The San Francisco Bay (SFB) is the largest estuary on the west coast of the United States. It is an important transition zone between marine, freshwater, and inland terrestrial watersheds. The SFB is an important region for the cycling of nutrients and pollutants and it supports nurseries of ecologically and commercially important fisheries, including some threatened species. Phytoplankton community structure influences food web dynamics, and the taxonomy of the phytoplankton may be more important in determining primary food quality than environmental factors. As such, estimating food quality from phytoplankton community composition can be a robust tool to understand trophic transfer of energy. Recent work explores phytoplankton food quality in SFB through the use of microscopy and phytoplankton chemotaxonomy to evaluate how changes in phytoplankton composition may have influenced the recent trophic collapse of pelagic fishes in the northern part of the SFB. The objective of this study is to determine if the approach can also be applied to imaging spectroscopy data in order to quantify phytoplankton food quality from space. Imaging spectroscopy data of SFB from the Airborne VisibleInfrared Imaging Spectrometer (AVIRIS) was collected during the Hyperspectral Infrared (HyspIRI) Airborne Campaign in California (2013 2015) and used in this study. Estimates of ocean chlorophyll and phytoplankton community structure were determined using standard ocean chlorophyll algorithms and the PHYtoplankton Detection with Optics (PHYDOTax) algorithms. These were validated using in situ observations of phytoplankton composition using microscopic cell counts and phytoplankton chemotaxonomy from the US Geological Surveys ship surveys of the SFB. The findings from this study may inform the use of future high spectral resolution satellite sensors with the spatial resolution appropriate for coastal systems (e.g., HyspIRI) to assess food quality from space.

NASA airborne missions in 2011 and 2013 over Monterey Bay, CA, demonstrated novel above- and in-water calibration and validation measurements supporting a combined airborne sensor approach (imaging spectrometer, microradiometers, and a sun photometer). The resultant airborne data characterize contemporaneous coastal atmospheric and aquatic properties plus sea-truth observations from state-of-the-art instrument systems spanning a next-generation spectral domain (320-875 nm). This airborne instrument suite for calibration, validation, and research flew at the lowest safe altitude (ca. 100 ft or 30 m) as well as higher altitudes (e.g., 6,000 ft or 1,800 m) above the sea surface covering a larger area in a single synoptic sortie than ship-based measurements at a few stations during the same sampling period. Data collection of coincident atmospheric and aquatic properties near the sea surface and at altitude allows the input of relevant variables into atmospheric correction schemes to improve the output of corrected imaging spectrometer data. Specific channels support legacy and next-generation satellite capabilities, and flights are planned to within 30 min of satellite overpass. This concept supports calibration and validation activities of ocean color phenomena (e.g., river plumes, algal blooms) and studies of water quality and coastal ecosystems. The 2011 COAST mission flew at 100 and 6,000 ft on a Twin Otter platform with flight plans accommodating the competing requirements of the sensor suite, which included the Coastal-Airborne In-situ Radiometers (C-AIR) for the first time. C-AIR (Biospherical Instruments Inc.) also flew in the 2013 OCEANIA mission at 100 and 1,000 ft on the Twin Otter below the California airborne simulation of the proposed NASA HyspIRI satellite system comprised of an imaging spectrometer and thermal infrared multispectral imager on the ER-2 at 65,000 ft (20,000 m). For both missions, the Compact-Optical Profiling System (Biospherical Instruments, Inc.), an in-water system with microradiometers matching C-AIR, was deployed to compare sea-truth measurements and low-altitude Twin Otter flights within Monterey Bay red tide events. This novel airborne and in-water sensor capability advances the science of coastal measurements and enables rapid response for coastal events.

Coastal benthic marine ecosystems, such as coral reefs, seagrass beds, and kelp forests are highly productive as well as ecologically and commercially important resources. These systems are vulnerable to degraded water quality due to coastal development, terrestrial run-off, and harmful algal blooms. Measurements of these features are important for understanding linkages with land-based sources of pollution and impacts to coastal ecosystems. Challenges for accurate remote sensing of coastal benthic (shallow water) ecosystems and water quality are complicated by atmospheric scattering/absorption (approximately 80+% of the signal), sun glint from the sea surface, and water column scattering (e.g., turbidity). Further, sensor challenges related to signal to noise (SNR) over optically dark targets as well as insufficient radiometric calibration thwart the value of coastal remotely-sensed data. Atmospheric correction of satellite and airborne remotely-sensed radiance data is crucial for deriving accurate water-leaving radiance in coastal waters. C-HORSE seeks to optimize coastal remote sensing measurements by using a novel airborne instrument suite that will bridge calibration, validation, and research capabilities of bio-optical measurements from the sea to the high altitude remote sensing platform. The primary goal of C-HORSE is to facilitate enhanced optical observations of coastal ecosystems using state of the art portable microradiometers with 19 targeted spectral channels and flight planning to optimize measurements further supporting current and future remote sensing missions.

The LLILAS Faculty Research Initiative presents a two-day symposium, Caribbean Coral Reefs at Risk. This international symposium examines the current state and future of coral reef conservation efforts throughout the Caribbean from the perspective of government agencies, nongovernment organizations, and academia.

Worldwide, coastal marine ecosystems are exposed to land-based sources of pollution and sedimentation from anthropogenic activities including agriculture and coastal development. Ocean color products from satellite sensors provide information on chlorophyll (phytoplankton pigment), sediments, and colored dissolved organic material. Further, ship-based in-water measurements and emerging airborne measurements provide in situ data for the vicarious calibration of current and next generation satellite ocean color sensors and to validate the algorithms that use the remotely sensed observations. Recent NASA airborne missions over Monterey Bay, CA, have demonstrated novel above- and in-water measurement capabilities supporting a combined airborne sensor approach (imaging spectrometer, microradiometers, and a sun photometer). The results characterize coastal atmospheric and aquatic properties through an end-to-end assessment of image acquisition, atmospheric correction, algorithm application, plus sea-truth observations from state-of-the-art instrument systems. The primary goal of the airborne missions was to demonstrate the following in support of calibration and validation exercises for satellite coastal ocean color products: 1) the utility of a multi-sensor airborne instrument suite to assess the bio-optical properties of coastal California, including water quality; and 2) the importance of contemporaneous atmospheric measurements to improve atmospheric correction in the coastal zone. Utilizing an imaging spectrometer optimized in the blue to green spectral domain enables higher signal for detection of the relatively dark radiance measurements from marine and freshwater ecosystem features. The novel airborne instrument, Coastal Airborne In-situ Radiometers (C-AIR) provides measurements of apparent optical properties with high dynamic range and fidelity for deriving exact water leaving radiances at the land-ocean boundary, including radiometrically shallow aquatic ecosystems. Simultaneous measurements supporting empirical atmospheric correction of image data were accomplished using the Ames Airborne Tracking Sunphotometer (AATS-14). Flight operations are presented for the instrument payloads using the CIRPAS Twin Otter flown over Monterey Bay during the seasonal fall algal bloom in 2011 (COAST) and 2013 (OCEANIA) to support bio-optical measurements of phytoplankton for coastal zone research. Further, this airborne capability can be responsive to first flush rain events that deliver higher concentrations of sediments and pollution to coastal waters via watersheds and overland flow.

The HyspIRI Aquatic Studies Group (HASG) has developed a conceptual list of data products for the HyspIRI mission to support aquatic remote sensing of coastal and inland waters. These data products were based on mission capabilities, characteristics, and expected performance. The topic of coastal and inland water remote sensing is very broad. Thus, this report focuses on aquatic data products to keep the scope of this document manageable. The HyspIRI mission requirements already include the global production of surface reflectance and temperature. Atmospheric correction and surface temperature algorithms, which are critical to aquatic remote sensing, are covered in other mission documents. Hence, these algorithms and their products were not evaluated in this report. In addition, terrestrial products (e.g., land use land cover, dune vegetation, and beach replenishment) were not considered. It is recognized that coastal studies are inherently interdisciplinary across aquatic and terrestrial disciplines. However, products supporting the latter are expected to already be evaluated by other components of the mission. The coastal and inland water data products that were identified by the HASG, covered six major environmental and ecological areas for scientific research and applications: wetlands, shoreline processes, the water surface, the water column, bathymetry and benthic cover types. Accordingly, each candidate product was evaluated for feasibility based on the HyspIRI mission characteristics and whether it was unique and relevant to the HyspIRI science objectives.

There is a need in the Biological Oceanography community to discriminate among phytoplankton groups within the bulk chlorophyll pool to understand energy flow through ecosystems, to track the fate of carbon in the ocean, and to detect and monitor-for harmful algal blooms (HABs). The ocean color community has responded to this demand with the development of phytoplankton functional type (PFT) discrimination algorithms. These PFT algorithms fall into one of three categories depending on the science application: size-based, biogeochemical function, and taxonomy. The new PFT algorithm Phytoplankton Detection with Optics (PHYDOTax) is an inversion algorithm that discriminates taxon-specific biomass to differentiate among six taxa found in the California Current System: diatoms, dinoflagellates, haptophytes, chlorophytes, cryptophytes, and cyanophytes. PHYDOTax was developed and validated in Monterey Bay, CA for the high resolution imaging spectrometer, Spectroscopic Aerial Mapping System with On-board Navigation (SAMSON - 3.5 nm resolution). PHYDOTax exploits the high spectral resolution of an imaging spectrometer and the improved spatial resolution that airborne data provides for coastal areas. The objective of this study was to apply PHYDOTax to a relatively lower resolution imaging spectrometer to test the algorithm's sensitivity to atmospheric correction, to evaluate capability with other sensors, and to determine if down-sampling spectral resolution would degrade its ability to discriminate among phytoplankton taxa. This study is a part of the larger Hyperspectral Infrared Imager (HyspIRI) airborne simulation campaign which is collecting Airborne Visible/Infrared Imaging Spectrometer (AVIRIS) imagery aboard NASA's ER-2 aircraft during three seasons in each of two years over terrestrial and marine targets in California. Our aquatic component seeks to develop and test algorithms to retrieve water quality properties (e.g. HABs and river plumes) in both marine and in-land water bodies. Results presented are from the 10 April 2013 overflight of the Monterey Bay region and focus primarily on the first objective - sensitivity to atmospheric correction. On-going and future work will continue to evaluate if PHYDOTax can be applied to historical (SeaWiFS and MERIS), existing (MODIS, VIIRS, and HICO), and future (PACE, GEO-CAPE, and HyspIRI) satellite sensors. Demonstration of cross-platform continuity may aid in calibration and validation efforts of these sensors.

Regenerating forests play an important role in long-term carbon sequestration and sustainable landuse as they act as potentially important carbon and nutrient sinks during the shifting agriculture fallow period. The long-term functioning of capoeira. is increasingly threatened by a shortening fallow period during shifting cultivation due to demographic pressures and associated increased vulnerability to severe climatic events. Declining productivity and functioning of fallow forests of shifting cultivation combined with progressive loss of nutrients by successive burning and cropping activities has resulted in declining agricultural productivity. In addition to the effects of intense land use practices, droughts associated with El Nino events are becoming more frequent and severe in moist tropical forests and negative effects on capoeira productivity could be considerable. In Igarape-Acu (near Belem, Para), we hypothesize that experimental alternative landuse/clearing practices (mulching and fallow vegetation improvement by planting with fast-growing leguminous tree species) may make capoeira and agriculture more resilient to the effects of agricultural pressures and drought through (1) increased biomass, soil organic matter and associated increase in soil water storage, and nutrient retention and (2) greater rooting depth of trees planted for fallow improvement. This experimental practice (moto mechanized chop-and-mulch with fallow improvement) has resulted increased soil moisture during the cropping phase, reduced loss of nutrients and organic matter, and higher rates of secondary-forest biomass accumulation. We present preliminary data on water relations during the dry season of 2001 in capoeira and crops for both traditional slash-and-burn and alternative chop-and-mulch practices. These data will be used to test IKONOS data for the detection of moisture status differences. The principal goal of the research is to determine the extent to which capoeira and agricultural fields are susceptible to extreme climate events (drought) under contrasting landuse/clearing practices.

An important contribution to coral reef research is to improve spectral distinction between various health states of coral species in areas subject to harmful anthropogenic activity and climate change. New insights into radiative transfer properties of corals under healthy and stressed conditions can advance understandings of ecological processes on reefs and allow better assessments of the impacts of large-scale bleaching and disease events, Our objective was to examine the spectral and spatial properties of hyperspectral sensors that may be used to remotely sense changes in reef community health. We compare in situ reef environment spectra (healthy coral, stressed coral, dead coral, algae, and sand) with airborne hyperspectral data to identify important spectral characteristics and indices. Additionally, spectral measurements over a range of water depths, relief, and bottom types are compared to help quantify bottom-water column influences. In situ spectra were collected in July and August 2002 at the Long Rock site in the Andros Island, Bahamas coastal zone coral reef. Our primary emphasis was on Acropora palmata (or elkhorn coral), a major reef building coral, which is prevalent in the study area, but is suffering from white band disease. A. palmata is currently being, proposed as an endangered species because its populations have severely declined in many areas of the Caribbean. In addition to the A. palmata biotope, we have collected spectra of at least seven other coral biotopes that exist within the study area, each with different coral community composition, density of corals, relief, and size of corals. Coral spectral reflectance was then input into a radiative transfer model, CORALMOD (CM1), which is based on a leaf radiative transfer model. In CM1, input coral reflectance measurements produce modeled reflectance through an inversion at each visible wavelength to provide the absorption spectrum. Initially, we imposed a scattering baseline that is the same regardless of the coral condition and that coral is optically thick and no light is transmitted through coral. Here we will focus on methodology, experimental design, and initial findings of the in situ spectral measurements and preliminary output from the radiative transfer model.

Fires associated with tropical deforestation, land conversion, and land use greatly contribute to emissions as well as the depletion of carbon and nutrient pools. The objective of this research was to compare change detection techniques for identifying deforestation and cattle pasture formation during a period of early colonization and agricultural expansion in the vicinity of Jamari, Rond6nia. Multi-date Landsat Thematic Mapper (TM) data between 1984 and 1992 was examined in a 94 370-ha area of active deforestation to map land cover change. The Tasseled Cap (TC) transformation was used to enhance the contrast between forest, cleared areas, and regrowth. TC images were stacked into a composite multi-date TC and used in a principal components (PC) transformation to identify change components. In addition, consecutive TC image pairs were differenced and stacked into a composite multi-date differenced image. A maximum likelihood classification of each image composite was compared for identification of land cover change. The multi-date TC composite classification had the best accuracy of 78.1% (kappa). By 1984, only 5% of the study area had been cleared, but by 1992, 11% of the area had been deforested, primarily for pasture and 7% lost due to hydroelectric dam flooding. Finally, discrimination of pasture versus cultivation was improved due to the ability to detect land under sustained clearing opened to land exhibiting regrowth with infrequent clearing.

Burning to clear land for crops and to destroy pests is an integral and largely unavoidable part of tropical agriculture. It is easy to note but difficult to quantify using remote sensing. This report describes our efforts to integrate remotely sensed data into our computer model of tropical chemical trace-gas emissions, weather, and reaction chemistry (using the MM5 mesoscale model and our own Global-Regional Atmospheric Chemistry Simulator). The effects of burning over the continents of Africa and South America have been noticed in observations from several satellites. Smoke plumes hundreds of kilometers long may be seen individually, or may merge into a large smoke pall over thousands of kilometers of these continents. These features are related to intense pollution in the much more confined regions with heavy burning. These emissions also translocate nitrogen thousands of kilometers in the tropical ecosystems, with large fixed-nitrogen losses balanced partially by locally intense fertilization downwind, where nitric acid is rained out. At a much larger scale, various satellite measurements have indicated the escape of carbon monoxide and ozone into large filaments which extend across the Tropical and Southern Atlantic Ocean. Our work relates the source emissions, estimated in part from remote sensing, in part from conventional surface reports, to the concentrations of these gases over these intercontinental regions. We will mention work in progress to use meteorological satellite data (AVHRR, GOES, and Meteosat) to estimate the surface temperature and extent and height of clouds, and explain why these uses are so important in our computer simulations of global biogeochemistry. We will compare our simulations and interpretation of remote observations to the international cooperation involving Brazil, South Africa, and the USA in the TRACE-A (Transport and Atmospheric Chemistry near the Equator - Atlantic) and SAFARI (Southern Africa Fire Atmosphere Research Initiative) and remote-sensing /aircraft/ecosystem observational campaigns.

Biomass burnin is a common force in much of the developing tropical world where it has wide-ranging environmental impacts. Fire is a component of tropical deforestation and is 0 p often used to clear broad expanses of land for shifting agriculture and cattle ranching. Frequent burning in the tropical savannas is a distinct problem from that of primary forest. In Brazil, most of the burning occurs in the cerrado which occupies approximately 1,800,000 km2, primarily on the great plateau in central Brazil. Wildland and agricultural fires are dramatic sources of regional air pollution in central Brazil. Biomass burning is an important source of a large number of trace gases including greenhouse gases and other chemically active species. Knowledge of trace gas emissions from biomass burning in Brazil is limited by a number of factors, most notably relative emission factors for gases from specific fire types/fuels and accurate estimates of temporal and spatial distribution and extent of fire activity. Estimates of trace gas emissions during September 1992 will be presented that incorporates a digital map of vegetation classes, pyrogenic emission factors calculated from ground and aircraft missions, and Instituto Nacional de Pesquisas Espaciais (INPE) fire products derived from Advanced Very High Resolution Radiometer (AVHRR) data. The regional emissions calculated from National Oceanographic and Atmospheric Administration (NOAA) AVHRR estimates of fire activity will provide an independent estimate for comparison with results obtained by the National Aeronautics and Space Administration (NASA) Transport and Atmospheric Chemistry Near the Equator - Atlantic (TRACE-A) experiments.
