SUMMARY: To address complex subsurface structures, a high-resolution velocity model must be constructed. Conventionally, algorithms such as full waveform inversion (FWI) have been used to derive accurate high-resolution velocity structures, but obstacles such as high computational costs remain. Therefore, we propose a high-resolution U-NET (HR U-NET) machine learning model to derive a high-resolution velocity model from a low-resolution velocity model. The low-resolution velocity model and migration data obtained through the corresponding velocity information were used as input data for training. In addition, we tried to improve the accuracy of the high-resolution velocity model by using prior information containing accurate velocity values. A prior model generated through geophysical logging data and a weight model including the reliability information of the prior model were also utilized. Therefore, the HR U-NET model was trained using the low-resolution velocity model, the migration data, the prior model and the weight model. Numerical experiments conducted using synthetic and field data demonstrated that the proposed model could accurately construct a high-resolution velocity model and verified that the prior model and weight model play important roles in the training process. Additionally, we confirmed that the proposed method derived almost similar results using only 8.2 percent of the computational cost of the conventional inversion method. Motivation Cryo-electron microscopy (cryo-EM) is a powerful technique for determining the structures of large protein complexes. Picking single protein particles from cryo-EM micrographs (images) is a crucial step in reconstructing protein structures from them. However, the widely used template-based particle picking process requires some manual particle picking and is labor-intensive and time-consuming. Though machine learning and artificial intelligence (AI) can potentially automate particle picking, the current AI methods pick particles with low precision or low recall. The erroneously picked particles can severely reduce the quality of reconstructed protein structures, especially for the micrographs with low signal-to-noise ratio. Results To address these shortcomings, we devised CryoTransformer based on transformers, residual networks, and image processing techniques to accurately pick protein particles from cryo-EM micrographs. CryoTransformer was trained and tested on the largest labeled cryo-EM protein particle dataset—CryoPPP. It outperforms the current state-of-the-art machine learning methods of particle picking in terms of the resolution of 3D density maps reconstructed from the picked particles as well as F1-score, and is poised to facilitate the automation of the cryo-EM protein particle picking. Source conditions are a key tool in regularisation theory that are needed to derive error estimates and convergence rates for ill-posed inverse problems. In this paper, we provide a recipe to practically compute source condition elements as the solution of convex minimisation problems that can be solved with first-order algorithms. We demonstrate the validity of our approach by testing it on two inverse problem case studies in machine learning and image processing: sparse coefficient estimation of a polynomial via LASSO regression and recovering an image from a subset of the coefficients of its discrete Fourier transform. We further demonstrate that the proposed approach can easily be modified to solve the machine learning task of identifying the optimal sampling pattern in the Fourier domain for a given image and variational regularisation method, which has applications in the context of sparsity promoting reconstruction from magnetic resonance imaging data. Seismic attributes are derived measures from seismic data that help characterize subsurface geological features and enhance the interpretation of subsurface structures: we propose to exploit the hidden layers of Long–Short Time Memory neural network predictions as possible new reflection seismic attributes. The idea is based on the inference process of a neural network, which in its hidden layers stores information related to different features embedded in the input data and which usually are not considered. Neural network applications typically ignore such intermediate steps because the main interest lies in the final output, which is considered as the exclusive exploitable feature of the process. On the contrary, here we analyse the possibility to exploit the intermediate prediction steps, hereafter referred as 'deep attributes' because they are produced by a deep learning algorithm, to highlight features and emphasize characteristics embedded in the data but neither recognizable by traditional interpretation, nor evident with classical attributes or multi-attribute approaches. Nowadays, classical signal attributes are numerous and used for different purposes; we here propose an original strategy to calculate attributes previously never exploited, which are potentially complementary or a good alternative to the classical ones. We tested the proposed procedure on synthetic and field 2-D and 3-D reflection seismic data sets to test and demonstrate the stability, affordability and versatility of the entire approach. Furthermore, we evaluated the performance of deep attributes on a 4-D seismic data set to assess the applicability and effectiveness for time-monitoring purposes and comparing them with the sweetness attribute. SUMMARY: The resolution of velocity models obtained by tomography varies due to multiple factors and variables, such as the inversion approach, ray coverage, data quality, etc. Combining velocity models with different resolutions can enable more accurate ground motion simulations. Toward this goal, we present a novel methodology to fuse multiresolution seismic velocity maps with probabilistic graphical models (PGMs). The PGMs provide segmentation results, corresponding to various velocity intervals, in seismic velocity models with different resolutions. Further, by considering physical information (such as ray path density), we introduce physics-informed probabilistic graphical models (PIPGMs). These models provide data-driven relations between subdomains with low (LR) and high (HR) resolutions. Transferring (segmented) distribution information from the HR regions enhances the details in the LR regions by solving a maximum likelihood problem with prior knowledge from HR models. When updating areas bordering HR and LR regions, a patch-scanning policy is adopted to consider local patterns and avoid sharp boundaries. To evaluate the efficacy of the proposed PGM fusion method, we tested the fusion approach on both a synthetic checkerboard model and a fault zone structure imaged from the 2019 Ridgecrest, CA, earthquake sequence. The Ridgecrest fault zone image consists of a shallow (top 1 km) high-resolution shear-wave velocity model obtained from ambient noise tomography, which is embedded into the coarser Statewide California Earthquake Center Community Velocity Model version S4.26-M01. The model efficacy is underscored by the deviation between observed and calculated traveltimes along the boundaries between HR and LR regions, 38 per cent less than obtained by conventional Gaussian interpolation. Determination of individual age is one essential step in the accurate assessment of fish stocks. In non-tropical environments, the manual count of ring-like growth patterns in fish otoliths (ear stones) is the standard method. It relies on visual means and individual judgment and thus is subject to bias and interpretation errors. The use of automated pattern recognition based on machine learning may help to overcome this problem. Here, we employ two deep learning methods based on Convolutional Neural Networks (CNNs). The first approach utilizes the Mask R-CNN algorithm to perform object detection on the major otolith reading axes. The second approach employs the U-Net architecture to perform semantic segmentation on the otolith image in order to segregate the regions of interest. For both methods, we applied a simple postprocessing to count the rings on the output masks returned, which corresponds to the age prediction. Multiple benchmark tests indicate the promising performance of our implemented approaches, comparable to recently published methods based on classical image processing and traditional CNN implementation. Furthermore, our algorithms showed higher robustness compared to the existing methods, while also having the capacity to extrapolate missing age groups and to adapt to a new domain or data source. Classification of zooplankton to species with broadband echosounder data could increase the taxonomic resolution of acoustic surveys and reduce the dependence on net and trawl samples for 'ground truthing'. Supervised classification with broadband echosounder data is limited by the acquisition of validated data required to train machine learning algorithms ('classifiers'). We tested the hypothesis that acoustic scattering models could be used to train classifiers for remote classification of zooplankton. Three classifiers were trained with data from scattering models of four Arctic zooplankton groups (copepods, euphausiids, chaetognaths, and hydrozoans). We evaluated classifier predictions against observations of a mixed zooplankton community in a submerged purpose-built mesocosm (12 m3) insonified with broadband transmissions (185–255 kHz). The mesocosm was deployed from a wharf in Ny-Ålesund, Svalbard, during the Arctic polar night in January 2022. We detected 7722 tracked single targets, which were used to evaluate the classifier predictions of measured zooplankton targets. The classifiers could differentiate copepods from the other groups reasonably well, but they could not differentiate euphausiids, chaetognaths, and hydrozoans reliably due to the similarities in their modelled target spectra. We recommend that model-informed classification of zooplankton from broadband acoustic signals be used with caution until a better understanding of in situ target spectra variability is gained. Uncertain multi-modal transport path optimization (UMTPO) is a combined optimization non-deterministic polynomial-time hard problem. Its goal is to determine a path with the lowest total transportation cost and carbon emissions from the starting point to the destination. To effectively address this issue, this article proposes a modified dung beetle optimizer (DBO) to address it. DBO is a swarm-based metaheuristic optimization algorithm that has the features of a fast convergence rate and high solution accuracy. Despite this, the disadvantages of weak global exploration capability and falling easily into local optima exist. In this article, we propose a modified DBO called MSHDBO for function optimization and to solve the UMTPO problem. However, for the vast majority of metaheuristic algorithms, they are designed for continuous problems and cannot directly solve discrete problems. Therefore, this article employs a priority based encoding and decoding method to solve the UMTPO problem. To verify the performance and effectiveness of the MSHDBO algorithm, we compared it with other improved versions of the DBO algorithm used in the literature. We confirmed the excellent performance of MSHDBO using 41 benchmark test functions from the IEEE CEC 2017 test suite and IEEE CEC 2022 test suite. Additionally, we compared the MSHDBO algorithm with 10 other state-of-the-art metaheuristic optimization algorithms through a practical UMTPO problem. The growing demand for high-quality industrial products has led to a significant emphasis on image anomaly detection (AD). AD in industrial goods presents a formidable research challenge that demands the application of sophisticated techniques to identify and address deviations from the expected norm accurately. Manufacturers increasingly recognize the significance of employing intelligent systems to detect flaws and defects in product parts. However, industrial settings pose several challenges: diverse categories, limited abnormal samples and vagueness. Hence, there is a growing demand for advanced image AD techniques within industrial product manufacturing. In this paper, an intelligent industrial defective chips detection framework is proposed which mainly consists of three core components. First, the convolutional features of the efficient backbone model is effectively utilized to balance the computational complexity and performance of industrial resource-constrained devices. Secondly, a novel inverse feature matching followed by masking method is proposed to enhance the explanability that localizes the abnormal regions of the abnormal chips. Finally, to evaluate our proposed method a comprehensive ablation study is conducted, where different machine learning and deep learning algorithms are analysed to claim the superiority of our method. Furthermore, to help the research community, a benchmark dataset is collected from real-world industry manufacturing for defective chip detection. Motivation Multiplexed immunofluorescence (mIF) is an emerging assay for multichannel protein imaging that can decipher cell-level spatial features in tissues. However, existing automated cell phenotyping methods, such as clustering, face challenges in achieving consistency across experiments and often require subjective evaluation. As a result, mIF analyses often revert to marker gating based on manual thresholding of raw imaging data. Results To address the need for an evaluable semi-automated algorithm, we developed GammaGateR, an R package for interactive marker gating designed specifically for segmented cell-level data from mIF images. Based on a novel closed-form gamma mixture model, GammaGateR provides estimates of marker-positive cell proportions and soft clustering of marker-positive cells. The model incorporates user-specified constraints that provide a consistent but slide-specific model fit. We compared GammaGateR against the newest unsupervised approach for annotating mIF data, employing two colon datasets and one ovarian cancer dataset for the evaluation. We showed that GammaGateR produces highly similar results to a silver standard established through manual annotation. Furthermore, we demonstrated its effectiveness in identifying biological signals, achieved by mapping known spatial interactions between CD68 and MUC5AC cells in the colon and by accurately predicting survival in ovarian cancer patients using the phenotype probabilities as input for machine learning methods. GammaGateR is a highly efficient tool that can improve the replicability of marker gating results, while reducing the time of manual segmentation. In this research, our focus lies in exploring the effectiveness of a frequency-velocity convolutional neural network (CNN) in the efficient and non-intrusive acquisition of 2D wave velocity visuals of near-surface geological substances, accomplished through the analysis of data from ground-penetrating radar (GPR). To learn complex correlations between antenna readings and subsurface velocities, the proposed CNN model makes use of the spatial features present in the GPR data. By employing a network architecture capable of accurately detecting both local and global patterns within the data, it becomes feasible to efficiently extract valuable velocity information from GPR readings. The CNN model is trained and validated using a substantial dataset consisting of GPR readings along with corresponding ground truth velocity images. Diverse subsurface settings, encompassing different soil types and geological characteristics, are employed to gather the GPR measurements. In the supervised learning approach employed to train the CNN model, the GPR measurements serve as input, while the associated ground truth velocity images are utilized as target outputs. The model is trained using backpropagation and optimized using a suitable loss function to reduce the difference between the predicted velocity images and the actual images. The experimental results demonstrate the effectiveness of the proposed CNN method in accurately deriving 2D velocity images of near-surface materials from GPR antenna observations. Compared to traditional techniques, the CNN model exhibits superior velocity calculation precision and achieves high levels of accuracy. Moreover, when applied to unseen GPR data, the trained model exhibits promising generalization abilities, highlighting its potential for practical subsurface imaging applications. Motivation Rapid spread of viral diseases such as Coronavirus disease 2019 (COVID-19) highlights an urgent need for efficient surveillance of virus mutation and transmission dynamics, which requires fast, inexpensive and accurate viral lineage assignment. The first two goals might be achieved through low-coverage whole-genome sequencing (LC-WGS) which enables rapid genome sequencing at scale and at reduced costs. Unfortunately, LC-WGS significantly diminishes the genomic details, rendering accurate lineage assignment very challenging. Results We present ViTAL, a novel deep learning algorithm specifically designed to perform lineage assignment of low coverage-sequenced genomes. ViTAL utilizes a combination of MinHash for genomic feature extraction and Vision Transformer for fine-grain genome classification and lineage assignment. We show that ViTAL outperforms state-of-the-art tools across diverse coverage levels, reaching up to 87.7% lineage assignment accuracy at 1 × coverage where state-of-the-art tools such as UShER and Kraken2 achieve the accuracy of 5.4% and 27.4% respectively. ViTAL achieves comparable accuracy results with up to 8 × lower coverage than state-of-the-art tools. We explore ViTAL's ability to identify the lineages of novel genomes, i.e. genomes the Vision Transformer was not trained on. We show how ViTAL can be applied to preliminary phylogenetic placement of novel variants. In this paper, we introduce a novel data augmentation methodology based on Conditional Progressive Generative Adversarial Networks (CPGAN) to generate diverse black hole (BH) images, accounting for variations in spin and electron temperature prescriptions. These generated images are valuable resources for training deep learning algorithms to accurately estimate black hole parameters from observational data. Our model can generate BH images for any spin value within the range of [−1, 1], given an electron temperature distribution. To validate the effectiveness of our approach, we employ a convolutional neural network to predict the BH spin using both the GRMHD images and the images generated by our proposed model. Our results demonstrate a significant performance improvement when training is conducted with the augmented data set while testing is performed using GRMHD simulated data, as indicated by the high R 2 score. Consequently, we propose that GANs can be employed as cost-effective models for black hole image generation and reliably augment training data sets for other parametrization algorithms. It is of great significance to study the plant morphological structure for improving crop yield and achieving efficient use of resources. Three dimensional (3D) information can more accurately describe the morphological and structural characteristics of crop plants. Automatic acquisition of 3D information is one of the key steps in plant morphological structure research. Taking wheat as the research object, we propose a point cloud data-driven 3D reconstruction method that achieves 3D structure reconstruction and plant morphology parameterization at the phytomer scale. Specifically, we use the MVS-Pheno platform to reconstruct the point cloud of wheat plants and segment organs through the deep learning algorithm. On this basis, we automatically reconstructed the 3D structure of leaves and tillers and extracted the morphological parameters of wheat. The results show that the semantic segmentation accuracy of organs is 95.2%, and the instance segmentation accuracy AP50 is 0.665. The R 2 values for extracted leaf length, leaf width, leaf attachment height, stem leaf angle, tiller length, and spike length were 0.97, 0.80, 1.00, 0.95, 0.99, and 0.95, respectively. This method can significantly improve the accuracy and efficiency of 3D morphological analysis of wheat plants, providing strong technical support for research in fields such as agricultural production optimization and genetic breeding. Motivation Classification of samples using biomedical omics data is a widely used method in biomedical research. However, these datasets often possess challenging characteristics, including high dimensionality, limited sample sizes, and inherent biases across diverse sources. These factors limit the performance of traditional machine learning models, particularly when applied to independent datasets. Results To address these challenges, we propose a novel classifier, Deep Centroid, which combines the stability of the nearest centroid classifier and the strong fitting ability of the deep cascade strategy. Deep Centroid is an ensemble learning method with a multi-layer cascade structure, consisting of feature scanning and cascade learning stages that can dynamically adjust the training scale. We apply Deep Centroid to three precision medicine applications—cancer early diagnosis, cancer prognosis, and drug sensitivity prediction—using cell-free DNA fragmentations, gene expression profiles, and DNA methylation data. Experimental results demonstrate that Deep Centroid outperforms six traditional machine learning models in all three applications, showcasing its potential in biological omics data classification. Furthermore, functional annotations reveal that the features scanned by the model exhibit biological significance, indicating its interpretability from a biological perspective. Our findings underscore the promising application of Deep Centroid in the classification of biomedical omics data, particularly in the field of precision medicine. Objective The objective of this study was to explore the application of radiomics combined with machine learning to establish different models to assist in the diagnosis of venous wall invasion in patients with renal cell carcinoma and venous tumor thrombus and to evaluate the diagnostic efficacy. Materials and Methods We retrospectively reviewed the data of 169 patients in Peking University Third Hospital from March 2015 to January 21, who was diagnosed as renal mass with venous invasion. According to the intraoperative findings, 111 patients were classified to the venous wall invasion group and 58 cases in the non-invasion group. ITK-snap was used for tumor segmentation and PyRadiomics 3.0.1 package was used for feature extraction. A total of 1598 features could be extracted from each CT image. The patients were divided into training set and testing set by time. The elastic-net regression with 4-fold cross-validation was used as a dimension-reduction method. After feature selection, a support vector machines (SVM) model, a logistic regression (LR) model, and an extra trees (ET) model were established. Then the sensitivity, specificity, accuracy, and the area under the curve (AUC) were calculated to evaluate the diagnostic performance of each model on the testing set. Results Patients before September 2019 were divided into the training set, of which 88 patients were in the invasion group and 42 patients were in the non-invasion group. The others were in the testing set, of which 32 patients were in the invasion group and 16 patients were in the non-invasion group. A total of 34 radiomics features were obtained by the elastic-net regression. The SVM model had an AUC value of 0.641 (95% CI, 0.463-0.769), a sensitivity of 1.000, and a specificity of 0.062. The LR model had an AUC value of 0.769 (95% CI, 0.620-0.877), a sensitivity of 0.913, and a specificity of 0.312. The ET model had an AUC value of 0.853 (95% CI, 0.734-0.948), a sensitivity of 0.783, and a specificity of 0.812. Among the 3 models, the ET model had the best diagnostic effect, with a good balance of sensitivity and specificity. And the higher the tumor thrombus grade, the better the diagnostic efficacy of the ET model. In inferior vena cava tumor thrombus, the sensitivity, specificity, accuracy, and AUC of ET model can be improved to 0.889, 0.800, 0.857, 0.878 (95% CI, 0.745-1.000). Conclusion Machine learning combined with radiomics method can effectively identify whether venous wall was invaded by tumor thrombus and has high diagnostic efficacy with an AUC of 0.853 (95% CI, 0.734-0.948). The study of jet-inflated X-ray cavities provides a powerful insight into the energetics of hot galactic atmospheres and radio-mechanical AGN feedback. By estimating the volumes of X-ray cavities, the total energy and thus also the corresponding mechanical jet power required for their inflation can be derived. Properly estimating their total extent is, however, non-trivial, prone to biases, nearly impossible for poor-quality data, and so far has been done manually by scientists. We present a novel machine-learning pipeline called Cavity Detection Tool (CADET), developed as an assistive tool that detects and estimates the sizes of X-ray cavities from raw Chandra images. The pipeline consists of a convolutional neural network trained for producing pixel-wise cavity predictions and a DBSCAN clustering algorithm, which decomposes the predictions into individual cavities. The convolutional network was trained using mock observations of early-type galaxies simulated to resemble real noisy Chandra -like images. The network's performance has been tested on simulated data obtaining an average cavity volume error of 14 per cent at an 89 per cent true-positive rate. For simulated images without any X-ray cavities inserted, we obtain a 5 per cent false-positive rate. When applied to real Chandra images, the pipeline recovered 93 out of 97 previously known X-ray cavities in nearby early-type galaxies and all 14 cavities in chosen galaxy clusters. Besides that, the CADET pipeline discovered seven new cavity pairs in atmospheres of early-type galaxies (IC 4765, NGC 533, NGC 2300, NGC 3091, NGC 4073, NGC 4125, and NGC 5129) and a number of potential cavity candidates.
