The Red Sea has been recognized as a coral reef refugia, but it is vulnerable to warming and pollution. Here we investigated the spatial and temporal trends of 15 element concentrations in 9 coral reef sediment cores (aged from the 1460s to the 1980s AD) to study the influence of global warming and industrialization on the Eastern Red Sea coral reefs. We found Na, Ca, Cr, Fe, Co, Ni, and Sr concentrations were higher in the northern Red Sea (i.e., Yanbu), whereas Mg, P, S, Mn, and Cd concentrations were higher in the southern Red Sea (i.e., Thuwal & Al Lith) reef sediments. In the central (i.e., Thuwal) to southern (i.e., Al Lith) Red Sea, the study revealed diverse temporal trends in element concentrations. However, both reef sedimentation rates (-36.4 % and -80.5 %, respectively) and elemental accumulation rates (-49.4 % for Cd to -12.2 % for Zn in Thuwal, and -86.2 % for Co to -61.4 % for Cu in Al Lith) exhibited a declining pattern over time, possibly attributed to warming-induced thermal bleaching. In the central to northern Red Sea (i.e., Yanbu), the severity of thermal bleaching is low, while the reef sedimentation rates (187 %), element concentrations (6.7 % for S to 764 % for Co; except Na, Mg, Ca, Sr, and Cd), and all elemental accumulation rates (190 % for Mg to 2697 % for Co) exponentially increased from the 1970s, probably due the rapid industrialization in Yanbu. Our study also observed increased trace metal concentrations (e.g., Cu, Zn, and Ni) in the Thuwal and Al Lith coral reefs with severe bleaching histories, consistent with previous reports that trace metals might result in decreased resistance of corals to thermal stress under warming scenarios. Increasing ocean temperatures have been demonstrated to have a range of negative impacts on coral reef fishes. However, despite a wealth of studies of juvenile/adult reef fish, studies of how early developmental stages respond to ocean warming are limited. As overall population persistence is influenced by the development of early life stages, detailed studies of larval responses to ocean warming are essential. Here, in an aquaria-based study we investigate how temperatures associated with future warming and present-day marine heatwaves (+3 °C) impact the growth, metabolic rate, and transcriptome of 6 discrete developmental stages of clownfish larvae (Amphiprion ocellaris). A total of 6 clutches of larvae were assessed, with 897 larvae imaged, 262 larvae undergoing metabolic testing and 108 larvae subject to transcriptome sequencing. Our results show that larvae reared at +3 °C grow and develop significantly faster and exhibit higher metabolic rates than those in control conditions. Finally, we highlight the molecular mechanisms underpinning the response of larvae from different developmental stages to higher temperatures, with genes associated with metabolism, neurotransmission, heat stress and epigenetic reprogramming differentially expressed at +3 °C. Overall, these results indicate that clownfish development could be altered under future warming, with developmental rate, metabolic rate, and gene expression all affected. We investigated the combined effects of Ocean Warming (OW), Acidification (OA) and predator cues (Non-Consumptive Effects; NCEs) of two predators with contrasting feeding-digestion strategies on the mussel Perumytilus purpuratus. We considered starfish-NCEs (partially external digestion) and snail-NCEs (internal digestion). Mussels were exposed for 13 weeks to cross-factored OA (~500 and ~1400 μatm, pCO2) and OW (~15 and ~20 °C) conditions, in the presence/absence of NCEs from one or both predators. Mussels exposed to both NCEs exhibited smaller length and buoyant weight growth than those under control or snail-NCEs conditions. Mussels exposed to starfish-NCEs exhibited smaller wet mass than control mussels. OW and starfish-NCEs in isolation or combined with snail-NCEs increased mussel oxygen consumption. Byssal biogenesis was affected by the three-factors interaction. Clearance rates were affected by the OW × OA interaction. Climate change is degrading coral reefs around the world. Mass coral bleaching events have become more frequent in recent decades, leading to dramatic declines in coral cover. Mesophotic coral ecosystems (30-150 m depth) comprise an estimated 50-80 % of global coral reef area. The potential for these to act as refuges from climate change is unresolved. Here, we report three mesophotic-specific coral bleaching events in the northern Red Sea over the course of eight years. Over the last decade, faster temperature increases at mesophotic depths resulted in ~50 % decline in coral populations, while the adjacent shallow coral reefs remained intact. Further, community structure shifted from hard coral dominated to turf algae dominated throughout these recurrent bleaching events. Although hard corals (order Scleractinia) are listed in Appendix II of the Convention for the International Trade in Endangered Species (CITES), there is significant ongoing wild harvest and international trade, mostly for the aquarium industry. Acropora corals account for the majority of aquarium corals harvested and traded, but are also extremely vulnerable to fisheries-independent threats, especially climate-induced coral bleaching. Reconciling effects of coral harvesting is complicated as harvest limits are based on weight, while there is limited data on standing biomass of Acropora from different reef environments. Here, a management-friendly methodology that allows for quantification of Acropora spp. biomass is described and demonstrated, thus providing means for the development and implementation of a rigorous sustainable harvest strategy. We establish size-weight relationships for four growth forms of Acropora spp. harvested from Australia's Great Barrier Reef, to facilitate estimates of harvestable biomass and better understand the ecological context of current weight-based harvest levels and limits. Using these relationships, and field-based sampling at 12 sites across seven distinct reefs, the estimated biomass of Acropora spp. ranges from 0.12 kg ⋅ m -2 to 4.7 kg ⋅ m -2 . These estimates necessitate further consideration of catch composition and the specific abundance of individual species that are heavily harvested, and how impacts of current harvest practices interact with species-specific vulnerability to climate change and other escalating human pressures contributing to the degradation of coral reef ecosystems. Reefs are biogenic structures that result in three-dimensional accumulations of calcium carbonate. Over geological timescales, a positive balance between the production and accumulation of calcium carbonate versus erosional and off-reef transport processes maintains positive net accretion on reefs. Yet, how ecological processes occurring over decadal timescales translate to the accumulation of geological structures is poorly understood, in part due to a lack of studies with detailed time-constrained chronologies of reef accretion over decades to centuries. Here, we combined ecological surveys of living reefs with palaeoecological reconstructions and high-precision radiometric (U-Th) age-dating of fossil reefs represented in both reef sediment cores and surficial dead in situ corals, to reconstruct the history of community composition and carbonate accumulation across the central and southern Saudi Arabian Red Sea throughout the late Holocene. We found that reefs were primarily comprised of thermally tolerant massive Porites colonies, creating a consolidated coral framework, with unconsolidated branching coral rubble accumulating among massive corals on shallow (5-8 m depth) exposed (windward), and gently sloping reef slopes. These unconsolidated reef rubble fields were formed primarily from ex situ Acropora and Pocillopora coral fragments, infilled post deposition within a sedimentary matrix. Bayesian age-depth models revealed a process of punctuated deposition of post-mortem coral fragments transported from adjacent reef environments. That a large portion of Saudi Arabian Red Sea reef slopes is driven by allochthonous deposition (transportation) has important implications for modeling carbonate budgets and reef growth. In addition, a multi-decadal lag exists between the time of death for branching in situ coral and incorporation into the unconsolidated reef rubble. COVID-19 is continuing to have far-reaching impacts around the world, including on small-scale fishing communities. This study details the findings from 39 in-depth interviews with community members, community leaders, and fish traders in five communities in Kenya about their experiences since the beginning of the COVID-19 pandemic in March, 2020. The interviews were conducted by mobile phone between late August and early October 2020. In each community, people were impacted by curfews, rules about gathering, closed travel routes, and bans on certain activities. Fish trade and fisheries livelihoods were greatly disrupted. Respondents from all communities emphasized how COVID-19 had disrupted relationships between fishers, traders, and customers; changed market demand; and ultimately made fishing and fish trading livelihoods very difficult to sustain. While COVID-19 impacted different groups in the communities-i.e., fishers, female fish traders, and male fish traders-all experienced a loss of income and livelihoods, reduced cash flow, declining food security, and impacts on wellbeing. As such, although small-scale fisheries can act as a crucial safety net in times of stress, the extent of COVID-19 disruptions to alternative and informal livelihoods stemmed cash flow across communities, and meant that fishing was unable to fulfil a safety net function as it may have done during past disruptions. Temperature and oxygen limit the distribution of marine ectotherms. Haematological traits underlying blood-oxygen carrying capacity are thought to be correlated with thermal tolerance in certain fishes, and this relationship is hypothesised to be explained by oxygen supply capacity. We tested this hypothesis using reef shark neonates as experimental models because they live near their upper thermal limits and are physiologically sensitive to low oxygen conditions. We first described in situ associations between temperature and oxygen at the study site (Moorea, French Polynesia) and found that the habitats for reef shark neonates (Carcharhinus melanopterus and Negaprion acutidens) were hyperoxic at the maximum recorded temperatures. Next, we tested for in situ associations between thermal habitat characteristics and haematological traits of neonates. Contrary to predictions, we only demonstrated a negative association between haemoglobin concentration and maximum habitat temperatures in C. melanopterus. Next, we tested for ex situ associations between critical thermal maximum (CT Max ) and haematological traits, but only demonstrated a negative association between haematocrit and CT Max in C. melanopterus. Finally, we measured critical oxygen tension (p crit ) ex situ and estimated its temperature sensitivity to predict oxygen-dependent values of CT Max . Estimated temperature sensitivity of p crit was similar to reported values for sharks and skates, and predicted values for CT Max equalled maximum habitat temperatures. These data demonstrate unique associations between haematological traits and thermal tolerance in a reef shark that are likely not explained by oxygen supply capacity. In order to make adequate projections on the consequences of climate change stressors on marine organisms, it is important to know how impacts of these stressors are affected by the presence of other species. Here we assessed the direct effects of ocean warming (OW) and acidification (OA) along with non-consumptive effects (NCEs) of a predatory crab and/or a predatory snail on the habitat-forming mussel Perumytilus purpuratus. Mussels were exposed for 10-14 weeks to contrasting pCO 2 (500 and 1400 μatm) and temperature (15 and 20 °C) levels, in the presence/absence of cues from one or two predator species. We compared mussel traits at sub-organismal (nutritional status, metabolic capacity-ATP production-, cell stress condition via HSP70 expression) and organismal (survival, oxygen consumption, growth, byssus biogenesis, clearance rates, aggregation) levels. OA increased the mussels' oxygen consumption; and OA combined with OW increased ATP demand and the use of carbohydrate reserves. Mussels at present-day pCO 2 levels had the highest protein content. Under OW the predatory snail cues induced the highest cell stress condition on the mussels. Temperature, predator cues and the interaction between them affected mussel growth. Mussels grew larger at the control temperature (15 °C) when crab and snail cues were present. Mussel wet mass and calcification were affected by predator cues; with highest values recorded in crab cue presence (isolated or combined with snail cues). In the absence of predator cues in the trails, byssus biogenesis was affected by OA, OW and the OA × OW and OA × predator cues interactions. At present-day pCO 2 levels, more byssus was recorded with snail than with crab cues. Clearance rates were affected by temperature, pCO 2 and the interaction between them. The investigated stressors had no effects on mussel aggregation. Understanding ecological processes that shape contemporary and future communities facilitates knowledge-based environmental management. In marine ecosystems, one of the most important processes is the supply of new recruits into a population. Here, we investigated spatiotemporal variability in coral recruitment at 15 reefs throughout the Dampier Archipelago, north-western Australia between 2015 and 2017 and identified the best environmental predictors for coral recruitment patterns over this period. Large differences in recruitment were observed among years with the average density of recruits increasing by 375% from 0.017 recruits cm -2 in 2015 to 0.059 recruits cm -2 in 2017. Despite differences in recruitment among years, the rank order of coral recruit density among reefs remained similar among years, suggesting that spatial variation in recruitment within the Dampier Archipelago is partly deterministic and predictable. The density of coral recruits was best explained by percent cover of live corals at both local (within 5 m) and meso-scales (within 15 km), water turbidity and an oceanographic model that predicted larval dispersal. The highest density of coral recruits (~0.13 recruits cm -2 or 37 recruits per tile) occurred on reefs within sub-regions (15 km) with greater than 35% coral cover, low to moderate turbidity (KD490 < 0.2) and moderate to high modelled predictions of larval dispersal. Our results demonstrate that broad-scale larval dispersal models, when combined with local metrics of percent hard coral cover and water turbidity, can reliably predict the relative abundance of coral recruits over large geographical areas and thus can identify hotspots of recruit abundance and potential recovery following environmental disturbances; information that is essential for effective management of coral reefs., (Crown Copyright © 2021. Coral reef replenishment is threatened by global climate change and local water-quality degradation, including smothering of coral recruits by sediments generated by anthropogenic activities. Here we show that the ability of Acropora millepora recruits to remove sediments diminishes under future climate conditions, leading to increased mortality. Recruits raised under future climate scenarios for fourteen weeks (highest treatment: +1.2 °C, pCO 2 : 950 ppm) showed twofold higher mortality following repeated sediment deposition (50% lethal sediment concentration LC 50 : 14-24 mg cm -2 ) compared to recruits raised under current climate conditions (LC 50 : 37-51 mg cm -2 ), depending on recruit age at the time of sedimentation. Older and larger recruits were more resistant to sedimentation and only ten-week-old recruits grown under current climate conditions survived sediment loads possible during dredging operations. In mid rocky intertidal habitats the mussel Perumytilus purpurarus monopolizes the substratum to the detriment of many other species. However, the consumption of mussels by the shell-crushing crab Acanthocyclus hassleri creates within the mussel beds space and habitat for several other species. This crab uses its disproportionately large claw to crush its shelled prey and plays an important role in maintaining species biodiversity. This study evaluated the consequences of projected near-future ocean acidification (OA) and warming (OW) on traits of A. hassleri linked with their predatory performance. Individual A. hassleri were maintained for 10-16 weeks under contrasting pCO 2 (~500 and 1400 μatm) and temperature (~15 and 20 °C) levels. We compared traits at the organismal (oxygen consumption rate, survival, calcification rate, feeding rates, crusher claw pinching strength, self-righting speed, sarcomere length of the crusher claw muscles) and cellular (nutritional status ATP provisioning capacity through citrate synthase activity, expression of HSP70) level. Survival, calcification rate and sarcomere length were not affected by OA and OW. However, OW increased significantly feeding and oxygen consumption. Pinching strength was reduced by OA; meanwhile self-righting was increased by OA and OW. At 20 °C, carbohydrate content was reduced significantly by OA. Regardless of temperature, a significant reduction in energy reserves in terms of protein content by OA was found. The ATP provisioning capacity was significantly affected by the interaction between temperature and pCO 2 and was highest at 15 °C and present day pCO 2 levels. The HSP70 levels of crabs exposed to OW were higher than in the control crabs. We conclude that OA and OW might affect the amount and size of prey consumed by this crab. Anthropogenic lead (Pb) contamination resulting from the rapid growth of industrialization in coastal environments poses significant challenges. In this study, we report a novel approach utilising the large benthic foraminifera Amphisorus hemprichii as a biogeochemical archive for monitoring Pb pollution in tropical to warm-temperate coastal waters. Live juvenile specimens of A. hemprichii were cultured in the laboratory for 16 weeks with a range of seawater Pb concentrations. Lead uptake in both newly grown and pre-existing chambers of individual specimens was characterised using the microanalytical technique, Laser ablation-ICP mass spectrometry. We found that Pb concentration in the tests of cultured foraminifera in the laboratory is proportional to seawater [Pb] with the lead partition coefficient (K D ) of 8.37 ± 0.3. This calibration together with a new biomineralisation model now enables A. hemprichii to be utilised as a naturally occurring bio-archive to quantitatively monitor anthropogenic Pb pollution in coastal waters.Pb ) of 8.37 ± 0.3. Anthropogenic CO 2 emissions are warming and acidifying Earth's oceans, which is likely to lead to a variety of effects on marine ecosystems. Fish populations will be vulnerable to this change, and there is now substantial evidence of the direct and indirect effects of climate change on fish. There is also a growing effort to conceptualise the effects of climate change on fish within population models. In the present study knowledge about the response of New Zealand snapper to warming and acidification was incorporated within a stock assessment model. Specifically, a previous tank experiment on larval snapper suggested both positive and negative effects, and otolith increment analysis on wild snapper indicated that growth may initially increase, followed by a potential decline as temperatures continue to warm. As a result of this uncertainty, sensitivity analysis was performed by varying average virgin recruitment (R 0 ) by ±30%, adult growth by ±6%, but adjusting mean size at recruitment by +48% as we had better evidence for this increase. Overall adjustments to R 0 had the biggest impact on the future yield (at a management target of 40% of an unfished population) of the Hauraki Gulf snapper fishery. The most negative scenario suggested a 29% decrease in fishery yield, while the most optimistic scenario suggested a 44% increase. While largely uncertain, these results provide some scope for predicting future impacts on the snapper fishery. Elevated seawater CO 2 can cause a range of behavioural impairments in marine fishes. However, most studies to date have been conducted on small benthic species and very little is known about how higher oceanic CO 2 levels could affect the behaviour of large pelagic species. Here, we tested the effects of elevated CO 2 , and where possible the interacting effects of high temperature, on a range of ecologically important behaviours (anxiety, routine activity, behavioural lateralization and visual acuity) in juvenile yellowtail kingfish, Seriola lalandi. Kingfish were reared from the egg stage to 25 days post-hatch in a full factorial design of ambient and elevated CO 2 (~500 and ~1000 μatm pCO 2 ) and temperature (21 °C and 25 °C). The effects of elevated CO 2 were trait-specific with anxiety the only behaviour significantly affected. Juvenile S. lalandi reared at elevated CO 2 spent more time in the dark zone during a standard black-white test, which is indicative of increased anxiety. Exposure to high temperature had no significant effect on any of the behaviours tested. Overall, our results suggest that juvenile S. lalandi are largely behaviourally tolerant to future ocean acidification and warming. The frequency and intensity of marine heatwaves that result in coral bleaching events have increased over recent decades and led to catastrophic losses of reef-building corals in many regions. The high-latitude coral assemblages at Lord Howe Island, which is a UNESCO listed site is the world southernmost coral community, were exposed to successive thermal anomalies following a fast phase-transition of the record-breaking 2009 to 2010 warm pool El Niño in the Central Pacific to a strong La Niña event in late 2010. The coral community experienced severe and unprecedented consecutive bleaching in both 2010 and 2011. Coral health surveys completed between March 2010 and September 2012 quantified the response and recovery of approximately 43,700 coral colonies to these successive marine heatwaves. In March 2010, coral bleaching ranged from severe, with 99% of colonies bleached at some shallow lagoon sites, to mild at deeper reef slope sites, with only 17% of individuals affected. Significant immediate mortality from thermal stress was evident during the peak of the bleaching event. Overall, species in the genera Pocillopora, Stylophora, Seriatopora and Porites were the most affected, while minimal bleaching and mortality was recorded among members of other coral families (e.g. Acroporidae, Dendrophyllidae & Merulinidae). Surviving corals underwent a subsequent, but much less intense, thermal anomaly in 2011 that led to a disproportionate bleaching response among susceptible taxa. As oceans continue to warm under climate change, understanding the differential growth responses of corals is increasingly important. Scleractinian corals exhibit a broad range of life-history strategies, yet few studies have explored interspecific variation in long-term growth rates under a changing climate. Here we studied growth records of two coral species with different growth forms, namely branching Isopora palifera and massive Porites spp. at an offshore reef (Myrmidon Reef) of the central Great Barrier Reef (GBR), Australia. Skeletal growth chronologies were constructed using a combination of X-radiographs, gamma densitometry, and trace element (Sr/Ca) analysis. General additive mixed-effect models (GAMMs) revealed that skeletal density of I. palifera declined linearly and significantly at a rate of 1.2% yr -1 between 2002 and 2012. Calcification was stable between 2002 and 2009, yet declined significantly at a rate of 12% yr -1 between 2009 and 2012 following anomalously high sea surface temperatures (SST). Skeletal density of massive Porites exhibited a significant non-linear response over the 11-year study period (2002-2012) in that density was temporarily reduced during the 2009-2010 anomalously hot years, while linear extension and calcification showed no significant trends. Linear extension, density and calcification rates of I. palifera increased to maximum growth of 26.7-26.9 °C, beyond which they declined. In contrast, calcification and linear extension of Porites exhibited no response to SST, but exhibited a significant linear decline in skeletal density with increasing SST. Our results reveal significant differences in coral growth patterns among coral growth forms, and highlight both the resistant nature of massive Porites and sensitivity of branching I. palifera. Mesophotic coral ecosystems (MCEs) have received increasing attention in recent years in recognition of their unique biodiversity and also their potential importance as refuges from disturbance events. However, knowledge of the composition of MCEs and how they vary in space is lacking in many regions, particularly the Coral Triangle biodiversity hotspot. Here, we compared the benthic components and coral genera composition between shallow-water reefs (SWRs, 8-13 m depth) and upper MCEs (30-40 m) in four locations in the Philippines that are exposed to differing environmental conditions. Coral cover, abundance, and generic diversity were lower in MCEs than SWRs at three of the four locations. Benthic composition and coral generic composition also varied significantly among locations for both shallow and deep sites. Differences in benthic composition among sites was due primarily to variation in hard corals, macroalgae, sand and silt, while variation in coral assemblage was due to differences in abundance of encrusting Porites, branching Acropora, branching Seriatopora. Our results showed that the composition of MCE communities varied significantly from adjacent shallow reefs, but also among MCEs in differing geographic locations. Furthermore, our results suggest disturbances affecting shallow-water reefs, particularly sedimentation, also negatively impact MCEs, and that depth therefore provides no potential refuge from these disturbances. We recommend that conservation of MCEs consider spatial variability in community composition among sites, and urge further research to better understand the spatial variation in the composition of MCE communities in the Philippines., (Copyright © 2019 Elsevier Ltd. Land-based sources contribute approximately 80% of anthropogenic debris in marine environments. A main pathway is believed to be rivers and storm-water systems, yet this input is rarely quantified. We aimed to quantify the abundance of land-based debris entering a river system through storm drains in an urban area of tropical Australia. To account for seasonal variability, debris was quantified pre, post and during the wet season from 2014 to 2017. Plastic items within the river were compared to those in adjacent parks to assess similarities in debris composition. A total of 27,943 items were collected (92% plastic). Debris loads in the post-wet seasons were significantly higher than the wet-season. Furthermore, variability in the portion of debris found in nearby parks compared to the river suggests that factors other than rainfall, play a role in debris abundance. Increased sediment loads within algal turfs, can be highly detrimental to coral reef systems. However, significant knowledge gaps remain in relation to sediment dynamics, especially linking suspended sediments, sedimentation and turf-bound sediments. To examine these links, a series of different methods for quantifying suspended sediments, sedimentation and the accumulation of turf sediments were compared, simultaneously, on an inner-shelf reef. We revealed that the amount and composition of sediment quantified using different methods varied markedly, with commonly employed measures of sedimentation failing to accurately reflect patterns of sediment accumulation in turfs. Our results highlighted the propensity for turfs to trap and retain sediments, with turfs accumulating approximately 2.6 times more sediment than traps, and 6 times more sediment than SedPods, over a seven-day period. Studies of shelter use can provide key insights into the ecology, and structural needs of mobile organisms. Using videos, we examined the usage of tabular corals by large reef fishes, over a 10week period, compared to multiple environmental drivers: visibility, tide (and depth), irradiance, wind speed (as a proxy for wave energy) and water temperature. We found that two of these predictor variables (visibility and wind speed) had a significant effect and together accounted for almost half of the variation in tabular coral usage by fishes. Increases in both variables correlated with increased shelter use. To date use of shelters by fishes has primarily been attributed to UV avoidance. Our results support this notion as more turbid conditions (reduced visibility) have an attenuating effect on UV irradiance. Additionally, tabular corals may reduce the energetic costs of increased wave energy by reducing incidental water velocity beneath the structure., (Copyright © 2017 Elsevier Ltd. Around the globe, islands are the last refuge for many threatened and endemic species. Islands are frequently also important sites for recreation, cultural activities, and industrial development, all of which facilitate the establishment of invasive species. Surveillance is employed on islands to detect the establishment of invasive species after their arrival, leading to decisions about follow-up actions. Unless surveillance is prioritised according to risk of establishment of invasives, it may be infeasible to implement efficiently over large tracts of publicly accessible land, especially in data-deficient areas. The key biosecurity problem for many regions is one of prioritizing sites for surveillance activities and identifying invasive species most likely to disperse to, and establish, and proliferate on those sites. We created a series of Bayesian Belief Networks (BBNs), linked by Java computing code and the freely available GeNIe application to automate the creation and computation of species- and site-specific biosecurity BBNs. The BBNs require data on island attributes, recreational or industrial visitor load, infrastructure, habitat availability, and animal behaviour and dispersal via swimming, flying, human movement, land bridges, or flood plumes. We used this biosecurity BBN to estimate the risk of 11 invasive faunal species arriving and establishing on 600 islands along the Pilbara coastline, Western Australia. Sensitivity analyses were conducted to identify nodes within the BBNs that required refined data inputs. Propagule pressure was the node with the greatest influence over the number of arrivals. Other nodes such as the number of visitors to islands and swimming capabilities of invasive animals greatly influenced the model results. Across the 11 species studied, our models predicted one arrival per 300 visitors. The biosecurity BBN can be used to identify the islands at highest risk from establishment of invasive species within any archipelago/s, and the invasive species most likely to establish on each island., (Crown Copyright © 2017. Increasing sediment inputs are recognised as an important factor leading to coral reef degradation. However, the role of sediments in ecological processes is poorly understood. This study used paired-choice trials to quantify the effects of sediment grain size and chemical composition on feeding by the abundant detritivorous reef fish, Ctenochaetus striatus. The size of sediments from algal turfs were also compared to those ingested by reef-dwelling C. striatus. Algal turfs containing coarser sediments were preferred by C. striatus, while sediment composition (reefal carbonates vs. riverine silicates) had little effect. On the reef, C. striatus ingested finer sediments than those present in algal turfs. C. striatus appears to prefer algal turfs with coarser sediments as this facilitates ingestion of fine detrital particles, while finer sediments prevent selective feeding on detritus. A spatial risk assessment model is developed for the Great Barrier Reef (GBR, Australia) that helps identify reef locations at higher or lower risk of coral bleaching in summer heat-wave conditions. The model confirms the considerable benefit of discriminating nutrient-enriched areas that contain corals with enlarged (suboptimal) symbiont densities for the purpose of identifying bleaching-sensitive reef locations. The benefit of the new system-level understanding is showcased in terms of: (i) improving early-warning forecasts of summer bleaching risk, (ii) explaining historical bleaching patterns, (iii) testing the bleaching-resistant quality of the current marine protected area (MPA) network (iv) identifying routinely monitored coral health attributes, such as the tissue energy reserves and skeletal growth characteristics (viz. density and extension rates) that correlate with bleaching resistant reef locations, and (v) targeting region-specific water quality improvement strategies that may increase reef-scale coral health and bleaching resistance., (Crown Copyright © 2016. Elevated sediment loads within the epilithic algal matrix (EAM) of coral reefs can increase coral mortality and inhibit herbivory. Yet the composition, distribution and temporal variability of EAM sediment loads are poorly known, especially on inshore reefs. This study quantified EAM sediment loads (including organic particulates) and algal length across the reef profile of two bays at Orpheus Island (inner-shelf Great Barrier Reef) over a six month period. We examined the total sediment mass, organic load, carbonate and silicate content, and the particle sizes of EAM sediments. Throughout the study period, all EAM sediment variables exhibited marked variation among reef zones. However, EAM sediment loads and algal length were consistent between bays and over time, despite major seasonal variation in climate including a severe tropical cyclone. Ecologists have often used indirect proxies to represent variables that are difficult or impossible to measure directly. In phytoplankton, the internal concentration of the most limiting nutrient in a cell determines its growth rate. However, directly measuring the concentration of nutrients within cells is inaccurate, expensive, destructive, and time-consuming, substantially impairing our ability to model growth rates in nutrient-limited phytoplankton populations. The red chlorophyll autofluorescence (hereafter "red fluorescence") signal emitted by a cell is highly correlated with nitrogen quota in nitrogen-limited phytoplankton species. The aim of this study was to evaluate the reliability of including flow cytometric red fluorescence as a proxy for internal nitrogen status to model phytoplankton growth rates. To this end, we used the classic Quota model and designed three approaches to calibrate its model parameters to data: where empirical observations on cell internal nitrogen quota were used to fit the model ("Nitrogen-Quota approach"), where quota dynamics were inferred only from changes in medium nutrient depletion and population density ("Virtual-Quota approach"), or where red fluorescence emission of a cell was used as an indirect proxy for its internal nitrogen quota ("Fluorescence-Quota approach"). Two separate analyses were carried out. In the first analysis, stochastic model simulations were parameterized from published empirical relationships and used to generate dynamics of phytoplankton communities reared under nitrogen-limited conditions. Quota models were fitted to the dynamics of each simulated species with the three different approaches and the performance of each model was compared. In the second analysis, we fit Quota models to laboratory time-series and we calculate the ability of each calibration approach to describe the observed trajectories of internal nitrogen quota in the culture. Results from both analyses concluded that the Fluorescence-Quota approach including per-cell red fluorescence as a proxy of internal nitrogen substantially improved the ability of Quota models to describe phytoplankton dynamics, while still accounting for the biologically important process of cell nitrogen storage. More broadly, many population models in ecology implicitly recognize the importance of accounting for storage mechanisms to describe the dynamics of individual organisms. Coral reef communities between 26.8 °N and 18.6 °N latitude in the Saudi Arabian Red Sea were surveyed to provide baseline data and an assessment of fine-scale biogeography of communities in this region. Forty reefs along 1100 km of coastline were surveyed using depth-stratified visual transects of fish and benthic communities. Fish abundance and benthic cover data were analyzed using multivariate approaches to investigate whether coral reef communities differed with latitude. A total of 215 fish species and 90 benthic categories were recorded on the surveys. There were no significant differences among locations in fish abundance, species richness, or among several diversity indices. Despite known environmental gradients within the Red Sea, the communities remained surprisingly similar. The communities do, however, exhibit subtle changes across this span of reefs that likely reflect the constrained distributions of several species of reef fish and benthic fauna., (Copyright © 2015 Elsevier Ltd. Terrestrial runoff and flooding have resulted in major impacts on coral communities worldwide, but we lack detailed understanding of flood plume conditions and their ecological effects. Over the course of repeated flooding between 2010 and 2013, we measured coral cover and water quality on the high-latitude coral reefs of Hervey Bay, Queensland, Australia. In 2013, salinity, total suspended solids, total nitrogen and total phosphorus were altered for up to six months post-flooding. Submarine groundwater caused hypo-saline conditions for a further four months. Despite the greater magnitude of flooding in 2013, declines in coral abundance (∼28%) from these floods were lower than the 2011 flood (∼40%), which occurred immediately after a decade of severe drought. There was an overall cumulative decrease of coral by ∼56% from 2010 to 2013. The Great Barrier Reef (GBR) region of Queensland, Australia, encompasses a complex and diverse array of tropical marine ecosystems of global significance. The region is also a World Heritage Area and largely within one of the world's best managed marine protected areas. However, a recent World Heritage Committee report drew attention to serious governance problems associated with the management of ports and shipping. We review the impacts of ports and shipping on biodiversity in the GBR, and propose a series of guiding principles to improve the current governance arrangements. Implementing these principles will increase the capacity of decision makers to minimize the impacts of ports and shipping on biodiversity, and will provide certainty and clarity to port operators and developers.
