Abstract

Lipids are an important class of biomolecules that have many different biological functions. Accurately characterizing the chemical structures of lipids is critical to understanding their roles in biochemical pathways. These pathways can be regioisomerically selective and can produce specific sn-chain and double bond positional isomers, highlighting the significance of understanding isomeric content. Conventional tandem mass spectrometry methods, such as collision induced dissociation (CID), often provide incomplete structural information for lipids and metabolites. Alternative ion activation methods, such as electron induced dissociation (EID), can provide more extensive fragmentation, enabling more thorough structural characterizations. Herein, we have used EID to identify phosphatidylcholine (PC) lipids generated directly from tissue surfaces via matrix-assisted laser desorption/ionization (MALDI). EID has enabled the identification of the lipid fatty acyl substituents at the sn-1 and sn-2 positions of the glycerol backbone as well as the localization of carbon-carbon double bond positions in the fatty acyl chains. This has provided for the identification of sn and double-bond positional isomers in rat brain tissue. EID also enabled the relative quantification of isomeric content in mixtures of lipid isomers in an imaging mass spectrometry workflow.

Abstract

We describe a new method for isolating ions in quadrupole ion traps using an excitation waveform generated by mixing a broadband waveform generated by frequency modulation (FM) with a sine-wave at the secular frequency of the ion to be isolated. In terms of resolution and efficiency, the mixed FM method exhibits performance nearly identical to isolation using the apex of the Mathieu stability diagram. A disadvantage of the mixed FM method is that isolations require additional time relative to apex-based methods. This disadvantage is shared by other methods that involve application of multi-frequency waveforms such as stored waveform inverse Fourier transform (SWIFT). An advantage of the mixed FM technique (also shared with other tailored waveform approaches), is applicability to a much larger m / z range than apex-based methods. Indeed, the mixed FM technique performs identically to SWIFT in many respects. While the mixed FM technique is not nearly as flexible as SWIFT in terms of the frequency content of the generated waveforms, the mixed FM technique is much simpler to implement as it requires only two function generators and a frequency mixer. Tuning important parameters of the waveform such as notch frequency, notch width, and excitation bandwidth is also facilitated with the mixed FM technique.

Abstract

Electrospray ionization (ESI) of oligonucleotides in either polarity mode often yields a distribution of ions at each charge state that vary in the number and identities of metal counter-ions present, thereby complicating the appearance of the mass spectrum. A variety of approaches designed to treat or modify the solution subjected to ESI have been introduced to deal with this issue. A new procedure has been developed in which chemical vapors are introduced into a region prior to the atmosphere/vacuum interface of a QqTOF instrument along with the usual counter-current nitrogen gas intended to facilitate droplet desolvation. Acidic vapors can be introduced to shift the charge state distribution of samples subjected to either positive or negative nanoelectrospray ionization as well as to reduce the number of metal counter-ions observed in DNA, siRNA and LNA ions. To remove the metal counter-ions and improve the signal levels when ionizing in the negative nanoelectrospray mode, vapors of weak acids such as acetic acid and formic acid can be mixed with the curtain gas and introduced in front of the instrument interface. For positive nanoelectrospray generated ions, the introduction of strong acids such as hydrochloric acid and trifluoroacetic acid helps to reduce the metal counter-ion incorporation and results in an increase in signal levels. The vapor addition approach is not equivalent to adding acid directly in the solution as it preserves non-covalent interactions, as seen with the preservation of the siRNA duplex during acid vapor introduction into the interface.
