Abstract

One mechanism proposed to explain high species diversity in tropical systems is strong negative conspecific density dependence (CDD), which reduces recruitment of juveniles in proximity to conspecific adult plants. Although evidence shows that plant-specific soil pathogens can drive negative CDD, trees also form key mutualisms with mycorrhizal fungi, which may counteract these effects. Across 43 large-scale forest plots worldwide, we tested whether ectomycorrhizal tree species exhibit weaker negative CDD than arbuscular mycorrhizal tree species. We further tested for conmycorrhizal density dependence (CMDD) to test for benefit from shared mutualists. We found that the strength of CDD varies systematically with mycorrhizal type, with ectomycorrhizal tree species exhibiting higher sapling densities with increasing adult densities than arbuscular mycorrhizal tree species. Moreover, we found evidence of positive CMDD for tree species of both mycorrhizal types. Collectively, these findings indicate that mycorrhizal interactions likely play a foundational role in global forest diversity patterns and structure.

Abstract

BioJam is a political, artistic, and educational project in which Bay Area artists, scientists, and educators collaborate with youth and communities of color to address historical exclusion of their communities in STEM fields and reframe what science can be. As an intergenerational collective, we co-learn on topics of culture (social and biological), community (cultural and ecological), and creativity. We reject the notion that increasing the number of scientists of color requires inculcation in the ways of the dominant culture. Instead, we center cultural practices, traditional ways of knowing, storytelling, art, experiential learning, and community engagement to break down the framing that positions these practices as distinct from science. The goal of this work is to realize a future in which the practice of science is relatable, accessible, and liberatory.

Abstract

In the classical phase retrieval problem in the Paley-Wiener class $PW_L$ for $L>0$, i.e. to recover $f\in PW_L$ from $|f|$, Akutowicz, Walther, and Hofstetter independently showed that all such solutions can be obtained by flipping an arbitrary set of complex zeros across the real line. This operation is called zero-flipping and we denote by $\mathfrak{F}_a f$ the resulting function. The operator $\mathfrak{F}_a$ is defined even if $a$ is not a genuine zero of $f$, that is if we make an error on the location of the zero. Our main goal is to investigate the effect of $\mathfrak{F}_a$. We show that $\mathfrak{F}_af$ is no longer bandlimited but is still wide-banded. We then investigate the effect of $\mathfrak{F}_a$ on the stability of phase retrieval by estimating the quantity $\inf_{|c|=1}\|cf-\mathfrak{F}_af\|_2$. We show that this quantity is in general not well-suited to investigate stability, and so we introduce the quantity $\inf_{|c|=1}\|c\mathfrak{F}_bf-\mathfrak{F}_af\|_2$. We show that this quantity is dominated by the distance between $a$ and $b$.

Abstract

Deep-water access is arguably the most effective, but under-studied, mechanism that plants employ to survive during drought. Vulnerability to embolism and hydraulic safety margins can predict mortality risk at given levels of dehydration, but deep-water access may delay plant dehydration. Here, we tested the role of deep-water access in enabling survival within a diverse tropical forest community in Panama using a novel data-model approach. We inversely estimated the effective rooting depth (ERD, as the average depth of water extraction), for 29 canopy species by linking diameter growth dynamics (1990-2015) to vapor pressure deficit, water potentials in the whole-soil column, and leaf hydraulic vulnerability curves. We validated ERD estimates against existing isotopic data of potential water-access depths. Across species, deeper ERD was associated with higher maximum stem hydraulic conductivity, greater vulnerability to xylem embolism, narrower safety margins, and lower mortality rates during extreme droughts over 35 years (1981-2015) among evergreen species. Species exposure to water stress declined with deeper ERD indicating that trees compensate for water stress-related mortality risk through deep-water access. The role of deep-water access in mitigating mortality of hydraulically-vulnerable trees has important implications for our predictive understanding of forest dynamics under current and future climates.

36. On the gene expression landscape of cancer

Abstract

A principal component analysis of the TCGA data for 15 cancer localizations unveils the following qualitative facts about tumors: 1) The state of a tissue in gene expression space may be described by a few variables. In particular, there is a single variable describing the progression from a normal tissue to a tumor. 2) Each cancer localization is characterized by a gene expression profile, in which genes have specific weights in the definition of the cancer state. There are no less than 2500 differentially-expressed genes, which lead to power-like tails in the expression distribution functions. 3) Tumors in different localizations share hundreds or even thousands of differentially expressed genes. There are 6 genes common to the 15 studied tumor localizations. 4) The tumor region is a kind of attractor. Tumors in advanced stages converge to this region independently of patient age or genetic variability. 5) There is a landscape of cancer in gene expression space with an approximate border separating normal tissues from tumors.

38. Constraint on the stem cell numbers and division rates posed by the risk of cancer

Abstract

Compiled data for the stem cell numbers, Ns, and division rates, ms, is reanalized in order to show that we can distinguish two groups of human tissues. In the first one, there is a relatively high fraction of maintenance (stem and transit) cells in the tissue, but the division rates are low. The second group, on the other hand, is characterized by very high transit cell division rates, of around one division per day. These groups do not have an embrionary origin. We argue that their properties arise from a combination of the needs of tissue homeostasis (in particular turnover rate) and a bound on cancer risk, which is roughly a linear function of the product Ns ms. The bound on cancer risk leads to a threshold at ms = 8/year, where the fraction of stem cells falls down two orders of magnitude.

Abstract

The future trajectory of global forests is closely intertwined with tree demography, and a major fundamental goal in ecology is to understand the key mechanisms governing spatio-temporal patterns in tree population dynamics. While previous research has made substantial progress in identifying the mechanisms individually, their relative importance among forests remains unclear mainly due to practical limitations. One approach to overcome these limitations is to group mechanisms according to their shared effects on the variability of tree vital rates and quantify patterns therein. We developed a conceptual and statistical framework (variance partitioning of Bayesian multilevel models) that attributes the variability in tree growth, mortality, and recruitment to variation in species, space, and time, and their interactions – categories we refer to as organising principles (OPs). We applied the framework to data from 21 forest plots covering more than 2.9 million trees of approximately 6500 species. We found that differences among species, the species OP, proved a major source of variability in tree vital rates, explaining 28–33% of demographic variance alone, and 14–17% in interaction with space, totalling 40–43%. Our results support the hypothesis that the range of vital rates is similar across global forests. However, the average variability among species declined with species richness, indicating that diverse forests featured smaller interspecific differences in vital rates. Moreover, decomposing the variance in vital rates into the proposed OPs showed the importance of unexplained variability, which includes individual variation, in tree demography. A focus on how demographic variance is organized in forests can facilitate the construction of more targeted models with clearer expectations of which covariates might drive a vital rate. Abstract

Open science skills are increasingly important for a career in ecology and evolutionary biology (EEB) as efforts to make data and analyses publicly available continue to become more commonplace. While learning core concepts in EEB, students are also expected to gain skills in conducting open science to prepare for future careers. Core open science skills like programming, data sharing, and practices that promote reproducibility can be taught to undergraduate students alongside core concepts in EEB. Yet, these skills are not always taught in biology undergraduate programs, and a major challenge in developing open science skills and learning EEB concepts simultaneously is the high cognitive load associated with learning multiple disparate concepts at the same time. One solution is to provide students with easily digestible, scaffolded, pre‐formatted code in the form of vignettes and interactive tutorials. Here, we present six open source teaching tutorials for undergraduate students in EEB. These tutorials teach fundamental ecological concepts, data literacy, programming (using R software), and analysis skills using publicly available datasets while introducing students to open science concepts and tools. Spanning a variety of EEB topics and skill levels, these tutorials serve as examples and resources for educators to integrate open science tools, programming, and data literacy into teaching EEB at the undergraduate level. Abstract

Aims: Herbaceous plant cover can be used to inhibit tree encroachment in many managed and semi‐natural grasslands. Ideally, herbaceous seed mixtures should reduce the establishment and growth of many invading tree species over several years. Theory predicts that invasion resistance can be maximized by both: (a) increasing the diversity (taxonomic and/or functional) of resident seed mixtures, and (b) including species that are especially efficient at blocking further colonizers. We established an experiment in a regularly mown old field within a deciduous forest region in southeastern Canada. Our overall goal was to examine the relative contribution of old field community composition and diversity (taxonomic and functional) to resistance against encroachment by two undesirable native tree species over time. Location: Varennes, southern Québec, Canada (45°37′01.24″ N, 73°23′03.57″ W). Methods: We tested our hypotheses by seeding experimental plots with different levels of taxonomic diversity (from one to nine species) and functional group richness (grasses, legumes, and forbs). Our herbaceous species comprised four native species and five introduced and naturalized species. We then seeded the plots with two model tree colonizers, Acer rubrum and Betula populifolia, during three consecutive years. We also transplanted seedlings of Acer and Betula to determine the effect of herbaceous diversity on post‐emergence growth and seedling survival. Results: Overall, herbaceous species identity (presence and absence) better predicted the resistance of resident herbaceous seed mixtures to tree encroachment than the other diversity measures assessed in our study. Fast‐growing herbaceous species, such as Lolium, substantially inhibit resistance to woody encroachment in the first year. Achillea millefolium and Solidago canadensis were by far the most efficient in blocking tree seedling establishment and growth, particularly during the second and third years. These effects highlight the potential for a combination of fast‐growing species, along with slower‐growing but highly inhibitive species, as a way to limit tree encroachment in real field applications. Functional group richness was a poor predictor of tree encroachment. Species richness reduced tree encroachment, especially when considering a multidimensional tree encroachment index integrating all aspects of tree establishment and growth over the three years of our experiment. Conclusions: Seeding highly inhibiting herbaceous species is the most efficient approach against specific tree invaders. However, it is difficult to implement in practice because it relies on a priori knowledge of the species' inhibitory effects.
