Sugarcane is the main source of sugar worldwide, and 80% of the sucrose production comes from sugarcane. However, the genetic differentiation and basis of agronomic traits remain obscure. Here, we sequenced the whole-genome of 219 elite worldwide sugarcane cultivar accessions. A total of approximately 6 million high-quality genome-wide single nucleotide polymorphisms (SNPs) were detected. A genome-wide association study identified a total of 2198 SNPs that were significantly associated with sucrose content, stalk number, plant height, stalk diameter, cane yield, and sugar yield. We observed homozygous tendency of favor alleles of these loci, and over 80% of cultivar accessions carried the favor alleles of the SNPs or haplotypes associated with sucrose content. Gene introgression analysis showed that the number of chromosome segments from Saccharum spontaneum decreased with the breeding time of cultivars, while those from S. officinarum increased in recent cultivars. A series of selection signatures were identified in sugarcane improvement procession, of which 104 were simultaneously associated with agronomic traits and 45 of them were mainly associated with sucrose content. We further proposed that as per sugarcane transgenic experiments, ShN/AINV3.1 plays a positive role in increasing stalk number, plant height, and stalk diameter. Sugarcane smut, caused by the fungus Sporisorium scitamineum (Sydow), significantly affects sugarcane crops worldwide. Infected plants develop whip-like structures known as sori. Significant variations in these whip lengths are commonly observed, but the physiological and molecular differences causing these morphological differences remain poorly documented. To address this, we employed conventional microbe isolation, metagenomic, and metabolomic techniques to investigate smut-infected sugarcane stems and whips of varying lengths. Metagenomics analysis revealed a diverse fungal community in the sugarcane whips, with Sporisorium and Fusarium genera notably present (>1%) in long whips. Isolation techniques confirmed these findings. Ultra-performance liquid chromatography analysis (UHPLC-MS/MS) showed high levels of gibberellin hormones (GA3, GA1, GA4, GA8, and GA7) in long whips, with GA4 and GA7 found exclusively in long whips and stems. Among the prominent genera present within long whips, Fusarium was solely positively correlated with these gibberellin (GA) hormones, with the exception of GA8, which was positively correlated with Sporisorium. KEGG enrichment analysis linked these hormones to pathways like diterpenoid biosynthesis and plant hormone signal transduction. These findings suggest that Fusarium may influence GA production leading to whip elongation. Our study reveals fungal dynamics and gibberellin responses in sugarcane smut whips. Sugarcane (Saccharum spp.) is a prominent renewable biomass source valued for its potential in sustainable and efficient second-generation biofuel production. This review aims to assess the genetic enhancement potential of sugarcane, emphasizing the use of advanced genetic engineering tools, such as CRISPR-Cas9, to improve traits crucial for biomass yield and biofuel production. The methodology of this review involved a thorough analysis of the recent literature, focusing on the advancements in genetic engineering and biotechnological applications pertinent to sugarcane. The findings reveal that CRISPR-Cas9 technology is particularly effective in enhancing the genetic traits of sugarcane, which are essential for biofuel production. Implementing these genomic tools has shown a significant rise in biomass output and, ultimately, the effectiveness of bioethanol manufacturing, establishing sugarcane as a feasible and reliable source of biofuel implications of these advancements extend. These advancements have a profound impact not only on agricultural productivity but also on enhancing the efficiency and scalability of the bioethanol industry. Developing superior sugarcane varieties is expected to boost economic returns and advance environmental sustainability through carbon-neutral biofuel alternatives. This review underscores the transformative role of genetic engineering in revolutionizing sugarcane as a bioenergy crop. The evolution of genetic engineering tools and methodologies is crucial for tapping into the full potential of sugarcane, and thereby supporting global efforts towards sustainable energy solutions. Anthracnose caused by various species of Colletotrichum is one of the most prevalent diseases in alfalfa worldwide that not only reduces forage yields but also severely compromises forage quality. A comprehensive survey was conducted in 2020 in the main production regions of northern China. The survey results showed that alfalfa anthracnose is prevalent in northern China, with the disease incidence ranging from 9% to 45% and the disease index from 5 to 17 (maximum possible score: 100). In total, 24 isolates were collected and identified as three Colletotrichum species (C. trifolii, C. truncatum and C. americae-borealis) based on morphological characteristics and phylogenetic analysis (combined sequences ITS, HIS3, ACT and GAPDH). The three species displayed remarkable environmental adaptability, exhibiting a capacity for growth, sporulation and conidial germination in temperatures ranging from 4 to 35 °C and in different nutrient conditions. Pathogenicity assays showed that C. trifolii was more virulent than the other two species, although the growth vigor (in terms of colony diameter, sporulation and conidial germination) of C. truncatum was the greatest. Red clover (Trifolium pretense) is widely cultivated as an excellent forage and green manure crop. In 2021, a leaf spot disease was discovered in a red clover field in Min County, Gansu Province, China. Symptoms on T. pratense manifested as small white spots that gradually expanded into nearly oval or irregularly shaped gray-white lesions. The causal agent of this new disease was identified as Leptosphaeria weimeri (=Longiseptatispora meliloti) based on morphological identification, pathogenicity tests, and the phylogenetic identification of ITS, LSU, and SSU sequence. The optimal growth temperature was found to be 20 °C under different culture conditions, while the optimal spore-producing temperature was 25 °C. The pH for optimal growth and spore production was seven. The fungus grew and produced spores successfully on both PDA and PSA media. Additionally, the pathogen was efficiently inhibited using 450 g/L of prochloraz fungicide in vitro. Sorghum mosaic virus (SrMV) is one of the most prevalent viruses deteriorating sugarcane production. Salicylic acid (SA) plays an essential role in the defense mechanism of plants and its exogenous application has been observed to induce the resistance against biotic and abiotic stressors. In this study, we set out to investigate the mechanism by which sorghum mosaic virus (SrMV) infected sugarcane responds to SA treatment in two sugarcane cultivars, i.e., ROC22 and Xuezhe. Notably, significantly low viral populations were observed at different time points (except for 28 d in ROC22) in response to post-SA application in both cultivars as compared to control based on qPCR data. Furthermore, the lowest number of population size in Xuezhe (20 copies/µL) and ROC22 (95 copies/µL) was observed in response to 1 mM exogenous SA application. A total of 2999 DEGs were identified, of which 731 and 2268 DEGs were up- and down-regulated, respectively. Moreover, a total of 806 DEGs were annotated to GO enrichment categories: 348 biological processes, 280 molecular functions, and 178 cellular components. GO functional categorization revealed that DEGs were mainly enriched in metabolic processes, extracellular regions, and glucosyltransferase activity, while KEGG annotation revealed that DEGs were mainly concentrated in phenylpropanoid biosynthesis and plant-pathogen interaction suggesting the involvement of these pathways in SA-induced disease resistance of sugarcane in response to SrMV infection. The RNA-seq dataset and qRT-PCR assay showed that the transcript levels of PR1a, PR1b, PR1c, NPR1a, NPR1b, PAL, ICS, and ABA were significantly up-regulated in response to SA treatment under SrMV infection, indicating their positive involvement in stress endorsement. Overall, this research characterized sugarcane transcriptome during SrMV infection and shed light on further interaction of plant-pathogen under exogenous application of SA treatment. Sugarcane croplands account for ~70% of global sugar production and ~60% of global ethanol production. Monitoring and predicting gross primary production (GPP) and transpiration (T) in these fields is crucial to improve crop yield estimation and management. While moderate-spatial-resolution (MSR, hundreds of meters) satellite images have been employed in several models to estimate GPP and T, the potential of high-spatial-resolution (HSR, tens of meters) imagery has been considered in only a few publications, and it is underexplored in sugarcane fields. Our study evaluated the efficacy of MSR and HSR satellite images in predicting daily GPP and T for sugarcane plantations at two sites equipped with eddy flux towers: Louisiana, USA (subtropical climate) and Sao Paulo, Brazil (tropical climate). We employed the Vegetation Photosynthesis Model (VPM) and Vegetation Transpiration Model (VTM) with C4 photosynthesis pathway, integrating vegetation index data derived from satellite images and on-ground weather data, to calculate daily GPP and T. The seasonal dynamics of vegetation indices from both MSR images (MODIS sensor, 500 m) and HSR images (Landsat, 30 m; Sentinel-2, 10 m) tracked well with the GPP seasonality from the EC flux towers. The enhanced vegetation index (EVI) from the HSR images had a stronger correlation with the tower-based GPP.
