Multi-class cell segmentation in high-resolution Giga-pixel whole slide images (WSI) is critical for various clinical applications. Training such an AI model typically requires labor-intensive pixel-wise manual annotation from experienced domain experts (e.g., pathologists). Moreover, such annotation is error-prone when differentiating fine-grained cell types (e.g., podocyte and mesangial cells) via the naked human eye. In this study, we assess the feasibility of democratizing pathological AI deployment by only using lay annotators (annotators without medical domain knowledge). The contribution of this paper is threefold: (1) We proposed a molecular-empowered learning scheme for multi-class cell segmentation using partial labels from lay annotators; (2) The proposed method integrated Giga-pixel level molecular-morphology cross-modality registration, molecular-informed annotation, and molecular-oriented segmentation model, so as to achieve significantly superior performance via 3 lay annotators as compared with 2 experienced pathologists; (3) A deep corrective learning (learning with imperfect label) method is proposed to further improve the segmentation performance using partially annotated noisy data. From the experimental results, our learning method achieved F1 = 0.8496 using molecular-informed annotations from lay annotators, which is better than conventional morphology-based annotations (F1 = 0.7051) from experienced pathologists. Our method democratizes the development of a pathological segmentation deep model to the lay annotator level, which consequently scales up the learning process similar to a non-medical computer vision task. Diffusion-weighted magnetic resonance imaging (DW-MRI) is a critical imaging method for capturing and modeling tissue microarchitecture at a millimeter scale. A common practice to model the measured DW-MRI signal is via fiber orientation distribution function (fODF). This function is the essential first step for the downstream tractography and connectivity analyses. With recent advantages in data sharing, large-scale multi-site DW-MRI datasets are being made available for multi-site studies. However, measurement variabilities (e.g., inter- and intra-site variability, hardware performance, and sequence design) are inevitable during the acquisition of DW-MRI. Most existing model-based methods (e.g., constrained spherical deconvolution (CSD)) and learning based methods (e.g., deep learning (DL)) do not explicitly consider such variabilities in fODF modeling, which consequently leads to inferior performance on multi-site and/or longitudinal diffusion studies. In this paper, we propose a novel data-driven deep constrained spherical deconvolution method to explicitly constrain the scan-rescan variabilities for a more reproducible and robust estimation of brain microstructure from repeated DW-MRI scans. Specifically, the proposed method introduces a new 3D volumetric scanner-invariant regularization scheme during the fODF estimation. We study the Human Connectome Project (HCP) young adults test-retest group as well as the MASiVar dataset (with inter- and intra-site scan/rescan data). The Baltimore Longitudinal Study of Aging (BLSA) dataset is employed for external validation. From the experimental results, the proposed data-driven framework outperforms the existing benchmarks in repeated fODF estimation. Many anomaly detection approaches, especially deep learning methods, have been recently developed to identify abnormal image morphology by only employing normal images during training. Unfortunately, many prior anomaly detection methods were optimized for a specific "known" abnormality (e.g., brain tumor, bone fraction, cell types). Moreover, even though only the normal images were used in the training process, the abnormal images were oftenly employed during the validation process (e.g., epoch selection, hyper-parameter tuning), which might leak the supposed ``unknown" abnormality unintentionally. In this study, we investigated these two essential aspects regarding universal anomaly detection in medical images by (1) comparing various anomaly detection methods across four medical datasets, (2) investigating the inevitable but often neglected issues on how to unbiasedly select the optimal anomaly detection model during the validation phase using only normal images, and (3) proposing a simple decision-level ensemble method to leverage the advantage of different kinds of anomaly detection without knowing the abnormality. The results of our experiments indicate that none of the evaluated methods consistently achieved the best performance across all datasets. Our proposed method enhanced the robustness of performance in general (average AUC 0.956).

Deep learning has made great strides in medical imaging, enabled by hardware advances in GPUs. One major constraint for the development of new models has been the saturation of GPU memory resources during training. This is especially true in computational pathology, where images regularly contain more than 1 billion pixels. These pathological images are traditionally divided into small patches to enable deep learning due to hardware limitations. In this work, we explore whether the shared GPU/CPU memory architecture on the M1 Ultra systems-on-a-chip (SoCs) recently released by Apple, Inc. may provide a solution. These affordable systems (less than \$5000) provide access to 128 GB of unified memory (Mac Studio with M1 Ultra SoC). As a proof of concept for gigapixel deep learning, we identified tissue from background on gigapixel areas from whole slide images (WSIs). The model was a modified U-Net (4492 parameters) leveraging large kernels and high stride. The M1 Ultra SoC was able to train the model directly on gigapixel images (16000$\times$64000 pixels, 1.024 billion pixels) with a batch size of 1 using over 100 GB of unified memory for the process at an average speed of 1 minute and 21 seconds per batch with Tensorflow 2/Keras. As expected, the model converged with a high Dice score of 0.989 $\pm$ 0.005. Training up until this point took 111 hours and 24 minutes over 4940 steps. Other high RAM GPUs like the NVIDIA A100 (largest commercially accessible at 80 GB, $\sim$\$15000) are not yet widely available (in preview for select regions on Amazon Web Services at \$40.96/hour as a group of 8). This study is a promising step towards WSI-wise end-to-end deep learning with prevalent network architectures.

With the substantial diversity in population demographics, such as differences in age and body composition, the volumetric morphology of pancreas varies greatly, resulting in distinctive variations in shape and appearance. Such variations increase the difficulty at generalizing population-wide pancreas features. A volumetric spatial reference is needed to adapt the morphological variability for organ-specific analysis. Here, we proposed a high-resolution computed tomography (CT) atlas framework specifically optimized for the pancreas organ across multi-contrast CT. We introduce a deep learning-based pre-processing technique to extract the abdominal region of interests (ROIs) and leverage a hierarchical registration pipeline to align the pancreas anatomy across populations. Briefly, DEEDs affine and non-rigid registration are performed to transfer patient abdominal volumes to a fixed high-resolution atlas template. To generate and evaluate the pancreas atlas template, multi-contrast modality CT scans of 443 subjects (without reported history of pancreatic disease, age: 15-50 years old) are processed. Comparing with different registration state-of-the-art tools, the combination of DEEDs affine and non-rigid registration achieves the best performance for the pancreas label transfer across all contrast phases. We further perform external evaluation with another research cohort of 100 de-identified portal venous scans with 13 organs labeled, having the best label transfer performance of 0.504 Dice score in unsupervised setting. The qualitative representation (e.g., average mapping) of each phase creates a clear boundary of pancreas and its distinctive contrast appearance. The deformation surface renderings across scales (e.g., small to large volume) further illustrate the generalizability of the proposed atlas template.

The segment anything model (SAM) was released as a foundation model for image segmentation. The promptable segmentation model was trained by over 1 billion masks on 11M licensed and privacy-respecting images. The model supports zero-shot image segmentation with various segmentation prompts (e.g., points, boxes, masks). It makes the SAM attractive for medical image analysis, especially for digital pathology where the training data are rare. In this study, we evaluate the zero-shot segmentation performance of SAM model on representative segmentation tasks on whole slide imaging (WSI), including (1) tumor segmentation, (2) non-tumor tissue segmentation, (3) cell nuclei segmentation. Core Results: The results suggest that the zero-shot SAM model achieves remarkable segmentation performance for large connected objects. However, it does not consistently achieve satisfying performance for dense instance object segmentation, even with 20 prompts (clicks/boxes) on each image. We also summarized the identified limitations for digital pathology: (1) image resolution, (2) multiple scales, (3) prompt selection, and (4) model fine-tuning. In the future, the few-shot fine-tuning with images from downstream pathological segmentation tasks might help the model to achieve better performance in dense object segmentation.

Efficiently quantifying renal structures can provide distinct spatial context and facilitate biomarker discovery for kidney morphology. However, the development and evaluation of the transformer model to segment the renal cortex, medulla, and collecting system remains challenging due to data inefficiency. Inspired by the hierarchical structures in vision transformer, we propose a novel method using a 3D block aggregation transformer for segmenting kidney components on contrast-enhanced CT scans. We construct the first cohort of renal substructures segmentation dataset with 116 subjects under institutional review board (IRB) approval. Our method yields the state-of-the-art performance (Dice of 0.8467) against the baseline approach of 0.8308 with the data-efficient design. The Pearson R achieves 0.9891 between the proposed method and manual standards and indicates the strong correlation and reproducibility for volumetric analysis. We extend the proposed method to the public KiTS dataset, the method leads to improved accuracy compared to transformer-based approaches. We show that the 3D block aggregation transformer can achieve local communication between sequence representations without modifying self-attention, and it can serve as an accurate and efficient quantification tool for characterizing renal structures.

The rapid development of diagnostic technologies in healthcare is leading to higher requirements for physicians to handle and integrate the heterogeneous, yet complementary data that are produced during routine practice. For instance, the personalized diagnosis and treatment planning for a single cancer patient relies on the various images (e.g., radiological, pathological, and camera images) and non-image data (e.g., clinical data and genomic data). However, such decision-making procedures can be subjective, qualitative, and have large inter-subject variabilities. With the recent advances in multi-modal deep learning technologies, an increasingly large number of efforts have been devoted to a key question: how do we extract and aggregate multi-modal information to ultimately provide more objective, quantitative computer-aided clinical decision making? This paper reviews the recent studies on dealing with such a question. Briefly, this review will include the (1) overview of current multi-modal learning workflows, (2) summarization of multi-modal fusion methods, (3) discussion of the performance, (4) applications in disease diagnosis and prognosis, and (5) challenges and future directions.

The recent 3D medical ViTs (e.g., SwinUNETR) achieve the state-of-the-art performances on several 3D volumetric data benchmarks, including 3D medical image segmentation. Hierarchical transformers (e.g., Swin Transformers) reintroduced several ConvNet priors and further enhanced the practical viability of adapting volumetric segmentation in 3D medical datasets. The effectiveness of hybrid approaches is largely credited to the large receptive field for non-local self-attention and the large number of model parameters. In this work, we propose a lightweight volumetric ConvNet, termed 3D UX-Net, which adapts the hierarchical transformer using ConvNet modules for robust volumetric segmentation. Specifically, we revisit volumetric depth-wise convolutions with large kernel size (e.g. starting from $7\times7\times7$) to enable the larger global receptive fields, inspired by Swin Transformer. We further substitute the multi-layer perceptron (MLP) in Swin Transformer blocks with pointwise depth convolutions and enhance model performances with fewer normalization and activation layers, thus reducing the number of model parameters. 3D UX-Net competes favorably with current SOTA transformers (e.g. SwinUNETR) using three challenging public datasets on volumetric brain and abdominal imaging: 1) MICCAI Challenge 2021 FLARE, 2) MICCAI Challenge 2021 FeTA, and 3) MICCAI Challenge 2022 AMOS. 3D UX-Net consistently outperforms SwinUNETR with improvement from 0.929 to 0.938 Dice (FLARE2021) and 0.867 to 0.874 Dice (Feta2021). We further evaluate the transfer learning capability of 3D UX-Net with AMOS2022 and demonstrates another improvement of $2.27\%$ Dice (from 0.880 to 0.900). 2D low-dose single-slice abdominal computed tomography (CT) slice enables direct measurements of body composition, which are critical to quantitatively characterizing health relationships on aging. However, longitudinal analysis of body composition changes using 2D abdominal slices is challenging due to positional variance between longitudinal slices acquired in different years. To reduce the positional variance, we extend the conditional generative models to our C-SliceGen that takes an arbitrary axial slice in the abdominal region as the condition and generates a defined vertebral level slice by estimating the structural changes in the latent space. Experiments on 1170 subjects from an in-house dataset and 50 subjects from BTCV MICCAI Challenge 2015 show that our model can generate high quality images in terms of realism and similarity. External experiments on 20 subjects from the Baltimore Longitudinal Study of Aging (BLSA) dataset that contains longitudinal single abdominal slices validate that our method can harmonize the slice positional variance in terms of muscle and visceral fat area. Our approach provides a promising direction of mapping slices from different vertebral levels to a target slice to reduce positional variance for single slice longitudinal analysis. Integrating cross-department multi-modal data (e.g., radiological, pathological, genomic, and clinical data) is ubiquitous in brain cancer diagnosis and survival prediction. To date, such an integration is typically conducted by human physicians (and panels of experts), which can be subjective and semi-quantitative. Recent advances in multi-modal deep learning, however, have opened a door to leverage such a process to a more objective and quantitative manner. Unfortunately, the prior arts of using four modalities on brain cancer survival prediction are limited by a "complete modalities" setting (i.e., with all modalities available). Thus, there are still open questions on how to effectively predict brain cancer survival from the incomplete radiological, pathological, genomic, and demographic data (e.g., one or more modalities might not be collected for a patient). For instance, should we use both complete and incomplete data, and more importantly, how to use those data? To answer the preceding questions, we generalize the multi-modal learning on cross-department multi-modal data to a missing data setting. Our contribution is three-fold: 1) We introduce optimal multi-modal learning with missing data (MMD) pipeline with optimized hardware consumption and computational efficiency; 2) We extend multi-modal learning on radiological, pathological, genomic, and demographic data into missing data scenarios; 3) a large-scale public dataset (with 962 patients) is collected to systematically evaluate glioma tumor survival prediction using four modalities. The proposed method improved the C-index of survival prediction from 0.7624 to 0.8053.

Medical image segmentation, or computing voxelwise semantic masks, is a fundamental yet challenging task to compute a voxel-level semantic mask. To increase the ability of encoder-decoder neural networks to perform this task across large clinical cohorts, contrastive learning provides an opportunity to stabilize model initialization and enhance encoders without labels. However, multiple target objects (with different semantic meanings) may exist in a single image, which poses a problem for adapting traditional contrastive learning methods from prevalent 'image-level classification' to 'pixel-level segmentation'. In this paper, we propose a simple semantic-aware contrastive learning approach leveraging attention masks to advance multi-object semantic segmentation. Briefly, we embed different semantic objects to different clusters rather than the traditional image-level embeddings. We evaluate our proposed method on a multi-organ medical image segmentation task with both in-house data and MICCAI Challenge 2015 BTCV datasets. Compared with current state-of-the-art training strategies, our proposed pipeline yields a substantial improvement of 5.53% and 6.09% on Dice score for both medical image segmentation cohorts respectively (p-value

Contrastive learning is a key technique of modern self-supervised learning. The broader accessibility of earlier approaches is hindered by the need of heavy computational resources (e.g., at least 8 GPUs or 32 TPU cores), which accommodate for large-scale negative samples or momentum. The more recent SimSiam approach addresses such key limitations via stop-gradient without momentum encoders. In medical image analysis, multiple instances can be achieved from the same patient or tissue. Inspired by these advances, we propose a simple triplet representation learning (SimTriplet) approach on pathological images. The contribution of the paper is three-fold: (1) The proposed SimTriplet method takes advantage of the multi-view nature of medical images beyond self-augmentation; (2) The method maximizes both intra-sample and inter-sample similarities via triplets from positive pairs, without using negative samples; and (3) The recent mix precision training is employed to advance the training by only using a single GPU with 16GB memory. By learning from 79,000 unlabeled pathological patch images, SimTriplet achieved 10.58% better performance compared with supervised learning. It also achieved 2.13% better performance compared with SimSiam. Our proposed SimTriplet can achieve decent performance using only 1% labeled data. Annotated medical images are typically rarer than labeled natural images since they are limited by domain knowledge and privacy constraints. Recent advances in transfer and contrastive learning have provided effective solutions to tackle such issues from different perspectives. The state-of-the-art transfer learning (e.g., Big Transfer (BiT)) and contrastive learning (e.g., Simple Siamese Contrastive Learning (SimSiam)) approaches have been investigated independently, without considering the complementary nature of such techniques. It would be appealing to accelerate contrastive learning with transfer learning, given that slow convergence speed is a critical limitation of modern contrastive learning approaches. In this paper, we investigate the feasibility of aligning BiT with SimSiam. From empirical analyses, different normalization techniques (Group Norm in BiT vs. Batch Norm in SimSiam) are the key hurdle of adapting BiT to SimSiam. When combining BiT with SimSiam, we evaluated the performance of using BiT, SimSiam, and BiT+SimSiam on CIFAR-10 and HAM10000 datasets. The results suggest that the BiT models accelerate the convergence speed of SimSiam. When used together, the model gives superior performance over both of its counterparts. We hope this study will motivate researchers to revisit the task of aggregating big pre-trained models with contrastive learning models for image analysis.

Image Quality Assessment (IQA) is important for scientific inquiry, especially in medical imaging and machine learning. Potential data quality issues can be exacerbated when human-based workflows use limited views of the data that may obscure digital artifacts. In practice, multiple factors such as network issues, accelerated acquisitions, motion artifacts, and imaging protocol design can impede the interpretation of image collections. The medical image processing community has developed a wide variety of tools for the inspection and validation of imaging data. Yet, IQA of computed tomography (CT) remains an under-recognized challenge, and no user-friendly tool is commonly available to address these potential issues. Here, we create and illustrate a pipeline specifically designed to identify and resolve issues encountered with large-scale data mining of clinically acquired CT data. Using the widely studied National Lung Screening Trial (NLST), we have identified approximately 4% of image volumes with quality concerns out of 17,392 scans. To assess robustness, we applied the proposed pipeline to our internal datasets where we find our tool is generalizable to clinically acquired medical images. Computer-assisted quantitative analysis on Giga-pixel pathology images has provided a new avenue in histology examination. The innovations have been largely focused on cancer pathology (i.e., tumor segmentation and characterization). In non-cancer pathology, the learning algorithms can be asked to examine more comprehensive tissue types simultaneously, as a multi-label setting. The prior arts typically needed to train multiple segmentation networks in order to match the domain-specific knowledge for heterogeneous tissue types (e.g., glomerular tuft, glomerular unit, proximal tubular, distal tubular, peritubular capillaries, and arteries). In this paper, we propose a dynamic single segmentation network (Omni-Seg) that learns to segment multiple tissue types using partially labeled images (i.e., only one tissue type is labeled for each training image) for renal pathology. By learning from ~150,000 patch-wise pathological images from six tissue types, the proposed Omni-Seg network achieved superior segmentation accuracy and less resource consumption when compared to the previous the multiple-network and multi-head design. In the testing stage, the proposed method obtains "completely labeled" tissue segmentation results using only "partially labeled" training images. Archaeology has long faced fundamental issues of sampling and scalar representation. Traditionally, the local-to-regional-scale views of settlement patterns are produced through systematic pedestrian surveys. Recently, systematic manual survey of satellite and aerial imagery has enabled continuous distributional views of archaeological phenomena at interregional scales. However, such 'brute force' manual imagery survey methods are both time- and labor-intensive, as well as prone to inter-observer differences in sensitivity and specificity. The development of self-supervised learning methods offers a scalable learning scheme for locating archaeological features using unlabeled satellite and historical aerial images. However, archaeological features are generally only visible in a very small proportion relative to the landscape, while the modern contrastive-supervised learning approach typically yields an inferior performance on highly imbalanced datasets. In this work, we propose a framework to address this long-tail problem. As opposed to the existing contrastive learning approaches that treat the labelled and unlabeled data separately, our proposed method reforms the learning paradigm under a semi-supervised setting in order to utilize the precious annotated data (

Multi-modal image registration is a challenging problem that is also an important clinical task for many real applications and scenarios. As a first step in analysis, deformable registration among different image modalities is often required in order to provide complementary visual information. During registration, semantic information is key to match homologous points and pixels. Nevertheless, many conventional registration methods are incapable in capturing high-level semantic anatomical dense correspondences. In this work, we propose a novel multi-task learning system, JSSR, based on an end-to-end 3D convolutional neural network that is composed of a generator, a registration and a segmentation component. The system is optimized to satisfy the implicit constraints between different tasks in an unsupervised manner. It first synthesizes the source domain images into the target domain, then an intra-modal registration is applied on the synthesized images and target images. The segmentation module are then applied on the synthesized and target images, providing additional cues based on semantic correspondences. The supervision from another fully-annotated dataset is used to regularize the segmentation. We extensively evaluate JSSR on a large-scale medical image dataset containing 1,485 patient CT imaging studies of four different contrast phases (i.e., 5,940 3D CT scans with pathological livers) on the registration, segmentation and synthesis tasks. The performance is improved after joint training on the registration and segmentation tasks by 0.9% and 1.9% respectively compared to a highly competitive and accurate deep learning baseline. Instance object segmentation and tracking provide comprehensive quantification of objects across microscope videos. The recent single-stage pixel-embedding based deep learning approach has shown its superior performance compared with "segment-then-associate" two-stage solutions. However, one major limitation of applying a supervised pixel-embedding based method to microscope videos is the resource-intensive manual labeling, which involves tracing hundreds of overlapped objects with their temporal associations across video frames. Inspired by the recent generative adversarial network (GAN) based annotation-free image segmentation, we propose a novel annotation-free synthetic instance segmentation and tracking (ASIST) algorithm for analyzing microscope videos of sub-cellular microvilli. The contributions of this paper are three-fold: (1) proposing a new annotation-free video analysis paradigm is proposed. (2) aggregating the embedding based instance segmentation and tracking with annotation-free synthetic learning as a holistic framework; and (3) to the best of our knowledge, this is first study to investigate microvilli instance segmentation and tracking using embedding based deep learning. From the experimental results, the proposed annotation-free method achieved superior performance compared with supervised learning.

Ultrasound (US) is a critical modality for diagnosing liver fibrosis. Unfortunately, assessment is very subjective, motivating automated approaches. We introduce a principled deep convolutional neural network (CNN) workflow that incorporates several innovations. First, to avoid overfitting on non-relevant image features, we force the network to focus on a clinical region of interest (ROI), encompassing the liver parenchyma and upper border. Second, we introduce global heteroimage fusion (GHIF), which allows the CNN to fuse features from any arbitrary number of images in a study, increasing its versatility and flexibility. Finally, we use 'style'-based view-specific parameterization (VSP) to tailor the CNN processing for different viewpoints of the liver, while keeping the majority of parameters the same across views. Experiments on a dataset of 610 patient studies (6979 images) demonstrate that our pipeline can contribute roughly 7% and 22% improvements in partial area under the curve and recall at 90% precision, respectively, over conventional classifiers, validating our approach to this crucial problem., Comment: 10 pages, MICCAI 2020

Non-invasive radiological-based lesion characterization and identification, e.g., to differentiate cancer subtypes, has long been a major aim to enhance oncological diagnosis and treatment procedures. Here we study a specific population of human subjects, with the hope of reducing the need for invasive surgical biopsies of liver cancer patients, which can cause many harmful side-effects. To this end, we propose a fully-automated and multi-stage liver tumor characterization framework designed for dynamic contrast computed tomography (CT). Our system comprises four sequential processes of tumor proposal detection, tumor harvesting, primary tumor site selection, and deep texture-based tumor characterization. Our main contributions are that, (1) we propose a 3D non-isotropic anchor-free detection method for liver lesions; (2) we present and validate spatially adaptivedeep texture (SaDT) learning, which allows for more precise characterization of liver lesions; (3) using a semi-automatic process, we bootstrap off of 200 gold standard annotations to curate another 1001 patients. Experimental evaluations demonstrate that our new data curation strategy, combined with the SaDT deep dynamic texture analysis, can effectively improve the mean F1 scores by >8.6% compared with baselines, in differentiating four major liver lesion types. Our F1 score of (hepatocellular carcinoma versus remaining subclasses) is 0.763, which is higher than reported human observer performance using dynamic CT and comparable to an advanced magnetic resonance imagery protocol. Apart from demonstrating the benefits of our data curation approach and physician-inspired workflow, these results also indicate that analyzing texture features, instead of standard object-based analysis, is a promising strategy for lesion differentiation.

There has been a long pursuit for precise and reproducible glomerular quantification on renal pathology to leverage both research and practice. When digitizing the biopsy tissue samples using whole slide imaging (WSI), a set of serial sections from the same tissue can be acquired as a stack of images, similar to frames in a video. In radiology, the stack of images (e.g., computed tomography) are naturally used to provide 3D context for organs, tissues, and tumors. In pathology, it is appealing to do a similar 3D assessment. However, the 3D identification and association of large-scale glomeruli on renal pathology is challenging due to large tissue deformation, missing tissues, and artifacts from WSI. In this paper, we propose a novel Multi-object Association for Pathology in 3D (Map3D) method for automatically identifying and associating large-scale cross-sections of 3D objects from routine serial sectioning and WSI. The innovations of the Map3D method are three-fold: (1) the large-scale glomerular association is formed as a new multi-object tracking (MOT) perspective; (2) the quality-aware whole series registration is proposed to not only provide affinity estimation but also offer automatic kidney-wise quality assurance (QA) for registration; (3) a dual-path association method is proposed to tackle the large deformation, missing tissues, and artifacts during tracking. To the best of our knowledge, the Map3D method is the first approach that enables automatic and large-scale glomerular association across 3D serial sectioning using WSI. In semi-supervised learning, information from unlabeled examples is used to improve the model learned from labeled examples. But in some learning problems, partial label information can be inferred from otherwise unlabeled examples and used to further improve the model. In particular, partial label information exists when subsets of training examples are known to have the same label, even though the label itself is missing. By encouraging a model to give the same label to all such examples, we can potentially improve its performance. We call this encouragement \emph{Nullspace Tuning} because the difference vector between any pair of examples with the same label should lie in the nullspace of a linear model. In this paper, we investigate the benefit of using partial label information using a careful comparison framework over well-characterized public datasets. We show that the additional information provided by partial labels reduces test error over good semi-supervised methods usually by a factor of 2, up to a factor of 5.5 in the best case. We also show that adding Nullspace Tuning to the newer and state-of-the-art MixMatch method decreases its test error by up to a factor of 1.8.

Using radiological scans to identify liver tumors is crucial for proper patient treatment. This is highly challenging, as top radiologists only achieve F1 scores of roughly 80% (hepatocellular carcinoma (HCC) vs. others) with only moderate inter-rater agreement, even when using multi-phase magnetic resonance (MR) imagery. Thus, there is great impetus for computer-aided diagnosis (CAD) solutions. A critical challenge is to robustly parse a 3D MR volume to localize diagnosable regions of interest (ROI), especially for edge cases. In this paper, we break down this problem using a key-slice parser (KSP), which emulates physician workflows by first identifying key slices and then localizing their corresponding key ROIs. To achieve robustness, the KSP also uses curve-parsing and detection confidence re-weighting. We evaluate our approach on the largest multi-phase MR liver lesion test dataset to date (430 biopsy-confirmed patients). Experiments demonstrate that our KSP can localize diagnosable ROIs with high reliability: 87% patients have an average 3D overlap of >= 40% with the ground truth compared to only 79% using the best tested detector. An abdominal ultrasound examination, which is the most common ultrasound examination, requires substantial manual efforts to acquire standard abdominal organ views, annotate the views in texts, and record clinically relevant organ measurements. Hence, automatic view classification and landmark detection of the organs can be instrumental to streamline the examination workflow. However, this is a challenging problem given not only the inherent difficulties from the ultrasound modality, e.g., low contrast and large variations, but also the heterogeneity across tasks, i.e., one classification task for all views, and then one landmark detection task for each relevant view. While convolutional neural networks (CNN) have demonstrated more promising outcomes on ultrasound image analytics than traditional machine learning approaches, it becomes impractical to deploy multiple networks (one for each task) due to the limited computational and memory resources on most existing ultrasound scanners. To overcome such limits, we propose a multi-task learning framework to handle all the tasks by a single network. This network is integrated to perform view classification and landmark detection simultaneously; it is also equipped with global convolutional kernels, coordinate constraints, and a conditional adversarial module to leverage the performances. In an experimental study based on 187,219 ultrasound images, with the proposed simplified approach we achieve (1) view classification accuracy better than the agreement between two clinical experts and (2) landmark-based measurement errors on par with inter-user variability. The multi-task approach also benefits from sharing the feature extraction during the training process across all tasks and, as a result, outperforms the approaches that address each task individually., Comment: Accepted to MICCAI 2018

Whole brain segmentation on a structural magnetic resonance imaging (MRI) is essential in non-invasive investigation for neuroanatomy. Historically, multi-atlas segmentation (MAS) has been regarded as the de facto standard method for whole brain segmentation. Recently, deep neural network approaches have been applied to whole brain segmentation by learning random patches or 2D slices. Yet, few previous efforts have been made on detailed whole brain segmentation using 3D networks due to the following challenges: (1) fitting entire whole brain volume into 3D networks is restricted by the current GPU memory, and (2) the large number of targeting labels (e.g., > 100 labels) with limited number of training 3D volumes (e.g., < 50 scans). In this paper, we propose the spatially localized atlas network tiles (SLANT) method to distribute multiple independent 3D fully convolutional networks to cover overlapped sub-spaces in a standard atlas space. This strategy simplifies the whole brain learning task to localized sub-tasks, which was enabled by combing canonical registration and label fusion techniques with deep learning. To address the second challenge, auxiliary labels on 5111 initially unlabeled scans were created by MAS for pre-training. From empirical validation, the state-of-the-art MAS method achieved mean Dice value of 0.76, 0.71, and 0.68, while the proposed method achieved 0.78, 0.73, and 0.71 on three validation cohorts. Moreover, the computational time reduced from > 30 hours using MAS to ~15 minutes using the proposed method. Probabilistic atlases provide essential spatial contextual information for image interpretation, Bayesian modeling, and algorithmic processing. Such atlases are typically constructed by grouping subjects with similar demographic information. Importantly, use of the same scanner minimizes inter-group variability. However, generalizability and spatial specificity of such approaches is more limited than one might like. Inspired by Commowick "Frankenstein's creature paradigm" which builds a personal specific anatomical atlas, we propose a data-driven framework to build a personal specific probabilistic atlas under the large-scale data scheme. The data-driven framework clusters regions with similar features using a point distribution model to learn different anatomical phenotypes. Regional structural atlases and corresponding regional probabilistic atlases are used as indices and targets in the dictionary. By indexing the dictionary, the whole brain probabilistic atlases adapt to each new subject quickly and can be used as spatial priors for visualization and processing. The novelties of this approach are (1) it provides a new perspective of generating personal specific whole brain probabilistic atlases (132 regions) under data-driven scheme across sites. (2) The framework employs the large amount of heterogeneous data (2349 images). (3) The proposed framework achieves low computational cost since only one affine registration and Pearson correlation operation are required for a new subject. Our method matches individual regions better with higher Dice similarity value when testing the probabilistic atlases. Importantly, the advantage the large-scale scheme is demonstrated by the better performance of using large-scale training data (1888 images) than smaller training set (720 images).
