Abstract

International audience; Millions of mummified birds serving for religious purpose have been discovered from archeological sites along the Nile Valley of Egypt, in majority ibises. Whether these birds were industrially raised or massively hunted is a matter of heavy debate as it would have a significant impact on the economy related to their supply and cult, and if hunted it would have represented an ecological burden on the birds populations. Here we have measured and analysed the stable oxygen, carbon and radiogenic strontium isotope compositions as well as calcium and barium content of bones along with the stable carbon, nitrogen and sulfur isotope composition of feathers from 20 mummified ibises and birds of prey recovered from various archeological sites of Ancient Egypt. If these migratory birds were locally bred, their stable oxygen, radiogenic strontium and stable sulfur isotopic compositions would be similar to that of coexisting Egyptians, and their stable carbon, nitrogen and oxygen isotope variance would be close, or lower than that of Egyptians. On one hand, isotopic values show that ibises ingested food from the Nile valley but with a higher isotopic scattering than observed for the diet of ancient Egyptians. On the other hand, birds of prey have exotic isotopic values compatible with their migratory behaviour. We therefore propose that most mummified ibises and all the birds of prey analysed here were wild animals hunted for religious practice. A most significant feature of Egyptian religion was that most revered gods had the form of animals 1,2. A common practice was the mummification of dead people, since the Old Kingdom (ca. 2,543-2,120 BC) until the fourth century AD, in order to preserve the body from decaying after death and reach the afterlife. From the New Kingdom (c.a. 1,539-1,077), and more particularly from the Late Period (ca. 722-332 BC) the animals have been also widely mummified, and that for four main purposes: victual mummies as food for the afterlife, sacred mummies to preserve the remains of a living incarnation of a god, pet mummies to provide an afterlife to beloved pets, and votive mummies as offerings to the gods. The widespread use of votive mummies to pray the gods Horus (depicted as a falcon) and Thoth (depicted as an ibis) led to the production of millions of bird mummies, as evidenced by archaeological discoveries from at least 38 catacombs across the Nile Valley 3. Such production of bird mummies, which can be considered as intensive, raised the question whether these birds were farmed, thus leading to a significant impact on the economy related to their supply, or hunted with an obvious impact on the birds populations dynamics. It has been speculated that ibises were extensively farmed 4 , a view supported by contemporaneous reports of such practices 5,6. Moreover, finds of mummified ibises at all stages of development, from egg to juvenile to adult, support this suggestion. Abstract

International audience; Subsurface environments are challenging to life sustainment as they often lack the elements necessary for biological development. The heterotrophic microbial communities commonly inhabiting deep sedimentary environments need for example to find available carbon sources enabling the least energy expenses for a maximized yield. Specific communities are known to be adapted to these low energy environments, but much remains to be understood regarding their development strategies. In a study developed in the framework of the ICDP Dead Sea Deep Drilling Project, we report biomarker evidence for the recycling of archaeal membrane lipids by Bacteria in extreme facies of the Dead Sea deep sediments. Isoprenoid wax esters derived from the recombination of hydrolyzed products of archaeal cell wall constituents were retrieved in gypsum and/or halite deep sedimentary deposits down to 250 m below the lake floor. They suggest the reutilization of dead archaeal biomass by halophilic heterotrophic bacteria. Such integration of exogenous material from one domain of life in another is a newly observed strategy for coping with extreme energy-limiting environments and allows bacterial communities of the Dead Sea subsurface to build carbon stocks and produce water in this extreme environment.

Abstract

International audience; The Dead Sea sediment is an extreme environment where only few prokaryotic organisms manage to survive. Deep drilling in the Dead Sea sediment has allowed to investigate further the identity, occurrence and metabolic potential of the subsurface biosphere of the Dead Sea. In this environment, the origin of carbon rather than its quantity seems to make the difference (Ariztegui et al., 2015). Archaeal communities that dominate the deep sediments are relatively similar to those that currently live and have lived in the past in the Dead Sea water column. This has been revealed by 16S rRNA gene sequences analyzed from bulk halite (Thomas et al., 2015) and from the fluid inclusions trapped inside halite during the process of precipitation of the minerals. Comparing sequences of modern and ancient DNA allows to support the seeding of the subsurface biosphere by biomass living in the water column. The subsurface biosphere is hence strongly influenced by water column physico-chemical characteristics and communities in the Dead Sea. These sedimentary organisms remain active in the subsurface where carbon recycling occurs. Since primary production is low during arid periods, fresh organic matter consists mainly of planktonic to benthic microorganisms surviving in hypersaline conditions. The study of lipid biomarkers in halite layers showed that sedimentary microorganisms rely on these sources. In particular, bacteria that are relatively absent in the water column take advantage of the available organic carbon, such as dead halophilic archaea, in the sediment. Isotopic and structural data show that isoprenoid chains derived from halophilic archaea membranes are broken down in the sediment and transformed by yet unknown bacterial actors into storage lipids (wax esters). This esterification process permits the production of intracellular carbon stocks together with the release of molecular water, which is a rare resource in the hypersaline Dead Sea sediment. This survival strategy of some bacteria from the deep biosphere is observed for the first time and shows how the subsurface biosphere makes use of the available necromass to adapt to such extreme environments.

Abstract

International audience; The Late Jurassic was a period of major global carbon cycle perturbations with episodes of anoxia leading to regional accumulation of organic matter in sediments worldwide. The Tubegatan section (SW Gissar Mountains, Uzbekistan) located in the Northern Tethys, shows atypical organic-rich limestone and marl deposits (up to 6% of total organic carbon) marked by pronounced excursions of δ13Ccarb (amplitude of ca. 12‰) and δ13Corg (amplitude of ca. 4‰) recorded during the Middle Oxfordian (Transversarium Zone). A transdisciplinary approach including sedimentology, palynofacies study, mineralogy, organic and inorganic geochemistry was carried out to elucidate the origin of these organic-rich deposits. Higher TOC and lowest δ13Ccarb values are measured in nodular limestones characterized by thinly laminated facies consisting in alternances of infra-millimeter-thick organic and carbonate laminae. The presence of organic-carbonate peloids and of possible remnants of exopolymeric substances associated with clay indicate that these structures are probably mineralized benthic microbial mats (i.e., stromatolites). Rock-Eval pyrolysis coupled to palynofacies analyses point to a dominant likely altered marine organic matter of probable algal/microbial origin, with subordinate continental phytoclasts inputs in the upper part of the organic-rich interval. Trace elements (U/Th, V/Cr and Mo/Al ratios) indicate two anoxic episodes coinciding with the highest TOC, punctuated by dysoxic periodes. Such O2-depleted conditions have allowed the preservation and probably the development of anaerobic microbial communities in the microbial mats. In these latter, the precipitation of carbonates likely formed during sulfate reduction and anaerobic oxidation of methane, which would explain the abundance of pyrite and the very low δ13Ccarb values.The progressive decrease then disappearance of kaolinite from the base of the organic-rich interval, is interpreted as a progressive aridification of the Amu Darya Basin during the Transversarium Zone, culminating with the progradation of a large-scale gypsum sabkha overlying the organic deposits in the Upper Jurassic. Overall, the organic-rich deposits could record the onset of the disconnection of the Amu Darya Basin from the open sea to the south, induced by compression and subsequent uplifts in the Afghan and Central Iranian blocks. The elevated evaporation, coupled with the presence of hydrological barriers (possibly coral reefs) could have led to the formation of local anoxic environments. Similar organic microbial accumulations are recorded throughout the Tethys (e.g., Arabian Plate, Western Europe) and from other oceans (e.g., Central Atlantic, Pacific) during the Late Jurassic, suggesting common controlling factors. This review exemplifies the Microbial Ecology EC2CO consortium’s efforts to explore the biology, ecology, diversity, and roles of microbes in aquatic and continental ecosystems.

Abstract

Bacterial glycerol ether lipids (alkylglycerols) have received increasing attention during the last decades, notably due to their potential role in cell resistance or adaptation to adverse environmental conditions. Major uncertainties remain, however, regarding the origin, biosynthesis, and modes of formation of these uncommon bacterial lipids. We report here the preponderance of monoalkyl- and dialkylglycerols (1- O -alkyl-, 2- O -alkyl-, and 1,2- O -dialkylglycerols) among the hydrolyzed lipids of the marine mesophilic sulfate-reducing proteobacterium Desulfatibacillum alkenivorans PF2803 T grown on n -alkenes (pentadec-1-ene or hexadec-1-ene) as the sole carbon and energy source. Alkylglycerols account for one-third to two-thirds of the total cellular lipids (alkylglycerols plus acylglycerols), depending on the growth substrate, with dialkylglycerols contributing to one-fifth to two-fifths of the total ether lipids. The carbon chain distribution of the lipids of D. alkenivorans also depends on that of the substrate, but the chain length and methyl-branching patterns of fatty acids and monoalkyl- and dialkylglycerols are systematically congruent, supporting the idea of a biosynthetic link between the three classes of compounds. Vinyl ethers (1-alken-1′-yl-glycerols, known as plasmalogens) are not detected among the lipids of strain PF2803 T . Cultures grown on different (per)deuterated n -alkene, n -alkanol, and n -fatty acid substrates further demonstrate that saturated alkylglycerols are not formed via the reduction of hypothetic alken-1′-yl intermediates. Our results support an unprecedented biosynthetic pathway to monoalkyl/monoacyl- and dialkylglycerols in anaerobic bacteria and suggest that n -alkyl compounds present in the environment can serve as the substrates for supplying the building blocks of ether phospholipids of heterotrophic bacteria.

International audience; A new piezotolerant alkane-degrading bacterium (Marinobacter hydrocarbonoclasticus strain #5) was isolated from deep (3475 m) Mediterranean seawater and grown at atmospheric pressure (0.1 MPa) and at 35 MPa with hexadecane as sole source of carbon and energy. Modification of the hydrostatic pressure influenced neither the growth rate nor the amount of degraded hexadecane 90%) during 13 days of incubation. However, the lipid composition of the cells sharply differed under both pressure conditions. At 0.1 MPa, M. hydrocarbonoclasticus #5 biosynthesized large amounts 62% of the total cellular lipids) of hexadecane-derived wax esters (WEs), which accumulated in the cells under the form of individual lipid bodies. Intracellular WEs were also synthesized at 35 MPa, but their proportion was half that at 0.1 MPa. This lower WE content at high pressure was balanced by an increase in the total cellular phospholipid content. The chemical composition of WEs formed under both pressure conditions also strongly differed. Saturated WEs were preferentially formed at 0.1 MPa whereas diunsaturated WEs dominated at 35 MPa. This increase of the unsaturation ratio of WEs resembled the one classically observed for bacterial membrane lipid homeostasis. Remarkably, the unsaturation ratio of membrane fatty acids of M. hydrocarbonoclasticus grown at 35 MPa was only slightly higher than at 0.1 MPa. Overall, the results suggest that intracellular WEs and phospholipids play complementary roles in the physiological adaptation of strain #5 to different hydrostatic pressures.

International audience; To investigate the alkane-hydroxylating system of isolate SP2B, closely related to Rhodococcus ruber DSM 43338T and uncharacterized so far for its alkane degradation genes. Methods and Results: Although isolate SP2B and reference strain can grow on by-products from hexane degradation, the type strain R. ruber was unable, unlike SP2B isolate, to use short-chain alkanes, as assessed by gas chromatography. Using PCR with specific or degenerated primers, inverse PCR and Southern blot, two alkane hydroxylase encoding genes (alkB) were detected in both bacteria, which is in agreement with their alkane range. The first AlkB was related to Rhodococcus AlkB7 enzymes and contains a nonbulky residue at a specific position, suggesting it might be involved in medium- and long-chain alkane oxidation. The second partial alkB gene potentially belongs to alkB5-type, which was found in bacteria unable to use hexane. Moreover, a partial P450 cytochrome alkane hydroxylase, thought to be responsible for the hexane degradation, was detected only in the isolated strain. Conclusions : Rhodococcus ruber SP2B should prove to be a promising candidate for bioremediation studies of contaminated sites because of its large degradation range of alkanes. Significance and Impact of the Study : This is the first thorough study on R. ruber alkane degradation systems.
