ICOS (Integrated Carbon Observation System) is a Research Infrastructure aiming at getting a deeper understanding of the European Carbon balance by means of a network of monitoring stations, based on eddy covariance (EC) technique, spread out all over the European Continent, and continuously expanding. The Ecosystem Thematic Centre (ETC) coordinates the activities of ecosystem stations to ensure high-precision datasets and standardisation. The so-called Labelling procedure is made of two steps, conceived to guide the candidate stations to get the official ICOS label: the Step 1 is focused on the sensors’ setup and is structured as a discussion between the ETC and the station teams, while the Step 2 concerns the practical build-up of the station and the data evaluation. For stations with the stricter standards (so-called Class 1 and Class 2), some quality tests on the data are included: one on the EC data quality, two on the representativeness of the measured EC fluxes and one on the representativeness of the ancillary plots.Currently 58 of 86 candidate stations completed the labelling procedure, of which 30 Class 1 and 2. The more common fixes agreed in Step 1 are changes in sonic orientation and height or location, to better deal with fetch and canopy inhomogeneities. In Step 2, apart from increasing the signal resolution and fixing some metadata, a further correction of the location/height of the sensors led to solving the remaining problems. Overall, two thirds of the stations passed the three EC tests at the first try (all the wetlands, 74% of the forests, 33% of the crops), pointing at the efficiency of the Step 1 evaluations, while the remaining ten didn’t pass one or more of the two other EC tests, testifying that some issues are only discoverable from proper data analysis. About one third of the stations didn’t pass the ancillary representativeness test, all of them over forests: the most common solution was to add or move one or more plots.The results support the common knowledge that more complex ecosystems - not uniform canopy geometries, fast growing vegetation - are more likely to be affected by some data quality issue. This constitutes a crucial warning to researchers and technicians in the direction of properly considering the station characteristics when planning its setup and sampling design, as well as continuously checking the data produced, to ensure the production of high-precision datasets.

According to the latest estimates, soils globally store 1500 to 2400 Gt of carbon (C) at a depth of 1 m in the form of organic matter. Almost the same amount of inorganic C is estimated to be stored at a depth of 2 m. Soils contain about twice as much organic carbon as the atmosphere and three times as much as vegetation. Small changes in this large soil reservoir could therefore have major effects on atmospheric carbon dioxide (CO2) concentrations. Soil organic carbon (SOC) stocks are strongly influenced by land use, and soils have lost an estimated 140-150 Gt C globally due to disturbance and cultivation since agriculture began 8000 years ago. Global warming is disrupting the carbon cycle and could lead to a decrease in SOC worldwide. Increased nitrogen (N) deposition and intensification of N use in agriculture since the 20th century are also affecting soil inorganic carbon (SIC) stocks through carbonate weathering on agricultural sites, a process that could counteract efforts to increase SOC by changing land management.Long-term carbon observation sites, such as ICOS ecosystem sites, are unique networks for assessing soil carbon stock evolution by comparing changes in SOC stock over time through soil sampling with the annual ecosystem carbon budget combining CO2 fluxes through eddy covariance, carbon imports and exports through organic fertilization and harvesting, and dissolved carbon leaching. In this study, we compared the evolution of the SOC stock over 14 years with the carbon balance over the same period on the French crop site ICOS FR-Gri near Paris. The site is a wheat-barley-maize rotation with occasional oilseed rape. We find that SOC decreased by 68 ± 18 g C m-2 y-1 over the 14-year period in the 0-60 cm layer, with 70% of the loss coming from the 0-30 cm layer. Integration of carbon fluxes at field boundaries over the period 2006-2011 led to an estimated total carbon loss of 130 ± 110 g C m-2 y-1 in this field, an estimate close to pan-European studies (138 ± 239 g C m-2 y-1). Carbon leaching was estimated over the same period at 28 g C m-2 y-1 of which 21 g C m-2 y-1 was inorganic. The difference between the carbon balance and the SOC stock change amounts more than 50 of g C m-2 y-1, suggesting an additional carbon loss that may partly be carbonate weathering at a site that contains carbonates in part of the field.

Process-based vegetation models are widely used to predict local and global ecosystem dynamics and climate change impacts. Due to their complexity, they require careful parameterization and evaluation to ensure that projections are accurate and reliable. The PROFOUND Database (PROFOUND DB) provides a wide range of empirical data to calibrate and evaluate vegetation models that simulate climate impacts at the forest stand scale. A particular advantage of this database is its wide coverage of multiple data sources at different hierarchical and temporal scales, together with environmental driving data as well as the latest climate scenarios. Specifically, the PROFOUND DB provides general site descriptions, soil, climate, CO2, nitrogen deposition, tree and forest stand-level, as well as remote sensing data for nine contrasting forest stands distributed across Europe. Moreover, for a subset of five sites, time series of carbon fluxes, atmospheric heat conduction, and soil water are also available. The climate and nitrogen deposition data contain several datasets for the historic period and a wide range of future climate change scenarios following the Representative Concentration Pathways (RCP2.6, RCP4.5, RCP6.0, RCP8.5). We also provide pre-industrial climate simulations that allow for model runs aimed at disentangling the contribution of climate change to observed forest productivity changes. The PROFOUND DB is available freely as a SQLite relational database or ASCII flat file version (at https://doi.org/10.5880/PIK.2019.008). The data policies of the individual, contributing datasets are provided in the metadata of each data file. The PROFOUND DB can also be accessed via the ProfoundData R-package (https://github.com/COST-FP1304-PROFOUND/ProfoundData), which provides basic functions to explore, plot, and extract the data for model set-up, calibration and evaluation.

The effects of atmospheric nitrogen deposition (Ndep) on carbon (C) sequestration in forests have often been assessed by relating differences in productivity to spatial variations of Ndep across a large geographic domain. These correlations generally suffer from covariation of other confounding variables related to climate and other growth-limiting factors, as well as large uncertainties in total (dry + wet) reactive nitrogen (Nr) deposition. We propose a methodology for untangling the effects of Ndep from those of meteorological variables, soil water retention capacity and stand age, using a mechanistic forest growth model in combination with eddy covariance CO2 exchange fluxes from a Europe-wide network of forest flux towers. Total Nr deposition rates were estimated from local measurements as far as possible. The forest data were compared with data from natural or semi-natural, non-woody vegetation sites. The carbon sequestration response of forests to nitrogen deposition (dC / dN) was estimated after accounting for the effects of the co-correlates by means of a meta-modelling standardization procedure, which resulted in a reduction by a factor of about 2 of the uncorrected, apparent dC / dN value. This model-enhanced analysis of the C and Ndep flux observations at the scale of the European network suggests a mean overall dC / dN response of forest lifetime C sequestration to Ndep of the order of 40–50 g (C) g−1 (N), which is slightly larger but not significantly different from the range of estimates published in the most recent reviews. Importantly, patterns of gross primary and net ecosystem productivity versus Ndep were non-linear, with no further responses at high Ndep levels (Ndep > 2.5–3 g (N) m−2 yr−1) partly due to large ecosystem N losses by leaching and gaseous emissions. The reduced increase in productivity per unit N deposited at high Ndep levels implies that the forecast increased Nr emissions and increased Ndep levels in large areas of Asia may not positively impact the continent's forest CO2 sink. The large level of unexplained variability in observed carbon sequestration efficiency (CSE) across sites further adds to the uncertainty in the dC / dN response.

The impact of atmospheric reactive nitrogen (Nr) deposition on carbon (C) sequestration in soils and biomass of unfertilised, natural, semi-natural and forest ecosystems has been much debated. Many previous results of this dC / dN response were based on changes in carbon stocks from periodical soil and ecosystem inventories, associated with estimates of Nr deposition obtained from large-scale chemical transport models. This study and a companion paper (Flechard et al., 2019) strive to reduce uncertainties of N effects on C sequestration by linking multi-annual gross and net ecosystem productivity estimates from 40 eddy covariance flux towers across Europe to local measurement-based estimates of dry and wet Nr deposition from a dedicated collocated monitoring network. To identify possible ecological drivers and processes affecting the interplay between C and Nr inputs and losses, these data were also combined with in situ flux measurements of NO, N2O and CH4 fluxes, soil NO3− leaching sampling, as well as results of soil incubation experiments for N and greenhouse gas (GHG) emissions, surveys of available data from online databases and from the literature, together with forest ecosystem (BASFOR) modelling. Multi-year averages of net ecosystem productivity (NEP) in forests ranged from −70 to 826 g (C) m−2 yr−1 at total wet + dry inorganic Nr deposition rates (Ndep) of 0.3 to 4.3 g (N) m−2 yr−1; and from −4 to 361 g (C) m−2 yr−1 at Ndep rates of 0.1 to 3.1 g (N) m−2 yr−1 in short semi-natural vegetation (moorlands, wetlands and unfertilised extensively managed grasslands). The GHG budgets of the forests were strongly dominated by CO2 exchange, while CH4 and N2O exchange comprised a larger proportion of the GHG balance in short semi-natural vegetation. Nitrogen losses in the form of NO, N2O and especially NO3− were of the order of 10–20 % of Ndep at sites with Ndep 3 g (N) m−2 yr−1, indicating that perhaps one third of the sites were in a state of early to advanced N saturation. Net ecosystem productivity increased with Nr deposition up to 2–2.5 g (N) m−2 yr−1, with large scatter associated with a wide range in carbon sequestration efficiency (CSE, defined as the NEP / GPP ratio). At elevated Ndep levels (> 2.5 g (N) m−2 yr−1), where inorganic Nr losses were also increasingly large, NEP levelled off and then decreased. The apparent increase in NEP at low to intermediate Ndep levels was partly the result of geographical cross-correlations between Ndep and climate, indicating that the actual mean dC / dN response at individual sites was significantly lower than would be suggested by a simple, straightforward regression of NEP vs. Ndep.

Export of soil carbon to superficial water through the drainage of groundwater is a significant but poorly documented component of the continental carbon budget. We monitored the concentrations of dissolved organic and inorganic carbon (DOC and DIC) in groundwaters and first order streams of a small temperate, forested and sandy watershed where hydrology occurs exclusively through drainage (no surface runoff). The studied watershed was also implemented for continuous measurements of groundwater table, precipitation, evapotranspiration, river discharge, and net ecosystem exchanges of sensible and latent heat fluxes as well as CO2. On a monthly basis, we found a good consistency between precipitation and the sum of evapotranspiration, drainage and groundwater storage. DOC and DIC temporary storage in groundwater and export to streams varied drastically during the hydrological cycle, the residence times of these two carbon forms varying from one month to several years. DOC concentrations in groundwater and streams were maximal at high water table and high stream discharge, when the water table reached the superficial organic rich layer of the soil. A large fraction of this winter DOC maximum was temporarily stored and further mineralized to DIC in the groundwater and only about 15 % was exported to streams during winter periods. In contrast, DIC, which was present in majority in the form of dissolved CO2 in groundwater and streams, was apparently diluted at high water table: DIC concentrations were maximum at low water table and low discharge in late summer and maximum pCO2 in groundwater corresponded to the late summer period of heterotrophic conditions (i.e., Reco > GPP). Groundwater DIC peaked in late summer and was followed by a rapid loss of excess CO2 from stream surface to the atmosphere. Overall, mean carbon export was 7.5 g C m−2 yr−1 (50 % as DOC and 50 % as DIC) and represented only 1.5 % of the NEE. About 65 % of the DIC exported from groundwaters returned to the atmosphere in the form of CO2 in first order streams.

Canopy structure is one of the most important vegetation characteristics for land-atmosphere interactions, as it determines the energy and scalar exchanges between the land surface and the overlying air mass. In this study we evaluated the performance of a newly developed multi-layer energy budget in the land surface model ORCHIDEE-CAN (Organising Carbon and Hydrology In Dynamic Ecosystems – CANopy), which simulates canopy structure and can be coupled to an atmospheric model using an implicit coupling procedure. We aim to provide a set of acceptable parameter values for a range of forest types. Top-canopy and sub-canopy flux observations from eight sites were collected in order to conduct this evaluation. The sites crossed climate zones from temperate to boreal and the vegetation types included deciduous, evergreen broad leaved and evergreen needle leaved forest with a maximum LAI (all-sided) ranging from 3.5 to 7.0. The parametrization approach proposed in this study was based on three selected physical processes – namely the diffusion, advection and turbulent mixing within the canopy. Short-term sub-canopy observations and long-term surface fluxes were used to calibrate the parameters in the sub-canopy radiation, turbulence and resistances modules with an automatic tuning process. The multi-layer model was found to capture the dynamics of sub-canopy turbulence, temperature and energy fluxes. The performance of the new multi-layer model was further compared against the existing single-layer model. Although, the multi-layer model simulation results showed little or no improvements to both the nighttime energy balance and energy partitioning during winter compared with a single-layer model simulation, the increased model complexity does provide a more detailed description of the canopy micrometeorology of various forest types. The multi-layer model links to potential future environmental and ecological studies such as the assessment of in-canopy species vulnerability to climate change, the climate effects of disturbance intensities and frequencies, and the consequences of biogenic volatile organic compounds (BVOC) emissions from the terrestrial ecosystem.

Measurements of carbon dioxide fluxes were performed over a temperate intertidal mudflat in southwestern France using the micrometeorological Eddy Covariance (EC) technique. EC measurements were carried out in two contrasting sites of the Arcachon flat during four periods and in three different seasons (autumn 2007, summer 2008, autumn 2008 and spring 2009). In addition, satellite images of the tidal flat at low tide were used to link the net ecosystem CO2 exchange (NEE) with the occupation of the mudflat by primary producers, particularly by Zostera noltii meadows. CO2 fluxes during the four deployments showed important spatial and temporal variations, with the flat rapidly shifting from sink to source with the tide. Absolute CO2 fluxes showed generally small negative (influx) and positive (efflux) values, with larger values up to −13 μmol m−2 s−1 for influxes and 19 μmol m−2 s−1 for effluxes. Low tide during the day was mostly associated with a net uptake of atmospheric CO2. In contrast, during immersion and during low tide at night, CO2 fluxes where positive, negative or close to zero, depending on the season and the site. During the autumn of 2007, at the innermost station with a patchy Zostera noltii bed (cover of 22 ± 14% in the wind direction of measurements), CO2 influx was −1.7 ± 1.7 μmol m−2 s−1 at low tide during the day, and the efflux was 2.7 ± 3.7 μmol m−2 s−1 at low tide during the night. A gross primary production (GPP) of 4.4 ± 4.1 μmol m−2 s−1 during emersion could be attributed to microphytobenthic communities. During the summer and autumn of 2008, at the central station with a dense eelgrass bed (92 ± 10%), CO2 uptakes at low tide during the day were −1.5 ± 1.2 and −0.9 ± 1.7 μmol m−2 s−1, respectively. Night time effluxes of CO2 were 1.0 ± 0.9 and 0.2 ± 1.1 μmol m−2 s−1 in summer and autumn, respectively, resulting in a GPP during emersion of 2.5 ± 1.5 and 1.1 ± 2.0 μmol m−2 s−1, respectively, attributed primarily to the seagrass community. At the same station in April 2009, before Zostera noltii started to grow, the CO2 uptake at low tide during the day was the highest (−2.7 ± 2.0 μmol m−2 s−1). Influxes of CO2 were also observed during immersion at the central station in spring and early autumn and were apparently related to phytoplankton blooms occurring at the mouth of the flat, followed by the advection of CO2-depleted water with the flooding tide. Although winter data as well as water carbon measurements would be necessary to determine a precise CO2 budget for the flat, our results suggest that tidal flat ecosystems are a modest contributor to the CO2 budget of the coastal ocean.

Soil CO2 efflux is the main source of CO2 from forest ecosystems and it is tightly coupled to the transfer of recent photosynthetic assimilates belowground and their metabolism in roots, mycorrhiza and rhizosphere microorganisms feeding on root-derived exudates. The objective of our study was to assess patterns of belowground carbon allocation among tree species and along seasons. Pure 13CO2 pulse labelling of the entire crown of three different tree species (beech, oak and pine) was carried out at distinct phenological stages. Excess 13C in soil CO2 efflux was tracked using tuneable diode laser absorption spectrometry to determine time lags between the start of the labelling and the appearance of 13C in soil CO2 efflux and the amount of 13C allocated to soil CO2 efflux. Isotope composition (δ13C) of CO2 respired by fine roots and soil microbes was measured at several occasions after labelling, together with δ13C of bulk root tissue and microbial carbon. Time lags ranged from 0.5 to 1.3 days in beech and oak and were longer in pine (1.6–2.7 days during the active growing season, more than 4 days during the resting season), and the transfer of C to the microbial biomass was as fast as to the fine roots. The amount of 13C allocated to soil CO2 efflux was estimated from a compartment model. It varied between 1 and 21 % of the amount of 13CO2 taken up by the crown, depending on the species and the season. While rainfall exclusion that moderately decreased soil water content did not affect the pattern of carbon allocation to soil CO2 efflux in beech, seasonal patterns of carbon allocation belowground differed markedly between species, with pronounced seasonal variations in pine and beech. In beech, it may reflect competition with the strength of other sinks (aboveground growth in late spring and storage in late summer) that were not observed in oak. We report a fast transfer of recent photosynthates to the mycorhizosphere and we conclude that the patterns of carbon allocation belowground are species specific and change seasonally according to the phenology of the species.

During the last few decades, many studies have been performed to determine water and carbon budgets of broadleaf and deciduous forests, crops and grasslands. However, since most measurements have been made in different regions and at different periods, it is difficult to compare the results directly. In order to evaluate accurately the respective contribution of various agroecosystems to global water and carbon exchanges, it is necessary to compare data obtained in similar climatic and weather conditions. To address this question, we present the results from simultaneous measurements carried out during one year over three typical agroecosystems of the Les Landes region in South-West France:~an agricultural field with maize from 29 May to 18 October, a young (5 year-old) pine forest and a mature (37 year-old) pine forest. All measurements were collected as part of the Regional Experiment component of the CarboEurope-IP project. During most of the year, the agricultural field without vegetation is a source of CO2, but from late June to early September the maize crop becomes a stronger carbon sink than the forests. Over the whole measurement period the three agroecosystems behave as CO2 sinks with carbon storage of about 335, 210 and 160 g C m−2 for the young forest, the mature forest and the agricultural field, respectively. We investigated the influence of climatic conditions on Gross Primary Production (GPP) of the three ecosystems and observed a predominant role of vapour pressure deficit (VPD) for forests and of photosynthetic photon flux density (FPP) for maize. Daily Water Use Efficiencies (WUE) of the three ecosystems were evaluated and expressed as functions of the mean daily vapour pressure deficit (VPD). Similar trends were observed for the two forests, which suggests that for a given species WUE is independent of stand age. The WUE of the maize crop at maturity was also found to depend upon VPD, but it is about twice as large as for the forests, owing to the physiological advantages of C4 species.
