition were also linked to altitudinal bands and the ratio of period of time with protected status versus history of land exploitation in a particular area. Analysis of functional groups indicated that intense human occupation had negative effects on larger species, a process that may have impending consequences. Despite defaunation being a serious ecological issue, we assert that taking prompt action may limit or potentially reverse effects of defaunation before the most dramatic changes take place. Using a decade-long exclosure experiment in Panama, we tested the hypothesis that ground-dwelling vertebrate herbivores and seed predators are crucial determinants of tropical tree diversity and abundance within the understory. Our exclosure experiment is a community-level test of the Janzen-Connell hypothesis. Therefore, we predicted that vertebrate exclusion would (a) increase plant densities and (b) lower richness, diversity, and evenness. Excluding vertebrates caused a 38%-46% increase in plant densities, which, in contrast to our predictions, caused species richness to increase by 12%-15%. Because vertebrate exclusion causes plant species richness to increase, not decrease, vertebrates are unlikely to be causal agents of Janzen-Connell effects. We synthesized this and previous studies to explore why plant richness responds differently to defaunation and exclosures in tropical forests worldwide. Binding of IgG antibodies to Entodinium spp. in the mmen of sheep (Ovis aries) was investigated by adding IgG, purified from plasma, directly into the mmen. Plasma IgG was sourced from sheep that had or had not been immunized with a vaccine containing whole fixed Entodinium spp. cells. Ruminal fluid was sampled approximately 2 h after each antibody dosing. Binding of protozoa by a specific antibody was detected using an indirect fluorescent antibody test. An antibody titer in the mminal fluid was determined by ELISA, and the concentration of mminal fluid ammonia-N and mminal pH were also determined. Entodinium spp. and total protozoa from IgG-infused sheep were enumerated by microscopic counts. Two-hourly additions of IgG maintained a low antibody titer in the mmen for 12 h and the binding of the antibody to the mmen protozoa was demonstrated. Increased ammonia-N concentrations and altered mminal fluid pH patterns indicated that additional fermentation of protein was occurring in the mmen after addition of IgG. No reduction in numbers of Entodinium spp. was observed (P > 0.05). Although binding of antibodies to protozoa has been demonstrated in the mmen, it is unclear how much cell death occurred. On the balance of probability, it would appear that the antibody was degraded or partially degraded, and the impact of this on protozoal populations and the measurement of a specific titer is also unclear. The aim of this study was to investigate the effect of presence or absence of protozoa on rumen fermentation and efficiency of microbial protein synthesis under different diets. Of 20 twin paired lambs, 1 lamb of each pair was isolated from the ewe within 24 h after birth and reared in a protozoa-free environment (n = 10), whereas their respective twin-siblings remained with the ewe (faunated, n = 10). When lambs reached 6 mo of age, 5 animals of each group were randomly allocated to 1 of 2 experimental diets consisting of either alfalfa hay as the sole diet, or 50:50 mixed with ground barley grain according to a 2 × 2 factorial arrangement of treatments. After 15 d of adaptation to the diet, the animals were euthanized and total rumen and abomasal contents were sampled to estimate rumen microbial synthesis using C31 alkane as flow marker. Different (15N and purine bases) and a novel (recombinant DNA sequences) microbial markers, combined with several microbial reference extracts (rumen protozoa, liquid and solid associated bacteria) were evaluated. Absence of rumen protozoa modified the rumen fermentation pattern and decreased total tract OM and NDF digestibility in 2.0 and 5.1 percentage points, respectively. The effect of defaunation on microbial N flow was weak, however, and was dependent on the microbial marker and microbial reference extract considered. Faunated lambs fed with mixed diet showed the greatest rumen protozoal concentration and the least efficient microbial protein synthesis (29% less than the other treatments), whereas protozoa-free lambs fed with mixed diet presented the smallest ammonia concentration and 34% greater efficiency of N utilization than the other treatments. Although 15N gave the most precise estimates of microbial synthesis, the use of recombinant DNA sequences represents an alternative that allows separate quantification of the bacteria and protozoa contributions. This marker showed that presence of protozoa decrease the bacterial-N flow through the abomasum by 33%, whereas the protozoa-N contribution to the microbial N flow increased from 1.9 to 14.1% when barley grain was added to the alfalfa hay. More than 18% of tropical rainforests are now covered by totally protected areas. If these were well protected, we could feel reasonably confident that current conservation strategies might succeed in preserving a substantial proportion of tropical biodiversity. However, in most parts of the tropics, poachers enter and leave reserves with impunity. On the basis of reports from the hunting literature, it seems likely that a majority of tropical nature reserves may already be considered empty forests -- meaning that all bird and mammal species larger than approximately two kilograms -- barring a few hunting-tolerant species -- have either been extirpated or exist at densities well below natural levels of abundance. The disruption of ecological functions caused by the loss of symbionts further compromises the capacity of these reserves to conserve biodiversity over the long term. Urea-nitrogen recycling to the gastrointestinal tract (GIT), N metabolism, and urea transporter-B (UT-B) mRNA abundance in ruminal epithehum were evaluated in partially defaunated (PDFAUN) and faunated (FAUN) growing lambs fed 2 levels (10%, low, or 15%, high) of dietary CP (DM basis). Four Suffolk ram lambs (43.9 ± 1.4 kg initial BW) were used in a 4 x 4 Latin square design with 27-d periods. Sunflower oil was fed (6%; DM basis) as an anti-protozoal agent. Nitrogen balance was measured from d 22 to 26, with concurrent measurement of urea-N kinetics using continuous intrajugular infusions of [15N15N]-urea. Feeding sunflower oil decreased (P < 0.01) total ruminal protozoa by 88%, and this was associated with a decrease (P < 0.01) in ruminal ammonia-N concentrations. Endogenous production of urea-N (UER; 26.1 vs. 34.6 g/d) and urea-N loss in urine (UUE; 10.1 vs. 15.7 g/d) were less (P < 0.01), and urea-N entering the GIT (GER; 16.0 vs. 18.9 g/d) tended to be less (P = 0.06) in PDFAUN as compared with FAUN lambs. However, as a proportion of UER, GER was greater (P < 0.01) and the proportion of recycled urea-N that was utilized for anabohism (i.e., UUA) tended to be greater (P 0.09) in PDFAUN lambs. Partial defaunation increased (P < 0.01) microbial N supply. The UER, GER, and UUE were greater (P < 0.01) in lambs fed the high diet. However, as a proportion of UER, GER and its anabohic use were greater (P < 0.01) in lambs fed the low diet. The expression of UT-B mRNA in PDFAUN lambs was numerically greater (by 20%; P = 0.15) compared with FAUN lambs. In summary, results indicate that part of the mechanism for improved N utilization in defaunated ruminants is an increase in the proportion of endogenous urea-N output that is recycled to the GIT, thus potentially providing additional N for microbial growth. Despite the importance of seed dispersal as a driving process behind plant community assembly, our understanding of the role of seed dispersal in plant population persistence and spread remains incomplete. As a result, our ability to predict the effects of global change on plant populations is hampered. We need to better understand the fundamental link between seed dispersal and population dynamics in order to make predictive generalizations across species and systems, to better understand plant community structure and function, and to make appropriate conservation and management responses related to seed dispersal. To tackle these important knowledge gaps, we established the CoDisperse Network and convened an interdisciplinary, NSF-sponsored Seed Dispersal Workshop in 2016, during which we explored the role of seed dispersal in plant population dynamics (NSF DEB Award # 1548194). In this Special Issue, we consider the current state of seed dispersal ecology and identify the following collaborative research needs: (i) the development of a mechanistic understanding of the movement process influencing dispersal of seeds; (ii) improved quantification of the relative influence of seed dispersal on plant fitness compared to processes occurring at other life history stages; (iii) an ability to scale from individual plants to ecosystems to quantify the influence of dispersal on ecosystem function; and (iv) the incorporation of seed dispersal ecology into conservation and management strategies. The distribution and abundance of plants across the world depends in part on their ability to move, which is commonly characterized by a dispersal kernel. For seeds, the total dispersal kernel (TDK) describes the combined influence of all primary, secondary and higher-order dispersal vectors on the overall dispersal kernel for a plant individual, population, species or community. Understanding the role of each vector within the TDK, and their combined influence on the TDK, is critically important for being able to predict plant responses to a changing biotic or abiotic environment. In addition, fully characterizing the TDK by including all vectors may affect predictions of population spread. Here, we review existing research on the TDK and discuss advances in empirical, conceptual modelling and statistical approaches that will facilitate broader application. The concept is simple, but few examples of well-characterized TDKs exist. We find that significant empirical challenges exist, as many studies do not account for all dispersal vectors (e.g. gravity, higher-order dispersal vectors), inadequately measure or estimate long-distance dispersal resulting from multiple vectors and/or neglect spatial heterogeneity and context dependence. Existing mathematical and conceptual modelling approaches and statistical methods allow fitting individual dispersal kernels and combining them to form a TDK; these will perform best if robust prior information is available. We recommend a modelling cycle to parameterize TDKs, where empirical data inform models, which in turn inform additional data collection. Finally, we recommend that the TDK concept be extended to account for not only where seeds land, but also how that location affects the likelihood of establishing and producing a reproductive adult, i.e. the total effective dispersal kernel.
