Abstract: This is a confidential report on the design and implementation of in silico methods for large-scale comparative analysis of desaturase genes from all branches of life, with the goal of defining methods for predicting function, specificity, and regiospecificity. The work included a systematic, multi-criteria comparison of candidate proteins, integrating sequences, annotations, structures and experimental results.The biotechnological context for this work is the search for production of polyunsaturated fatty acids of nutritional interest at industrial scale by cultivating green algae directly, rather than relying on commercial fishing to recover fatty acids concentrated through the food chain. Ultimately, the cultivated algae may be domesticated strains of naturally occurring species, or engineered strains developed by genetic engineering or synthetic biology.For confidentiality reasons the full content of this report cannot be disseminated at this time.

Abstract: International audience; Diatoms are known to be efficient bioindicators for water quality assessment because of their rapid response to environmental pressures and their omnipresence in water bodies. The identification of benthic diatoms communities in the biofilm, coupled with quality indices such as the Indice de polluosensibilité spécifique (IPS) can be used for biomonitoring purposes in freshwater. However, the morphological identification and counting of diatoms species under the microscope is time-consuming and requires extensive expertise to deal with a constantly evolving taxonomy. In response, a molecular-based and potentially more cost-effective method has been developed, coupling high-throughput sequencing and DNA metabarcoding. The method has already been tested for water quality assessment with diatoms in Central Europe. In this study, we applied both the traditional and molecular methods on 180 biofilms samples from Northern Europe (rivers and lakes of Fennoscandia and Iceland). The DNA metabarcoding data were obtained on two different DNA markers, the 18S-V4 and rbcL barcodes, with the NucleoSpin Soil kit for DNA extraction and sequenced on an Ion Torrent PGM platform. We assessed the ability of the molecular method to produce species inventories, IPS scores and ecological status class comparable to the ones generated by the traditional morphology-based approach. The two methods generated correlated but significantly different IPS scores and ecological status assessment. The observed deviations are explained by presence/absence and abundance discrepancies in the species inventories, mainly due to the incompleteness of the barcodes reference databases, primer bias and strictness of the bioinformatic pipeline. Abundance discrepancies are less common than presence/absence discrepancies but have a greater effect on the ecological assessment. Missing species in the reference databases are mostly acidophilic benthic diatoms species, typical of the low pH waters of Northern Europe. The two different DNA markers also generated significantly different ecological status assessments. The use of the 18S-V4 marker generates more species inventories discrepancies, but achieves an ecological assessment more similar to the traditional morphology-based method. Further development of the metabarcoding method is needed for its use in environmental assessment. For its application in Northern Europe, completion and curation of reference databases are necessary, as well as evaluation of the currently available bioinformatics pipelines. New indices, fitted for environmental biomonitoring, should also be developed directly from molecular data.

Abstract: to appear; International audience; Probabilistic graphical models offer a powerful framework to account for the dependence structure between variables, which is represented as a graph. However, the dependence between variables may render inference tasks intractable. In this paper, we review techniques exploiting the graph structure for exact inference, borrowed from optimisation and computer science. They are built on the principle of variable elimination whose complexity is dictated in an intricate way by the order in which variables are eliminated. The so‐called treewidth of the graph characterises this algorithmic complexity: low‐treewidth graphs can be processed efficiently. The first point that we illustrate is therefore the idea that for inference in graphical models, the number of variables is not the limiting factor, and it is worth checking the width of several tree decompositions of the graph before resorting to the approximate method. We show how algorithms providing an upper bound of the treewidth can be exploited to derive a ‘good' elimination order enabling to realise exact inference. The second point is that when the treewidth is too large, algorithms for approximate inference linked to the principle of variable elimination, such as loopy belief propagation and variational approaches, can lead to accurate results while being much less time consuming than Monte‐Carlo approaches. We illustrate the techniques reviewed in this article on benchmarks of inference problems in genetic linkage analysis and computer vision, as well as on hidden variables restoration in coupled Hidden Markov Models.

Abstract: Sequences have been deposited in the R-SYST databank (https://github.com/r-syst/databases/tree/master/r-syst::plants) and NCBI under accession number KX247940–KX249593. The list of studied species, including genus size, seed dispersal syndrome and cpDNA variation, is available at https://github.com/r-syst/databases/tree/master/r-syst::plants. In this list, chloroplast haplotype designation is consistent within each genus.; International audience; We investigate chloroplast DNA variation in a hyperdiverse community of tropical rainforest trees in French Guiana, focusing on patterns of intraspecific and interspecific variation. We test whether a species genetic diversity is higher when it has congeners in the community with which it can exchange genes and if shared haplotypes are more frequent in genetically diverse species, as expected in the presence of introgression. We sampled a total of 1,681 individual trees from 472 species corresponding to 198 genera and sequenced them at a noncoding chloroplast DNA fragment. Polymorphism was more frequent in species that have congeneric species in the study site than in those without congeners (30% vs. 12%). Moreover, more chloroplast haplotypes were shared with congeners in polymorphic species than in monomorphic ones (44% vs. 28%). Despite large heterogeneities caused by genus-specific behaviors in patterns of hybridization, these results suggest that the higher polymorphism in the presence of congeners is caused by local introgression rather than by incomplete lineage sorting. Our findings suggest that introgression has the potential to drive intraspecific genetic diversity in species-rich tropical forests.

Abstract: Distance Geometry Problem (DGP) and Nonlinear Mapping (NLM) are two well established questions: Distance Geometry Problem is about finding a Euclidean realization of an incomplete set of distances in a Euclidean space, whereas Nonlinear Mapping is a weighted Least Square Scaling (LSS) method. We show how all these methods (LSS, NLM, DGP) can be assembled in a common framework, being each identified as an instance of an optimization problem with a choice of a weight matrix. We study the continuity between the solutions (which are point clouds) when the weight matrix varies, and the compactness of the set of solutions (after centering). We finally study a numerical example, showing that solving the optimization problem is far from being simple and that the numerical solution for a given procedure may be trapped in a local minimum.; Les domaines de géométrie sur les distances (distance geometry) et de recherche de meilleure image euclidienne avec distances pondérées (nonlinear mapping) sont deux domaines classiques : il s’agit pour le premier de construire une isométrie d’un espace métrique discret vers un nuage de points dans un espace euclidien, ne connaissant qu’une partie des distances, et pour le second de construire un nuage avec la meilleure approximation des distances, avec pondération. Nous montrons comment ces méthodes peuvent être rassemblée en une même famille, chacune représentant un choix de pondérations dans un problème d’optimisation. On étudie la continuité entre ces solutions (qui sont des nuages de points), et la compacité des ensembles de solutions (après centrage). On étudie également un exemple numérique, montrant cependant que le prob- lème d’optimisation est loin d’être simple, et que la procédure d’optimisation peut facilement être piégée dans un minimum local.

Abstract: Aquatic biomonitoring has become an essential task in Europe and many other regions as a consequence of strong anthropogenic pressures affecting the health of lakes, rivers, oceans and groundwater. A typical assessment of the environmental quality status, such as it is required by European but also North American and other legislation, relies on matching the composition of assemblages of organisms identified using morphological criteria present in aquatic ecosystems to those expected in the absence of anthropogenic pressures. Through decade-long and difficult intercalibration exercises among networks of regulators and scientists in European countries, a pragmatic biomonitoring approach was developed and adopted, which now produces invaluable information. Nonetheless, this approach is based on several hundred different protocols, making it susceptible to issues with comparability, scale and resolution. Furthermore, data acquisition is often slow due to a lack of taxonomic experts for many taxa and regions and time-consuming morphological identification of organisms. High-throughput genetic screening methods such as (e)DNA metabarcoding have been proposed as a possible solution to these shortcomings. Such "next-generation biomonitoring", also termed "biomonitoring 2.0", has many advantages over the traditional approach in terms of speed, comparability and costs. It also creates the potential to include new bioindicators and thereby further improves the assessment of aquatic ecosystem health. However, several major conceptual and technological challenges still hinder its implementation into legal and regulatory frameworks. Academic scientists sometimes tend to overlook legal or socioeconomic constraints, which regulators have to consider on a regular basis. Moreover, quantification of species abundance or biomass remains a significant bottleneck to releasing the full potential of these approaches. Abstract: International audience; Aim 1. To disentangle the effects of local environmental conditions and space at multiple scales in order to uncover and explain biogeographical signals in microbial communities of freshwater diatoms. 2. To assess the role of species traits related to dispersal capacities in diatom biogeography. Location Rivers and streams of Sweden sampled over a total area of 450,000 km2. Methods We used partial redundancy analyses and variation partitioning coupled with spatial eigenfunctions analyses to separate the effects of environment and space at three different scales on diatoms community structure. As community analyses might give limited insight into species‐specific mechanisms, we also performed species by species variation partitioning and the amount of variance explained by each fraction was related to species cell length and attachment to the substrate. Results We found a strong effect of environment and space at a large scale suggesting environmental filtering and dispersal limitation over large distances. Additionally, species‐based analyses uncovered an effect of space at fine scale suggesting possible species‐specific mass effect dynamic or species sorting driven by missing environmental factors varying at fine scale. Environmental and spatial effects varied strongly among species, but this variation was not explained by cell length and attachment to the substrate. Main conclusions Our results confirm the importance of both environment and dispersal‐related processes in controlling diatom community structure and bring new perspectives on the role of dispersal in shaping microbial communities at biogeographical scale. Dispersal being a species‐specific mechanism, species associations are not necessarily conserved from site to site and species‐based approaches can detect different spatial patterns than those derived from traditional community analyses. Contrary to the conclusions of small‐scale analysis of connected metacommunities, interspecific trait variation seems to be of limited importance for long‐distance overland dispersal in diatoms.

Abstract: Phytotechnologies are a set of sustainable, ecological options notably for alleviating pollutant linkages induced by contaminated soils. However, concerns exist regarding the processing of trace elements (TE)-enriched biomass and the fate of TEs in the end-products. The fractionation of phytoremediation TE-enriched non-woody lignocellulosic (tobacco) and woody (birch, willow) phytoremediation-borne biomasses was studied using ethanol organosolv, soda and dilute acid pretreatments. TE distribution in the process fractions (pulp, liquid effluents and lignin) was further examined. In dilute acid conditions, a wood pretreatment performed at 170 °C in the presence of 2% w/w of sulfuric acid allowed an efficient extraction of the metals in the water effluent (≈90% for Mn and Zn) producing a clean pulp. A soda pretreatment resulted in a low metal extractability, especially at high temperature. At 170 °C or above with 15% w/w of NaOH, metals were mostly recovered in the cellulosic pulp (70%- 98%). Using organosolv pulping, the TE contents were in the decreasing order: pulp ≫ water stream > lignin. The TE organosolv extraction in the liquid phase varied depending on the TE metal and on the species but was generally low. Metal extractability increased with the water content in the solvent of the organosolv pulping but decreased with temperature. Enzymatic hydrolyses of TE-enriched and metal-free pulps were investigated and it was concluded that the TE concentrations had little or no effect on polysaccharide enzymatic hydrolysability by cellulases. The final destination of the various fractions for valorization in a biorefinery setting is discussed, regarding their TE content.

Abstract: International audience; Parasites are known to profoundly affect resource allocation in their host. In order to investigate the effects of Cryphonectria Hypovirus 1 (CHV1) on the life-history traits of its fungal host Cryphonectria parasitica, an infection matrix was completed with the cross-infection of six fungal isolates by six different viruses. Mycelial growth, asexual sporulation, and spore size were measured in the 36 combinations, for which horizontal and vertical transmission of the viruses was also assessed. As expected by life-history theory, a significant negative correlation was found between host somatic growth and asexual reproduction in virus-free isolates. Interestingly this trade-off was found to be positive in infected isolates, illustrating the profound changes in host resource allocation induced by CHV1 infection. A significant and positive relationship was also found in infected isolates between vertical transmission and somatic growth. This last relationship suggests that in this system, high levels of virulence could be detrimental to the vertical transmission of the parasite. Those results underscore the interest of studying host–parasite interaction within the life-history theory framework, which might permit a more accurate understanding of the nature of the modifications triggered by parasite infection on host biology.

Abstract: International audience; We present an open-source library implementing fast algorithms for covari-ance matrices computations, e.g., randomized low-rank approximations (LRA) and fast multipole matrix multiplication (FMM). The library can be used to approximate square roots of low-rank covariance matrices in O(N 2) operations in SVD form using randomized LRA, instead of the standard O(N 3) cost. Low-rank covariance matrices given as kernels, e.g., Gaussian decay, evaluated on 3D grids can be decomposed in O(N) operations using the FMM. The performance of the library is illustrated on two examples: • Generation of Gaussian Random Fields (GRF) on large spatial grids • MultiDimensional Scaling (MDS) for the classification of species.

Abstract: International audience; 1. Diatoms include a great diversity of taxa and are recognized as powerful bioindicators of freshwater quality. However using diatoms for bioassess-ment is costly and time consuming, because most of the indices necessitate species-level identification. Simplifying diatoms-based assessment protocols has focused the attention of water-managers and researchers in recent years. 2. The increasing availability of genomic data and phylogenies can benefit in the development of bioassessment methods making use of these tools, where a clade plays the role of a species if relevant. Indeed, the null hypothesis is that closely related species are more likely to exhibit similar environmental sensitivity because of phylogenetic constraints and inheritance. Such patterns have been reported recently for sensitivity to a variety of pollutants for two important groups of bioindicators used for freshwater monitoring: benthic macroinvertebrates and diatoms. 3. We introduce a method to extract clusters of species sharing similar traits and being phylogenetically related. We apply this method on the general pollution sensitivity (IPS specific sensitivity value; Coste, 1982) of 262 species of diatoms and, by tuning the method settings; we generate different clade-based derivatives of the traditional IPS index. 4. Finally, we estimate traditional and derived IPS scores for 2119 natural communities of diatoms in eastern France to compare and assess the performances of these new indices. 5. Synthesis and applications. We show that phylogenetic approaches offer a scope for simplification without an important loss of information and we discuss the potential of their use in biomonitoring.

Abstract: Nucleotide sequences from the plastome are currently the main source for assessing taxonomic and phylogenetic relationships in flowering plants and their historical biogeography at all hierarchical levels. One major exception is the large and economically important genusQuercus(oaks). Whereas differentiation patterns of the nuclear genome are in agreement with morphology and the fossil record, diversity patterns in the plastome are at odds with established taxonomic and phylogenetic relationships. However, the extent and evolutionary implications of this incongruence has yet to be fully uncovered. The DNA sequence divergence of four Euro-Mediterranean Group Ilex oak species (Quercus ilexL.,Q. cocciferaL.,Q. aucheriJaub. & Spach.,Q. alnifoliaPoech.) was explored at three chloroplast markers (rbcL, trnK/matK, trnH-psbA). Phylogenetic relationships were reconstructed including worldwide members of additional 55 species representing allQuercussubgeneric groups. Family and order sequence data were harvested from gene banks to better frame the observed divergence in larger taxonomic contexts. We found a strong geographic sorting in the focal group and the genus in general that is entirely decoupled from species boundaries. High plastid divergence in members ofQuercusGroup Ilex, including haplotypes shared with related, but long isolated oak lineages, point towards multiple geographic origins of this group of oaks. The results suggest that incomplete lineage sorting and repeated phases of asymmetrical introgression among ancestral lineages of Group Ilex and two other main Groups of Eurasian oaks (Cyclobalanopsis and Cerris) caused this complex pattern. Comparison with the current phylogenetic synthesis also suggests an initial high- versus mid-latitude biogeographic split withinQuercus. High plastome plasticity of Group Ilex reflects geographic area disruptions, possibly linked with high tectonic activity of past and modern distribution ranges, that did not leave imprints in the nuclear genome of modern species and infrageneric lineages.

Abstract: Diatoms are micro-algal indicators of freshwater pollution. Current standardized methodologies are based on microscopic determinations, which is time consuming and prone to identification uncertainties. The use of DNA-barcoding has been proposed as a way to avoid these flaws. Combining barcoding with next-generation sequencing enables collection of a large quantity of barcodes from natural samples. These barcodes are identified as certain diatom taxa by comparing the sequences to a reference barcoding library using algorithms. Proof of concept was recently demonstrated for synthetic and natural communities and underlined the importance of the quality of this reference library. We present an open-access and curated reference barcoding database for diatoms, called R-Syst::diatom, developed in the framework of R-Syst, the network of systematic supported by INRA (French National Institute for Agricultural Research), see http://www.rsyst.inra.fr/en. R-Syst::diatom links DNA-barcodes to their taxonomical identifications, and is dedicated to identify barcodes from natural samples. The data come from two sources, a culture collection of freshwater algae maintained in INRA in which new strains are regularly deposited and barcoded and from the NCBI (National Center for Biotechnology Information) nucleotide database. Two kinds of barcodes were chosen to support the database: 18S (18S ribosomal RNA) and rbcL (Ribulose-1,5-bisphosphate carboxylase/oxygenase), because of their efficiency. Data are curated using innovative (Declic) and classical bioinformatic tools (Blast, classical phylogenies) and up-to-date taxonomy (Catalogues and peer reviewed papers). Every 6 months R-Syst::diatom is updated. The database is available through the R-Syst microalgae website (http://www.rsyst.inra.fr/) and a platform dedicated to next-generation sequencing data analysis, virtual_BiodiversityL@b (https://galaxy-pgtp.pierroton.inra.fr/). We present here the content of the library regarding the number of barcodes and diatom taxa. In addition to these information, morphological features (e.g. biovolumes, chloroplasts…), life-forms (mobility, colony-type) or ecological features (taxa preferenda to pollution) are indicated in R-Syst::diatom.[br/] Database URL: http://www.rsyst.inra.fr/

Abstract: International audience; SummaryIn fruit tree species, many important traits have been characterized genetically by using single-family descent mapping in progenies segregating for the traits. However, most mapped loci have not been sufficiently resolved to the individual genes due to insufficient progeny sizes for high resolution mapping and the previous lack of whole-genome sequence resources of the study species. To address this problem for Plum Pox Virus (PPV) candidate resistance gene identification in Prunus species, we implemented a genome-wide association (GWA) approach in apricot.This study exploited the broad genetic diversity of the apricot (Prunus armeniaca) germplasm containing resistance to PPV, next-generation sequence-based genotyping, and the high-quality peach (Prunus persica) genome reference sequence for single nucleotide polymorphism (SNP) identification.The results of this GWA study validated previously reported PPV resistance quantitative trait loci (QTL) intervals, highlighted other potential resistance loci, and resolved each to a limited set of candidate genes for further study.This work substantiates the association genetics approach for resolution of QTL to candidate genes in apricot and suggests that this approach could simplify identification of other candidate genes for other marked trait intervals in this germplasm.

Abstract: Probabilistic graphical models offer a powerful framework to account for the dependence structure between variables, which is represented as a graph. However, the dependence between variables may render inference tasks intractable. In this paper we review techniques exploiting the graph structure for exact inference, borrowed from optimisation and computer science. They are built on the principle of variable elimination whose complexity is dictated in an intricate way by the order in which variables are eliminated. The so-called treewidth of the graph characterises this algorithmic complexity: low-treewidth graphs can be processed efficiently. The first message that we illustrate is therefore the idea that for inference in graphical model, the number of variables is not the limiting factor, and it is worth checking for the treewidth before turning to approximate methods. We show how algorithms providing an upper bound of the treewidth can be exploited to derive a 'good' elimination order enabling to perform exact inference. The second message is that when the treewidth is too large, algorithms for approximate inference linked to the principle of variable elimination, such as loopy belief propagation and variational approaches, can lead to accurate results while being much less time consuming than Monte-Carlo approaches. We illustrate the techniques reviewed in this article on benchmarks of inference problems in genetic linkage analysis and computer vision, as well as on hidden variables restoration in coupled Hidden Markov Models., Comment: 47 pages, 3 tables, 12 figures

Abstract: International audience; Oenococcus oeni is a lactic acid bacteria species encountered particularly in wine, where it achieves the malolactic fermentation. Molecular typing methods have previously revealed that the species is made of several genetic groups of strains, some being specific to certain types of wines, ciders or regions. Here, we describe 36 recently released O. oeni genomes and the phylogenomic analysis of these 36 plus 14 previously reported genomes. We also report three genome sequences of the sister species Oenococcus kitaharae that were used for phylogenomic reconstructions. Phylogenomic and population structure analyses performed revealed that the 50 O. oeni genomes delineate two major groups of 12 and 37 strains, respectively, named A and B, plus a putative group C, consisting of a single strain. A study on the orthologs and single nucleotide polymorphism contents of the genetic groups revealed that the domestication of some strains to products such as cider, wine, or champagne, is reflected at the genetic level. While group A strains proved to be predominant in wine and to form subgroups adapted to specific types of wine such as champagne, group B strains were found in wine and cider. The strain from putative group C was isolated from cider and genetically closer to group B strains. The results suggest that ancestral O. oeni strains were adapted to low-ethanol containing environments such as overripe fruits, and that they were domesticated to cider and wine, with group A strains being naturally selected in a process of further domestication to specific wines such as champagne.

Abstract: Background The complexity of genome-scale metabolic models makes them quite difficult for human users to read, since they contain thousands of reactions that must be included for accurate computer simulation. Interestingly, hidden similarities between groups of reactions can be discovered, and generalized to reveal higher-level patterns. Results The web-based navigation system Mimoza allows a human expert to explore metabolic network models in a semantically zoomable manner: The most general view represents the compartments of the model; the next view shows the generalized versions of reactions and metabolites in each compartment; and the most detailed view represents the initial network with the generalization-based layout (where similar metabolites and reactions are placed next to each other). It allows a human expert to grasp the general structure of the network and analyze it in a top-down manner Conclusions Mimoza can be installed standalone, or used on-line at http://mimoza.bordeaux.inria.fr/, or installed in a Galaxy server for use in workflows. Mimoza views can be embedded in web pages, or downloaded as COMBINE archives. Abstract: Genome-scale metabolic models are a powerful tool to study the inner workings of biological systems and to guide applications. The advent of cheap sequencing has brought the opportunity to create metabolic maps of biotechnologically interesting organisms. While this drives the development of new methods and automatic tools, network reconstruction remains a time-consuming process where extensive manual curation is required. This curation introduces specific knowledge about the modeled organism, either explicitly in the form of molecular processes, or indirectly in the form of annotations of the model elements. Paradoxically, this knowledge is usually lost when reconstruction of a different organism is started. We introduce the Pantograph method for metabolic model reconstruction. This method combines a template reaction knowledge base, orthology mappings between two organisms, and experimental phenotypic evidence, to build a genome-scale metabolic model for a target organism. Our method infers implicit knowledge from annotations in the template, and rewrites these inferences to include them in the resulting model of the target organism. The generated model is well suited for manual curation. Scripts for evaluating the model with respect to experimental data are automatically generated, to aid curators in iterative improvement. We present an implementation of the Pantograph method, as a toolbox for genome-scale model reconstruction, curation and validation. Abstract: National audience; The immune system searches for pathogen invasion markers, which include pathogen proteins and host proteins modified in the course of the invasion. While some pathogen-associated molecular patterns are relatively invariant, numerous pathogen-specific markers change quickly. Therefore, to win the arms race with pathogens, host recognition receptors must adapt quickly to varied and modulating markers. To achieve this goal, the recognition domain of the receptor requires the capacity to recognize diverse possible pathogen molecule epitopes, and ability to quickly learn new ones. In plants and fungi, which lack an adaptive immune system, this key role in the immunity is played by the NLR family of receptors, which adapt to ever-changing pathogen-specific invasion markers thanks to their repeat-based architecture, which can produce diversity of recognition paratopes through unequal crossing-over and mutation [1]. The unequal crossing-over is a repeat shuffling process 10,000 to 100,000 times quicker than the standard point mutation, however it requires (and promotes) high sequence similarity between consecutive repeat units. At the same time certain positions in the repeats are highly variable under positive diversifying selection; they are believed to form the actual recognition paratope [2, 3]. Characterizing computationally the language of these pathogen recognition receptors can provide insight into the molecular mechanisms of immune response and describe the limits of the pathogen targets that can be recognized.In this work, we modeled generation and selection of the recognition paratopes as a stochastic string rewriting system with constraints, tuned by analysis of observed evolutionary processes and validated with regard to a large data set of fungal NLR [3]. First, we cross-checked the unequal crossing-over and mutation model with the existing experimental data. Second, we analyzed mathematical properties of the model and showed that its convergence to stationary distribution. Then, we compared real and simulated data. Among others, analyzing the feasibleset of solutions revealed that the model explained the i=i+2 (even-odd) periodicity observed in the repeat number distribution of a family of receptors. Next, we explored discrepancies between real and simulated data in order to discover constraints acting on the paratopes. For example, by comparing amino acid content in the model and original populations, we confirmed that highly variable sites identified on the basis of entropy, were subject to constraints towards composition typical for binding sites, which was coherent with the suggested role of recognition paratopes. Finally, we proposed an interactive approach to exploring the solution space of amino acid repeats by means of 2-d projections and significance tests in sectors of the space. In a preliminary analysis, we found an overrepresented pattern R-[SYQFW](1,3)-R at one of the highly variable positions in a family of receptors, which potentially has functional importance.The methodology developed in this work is general and therefore can be applied to any class of amino acid repeats generated by unequal crossing-over for which an equivalent high quality data set is available. Abstract: International audience; We produced the first time-calibrated phylogeny of all 64 native tree genera occurring on the European side of the Mediterranean Basin. This phylogeny is based on 3 plastid DNA sequences (rbcL matK and trnH-psbA), 4 recognized fossil dates and 10 secondary calibrations. Based on the inferred topology, we then tested whether the investigated tree flora exhibits phylogenetic clustering in both life-history traits known to influence reproduction and species' vulnerability to extinction. Our topology and the estimated dates mostly conform to published partial phylogenies and are highly congruent with the Angiosperm Phylogeny Group classification except for some minor incongruences including the still debated phylogenetic position of Magnoliids. The four strictly endemic genera of the Mediterranean Basin (Chamaerops, Phillyrea, Spartium and Tetraclinis) all showed emergence dates (11-72 Ma) long before the onset of the Mediterranean climate. We did not find any imprints of phylogenetic sorting processes on the life-history traits we studied, except for the mode of seed dispersal, which showed a clustered distribution across our topology. The presence of species at risk of potential extinction within a given genus was randomly distributed along the phylogenetic tree. Species with deficient data were significantly nested within a few of the most recently evolved angiosperm genera. Our analysis closes knowledge gaps and provides a valuable basis for studying the biogeo-graphical and ecological processes that have generated the Mediterranean tree flora. It can also inform conservation planning strategies that aim at broadening traditional taxonomy-focused perspectives with components of evolutionary history and phylogenetic singularity.

Abstract: International audience; Distance Geometry Problem (DGP) and Nonlinear Mapping (NLM) are two well established questions: DGP is about finding a Euclidean realization of an incomplete set of distances in a Euclidean space, whereas Nonlinear Mapping is a weighted Least Square Scaling (LSS) method. We show how all these methods (LSS, NLM, DGP) can be assembled in a common framework, being each identified as an instance of an optimization problem with a choice of a weight matrix. We study the continuity between the solutions (which are point clouds) when the weight matrix varies, and the compactness of the set of solutions (after centering). We finally study a numerical example, showing that solving the optimization problem is far from being simple and that the numerical solution for a given procedure may be trapped in a local minimum.

Abstract: International audience; Aim: Potential fire intensity (PFI) is among the main drivers of fire–vegetation inter- actions, but how it varies across species ranges is unknown. We test whether PFI and crown fire likelihood (CFL) increase preferentially towards the warm/dry range margins of mountain trees. Location: The western Alps. Methods: We analysed PFI and CFL patterns across the environmental niches of major mountain forest tree species, using field observation data of surface fuels with fire simulations. Empirical relationships between PFI and climate and vegetation structure were identified in communities sampled for surface fuels, and then used to predict PFI in national forest inventory plots. Results: Simulations indicate that autumn drought, spring precipitation, tree cover and tree basal area drove the variation in understorey fuels among communities, leading to different PFI among and within the environmental ranges of mountain tree species. PFI was consistently higher in the open-canopy, dry margins of domi- nant tree species. The highest PFI values were found in the sub-Mediterranean and subalpine forests in conjunction with higher CFL. Main conclusions: Mountain trees are exposed to higher PFI and CFL at their dry range margins, suggesting higher potential fire impacts at their rear distribution edges. Moist montane species (Fagus sylvatica, Abies alba, Picea abies) are exposed to surface fires of lower intensities than sub-Mediterranean (Quercus pubescens, Pinus nigra, P. sylvestris) and subalpine species (Larix decidua, P. uncinata, P. cembra) which may both experience higher likelihood of crown fires at their dry and flam- mable margins.

Abstract: In the post-genomics era, non-model species like most Fagaceae still lack operational diversity resources for population genomics studies. We completed the analyses of Sanger sequences produced from over 800 gene fragments covering ~530 kb across the genic partition of European oaks in a range-wide sampling of 25 individuals (11 Quercus petraea, 13 Q. robur, one Q. ilex as an outgroup). Regions targeted represented broad functional categories potentially involved in species ecological preferences, and a random set of genes. Using a high-quality dedicated pipeline, we provide a detailed characterization of over 14500 polymorphisms, including ~12500 SNPs -218 being triallelic-, over 1500 insertion-deletions, and ~200 novel di- and tri-nucleotide SSR loci. This catalog also includes various summary statistics within and among species, gene ontology information, and standard formats to assist loci choice for genotyping projects. The distribution of nucleotide diversity and differentiation across genic regions are also described for the first time in those species (mean ΘΠ close to ~0.0049 in Q. petraea and to ~0.0045 in Q. robur across random regions, and mean FST ~0.13 across SNPs). Robust patterns were observed which emphasize a slightly but significantly higher diversity in Q. petraea, across a random gene set and in the abiotic stress functional category, and a heterogeneous landscape of both diversity and differentiation. These patterns are discussed in the context of both species documented introgression history despite strong reproductive barriers. The quality, representativity in terms of species genomic diversity, and usefulness of the resources provided are discussed for possible applications in medium scale landscape ecology projects, and as a reference resource for validation purposes in larger-scale re-sequencing projects. These are preferentially recommended in oaks in contrast to SNP array development, given the large nucleotide variation and low levels of linkage disequilibrium revealed.

Abstract: International audience; BACKGROUND:There has been a dramatic escalation in sugar intake in the last few decades, most strikingly observed in the adolescent population. Sugar overconsumption has been associated with several adverse health consequences, including obesity and diabetes. Very little is known, however, about the impact of sugar overconsumption on mental health in general, and on reward-related behavioral disorders in particular. This study examined in rats the effects of unlimited access to sucrose during adolescence on the motivation for natural and pharmacological rewards in adulthood.METHODOLOGY/PRINCIPAL FINDINGS:Adolescent rats had free access to 5% sucrose or water from postnatal day 30 to 46. The control group had access to water only. In adulthood, rats were tested for self-administration of saccharin (sweet), maltodextrin (non-sweet), and cocaine (a potent drug of abuse) using fixed- and progressive-ratio schedules, and a concentration-response curve for each substance. Adult rats, exposed or not exposed to sucrose, were tested for saccharin self-administration later in life to verify the specificity of adolescence for the sugar effects. Sugar overconsumption during adolescence, but not during adulthood, reduced the subsequent motivation for saccharin and maltodextrin, but not cocaine. This selective decrease in motivation is more likely due to changes in brain reward processing than changes in gustatory perception.CONCLUSIONS/SIGNIFICANCE:Sugar overconsumption induces a developmental stage-specific chronic depression in reward processing that may contribute to an increase in the vulnerability to reward-related psychiatric disorders.
