Disposal of electrons generated during the fermentation of ingested feed is a fundamental feature of anaerobic microbial gut ecosystems. Here, we focus on the well-studied rumen environment to highlight how electrons are transferred through anaerobic fermentation pathways and how manipulating this electron flow is important to reducing methane emissions from ruminants. Alterations to the composition of the bowel microbiota (dysbioses) are associated with particular diseases and conditions of humans. There is a need to discover new, indigestible polysaccharides which are selective growth substrates for commensal bowel bacteria. These substrates (prebiotics) could be added to food in intervention studies to correct bowel dysbiosis. A collection of commensal bacteria was screened for growth in culture using a highly-branched xylan produced by New Zealand flax. Two, Bacteroides ovatus ATCC 8483 and Bacteroides xylanisolvens DSM 18836 grew well on this substrate. The utilisation of the xylan was studied chromatographically and by constituent sugar analysis. The two closely related species utilised the xylan in different ways, and differently from their use of wheat arabinoxylan. The growth of Bacteroides species on other plant xylans having differing chemical structures was also investigated. Abstract: The development of high-throughput DNA sequencing techniques has enabled the sequencing of several hundred bacterial genomes. However, the major step towards understanding the molecular basis of an organism will be the determination of all gene functions in its genome. Current gene assignments by sequence homology generate numerous hints to putative or unknown functions. Even hits with good homology are often not specific enough to describe the in vivo biochemical functions and the underlying biological roles. In this work we applied metabolic footprinting analysis to characterize Tn916-inserted mutants of a hemicellulose-degrading rumen bacterium grown on complex culture medium. Interestingly, the most distinctive phenotypic difference was observed in a mutant with a transposon insertion in a non-coding region of the genome, while disruption of a gene with high homology to a known α-glucosidase/xylosidase showed no distinctive phenotypic effect. Our results demonstrate that extracellular metabolomics data coupled to genome information is a powerful and low-cost approach to rapidly screen and characterize microbial mutants with single gene deletions. However, metabolomics as a stand-alone technique is unlikely to give a complete answer to define gene functions, and, therefore, is an approach to be used to generate hypotheses and direct new experiments to confirm gene function. Lactococcus lactis is the primary model organism for lactic acid bacteria (LAB) and is widely used in the production of fermented dairy products. In recent years there has been increasing interest in strains isolated from non-dairy environments, as these exhibit a high metabolic diversity and have unique flavour-forming activities. Recent progress has been made in understanding the natural diversity and adaptive responses of L. lactis from dairy and non-dairy origins. Genome sequencing and comparative genomics have also had an impact on understanding natural diversity within the species, and have provided new opportunities for industrial strain development.
