Conditional Permutation Importance (CPI) has been recently introduced for Variable Importance analysis with good empirical results. In this work, we first provide theoretical guarantees for CPI. We establish a double robustness property to detect null covariates, making it a suitable model for variable selection. We then present a modified and still computationally efficient version, Sobol-CPI, that aims to estimate a well-known variable importance measure, the Total Sobol Index (TSI). We prove that it is nonparametrically efficient, and we provide a procedure to control the type-I error. Through numerical experiments, we show that Sobol-CPI preserves the double robustness property in practice.

Numerical modeling of fermionic many-body quantum systems presents similar challenges across various research domains, necessitating universal tools, including state-of-the-art machine learning techniques. Here, we introduce SOLAX, a Python library designed to compute and analyze fermionic quantum systems using the formalism of second quantization. SOLAX provides a modular framework for constructing and manipulating basis sets, quantum states, and operators, facilitating the simulation of electronic structures and determining many-body quantum states in finite-size Hilbert spaces. The library integrates machine learning capabilities to mitigate the exponential growth of Hilbert space dimensions in large quantum clusters. The core low-level functionalities are implemented using the recently developed Python library JAX. Causal machine learning (ML) promises to provide powerful tools for estimating individual treatment effects. Although causal ML methods are now well established, they still face the significant challenge of interpretability, which is crucial for medical applications. In this work, we propose a new algorithm based on the Conditional Permutation Importance (CPI) method for statistically rigorous variable importance assessment in the context of Conditional Average Treatment Effect (CATE) estimation. Our method termed PermuCATE is agnostic to both the meta-learner and the ML model used. Through theoretical analysis and empirical studies, we show that this approach provides a reliable measure of variable importance and exhibits lower variance compared to the standard Leave-One-Covariate-Out (LOCO) method. We illustrate how this property leads to increased statistical power, which is crucial for the application of explainable ML in small sample sizes or high-dimensional settings. We empirically demonstrate the benefits of our approach in various simulation scenarios, including previously proposed benchmarks as well as more complex settings with high-dimensional and correlated variables that require advanced CATE estimators.

Decoding cognitive states from functional magnetic resonance imaging is central to understanding the functional organization of the brain. Within-subject decoding avoids between-subject correspondence problems but requires large sample sizes to make accurate predictions; obtaining such large sample sizes is both challenging and expensive. Here, we investigate an ensemble approach to decoding that combines the classifiers trained on data from other subjects to decode cognitive states in a new subject. We compare it with the conventional decoding approach on five different datasets and cognitive tasks. We find that it outperforms the conventional approach by up to 20% in accuracy, especially for datasets with limited per-subject data. The ensemble approach is particularly advantageous when the classifier is trained in voxel space. Furthermore, a Multi-layer Perceptron turns out to be a good default choice as an ensemble method. Knockoffs are a popular statistical framework that addresses the challenging problem of conditional variable selection in high-dimensional settings with statistical control. Such statistical control is essential for the reliability of inference. However, knockoff guarantees rely on an exchangeability assumption that is difficult to test in practice, and there is little discussion in the literature on how to deal with unfulfilled hypotheses. This assumption is related to the ability to generate data similar to the observed data. To maintain reliable inference, we introduce a diagnostic tool based on Classifier Two-Sample Tests. Using simulations and real data, we show that violations of this assumption occur in common settings for classical Knockoffs generators, especially when the data have a strong dependence structure. We show that the diagnostic tool correctly detects such behavior. To fix knockoff generation, we propose a nonparametric, computationally-efficient alternative knockoff construction, which is based on constructing a predictor of each variable based on all others. We show that this approach achieves asymptotic exchangeability with the original variables under standard assumptions on the predictive model. We show empirically that the proposed approach restores error control on simulated data.

We apply a recently proposed computational protocol for a neural-network-supported configuration interaction (NN CI) calculation to the paradigmatic N$_2$ molecule. By comparison of correlation energy, binding energy, and the full dissociation curve to experimental and full CI benchmarks, we demonstrate the applicability and robustness of our approach for the first time in the context of molecular systems, and offer thereby a new complementary tool in the family of machine-learning-based computation methods. The main advantage of the method lies in the efficiency of the neural-network-selected many-body basis set. Specifically, we approximate full CI results obtained on bases of $\approx 10^{10}$ Slater Determinants with only $\approx10^{5}$ determinants with good accuracy. The high efficiency of the NN CI approach underlines its potential for broader applications such as structural optimizations and even computation of spectroscopic observables in systems for which computational resources are a limiting factor., Comment: 8 pages, 4 figures

A deep-learning approach to optimize the selection of Slater determinants in configuration interaction calculations for condensed-matter quantum many-body systems is developed. We exemplify our algorithm on the discrete version of the single-impurity Anderson model with up to 299 bath sites. Employing a neural network classifier and active learning, our algorithm enhances computational efficiency by iteratively identifying the most relevant Slater determinants for the ground-state wavefunction. We benchmark our results against established methods and investigate the efficiency of our approach as compared to other basis truncation schemes. Our algorithm demonstrates a substantial improvement in the efficiency of determinant selection, yielding a more compact and computationally manageable basis without compromising accuracy. Given the straightforward application of our neural network-supported selection scheme to other model Hamiltonians of quantum many-body clusters, our algorithm can significantly advance selective configuration interaction calculations in the context of correlated condensed matter., Comment: 11 pages, 11 figures

Cylindrical magnetic nanowires have been proposed as a means of storing and processing information in a 3D medium, based on the motion of domain walls~(DWs). Introducing short chemical modulations in such wires would allow for reliable digital control of DWs. Here, we outline the intricate physics of the interaction of domain walls with modulations to control their motion, combining micromagnetic simulations and experimental evidence. This interaction combines a long-range moderate magnetostatic repulsion with a local energy well. The latter depends on the respective circulation sense of magnetization in the domain wall and modulation. We also show that a modulation has the ability to switch the internal circulation of a DW upon its propagation, thereby acting as a polarizing component and opening the possibility to exploit not only the position of walls, but also their internal structure.

Topology is a powerful tool for categorizing magnetization textures, highlighting specific features in both 2D systems, such as thin films or curved surfaces, and in 3D bulk systems. In the emerging field of 3D nanomagnetism within confined geometries, the contributions from both volume and surface must be considered, requiring appropriate topological analysis to obtain a complete view of the system. Here, we consider domain walls in cylindrical magnetic nanowires to illustrate the use of topological invariants. We begin with micromagnetic simulations of domain wall transformation under the stimulus of an \OErsted field, tracking bulk and surface topological signatures, and analyzing the interplay between multiple micromagnetic objects. For instance, the extensive analysis allowed us to highlight mechanisms of domain wall type conversion from topologically non-trivial to trivial states, a phenomenon disregarded in previous studies. Additionally, we provide experimental evidence of the transient states predicted to occur during the dynamical process.

Explaining the decision process of machine learning algorithms is nowadays crucial for both model's performance enhancement and human comprehension. This can be achieved by assessing the variable importance of single variables, even for high-capacity non-linear methods, e.g. Deep Neural Networks (DNNs). While only removal-based approaches, such as Permutation Importance (PI), can bring statistical validity, they return misleading results when variables are correlated. Conditional Permutation Importance (CPI) bypasses PI's limitations in such cases. However, in high-dimensional settings, where high correlations between the variables cancel their conditional importance, the use of CPI as well as other methods leads to unreliable results, besides prohibitive computation costs. Grouping variables statistically via clustering or some prior knowledge gains some power back and leads to better interpretations. In this work, we introduce BCPI (Block-Based Conditional Permutation Importance), a new generic framework for variable importance computation with statistical guarantees handling both single and group cases. Furthermore, as handling groups with high cardinality (such as a set of observations of a given modality) are both time-consuming and resource-intensive, we also introduce a new stacking approach extending the DNN architecture with sub-linear layers adapted to the group structure. We show that the ensuing approach extended with stacking controls the type-I error even with highly-correlated groups and shows top accuracy across benchmarks. Furthermore, we perform a real-world data analysis in a large-scale medical dataset where we aim to show the consistency between our results and the literature for a biomarker prediction.

Controlled variable selection is an important analytical step in various scientific fields, such as brain imaging or genomics. In these high-dimensional data settings, considering too many variables leads to poor models and high costs, hence the need for statistical guarantees on false positives. Knockoffs are a popular statistical tool for conditional variable selection in high dimension. However, they control for the expected proportion of false discoveries (FDR) and not their actual proportion (FDP). We present a new method, KOPI, that controls the proportion of false discoveries for Knockoff-based inference. The proposed method also relies on a new type of aggregation to address the undesirable randomness associated with classical Knockoff inference. We demonstrate FDP control and substantial power gains over existing Knockoff-based methods in various simulation settings and achieve good sensitivity/specificity tradeoffs on brain imaging and genomic data., Comment: NeurIPS 2023

Variable importance assessment has become a crucial step in machine-learning applications when using complex learners, such as deep neural networks, on large-scale data. Removal-based importance assessment is currently the reference approach, particularly when statistical guarantees are sought to justify variable inclusion. It is often implemented with variable permutation schemes. On the flip side, these approaches risk misidentifying unimportant variables as important in the presence of correlations among covariates. Here we develop a systematic approach for studying Conditional Permutation Importance (CPI) that is model agnostic and computationally lean, as well as reusable benchmarks of state-of-the-art variable importance estimators. We show theoretically and empirically that $\textit{CPI}$ overcomes the limitations of standard permutation importance by providing accurate type-I error control. When used with a deep neural network, $\textit{CPI}$ consistently showed top accuracy across benchmarks. An experiment on real-world data analysis in a large-scale medical dataset showed that $\textit{CPI}$ provides a more parsimonious selection of statistically significant variables. Our results suggest that $\textit{CPI}$ can be readily used as drop-in replacement for permutation-based methods.

The Brain Imaging Data Structure (BIDS) is a community-driven standard for the organization of data and metadata from a growing range of neuroscience modalities. This paper is meant as a history of how the standard has developed and grown over time. We outline the principles behind the project, the mechanisms by which it has been extended, and some of the challenges being addressed as it evolves. We also discuss the lessons learned through the project, with the aim of enabling researchers in other domains to learn from the success of BIDS.

Two fundamental questions in neurolinguistics concerns the brain regions that integrate information beyond the lexical level, and the size of their window of integration. To address these questions we introduce a new approach named masked-attention generation. It uses GPT-2 transformers to generate word embeddings that capture a fixed amount of contextual information. We then tested whether these embeddings could predict fMRI brain activity in humans listening to naturalistic text. The results showed that most of the cortex within the language network is sensitive to contextual information, and that the right hemisphere is more sensitive to longer contexts than the left. A fundamental question in neurolinguistics concerns the brain regions involved in syntactic and semantic processing during speech comprehension, both at the lexical (word processing) and supra-lexical levels (sentence and discourse processing). To what extent are these regions separated or intertwined? To address this question, we trained a lexical language model, Glove, and a supra-lexical language model, GPT-2, on a text corpus from which we selectively removed either syntactic or semantic information. We then assessed to what extent these information-restricted models were able to predict the time-courses of fMRI signal of humans listening to naturalistic text. We also manipulated the size of contextual information provided to GPT-2 in order to determine the windows of integration of brain regions involved in supra-lexical processing. Our analyses show that, while most brain regions involved in language are sensitive to both syntactic and semantic variables, the relative magnitudes of these effects vary a lot across these regions. Furthermore, we found an asymmetry between the left and right hemispheres, with semantic and syntactic processing being more dissociated in the left hemisphere than in the right, and the left and right hemispheres showing respectively greater sensitivity to short and long contexts. In this article we develop a method for performing post hoc inference of the False Discovery Proportion (FDP) over multiple contrasts of interest in the multivariate linear model. To do so we use the bootstrap to simulate from the distribution of the null contrasts. We combine the bootstrap with the post hoc inference bounds of Blanchard (2020) and prove that doing so provides simultaneous asymptotic control of the FDP over all subsets of hypotheses. This requires us to demonstrate consistency of the multivariate bootstrap in the linear model, which we do via the Lindeberg Central Limit Theorem, providing a simpler proof of this result than that of Eck (2018). We demonstrate, via simulations, that our approach provides simultaneous control of the FDP over all subsets and is typically more powerful than existing, state of the art, parametric methods. We illustrate our approach on functional Magnetic Resonance Imaging data from the Human Connectome project and on a transcriptomic dataset of chronic obstructive pulmonary disease.

Neural Language Models (NLMs) have made tremendous advances during the last years, achieving impressive performance on various linguistic tasks. Capitalizing on this, studies in neuroscience have started to use NLMs to study neural activity in the human brain during language processing. However, many questions remain unanswered regarding which factors determine the ability of a neural language model to capture brain activity (aka its 'brain score'). Here, we make first steps in this direction and examine the impact of test loss, training corpus and model architecture (comparing GloVe, LSTM, GPT-2 and BERT), on the prediction of functional Magnetic Resonance Imaging timecourses of participants listening to an audiobook. We find that (1) untrained versions of each model already explain significant amount of signal in the brain by capturing similarity in brain responses across identical words, with the untrained LSTM outperforming the transformerbased models, being less impacted by the effect of context; (2) that training NLP models improves brain scores in the same brain regions irrespective of the model's architecture; (3) that Perplexity (test loss) is not a good predictor of brain score; (4) that training data have a strong influence on the outcome and, notably, that off-the-shelf models may lack statistical power to detect brain activations. Overall, we outline the impact of modeltraining choices, and suggest good practices for future studies aiming at explaining the human language system using neural language models.

Individual brains vary in both anatomy and functional organization, even within a given species. Inter-individual variability is a major impediment when trying to draw generalizable conclusions from neuroimaging data collected on groups of subjects. Current co-registration procedures rely on limited data, and thus lead to very coarse inter-subject alignments. In this work, we present a novel method for inter-subject alignment based on Optimal Transport, denoted as Fused Unbalanced Gromov Wasserstein (FUGW). The method aligns cortical surfaces based on the similarity of their functional signatures in response to a variety of stimulation settings, while penalizing large deformations of individual topographic organization. We demonstrate that FUGW is well-suited for whole-brain landmark-free alignment. The unbalanced feature allows to deal with the fact that functional areas vary in size across subjects. Our results show that FUGW alignment significantly increases between-subject correlation of activity for independent functional data, and leads to more precise mapping at the group level.

Identifying the relevant variables for a classification model with correct confidence levels is a central but difficult task in high-dimension. Despite the core role of sparse logistic regression in statistics and machine learning, it still lacks a good solution for accurate inference in the regime where the number of features $p$ is as large as or larger than the number of samples $n$. Here, we tackle this problem by improving the Conditional Randomization Test (CRT). The original CRT algorithm shows promise as a way to output p-values while making few assumptions on the distribution of the test statistics. As it comes with a prohibitive computational cost even in mildly high-dimensional problems, faster solutions based on distillation have been proposed. Yet, they rely on unrealistic hypotheses and result in low-power solutions. To improve this, we propose \emph{CRT-logit}, an algorithm that combines a variable-distillation step and a decorrelation step that takes into account the geometry of $\ell_1$-penalized logistic regression problem. We provide a theoretical analysis of this procedure, and demonstrate its effectiveness on simulations, along with experiments on large-scale brain-imaging and genomics datasets.

We analyze the micromagnetics of short longitudinal modulations of a high-magnetization material in cylindrical nanowires made of a soft-magnetic material of lower magnetization such as permalloy, combining magnetic microscopy, analytical modeling, and micromagnetic simulations. The mismatch of magnetization induces curling of magnetization around the axis in the modulations, in an attempt to screen the interfacial magnetic charges. The curling angle increases with modulation length, until a plateau is reached with nearly full charge screening for a specific length scale~$\Delta_\mathrm{mod}$, larger than the dipolar exchange length of any of the two materials. The curling circulation can be switched by the Oersted field arising from a charge current with typical magnitude $10^{12} A/m^{2}$ for a diameter of $\sim$100 nm, and reaching a maximum for $\Delta_\mathrm{mod}$.

Cluster-level inference procedures are widely used for brain mapping. These methods compare the size of clusters obtained by thresholding brain maps to an upper bound under the global null hypothesis, computed using Random Field Theory or permutations. However, the guarantees obtained by this type of inference - i.e. at least one voxel is truly activated in the cluster - are not informative with regards to the strength of the signal therein. There is thus a need for methods to assess the amount of signal within clusters; yet such methods have to take into account that clusters are defined based on the data, which creates circularity in the inference scheme. This has motivated the use of post hoc estimates that allow statistically valid estimation of the proportion of activated voxels in clusters. In the context of fMRI data, the All-Resolutions Inference framework introduced in [25] provides post hoc estimates of the proportion of activated voxels. However, this method relies on parametric threshold families, which results in conservative inference. In this paper, we leverage randomization methods to adapt to data characteristics and obtain tighter false discovery control. We obtain Notip, for Non-parametric True Discovery Proportion control: a powerful, non-parametric method that yields statistically valid guarantees on the proportion of activated voxels in data-derived clusters. Numerical experiments demonstrate substantial gains in number of detections compared with state-of-the-art methods on 36 fMRI datasets. This system exposes a REST API in a similar fashion as passive DNS databases, malware hash registries, and SSL notaries with the goal of supporting incident investigations and monitoring of infrastructure.

Speed and reliability of magnetic domain wall (DW) motion are key parameters that must be controlled to realize the full potential of DW-based magnetic devices for logic and memory applications. A major hindrance to this is extrinsic DW pinning at specific sites related to shape and material defects, which may be present even if the sample synthesis is well controlled. Understanding the origin of DW pinning and reducing it is especially desirable in electrochemically-deposited cylindrical magnetic nanowires (NWs), for which measurements of the fascinating physics predicted by theoretical computation have been inhibited by significant pinning. We experimentally investigate DW pinning in Co$_x$Ni$_{100-x}$ NWs, by applying quasistatic magnetic fields. Wire compositions were varied with $x=20,30,40$, while the microstructure was changed by annealing or varying the pH of the electrolyte for deposition. We conclude that pinning due to grain boundaries is the dominant mechanism, decreasing inversely with both the spontaneous magnetization and grain size. Second-order effects include inhomogeneities in lattice strain and the residual magnetocrystalline anisotropy. We consider shared response modeling, a multi-view learning problem where one wants to identify common components from multiple datasets or views. We introduce Shared Independent Component Analysis (ShICA) that models each view as a linear transform of shared independent components contaminated by additive Gaussian noise. We show that this model is identifiable if the components are either non-Gaussian or have enough diversity in noise variances. We then show that in some cases multi-set canonical correlation analysis can recover the correct unmixing matrices, but that even a small amount of sampling noise makes Multiset CCA fail. To solve this problem, we propose to use joint diagonalization after Multiset CCA, leading to a new approach called ShICA-J. We show via simulations that ShICA-J leads to improved results while being very fast to fit. While ShICA-J is based on second-order statistics, we further propose to leverage non-Gaussianity of the components using a maximum-likelihood method, ShICA-ML, that is both more accurate and more costly. Further, ShICA comes with a principled method for shared components estimation. Finally, we provide empirical evidence on fMRI and MEG datasets that ShICA yields more accurate estimation of the components than alternatives., Comment: Accepted at NeurIPS 2021

High-quality data accumulation is now becoming ubiquitous in the health domain. There is increasing opportunity to exploit rich data from normal subjects to improve supervised estimators in specific diseases with notorious data scarcity. We demonstrate that low-dimensional embedding spaces can be derived from the UK Biobank population dataset and used to enhance data-scarce prediction of health indicators, lifestyle and demographic characteristics. Phenotype predictions facilitated by Variational Autoencoder manifolds typically scaled better with increasing unlabeled data than dimensionality reduction by PCA or Isomap. Advances in computational cognitive neuroimaging research are related to the availability of large amounts of labeled brain imaging data, but such data are scarce and expensive to generate. While powerful data generation mechanisms, such as Generative Adversarial Networks (GANs), have been designed in the last decade for computer vision, such improvements have not yet carried over to brain imaging. A likely reason is that GANs training is ill-suited to the noisy, high-dimensional and small-sample data available in functional neuroimaging. In this paper, we introduce Conditional Independent Components Analysis (Conditional ICA): a fast functional Magnetic Resonance Imaging (fMRI) data augmentation technique, that leverages abundant resting-state data to create images by sampling from an ICA decomposition. We then propose a mechanism to condition the generator on classes observed with few samples. We first show that the generative mechanism is successful at synthesizing data indistinguishable from observations, and that it yields gains in classification accuracy in brain decoding problems. In particular it outperforms GANs while being much easier to optimize and interpret. We consider the inference problem for high-dimensional linear models, when covariates have an underlying spatial organization reflected in their correlation. A typical example of such a setting is high-resolution imaging, in which neighboring pixels are usually very similar. Accurate point and confidence intervals estimation is not possible in this context with many more covariates than samples, furthermore with high correlation between covariates. This calls for a reformulation of the statistical inference problem, that takes into account the underlying spatial structure: if covariates are locally correlated, it is acceptable to detect them up to a given spatial uncertainty. We thus propose to rely on the $\delta$-FWER, that is the probability of making a false discovery at a distance greater than $\delta$ from any true positive. With this target measure in mind, we study the properties of ensembled clustered inference algorithms which combine three techniques: spatially constrained clustering, statistical inference, and ensembling to aggregate several clustered inference solutions. We show that ensembled clustered inference algorithms control the $\delta$-FWER under standard assumptions for $\delta$ equal to the largest cluster diameter. We complement the theoretical analysis with empirical results, demonstrating accurate $\delta$-FWER control and decent power achieved by such inference algorithms.

We consider a multi-view learning problem known as group independent component analysis (group ICA), where the goal is to recover shared independent sources from many views. The statistical modeling of this problem requires to take noise into account. When the model includes additive noise on the observations, the likelihood is intractable. By contrast, we propose Adaptive multiView ICA (AVICA), a noisy ICA model where each view is a linear mixture of shared independent sources with additive noise on the sources. In this setting, the likelihood has a tractable expression, which enables either direct optimization of the log-likelihood using a quasi-Newton method, or generalized EM. Importantly, we consider that the noise levels are also parameters that are learned from the data. This enables sources estimation with a closed-form Minimum Mean Squared Error (MMSE) estimator which weights each view according to its relative noise level. On synthetic data, AVICA yields better sources estimates than other group ICA methods thanks to its explicit MMSE estimator. On real magnetoencephalograpy (MEG) data, we provide evidence that the decomposition is less sensitive to sampling noise and that the noise variance estimates are biologically plausible. Lastly, on functional magnetic resonance imaging (fMRI) data, AVICA exhibits best performance in transferring information across views.

Recent studies in three dimensional spintronics propose that the \OE rsted field plays a significant role in cylindrical nanowires. However, there is no direct report of its impact on magnetic textures. Here, we use time-resolved scanning transmission X-ray microscopy to image the dynamic response of magnetization in cylindrical Co$_{30}$Ni$_{70}$ nanowires subjected to nanosecond \OE rsted field pulses. We observe the tilting of longitudinally magnetized domains towards the azimuthal \OE rsted field direction and create a robust model to reproduce the differential magnetic contrasts and extract the angle of tilt. Further, we report the compression and expansion, or breathing, of a Bloch-point domain wall that occurs when weak pulses with opposite sign are applied. Two types of domain walls exist in magnetically soft cylindrical nanowires: the transverse-vortex wall (TVW) and the Bloch-point wall (BPW). The latter is expected to prevent the usual Walker breakdown, and thus enable high domain wall speed. We showed recently [M. Sch\"obitz \etal, Phys. Rev. Lett. 123, 217201 (2019)] that the previously overlooked OErsted field associated with an electric current is a key in experiments to stabilize the BPW and reach speed above 600 m/s with spin-transfer. Here, we investigate in detail this situation with micromagnetic simulations and modeling. The switching of the azimuthal circulation of the BPW to match that of the OErsted field occurs above a threshold current scaling with $1/R^3$ ($R$ is the wire radius), through mechanisms that may involve the nucleation and/or annihilation of Bloch points. The domain wall dynamics then remains of a below-Walker type, with speed largely determined by spin-transfer torque alone.

Detecting where and when brain regions activate in a cognitive task or in a given clinical condition is the promise of non-invasive techniques like magnetoencephalography (MEG) or electroencephalography (EEG). This problem, referred to as source localization, or source imaging, poses however a high-dimensional statistical inference challenge. While sparsity promoting regularizations have been proposed to address the regression problem, it remains unclear how to ensure statistical control of false detections. Moreover, M/EEG source imaging requires to work with spatio-temporal data and autocorrelated noise. To deal with this, we adapt the desparsified Lasso estimator -- an estimator tailored for high dimensional linear model that asymptotically follows a Gaussian distribution under sparsity and moderate feature correlation assumptions -- to temporal data corrupted with autocorrelated noise. We call it the desparsified multi-task Lasso (d-MTLasso). We combine d-MTLasso with spatially constrained clustering to reduce data dimension and with ensembling to mitigate the arbitrary choice of clustering; the resulting estimator is called ensemble of clustered desparsified multi-task Lasso (ecd-MTLasso). With respect to the current procedures, the two advantages of ecd-MTLasso are that i)it offers statistical guarantees and ii)it allows to trade spatial specificity for sensitivity, leading to a powerful adaptive method. Extensive simulations on realistic head geometries, as well as empirical results on various MEG datasets, demonstrate the high recovery performance of ecd-MTLasso and its primary practical benefit: offer a statistically principled way to threshold MEG/EEG source maps., Comment: 21 pages

In scholarly publishing, blacklists aim to register fraudulent or deceptive journals and publishers, also known as "predatory", to minimise the spread of unreliable research and the growing of fake publishing outlets. However, blacklisting remains a very controversial activity for several reasons: there is no consensus regarding the criteria used to determine fraudulent journals, the criteria used may not always be transparent or relevant, and blacklists are rarely updated regularly. Cabell's paywalled blacklist service attempts to overcome some of these issues in reviewing fraudulent journals on the basis of transparent criteria and in providing allegedly up-to-date information at the journal entry level. We tested Cabell's blacklist to analyse whether or not it could be adopted as a reliable tool by stakeholders in scholarly communication, including our own academic library. To do so, we used a copy of Walt Crawford's Gray Open Access dataset (2012-2016) to assess the coverage of Cabell's blacklist and get insights on their methodology. Out of the 10,123 journals that we tested, 4,681 are included in Cabell's blacklist. Out of this number of journals included in the blacklist, 3,229 are empty journals, i.e. journals in which no single article has ever been published. Other collected data points to questionable weighing and reviewing methods and shows a lack of rigour in how Cabell applies its own procedures: some journals are blacklisted on the basis of 1 to 3 criteria, identical criteria are recorded multiple times in individual journal entries, discrepancies exist between reviewing dates and the criteria version used and recorded by Cabell, reviewing dates are missing, and we observed two journals blacklisted twice with a different number of violations. Based on these observations, we conclude with recommendations and suggestions that could help improve Cabell's blacklist service., Comment: 38 pages

Group studies involving large cohorts of subjects are important to draw general conclusions about brain functional organization. However, the aggregation of data coming from multiple subjects is challenging, since it requires accounting for large variability in anatomy, functional topography and stimulus response across individuals. Data modeling is especially hard for ecologically relevant conditions such as movie watching, where the experimental setup does not imply well-defined cognitive operations. We propose a novel MultiView Independent Component Analysis (ICA) model for group studies, where data from each subject are modeled as a linear combination of shared independent sources plus noise. Contrary to most group-ICA procedures, the likelihood of the model is available in closed form. We develop an alternate quasi-Newton method for maximizing the likelihood, which is robust and converges quickly. We demonstrate the usefulness of our approach first on fMRI data, where our model demonstrates improved sensitivity in identifying common sources among subjects. Moreover, the sources recovered by our model exhibit lower between-session variability than other methods.On magnetoencephalography (MEG) data, our method yields more accurate source localization on phantom data. Applied on 200 subjects from the Cam-CAN dataset it reveals a clear sequence of evoked activity in sensor and source space. Population imaging markedly increased the size of functional-imaging datasets, shedding new light on the neural basis of inter-individual differences. Analyzing these large data entails new scalability challenges, computational and statistical. For this reason, brain images are typically summarized in a few signals, for instance reducing voxel-level measures with brain atlases or functional modes. A good choice of the corresponding brain networks is important, as most data analyses start from these reduced signals. We contribute finely-resolved atlases of functional modes, comprising from 64 to 1024 networks. These dictionaries of functional modes (DiFuMo) are trained on millions of fMRI functional brain volumes of total size 2.4TB, spanned over 27 studies and many research groups. We demonstrate the benefits of extracting reduced signals on our fine-grain atlases for many classic functional data analysis pipelines: stimuli decoding from 12,334 brain responses, standard GLM analysis of fMRI across sessions and individuals, extraction of resting-state functional-connectomes biomarkers for 2,500 individuals, data compression and meta-analysis over more than 15,000 statistical maps. In each of these analysis scenarii, we compare the performance of our functional atlases with that of other popular references, and to a simple voxel-level analysis. Results highlight the importance of using high-dimensional "soft" functional atlases, to represent and analyse brain activity while capturing its functional gradients. Analyses on high-dimensional modes achieve similar statistical performance as at the voxel level, but with much reduced computational cost and higher interpretability. In addition to making them available, we provide meaningful names for these modes, based on their anatomical location. It will facilitate reporting of results.
