The Plant Metabolic Network (PMN) is a free online database of plant metabolism available at https://plantcyc.org. The latest release, PMN 16, provides metabolic databases representing >1200 metabolic pathways, 1.3 million enzymes, >8000 metabolites, >10 000 reactions and >15 000 citations for 155 plant and green algal genomes, as well as a pan-plant reference database called PlantCyc. This release contains 29 additional genomes compared with PMN 15, including species listed by the African Orphan Crop Consortium and nonflowering plant species. Furthermore, 52 new enzymes with experimentally supported function information have been included in this release. The single-species databases contain a combination of experimental information from the literature and computationally predicted information obtained through PMNs database generation pipeline for a single species, while PlantCyc contains only experimental information but for any species within Viridiplantae. PMN is a comprehensive resource for querying, visualizing, analyzing and interpreting omics data with metabolic knowledge. It also serves as a useful and interactive tool for teaching plant metabolism.

Climate change is projected to cause extensive plant range shifts, and, in many cases such shifts already are underway. Most long-term studies of range shifts measure emergent changes in species distributions but not the underlying demographic patterns that shape them. To better understand species elevational range shifts and their underlying demographic processes, we use the powerful approach of rephotography, comparing historical (1978-1982) and modern (2015-2016) photographs taken along a 1000-m elevational gradient in the Colorado Desert of Southern California. This approach allowed us to track demographic outcomes for 4263 individual plants of 11 long-lived, perennial species over the past ~36 years. All species showed an upward shift in mean elevation (average = 45 m), consistent with observed increasing temperature and severe drought in the region. We found that varying demographic processes underlaid these elevational shifts, with some species showing higher recruitment and some showing higher survival with increasing elevation. Species with faster life-history rates (higher background recruitment and mortality rates) underwent larger elevational shifts. Our findings emphasize the importance of demography and life history in shaping range shift responses and future community composition, as well as the sensitivity of desert systems to climate change despite the typical slow motion population dynamics of perennial desert plants.

Plants display a range of temporal patterns of inter-annual reproduction, from relatively constant seed production to mast seeding, the synchronized and highly variable interannual seed production of plants within a population. Previous efforts have compiled global records of seed production in long-lived plants to gain insight into seed production, forest and animal population dynamics, and the effects of global change on masting. Existing datasets focus on seed production dynamics at the population scale but are limited in their ability to examine community-level mast seeding dynamics across different plant species at the continental scale. We harmonized decades of plant reproduction data for 141 woody plant species across nine Long-Term Ecological Research (LTER) or long-term ecological monitoring sites from a wide range of habitats across the United States. Plant reproduction data are reported annually between 1957 and 2021 and based on either seed traps or seed and/or cone counts on individual trees. A wide range of woody plant species including trees, shrubs, and lianas are represented within sites allowing for direct community-level comparisons among species. We share code for filtering of data that enables the comparison of plot and individual tree data across sites. For each species, we compiled relevant life history attributes (e.g., seed mass, dispersal syndrome, seed longevity, sexual system) that may serve as important predictors of mast seeding in future analyses. To aid in phylogenetically informed analyses, we also share a phylogeny and phylogenetic distance matrix for all species in the dataset. These data can be used to investigate continent-scale ecological properties of seed production, including individual and population variability, synchrony within and across species, and how these properties of seed production vary in relation to plant species traits and environmental conditions. In addition, these data can be used to assess how annual variability in seed production is associated with climate conditions and how that varies across populations, species, and regions. Plant-microbe symbioses require intense interaction and genetic coordination to successfully establish in specific cell types of the host and symbiont. Traditional RNA-seq methodologies lack the cellular resolution to fully capture these complexities, but single-cell and spatial transcriptomics (ST) are now allowing scientists to probe symbiotic interactions at an unprecedented level of detail. Here, we discuss the advantages that novel spatial and single-cell transcriptomic technologies provide in studying plant-microbe endosymbioses and highlight key recent studies. Finally, we consider the remaining limitations of applying these approaches to symbiosis research, which are mainly related to the simultaneous capture of both plant and microbial transcripts within the same cells.

Chemistry assigns phosphorus and its most oxidized form, inorganic phosphate, unique roles for propelling bioenergetics and metabolism in all domains of life, possibly since its very origin on prebiotic Earth. For plants, access to the vital mineral nutrient profoundly affects growth, development and vigour, thus constraining net primary productivity in natural ecosystems and crop production in modern agriculture. Unlike other major biogenic elements, the low abundance and uneven distribution of phosphate in Earths crust result from the peculiarities of phosphorus cosmochemistry and geochemistry. Here, we trace the chemical evolution of the element, the geochemical phosphorus cycle and its acceleration during Earths history until the present (Anthropocene) as well as during the evolution and rise of terrestrial plants. We highlight the chemical and biological processes of phosphate mobilization and acquisition, first evolved in bacteria, refined in fungi and algae and expanded into powerful phosphate-prospecting strategies during land plant colonization. Furthermore, we review the evolution of the genetic and molecular networks from bacteria to terrestrial plants, which monitor intracellular and extracellular phosphate availabilities and coordinate the appropriate responses and adjustments to fluctuating phosphate supply. Lastly, we discuss the modern global phosphorus cycle deranged by human activity and the challenges imposed ahead. Harnessing beneficial microorganisms is seen as a promising approach to enhance sustainable agriculture production. Synthetic communities (SynComs) are increasingly being used to study relevant microbial activities and interactions with the plant host. Yet, the lack of community standards limits the efficiency and progress in this important area of research. To address this gap, we recommend three actions: (1) defining reference SynComs; (2) establishing community standards, protocols and benchmark data for constructing and using SynComs; and (3) creating an infrastructure for sharing strains and data. We also outline opportunities to develop SynCom research through technical advances, linking to field studies, and filling taxonomic blind spots to move towards fully representative SynComs.

Photosynthesis-the conversion of energy from sunlight into chemical energy-is essential for life on Earth. Yet there is much we do not understand about photosynthetic energy conversion on a fundamental level: how it evolved and the extent of its diversity, its dynamics, and all the components and connections involved in its regulation. In this commentary, researchers working on fundamental aspects of photosynthesis including the light-dependent reactions, photorespiration, and C4 photosynthetic metabolism pose and discuss what they view as the most compelling open questions in their areas of research.

Forecasting plant responses under global change is a critical but challenging endeavour. Despite seemingly idiosyncratic responses of species to global change, greater generalisation of 'winners' and 'losers' may emerge from considering how species functional traits influence responses and how these responses scale to the community level. Here, we synthesised six long-term global change experiments combined with locally measured functional traits. We quantified the change in abundance and probability of establishment through time for 70 alpine plant species and then assessed if leaf and stature traits were predictive of species and community responses across nitrogen addition, snow addition and warming treatments. Overall, we found that plants with more resource-acquisitive trait strategies increased in abundance but each global change factor was related to different functional strategies. Nitrogen addition favoured species with lower leaf nitrogen, snow addition favoured species with cheaply constructed leaves and warming showed few consistent trends. Community-weighted mean changes in trait values in response to nitrogen addition, snow addition and warming were often different from species-specific trait effects on abundance and establishment, reflecting in part the responses and traits of dominant species. Together, these results highlight that the effects of traits can differ by scale and response of interest.

Proteolysis, including post-translational proteolytic processing as well as protein degradation and amino acid recycling, is an essential component of the growth and development of living organisms. In this article, experts in plant proteolysis pose and discuss compelling open questions in their areas of research. Topics covered include the role of proteolysis in the cell cycle, DNA damage response, mitochondrial function, the generation of N-terminal signals (degrons) that mark many proteins for degradation (N-terminal acetylation, the Arg/N-degron pathway, and the chloroplast N-degron pathway), developmental and metabolic signaling (photomorphogenesis, abscisic acid and strigolactone signaling, sugar metabolism, and postharvest regulation), plant responses to environmental signals (endoplasmic-reticulum-associated degradation, chloroplast-associated degradation, drought tolerance, and the growth-defense trade-off), and the functional diversification of peptidases. We hope these thought-provoking discussions help to stimulate further research.
