Sugarcane, the world's most harvested crop by tonnage, has shaped global history, trade and geopolitics, and is currently responsible for 80% of sugar production worldwide1. While traditional sugarcane breeding methods have effectively generated cultivars adapted to new environments and pathogens, sugar yield improvements have recently plateaued2. The cessation of yield gains may be due to limited genetic diversity within breeding populations, long breeding cycles and the complexity of its genome, the latter preventing breeders from taking advantage of the recent explosion of whole-genome sequencing that has benefited many other crops. Thus, modern sugarcane hybrids are the last remaining major crop without a reference-quality genome. Here we take a major step towards advancing sugarcane biotechnology by generating a polyploid reference genome for R570, a typical modern cultivar derived from interspecific hybridization between the domesticated species (Saccharum officinarum) and the wild species (Saccharum spontaneum). In contrast to the existing single haplotype ('monoploid') representation of R570, our 8.7 billion base assembly contains a complete representation of unique DNA sequences across the approximately 12 chromosome copies in this polyploid genome. Using this highly contiguous genome assembly, we filled a previously unsized gap within an R570 physical genetic map to describe the likely causal genes underlying the single-copy Bru1 brown rust resistance locus. This polyploid genome assembly with fine-grain descriptions of genome architecture and molecular targets for biotechnology will help accelerate molecular and transgenic breeding and adaptation of sugarcane to future environmental conditions.

Advancements in genome assembly and sequencing technology have made whole genome sequence (WGS) data and reference genomes accessible to study polyploid species. Compared to popular reduced-representation sequencing approaches, the genome-wide coverage and greater marker density provided by WGS data can greatly improve our understanding of polyploid species and polyploid biology. However, biological features that make polyploid species interesting also pose challenges in read mapping, variant identification, and genotype estimation. Accounting for characteristics in variant calling like allelic dosage uncertainty, homology between subgenomes, and variance in chromosome inheritance mode can reduce errors. Here, I discuss the challenges of variant calling in polyploid WGS data and discuss where potential solutions can be integrated into a standard variant calling pipeline.

Plant species diversity may be considerably underestimated, especially in evolutionarily complex genera and in diversity hotspots that have enabled long‐term species persistence and diversification, such as the Balkan Peninsula. Here, we address the topic of underexplored plant diversity and underlying evolutionary and biogeographic processes by investigating the hygrophytic mountain species complex of Cardamine acris s.l. distributed in the Balkans (three subspecies within C. acris) and northwestern Anatolia (C. anatolica). We performed a series of phylogenetic and phylogeographic analyses based on restriction‐site associated DNA sequencing (RADseq) and target enrichment (Hyb‐Seq) data in combination with habitat suitability modelling. We found C. anatolica as a clade nested within the Balkan C. acris, probably resulting from a founder event, and uncovered three allopatric cryptic lineages within C. acris subsp. acris, allowing us to recognise a total of six entities in this complex. We observed the deepest genetic split within C. acris subsp. acris in the western Balkans, which was at odds with taxonomy and showed no distribution gap. We inferred vicariance as the most likely process for population divergence in the Balkans, accompanied by gene flow between the recognised entities, which was consistent with the modelled habitat suitability dynamics. Furthermore, we discovered several polyploid populations in C. acris, representing both pure intra‐ and inter‐lineage hybrid polyploids, but detected only minor traces of hybridization with related congeners. Overall, our results illustrate that diverse evolutionary processes may influence the history of mountain plant species in the Balkan Peninsula, including vicariance, reticulation, polyploidization and cryptic diversification. Koelerioid grasses (subtribe Aveninae, tribe Poeae; Pooideae) resolve into two major clades, here called Koelerioid Clades A and B. Phylogenetic relationships among koelerioid grasses are investigated using plastid DNA sequences of rpl32‐trnL, rps16‐trnK, rps16 intron, and ITS regions, focusing on Trisetum, Acrospelion, and some annual species (Rostraria p.p. and Trisetaria p.p.) closely related to Trisetum flavescens in Koelerioid Clade A. Phylogenetic analyses of several selected data sets performed for 80 taxa and using maximum likelihood and Bayesian methods, revealed mostly congruent topologies in the nuclear and plastid trees, but also reticulation affecting several lineages. Trisetum is restricted to one species, T. flavescens, which is a sister to the clade formed by Trisetum gracile and Trisetaria aurea. The latter two species are classified here in the genus Graciliotrisetum gen. nov. The sister clade includes three species of Rostraria and Trisetaria lapalmae, all of which are classified here in a resurrected genus, Aegialina, which includes four species. Acrospelion is enlarged to include 13 species after the addition of other species formerly classified in Trisetum sect. Trisetum and T. sect. Acrospelion. We also transfer Trisetum ambiguum, Trisetum longiglume, and Koeleria mendocinensis to Graphephorum; and Helictotrichon delavayi to Tzveleviochloa, expanding these genera to eight and six species, respectively. We evaluate cases of reticulate evolution between Koelerioid Clades A and B and within Koelerioid Clade A, which probably gave rise to Graphephorum, Rostraria cristata, and Rostraria obtusiflora. Finally, we comment on polyploidy and biogeographic patterns in koelerioid grasses. We propose the following 26 new combinations: Acrospelion alpestre, Acrospelion altaicum, Acrospelion argenteum, Acrospelion bertolonii, Acrospelion buschianum, Acrospelion buschianum subsp. transcaucasicum, Acrospelion fuscum, Acrospelion laconicum, Acrospelion macrotrichum, Acrospelion rigidum, Acrospelion rigidum subsp. teberdense, Acrospelion tamonanteae, Acrospelion velutinum, Aegialina lapalmae, Aegialina pubescens, Aegialina pumila, Aegialina pumila subsp. fuscescens, Aegialina salzmannii, Aegialina salzmannii subsp. cossoniana, Graciliotrisetum aureum, Graciliotrisetum gracile, Graphephorum ambiguum, Graphephorum longiglume, Graphephorum mendocinense, Graphephorum orthochaetum, and Tzveleviochloa delavayi. Lectotypes are designated for the names Aegialitis tenuis, Aira melicoides, Avena aspera var. parviflora, Avena delavayi, Koeleria grisebachii var. mendocinensis, Koeleria pubescens subsp. cossoniana, Koeleria pumila, Koeleria salzmannii, Phalaris pubescens, Trisetum aureum, Trisetum cernuum, Trisetum fuscescens, Trisetum longiglume, and Trisetum wolfii; and we designate one neotype for Alopecurus litoreus. Cotton (Gossypium spp.) is a vital global source of renewable fiber and ranks among the world's most important cash crops. While extensive nuclear genomic data of Gossypium has been explored, the organellar genomic resources of allotetraploid cotton, remain largely untapped at the population level. The plastid genome (plastome) is well suited for studying plant species relationships and diversity due to its nonrecombinant uniparental inheritance. Here, we conducted de novo assembly of 336 Gossypium plastomes, mainly from domesticated cultivars, and generated a pan‐plastome level resource for population structure and genetic diversity analyses. The assembled plastomes exhibited a typical quadripartite structure and varied in length from 160 103 to 160 597 bp. At the species level, seven allotetraploid species were resolved into three clades, where Gossypium tomentosum and Gossypium mustelinum formed an early diverging clade rooted by diploids, followed by splitting two sister clades of Gossypium darwinii–Gossypium barbadense and Gossypium hirsutum–Gossypium ekmanianum–Gossypium stephensii. Within the G. hirsutum clade the resolution of cultivated accessions was less polyphyletic with landrace and wild accessions than in G. barbadense suggesting some selection on plastome in the domestication of this adaptable species of cotton. The nucleotide diversity of G. hirsutum was higher than that of G. barbadense. We specifically compared the plastomes of G. hirsutum and G. barbadense to find mutational hotspots within each species as potential molecular markers. These findings contribute a valuable resource for exploring cotton evolution as well as in the breeding of new cotton cultivars and the preservation of wild and cultivated germplasm. An epigenetic phenomenon has three features: not a DNA mutation, heritable, and reversible. Epigenetic memory is related to DNA methylation, chromatin modification, and/or RNA-mediated mechanisms. Both external (environmental) and internal (genomic) stresses and signals can induce heritable epigenetic variation. Most internally induced epigenetic variations are relatively stable and can be explored to improve crop yield and resilience. Beyond plants, epigenetic principles are shared across sexually reproducing organisms with relevance to medicine and human health. Plants can program and reprogram their genomes to create genetic variation and epigenetic modifications, leading to phenotypic plasticity. Although consequences of genetic changes are comprehensible, the basis for transgenerational inheritance of epigenetic variation is elusive. This review addresses contributions of external (environmental) and internal (genomic) factors to the establishment and maintenance of epigenetic memory during plant evolution, crop domestication, and modern breeding. Dynamic and pervasive changes in DNA methylation and chromatin modifications provide a diverse repertoire of epigenetic variation potentially for transgenerational inheritance. Elucidating and harnessing epigenetic inheritance will help us develop innovative breeding strategies and biotechnological tools to improve crop yield and resilience in the face of environmental challenges. SUMMARY: Cultivar Williams 82 has served as the reference genome for the soybean research community since 2008, but is known to have areas of genomic heterogeneity among different sub‐lines. This work provides an updated assembly (version Wm82.a6) derived from a specific sub‐line known as Wm82‐ISU‐01 (seeds available under USDA accession PI 704477). The genome was assembled using Pacific BioSciences HiFi reads and integrated into chromosomes using HiC. The 20 soybean chromosomes assembled into a genome of 1.01Gb, consisting of 36 contigs. The genome annotation identified 48 387 gene models, named in accordance with previous assembly versions Wm82.a2 and Wm82.a4. Comparisons of Wm82.a6 with other near‐gapless assemblies of Williams 82 reveal large regions of genomic heterogeneity, including regions of differential introgression from the cultivar Kingwa within approximately 30 Mb and 25 Mb segments on chromosomes 03 and 07, respectively. Additionally, our analysis revealed a previously unknown large (>20 Mb) heterogeneous region in the pericentromeric region of chromosome 12, where Wm82.a6 matches the 'Williams' haplotype while the other two near‐gapless assemblies do not match the haplotype of either parent of Williams 82. In addition to the Wm82.a6 assembly, we also assembled the genome of 'Fiskeby III,' a rich resource for abiotic stress resistance genes. A genome comparison of Wm82.a6 with Fiskeby III revealed the nucleotide and structural polymorphisms between the two genomes within a QTL region for iron deficiency chlorosis resistance. The Wm82.a6 and Fiskeby III genomes described here will enhance comparative and functional genomics capacities and applications in the soybean community. Significance Statement: This study provides new genomic resources for two soybean genotypes, including a near‐gapless assembly of the community reference cultivar Williams 82. A comparison of three different Williams 82 genomes reveals large and distinct haplotypes across three of the 20 chromosomes, traceable to the original parents of Williams 82. This work reveals how introgression and recombination mechanics generated genetic heterogeneity in this cultivar and its implications for using this key genetic and genomic resource. Artemisia L. is interesting in cytogenetic research due to having a variety of chromosome numbers and ploidy levels. In this research, the karyomorphological characteristics of nine accessions of French and Russian tarragon (A. dracunculus L.) collected from different locations in Iran were analyzed for the first time. The basic chromosome number was x = 9, with two ploidy levels of 4x (French accessions) and 10x (Russian accessions). The mean of chromosome length and the total haploid chromosome length of the French accessions ranged from 2.32 to 3.39 μm and 40.26 to 61.13 μm, respectively, while these values were 3.99 to 4.22 μm and 179.72 to 190.13 μm, respectively, for the Russian accessions. Chromosome types of French tarragons were determined as metacentric (dominant) and submetacentric, whereas they were metacentric (dominant), submetacentric, and subtelocentric in Russian tarragons. French accessions were classified as 4A, 3B, and 4B according to the Stebbins classification, while all the Russian accessions have a 3B type karyotype. Russian accessions present the most asymmetrical karyotype based on biplot analysis of asymmetry indices. Cluster analysis according to all karyotypic parameters revealed that the French and Russian accessions were placed in two separate groups. Principal components analysis showed that the first two components possessed 95.8% of the total variation. The PCA score plot generated from the first two principal components not only supported the clustering results but also distinguished the French accessions of Arak, Isfahan, and Tehran, which have more symmetrical karyotype, from the remaining French accessions. Summary: Amphicarpy is an unusual trait where two fruit types develop on the same plant: one above and the other belowground. This trait is not found in conventional model species. Therefore, its development and molecular genetics remain under‐studied. Here, we establish the allooctoploid Cardamine chenopodiifolia as an emerging experimental system to study amphicarpy.We characterized C. chenopodiifolia development, focusing on differences in morphology and cell wall histochemistry between above‐ and belowground fruit. We generated a reference transcriptome with PacBio full‐length transcript sequencing and analysed differential gene expression between above‐ and belowground fruit valves.Cardamine chenopodiifolia has two contrasting modes of seed dispersal. The main shoot fails to bolt and initiates floral primordia that grow underground where they self‐pollinate and set seed. By contrast, axillary shoots bolt and develop exploding seed pods aboveground. Morphological differences between aerial explosive fruit and subterranean nonexplosive fruit were reflected in a large number of differentially regulated genes involved in photosynthesis, secondary cell wall formation and defence responses.Tools established in C. chenopodiifolia, such as a reference transcriptome, draft genome assembly and stable plant transformation, pave the way to study amphicarpy and trait evolution via allopolyploidy. Centella asiatica (L.) Urban, a tropical herb, has been used both as a vegetable and a medicinal herb. The induction of polyploidy in C. asiatica represents an alternative approach to enhance its yield through breeding. The objective of this study was to induce polyploidy in C. asiatica by treating its seeds with colchicine, with the intention to create a genetically diverse population. The seeds of C. asiatica were treated with 0.0, 0.1, 0.2, 0.3 and 0.4% colchicine for 12 and 24 h. Subsequently, the agricultural characteristics were studied. Ploidy levels were examined through flow cytometry analysis and morphological characteristics were studied. It was found that the concentrations of colchicine significantly resulted in the germination, abnormality, height, and number of leaves of 1-month old seedlings. Studies have shown that both 12 and 24 h exposure to 0.2% colchicine resulted in maximum seedling abnormalities. When the polyploidy of 5-month-old C. asiatica seedlings were examined, examination of putative tetraploid revealed that treatments treated with colchicine T4 (0.1, 24), T6 (0.2, 24) and T9 (0.4, 12) were 100% tetraploid. The study revealed that treating with 0.1, 0.2% colchicine for 24 h and 0.4% colchicine for 24 h promotes polyploidy easily and efficiently. Background: Trypanosomatid parasites are a group of protozoans that cause devastating diseases that disproportionately affect developing countries. These protozoans have developed several mechanisms for adaptation to survive in the mammalian host, such as extensive expansion of multigene families enrolled in host-parasite interaction, adaptation to invade and modulate host cells, and the presence of aneuploidy and polyploidy. Two mechanisms might result in "complex" isolates, with more than two haplotypes being present in a single sample: multiplicity of infections (MOI) and polyploidy. We have developed and validated a methodology to identify multiclonal infections and polyploidy using whole genome sequencing reads, based on fluctuations in allelic read depth in heterozygous positions, which can be easily implemented in experiments sequencing genomes from one sample to larger population surveys. Results: The methodology estimates the complexity index (CI) of an isolate, and compares real samples with simulated clonal infections at individual and populational level, excluding regions with somy and gene copy number variation. It was primarily validated with simulated MOI and known polyploid isolates respectively from Leishmania and Trypanosoma cruzi. Then, the approach was used to assess the complexity of infection using genome wide SNP data from 497 trypanosomatid samples from four clades, L. donovani/L. infantum, L. braziliensis, T. cruzi and T. brucei providing an overview of multiclonal infection and polyploidy in these cultured parasites. We show that our method robustly detects complex infections in samples with at least 25x coverage, 100 heterozygous SNPs and where 5–10% of the reads correspond to the secondary clone. We find that relatively small proportions (≤ 7%) of cultured trypanosomatid isolates are complex. Conclusions: The method can accurately identify polyploid isolates, and can identify multiclonal infections in scenarios with sufficient genome read coverage. We pack our method in a single R script that requires only a standard variant call format (VCF) file to run (https://github.com/jaumlrc/Complex-Infections). Our analyses indicate that multiclonality and polyploidy do occur in all clades, but not very frequently in cultured trypanosomatids. SUMMARY Licorice is one of the most extensively studied medicinal plants in the world, whose roots and rhizomes have long been used as both a sweetener and an essential component in numerous herbal preparations. However, the genus Glycyrrhiza has a complex composition, and the interspecies chromosomal relationships, origin, and evolution are still largely unclear. Here, we develop a set of whole‐chromosome painting probes that allowed identification of all eight chromosomes of licorice on same metaphase chromosomes. Comparative chromosome painting analyses in seven different Glycyrrhiza species revealed that the genus Glycyrrhiza maintained extraordinarily conserved chromosomal synteny after about 3–12 million years of divergence. No cytologically visible inter‐chromosomal rearrangements were identified in any species. By comparative chromosomal karyotype analyses, we revealed interspecific chromosome evolutionary relationships and dramatic variable chromosomal karyotype after independent divergence and demonstrated that G. prostrate was the most closely related to the ancestral type among the seven Glycyrrhiza species. Furthermore, we also discovered a G. glandulosa seed with distinct triploid‐genome for the first time in China, suggesting the existence of a polyploid evolutionary pathway in the genus Glycyrrhiza, which challenges the previous notion that only diploids of licorice existed in nature. This study expands our knowledge of the chromosome evolution of licorice and will lay an important foundation for the genome origin and evolution studies in the genus Glycyrrhiza. Summary Numerous plant species are expanding their native ranges due to anthropogenic environmental change. Because cytotypes of polyploid complexes often show similar morphologies, there may be unnoticed range expansions (i.e. cryptic invasions) of one cytotype into regions where only the other cytotype is native. We critically revised herbarium specimens of diploid and tetraploid Centaurea stoebe, collected across Europe between 1790 and 2023. Based on their distribution in natural and relict habitats and phylogeographic data, we estimated the native ranges of both cytotypes. Diploids are native across their entire European range, whereas tetraploids are native only to South‐Eastern Europe and have recently expanded their range toward Central Europe. The proportion of tetraploids has exponentially increased over time in their expanded but not in their native range. This cryptic invasion predominantly occurred in ruderal habitats and enlarged the climatic niche of tetraploids toward a more oceanic climate. We conclude that spatio‐temporally explicit assessments of range shifts, habitat preferences and niche evolution can improve our understanding of cryptic invasions. We also emphasize the value of herbarium specimens for accurate estimation of species´ native ranges, with fundamental implications for the design of research studies and the assessment of biodiversity trends. This experimental study aimed to elucidate the optimal colchicine concentration for inducing polyploidy and to examine the morphological effects on Nigella sativa L. (family Ranunculaceae) plants recognized as 'Kalonji' in India. Here, seeds were exposed with different concentration of colchicine ranging from 0.025 to 0.4% with varying time duration (24–48 h). The agro-morphological attributes and chromosome counts of the putative polyploids were compared with control diploid plants, revealing significant differences. The ploidy level determined by chromosome counts revealed that 0.05–0.1% concentration of colchicine induced tetraploids within both plant genotypes for 24 h and 48 h. However, results based on agro-morphological trait correlation analysis revealed more significant association among yield traits at 0.1% concentration and the principal component analysis revealed that the maximum possible ameliorative effect of the colchicine dose was the lowest concentration (0.025% for a 48-hour exposure time) for the AN1 genotype; likewise, a 0.05% concentration established a more positive association in terms of growth and yield attributes for the AN20 genotype. This study demonstrated that low dosages (0.025% and 0.1%) strongly impact plant growth and yield, whereas higher dosages obliterate these positive effects and add destructive characteristics within plants which ultimately reduces yield. Polyploids exhibit significant breeding value because of their better vegetative yields, higher agronomic characteristics, and greater tolerance to stress. The present study reports the effective in vitro induction of tetraploidy in ginger (Zingiber officinale Rosc.) cv. Himgiri using different concentrations of colchicine (0.1%, 0.2%, 0.3%, and 0.4%) for different durations (6 to 48 h). The 0.1% colchicine treatment for 6 h had the best outcomes, with a maximum bud survival percentage of 73.33%, which decreased with the increase in colchicine concentration and treatment periods. Shoots regenerated from buds treated with 0.2% colchicine for 24 h showed good multiplication and elongation. The lethal time (LT50) values declined as colchicine concentration increased, emphasizing its influence on the survival of treated buds over time. The maximum induction of polyploidy (50%) was achieved with 0.2% colchicine treatment for 6 and 24 h, whereas no polyploidy was induced with 0.4% colchicine treatment, which was reported to be lethal to the cells. After repeated subculturing, flow cytometric investigation indicated varied ploidy levels in regenerated shoots, with stable tetraploids. The morphological features, physiological characteristics, and biochemical compositions were evaluated, and substantial increases in plant height, leaf dimensions, tiller numbers, photosynthetic rates, and oleoresin content were observed. HPLC analysis depicted maximum gingerol content (498.36 µg g−1) in harvested rhizomes of tetraploid induced with 0.2% colchicine treatment for 24 h. Molecular analysis employing SCoT and CBDP revealed significant genomic alteration with polymorphism of 1.087% and 35.67%, respectively. Background Whole-genome duplication (polyploidization) is a dominant force in sympatric speciation, particularly in plants. Genome doubling instantly poses a barrier to gene flow owing to the strong crossing incompatibilities between individuals differing in ploidy. The strength of the barrier, however, varies from species to species and recent genetic investigations revealed cases of rampant interploidy introgression in multiple ploidy-variable species. Scope Here, we review novel insights into the frequency of interploidy gene flow in natural systems and summarize the underlying mechanisms promoting interploidy gene flow. Field surveys, occasionally complemented by crossing experiments, suggest frequent opportunities for interploidy gene flow, particularly in the direction from diploid to tetraploid, and between (higher) polyploids. However, a scarcity of accompanying population genetic evidence and a virtual lack of integration of these approaches leave the underlying mechanisms and levels of realized interploidy gene flow in nature largely unknown. Finally, we discuss potential consequences of interploidy genome permeability on polyploid speciation and adaptation and highlight novel avenues that have just recently been opened by the very first genomic studies of ploidy-variable species. Standing in stark contrast with rapidly accumulating evidence for evolutionary importance of homoploid introgression, similar cases in ploidy-variable systems are yet to be documented. Conclusions The genomics era provides novel opportunity to re-evaluate the role of interploidy introgression in speciation and adaptation. Simple Summary: Humans are diploid organisms, carrying one set of chromosomes from our mother and one from our father. Plants can exist as diploid or polyploid, carrying multiple chromosome copies. Plant breeders can cross polyploid crops in unique and beneficial ways that are not possible in diploid crops. It will be necessary to produce food in a more sustainable manner, with less virgin land turned over and fewer resources consumed, therefore the study of hybrid polyploid crops is essential for the improvement of our food system. The improvement in quantitative traits (e.g., yield, size) in F1 offspring over parent lines is described as hybrid vigour, or heterosis. There exists a fascinating relationship between parental genetic distance and genome dosage (polyploidy), and heterosis effects. The contribution of nuclear heterozygosity to heterosis is not uniform across diploid and polyploid crops, even within same species, thus demonstrating that polyploid crops should be part of any discussion on the mechanisms of heterosis. This review examines the records of correlating heterosis with parental genetic distance and the influence of adding supplementary genomes in wide crosses. Increasing nuclear heterozygosity through parental genetic distance has been shown to be an imperfect predictor for heterosis in a variety of commercial crops such as maize, rice, and pepper. However, increasing the ploidy level raises the maximum number of alleles that can be harboured at any one locus, and studies on crops such as oilseed rape, potato, alfalfa, maize, and rice have demonstrated that heterosis may be maximised upon increasing multi-locus nuclear heterozygosity. The novel heterotic phenotypes observed above the diploid level will contribute to our understanding on the mechanisms of heterosis and aid plant breeders in achieving the righteous goal of producing more food with fewer inputs. Background: The fragrance and aroma of Rosaceae plants are complex traits influenced by a multitude of factors, with genetic variation standing out as a key determinant which is largely impacted by polyploidy. Objective: This review focuses on the Rosaceae family, emphasizing how polyploidy influences the production of volatile organic compounds (VOCs), which are essential for the aromatic characteristics of economically important fruits like strawberries, apples, and cherries. The review delves into the biochemical pathways responsible for VOC biosynthesis, particularly highlighting the roles of terpenoids, esters alcohols, aldehydes, ketones, phenolics, hydrocarbons, alongside the genetic mechanisms that regulate these pathways. Key enzymes, such as terpene synthases and alcohol acyltransferases, are central to this process. This review further explores how polyploidy and hybridization can lead to the development of novel metabolic pathways, contributing to greater phenotypic diversity and complexity in fruit aromas. In nature, the number of genome or chromosome copies within cells (ploidy) can vary between species and environmental conditions, potentially influencing how organisms adapt to changing environments. Although ploidy levels cannot be easily determined by standard genome sequencing, understanding ploidy is crucial for the quantitative interpretation of molecular data. Cyanobacteria are known to contain haploid, oligoploid, and polyploid species. The smallest cyanobacteria, picocyanobacteria (less than 2 μm in diameter), have a widespread distribution ranging from marine to freshwater environments, contributing significantly to global primary production. In this study, we determined the ploidy level of genetically and physiologically diverse brackish picocyanobacteria isolated from the Baltic Sea using a qPCR assay targeting the rbcL gene. The strains contained one to four genome copies per cell. The ploidy level was not linked with phylogeny based on the identity of the 16S rRNA gene. The variation of ploidy among the brackish strains was lower compared to what has been reported for freshwater strains and was more similar to what has been reported for marine strains. The potential ecological advantage of polyploidy among picocyanobacteria has yet to be described. Context: Brassica juncea germplasm exhibits significant variations in flowering timing and vernalisation requirements. However, knowledge gaps exist with respect to variations in expression and the divergent evolution of flowering genes in B. juncea subgenomes. Aims: This study aims to examine the role of flowering genes in defining trait variation and to identify indications of directional selection on these genes. Methods: Employing a combination of genome-wide association studies, functional genomics and population genetic assays, we explored the genetic architecture underlying flowering time variation within expansive germplasm collections of this allopolyploid and its progenitor species. Key results: Genome-wide association studies aided in predicting 17 and 34 candidate genes in B. rapa and B. juncea , respectively. Seven of these (FT , FLC , BAG4 , ELF4-L2 , EFM , SEP4 , and LSH6) were predicted in both B. juncea and B. rapa. Some genes, GA20OX3 , NF-YA1 , PI , MMP , RPS10B , CRY2 , AGL72 , LFY , TOC1 , ELF5 , EFM , FLC and TFL1 exhibited directional selection as inferred from negative Tajima's D and Fu's Fs statistics. Conclusions: Common predicted genes are known influencers of flowering time and phenological changes between species as well as across zones of adaptation. An analysis of gene expression patterns indicates that the gene expression bias in resynthesised B. juncea could be influenced by the cytoplasmic background. Most expression variants are found in B genome copies. Some genes lacked expression variation in their diploid progenitors, whereas these genes exhibit expression variation in polyploid species. Implications: This study highlights that integrating genome-wide association studies with molecular signals of natural selection can effectively contribute to our understanding of the ecological genetics of adaptive evolution. Modern sugarcane (Saccharum spp.) cultivars originated from an intricate hybridization process, resulting in complex polyploid and aneuploid genomes. Flow cytometry (FCM), which has emerged as a precise and fast method for research on genome size in plants, has potential to unveil key aspects of sugarcane cytogenetics. In this study, FCM probes were conducted to estimate 2C DNA content in 175 Saccharum genotypes embracing phenotypically contrasting canes (commercial cultivars, energy‐cane hybrids, and a Saccharum spontaneum accession) and full‐sib sugarcane families. FCM‐mediated DNA content estimates exhibited high accuracy in predicting chromosome numbers, offering a time‐efficient alternative to classical cytogenetic procedure. Low‐magnitude correlations detected between DNA content and phenotypic traits suggest that indirect selection of agronomic traits using FCM‐mediated DNA content estimates may not be efficient. DNA content variation patterns in sugarcane families varied according to the crossing, and revealed transgressive variations associated with rampant aneuploidy. Abildgaardia ovata (Cyperaceae) is a widely distributed herbaceous plant found in tropical to warm-temperate regions, including East, South-east and South Asia, Oceania, Africa and Central and South America. Preliminary data suggested intraspecific diversity in A. ovata in Japan; thus, we investigated the genetic diversity of A. ovata using chloroplast DNA and the internal transcribed spacers of nuclear ribosomal DNA (nrITS) sequence data and analysed its distribution patterns and morphological traits. Further, we observed its chromosomes. We identified two distinct major lineages with slightly overlapping yet unique distribution patterns, one in Japan’s Honshu, Kyushu, Nansei, Korea’s Jeju Isl. and Nepal, while the other was restricted to Nansei and Taiwan. Species delimitation analysis supported the existence of two A. ovata intraspecies. Ecological niche modelling further suggested ecological differentiation between the two intraspecies. Samples with heterogeneous nrITS sequences were also found in Nansei where the two species are distributed; those may have resulted from hybridisation between the above-mentioned two intraspecies. Other samples with heterogeneous nrITS distributed in Kyushu. With respect to chromosome numbers, the former is a homoploid hybrid between 2n = 20 intraspecies while the latter is an allopolyploid with 2n = 40. Together, we identified novel cryptic diversity within the widespread polyploid species complex; however, the lack of diagnostic characters precludes formal description at this point. Summary: Polyploidy is widely recognized as an important speciation mechanism because it isolates tetraploids from their diploid progenitors. Polyploidy also provides new genetic material that may facilitate adaptive evolution. However, new mutations are more likely to arise after a neopolyploid has already successfully invaded a population. Thus, the role of adaptive forces in establishing a polyploid remains unclear. One solution to this apparent paradox may lie in the capacity of polyploids to suppress recombination among preexisting locally adapted alleles. The local adaptation mechanism requires that spatially heterogeneous selection acts on multiple loci and that gene flow introduces maladapted alleles to the population where the polyploid forms. The mechanism requires neither strong genetic drift nor any intrinsic benefit of genome doubling and can accommodate any mode of gene action. A unique prediction of the mechanism is that adaptive alleles should predate polyploidization, a pattern consistent with observations from a few well‐studied polyploids. The mechanism is also consistent with the coexistence of both diploid and tetraploid cytotypes, fitness heterogeneity among independently derived polyploids, and the prevalence of outcrossing among older polyploids. The local adaptation mechanism also makes novel predictions about circumstances favoring polyploid invasions that can be tested using molecular genetic or comparative approaches. Campuloclinium macrocephalum (pompom weed) is a successful alien invasive species in South Africa that has been shown to comprise multiple ploidy levels. Despite the identification of triploid and tetraploid cytotypes in South African populations, the primary reproductive strategy was unknown. We investigated the reproductive strategy used by triploid populations of the pompom weed. We assessed whether insects contributed to pollen transfer using pollinator exclusion experiments, estimated genetic diversity, evaluated pollen tube growth in the styles, and estimated male fertility using pollen grain size and viability. We found evidence that strongly suggests that the pompom weed can reproduce via gametophytic apomixis with autonomous endosperm development. Pollinator exclusion experiments showed that while insects may positively influence reproductive success, the pompom weed can set lower quantities of seed in the absence of pollinators and that overall seed viability did not differ between open and excluded pollinator treatments. Further, while individuals are capable of uniparental reproduction, seed set appears to be independent of fertilization because we did not observe pollen tubes growing down the styles and/or reaching the ovules, despite high pollen viability. The sampled triploid populations also showed low genetic diversity, which may be a result low recombination frequencies. The low genetic variation should result in all of the sampled populations being equally susceptible to the biocontrol agents; however, this is not being observed in the sampled populations. Only one out of the four sampled populations showed a significant reduction in seed set and germination percentages due to the damage from Puccinia eupatorii (rust fungus) and Liothrips tractabilis (thrips). The genus Xanthocyparis was described in 2002 for a new conifer species X. vietnamensis from northern Vietnam, which became well‐known for its rarity. Recently, natural diploid populations were found in a small area of northern Guangxi, China, whereas material from Vietnam plus newly discovered populations from southern Guangxi were determined to be tetraploids. We integrated evidence from multiple data sources to perform a taxonomic evaluation of the two ploidy levels present in Xanthocyparis. Morphometric analyses detected statistically significant differences in cone and leaf characters, whereas microsatellite and transcriptome analyses revealed clear genetic divergence between diploid and tetraploid material. Furthermore, analysis of bioclimatic variables confirmed divergence in ecological niches. Gene trees from homologous sequences indicate that tetraploid material might have arisen via allopolyploidy from the extant diploid material and a third, possibly extinct lineage. Asplenium is one of the most species‐rich genera of ferns. While ubiquitous polyploidy and hybridization events, as well as vast distribution ranges, contribute to its remarkable diversity, these facts also lead to extreme classification difficulties. The A. exiguum complex is a natural morphological assemblage of taxa sharing part or all ancestral genomes due to polyploidy and hybridization. Consisting of 4 to 13 taxa mainly distributed in the Sino‐Himalayan region, taxonomic issues of this complex have been debatable for a long time. Here, we collected 49 samples representing the majority of the recognized taxa and reconstructed phylogenetic trees using two plastid loci (rbcL, rpl32‐trnP) and three nuclear loci (pgiC, SQD1, nrDNA). Evidence from ploidy, macro‐ and micromorphology, geographical pattern, and ecological niche was also integrated to illuminate the species boundaries and evolutionary history within the complex. According to our investigation, six taxa, including two diploid species (A. barkamense, A. lushanense), three tetraploid species (A. exiguum, A. glenniei, A. nesii), and one triploid nothospecies (A. ×mickelii), are accepted. Asplenium barkamense, which used to be treated as a synonym of A. nesii in Flora of China, is an independent species and the common diploid progenitor of autotetraploid A. nesii and allotetraploid A. glenniei. Moreover, A. glenniei (= A. yunnanense), widespread in the subtropical and temperate regions of East Asia and occasionally seen in the southwestern United States, Mexico, and northern Guatemala of North America, is an allotetraploid originated from A. barkamense and A. lushanense, whereas A. exiguum, known with a narrow distribution in tropical Asia, is a putative autotetraploid offspring of A. lushanense. Therefore, A. glenniei is restored as an independent species from A. exiguum. Asplenium ×mickelii is supported as a sterile hybrid of A. lushanense and A. glenniei. In addition, our study suggests that the majority of speciation events in the complex probably took place in the Hengduan Mountains, where complicated orogenic activities and climatic oscillations facilitate geographic isolation and polyploid establishment. AbstractApomixis, the reproduction via asexually formed seed, is taxonomically scattered in angiosperms. Here we review the major developmental pathways to apomixis and the occurrences on the level of orders and families. We provide surveys of large families for which occurrences and evolutionary pathways of apomixis are well documented (Poaceae, Ranunculaceae, Plumbaginaceae, Rosaceae, Brassicaceae, Rutaceae, and Asteraceae). Molecular phylogenetic, phylogenomic, and cytogenetic studies have confirmed that apomixis frequently arises in hybrids, with or without polyploidy. Multiple origins, different developmental pathways, and genetic/epigenetic control mechanisms confirm that apomixis is a derived trait. Pollen functions are in many taxa maintained for fertilization of polar nuclei and proper endosperm development, which allows also for maintenance of facultative sexuality and further intercrossing of lineages. This way, apomixis often results in huge and dynamic complexes of numerous hybrid genotypes and phenotypes with highly reticulate relationships. Such complexes are successful to establish in various habitats and geographical regions. Expression of apomixis appears to be in some genera influenced by environmental conditions. The diversity of evolutionary pathways is reflected in various, genus-wise taxonomic treatments. Future research is needed to understand the short-term evolutionary dynamics, the functional background for apomixis, and the long-term evolutionary fates of apomictic lineages. Summary Early studies of the textbook mixed‐ploidy system Biscutella laevigata highlighted diploids restricted to never‐glaciated lowlands and tetraploids at high elevations across the European Alps, promoting the hypothesis that whole‐genome duplication (WGD) is advantageous under environmental changes. Here we addressed long‐held hypotheses on the role of hybridisation at the origin of the tetraploids, their single vs multiple origins, and whether a shift in climatic niche accompanied WGD. Climatic niche modelling together with spatial genetics and coalescent modelling based on ddRAD‐seq genotyping of 17 diploid and 19 tetraploid populations was used to revisit the evolution of this species complex in space and time. Diploids differentiated into four genetic lineages corresponding to allopatric glacial refugia at the onset of the last ice age, whereas tetraploids displaying tetrasomic inheritance formed a uniform group that originated from southern diploids before the last glacial maximum. Derived from diploids occurring at high elevation, autotetraploids likely inherited their adaptation to high elevation rather than having evolved it through or after WGD. They further presented considerable postglacial expansion across the Alps and underwent admixture with diploids. Although the underpinnings of the successful expansion of autotetraploids remain elusive, differentiation in B. laevigata was chiefly driven by the glacial history of the Alps. Summary First‐generation polyploids often suffer from more meiotic errors and lower fertility than established wild polyploid populations. One such example is the allopolyploid model species Arabidopsis suecica which originated c. 16 000 generations ago. We present here a comparison of meiosis and its outcomes in naturally evolved and first‐generation ‘synthetic’ A. suecica using a combination of cytological and genomic approaches. We show that while meiosis in natural lines is largely diploid‐like, synthetic lines have high levels of meiotic errors including incomplete synapsis and nonhomologous crossover formation. Whole‐genome re‐sequencing of progeny revealed 20‐fold higher levels of homoeologous exchange and eightfold higher aneuploidy originating from synthetic parents. Homoeologous exchanges showed a strong distal bias and occurred predominantly in genes, regularly generating novel protein variants. We also observed that homoeologous exchanges can generate megabase scale INDELs when occurring in regions of inverted synteny. Finally, we observed evidence of sex‐specific differences in adaptation to polyploidy with higher success in reciprocal crosses to natural lines when synthetic plants were used as the female parent. Our results directly link cytological phenotypes in A. suecica with their genomic outcomes, demonstrating that homoeologous crossovers underlie genomic instability in neo‐allopolyploids and are more distally biased than homologous crossovers. Idiopathic thrombocytopenic purpura (ITP) is an autoimmune disorder characterized by antiplatelet autoantibodies, thrombocytopenia, and bleeding, however, its treatment options are limited. In this study, a kind of active component, chlorogenic acid compounds (CGAs) from sweetpotato leaves was extracted out to explore its medicinal value and provide novel therapeutic strategies for the treatment of ITP. CGAs was isolated by ionic liquids-ultrasound (IL-UAE), which contains six isomers of chlorogenic acid with total purity of 95.69%. The thrombopoietic effect and mechanism of CGAs were investigated using in silico prediction and experimental validation. The changes of HEL cells morphology in volume and the increase in the total cell percentage of polyploid cells indicated that CGAs could promote megakaryocyte differentiation. Meanwhile, CGAs could promote platelet formation in a murine model of ITP, which was established by injection of antiplatelet antibody. Further quantitative proteomics analysis and Western blot verification revealed that CGAs could activate PI3K/AKT signaling pathway, which confirmed the mechanism prediction. Motivation Despite the widespread occurrence of polyploids across the Tree of Life, especially in the plant kingdom, very few computational methods have been developed to handle the specific complexities introduced by polyploids in phylogeny estimation. Furthermore, methods that are designed to account for polyploidy often disregard incomplete lineage sorting (ILS), a major source of heterogeneous gene histories, or are computationally very demanding. Therefore, there is a great need for efficient and robust methods to accurately reconstruct polyploid phylogenies. Results We introduce Polyphest (POLYploid PHylogeny ESTimation), a new method for efficiently and accurately inferring species phylogenies in the presence of both polyploidy and ILS. Polyphest bypasses the need for extensive network space searches by first generating a multilabeled tree based on gene trees, which is then converted into a (uniquely labeled) species phylogeny. We compare the performance of Polyphest to that of two polyploid phylogeny estimation methods, one of which does not account for ILS, namely PADRE, and another that accounts for ILS, namely MPAllopp. Polyphest is more accurate than PADRE and achieves comparable accuracy to MPAllopp, while being significantly faster. We also demonstrate the application of Polyphest to empirical data from the hexaploid bread wheat and confirm the allopolyploid origin of bread wheat along with the closest relatives for each of its subgenomes. Alisma L. is a medicinally important genus of aquatic and wetland plants consisting of c. 10 recognized species. However, largely due to polyploidy and limited taxon and gene sampling, the phylogenomic relationships of Alisma remain challenging. In this study, we sequenced 34 accessions of Alismataceae, including eight of the ten species of Alisma, one species of Echinodorus and one species of Luronium, to perform comparative analyses of plastid genomes and phylogenetic analyses. Comparative analysis of plastid genomes revealed high sequence similarity among species within the genus. Our study analyzed structural changes and variations in the plastomes of Alisma, including IR expansion or contraction, and gene duplication or loss. Phylogenetic results suggest that Alisma is monophyletic, and constitutes four groups: (1) A. lanceolatum and A. canaliculatum; (2) the North American clade of A. subcordatum and A. triviale; (3) A. wahlenbergii and A. gramineum; and (4) A. plantago-aquatica from Eurasia and northern Africa with the eastern Asian A. orientale nested within it. Hence the results challenge the recognition of A. orientale as a distinct species and raise the possibility of treating it as a synonym of the widespread A. plantago-aquatica. The well-known Alismatis Rhizoma (Zexie) in Chinese medicine was likely derived from the morphologically variable Alisma plantago-aquatica throughout its long history of cultivation in Asia. Premise: Intraspecific variation in drought resistance traits, such as drought escape, appear to be frequent within wild, ruderal forb species. Understanding how these traits are arrayed across the landscape, particularly in association with climate, is critical to developing forbs for wildland restoration programs. Use of forbs is requisite for maintaining biological diversity and ecological services. Methods: Using 6074 greenhouse‐grown Chaenactis douglasii seedlings from 95 wild, seed‐sourced populations across the western United States, we recorded bolting phenology and estimated genome size using flow cytometry. Mixed‐effects regression models were used to assess whether climate of seed origin was predictive for bolting phenology and genome size. Results: Variation in bolting, reflecting an annual vs. perennial lifespan in this species, was observed in 8.7% of the plants, with bolting plants disproportionately occurring in locations with warm, arid climates. Populations with increasing heat and aridity were positively correlated with observed bolting (r = 0.61, p < 0.0001). About one‐third (22%) of the total (61%) lifespan variation was attributed to seed source climate and annual heat moisture index, a measure of aridity. Genome size had no significant effect on bolting. Projected climate modeling for mid‐century (2041–2070) supports an increasing occurrence of annual lifespan. Conclusions: Our analyses support a drought escape, bet‐hedging strategy in C. douglasii. Populations exposed to greater aridity exhibited a higher proportion of individuals with an annual lifespan. Premise: Reticulate evolution, often accompanied by polyploidy, is prevalent in plants, and particularly in the ferns. Resolving the resulting non‐bifurcating histories remains a major challenge for plant phylogenetics. Here, we present a phylogenomic investigation into the complex evolutionary history of the vining ferns, Lygodium (Lygodiaceae, Schizaeales). Methods: Using a targeted enrichment approach with the GoFlag 408 flagellate land plant probe set, we generated large nuclear and plastid sequence datasets for nearly all taxa in the genus and constructed the most comprehensive phylogeny of the family to date using concatenated maximum likelihood and coalescence approaches. We integrated this phylogeny with cytological and spore data to explore karyotype evolution and generate hypotheses about the origins of putative polyploids and hybrids. Results: Our data and analyses support the origins of several putative allopolyploids (e.g., L. cubense, L. heterodoxum) and hybrids (e.g., L. ×fayae) and also highlight the potential prevalence of autopolyploidy in this clade (e.g., L. articulatum, L. flexuosum, and L. longifolium). Conclusions: Our robust phylogenetic framework provides valuable insights into dynamic reticulate evolution in this clade and demonstrates the utility of target‐capture data for resolving these complex relationships. Previous studies on the mountain plant Ranunculus kuepferi concluded that apomictic self-compatible tetraploids have experienced a niche shift toward a colder climate during the Holocene, which suggests a fitness advantage over the sexual, self-sterile diploid parents under cold and stressful high-mountain conditions. However, there is still a lack of information on whether reproductive development would be advantageous for tetraploids. Here, we report on microsporogenesis, megagametogenesis, the dynamics of flower and seed development, and the consequences for reproductive success in a common garden experiment along a 1000 m climatic elevation gradient and in natural populations. Flower buds were initiated in the year preceding anthesis and passed winter in a pre-meiotic stage. Flower morphology differed in the known cytotype-specific way in that tetraploid flowers produced about twice as many carpels and fewer petals, stamens, and pollen grains than diploid flowers. Tetraploids developed precociously aposporous embryo sacs and showed a high rate of developmental disturbances. Sexual seed formation prevailed in diploids and pseudogamous apomixis in tetraploids. Along the elevation gradient, stigma pollen load, pollen performance, and seed output decreased. Whole‐genome duplication (polyploidy) poses many complications but is an important driver for eukaryotic evolution. To experimentally study how many challenges from the cellular (including gene expression) to the life history levels are overcome in polyploid evolution, a system in which polyploidy can be reliably induced and sustained over generations is crucial. Until now, this has not been possible with animals, as polyploidy notoriously causes first‐generation lethality. The parasitoid wasp Nasonia vitripennis emerges as a stunningly well‐suited model. Polyploidy can be induced in this haplodiploid system through (1) silencing genes in the sex determination cascade and (2) by colchicine injection to induce meiotic segregation failure. Nasonia polyploids produce many generations in a short time, making them a powerful tool for experimental evolution studies. The strong variation observed in Nasonia polyploid phenotypes aids the identification of polyploid mechanisms that are the difference between evolutionary dead ends and successes. Polyploid evolution research benefits from decades of Nasonia research that produced extensive reference—omics data sets, facilitating the advanced studies of polyploid effects on the genome and transcriptome. It is also possible to create both inbred lines (to control for genetic background effects) and outbred lines (to conduct polyploid selection regimes). The option of interspecific crossing further allows to directly contrast autopolyploidy (intraspecific polyploidy) to allopolyploidy (hybrid polyploidy). Nasonia can also be used to investigate the nascent field of using polyploidy in biological control to improve field performance and lower ecological risk. In the early 2000s, Kirsten Walen and Rengaswami Rajaraman and his associates independently reported that polyploid human cells are capable of undergoing asymmetric division via nuclear budding and bursting (amitosis), giving rise to daughter cells that proliferate rapidly and can contribute to tumorigenesis (transformation of normal cells to a neoplastic state). This commentary provides an update on these intriguing discoveries. Cell division is crucial for the survival of living organisms. Human cells undergo three types of cell division: mitosis, meiosis, and amitosis. The former two types occur in somatic cells and germ cells, respectively. Amitosis involves nuclear budding and occurs in cells that exhibit abnormal nuclear morphology (e.g., polyploidy) with increased cell size. SUMMARY: The Greater Cape Floristic Region (GCFR) is renowned for its exceptional biodiversity, accommodating over 11 000 plant species, notable degree of endemism, and substantial diversification within limited plant lineages, a phenomenon ascribed to historical radiation events. While both abiotic and biotic factors contribute to this diversification, comprehensive genomic alterations, recognized as pivotal in the diversification of angiosperms, are perceived as uncommon. This investigation focuses on the genus Pteronia, a prominent representative of the Asteraceae family in the GCFR. Employing NGS‐based HybSeq and RADSeq methodologies, flow cytometry, karyology, and ecological modeling, we scrutinize the intricacies of its polyploid evolution. Phylogenetic reconstructions using 951 low‐copy nuclear genes confirm Pteronia as a well‐supported, distinct clade within the tribe Astereae. The ingroup displays a structure indicative of rapid radiation likely antedating polyploid establishment, with the two main groups demarcated by their presence or absence in the fynbos biome. Genome size analysis encompasses 1293 individuals across 347 populations, elucidating significant variation ranging from 6.1 to 34.2 pg (2C‐value). Pteronia demonstrates substantially large genome sizes within Astereae and phanerophytes. Polyploidy is identified in 31% of the studied species, with four discerned ploidy levels (2x, 4x, 6x, 8x). Cytotypes exhibit marked distinctions in environmental traits, influencing their distribution across biomes and augmenting their niche differentiation. These revelations challenge the presumed scarcity of polyploidy in the Cape flora, underscoring the imperative need for detailed population studies. The intricate evolutionary history of Pteronia, characterized by recent polyploidy and genome size variation, contributes substantially to the comprehension of diversification patterns within the GCFR biodiversity hotspot. Significance Statement: The investigation on Pteronia challenges the conventional perspective regarding polyploid scarcity within Cape flora, but contrary to anticipations, polyploid speciation does not emerge as the predominant catalyst for the observed diversity. Grass carp was an important economic fish for freshwater aquaculture. The exploring and utilization of high-quality grass carp germplasm resources were important for ensuring a domestic supply of high-quality aquatic protein. However, natural grass carp populations in China were facing severe threats because of the effects of frequent human activities, water environment damage, overfishing, etc. Against this background, high-quality grass carp germplasm resources were the foundation for the healthy and sustainable development of the grass carp aquaculture industry, so systematic collection, preservation, identification, evaluation, protection, and utilization of them carry great strategic importance. This paper summarizes major research results of grass carp in morphology, cytogenetics, molecular population genetics, etc. It not only introduced genetic improvement techniques such as gynogenesis, hybrid breeding, and polyploid breeding, but also discussed the existing research on the protection measures of grass carp germplasm resources. On this basis, the paper proposed new methods to improve the protection of grass carp germplasm and create improved varieties, which could provide high-quality resources for the sustainable development of the grass carp industry. Background: Astragalus membranaceus (Fisch.) Bge., as a Traditional Chinese Medicine, not only has ornamental and medicinal value but also plays a role in the effect of sand fixation. At present, the resources of wild A. membranaceus are exhausted with the deterioration of the ecological environment and the increase in market demand. Moreover, there are no excellent varieties for the artificial cultivation of A. membranaceus to meet the market demand. Objectives: To establish a method to create an efficient induction of tetraploids by colchicine technique in A. membranaceus. Materials and Methods: The germinating seeds were soaked in different concentrations of colchicine solution and exposure times to induce tetraploids in A. membranaceus, and the induced plants were identified by morphological characteristics comparison and root-tip chromosome determination. The contents of polysaccharides, saponins, and flavonoids and the activity of superoxide dismutase (SOD), peroxidase (POD), and catalase (CAT) were measured in diploid and tetraploid plants. Results: The results showed that the highest tetraploid induction ratio of germinating seeds in A. membranaceus is obtained from the 0.2% (w/v) colchicine treatment for 36 h, and the chromosome number of tetraploid seedlings was 2n = 4x = 32. The morphological traits and anatomical structure characteristics of leaves from tetraploid plants exhibited significant differences from the diploid plants. The contents of polysaccharides, saponins, and flavonoids and the activity of SOD, POD, and CAT are also increased in tetraploid plants. Conclusion: In summary, our study provided an effective method to induce A. membranaceus polyploidy, which could be used to develop new germplasm innovations for improving the medicinal value of A. membranaceus. Abstract Background Trypanosomatid parasites are a group of protozoans that cause devastating diseases that disproportionately affect developing countries. These protozoans have developed several mechanisms for adaptation to survive in the mammalian host, such as extensive expansion of multigene families enrolled in host-parasite interaction, adaptation to invade and modulate host cells, and the presence of aneuploidy and polyploidy. Two mechanisms might result in “complex” isolates, with more than two haplotypes being present in a single sample: multiplicity of infections (MOI) and polyploidy. We have developed and validated a methodology to identify multiclonal infections and polyploidy using whole genome sequencing reads, based on fluctuations in allelic read depth in heterozygous positions, which can be easily implemented in experiments sequencing genomes from one sample to larger population surveys. Results The methodology estimates the complexity index (CI) of an isolate, and compares real samples with simulated clonal infections at individual and populational level, excluding regions with somy and gene copy number variation. It was primarily validated with simulated MOI and known polyploid isolates respectively from Leishmania and Trypanosoma cruzi. Then, the approach was used to assess the complexity of infection using genome wide SNP data from 497 trypanosomatid samples from four clades, L. donovani/L. infantum, L. braziliensis, T. cruzi and T. brucei providing an overview of multiclonal infection and polyploidy in these cultured parasites. We show that our method robustly detects complex infections in samples with at least 25x coverage, 100 heterozygous SNPs and where 5–10% of the reads correspond to the secondary clone. We find that relatively small proportions (≤ 7%) of cultured trypanosomatid isolates are complex. Conclusions The method can accurately identify polyploid isolates, and can identify multiclonal infections in scenarios with sufficient genome read coverage. We pack our method in a single R script that requires only a standard variant call format (VCF) file to run ( https://github.com/jaumlrc/Complex-Infections ). Our analyses indicate that multiclonality and polyploidy do occur in all clades, but not very frequently in cultured trypanosomatids. We caution that our estimates are lower bounds due to the limitations of current laboratory and bioinformatic methods.

Polyploidy is a major factor in the evolution of plants, yet we know little about the origin and evolution of polyploidy in intertidal species. This study aimed to identify the evolutionary transitions in three true-mangrove species of the genus Acanthus distributed in the Indo–West Pacific region. For this purpose, we took an integrative approach that combined data on morphology, cytology, climatic niche, phylogeny, and biogeography of 493 samples from 42 geographic sites. Our results show that the Acanthus ilicifolius lineage distributed east of the Thai–Malay Peninsula possesses a tetraploid karyotype, which is morphologically distinct from that of the lineage on the west side. The haplotype networks and phylogenetic trees for the chloroplast genome and eight nuclear genes reveal that the tetraploid species has two sub-genomes, one each from A. ilicifolius and A. ebracteatus, the paternal and maternal parents, respectively. Population structure analysis also supports the hybrid speciation history of the new tetraploid species. The two sub-genomes of the tetraploid species diverged from their diploid progenitors during the Pleistocene. Environmental niche models revealed that the tetraploid species not only occupied the near-entire niche space of the diploids, but also expanded into novel environments. Our findings suggest that A. ilicifolius species distributed on the east side of the Thai–Malay Peninsula should be regarded as a new species, A. tetraploideus, which originated from hybridization between A. ilicifolius and A. ebracteatus, followed by chromosome doubling. This is the first report of a true-mangrove allopolyploid species that can reproduce sexually and clonally reproduction, which explains the long-term adaptive potential of the species.

The name Symphytum microcalix originally published by P.M. Opiz is currently interpreted in two different ways, namely as a synonym of Symphytum officinale or as a name of a taxon from the S. tuberosum aggregate. The application of the name is discussed based on the analysis of Opiz’s protologue, with notes on the origin of the authentic material, and on the spelling of the name. It is concluded that Opiz’s description was most likely based on an anomalous plant of Symphytum bohemicum and thus it is not applicable to any representatives of the S. tuberosum aggregate. Further nomenclatural and taxonomic issues within the S. tuberosum aggr. are discussed, with a special emphasis on the status of Ukrainian representatives of this species complex.

Abstract Background Tubulins play crucial roles in numerous fundamental processes of plant development. In flowering plants, tubulins are grouped into α-, β- and γ-subfamilies, while α- and β-tubulins possess a large isotype diversity and gene number variations among different species. This circumstance leads to insufficient recognition of orthologous isotypes and significantly complicates extrapolation of obtained experimental results, and brings difficulties for the identification of particular tubulin isotype function. The aim of this research is to identify and characterize tubulins of an emerging biofuel crop Camelina sativa. Results We report comprehensive identification and characterization of tubulin gene family in C. sativa, including analyses of exon-intron organization, duplicated genes comparison, proper isotype designation, phylogenetic analysis, and expression patterns in different tissues. 17 α-, 34 β- and 6 γ-tubulin genes were identified and assigned to a particular isotype. Recognition of orthologous tubulin isotypes was cross-referred, involving data of phylogeny, synteny analyses and genes allocation on reconstructed genomic blocks of Ancestral Crucifer Karyotype. An investigation of expression patterns of tubulin homeologs revealed the predominant role of N6 (A) and N7 (B) subgenomes in tubulin expression at various developmental stages, contrarily to general the dominance of transcripts of H7 (C) subgenome. Conclusions For the first time a complete set of tubulin gene family members was identified and characterized for allohexaploid C. sativa species. The study demonstrates the comprehensive approach of precise inferring gene orthology. The applied technique allowed not only identifying C. sativa tubulin orthologs in model Arabidopsis species and tracking tubulin gene evolution, but also uncovered that A. thaliana is missing orthologs for several particular isotypes of α- and β-tubulins.

Abstract Mammalian cardiomyocytes (CMs) mostly become polyploid shortly after birth. Because this feature may relate to several aspects of heart biology, including regeneration after injury, the mechanisms that cause polyploidy are of interest. BALB/cJ and BALB/cByJ mice are highly related sister strains that diverge substantially in CM ploidy. We identified a large deletion in the Cyth1 gene that arose uniquely in BALB/cByJ mice that creates a null allele. The deletion also results in ectopic transcription of the downstream gene Dnah17, although this transcript is unlikely to encode a protein. By evaluating the natural null allele from BALB/cByJ and an engineered knockout allele in the C57BL/6J background, we determined that absence of Cyth1 does not by itself influence CM ploidy. The ready availability of BALB/cByJ mice may be helpful to other investigations of Cyth1 in other biological processes.

On February 12, 2024, Academician of the Russian Academy of Sciences Vladimir Konstantinovich Shumny turned 90 years old. V.K. Shumny from 1985 to 2007 headed the Institute of Cytology and Genetics of the Siberian Branch of the Russian Academy of Sciences (ICG SB RAS). For more than 30 years he was the head of the Department of Cytology and Genetics of the Faculty of Natural Sciences of Novosibirsk State University and the chairman of the dissertation council of the Institute of Cytology and Genetics SB RAS. Since 1980, he was a member of the Presidium of the Siberian Branch of the USSR Academy of Sciences / RAS, since 1986 he became deputy chairman, and since 1992 - chairman of the Joint Scientific Council of the SB RAS for biological sciences. Since 2004 V.K. Shumny headed the Vavilov Society of Genetics and Breeders (VOGiS) for 10 years, and since 2014 he has been the honorary president of this society. For more than 20 years V.K. Shumny was the editor-in-chief of the periodical scientific publication “VOGiS Herald” (now the Vavilov Journal of Genetics and Selection). The scientific activity of V.K. Shumny is related to plant genetics. He is the head of one of the largest scientific schools in this field. Under his leadership, 6 doctors and 24 candidates of science defended their dissertations. He has published more than 500 scientific papers and received 12 copyright certificates for plant varieties. V.K. Shumny is co-author and editor of several school textbooks on biology.

Polyploid rice and its reverted diploid show rich phenotypic variation and strong heterosis, showing great breeding value. However, the genomic differences among tetraploids, counterpart common diploids, tetraploid-revertant diploids, and hybrid descendants are unclear. In this work, we bred a new excellent two-line hybrid rice variety, Y Liang You Duo Hui 14 (HTRM12), using Haitian tetraploid self-reverted diploid (HTRM2). Furthermore, we comparatively analyzed the important agronomic traits and genome-wide variations of those closest relatives, Haitian diploid (HT2), Haitian tetraploid (HT4), HTRM2, and HTRM12 in detail, based on multiple phenotypic investigations, genome resequencing, and bioinformatics analysis. The results of agronomic traits analysis and genome-wide variation analysis of single nucleotide polymorphism (SNP), insertion–deletion (InDel), and copy number variation (CNV) show that HT4 and HTRM2 had abundant phenotypic and genomic variations compared to HT2. HTRM2 can inherit important traits and variations from HT4. This implies that tetraploid self-reverted diploid has high potential in creating excellent breeding materials and in breeding breakthrough hybrid rice varieties. Our study verifies the feasibility that polyploid rice could be used as a mutation carrier for creating variations and provides genomic information, new breeding materials, and a new way of application for tetraploid rice breeding.
