The key to optimizing spatial resolution in a state-of-the-art scanning transmission electron microscope is the ability to measure and correct for electron optical aberrations of the probe-forming lenses precisely. Several diagnostic methods for aberration measurement and correction have been proposed, albeit often at the cost of relatively long acquisition times. Here, we illustrate how artificial intelligence can be used to provide near-real-time diagnosis of aberrations from individual Ronchigrams. The demonstrated speed of aberration measurement is important because microscope conditions can change rapidly. An anatomic and tension-free repair is the goal of arthroscopic rotator cuff repair. However, this purpose is not always achievable in large and massive tears, and sometimes, even when intraoperative results seem acceptable, clinical and radiologic outcomes can be disappointing shortly afterward. Superior capsule reconstruction has been claimed as a valid and viable joint-preserving option for treating irreparable rotator cuff tears. However, the role of the superior capsule in repairable cuff tears has also been questioned. The aim of this article is to present the so-called arthroscopic cuff-plus technique. The persistence of soil contamination after cessation of oil activities remains a major environmental issue in tropical regions. The assessment of the contamination is particularly difficult on vegetated sites, but promising advances in reflectance spectroscopy have recently emerged for this purpose. This study aimed to exploit vegetation reflectance for estimating low concentrations of Total Petroleum Hydrocarbons (TPH) in soils. A greenhouse experiment was carried out for 42 days on Cenchrus alopecuroides (L.) under realistic tropical conditions. The species was grown on oil-contaminated mud pit soils from industrial sites, with various concentrations of TPH. After 42 days, a significant decrease in plant growth and leaf chlorophyll and carotenoid contents was observed for plants exposed to 5-19 g kg -1 TPH in comparison to the controls (p < 0.05). Conversely, pigment contents were higher for plants exposed to 1 g kg -1 TPH (hormesis phenomenon). These modifications proportionally affected the reflectance of C. alopecuroides at leaf and plant scales, especially in the visible region around 550 and 700 nm. 33 vegetation indices were used for linking the biochemical and spectral responses of the species to oil using elastic net regressions. The established models indicated that chlorophylls a and b and β-carotene were the main pigments involved in the modifications of reflectance (R 2  > 0.7). The same indices also succeeded in estimating the concentrations of TPH using random forest regression, at leaf and plant scales (RMSE = 1.46 and 1.63 g kg -1 and RPD = 5.09 and 4.44, respectively). Four out of the 33 indices contributed the most to the models (>75%). This study opens up encouraging perspectives for monitoring the cessation of oil activities in tropical regions. Recent advances in hyperspectral spectroscopy suggest making use of leaf optical properties for monitoring soil contamination in oil production regions by detecting pigment alterations induced by Total Petroleum Hydrocarbons (TPH). However, this provides no quantitative information about the level of contamination. To achieve this, we propose an approach based on the inversion of the PROSPECT model. 1620 leaves from five species were collected on a site contaminated by 16 to 77 g.kg -1 of TPH over a 14-month period. Their spectral signature was measured and used in PROSPECT model inversions to retrieve leaf biochemistry. The model performed well for simulating the spectral signatures (RMSE < 2%) and for estimating leaf pigment contents (RMSE ≤ 2.95 μg.cm -2 for chlorophylls). Four out of the five species exhibited alterations in pigment contents when exposed to TPH. A strong correlation was established between leaf chlorophyll content and soil TPH concentrations (R 2 ≥ 0.74) for three of them, allowing accurate predictions of TPH (RMSE =3.20 g.kg -1 and RPD = 5.17). The accuracy of predictions varied by season and improved after the growing period. The use of hyperspectral spectroscopy for oil detection recently sparked a growing interest for risk assessment over vegetated areas. In a perspective of image applications, we conducted a greenhouse experiment on a brownfield-established species, Rubus fruticosus L. (bramble), to evaluate the potential of vegetation reflectance to detect and discriminate among various oil-contaminated soils. The species was grown for 32 days on four different soils with mixtures of petroleum hydrocarbons and heavy metals. Additional plants were grown on either uncontaminated control or water-deficient soils for comparison. Repeated reflectance measurements indicated modified spectral signatures under both oil and water-deficit exposure, from leaf to multi-plant scales. The amplitude of the response varied with mixture composition, exposure time, acquisition scale and spectrum region. Reflectance changes were linked to alterations in chlorophyll, carotenoid and water contents using vegetation indices. These indices were used to catch spectral similarities among acquisition scales and to discriminate among treatments using Kendall's coefficient of concordance (W) and regularized logistic regression. Of the 33 vegetation indices tested, 14 were concordant from leaf to multi-plant scales (W > 0.75, p < 0.05) and strongly related to leaf biochemistry (R 2  > 0.7). The 14 indices allowed discriminating between each mixture and the control treatment with no or minor confusions (≤5%) at all acquisition scales, depending on exposure time. Some of the mixtures remained difficult to discriminate among them and from the water-deficit treatment. The approach was tested at the canopy scale under natural conditions and performed well for identifying bramble exposed to either one of the experimentally-tested mixtures (90% accuracy) or to uncontaminated soil (83% accuracy). The Pseudomonas aeruginosa PA3685 locus encodes a conserved protein that shares 49% sequence identity with Escherichia coli YeaZ, which was recently reported as involved in the biosynthesis of threonylcarbamoyl adenosine (t(6)A), a universal modified tRNA nucleoside. Many YeaZ orthologues were reported as "essential for life" among various bacterial species, suggesting a critical role for both these proteins and for the t(6)A biosynthetic pathway. We provide here evidences that PA3685 protein (PaYeaZ) is essential. Additionally, we describe its purification, crystallization, and crystallographic structure. The crystal structure shows that PaYeaZ is composed of two domains one of which is the platform to form protein-protein interaction involved either in homodimeric assembly or in the formation of the multiprotein complex required for the synthesis of t(6)A. These features make the PaYeaZ protein a potential target candidate for the design of novel inhibitors able to hinder the complex formation and expected to abolish the crucial activity of t(6)A synthesis., (Copyright © 2016 Elsevier Inc. It has often been stated that a holographic biprism represents a near perfect energy filter and only elastically scattered electrons can participate in the interference fringes. This is based on the assumption that the reference wave does not contain inelastically scattered electrons. In this letter we show that this is not exactly true because of the delocalised inelastic interaction of the reference wave with the sample. We experimentally and theoretically show that inelastic scattering plays a role in the fringe formation, but it is shown that this contribution is small and can usually be neglected in practice., (Copyright © 2011 Elsevier B.V. Canine heartworm disease is caused by infection with Dirofilaria immitis, a filarial nematode that resides in the pulmonary arteries and occasionally in the right heart chambers of infected dogs. Here the authors evaluated the effect of a combination of doxycycline (10 mg/kg/sid for 30 days) and ivermectin–pyrantel(6μg/kg [DOSAGE ERROR CORRECTED] of ivermectin+5mg/kg of pyrantel every 15 days for 180 days) on microfilariemia, antigenemia and parasite load at echocardiography in naturally infected dogs from an endemic region of Italy. Dogs were examined monthly for 6 months and followed-up 4 months later. One hundred percent of dogs became negative for circulating microfilariae by day 90, while 8/11 (72.7%) of dogs became antigen-negative by day 300. Of the 7 dogs that were positive for visualization of parasites at echocardiography, 6 (85.7%) became negative by day 300. Treatment was well-tolerated by all dogs. Different deconvolution methods for removing multiple scattering and instrumental broadening from core loss electron energy loss spectra are compared with special attention to the artefacts they introduce. The Gaussian modifier method, Wiener filter, maximum entropy, and model based methods are described. Their performance is compared on virtual spectra where the true single scattering distribution is known. A test on experimental spectra confirms the good performance of model based deconvolution in comparison to maximum entropy methods and shows the advantage of knowing the estimated error bars from a single spectrum acquisition.

Short synthetic peptides are important tools in biomedical research permitting to generate hapten specific polyclonal sera for analytical purposes or functional studies. In this paper we provide proof of principle that a peptide located in a highly conserved portion of the Gag protein of the caprine arthritis encephalitis virus and carrying an immunodominant T helper cell epitope functions as an efficient carrier peptide, mediating a strong antibody response to a peptidic hapten encompassing a well-characterized B cell epitope of Env. The carrier and hapten peptides were collinearly synthesized permutating their molecular arrangement. While the antibody response to the hapten was similar for both constructs, the antibody response to a B cell epitope overlapping the T helper cell epitope of the Gag carrier peptide was considerably different. This permits a modular use of the carrier peptide to generate antibody directed exclusively to the hapten peptide or a strong humoral response to both carrier- and hapten-peptide. Finally, we have mapped the epitopes involved in this polarized antibody response and discussed the potential immunological implications.

We present results on model based quantification of electron energy loss spectra (EELS), focusing on the factors that influence accuracy and precision in determining chemical concentrations. Several sources of systematical errors are investigated. The spectrometer entrance aperture determines the collection angle, and the effects of its position with respect to the transmitted beam are investigated, taking into account the diffraction by the crystal structure. The effect of the orientation of the sample is tested experimentally and theoretically on SrTiO3, and finally, a simulated experiment on c-BN at different thicknesses confirms the superior results of the model based method with respect to the conventional method. A test on a set of experimental reference compounds is presented, showing that remarkably good accuracy can be obtained. Recommendations are given to achieve high accuracy and precision in practice.

We present energy filtered holography experiments on a thin foil of Al. By propagating the reduced density matrix of the probe electron through the microscope, we quantitatively predict the fringe contrast as a function of energy loss. Fringe contrast simulations include the effect of Fresnel fringes created at the edges of the defocused biprism, the effect of partial coherence in combination with inelastic scattering, and the effect of a finite energy distribution of the incoming beam.

Correlated noise is generally present in experimentally recorded electron energy loss spectra due to a non-ideal electron detector. In this contribution we describe a method to experimentally measure the noise properties of the detector as well as the consequences it has for model-based quantification using maximum likelihood. The effect of the correlated noise on the maximum likelihood fitting results can be shown to be negligible for the estimated (co)variance of the parameters while an experimentally obtained scaling factor is required to correct the likelihood ratio test for the reduction of noise power with frequency. Both effects are derived theoretically under a set of approximations and tested for a range of signal-to-noise values using numerical experiments. Finally, an experimental example shows that the correction for correlated noise is essential and should always be included in the fitting procedure.

Introduction: We report a two centre experience with a depopulated ureteric xenograft (SGVG 100), CryoLife Inc., GA, USA) for femoropopliteal revascularization in 12 patients with chronic critical limb ischemia., Report: Between 7 days and 18 months after implantation, 10 of 12 patients (1 lost to follow-up) had the graft explanted due to aneurysmal enlargement. At 5 years, only one graft was still patent and showed moderate signs of enlargement., Conclusion: The SGVG 100 is not a safe conduit for femoropopliteal bypass surgery.

An extension to model-based electron energy loss spectroscopy (EELS) quantification is reported to improve the possibility of modelling fine structure changes in electron energy loss spectra. An equalisation function is used in the energy loss near edge structure (ELNES) region to model the differences between a single atom differential cross section and the cross section for an atom in a crystal. The equalisation function can be shown to approximate the relative density of unoccupied states for the given excitation edge. On a set of 200 experimental h-BN spectra, this technique leads to statistically acceptable models resulting into unbiased estimates of relative concentrations and making the estimated precisions come very close to the Cramér-Rao lower bound (CRLB). The method greatly expands the useability of model-based EELS quantification to spectra with pronounced fine structure. Another benefit of this model is that one also gets an estimate of the unoccupied density of states for a given excitation edge, without having to do background removal and deconvolution, making the outcome intrinsically more reliable and less noisy.

Background: The aim of this study was to assess clinicopathological characteristics and outcome in a series of primary ocular adnexal lymphomas (POALs)., Patients and Methods: Nineteen patients with localised (stage IE) POAL were followed for a median of 96 months (24-156). The diagnosis was based on surgical biopsies followed by immunohistochemistry in 16 cases or fine-needle aspiration followed by immunocytophenotypic analysis in three cases. Twelve patients were treated with local radiotherapy (RT), five with chemotherapy (CT), and two refused further therapy after apparently radical tumour removal achieved by the diagnostic excisional biopsy., Results: The histological and immunological pattern was consistent with a diagnosis of MALT-type lymphoma (11 cases), follicular center non-Hodgkin's lymphoma (three cases). a large-cell variant of Burkitt's lymphoma (one case), and large-cell transformed MALT lymphoma (one case). Low-grade lymphoma was diagnosed in the three cases which underwent fine-needle aspiration biopsy. All of the patients achieved and maintained complete remission except for those treated with surgical excision alone (two MALT conjunctival lymphoma cases): one of these relapsed locally, the other experienced the systemic spread of a transformed diffuse large-cell lymphoma and died 72 months after diagnosis. The side effects consisted of two cases of RT-related cataract after 52 and 72 months., Conclusions: Regardless of histology, prognosis was excellent when surgery plus RT was adopted, and CT seems to be a valid alternative to RT. Surgery alone may be sub-optimal.

Infection of goats with the lentivirus caprine arthritis encephalitis virus (CAEV) leads to persistent infection and development of chronic arthritis. We analyzed the expression of cytokines and viral RNA in the joints of goats at early time points after experimental infection with CAEV and in those of animals suffering from chronic arthritis as a result of natural infection. In situ hybridization experiments showed that the pattern of cytokine expression in caprine arthritis was similar to that found in rheumatoid arthritis (RA), with a few cells expressing the lymphocyte-derived cytokines interferon (IFN)-gamma and interleukin (IL)-2 and rather more cells expressing monocyte chemoattractant protein (MCP)-1, IL-6, and tumor necrosis factor (TNF)-alpha. IFN-gamma mRNA expression in experimentally infected joints peaked at day 12 and was mostly detected in areas containing viral RNA. At later time points, no IFN-gamma- or virus-expressing cells were found in inflamed joints but both were again detected in goats with severe arthritis. Interestingly, at the clinical stage of arthritis reflecting the chronic stage of infection, the inflammatory lesion was found to be immunologically compartmentalized. Humoral immune responses and cell-mediated immune responses appeared to concurrently occur in distinct areas of the synovial membrane.

We have evaluated a recently developed bioassay based on porcine kidney (PK(15)) cells for the detection of tumor necrosis factor-alpha (TNF-alpha) from eight different species. This test could also be used to measure human TNF-beta with similar sensitivity when compared to the widely used L929 bioassay.

Close similarities of various physiological parameters makes the pig one of the preferred animal models for the study of human diseases, especially those involving the cardiovascular system. Unfortunately, the use of pig models to study diseases such as viral hemorrhagic fevers and endotoxic shock syndrome have been hampered by the lack of the necessary immunological tools to measure important immunoregulatory cytokines such as tumor necrosis factor (TNF). Here we describe a TNF-bioassay which is based on the porcine kidney cell line PK(15). Compared to the widely used murine fibroblastoid cell line L929, the PK(15) cell line displays a 100-1000-fold higher sensitivity for porcine TNF-alpha, a higher sensitivity for human TNF-alpha, and a slightly lower sensitivity for murine TNF-alpha. Using a PK(15) bioassay we can detect recombinant TNF-alpha as well as cytotoxic activity in the supernatants of lipopolysaccharide (LPS)-activated porcine monocytes at high dilutions. This suggests that the sensitivity of the test should permit the detection of TNF in biological specimens such as pig serum.

A chemiluminescent assay for the detection of mycoplasma contamination of cell cultures is described. Cells (and supernatant) derived from mycoplasma-contaminated cultures stimulate a burst of luminol-dependent chemiluminescence in cell suspensions containing phagocytic effector cell types. The assay conditions for spleen cells, human and bovine polymorphonuclear leucocytes as the responder or indicator cells have been optimized. The chemiluminescent assay can be utilized for both monolayer and suspension cell cultures and is more sensitive than colony formation on agar plates and electron microscopy. Results are obtained within 3-5 h including the time required for the preparation of the indicator cells. CL can be measured in the tritium window of standard liquid scintillation spectrometers after switching off the coincidence circuit.

A method for evaluating the organic content of the atmosphere, involving the use of personal samplers, is described. A comparison of the performances of Tenax GC and Carbopack B is given in terms of sample recovery. Apparatus including selective columns, specific detectors and combined gas chromatography-mass spectrometry is also described. Practical examples of the analysis of organic air pollutants trapped in the open air and the atmosphere in a chemical plant are discussed. A comparison of the results of complete gas chromatography and of the total hydrocarbon content is also made.

Problems connected with the analysis of ultra-trace amounts of halocarbons in air are discussed in terms of trapping procedures, interferences and chromatographic columns. A suitable column for the qualitative and quantitative analysis of C1-C2 halocarbons is described, and examples of applications are given. High-efficiency micropacked columns have been used for the analysis of hydrocarbons in the open atmosphere.
