In vitro cell culture systems serve as instrumental platforms for probing biological phenomena and elucidating intricate cellular mechanisms. These systems afford researchers the opportunity to scrutinize cellular responses within a regulated environment, thereby circumventing the ethical and logistical challenges associated with in vivo experimentation. Three-dimensional (3D) cell cultures have emerged as a viable alternative to mimic in vivo environments. Within this context, spheroids are recognized as one of the most straightforward and efficacious models, presenting a promising substitute for conventional monolayer cultures. The application of 3D cultures of fish cells remains limited, focusing mainly on physiological and morphological characterization studies. However, given the capacity of spheroids to emulate in vivo conditions, researchers are exploring diverse applications of these 3D cultures. These include eco-toxicology, immunology, drug screening, endocrinology, and metabolism studies, employing a variety of cell types such as fibroblasts, hepatocytes, embryonic cells, gonadal cells, gastrointestinal cells, and pituitary cells. This review provides a succinct overview, concentrating on the most frequently employed methods for generating fish cell spheroids and their applications to date. Simple Summary: This experiment was conducted in accordance with the prevailing trend of identifying alternative sources of nutrition to compensate for the economic shortcomings of fish meal in the aquaculture industry. The experiment employed soybean-based concentrated protein, which is approximately half the cost of fish meal, and focused on investigating its impact on growth and physiological processes. Three experimental diets were prepared: the control diet (Con) contained 60% FM, and the experimental diets contained 25% (SPC25) and 50% (SPC50) FM replaced by SPC. Following the 140-day feeding period, no significant differences in growth performance were observed. However, an increase in the replacement rate was associated with a reduction in stress and immune sensitivity, while the SPC25 treatment exhibited elevated levels of digestive enzyme-related genes. This study identified the effects of substituting fishmeal (FM) with soy protein concentrate (SPC) supplemented with lysine and methionine in the olive flounder (Paralichthys olivaceus) diet on the expression of genes related to growth, stress, immunity, and digestion. Three experimental diets were prepared; the control diet (Con) contained 60% FM, and the experimental diets contained 25% (SPC25) and 50% (SPC50) FM replaced by SPC. After the 140-day feeding period, weight gain, specific growth rate, feed availability, biological indices, and chemical composition of the muscle were not significantly affected by the dietary treatments. Chymo-TRY2, TRY2, and TRY3 in the stomach of fish fed the SPC25 diet were higher than fish fed the Con or SPC50 diets. TRY2 and lipase of fish fed the SPC25 diet were higher than those of fish fed the other diets but TRY3 was not significantly affected by the treatments in the intestine. Simple Summary: The current state of rainbow trout, Oncorhynchus mykiss, was investigated 50 years after the first introduction of the species to the water bodies of the Balkhash basin. The wild form of the species from Kamchatka and the cultured form from European fish farms have successfully adapted to the local environmental conditions. Unlike in most other regions of the world, rainbow trout have not spread beyond the water bodies of their original introduction and have not significantly impacted native fish diversity. Rainbow trout, or mykiss (Oncorhynchus mykiss), is one of the most popular species used in aquaculture and has been naturalized worldwide, including in the Central Asian Balkhash basin, which has unique aboriginal fish fauna. Both rainbow trout from European farms and wild mykiss from Kamchatka were introduced to some mountain lakes and rivers of the Balkhash basin about 50 years ago. This study investigates the current distribution and life history traits of the alien species and its possible impact on the local fish fauna. This study showed that the rainbow trout occupies various habitats in the Ili River basin: mountain lakes, fast-flowing mountain rivers, and lowland rivers with slow currents and warm water (up to +27 °C). Rainbow trout from European fish farms dominate the mountain Middle Kolsay Lake, while the wild trout from Kamchatka occupies the small Ulken Kokpak River. Both co-occur in the Chilik River. Contrary to that in other regions, the distribution of rainbow trout in the Balkhash basin remained almost the same after their introduction. Broad intrapopulation variability in terms of size, growth rate, and maturation age was revealed, apparently as a result of adaptation to the new environment and intrapopulation competition. In particular, the growth rate has decreased, but life span, surprisingly, has increased as compared to the originally introduced fish. Intrapopulation variation in growth and maturity patterns was also noted. Differences in skin coloration between highland (cold-water) and lowland (warm-water) populations were discovered. The feeding mode of naturalized trout is insectivorous (insect imago), indicating that it occupies its own niche in the local fish communities. The largest population of rainbow trout was recorded in the Lower Kolsay Lake, lowering the population of native fish species, while in other localities, no negative impact on local fish communities was recorded. Simple Summary: Fish farming provides an efficient means of obtaining high-quality protein for humans. However, the decreased growth rate of aquaculture fish due to germplasm degradation often increases production costs and reduces economic benefits. Therefore, it is particularly important to develop fast-growing varieties and elucidate the genetic mechanisms underlying growth traits. In this study, we identified 50 growth-related markers in the genome of Lateolabrax maculatus, an important marine aquaculture species, with the phenotypic variance explained up to 15.82%, which will help in marker-assisted breeding for fast-growing varieties. Additionally, 47 growth-related candidate genes were annotated, and the functions of some of these genes in growth traits have been confirmed in mice or zebrafish through gene knockout or knockdown experiments. The 47 candidate genes are mainly associated with the metabolism of energy, glucose, and lipids and the development of musculoskeletal and nervous systems, which may act as drivers for the growth of L. maculatus. Spotted sea bass (Lateolabrax maculatus) is an important marine economic fish in China, ranking third in annual production among marine fish. However, a declined growth rate caused by germplasm degradation has severely increased production costs and reduced economic benefits. There is an urgent need to develop the fast-growing varieties of L. maculatus and elucidate the genetic mechanisms underlying growth traits. Here, whole-genome resequencing technology combined with extreme phenotype genome-wide association analysis (XP-GWAS) was used to identify candidate markers and genes associated with growth traits in L. maculatus. Two groups of L. maculatus, consisting of 100 fast-growing and 100 slow-growing individuals with significant differences in body weight, body length, and carcass weight, underwent whole-genome resequencing. A total of 4,528,936 high-quality single nucleotide polymorphisms (SNPs) were used for XP-GWAS. These SNPs were evenly distributed across all chromosomes without large gaps, and the average distance between SNPs was only 175.8 bp. XP-GWAS based on the Bayesian-information and Linkage-disequilibrium Iteratively Nested Keyway (Blink) and Fixed and random model Circulating Probability Unification (FarmCPU) identified 50 growth-related markers, of which 17 were related to body length, 19 to body weight, and 23 to carcass weight. The highest phenotypic variance explained (PVE) reached 15.82%. Furthermore, significant differences were observed in body weight, body length, and carcass weight among individuals with different genotypes. For example, there were highly significant differences in body weight among individuals with different genotypes for four SNPs located on chromosome 16: chr16:13133726, chr16:13209537, chr16:14468078, and chr16:18537358. Additionally, 47 growth-associated genes were annotated. Simple Summary: Aquaculture production has recently surpassed wild fish capture, a growth largely driven by the intensification of fish farming. However, this rapid expansion increases the risk of disease outbreaks and impairs growth performance. These adverse effects can be mitigated through the use of functional additives, such as minerals, vitamins, and industry byproducts with immunomodulatory properties. In this context, we evaluated the effects of functional diets supplemented with vitamins C and E, zinc, and orange peel fragments on the health status and growth performance of juvenile Nile tilapia under stress conditions. The results of this study showed that orange peel fragments, in combination with vitamins C and E, and zinc, produced synergic effects on the immune and antioxidant responses of Nile tilapia subjected to stress. These findings suggest that this supplementation could be an effective nutritional strategy to mitigate the adverse effects of intensive fish farming. This study aimed to evaluate the effect of dietary orange peel fragments (OPFs) enriched with vitamins C (C) and E (E), as well as zinc (Zn) on the growth performance, hematological profile, immunological parameters, antioxidant capacity, and fillet lipid peroxidation of Nile tilapia subjected to heat/dissolved oxygen-induced stress (HDOIS), transport-induced stress (TIS), and Aeromonas hydrophila infection (BC). A group of 500 male Nile tilapia (2.7 ± 0.03 g) was randomly distributed in twenty-five 250 L aquaria (20 fish/aquarium) and fed diets containing OPFs (6 g kg−1), OPFs/C (6 g kg−1/1.8 g kg−1), OPFs/E (6 g kg−1/0.4 g kg−1), OPFs/Zn (6 g kg−1/0.21 g kg−1), or OPFs/C/E/Zn (6 g kg−1/1.8 g kg−1/0.4 g kg−1/0.21 g kg−1) for 100 days. The diets were formulated to contain 30% crude protein and 17 MJ kg−1 gross energy. After the feeding period, three groups of fish were independently subjected to a different type of stress: HDOIS (34 °C) for two days; TIS for four hours, or BC for 15 days. The hematological profile, antioxidant capacity, and fillet lipid peroxidation were determined before and after all the stress treatments, along with immunological parameters, which were investigated only for the fish subjected to bacterial infection. In summary, the results showed that growth was not affected by the OPFs, nor by the OPFs enriched with C, E, and Zn; bacterial infection determined anemia for the fish fed any of the experimental diets; the OPFs did not prevent lipid peroxidation under TIS and BC; on the other hand, when enriched with C/E/Zn, lipid peroxidation decreased under HDOIS and TIS. In conclusion, the OPFs enriched with C/E/Zn showed a synergistic effect that promoted an increase in antioxidant enzyme activity, a decrease in lipid peroxidation, and the maintenance of the hematological profile under HDOIS and TIS, but they were not able to maintain the health status under BC. Steroid hormones, recognized as emerging environmental contaminants, have garnered increasing attention in recent years. The present work studied the distribution characteristics in the environment, bioaccumulation in aquatic products, and the associated environmental and health risks of typical steroid hormones from commercial freshwater aquaculture farms operating under different aquaculture modes (monoculture and polyculture). Totals of 9 and 14 steroid hormones were detected in water and sediment samples, with concentrations ranging from 0.66 ± 0.17 ng/L to 40.5 ± 5.08 ng/L and from 0.36 ± 0.08 ng/g to 123 ± 19.9 ng/g, respectively. Hazard index (HI) calculations indicated that all sampling locations were identified as medium or high risk for both water and sediment matrices. Nineteen steroids were detected in at least one type of tissue, with the concentrations in the bile, plasma, muscle, liver, and gill ranging from 5000 L/kg). Notably, despite low estimated daily intakes (EDIs) (0.43–6.43 ng/day/person to 18.7 ng/day/person) and hazard quotients (HQs) (below 4.188 × 10−7), the high bioaccumulation factors (BAFs) underscore the necessity for stringent regulatory measures by local governments. Additionally, a comparison of EDI results across different aquaculture modes and fish species revealed that steroid hormone-related health risks to humans are influenced by both the fish species and the aquaculture mode. Biofloc technology (BFT) systems heavily rely on microbiota to mitigate ammonia toxicity and manage essential nutrient cycling. Understanding the diversity and functional role of microbiota within BFT-applied aquaculture systems is crucial for ensuring sustainable operations. Though some studies exist on BFT microbiota, research on microbial differences in Japanese eel aquaculture is still limited, hindering the wider application of BFT systems. In this study, we analyzed the characteristics of water quality factors and microbiota in Japanese eel (Anguilla japonica) breeding water, applying the BFT system. Using a metabarcoding approach, the diversity and community structure of aquatic microbiota were compared between BFT and continuous flow (CF) systems. The pH was significantly higher in CF water, while total ammonia nitrogen (TAN) and nitrite (NO2−-N) was higher in BFT water. Alpha diversity was significantly higher in BFT compared to CF systems, and it was correlated significantly with pH and TAN. In both BFT and CF water, the phyla Proteobacteria and Bacteroidota were found to be the most abundant. In the BFT water, a diverse array of bacterial taxa, including BFT-specific clades, were consistently present, while the microbiota in CF water was more variable and contained fewer specific taxa. In addition, bacterial functions related to nitrate reduction, sulfur compound oxidation, and chitinolysis were significantly more abundant in BFT than in CF systems. These findings highlight differences in water quality and microbiota between aquaculture systems, which can inform future research on the use of BFT for sustainable fish farming. Simple Summary: This study investigated the response of goldfish (Carassius auratus) to different management conditions by assessing their oxygen consumption using an intermittent respirometry system, which serves as an indicator of metabolic rate. Goldfish consumed more oxygen during the day than at night, agreeing with the diurnal pattern of this teleost. Feeding to satiety increased their oxygen consumption by 35%, peaking 3 h after eating and returning to the normal routine values after 7 h. Handling the fish for five minutes caused a 140% increase in oxygen use, which returned to normal after 2.5 h. Increasing the water temperature gradually to 30 °C resulted in a 200% increase in oxygen consumption 2.5 h after the start of the temperature increase. Common aquaculture anesthetics also affected oxygen use for at least 4 h post-recovery. These findings suggest that metabolic rate is a valuable indicator of how goldfish respond to different practices that might increase their energy expenditure and stress. Therefore, intermittent respirometry, which measures oxygen consumption over time, is recommended to help understand and improve fish welfare in aquaculture. Using an intermittent respirometry system, we assessed daily variations and the effects of feeding, handling, temperature increase, and anesthetics. Feeding to satiety produced a 35% increase in MO2 compared to fasted animals, with a maximum peak after 3 h and returning to baseline after 7 h. Handling stress (5 min) produced a 140% MO2 peak (from 180 to 252 mg O2 kg−1 h−1), returning to the routine MO2 after 2.5 h. An increase in water temperature (+0.1 °C min−1) up to 30 °C caused MO2 to peak at 200% after 2.5 h from the start of the temperature increase. The use of common anesthetics in aquaculture (MS-222, 2-phenoxyethanol and clove oil in deep anesthesia concentration) affects MO2 during the first few minutes after anesthetic recovery, but also during the following 4 h. It can be concluded that the metabolic rate is a good indicator of the goldfish's response to aquaculture practices involving energy expenditure and stress. Simple Summary: The aquaculture industry is a major contributor to the supply of animal proteins. Parasitic diseases like the white sport disease caused by Ichthyophthirius multifiliis (ich) is a significant threat to fish production and welfare. Previous studies explored the fish immune response against ich. However, the effects of farming procedures such as fish handling were not studied in the context of white spot disease. Our studies investigated the impact of handling procedures (air exposure, chasing, transfer) on the fish's ability to fight the parasite compared to non-handled fish. The results indicated that the stress caused by handling did not change the amount of parasite detected in the fish, in the tank's water, or the fish's mortality. Nonetheless, several parameters of the fish immune response were significantly altered due to the handling procedures. Overall, our results suggested that the handling procedures investigated did not impair the fish's ability to fight the parasite. Farmed fish are regularly subjected to various stressors due to farming practices, and their effect in the context of a disease outbreak is uncertain. This research evaluated the effects of unpredictable repeated stress in rainbow trout challenged with the ciliate Ichthyophthirius multifiliis, known to cause white spot disease in freshwater fish. Before and after the pathogen exposure, fish were handled with a random rotation of three procedures. At 7 days post-infection (dpi), the parasite burden was evaluated in fish and in the tank's water, and the local and systemic immune responses were investigated in the gill and spleen, respectively. The fish mortality was recorded until 12 dpi, when all the fish from the infected groups died. There was no statistical difference in parasite burden (fish and tank's water) and infection severity between the two infected fish groups. The immune gene expression analysis suggested a differential immune response between the gill and the spleen. In gills, a T helper cell type 2 immune response was initiated, whereas in spleen, a T helper cell type 1 immune response was observed. The stress has induced mainly upregulations of immune genes in the gill (cat-1, hep, il-10) and downregulations in the spleen (il-2, il-4/13a, il-8). Featured Application: Under the constraints of limited resources in smart cities, it is necessary to separate fish by gender in the early stages and raise them separately. This study applies AI models for the identification and separation of fingerlings and conducts a specific validation, thereby providing competitive advantages for the sustainable management of aquaculture. The development of smart agriculture has become a critical issue for the future of smart cities, with large-scale management of aquaculture posing numerous challenges. Particularly in the fish farming industry, producing single-sex fingerlings (especially male fingerlings) is crucial for enhancing rearing efficiency and could even provide key support in addressing future global food demands. However, traditional methods of manually selecting the gender of broodfish rely heavily on experienced technicians, are labor-intensive and time-consuming, and present significant bottlenecks in improving production efficiency, thus limiting the capacity and sustainable development potential of fish farms. In response to this situation, this study has developed an intelligent identification system based on the You Only Look Once (YOLO) artificial intelligence (AI) model, specifically designed for analyzing secondary sexual characteristics and gender screening in farmed fish. Through this system, farmers can quickly photograph the fish's cloaca using a mobile phone, and AI technology is then used to perform real-time gender identification. The study involved two phases of training with different sample sets: in the first phase, the AI model was trained on a single batch of images with varying parameter conditions. In the second phase, additional sample data were introduced to improve generalization. The results of the study show that the system achieved an identification accuracy of over 95% even in complex farming environments, significantly reducing the labor costs and physical strain associated with traditional screening operations and greatly improving the production efficiency of breeding facilities. Simple Summary: Slaughter and pre-slaughter practices can impact the flesh quality of farmed fish in a significant manner. Fish are sentient animals, able to experience emotions and psychological stress. They can perceive pain when killing methods are applied. European legislation does not adequately protect the welfare of farmed fish, unlike other animals. This study discussed how the implementation of slaughter and killing protocols, which include welfare indicators, can effectively enhance the well-being of fish and the quality of fish meat. The use of commercially available methods exposes farmed fish to pain and suffering during slaughter, which could lead to acute stress and post mortem changes in fish quality. The study aimed to discuss (i) the current knowledge and knowledge gaps on fish welfare related to stunning and killing methods; (ii) the variables that affect the post mortem changes in fish meat, and (iii) the indicators of welfare during slaughter. Sturgeon farming poses an interesting decision: give priority to highly prized caviar or meat. Indeed, sturgeons are mainly reared in aquaculture to produce caviar. However, the economic profitability of a sturgeon farm also depends on the existence of a meat market. Meat is still an important product for sturgeon farmers once the stock of caviar-producing females has been established. This paper takes a case study approach and analyses how an Italian producer addresses the trade-off, adopting a methodology that measures the value of the economic productivity of production inputs, e.g., the measure of the profitability of the inputs, and compares them with the costs of the inputs and the prices of the outputs. This analysis is the first attempt, to our knowledge, to adopt an economic analysis to address this choice problem, based on a very representative case study. This helps monitor whether the farm's production choices are economically efficient and effective and whether and how those can be improved. The results show that the farm maximizes profit but does not reach its optimal production level. Fish farming is increasingly important globally and nationally, playing a crucial role in fish production for human consumption. Monitoring microbiological and chemical contaminants from water discharge is essential to mitigate the risk of contaminating water and fish for human consumption. This study analyzes the physicochemical and E. coli parameters of water and tambacu fish muscles (Colossoma macropomum × Piaractus mesopotamicus) in Western Maranhão, Brazil. It also includes a qualitative characterization of zooplankton in the ponds. Samples were collected from tambacu ponds in a dam system fed by natural watercourses from the Tocantins River tributaries, located at the connection of the Brazilian savanna and Amazon biomes. The physicochemical and E. coli parameters of water did not meet national standards. The zooplankton community included Rotifera, Cladocera, Copepoda, and Protozoa representatives, with no prior studies on zooplankton in the region, making these findings unprecedented. The biological quality of freshwater is crucial in fish farming, as poor quality can lead to decreased productivity and fish mortality, raising significant food safety concerns. The water quality studied is related to the potential influence of untreated wastewater as a source of contamination, leaving the studied region still far from safe water reuse practices. The polychaeta Neanthes japonica is a common by-product in mariculture ponds. It is rich in essential nutrients, but has not been well-explored. Therefore, this 56-day experiment investigated the effects of substituting N. japonica meal for dietary fishmeal on juvenile tiger puffer (15.49 ± 0.02 g, n = 450 fish). The control diet (CON) contained 40% fishmeal. Freeze-dried N. japonica meal (FNM) was supplemented into CON at the levels of 3% (FNM3), 6% (FNM6), and 9% (FNM9), replacing fishmeal. The fifth diet contained 6% oven-dried N. japonica meal (ONM6), replacing fishmeal. The results indicated that no significant difference was observed in growth, feed efficiency, and somatic index among all the treatment groups. The feed intake of the FNM6 group was significantly higher compared to CON. No significant difference was detected in fish proximate composition, as well as the fatty acid composition, amino acid composition, and muscle texture. The supplementation of N. japonica meal decreased the activities of intestinal lipase and α-amylase. The addition of freeze-dried N. japonica meal significantly up-regulated the expression of the intestinal amino-glycine transporter pat1. This study evaluated the effects of supplementing the diet of juvenile Nile tilapia (Oreochromis niloticus), which weighs approximately 20 g, with a blend of monoglycerides (glycerides linked to a fatty acid molecule) for 20 days during a pre-experimental challenge via the intraperitoneal route (IP). Growth performance, immunological parameters, intestinal microbiota, tissue damage, and resistance against the pathogens Streptococcus agalactiae serotypes Ib and III and Francisella orientalis were evaluated. The experimental design included a negative control (NC), a product control (NPC), a positive control for each pathogen (PC), and three groups treated with different doses (0.15, 0.25, and 0.5%). After the challenge, mortality was significantly lower in the groups treated and challenged with S. agalactiae. The treated groups showed better weight gain and food conversion rates. Innate immunity parameters showed no differences between treatments, and there was no good stimulation of diversity in the intestinal microbiota. However, in treated groups, there was a reduction in opportunistic bacteria that could cause secondary infections and increased the presence of beneficial bacteria in the intestinal tract. Lumpfish (Cyclopterus lumpus) are used as cleaner fish in Atlantic salmon (Salmo salar) aquaculture as one of multiple control measures against salmon lice (Lepeophtheirus salmonis). Numerous studies have documented weight as an important factor for characterising the cleaning efficacy of individual lumpfish. Hence, the efficacy of lumpfish in fish farms depends on the size at stocking and the weight development over time. Here, we aimed to quantify how weight developed over time for lumpfish deployed in salmon farming sea cages in Norway through modelling the daily growth rate. We found that the coefficient of variation for lumpfish weight increased over time, implying that the standard deviation increased more than the expected weight. The data thus showed heterogeneous growth for lumpfish in salmon farming cages, where some individuals exhibited no apparent growth, and others significant proliferation. We found that the daily growth rate was best described as bell-shaped functions of weight and temperature, consistent with a sigmoid-shaped growth curve and an optimal temperature around 10 °C. These results allow for more realistic modelling of the efficacy of lumpfish in controlling salmon lice in fish farms, as one can combine estimates of weight-dependent cleaning efficacy with weight development over time. Three-dimensional (3D) fish hepatocyte cultures are promising alternative models for replicating in vivo data. Few studies have attempted to characterise the structure and function of fish 3D liver models and illustrate their applicability. This study aimed to further characterise a previously established spheroid model obtained from juvenile brown trout (Salmo trutta) primary hepatocytes under estrogenic stimulation. The spheroids were exposed for six days to environmentally relevant concentrations of 17α-ethinylestradiol—EE2 (1–100 ng/L). The mRNA levels of peroxisome (catalase—Cat and urate oxidase—Uox), lipid metabolism (acyl-CoA long chain synthetase 1—Acsl1, apolipoprotein AI—ApoAI, and fatty acid binding protein 1—Fabp1), and estrogen-related (estrogen receptor α—ERα, estrogen receptor β—ERβ, vitellogenin A—VtgA, zona pellucida glycoprotein 2.5—ZP2.5, and zona pellucida glycoprotein 3a.2—ZP3a.2) target genes were evaluated by quantitative real-time polymerase chain reaction. Immunohistochemistry was used to assess Vtg and ZP protein expressions. At the highest EE2 concentration, VtgA and ZP2.5 genes were significantly upregulated. The remaining target genes were not significantly altered by EE2. Vtg and ZP immunostaining was consistently increased in spheroids exposed to 50 and 100 ng/L of EE2, whereas lower EE2 levels resulted in a weaker signal. EE2 did not induce significant changes in the spheroids' viability and morphological parameters. 17α-Methyltestosterone (MT) is a widely used androgen for all-male fish production in aquaculture. However, the molecular mechanism underlying MT-induced masculinization remains unclear. In this study, we aim to identify the key gene responsible for MT-induced masculinization using the Nile tilapia (Oreochromis niloticus) amhy, dmrt1, and gsdf mutants, which exhibit male-to-female sex reversal. Nile tilapia fry from these three mutant lines were treated with 50 μg/g MT from 5 to 30 days after hatching (dah). The results showed that amhy and gsdf mutants, but not dmrt1 mutants, were masculinized by the MT treatment. Gonadal transcriptome analysis revealed that genes involved in steroidogenesis and germ cell development in MT-treated dmrt1 mutants exhibited a similar expression pattern to that of the wild type (WT) XX. In addition, the dmrt1 mutants cannot be masculinized by co-treatment with MT and the aromatase inhibitor fadrozole. The MT treatment completely blocked early steroidogenic enzyme (Star2, Cyp17a2, and Cyp19a1a) expression independent of amhy, gsdf, and dmrt1. A luciferase analysis showed that MT directly suppressed basal and Sf-1-activated cyp19a1a promoter activity through ara and arb in cultured HEK293 cells. Furthermore, MT treatment inhibited germ cell proliferation in amhy and gsdf mutants but not in dmrt1 mutants. Consistently, dmrt1 expression was induced in MT-treated WT XX, -amhy, and -gsdf mutants. Taken together, these results suggest that dmrt1 is indispensable for MT-induced masculinization in Nile tilapia and that MT functions by inhibiting early steroid synthesis and activating dmrt1 to promote testis development. This review assesses the effectiveness of CRISPR/Cas9 genome editing technology in enhancing desirable traits in fish species, including growth rates, muscle quality, disease resistance, pigmentation, and more. It also focuses on the potential effectiveness of the technology in allowing precise and targeted modifications of fish DNA to improve desirable characteristics. Many studies have reported successful applications of CRISPR/Cas9, such as knocking out reproductive genes to control reproduction and sex determination, enhancing feed conversion efficiency, and reducing off-target effects. Additionally, this technology has contributed to environmental sustainability by reducing nitrogen-rich waste and improving the nutritional composition of fish. However, the acceptance of CRISPR/Cas9 modified fish by the public and consumers is hindered by concerns regarding public perception, potential ecological impacts, and regulatory frameworks. To gain public approval and consumer confidence, clear communication about the editing process, as well as data on the safety and environmental considerations of genetically modified fish, are essential. The land-based recirculating aquaculture system (RAS) has been widely applied to fish farming as a new eco-friendly culture model. This system consists of circular culture tanks on land integrated with water treatment and recycling systems. This study investigated the growth performance of juvenile gibel carp (Carassius gibelio) cultured at high stocking density (HSD, 0.3 kg/m3) and low stocking density (LSD, 0.15 kg/m3) conditions in RAS, and evaluated the comprehensive economic profit of RAS. The body weight, body length, weight gain rate, and condition factor of gibel carp in the LSD group were significantly higher than those in the HSD group (p < 0.05). The feed conversion ratio increased significantly in the HSD group (p < 0.05). A histological analysis revealed a significantly higher density of white muscle fibers in the LSD group (p < 0.05). Relative mRNA expression levels showed that ubiquitin–proteasome system (UPS)-related genes, ub, psma2, and mafbx, were significantly expressed in the HSD group, while the s6k1 expression was elevated in the LSD group (p < 0.05). The mRNA expression levels of keap1 and hsp70 in the dorsal muscle were significantly higher in the HSD group (p < 0.05). Throughout the rearing period, the water temperature remained consistent between the two density groups. The pH value gradually decreased and the dissolved oxygen levels in the HSD group were generally lower than in the LSD group. The nitrite nitrogen (NO2−-N) content was higher in the HSD group. Compared to the LSD group, the return on investment was significantly lower in the HSD group. In conclusion, the water quality and growth rates of juvenile gibel carp were better in the LSD group. Uganda's aquaculture sub-sector is rapidly developing, contributing up to 22% of all fish produced in the country. However, this sub-sector still faces challenges related to limited access to extension services, production inputs, post-harvest handling facilities, disease incidences, value-addition skills, and weak market linkages. Although there have been isolated interventions at different aquaculture value-chain nodes, the registered challenges continue to recur. To address prioritized issues in Uganda's aquaculture sub-sector, nine zonal aquaculture innovation platforms were established based on the country's nine agro-ecological zones. These platforms brought together different stakeholders to identify solutions to common problems in each aquaculture value-chain node. Each innovation platform consisted of fish farmers, hatchery operators, traders, extension workers, researchers, input dealers, local leaders, and financial institutions. During a series of zonal workshops, participants identified constraints on the aquaculture sub-sector in their respective zones. From the findings, there are technical knowledge gaps across the entire aquaculture value chain, mainly affecting hatchery operators, input suppliers, and farmers. Therefore, there is need for coordinated interventions to enhance access to production technologies, innovations, knowledge, and skill transfer to promote gender-centered aquaculture development. Plastic pollution is a global problem affecting all ecosystems, and it represents most of the marine litter. Offshore aquaculture is a sector particularly vulnerable to this issue. To investigate this concern, the present study employed videography to monitor macroplastics at an offshore fish farm on Madeira Island (Portugal) and analysis of fish gut content to evaluate macroplastic ingestion by farmed sea bream Sparus aurata. Our analysis revealed that the majority of identified plastic debris originated from domestic use (66.66%) and fisheries/aquaculture activities (24.99%). While the number of dead fish suitable for sampling was limited (1.05% of the total mortality), macroplastic debris ingestion was identified in 5.15% of the total mortalities and reported for the first time in species in offshore farming conditions. Fish ingested fragmented plastic sheets, with the amount positively correlated with fish weight (r = 0.621, p = 0.031, n = 12). Notably, the stretched length of these fragments exceeded 50% of the standard length of most fish. Inconsistencies were observed in the number of samples collected per cage and per week. To ensure robust results, these discrepancies should be rectified in future studies. The study describes the distribution of fish farming activities, identifies and characterizes the stakeholders involved, and assesses their level of knowledge and the techniques used for fish farming in the Territory of Mbanza-Ngungu. Furthermore, it proposes avenues to improve the sustainability and profitability of the sector. The methodology relied on a snowball approach to recruit a representative sample of 350 fish farmers. Field visits allowed for detailed data collection through a specially designed questionnaire. The data were analyzed using statistical methods (chi-square test of independence) to identify trends and challenges across the sectors of the territory of Mbanza-Ngungu. The findings revealed that fish farming activities are distributed across the territory of Mbanza-Ngungu, with a male predominance (96%) among fish farmers and a growing trend of this activity among older individuals over 40 years old (48%). Additionally, the results demonstrate that aquaculture is mainly a secondary activity for 97% of respondents, yet it could play a pivotal role in household economic diversification. The study identifies predominant practices, such as extensive farming (89%) and monoculture (92%), while highlighting gaps in pond management and fish farmers' general knowledge. Challenges are mainly related to feed access (28%), financing (27%), training (23%), and water quality monitoring (100%). The commercial orientation of production towards sales (94%) rather than self-consumption offers an opportunity to improve this sector in this territory. Finally, recommendations are made to enhance the sustainability and profitability of aquaculture in the region, including promoting integrated practices, more efficient pond management practices, and aquaculture product processing. The leading cause of hospital-acquired infections worldwide includes Enterococcus faecium, Staphylococcus aureus, Klebsiella pneumoniae, Acinetobacter baumannii, Pseudomonas aeruginosa, and Enterobacter spp. (ESKAPE) infections. These bacteria are commonly isolated from clinical settings and linked to a number of potentially fatal diseases associated with hospitals. The objective of this study was to review the prevalence of ESKAPE pathogens in Africa. We gathered and systematically reviewed the literature concerning the prevalence of ESKAPE pathogens, published in the English language from January 2014 to February 2024, from three databases (PubMed, Web of Science and ScienceDirect). Our overall results revealed that S. aureus was the most prevalent species (79.5%), followed by A. baumannii (27.6%), K. pneumoniae (24.2%), Enterobacter spp. (20%), P. aeruginosa (9.0%), and E. faecium (5.1%). Moreover, stool samples had the highest Pooled Prevalence Estimates (PPEs) of 44.0%, followed by urine, nasal, and blood samples with 37.3%, 26.9%, and 22.9%, respectively. For the diagnostic method used to identify these ESKAPE pathogens, VITEK-MS had the highest PPE of 55.2%, followed by whole genome sequencing and PCR with 37.1% and 33.2%, respectively. The highest PPE of ESKAPE pathogens was recorded in West Africa with 77.3%, followed by Central/Middle Africa and East Africa with 43.5% and 25.1%, respectively. The overall PPE of ESKAPE pathogens from humans, animals, the environment (water, soil, and surfaces) and food sources was 35.8%, 37.3%, 47.7%, and 34.2%, respectively. Despite their prevalence in nosocomial settings, studies have shown that the ESKAPE pathogens may be isolated from a range of environmental reservoirs, including soil, dumping sites, beach sand, wastewater, food, and fish farms, among others. Acanthopagrus latus and Rhabdosargus sarba are economically important marine species along the coast of China, with similar external morphological characteristics and living habits, with wide distribution and strong adaptability. To investigate the molecular mechanisms underlying the adaptive evolution of these two species, we conducted whole-genome resequencing of 10 individuals of both species from the coastal waters of Wuyu Island, Fujian, China, using high-throughput sequencing technology. We obtained SNP, InDel, CNV, and SV variation information and annotated these variations, constructing a genomic variation database for both species. By comparing the resequencing data with reference genomes, we identified 9,829,511 SNP loci in the population of A. latus and 34,051,056 SNP loci in the population of R. sarba. Using whole-genome SNP data, we employed Fst and ROD methods to identify candidate genomic regions under selection. Functional annotation and enrichment analysis using GO and KEGG databases revealed potential adaptive evolution in R. sarba associated with immune response, feeding, growth and development, and locomotion, while A. latus showed potential adaptive evolution associated with immune response, nervous system, growth and development, and metabolism. Simple Summary: In commercial aquaculture, aquatic animals are generally administered medicine ad libitum (at one's pleasure) via medicated feed. However, the estimation of withdrawal times for aquatic medicine is mostly carried out through the forced administration of medicine via oral gavage, which is not consistent with commercial aquaculture. This process may influence the absorption, distribution, metabolism, and excretion of medicine in aquatic animals and further affect the calculation of withdrawal times (WTs) for medicines. Therefore, in the current study, we selected the important aquatic medicine enrofloxacin (EF) to estimate its WTs in largemouth bass (Micropterus salmoides) after the administration of medicated feed. This study will obtain practical estimations of the WT of EF in actual aquaculture to aid in the surveillance of medication residue in fish products. The present study investigated the residue depletion and WTs of EF and its main metabolite, ciprofloxacin, in largemouth bass after ad libitum administration in commercial fish farming based on statistical approaches. Samples collected at pre-determined time points were assessed using high-performance liquid chromatography. If the concentrations of medicine were less than the quantitative limit, they were set to be half of the limit of quantitative. The terminal elimination of the target compound was assumed to fit a one-compartment model. The statistical methods of Bartlett's test and Cochran's test were used to inspect the homogeneity of the log-transformed data. The lack-of-fit test and F-test were used to check the linearity of the regression line. Outliers were assessed using standardized residuals. The final WT was estimated using the 95% percentile with a 95% confidence level. The WTs of EF were calculated to be 46, 29, 33, 46, and 20 days for the muscle + skin, plasma, gill, kidney, and liver, respectively. After the risk assessment, the values of the hazard quotient were calculated to be far less than 1, indicating that the risk of residual EF was particularly low in the edible tissues of largemouth bass after medicine depletion for various WTs. The largemouth bass is a freshwater aquacultured fish species of great economic importance in China. With the rapid development of aquaculture industry and the increase in the aquaculture density of the fish, various infectious pathogens, including parasites, bacteria, and viruses, have been widely spread, which have caused huge losses to the aquaculture industry. Among them, largemouth bass iridovirus (LMBV) is one of the most harmful pathogens. In the present study, a virus strain named LMBV-GDSD was isolated from cultured largemouth bass and was successfully proliferated in FHM and EPC cells, with numerous viral particles observed in the infected cells under transmission electron microscopy analysis. The annotated complete genome of LMBV-GDSD was 99,285 bp and contained 102 ORFs. Based on genomic sequence alignment and phylogenetic analysis, the identified LMBV-GDSD belonged to the genus Ranavirus of Iridoviridae and was pathogenic to largemouth bass under regression infection experiments. In addition, the infection of LMBV-GDSD in largemouth bass could significantly up-regulate the expression of antiviral immune-related genes such as IRF3, IRF7, and Mx. Through fishing and aquaculture activities, humans have access to fish, which are a basic food source in the diet due to their nutritional value. Fish are widely distributed and commercialized worldwide in different products (e.g., whole fresh, filleted, sliced, frozen, dried, smoked, salted, and canned fish, among others). Because of their composition and nutritional value, fish are highly susceptible to spoilage and contamination, mainly by microorganisms, compromising their safety, shelf life, and availability; therefore, consuming fish can become a risk to public health. Foodborne diseases are considered important global public health problems because of their incidence, consequences, mortality, and negative economic impact on the population. Among the foods commonly associated with foodborne diseases are fish and fish products contaminated by various agents that are harmful to health throughout the food chain. Because of the constant growth of the population and the demand for greater quantities of food, the search for and development of technologies for the generation and availability of fresh, safe food with nutritional and sensorial qualities has increased. This is how biopreservation emerges, which, through the application of lactic acid bacteria and/or metabolites, is positioned as a sustainable, economic, and simple alternative for obtaining fish and fish products and making them available for human and/or animal consumption. Therefore, this work focuses on providing a basic and general perspective and information through the search, collection, and analysis of information in various databases, such as Google Scholar, SciELO, Redalyc, ScienceDirect, and/or institutional repositories, regarding fish production, nutritional properties, foodborne diseases, causal agents, and their associations with fish and fish products. Additionally, this study describes the biopreservation process through the use of lactic acid bacteria and/or metabolites to extend shelf life and promote the safety and nutritional and sensory qualities of fish and fish products intended for human and/or animal consumption. Simple Summary: In fish farming, diseases have commonly been fought with the abusive use of antibiotics, which have caused antibiotic (multi)resistances in bacteria. Consequently, it is necessary to explore safe and environmentally friendly alternative approaches to improve the fish health and avoid the treatment of bacterial diseases with antibiotics such as the use of probiotics. This study focuses on bioinformatic and functional analyses of the genome sequences of Streptococcus salivarius MDI13 and Latilactobacillus sakei MEI5, two Lactic Acid Bacteria (LAB) isolated from the gut of European hakes (Merluccius merluccius, L.), a highly valued marine fish for Spanish gastronomy. The potential probiotic characteristics of both bacteria, and the lack of antibiotic resistance genes and virulence were confirmed. In addition, genes encoding three antimicrobial peptides (known as bacteriocins) were identified in the genome of S. salivarius MDI13. One of these in vitro-synthesized bacteriocins (BlpK) showed antimicrobial activity against two fish pathogens (namely Lactococcus garvieae and Streptococcus parauberis). Altogether, our results suggest that S. salivarius MDI13 and L. sakei MEI5 have a strong potential as probiotics to prevent bacterial diseases in fish farming. Frequently, diseases in aquaculture have been fought indiscriminately with the use of antibiotics, which has led to the development and dissemination of (multiple) antibiotic resistances in bacteria. Consequently, it is necessary to look for alternative and complementary approaches to chemotheraphy that are safe for humans, animals, and the environment, such as the use of probiotics in fish farming. The objective of this work was the Whole-Genome Sequencing (WGS) and bioinformatic and functional analyses of S. salivarius MDI13 and L. sakei MEI5, two LAB strains isolated from the gut of commercial European hakes (M. merluccius, L.) caught in the Northeast Atlantic Ocean. The WGS and bioinformatic and functional analyses confirmed the lack of transferable antibiotic resistance genes, the lack of virulence and pathogenicity issues, and their potentially probiotic characteristics. Specifically, genes involved in adhesion and aggregation, vitamin biosynthesis, and amino acid metabolism were detected in both strains. In addition, genes related to lactic acid production, active metabolism, and/or adaptation to stress and adverse conditions in the host gastrointestinal tract were detected in L. sakei MEI5. Moreover, a gene cluster encoding three bacteriocins (SlvV, BlpK, and BlpE) was identified in the genome of S. salivarius MDI13. The in vitro-synthesized bacteriocin BlpK showed antimicrobial activity against the ichthyopathogens Lc. garvieae and S. parauberis. Aquaponics, defined as a sustainable technology combining aquaculture and hydroponics, integrates plant and fish production into one system. Aquaponics technology offers several major advantages over conventional methods of raising fish and/or plants. In this system, plants act as a natural biological filter, purifying the water so that the same amount can be used repeatedly. Fish, on the other hand, are a natural source of nutrients. This contributes to the aquaponics system's substantial economic potential, thanks to its use of virtually free nutrients, dramatically reduced water consumption, and the elimination of filter systems, making this system innovative and sustainable. On the other hand, the use of medicinal plants for the needs of the pharmaceutical, cosmetics, and food industries is often associated with a decrease in their natural reserves. Utilizing aquaponics for the production of medicinal plants could reduce the pressure on these natural reserves. As a result, aquaponics has emerged as one of the most environmentally friendly methods of cultivating plant species. The concept of aquaponics, which evolved from traditional hydroponic systems, has gained worldwide recognition through the effective use of symbiosis. It refers to the coexistence and interaction of different organisms, facilitating their growth and life cycle processes. Unlike hydroponics, which requires the purification of nutrient solutions due to plant waste, aquaponics takes advantage of the natural cycle of waste and nutrient exchange between plants and fish. Fish waste serves as organic fertilizer for the plants, while the plants help purify the water for the fish. This symbiotic relationship not only reduces the environmental impact associated with aquaculture wastewater but also provides a sustainable method of food production. The integrated system reduces infrastructure costs, conserves water, and minimizes the potential for environmental pollution. Furthermore, it provides an opportunity for increased profitability from both crop and fish production. Cultivation of medicinal plants within aquaponic systems can be carried out year-round, offering a continuous supply of valuable pharmacological resources. We have investigated the changes in the microbial communities on the surface of trout eggs and the skin of adult trout in relation to the presence of Saprolegnia parasitica. This pathogen causes saprolegniosis, a disease responsible for significant losses in salmonid farms and hatcheries. It is known from other disease systems that the host-associated microbiome plays a crucial role in the defence against pathogens, but if the pathogen predominates, this can lead to dysbiosis. However, analyses of the effects of S. parasitica on the diversity, composition, and function of microbial communities on fish skin and eggs are scarce. Thus, we have collected skin swabs from injured and healthy trout (N = 12), which differed in S. parasitica load, from three different fish farms in Croatia (Kostanjevac, Radovan, and Solin), while trout egg samples (N = 12) were infected with S. parasitica in the laboratory. Illumina sequencing of the V4 region of the 16S rRNA marker gene showed that infection with S. parasitica reduced the microbial diversity on the surface of the eggs, as evidenced by decreased Pielou's evenness and Shannon's indices. We further determined whether the bacterial genera with a relative abundance of >5.0% in the egg/skin samples were present at significantly different abundances in relation to the presence of S. parasitica. The results have shown that some genera, such as Pseudomonas and Flavobacterium, decreased significantly in the presence of the pathogen on the egg surface. On the other hand, some bacterial taxa, such as Acinetobacter and Janthinobacterium, as well as Aeromonas, were more abundant on the diseased eggs and the injured trout skin, respectively. Finally, beta diversity analyses (weighted UniFrac, unweighted UniFrac, Bray–Curtis) have shown that the sampling location (i.e., fish farm), along with S. parasitica infection status, also has a significant influence on the microbial communities' composition on the trout skin and eggs, demonstrating the strong influence of the environment on the shaping of the host surface microbiome. Overall, we have shown that the presence of S. parasitica was associated with changes in the diversity and structure of the trout skin/egg microbiome. Several exogenous probiotics are applicable in fish culture; however, challenges in isolation and verification have hindered the full utilization of numerous host probiotics. Therefore, this study aimed to apply the host probiotic Exiguobacterium acetylicum G1-33 to hybrid grouper (Epinephelus fuscoguttatus ♀ × Epinephelus lanceolatus ♂) cultures and explore its mechanism of action. In total, 360 hybrid grouper were divided into four groups, which were fed the following for 60 days: three received commercial feed with varying concentrations of E. acetylicum G1-33 (106, 108, and 1010 CFU/g), while a control group received commercial feed. The results showed that supplementation with 106 and 108 CFU/g of E. acetylicum G1-33 enhanced gut morphology, upregulated growth-related genes (ghr1, igf-2, s6k1, tor), and promoted growth, with supplementation with 108 CFU/g resulting in the most notable enhancement. However, supplementation with 1010 CFU/g inhibited growth, possibly because of changes in intestinal morphology. Additionally, supplementation with E. acetylicum G1-33 upregulated the expression of immune-related genes (c3, myd88, Cu/Zn-sod, tlr3, and tnf2) in the liver and head kidney but led to an increase in malondialdehyde content, as well as a decrease in alkaline phosphatase and acid phosphatase activities, in the liver and serum, indicating increased oxidative stress. Moreover, supplementation with 106 and 108 CFU/g E. acetylicum G1-33 enhanced the widespread expression of immune-related genes in the head kidney and liver, respectively, and improved resistance to Vibrio harveyi, whereas supplementation with 1010 CFU/g weakened this resistance. In conclusion, E. acetylicum G1-33, particularly at 108 CFU/g, emerged as an effective probiotic, optimizing growth performance and immunity in hybrid grouper. The increasing frequency and duration of marine heatwaves (MHWs) due to climate change pose severe threats to aquaculture, causing drastic physiological and growth impairments in farmed fish, undermining their resilience against additional environmental pressures. To ensure sustainable production that meets the global seafood demand and animal welfare standards, cost-effective and eco-friendly strategies are urgently needed. This study explored the efficacy of the red macroalga Asparagopsis taxiformis on juvenile white seabream Diplodus sargus reared under optimal conditions and upon exposure to a MHW. Fish were fed with four experimental diets (0%, 1.5%, 3% or 6% of dried powdered A. taxiformis) for a prophylactic period of 30 days (T30) and subsequently exposed to a Mediterranean category II MHW for 15 days (T53). Biometric data and samples were collected at T30, T53 and T61 (8 days post-MHW recovery), to assess performance indicators, biomarker responses and histopathological alterations. Results showed that A. taxiformis supplementation improved catalase and glutathione S-transferase activities and reduced lipid peroxidation promoted by the MHW, particularly in fish biofortified with 1.5% inclusion level. No histopathological alterations were observed after 30 days. Additionally, fish biofortified with 1.5% A. taxiformis exhibited increased citrate synthase activity and fish supplemented with 1.5% and 3% showed improved digestive enzyme activities (e.g., pepsin and trypsin activities). Overall, the present findings pointed to 1.5% inclusion as the optimal dosage for aquafeeds biofortification with A. taxiformis, and confirmed that this seaweed species is a promising cost-effective ingredient with functional properties and great potential for usage in a climate-smart context. Aquaculture contributes to the sustainable development of food security, marine resource conservation, and economy. Shifting aquaculture feed from fish meal and oil to terrestrial plant derivatives may result in cost savings. However, many carnivorous fish cannot be sustained on plant-derived materials, necessitating the need for the identification of important factors for farmed fish growth and the identification of whether components derived from terrestrial plants can be used in feed. Herein, we focused on the carnivorous fish leopard coral grouper (P. leopardus) to identify the essential growth factors and clarify their intake timing from feeds. Furthermore, we evaluated the functionality of starch, which are easily produced by terrestrial plants. Results reveal that carbohydrates, which are not considered essential for carnivorous fish, can be introduced as a major part of an artificial diet. Saltwater intrusion (SWI) is a critical concern affecting coastal groundwater sources due to natural and anthropogenic activities. The health of coastal aquifers is deteriorated by excessive SWI, mainly caused by the disturbance of the freshwater–saltwater equilibrium due to the escalating population, climate change, and the rising demand for freshwater resources for human activities. Therefore, gaining insight into the dynamics of SWI is crucial, particularly concerning the various factors that influence the intrusion mechanism. The present study focuses on the experimental simulation of saltwater in freshwater aquifers, considering boundary conditions and density-dependent effects. Two geological scenarios within coastal environments were investigated: First, a uniform, homogeneous case consisting of only sand, and second, a heterogeneous case in which layers of sand, clay, and sand mixed with pebbles are used. During the experiment, DC resistivity sounding data, as part of a widely recognized geophysical method, were collected and subsequently inverted to determine the depth of the freshwater–saltwater interface (FSWI). A finite element analysis was employed to generate numerical models based on experimental feedback. Further, for validation purposes, electrical resistivity tomography (ERT) data were collected from two distinct locations: near the seacoast and an aquaculture area. The ERT results show the presence of salinity intrusion in the study area, attributed mainly to groundwater overpumping and fish farming practices. The experimental findings indicate that the advancement of saltwater is affected by the geological properties of the media they traverse. The porosity (ϕ) and permeability (k) of the geological layer play a crucial role during the passage of saltwater flux into freshwater aquifers. The FSWI deviated along the clay boundary and hindered the easy passage of saltwater into surrounding layers. The alignment of experimental, numerical, and geophysical data suggests that this integrated approach could be valuable for studying SWI and can be applied in different geological settings, including tidal flats and alluvial plains. Projections indicate aquaculture will produce 106 million tonnes of fish by 2030, emphasizing the need for efficient and sustainable practices. New technologies can provide a valuable tool for adequate fish farm management. The aim of this paper is to explore the factors affecting fish well-being, the design of control systems for aquaculture, and the proposal of a smart system based on algorithms to improve efficiency and sustainability. First, we identify the domains affecting fish well-being: the production domain, abiotic domain, biotic domain, and control systems domain. Then, we evaluate the interactions between elements present in each domain to evaluate the key aspects to be monitored. This is conducted for two types of fish farming facilities: cages in the sea and recirculating aquaculture systems. A total of 86 factors have been identified, of which 17 and 32 were selected to be included in monitoring systems for sea cages and recirculating aquaculture systems. Then, a series of algorithms are proposed to optimize fish farming management. We have included predefined control algorithms, energy-efficient algorithms, fault tolerance algorithms, data management algorithms, and a smart control algorithm. The smart control algorithms have been proposed considering all the aforementioned factors, and two scenarios are simulated to evaluate the benefits of the smart control algorithm. In the simulated case, the turbidity when the control algorithm is used represents 12.5% of the turbidity when not used. Aquaculture production has been growing consistently over the last few decades to meet the increasing animal protein demand of the human population. However, increased production and rearing intensities raise the challenges of guaranteeing fish health and welfare, which is essential to avoid losses and ensure product quality. Biomarkers can provide insights into the fish's nutritional, physiological, and health status, and aid in the evaluation of early nutritional and physiological imbalances, distress conditions, and pathological diagnosis. The discovery and validation of biomarkers rely mostly on the use of information provided by different parameters, including biochemical, metabolic, or immunologic, as well as several omics, from genomics and transcriptomics to proteomics and metabolomics. In this review, a summary of the main biomarkers used in aquaculture is provided along with an overview of the main omics technologies available for further biomarker research. For freshwater or marine fish farming to be successful, live fish must be transported. This can be performed with eggs, larvae, juveniles, and adults. Nonetheless, because of the handling, confinement, and duration of transport, it is considered a difficult procedure. To prevent significant physiological changes that could result in fish mortality, it is crucial to look for ways to reduce stress and enhance the quality of transport water. Consequently, a comprehensive range of research on the use of additives in water, including salt and artificial or natural anesthetics, is presented in this review, which also discusses potential changes in water quality factors during transport, such as dissolved oxygen (DO), carbon dioxide (CO2), pH, ammonia, and temperature. The usage of stocking densities during transport is also covered in this review, with consideration given to the various recommendations for each species, fish size, and length of transport. Wild fish are preferred by consumers primarily for their superior sensorial qualities, including taste and texture. However, their limited availability often results in higher prices. Considering this, we explored the possibility of enhancing the quality of earthen pond aquaculture fish by transferring them to a near wild environment. This study investigated how rewilding time affects the physical properties, nutritional composition, and volatile profile of grass carp muscle. The results showed that compared to the 0M group, the crude protein content in grass carp muscle did not change significantly (p > 0.05) as the rewilding time increased to 6 months. Meanwhile, the significant increase in hardness and springiness (p < 0.05) indicated that the textural characteristics of muscle, which were key sensory and physical indices of muscle quality, were improved. Although the 6M group showed a 58.93% reduction in crude fat content compared to the 0M group, it retained the highest docosahexaenoic acid (DHA) content. Sensory evaluation demonstrated that as the rewilding time increased, the fishy and grassy odors of the rewilding grass carp diminished. Furthermore, cluster heatmaps and partial least squares discriminant analysis (PLS-DA) revealed that cultured grass carp and rewilding grass carp at three time points exhibited differences in various indicators. The variable importance in projection (VIP) showed that volatile flavor compounds (acetone, propionaldehyde-D, 1-penten-3-ol) and hardness were key factors in distinguishing between them. Therefore, extending the rewilding time can potentially enhance the acceptability of cultured grass carp by improving the physical properties, nutritional quality, and volatile profile of the muscle. Common carp (Cyprinus carpio) is a freshwater fish commonly farmed in rice fields, yet there were few studies on the intestinal functions and microbial community structure of common carp in the rice–carp co-culture system. Therefore, this study aimed to explore the effects of different stocking densities on the growth, antioxidant status, and intestinal bacterial composition of common carp in this system. This study was divided into three different stocking densities, including low density (LD, 10 fish, 52.9 g/m2), medium density (MD, 20 fish, 105.8 g/m2), and high density (HD, 30 fish, 158.7 g/m2), with a culturing period of 60 days. The results indicated that HD treatment inhibited the growth of common carp, as evidenced by the reduced final weight, WG, and SGR. In serum, the TG content in the HD group and the Cor content in the MD group were significantly increased. Meanwhile, HD treatment induced oxidative stress, manifesting specifically as increased SOD and CAT activities in the intestine or serum while reducing Gpx, GSH, and T-AOC in the serum. The 16S rDNA analysis indicated that the Simpson and Shannon indices of intestinal microbiota in the HD group were significantly higher than those in the LD group. At the phylum level, Proteobacteria, Cyanobacteria, and Firmicutes were dominant microbial communities in two groups. In addition, there was a significant difference between the two groups in the abundances of Actinobacterota and Bifidobacterium. Based on growth performances, biochemical indicators, and microbial diversity in rice–carp co-culture, low density (52.9 g/m2) may be more suitable in the rice–carp co-culture systems. Additionally, it was observed that Proteobacteria showed a particular preference for proliferation in the aquatic environment with rice cultivation on the water surface. These results provide a valuable foundation for the potential application of aquaculture practices involving mandarin fish fed an artificial diet and rice floating beds. The culture of mandarin fish using artificial feed has been gaining increasing attention in China. Ensuring good water quality in the ponds is crucial for successful aquaculture. Recently, the trial of pond-based rice floating beds (PRFBs) in aquaculture ponds has shown promising results. This research assessed the impact of PRFBs on the microbial community structure and overall quality of the aquaculture pond, thereby enhancing our understanding of its functions. The results revealed that the PRFB group exhibited lower levels of NH4+-N, NO2−-N, NO3−-N, TN, TP, and Alk in pond water compared to the control group. The microbial diversity indices in the PRFB group showed a declining trend, while these indices were increasing in the control group. At the phylum level, there was a considerable increase in Proteobacteria abundance in the PRFB group throughout the culture period, suggesting that PRFBs may promote the proliferation of Proteobacteria. In the PRFB group, there was a remarkable decrease in bacterial populations related to carbon, nitrogen, and phosphorus metabolism, including genera Rhodobacter, Rhizorhapis, Dinghuibacter, Candidatus Aquiluna, and Chryseomicrobium as well as the CL500_29_marine_group. Simple Summary: The phenomenon of cellular vacuolization is closely related to apoptosis. During the culture of marine fish cell lines, an interesting phenomenon was found that the addition of excessive concentrations of serum to the culture medium could lead to the vacuolization of marine fish cells. However, this vacuolization phenomenon will disappear as the number of cell passages increases. Transcriptome sequencing was used to reveal the relationship between this transiently reversible phenomenon of cellular vacuolization and two influential factors, serum concentration and trypsin digestion. This study provides new insights into the mechanisms of cellular vacuolization and serves as a reference for the culture of marine fish cell lines. As an important research tool, cell lines play a vital role in life science research, medical research, and drug development. During the culture of the Scophthalmus maximus head kidney (TK) cell line, we found a phenomenon of cell vacuolization caused by excessive serum concentration. Moreover, the vacuolization of the cells gradually disappeared after passage by trypsin digestion. In clarifying the formation mechanism of this reversible cellular vacuolation, transcriptomics was utilized to explore the mechanism of cell vacuolization caused by excessive serum concentration. Transcriptome analysis indicated that excessive serum concentration could cause the up-regulated expression of PORCN and other genes to promote cell proliferation. Compared with cells whose vacuolization disappeared after trypsin digestion and passage, the expression of mitosis-related genes (BUB1, ttk, Mad2, Cdc20, CDK1, CCNB1), nuclear stability-related genes LMNB1 and tissue stress and repair-related genes HMMR in vacuolated cells caused by excessive serum concentration was significantly up-regulated. There is a regulatory system related to adaptation and stress repair in the cells, which can maintain cell stability to a certain extent.
