Early and accurate disease diagnosis is pivotal for effective phytosanitary management strategies in agriculture. Hyperspectral sensing has emerged as a promising tool for early disease detection, yet challenges remain in effectively harnessing its potential. This study compares parametric spectral Vegetation Indices (VIs) and a nonparametric Gaussian Process Classification based on an Automated Spectral Band Analysis Tool (GPC-BAT) for diagnosing plant bacterial diseases using hyperspectral data. The study conducted experiments on tomato plants in controlled conditions and kiwi plants in field settings to assess the performance of VIs and GPC-BAT. In the tomato experiment, the modeling processes were applied to classify the spectral data measured on the healthy class of plants (sprayed with water only) and discriminate them from the data captured on plants inoculated with the two bacterial suspensions (108 CFU mL−1). In the kiwi experiment, the standard modeling results of the spectral data collected on nonsymptomatic plants were compared to the ones obtained using symptomatic plants’ spectral data. VIs, known for their simplicity in extracting biophysical information, successfully distinguished healthy and diseased tissues in both plant species. The overall accuracy achieved was 63% and 71% for tomato and kiwi, respectively. Limitations were observed, particularly in differentiating specific disease infections accurately. On the other hand, GPC-BAT, after feature reduction, showcased enhanced accuracy in identifying healthy and diseased tissues. The overall accuracy ranged from 70% to 75% in the tomato and kiwi case studies. Despite its effectiveness, the model faced challenges in accurately predicting certain disease infections, especially in the early stages. Comparative analysis revealed commonalities and differences in the spectral bands identified by both approaches, with overlaps in critical regions across plant species. Notably, these spectral regions corresponded to the absorption regions of various photosynthetic pigments and structural components affected by bacterial infections in plant leaves. The study underscores the potential of hyperspectral sensing in disease diagnosis and highlights the strengths and limitations of VIs and GPC-BAT. The identified spectral features hold biological significance, suggesting correlations between bacterial infections and alterations in plant pigments and structural components. Future research avenues could focus on refining these approaches for improved accuracy in diagnosing diverse plant–pathogen interactions, thereby aiding disease diagnosis. Specifically, efforts could be directed towards adapting these methodologies for early detection, even before symptom manifestation, to better manage agricultural diseases.

Solar-induced chlorophyll fluorescence (SIF) is closely related to plant photosynthetic activity and has been used in different studies as a proxy for vegetation health status. However, in order to use SIF as a relevant indicator of plant physiological stress, it is necessary to accurately quantify the amount of light absorbed by the photosynthetic plant pigments, called the absorbed photosynthetically active radiation (APAR). The ratio between fluorescence emission and light absorption (i.e., SIF and APAR) is known as the fluorescence quantum efficiency (FQE). In this work, simultaneous measurements of SIF and reflected radiance were performed both at the leaf and canopy levels for Salvia farinacea and Datura stramonium plants. With the aim of disentangling the proportion of sunlit and shaded absorbed PAR, an ad hoc experimental setup was designed to provide a wide range of fraction vegetation cover (FVC) canopy settings. A linear spectral unmixing method was proposed to estimate the contribution of soil, sunlit, and shaded vegetation from the total reflectance spectrum measured at the canopy level. Later, the retrieved sunlit FVC (FVCsunlit) was used to estimate the (dominant) green APAR flux, and this was combined with the integral of the spectrally resolved fluorescence to calculate the FQE. The results of this study demonstrated that under no-stress conditions and independently of the FVC, similar FQE values were observed when SIF was properly normalised by the green APAR flux. The results obtained showed that the reflectance spectra retrieved using a linear unmixing method had a maximum RMSE of less than 0.03 along the spectrum. The FVCsunlit evaluation showed an RMSE of 14% with an R2 of 0.84. Moreover, the FQE values obtained at the top of the canopy (TOC) were found statistically comparable to the reference values at the leaf level. These results support further efforts to improve the interpretation of fluorescence based on field spectroscopy and the further upscaling to imaging spectroscopy at airborne and satellite levels.

Pseudomonas syringae pv. actinidiae (Psa) has been responsible for numerous epidemics of bacterial canker of kiwi (BCK), resulting in high losses in kiwi production worldwide. Current diagnostic approaches for this disease usually depend on visible signs of the infection (disease symptoms) to be present. Since these symptoms frequently manifest themselves in the middle to late stages of the infection process, the effectiveness of phytosanitary measures can be compromised. Hyperspectral spectroscopy has the potential to be an effective, non-invasive, rapid, cost-effective, high-throughput approach for improving BCK diagnostics. This study aimed to investigate the potential of hyperspectral UV–VIS reflectance for in-situ, non-destructive discrimination of bacterial canker on kiwi leaves. Spectral reflectance (325–1075 nm) of twenty plants were obtained with a handheld spectroradiometer in two commercial kiwi orchards located in Portugal, for 15 weeks, totaling 504 spectral measurements. Several modeling approaches based on continuous hyperspectral data or specific wavelengths, chosen by different feature selection algorithms, were tested to discriminate BCK on leaves. Spectral separability of asymptomatic and symptomatic leaves was observed in all multi-variate and machine learning models, including the FDA, GLM, PLS, and SVM methods. The combination of a stepwise forward variable selection approach using a support vector machine algorithm with a radial kernel and class weights was selected as the final model. Its overall accuracy was 85%, with a 0.70 kappa score and 0.84 F-measure. These results were coherent with leaves classified as asymptomatic or symptomatic by visual inspection. Overall, the findings herein reported support the implementation of spectral point measurements acquired in situ for crop disease diagnosis.

Soil nitrogen (N) content plays a vital role in agriculture and biogeochemical processes, ranging from the N fertilization management for intensive agricultural production to the patterns of N cycling in agroecological systems. While proximal sensing in laboratory settings can achieve ideal soil N estimation accuracy, the estimation and mapping by using remote sensing methods in a large spatial scale diplays low ability. A new hyperspectral imager with 166 spectral channels, the ZY1-02D, makes possible the detection of subtle but important spectral features of soil. This study aimed at exploring the capability of the ZY1-02D to estimate and map the topsoil N content of the black soil-covered farmlands in northeast China. To this aim, 646 soil samples from study sites were collected, processed, spectrally and geochemically measured for the soil N sensitive bands detection and partial least squares regression (PLSR) calibration and validation. The sensitive bands detection results showed an appealing regularity of the variability and stable tendency of the soil N sensitive spectral bands with the change of the sample size. Based on this, we compared the estimation capacity of the models developed with the full wavelength spectra and the models developed with the sensitive bands. The estimation based on ZY1-02D full wavelength spectral reflectance were robust, with R2 of 0.64 in validation. Further, the results of model developed with the sensitive bands showed better validation accuracy with R2 of 0.66 and were applied to create a map of topsoil N content of farmlands in the northeast China black soil area. The results demonstrated that sensitive bands modelling could enhance the accuracy of the estimation and simplify model, and what is more, showed the ideal capability of ZY1-02D for soil N content estimation at the regional scale.

Leaf chlorophyll concentration (LCC) is an important indicator of plant health, vigor, physiological status, productivity, and nutrient deficiencies. Hyperspectral spectroscopy at leaf level has been widely used to estimate LCC accurately and non-destructively. This study utilized leaf-level hyperspectral data with derivative calculus and machine learning to estimate LCC of sorghum. We calculated fractional derivative (FD) orders starting from 0.2 to 2.0 with 0.2 order increments. Additionally, 43 common vegetation indices (VIs) were calculated from leaf spectral reflectance factor to make comparisons with reflectance-based data. Within the modeling pipeline, three feature selection methods were assessed: Pearson’s correlation coefficient (PCC), partial least squares based variable importance in the projection (VIP), and random forest-based mean decrease impurity (MDI). Finally, we used partial least squares regression (PLSR), random forest regression (RFR), support vector regression (SVR), and extreme learning regression (ELR) to estimate the LCC of sorghum. Results showed that: (1) increasing derivative order can show improved model performance until certain order for reflectance-based analysis; however, it is inconclusive to state that a particular order is optimal for estimating LCC of sorghum; (2) VI-based modeling outperformed derivative augmented reflectance factor-based modeling; (3) mean decrease impurity was found effective in selecting sensitive features from large feature space (reflectance-based analysis), whereas simple Pearson’s correlation coefficient worked better with smaller feature space (VI-based analysis); and (4) SVR outperformed all other models within reflectance-based analysis; alternatively, ELR with VIs from original reflectance yielded slightly better results compared to all other models.

Near-infrared spectroscopy (NIRS) is widely used as a non-invasive method to monitor the hemodynamics of biological tissue. A common approach of NIRS relies on continuous wave (CW) methodology, i.e. utilizing intensity-only measurements, and, in general, assumes homogeneity in the optical properties of the biological tissue. However, in monitoring cerebral hemodynamics within humans, this assumption is not valid due to complex layered structure of the head. The NIRS signal that contains information about cerebral blood hemoglobin levels is also contaminated with extra-cerebral tissue hemodynamics, and any recovery method based on such a priori homogenous approximation would lead to erroneous results. In this work, utilization of hyper-spectral intensity only measurements (i.e., CW) at multiple distances are presented and are shown to recover two-layered tissue properties along with the thickness of top layer, using an analytical solution for a two-layered semi-infinite geometry. It is demonstrated that the recovery of tissue oxygenation index (TOI) of both layers can be achieved with an error of 4.4%, with the recovered tissue thickness of 4% error. When the data is measured on a complex tissue such as the human head, it is shown that the semi-infinite recovery model can lead to uncertain results, whereas, when using an appropriate model accounting for the tissue-boundary structure, the tissue oxygenation levels are recovered with an error of 4.2%, and the extra-cerebral tissue thickness with an error of 11.8%. The algorithm is finally used together with human subject data, demonstrating robustness in application and repeatability in the recovered parameters that adhere well to expected published parameters.
