Abstract

Summary Introduction The Coronavirus disease-2019 outbreak (COVID-19) has been declared a pandemic by the World Health Organization. Studies report both a severe inflammatory syndrome and a procoagulant state in severe COVID-19 cases, with an increase of venous thromboembolism, including pulmonary embolism (PE) and deep vein thrombosis (DVT). In this context, we discuss the use of doppler ultrasonography (DUS) in the screening and diagnosis of DVT in ambulatory and hospitalized patients with, or suspected of having, COVID-19, outside the intensive care unit (ICU). Material and methods Non-systematic review of the literature. Results In patients hospitalized for or suspected of COVID-19 infection with the presence of either (a) DVT clinical symptoms, (b) a strong DVT clinical probability (Wells score > 2) or (c) elevated D-dimer levels without DVT clinical symptoms and without PE on lung CT angio-scan, DVT should be investigated with DUS. In the presence of PE diagnosed clinically and/or radiologically, additional systematic DVT screening using DUS is not recommended during the COVID-19 pandemic. The use of 4-points compression DUS for DVT screen and diagnosis is the most appropriate method in this context. Discussion Systematic DUS for DVT screening in asymptomatic COVID patients is not recommended unless the patient is in the ICU. This would increase the risk of unnecessarily exposing medical staff to SARS-CoV-2 and monopolizing limited resources during this period.

Abstract

Accurate spatial dose delivery in radiotherapy is frequently complicated due to changes in the patient’s internal anatomy during and in-between therapy segments. The recent introduction of hybrid MRI radiotherapy systems allows unequaled soft-tissue visualization during radiation delivery and can be used for dose reconstruction to quantify the impact of motion. To this end, knowledge of anatomical deformations obtained from continuous monitoring during treatment has to be combined with information on the spatio-temporal dose delivery to perform motion-compensated dose accumulation (MCDA). Here, the influence of the choice of deformable image registration algorithm, dose warping strategy, and magnetic resonance image resolution and signal-to-noise-ratio on the resulting MCDA is investigated. For a quantitative investigation, four 4D MRI-datasets representing typical patient observed motion patterns are generated using finite element modeling and serve as a gold standard. Energy delivery is simulated intra-fractionally in the deformed image space and, subsequently, MCDA-processed. Finally, the results are substantiated by comparing MCDA strategies on clinically acquired patient data. It is shown that MCDA is needed for correct quantitative dose reconstruction. For prostate treatments, using the energy per mass transfer dose warping strategy has the largest influence on decreasing dose estimation errors.

Abstract

International audience; Medical imaging is currently employed in the diagnosis, planning, delivery and response monitoring of cancer treatments. Due to physiological motion and/or treatment response, the shape and location of the pathology and organs-at-risk may change over time. Establishing their location within the acquired images is therefore paramount for an accurate treatment delivery and monitoring. A feasible solution for tracking anatomical changes during an image-guided cancer treatment is provided by image registration algorithms. Such methods are, however, often built upon elements originating from the computer vision/graphics domain. Since the original design of such elements did not take into consideration the material properties of particular biological tissues, the anatomical plausibility of the estimated deformations may not be guaranteed. In the current work we adapt two existing variational registration algorithms, namely Horn-Schunck and EVolution, to online soft tissue tracking. This is achieved by enforcing an incompressibility constraint on the estimated deformations during the registration process. The existing and the modified registration methods were comparatively tested against several quality assurance criteria on abdominal in-vivo MR and CT data. These criteria included: the Dice Similarity Coefficient (DSC), the Jaccard index, the target registration error (TRE) and three additional criteria evaluating the anatomical plausibility of the estimated deformations. Results demonstrated that both the original and the modified registration methods have similar registration capabilities in high-contrast areas, with DSC and Jaccard index values predominantly in the 0.8-0.9 range and an average TRE of 1.6-2.0 mm. In contrast-devoid regions of the liver and kidneys, however, the three additional quality assurance criteria have indicated a considerable improvement of the anatomical plausibility of the deformations estimated by the incompressibility-constrained methods. Moreover, the proposed registration models maintain the potential of the original methods for online image-based guidance of cancer treatments.

Abstract

Image registration is part of a large variety of medical applications including diagnosis, monitoring disease progression and/or treatment effectiveness and, more recently, therapy guidance. Such applications usually involve several imaging modalities such as ultrasound, computed tomography, positron emission tomography, x-ray or magnetic resonance imaging, either separately or combined. In the current work, we propose a non-rigid multi-modal registration method (namely EVolution: an edge-based variational method for non-rigid multi-modal image registration) that aims at maximizing edge alignment between the images being registered. The proposed algorithm requires only contrasts between physiological tissues, preferably present in both image modalities, and assumes deformable/elastic tissues. Given both is shown to be well suitable for non-rigid co-registration across different image types/contrasts (T1/T2) as well as different modalities (CT/MRI). This is achieved using a variational scheme that provides a fast algorithm with a low number of control parameters. Results obtained on an annotated CT data set were comparable to the ones provided by state-of-the-art multi-modal image registration algorithms, for all tested experimental conditions (image pre-filtering, image intensity variation, noise perturbation). Moreover, we demonstrate that, compared to existing approaches, our method possesses increased robustness to transient structures (i.e. that are only present in some of the images).

Abstract

International audience; The main objective of this study was to assess the diagnostic performance of a set of three Mucorales quantitative PCR assays in a retrospective multicentre study. Mucormycosis cases were recorded thanks to the French prospective surveillance programme (RESSIF network). The day of sampling of the first histological or mycological positive specimen was defined as day 0 (D0). Detection of circulating DNA was performed on frozen serum samples collected from D-30 to D30, using quantitative PCR assays targeting Rhizomucor, Lichtheimia, Mucor/Rhizopus. Forty-four patients diagnosed with probable (n = 19) or proven (n = 25) mucormycosis were included. Thirty-six of the 44 patients (81%) had at least one PCR-positive serum. The first PCR-positive sample was observed 9 days (range 0-28 days) before diagnosis was made using mycological criteria and at least 2 days (range 0-24 days) before imaging. The identifications provided with the quantitative PCR assays were all concordant with culture and/or PCR-based identification of the causal species. Survival rate at D84 was significantly higher for patients with an initially positive PCR that became negative after treatment initiation than for patients whose PCR remained positive (48% and 4%, respectively; p \textless10(-6)). The median time for complete negativity of PCR was 7 days (range 3-19 days) after initiation of l-AmB treatment. Despite some limitations due to the retrospective design of the study, we showed that Mucorales quantitative PCR could not only confirm the mucormycosis diagnosis when other mycological arguments were present but could also anticipate this diagnosis. Quantification of DNA loads may also be a useful adjunct to treatment monitoring.

Abstract

International audience; BACKGROUND:Metastatic colorectal cancer (mCRC) frequently occurs in elderly patients. However, data from a geriatric tailored randomized trial about tolerance to and the efficacy of doublet chemotherapy (CT) with irinotecan in the elderly are lacking. The benefit of first-line CT intensification remains an issue in elderly patients.PATIENTS AND METHODS:Elderly patients (75+) with previously untreated mCRC were randomly assigned in a 2 × 2 factorial design (four arms) to receive 5-FU (5-fluorouracil)-based CT, either alone (FU: LV5FU2 or simplified LV5FU2) or in combination with irinotecan [IRI: LV5FU2-irinotecan or simplified LV5FU2-irinotecan (FOLFIRI)]. The CLASSIC arm was defined as LV5FU2 or LV5FU2-irinotecan and the SIMPLIFIED arm as simplified LV5FU2 or FOLFIRI. The primary end point was progression-free survival (PFS). Secondary end points were overall survival (OS), safety and objective response rate (ORR).RESULTS:From June 2003 to May 2010, 71 patients were randomly assigned to LV5FU2, 71 to simplified LV5FU2, 70 to LV5FU2-irinotecan and 70 to FOLFIRI. The median age was 80 years (range 75-92 years). No significant difference was observed for the median PFS: FU 5.2 months versus IRI 7.3 months, hazard ratio (HR) = 0.84 (0.66-1.07), P = 0.15 and CLASSIC 6.5 months versus SIMPLIFIED 6.0 months, HR = 0.85 (0.67-1.09), P = 0.19. The ORR was superior in IRI (P = 0.0003): FU 21.1% versus IRI 41.7% and in CLASSIC (P = 0.04): CLASSIC 37.1% versus SIMPLIFIED 25.6%. Median OS was 14.2 months in FU versus 13.3 months in IRI, HR = 0.96 (0.75-1.24) and 15.2 months in CLASSIC versus 11.4 months in SIMPLIFIED, HR = 0.71 (0.55-0.92). More patients presented grade 3-4 toxicities in IRI (52.2% versus 76.3%).CONCLUSION:In this elderly population, adding irinotecan to an infusional 5-FU-based CT did not significantly increase either PFS or OS. Classic LV5FU2 was associated with an improved OS compared with simplified LV5FU2.CLINICALTRIALSGOV:NCT00303771.

Abstract

Despite increasing reports of human infection, data about the optimal care of Phaeoacremonium infections are missing. We report a case of an infection due to Phaeoacremonium parasiticum and Paraconiothyrium cyclothyrioides , initially localized to skin and soft tissue, in a kidney transplant patient. Despite surgical drainage and excision of the lesion and combination antifungal therapy with voriconazole and liposomal amphotericin B, a disseminated infection involving the lungs and brain developed and led to death. We performed a systematic literature review to assess the general features and outcome of human infections due to Phaeoacremonium species. Thirty-six articles were selected, and 42 patients, including ours, were reviewed. Thirty-one patients (74%) were immunocompromised because of organ or bone marrow transplantation ( n = 17), diabetes or glucose intolerance ( n = 10), rheumatoid arthritis or Still's disease ( n = 4), chronic hematological diseases ( n = 3), or chronic granulomatous disease ( n = 3). Ten patients (24%) reported initial cutaneous trauma. Skin and soft tissue infections represented 57% of infections ( n = 24), and disseminated infections, all occurring in immunocompromised patients, represented 14% of infections ( n = 6). The main antifungal drugs used were azoles ( n = 41) and amphotericin B ( n = 16). Surgical excision or drainage was performed in 64% of cases ( n = 27). The cure rate was 67% ( n = 28). There were 10% cases of treatment failure or partial response ( n = 4), 19% relapses ( n = 8), and 7% losses to follow-up ( n = 3). The death rate was 19% ( n = 8). Management of Phaeoacremonium infections is complex because of slow laboratory identification and limited clinical data, and treatment relies on a combination of surgery and systemic antifungal therapy.

Abstract

MR-guided HIFU ablation is a promising technique for the non-invasive treatment of breast cancer. A phase I study was performed to assess the safety and treatment accuracy and precision of MR-HIFU ablation in breast cancer patients (n=10) using a newly developed MR-HIFU platform dedicated to applications in the breast. In this paper a technical analysis of the performance of the dedicated breast MR-HIFU system during breast tumors ablation is described. The main points of investigation were the spatial targeting accuracy and precision of the system and the performance of real-time respiration-corrected MR thermometry.The mean targeting accuracy was in the range of 2.4-2.6 mm, whereas the mean targeting precision was in the range of 1.5-1.8 mm. To correct for respiration-induced magnetic field fluctuations during MR temperature mapping a look-up-table (LUT)-based correction method was used. An optimized procedural sedation protocol in combination with the LUT-based correction method allowed for precise MR thermometry during the ablation procedure (temperature standard deviation3 °C). No unwanted heating in the near field (i.e. skin) nor in the far field (pectoral muscle) was detected.The newly developed dedicated breast MR-HIFU system allows for safe, accurate and precise ablation of breast tumors.

Abstract

International audience; For motion adaptive radiotherapy, dynamic multileaf collimator (dMLC) tracking can be employed to reduce treatment margins by steering the beam according to the organ motion. Until now, the Elekta Agility 160 MLC has hitherto not been evaluated for its tracking suitability under physiologic conditions. Both dosimetric performance and latency are key figures and need to be assessed generically, independent of the used motion sensor. In this paper, we propose to use harmonic functions directly fed to the MLC to determine its latency during continuous motion. Furthermore, a control variable is extracted from a camera system and fed to the MLC. Using this setup, film dosimetry and subsequent γ statistics are performed, evaluating the response when tracking magnetic resonance imaging (MRI)-based physiologic motion in a closed-loop. The delay attributed to the MLC itself was shown to be a minor contributor to the overall feedback chain as compared to the impact of imaging components such as MRI sequences. Delay showed a linear phase behaviour of the MLC employed in continuously dynamic applications, which enables a general MLC-characterization. Using the exemplary feedback chain, dosimetry showed a vast increase in pass rate employing γ statistics. In this early stage, the tracking performance of the Agility using the test bench yielded promising results, making the technique eligible for the translation to tracking using clinical imaging modalities.

Abstract

Modern Magnetic Resonance Imaging (MRI) methods now allow the rapid acquisition of images with an excellent tissue contrast and high spatial resolution. Complex organ deformations can thus be estimated using image registration techniques applied to anatomical information. This opens great perspectives for the use of MRI to retroactively target an interventional procedure in mobile organs in real-time. For this purpose, both the update time and the latency of the motion information are two key points. In the current paper, the organ deformation is estimated on a voxel-by-voxel basis and a Kalman predictor is used to compensate for the residual latency. The implementation benefitted from the parallel architecture of Graphical Processing Units (GPU) for accelerating computation times. The efficiency and the potential of the method to anticipate organ displacements in real-time was evaluated on the abdomen of twelve free-breathing volunteers. The deformation of both kidney and liver could be updated with a rate of 10 Hz over sustained periods of several minutes, and the employed Kalman predictor reduced the tracking error in average by 30%.

Abstract

Rapid dynamic MR-imaging can provide both functional and positional informations in real-time, which can be used to retroactively control an interventional procedure. Although rapid echo-planar imaging (EPI) is frequently used in this role, EPI often suffers from geometric distortions. These signal localization errors are caused by spatial magnetic field inhomogeneities induced by magnetic suceptibility variations within the human body and instrumental limitations of the acquisition system. This type of artifact can be addressed by mapping and converting the spatial magnetic field inhomogeneities a priori into a pixel shift and to subsequently correct the EPI-images. Furthermore, for real time guidance of interventions in organs subject to periodical physiological motion, the correction needs to account for time variant changes of the magnetic field during the motion cycle. The correction described in this paper consists of two steps: A parameterized model of the motion induced magnetic field perturbation is computed in a preparative step; subsequently, during the intervention, this model is used to reconstruct the magnetic field perturbation corresponding to the actual organ position in real-time, which in turns allows computation of distortion corrected MR-images.

Abstract

International audience; It is not yet known whether using the new molecular tools to monitor hepatitis A virus (HAY) in shellfish production areas could be useful for improving food safety. HAV contamination can be acute in coastal areas, such as Brittany, France, where outbreaks of hepatitis A have already occurred and have been linked to the consumption of raw shellfish. A quantitative probabilistic approach was carried out to estimate the mean annual risk of hepatitis A in an adult population of raw oyster consumers. Two hypothetical scenarios of contamination were considered, the first for a rare and brief event and the second for regular and prolonged episodes of contamination. Fourteen monitoring and management strategies were simulated. Their effects were assessed by the relative risk reduction in mean annual risk. The duration of closure after abnormal detection in the shellfish area was also considered. Among the strategies tested, results show that monthly molecular reverse transcription PCR monitoring of HAV is more useful than bacterial surveys. In terms of management measures, early closure of the shellfish area without waiting for confirmatory analysis was shown to be the most efficient strategy. When contamination is very short-lived and homogeneous in the shellfish production area, waiting for three negative results before reopening the area for harvest is time wasting. When contamination is not well identified or if contamination is heterogeneous, it can be harmful not to wait for three negative results. In addition, any preventive measures, such as improving sewage treatment or producing shellfish in safer areas, that can reduce contamination by at least 2 log units are more efficient and less costly. Finally we show that controlling and managing transferred shellfish are useful and can play an important role in preventing cases. Qualitative results from HAV monitoring can advantageously supplement other measures that improve the safety of shellfish products in exposed areas.

Abstract

Real time magnetic resonance (MR) thermometry is gaining clinical importance for monitoring and guiding high intensity focused ultrasound (HIFU) ablations of tumorous tissue. The temperature information can be employed to adjust the position and the power of the HIFU system in real time and to determine the therapy end-point. However, the precision of real time MR-thermometry is generally limited by the available signal to noise ratio (SNR). In order to improve the efficiency of applications, which are based on online temperature measurements, temporal filtering can be employed. Here, we propose a novel digital filter combining extended Kalman filtering with a temperature predictive model based on the bio heat transfer equation. The proposed approach is evaluated on simulated datasets and on MR-guided HIFU ablation experiments on ex-vivo porcine muscle. The proposed filter showed a significantly improved precision and accuracy in comparison to an optimized FIR filter.

An accurate motion estimation is required on mobile targets. However, the assessment of the estimated motion accuracy is difficult since the real target motion is unknown. In this paper, existing criteria based only on anatomical image similarity are demonstrated to be insufficient. A new criterion is introduced, which is based on the phase image similarity. The proposed criterion was evaluated on a moving phantom and compared to the real motion and established criteria based on anatomical image. It exhibits better consistency of motion estimation assessment.

Abstract

Continuous magnetic resonance (MR) imaging is a promising tool for image-guided cardiac interventions. However, cardiac imaging is complicated by both, cardiac and respiratory motion. While the former is commonly addressed by cardiac gating, the latter requires a real time motion compensation. Here, a new image based motion estimation is proposed, extending the initial Horn & Schunck optical flow approach by an additional regularization term. This term allows to integrate displacement of physiological landmarks, which are obtained in a preparation step using pattern matching. The proposed method was evaluated on the left ventricle (LV) of cardiac MR-images and showed a better estimation accuracy compared to the original Horn & Schunck approach.

International audience; Continuous, real-time 3D temperature mapping during a hyperthermic procedure may provide enhanced safety by visualizing temperature maps in and around the treated region, improved efficiency by adapting local energy deposition with feedback coupling algorithms, and therapy endpoints based on the accumulated thermal dose. Noninvasive mapping of temperature changes can be achieved with MRI, and may be based on temperature dependent MRI parameters. The excellent linearity of the temperature dependency of the proton resonance frequency (PRF) and its near-independence with respect to tissue type make the PRF-based methods the preferred choice for many applications, in particular at mid to highfield strength (≥ 0.5 T). The PRF methods employ RF-spoiled gradient echo imaging methods, and incorporate fat suppression techniques for most organs. A standard deviation of less than 1 o C, for a temporal resolution below 1 s and a spatial resolution of about 2 mm, is feasible for immobile tissues. Special attention is paid to methods for reduction of artifacts in MR temperature mapping caused by intra-scan and inter-scan motion, and motion and temperature-induced susceptibility effects in mobile tissues. Real-time image processing and visualization techniques, together with accelerated MRI acquisition techniques, are described because of their primary importance for real-time, image guided, therapy guidance.

Le mot domestication n’a plus, aujourd’hui, de signification univoque et il est utilisé selon différentes acceptions. La conception zoologique classique, qui fut la référence, est présentée de façon très synthétique. Elle retient une liste limitée d’espèces domestiques, en raison de critères de définition très restrictifs. Elle conserve sa logique, mais elle est souvent critiquée de nos jours et volontiers remplacée par des conceptions élargies, où toute action de l’Homme se traduisant par une activité d’élevage, même ténue, procède de la domestication, et où la liste des espèces considérées comme domestiques se trouve considérablement augmentée. Le législateur tient une position intermédiaire, en admettant qu’il existe des races ou variétés domestiques dans des espèces sauvages soumises à élevage. The author tries to synthetize the classical zoological signification, which considers as domesticated a limited list of species, because of very restrictive choice criteria. It keeps its logic, but is now often criticized and replaced by broader conceptions, where any breeding action of man on animals, even tenuous, is considered as a domestication one, and where the list of domesticated species is considerably increased. In French legislation, an intermediate position is to be found: the existence of domesticated breeds or varieties is recognized in some wild species which are bred by man. Some authors think that it would be suitable now to suppress the word domestication but it does not seem easy to find substitutes.

Abstract

The biadditive models are ANOVA models extended by quadratic (bilinear) terms which are frequently used in Agronomy and Plant Breeding interpretation of experiments. In a biadditive model, we derived explicit expressions for the intrinsic and parameter-effect measures of nonlinearity. Biadditive models are specific in the sense that they are singular (overparametrized), and regularized by nonlinear parameter constraints, so the approach from Pazman (1999) has been applied, however using advantageously the orthogonal structure of the model under a full design. Two competitive parametrizations of the same model are compared for their influence on the measures of nonlinearity. A review of numerical values obtained from already published results is commented.

International audience; Genotype-environment interaction was analyzed in French multi-environment wheat (Tritictim aestivum L.) trials using probe genotypes and bi-additive factorial regression. Probe genotypes are specific genotypes in which the comparisons of yield components to reference values describe the most-important environmental factors that limited grain yield. The time-period until flowering was described by the deviation of kernel number from a threshold number while the grain-filling period was described by the reduction of thousand-kernel weight from a potential value. The aim of this paper was to determine the convenient number and the characteristics of probe genotypes to include in wheat breeding trials.Two sets of genotypes were used to model genotype-environment interaction: set 1 with 12 varieties tested in 18 environments and set 2 with ten lines tested in 14 environments. Set 2 was used for validation. Seven probe genotypes described the environments by providing environmental covariates, namely differences in yield components, for further analysis of interaction in set 1 and set 2. Interaction was modelled with bi-additive factorial regressions including differences in yield components. Several rounds of models were fitted to determine the optimal number of probe genotypes (i.e. environmental covariates) to introduce. From the seven probe genotypes, all the possible combinations including one to seven genotypes were studied. Significance of the combinations was tested with critical values obtained from simulations through 1,000 random permutations. Taking into account the information available on the probe genotypes, one would think that two, three or four probe genotypes would be sufficient, otherwise the number should reach four or five genotypes. In all cases, these numbers will provide models more-parsimonious than the classical AMMI model. The important information to be known on the probe genotypes prior their first multilocation experiment is: interaction pattern, earliness, and differences in yield component. Tested for the first time, a quadruplet is better than a triplet because the probability of choosing complementary genotypes increases with their number.

International audience; Genotype-environment interaction has been analyzed in a winter-wheat breeding network using biadditive factorial regression models. This family of models generalizes both factorial regression and biadditive (Or AMMI) models; it fits especially well when abundant external information is available on genotypes and/or environments. Our approach, focused on environmental characterization, was performed with two kinds of covariates: (1) deviations of yield components measured on four probe genotypes and (2) usual indicators of yield-limiting factors. The first step was based on the analysis of a crop diagnosis on four probe genotypes. Difference of kernel number to a threshold number (DKN) and reduction of thousand-kernel weight from a potential value (RTKW) were used to characterize the grain-number formation and the grain-filling periods, respectively. Grain yield was analyzed according to a biadditive factorial regression model using eight environmental covariates (DKN and RTKW measured on each of four probe genotypes). In the second step, the usual indicators of yield-limiting factors were too numerous for the analysis of grain yield. Thus a selection of a subset of environmental covariates was performed on the analysis of DKN and RTKW for the four probe genotypes. Biadditive factorial regression models involved environmental covariates related to each deviation and included environmental main effect, sum of water deficits, an indicator of nitrogen stress, sum of daily radiation, high temperature, pressure of powdery mildew and lodging. Abstract

Stability of quality in bread wheat was investigated for the first time with the alveograph test, a rheological test providing four technological traits. Assessment of stability was reliable because a large set of varieties (ten) were grown over a wide range of environments (14). Varieties and environments were representative of French agricultural practices. A procedure to evaluate stability of quality is proposed. Stability was measured by ecovalence, which was then modelled to determine response to environments for each genotype. A joint regression model was compared to a biadditive model with two multiplicative terms. The regression model explained a very much smaller part of ecovalence than the biadditive model. The latter made it possible to pool cultivars for genotypexenvironment interactions and to characterize varieties for their responsiveness to environments. Two check varieties for stability and instability were identified.

Abstract

Isolates of three closely related pea pathogens, Ascochyta pisi, Ascochyta pinodes (teleomorph Mycosphaerella pinodes) and Phoma medicaginis var. pinodella, were compared by means of isozyme analysis and restriction fragment length polymorphisms (RFLP) of amplified rDNA spacers. Three enzyme systems differentiated A. pisi from M. pinodes and P. m. pinodella. The internal transcribed spacers (ITSs) of the three fungi showed no intraspecific and very little interspecific variation after digestion with 12 endonucleases. Digestion of the intergenic spacer (IGS) with HinfI, and Sau3A revealed uniformity in A. pisi patterns which consistently differed from those of M. pinodes and P. m. pinodella. No clear distinction could be made between the latter two fungi which both showed intraspecific variability. Both biochemical and molecular markers thus discriminated between two Ascochyta species. The results also indicated a closer relationship between two organisms belonging to different genera (Ascochyta and Phoma) than between two species of the same genus (Ascochyta).

Abstract

In genotype-environment interaction studies, in long-term multi-site trials, two main problems arise: missing values, and assessment of environments which consist of diverse locations and years. In this paper, a factorial regression model on asparagus data has been used to overcome these difficulties. These data consist in yields of seven asparagus standard varieties observed in 35 combinations of 4 locations × 9 years with missing values. Two kinds of covariates were kept in the model: (i) a biological one, ej, which is the main environmental effect estimated with the additive model on a chosen set of genotypes (standard varieties); and (ii) three external environment covariates: the latitude of the location, the type of production (green or white asparagus), and the mean temperature during the five months preceding the beginning of the harvest. These results suggest that a significant part of genotype × environment interaction in asparagus is due to the different effects of low temperature during the dormant period on the physiology of the sub-ground crown, depending on the genotype.

Abstract

International audience; The speed of super-resolution microscopy methods based on single-molecule localization, for example, PALM and STORM, is limited by the need to record many thousands of frames with a small number of observed molecules in each. Here, we present ANNA-PALM, a computational strategy that uses artificial neural networks to reconstruct super-resolution views from sparse, rapidly acquired localization images and/or widefield images. Simulations and experimental imaging of microtubules, nuclear pores, and mitochondria show that high-quality, super-resolution images can be reconstructed from up to two orders of magnitude fewer frames than usually needed, without compromising spatial resolution. Super-resolution reconstructions are even possible from widefield images alone, though adding localization data improves image quality. We demonstrate super-resolution imaging of >1,000 fields of view containing >1,000 cells in ∼3 h, yielding an image spanning spatial scales from ∼20 nm to ∼2 mm. The drastic reduction in acquisition time and sample irradiation afforded by ANNA-PALM enables faster and gentler high-throughput and live-cell super-resolution imaging.

Abstract

International audience; BACKGROUND:Two randomised trials concerning thoracic oesophageal cancer concluded that for squamous cell carcinoma, chemoradiation alone leads to the same overall survival (OS) as chemoradiation followed by surgery. One of these trials, FFCD 9102, randomised only fit, compliant and operable responders to induction chemoradiation between continuation of chemoradiation and surgery. In the present analysis, the outcome in the patients not eligible for randomisation was calculated to determine if attempt of surgery should be recommended.METHODS:Eligible patients had operable T3-N0/N1-M0 thoracic oesophageal cancer. After initial chemoradiation, patients with no clinical response, or with contraindication to follow any attributed treatment, were not randomised. OS was studied first in the whole population of not randomised patients, and then specifically in clinical non-responders. The impact of surgery on OS was studied in these two populations.FINDINGS:Of the 451 registered patients in the trial, 192 were not randomised. Among them, 111 were clinical non-responders. Median OS was significantly shorter for non-randomised patients (11.5 months) than for randomised patients (18.9 months; p=0.0024). However, for the 112 non-randomised patients who underwent surgery, median OS was not different from that in randomised patients: 17.3 versus 18.9 months (p=0.58).
