As the name of the genus Pantoea (“of all sorts and sources”) suggests, this genus includes bacteria with a wide range of provenances, including plants, animals, soils, components of the water cycle, and humans. Some members of the genus are pathogenic to plants, and some are suspected to be opportunistic human pathogens; while others are used as microbial pesticides or show promise in biotechnological applications. During its taxonomic history, the genus and its species have seen many revisions. However, evolutionary and comparative genomics studies have started to provide a solid foundation for a more stable taxonomy. To move further toward this goal, we have built a 2,509-gene core genome tree of 437 public genome sequences representing the currently known diversity of the genus Pantoea. Clades were evaluated for being evolutionarily and ecologically significant by determining bootstrap support, gene content differences, and recent recombination events. These results were then integrated with genome metadata, published literature, descriptions of named species with standing in nomenclature, and circumscriptions of yet-unnamed species clusters, 15 of which we assigned names under the nascent SeqCode. Finally, genome-based circumscriptions and descriptions of each species and each significant genetic lineage within species were uploaded to the LINbase Web server so that newly sequenced genomes of isolates belonging to any of these groups could be precisely and accurately identified.

Pseudomonas syringae pv. tomato is the causal agent of bacterial speck of tomato, an important disease that results in severe crop production losses worldwide. Currently, two races within phylogroup 01a (PG01a) are described for this pathogen. Race 0 strains have avirulence genes for the expression of type III system-associated effectors AvrPto1 and AvrPtoB, that are recognized and targeted by the effector-triggered immunity in tomato cultivars having the pto race-specific resistance gene. Race 1 strains instead lack the avrPto1 and avrPtoB genes and are therefore capable to aggressively attack all tomato cultivars. Here, we have performed the complete genome sequencing and the analysis of P. syringae pv. tomato strain DAPP-PG 215, which was described as a race 0 strain in 1996. Our analysis revealed that its genome comprises a 6.2 Mb circular chromosome and two plasmids (107 kb and 81 kb). The results indicate that the strain is phylogenetically closely related to strains Max13, K40, T1 and NYS-T1, all known race 1 strains. The chromosome of DAPP-PG 215 encodes race 1-associated genes like avrA and hopW1 and lacks race 0-associated genes like hopN1, giving it a race 1 genetic background. However, the genome harbors a complete ortholog of avrPto1, which allows the strain to display a race 0 phenotype. Comparative genomics with several PG01a genomes revealed that mobile DNA elements are rather involved in the evolution of the two different races.

Fire blight caused by Erwinia amylovora reached Kazakhstan in 2008. Here, the disease poses a threat not only to agricultural production of apples and pears, but also to the forests of wild Malus sieversii, the progenitor of most domesticated apple varieties worldwide. In the period 2019–2021, the spread of fire blight in the growth area of wild apples was limited by the weather conditions. In 2022, late spring and early summer were characterized by increased rainfall and moderate temperatures favorable for the disease. The goal of this study was to monitor the distribution of fire blight in private households and small orchards in the zones adjacent to wild apple distribution areas. A total of 91 samples with fire blight-compatible symptoms were collected from cultural apples (68), wild apple (10), pear (5), hawthorn (7), and quince (1) in south-eastern and eastern Kazakhstan, resulting in 21 isolates (one from pear, one from quince, and 19 from apple) of E. amylovora. All isolates belonged to the archetypal CRISPR genotype A. Considering the relative proximity of the infections to the forests of wild M. sieversii, additional measures for fire blight control and prevention will have to be implemented, including state monitoring of the wild apple forests for disease symptoms and awareness campaigns for specially protected natural territories that safeguard M. sieversii, as well as for local pomaceous-fruit growing communities.

We report the draft genome sequences of two Phytobacter diazotrophicus isolates recovered from a swab specimen from the water faucet located in the Neonatal Intensive Care Unit (ICU), National University Hospital, Singapore. The isolates were misidentified as Cronobacter sakazakii and Klebsiella oxytoca using biochemical methods. Whole-genome sequencing (WGS) was performed to determine their identity.

Fire blight, caused by the bacterial pathogen Erwinia amylovora, is a severe bacterial disease of apple and pear that can quickly destroy whole plants. In the last decade, it was also detected in Central Asia, where wild pomaceous fruit plants represent the dominant species in mid-altitude forests and constitute a critical foundation for the entire ecosystem. Efficiently informing farmers, forestry services and private persons about the instances and dangers of fire blight, the correct way to recognize the symptoms, and the methods of disease control is thus of paramount importance in a vast and fragmented natural landscape like the one characterizing countries like Kyrgyzstan, Kazakhstan and Tajikistan. For that purpose, we have developed an app for smartphones and mobile devices that can inform stakeholders about fire blight, simultaneously allowing a citizen science approach for mapping the spread of the disease in Central Asia. The app is available in the three national languages as well as in Russian, English, and German, and can easily be adapted to new countries, languages or even diseases.

Sustainable food production has become increasingly important. Soilless cultivation systems offer several advantages, such as water and nutrient use efficiency, and can be implemented where traditional agriculture is impossible. Bioponic systems use locally or regionally available nutrient sources from organic waste streams (either fluid or solid) and can thus contribute to closing nutrient cycles locally. Bioponics harnesses the metabolic processes of microorganisms which release nutrients from organic matter. This study aimed to set up a bioponic system, by using biogas digestate concentrate and biochar as nutrient sources, and promoting nutrient release from the organic sources by including a biofilter in the system. The development of water quality, plant growth, and quality was monitored extensively. In addition, the influence of either the fungal biocontrol agent Trichoderma atrobrunneum or UV-C treatment of the nutrient solution on plant health and growth was investigated. Three cultivation cycles with Lactuca sativa (“HAWKING” Salanova®) in bioponic (BP), hydroponic (HP), and soil (SO) cultivation were performed. The study showed that healthy lettuces could be produced in BP systems, using a biogas digestate concentrate and biochar as nutrient sources, despite salt accumulation in the nutrient solution. In plant sap analyses, lettuces cultivated in BP systems contained less nitrate but more ammonium and chloride. The yield of the lettuces grown in the BP systems was intermediate, compared to the HP and the SO. The fungus, T. atrobrunneum, strain, T720, survived in soil and soilless cultivation systems. Compared to the HP and the SO systems, the shoot height of lettuces grown in the BP system, with the application of Trichoderma, was significantly increased. In SO systems with Trichoderma application, a significantly higher chlorophyll and flavonoid content, but significantly lower shoot height was observed. Fire blight disease of apples continues its worldwide spread, having reached Kazakhstan in 2010. It is a great threat to the wild apple forests of Malus sieversii. The introduction of fire blight is already showing a considerable impact on cultural apple growing and demands radical efforts for conservation of the wild apple forests. A number of studies have been conducted to examine the presence of fire blight distribution within apples in agricultural areas; however, there has been no large-scale monitoring of wild apple tree populations. Here we present the results of three years of monitoring wild apples in three protected areas of Kazakhstan, looking for the presence of fire blight (Erwinia amylovora). A visual inspection showed no signs of fire blight on the trees of M. sieversii in three consecutive years. These findings were confirmed by lateral flow immunochromatography, and conventional and real-time polymerase chain reaction tests of the asymptomatic samples. The findings of this study will be used to produce recommendations for state authorities to prevent fire blight in wild apple forests of Kazakhstan.

The benefits and risks of human-aided translocation of individuals within the species range, assisted gene flow (AGF), depend on the genetic divergence, on the rate and direction of hybridization, and on the climate transfer distance between the host and donor populations. In this study, we explored the use of Oriental beech (Fagus sylvatica subsp. orientalis), growing from Iran to the Balkans, for AGF into European beech populations (F. sylvatica subsp. sylvatica) that increasingly suffer from climate warming. Using samples from natural populations of Oriental and European beech and microsatellite loci, we identified 5 distinct genetic clusters in Oriental beech with a divergence (FST) of 0.15 to 0.25 from European beech. Using this knowledge, we traced the origin of 11 Oriental beech stands in Western Europe established during the 20th century. In two stands of Greater Caucasus origin, we found evidence for extensive hybridization, with 18% and 41% of the offspring having hybrid status. Climate data revealed higher seasonality with warmer and drier summers across the native Oriental beech sites in comparison to the planting sites in Western Europe. Accordingly, we found that bud burst of Oriental beech occurred four days earlier than in European beech. Overall, our results suggest that AGF of Oriental beech could increase the genetic diversity of European beech stands and may foster introgression of variants adapted to expected future climatic conditions. Our study showcases the evaluation of the benefits and risks of AGF and call for similar studies on other native tree species.

Modeling complex real-world variables, such as tick hazard, can face the problem that no measurements are available for the target variable itself. Models developed on the basis of indirect measurements may then lead to an underconstrained problem for which the output cannot be reliably validated. To address such a problem in the tick hazard use case, we propose a novel oracle approach. The goal of the oracle is to generate test scenarios that can be used to test the validity and robustness of our tick hazard model. We report on preliminary results that support the potential of both the model and the oracle approach.

Cross-pathogenicity was proven for some of the strains within this species complex. It is thus important to have highly specific and fast diagnostics methods for members of the X. hortorum – X. hydrangeae species complex. A comparative genomic analysis was conducted for representative members within the complex to identify singletons for use as genomic targets for the assays. Seven loop-mediated isothermal amplification (LAMP) diagnostics assays were developed for the detection of six clades within the X. hortorum – X. hydrangeae species complex, in addition to one assay specific for the entire species complex. Primer sets were tested on a set of 62 reference strains. The primer sets amplified their respective targets within 15 minutes. Based on the reference set, all assays had a sensitivity, specificity, and efficiency of 100%. The assays were used on a validation set of 60 strains. According to the LAMP results, out of the 60 strains, 39 strains were assigned to one of the clades within the complex, 9 were assigned to the complex but to yet undefined clades within the complex, and 12 strains were previously misclassified as X. hortorum since their genomic DNA did not yield amplification with any of the assays. The seven genome-based assays are promising for use as diagnostic tools for various members within the X. hortorum – X. hydrangeae species complex, and for assigning new and historical isolates to this complex.

Strawberry is economically important and widely grown but susceptible to a large variety of phytopathogenic organisms. Among them, Xanthomonas fragariae is a quarantine bacterial pathogen threatening strawberry productions by causing angular leaf spots. Using whole transcriptome sequencing, gene expression of both plant and bacteria in planta was analyzed at two time points, 12- and 29-days post inoculation, in order to compare pathogen and host response between the stages of early visible and of well-developed symptoms. Among 28’588 known genes in strawberry and 4’046 known genes in X. fragariae expressed at both time points, a total of 361 plant and 144 bacterial genes were significantly differentially expressed, respectively. The identified higher expressed genes in the plants were pathogen-associated molecular pattern receptors and pathogenesis related thaumatin encoding genes, whereas the more expressed early genes were related to chloroplast metabolism as well as photosynthesis related coding genes. Most of X. fragariae genes involved in host interactions, recognitions and pathogenesis, were lower expressed at late-phase infection. This study gives a first insight on the interaction of X. fragariae with its host. The strawberry plant changed its metabolism consistently with the progression of infection.

We report the genome sequences of six Xanthomonas hortorum species level clade members: complete genomes of X. hortorum pv. taraxaci, pv. pelargonii, pv. cynarae and pv. gardneri, in addition to high-quality draft genomes of X. hortorum pv. carotae and pv. vitians. Both short- and long-read sequencing technologies were utilized.

We report the genome sequences of four strains isolated from a hydrangea plants that belong to the Xanthomonas hortorum species level clade but forms a new species.

Xanthomonas fragariae is a quarantine organism in Europe, causing angular leaf spots on strawberry. It is spreading worldwide in strawberry-producing regions due to import of plant material through trade and human activities. In order to resolve the population structure at the strain level, we have employed high-resolution molecular typing tools on a comprehensive strain collection representing global and temporal distribution of the pathogen. Clustered regularly interspaced short palindromic repeat regions (CRISPRs) and variable number of tandem repeats (VNTRs) were identified within the reference genome of X. fragariae LMG 25863 as a potential source of variation. Strains from our collection were whole-genome sequenced and used in order to identify variable spacers and repeats for discriminative purpose. CRISPR spacer analysis and Multiple-Locus VNTR analysis (MLVA) displayed a congruent population structure, in which two major groups and a total of four subgroups were revealed. The two main groups were genetically separated before the first X. fragariae isolate was described, and are potentially responsible for the worldwide expansion of the bacterial disease. Three primer sets were designed on discriminating CRISPR-associated markers in order to streamline group determination of novel isolates. Overall, this study delivers typing methods to discriminate strains and monitor the pathogen population structure, more especially in the view of a new outbreak of the pathogen.
