Feather pecking is a serious problem to the layer industry severely impairing animal welfare and causing economic losses. As a measure to control this unwanted behavior, beak trimming has been applied in the past, but is now banned in more and more countries including Germany. The propensity to perform feather pecking is a heritable trait. It can be reduced by means of breeding, but it is a hard-to-measure trait and to establish suitable selection schemes, knowledge of the genetic architecture of the trait is needed. Commercial flocks are of limited use for this research purpose for several reasons, but selection lines offer the possibility to realize advanced experimental designs. Here, a selective review on fundamental-type research is presented that has been conducted in the Hohenheim selection lines over the past years. Based thereon and the available literature, a mechanistic hypothesis about feather pecking is developed and it gives a perspective on implications for practical breeding. [ABSTRACT FROM AUTHOR]

Summary: Whole‐genome sequencing studies are vital to gain a thorough understanding of genomic variation. Here, we summarize the results of a whole‐genome sequencing study comprising 88 horses and ponies from diverse breeds at 19.1× average coverage. The paired‐end reads were mapped to the current EquCab3.0 horse reference genome assembly, and we identified approximately 23.5 million single nucleotide variants and 2.3 million short indel variants. Our dataset included at least 7 million variants that were not previously reported. On average, each individual horse genome carried ∼5.7 million single nucleotides and 0.8 million small indel variants with respect to the reference genome assembly. The variants were functionally annotated. We provide two examples for potentially deleterious recessive alleles that were identified in a heterozygous state in individual genome sequences. Appropriate management of such deleterious recessive alleles in horse breeding programs should help to improve fertility and reduce the prevalence of heritable diseases. This comprehensive dataset has been made publicly available, will represent a valuable resource for future horse genetic studies and supports the goal of accelerating the rates of genetic gain in domestic horse. Summary: In the present study, data from four F2 crosses were analysed and used to study the linkage disequilibrium (LD) structure within and across the crosses. Genome‐wide association analyses (GWASes) for conductivity and dressing out meat traits were conducted using single‐marker and Bayesian multi‐marker models using the pooled data from all F2 crosses. Porcine F2 crosses generated from the distantly related founder breeds Wild Boar, Piétrain and Meishan, as well as from a porcine F2 cross from the closely related founder breed Piétrain and an F1 Large White × Landrace cross were pooled. A total of 2572 F2 animals were genotyped using a 62K SNP chip. The positions of the SNPs were based on genome assembly Sscrofa11.1. After post‐alignment and genotype filtering, approximately 50K SNPs were usable for LD studies and GWASes. The main findings of the present study are that the breakdown of LD was faster in crosses from closely related founder breeds compared to crosses from distantly related founders. The fastest breakdown of LD was observed by pooling the data. Based on the single‐marker results and LD structure, clusters and windows were built for 1‐Mb intervals. For conductivity and dressing out, 183 and 191 nominal significant associations respectively and six and five clusters respectively were found. Dominance was important for conductivity, and considering dominance in GWASes improved the mapping signals. Most clear signals were found for conductivity on SSC6, 8 and 15 and for dressing out on SSC2 and 7. Considering dominance might contribute to the accuracy of genomic selection and serve as a guide for choosing mating pairs with good combining abilities. In pig production, increasing litter sizes have resulted in lower and heterogenous birth weights accompanied by higher piglet mortality. Breeding to improve the birth weight and its variance within litter, along with adapted management practices, could counteract this. However, high litter size with all its animal welfare implications is under debate. The assessment of individual piglet vitality is an important approach to improve animal welfare. A standardized vitality measurement allows the identification and support of weaker piglets. Likewise, informed selection decisions could be made based on piglet vitality. Another important task is an adequate colostrum supply. This starts with sow selection, especially considering the teats and further encompasses the allocation of piglet cups and the use of foster sows. Further breeding for increased litter size will aggravate existing problems and is counterproductive. The improvement of the management factors and the implementation of vitality measurements in breeding plans may help to combine the current litter size with a high proportion of vital piglets in accordance with high animal welfare standards. Feather pecking in laying hens is a global problem, which massively affects animal welfare and causes economic losses. It has so far been controlled by beak trimming, which is now banned in several countries. Alternative solutions are needed and as feather pecking is a heritable trait, it could be reduced by means of breeding. It is, however, a complex trait, which is notoriously hard to measure. Possible approaches are the development of automated phenotyping systems, the refinement of breeding methodology (e.g., by using models including direct and indirect genetic effects), or the identification of correlated endophenotypes or markers for genomic selection from functional and omics-analyses. This is hardly possible in commercial flocks and thus, most research has been done in selection lines so far. Here, the most recent results from genomic experiments using imputed sequence level genotypes in the Hohenheim selection lines and an F2-design thereof, as well as key results from transcriptomic studies are reviewed. While the results clearly reflect the complex nature of the trait, the different studies point to some common mechanistic properties of feather pecking. A striking result is the similarity with human disorders, mainly schizophrenia. Further, there is evidence for a disturbed GABAergic signalling leading to a constantly high excitation level in high feather peckers, which aligns with previous results. Also, results point to a previously established connection with the immune system. Given that results can be functionally validated and reproduced in commercial lines, they could serve as a foundation to identify suitable endophenotypes for breeding purposes. Background: Milk production traits are complex and influenced by many genetic and environmental factors. Although extensive research has been performed for these traits, with many associations unveiled thus far, due to their crucial economic importance, complex genetic architecture, and the fact that causal variants in cattle are still scarce, there is a need for a better understanding of their genetic background. In this study, we aimed to identify new candidate loci associated with milk production traits in German Holstein cattle, the most important dairy breed in Germany and worldwide. For that purpose, 180,217 cattle were imputed to the sequence level and large-scale genome-wide association study (GWAS) followed by fine-mapping and evolutionary and functional annotation were carried out to identify and prioritize new association signals., Results: Using the imputed sequence data of a large cattle dataset, we identified 50,876 significant variants, confirming many known and identifying previously unreported candidate variants for milk (MY), fat (FY), and protein yield (PY). Genome-wide significant signals were fine-mapped with the Bayesian approach that determines the credible variant sets and generates the probability of causality for each signal. The variants with the highest probabilities of being causal were further classified using external information about the function and evolution, making the prioritization for subsequent validation experiments easier. The top potential causal variants determined with fine-mapping explained a large percentage of genetic variance compared to random ones; 178 variants explained 11.5%, 104 explained 7.7%, and 68 variants explained 3.9% of the variance for MY, FY, and PY, respectively, demonstrating the potential for causality., Conclusions: Our findings proved the power of large samples and sequence-based GWAS in detecting new association signals. In order to fully exploit the power of GWAS, one should aim at very large samples combined with whole-genome sequence data. These can also come with both computational and time burdens, as presented in our study. Although milk production traits in cattle are comprehensively investigated, the genetic background of these traits is still not fully understood, with the potential for many new associations to be revealed, as shown. Background: Reproductive performance plays an important role in animal welfare, health and profitability in animal husbandry and breeding. It is well established that there is a negative correlation between performance and reproduction in dairy cattle. This relationship is being increasingly considered in breeding programs. By elucidating the genetic architecture of underlying reproduction traits, it will be possible to make a more detailed contribution to this. Our study followed two approaches to elucidate this area; in a first part, variance components were estimated for 14 different calving and fertility traits, and then genome-wide association studies were performed for 13 reproduction traits on imputed sequence-level genotypes with subsequent enrichment analyses., Results: Variance components analyses showed a low to moderate heritability (h 2 ) for the traits analysed, ranging from 0.014 for endometritis up to 0.271 for stillbirth, indicating variable degrees of variation within the reproduction traits. For genome-wide association studies, we were able to detect genome-wide significant association signals for nine out of 13 analysed traits after Bonferroni correction on chromosome 6, 18 and the X chromosome. In total, we detected over 2700 associated SNPs encircling more than 90 different genes using the imputed whole-genome sequence data. Functional associations were reviewed so far known and potential candidate regions in the proximity of reproduction events were hypothesised., Conclusion: Our results confirm previous findings of other authors in a comprehensive cohort including 13 different traits at the same time. Additionally, we identified new candidate genes involved in dairy cattle reproduction and made initial suggestions regarding their potential impact, with special regard to the X chromosome as a putative information source for further research. Background: MG132, a proteasome inhibitor, is widely used to inhibit nuclear factor kappa-light-chain-enhancer of activated B cells (NF-κB) activity by proteasome-mediated degradation of IκB. It has been marketed as a specific, reversible, cell-permeable and low-cost inhibitor. However, adverse effects of the compound have been reported in the literature. We recently discovered and characterised a point mutation in the acute phase protein serum amyloid A (SAA) in chickens, by overexpressing the protein in chicken hepatocellular carcinoma (LMH) cells. This serine to arginine exchange at amino acid position 90 (SAA.R90S) leads to intra- and extracellular accumulation of SAA, which is surprisingly counteracted by MG132 treatment, independent of SAA's intrinsic promoter., Methods and Results: To test, whether low proteasomal degradation of SAA.R90S is responsible for the observed intra- and extracellular SAA accumulation, we intended to inhibit the proteasome in SAA wild type (SAA.WT) overexpressing cells with MG132. However, we observed an unexpected drastic decrease in SAA protein expression at the transcript level. NF-κB gene expression was unchanged by MG132 at the measured time point., Conclusions: The observed results demonstrate that MG132 inhibits SAA expression at the transcript level, independent of its endogenous promoter. Further, the data might indicate that NF-κB is not involved in the observed MG132-induced inhibition of SAA expression. We, consequently, question in this brief report whether MG132 should truly be categorised as a specific ubiquitin proteasome inhibitor and recommend the usage of alternative compounds., (© 2024. Background: Body conformation, including withers height, is a major selection criterion in horse breeding and is associated with other important traits, such as health and performance. However, little is known about the genomic background of equine conformation. Therefore, the aim of this study was to use imputed sequence-level genotypes from up to 4891 German Warmblood horses to identify genomic regions associated with withers height and linear conformation traits. Furthermore, the traits were genetically characterised and putative causal variants for withers height were detected., Results: A genome-wide association study (GWAS) for withers height confirmed the presence of a previously known quantitative trait locus (QTL) on Equus caballus (ECA) chromosome 3 close to the LCORL/NCAPG locus, which explained 16% of the phenotypic variance for withers height. An additional significant association signal was detected on ECA1. Further investigations of the region on ECA3 identified a few promising candidate causal variants for withers height, including a nonsense mutation in the coding sequence of the LCORL gene. The estimated heritability for withers height was 0.53 and ranged from 0 to 0.34 for the conformation traits. GWAS identified significantly associated variants for more than half of the investigated conformation traits, among which 13 showed a peak on ECA3 in the same region as withers height. Genetic parameter estimation revealed high genetic correlations between these traits and withers height for the QTL on ECA3., Conclusions: The use of imputed sequence-level genotypes from a large study cohort led to the discovery of novel QTL associated with conformation traits in German Warmblood horses. The poultry meat production landscape has undergone a reduction in chicken breeds, resulting in a reliance on a limited number of varieties. Motivated by the goal of promoting sustainable chicken production and enhancing agro-biodiversity, this study pioneers a comparison between local chicken breeds (LB) and their crossbreeds (CB) with modern hybrid lines. Serving as an initial exploration within a larger project, this research acts as a prelude to a comprehensive investigation, aiming to complement the human sensory assessment of product quality. Study I assessed chicken broths prepared from 3 German LBs Bielefelder (BIE), Altsteirer (ALT), and Ramelsloher (RAM) utilizing a factorial 3 × 2 × 2 design that incorporated variations in salt content (unsalted/salted) and cooking time (1 h/3 h). The sensory profiles of the LB broths were largely similar, except for BIE, which exhibited a higher skin odor intensity. Both, increased salt content and longer cooking time intensify sensory perception on most attributes. In study II, BIE was compared with 6 CBs, with variations in salt content and cooking time (6 × 2 × 2 + 1 × 2 factorial design). BIE demonstrated higher sensory intensities than the CBs. Those were comparable, with no clear advantages or disadvantages identified from a sensory standpoint. These findings support that crossbreeding with commercial lines is not associated with changes in the sensory profile. It thus represents a strategy for improving the economic viability of local chicken breeds in order to preserve their valuable agro-biodiversity. Background: Claw diseases and mastitis represent the most important health issues in dairy cattle with a frequently mentioned connection to milk production. Although many studies have aimed at investigating this connection in more detail by estimating genetic correlations, they do not provide information about causality. An alternative is to carry out Mendelian randomization (MR) studies using genetic variants to investigate the effect of an exposure on an outcome trait mediated by genetic variants. No study has yet investigated the causal association of milk yield (MY) with health traits in dairy cattle. Hence, we performed a MR analysis of MY and seven health traits using imputed whole-genome sequence data from 34,497 German Holstein cows. We applied a method that uses summary statistics and removes horizontal pleiotropic variants (having an effect on both traits), which improves the power and unbiasedness of MR studies. In addition, genetic correlations between MY and each health trait were estimated to compare them with the estimates of causal effects that we expected., Results: All genetic correlations between MY and each health trait were negative, ranging from - 0.303 (mastitis) to - 0.019 (digital dermatitis), which indicates a reduced health status as MY increases. The only non-significant correlation was between MY and digital dermatitis. In addition, each causal association was negative, ranging from - 0.131 (mastitis) to - 0.034 (laminitis), but the number of significant associations was reduced to five nominal and two experiment-wide significant results. The latter were between MY and mastitis and between MY and digital phlegmon. Horizontal pleiotropic variants were identified for mastitis, digital dermatitis and digital phlegmon. They were located within or nearby variants that were previously reported to have a horizontal pleiotropic effect, e.g., on milk production and somatic cell count., Conclusions: Our results confirm the known negative genetic connection between health traits and MY in dairy cattle. In addition, they provide new information about causality, which for example points to the negative energy balance mediating the connection between these traits. This knowledge helps to better understand whether the negative genetic correlation is based on pleiotropy, linkage between causal variants for both trait complexes, or indeed on a causal association., (© 2024.
