Nosocomial pathogens can cause life-threatening infections in neonates and immunocompromised patients. E. bugandensis (EB-247) is a recently described species of Enterobacter, associated with neonatal sepsis. Here we demonstrate that the extended spectrum betha-lactam (ESBL) producing isolate EB-247 is highly virulent in both Galleria mellonella and mouse models of infection. Infection studies in a streptomycin-treated mouse model showed that EB-247 is as efficient as Salmonella Typhimurium in inducing systemic infection and release of proinflammatory cytokines. Sequencing and analysis of the complete genome and plasmid revealed that virulence properties are associated with the chromosome, while antibiotic-resistance genes are exclusively present on a 299 kb IncHI plasmid. EB-247 grew in high concentrations of human serum indicating septicemic potential. Using whole genome-based transcriptome analysis we found 7% of the genome was mobilized for growth in serum. Upregulated genes include those involved in the iron uptake and storage as well as metabolism. The lasso peptide microcin J25 (MccJ25), an inhibitor of iron-uptake and RNA polymerase activity, inhibited EB-247 growth. Our studies indicate that Enterobacter bugandensis is a highly pathogenic species of the genus Enterobacter. Further studies on the colonization and virulence potential of E. bugandensis and its association with septicemic infection is now warranted.

Lasso peptides, such as microcin J25, BI-32169, lariatin and capistruin, are a structurally unique and pharmacologically relevant class of RiPPs (ribosomally synthesized and posttranslationally modified peptides) natural products. Compared with other intensively modified RiPPs, such as lantibiotics, lasso peptides only have a unique knotted topology in which the tail of the peptide is threaded through an N-terminal macrolactam ring and trapped by steric hindrance of bulky side chains stabilizing the entropically disfavored lasso structure. Except for this unusual knot structure, further posttranslational modifications on lasso peptides are very rare. Besides, lasso peptides have so far only been isolated from Proteo- and Actinobacterial sources. In this thesis, the lasso gene cluster from the Firmicute P. dendritiformis was investigated. Paeninodin, a new lasso peptide with an unusual phosphorylation at the side chain of the last serine was discovered by expression of this cluster in a heterologous host. The Paeninodin lasso peptide was isolated from a culture pellet. Mass spectrometric, carboxypeptidase Y assays and IM-MS studies proved paeninodin to be a new representative of lasso peptides. Morever, the biosynthetic pathway of modified lasso peptide was delineated through in vivo and in vitro studies. The kinase turned out to be a novel lasso peptide precursor kinase with wide substrate specificity. These results provide a way for the generation of novel lasso peptide analogs and, thereby, would facilitate lasso peptide engineering in the future.

Lasso peptides are fascinating natural products with a unique structural fold that can exhibit tremendous thermal stability. Here, we investigate factors responsible for the thermal stability of caulosegnin II. By employing X-ray crystallography, mutational analysis and molecular dynamics simulations, the ring residue proline 8 was proven to be crucial for thermal stability.

Lasso peptides are a class of natural products that belong to the family of ribosomally‑assembled and posttranslationally‑modified peptides. They are defined by an unique structural motif referred to as the so‑called lariat knot, whose name is derived from the fact that this topology is reminiscent of the knot found in the noose of a lasso. This structure is achieved by the presence of an N‑terminal macrolactam ring that is threaded by the C‑terminal tail of the peptide. The fold in these molecules is then conserved by non‑covalent interactions in the form of bulky amino acids located above and below the macrolactam ring, in this way entrapping the tail inside of the ring. What makes these compounds of interest for research is that their structure, even though it is maintained merely by sterical interactions, often exhibits a tremendous stability against thermal, chemical and proteolytic degradation. Still, up to now little is known about the general function of these compounds for their producing organisms, although there are some interesting biological activities attributed to some of the previously reported lasso peptides. To obtain more information about their physico‑chemical properties, their biosynthesis and to get an idea what role they might play in nature, the primary subject of this thesis was the directed genome mining for and the subsequent isolation and characterization of novel lasso peptides. The results of these projects were published in several studies that will be shown and discussed in the course of this thesis. Amongst other findings, these studies not only include the discovery of a multitude of novel lasso peptides, but through the thorough analysis and characterization of these compounds, several former assumptions of this research area could be overhauled and updated. In addition to this, the bioinformatic data gathered during our genome mining studies furthermore uncovered interesting facts about the distribution of lasso peptides amongst bacteria and about the existence of different subgroups of biosynthetic gene cluster arrangements, which could facilitate future research directed towards identifiying the concrete functions of these compounds. Furthermore, it was also investigated if these compounds are suitable scaffolds for drug development via epitope grafting approaches. In this regard, a previously reported bioactive lasso graft was used as the basis to show that such compounds can indeed be further optimized and improved upon by rational approaches that utilize the information obtained from research done with simple linear or cyclic peptides that are, in contrast to lasso peptides, easily accessible by synthetic means., Lassopeptide sind eine Klasse von Naturstoffen, die der Familie der ribosomal‑synthetisierten und posttranslational‑modifizierten Peptide zugehörig sind. Dennoch ist bisher wenig über die allgemeine Funktion dieser Stoffe in der Natur bekannt, obwohl es einige zuvor beschriebene Lassopeptide gibt, für die interessante biologische Aktivitäten beobachten wurden. Um mehr Information über ihre physiko‑chemischen Eigenschaften, ihre Biosynthese und ihre mögliche Rolle in der Natur zu erhalten, war das primäre Ziel dieser Arbeit das gezielte Genome Mining und die darauffolgende Isolierung und Charakterisierung neuartiger Lassopeptide. Die Ergebnisse dieser Untersuchungen wurden in mehreren Studien publiziert, die im Verlauf dieser Doktorarbeit präsentiert und diskutiert werden sollen. Neben der Isolierung einer Vielzahl neuer Lassopeptide, konnten durch die sorgfältige Untersuchung und Charakterisierung dieser neuen Verbindungen zusätzlich einige bisher vorherrschende Vorstellungen aus diesem Forschungsgebiet widerlegt und aktualisiert werden. Ferner hat die Auswertung der Daten aus unseren Genome‑Mining‑Studien interessante Beobachtungen über das Vorkommen von Lassopeptiden in Bakterien und über die Existenz verschiedener Subgruppen von Biosynthesegencluster-andordnungen zugelassen. Diese Informationen könnten zukünftige Untersuchungen erleichtern, die auf die Identifizierung der konkreten Funktionen dieser Verbindung ausgelegt sind. Des Weiteren wurde untersucht ob Lassopeptide geeignete Gerüste für die Wirkstoffentwicklung durch Epitope‑Grafting‑Ansätze sind. In dieser Hinsicht wurde eine vorher veröffentlichte, bioaktive Lassopeptidvariante als Basis genommen, um zu zeigen, dass solche Verbindungen in der Tat durch rationale Ansätze optimiert und verbessert werden können. Dieses Vorgehen basierte auf Forschungsergebnissen, die aus Studien mit linearen und zyklischen Peptiden erhalten wurden, welche, im Gegensatz zu Lassopeptiden, leicht durch chemische Synthese zugänglich sind.

Bakterien und Pilze produzieren eine große Vielfalt an Naturstoffen, die vom Menschen für viele verschiedene Zwecke genutzt werden können. Die meisten dieser Sekundärmetaboliten werden durch nichtribosomale Peptidsynthetasen (NRPS) oder Polyketid-Synthetasen (PKS) generiert und durch weitere modifizierende Enzyme (sogenannte Tailoring-Enzyme) strukturell verändert. Die Totalsynthese solcher Naturstoffe ist häufig kompliziert und sehr kostenintensiv, darüber hinaus ist für die industrielle Anwendung oft eine Derivatisierung der ursprünglichen Struktur sinnvoll und notwendig. Zur biotechnologischen, semisynthetischen oder chemoenzymatischen Darstellung dieser Naturstoffe oder deren Derivate ist das detaillierte Wissen über deren Biosynthese und die Mechanismen der beteiligten Enzyme unerlässlich. In dieser Arbeit wurde die Einführung der Hydroxylierungen in die Struktur des Skyllamycins, einem Naturstoff aus Streptomyces sp. Acta 2897 untersucht. Skyllamycin ist ein nichtribosomal synthetisiertes Cyclodepsipeptid bestehend aus 11 Aminosäuren mit mehreren ungewöhnlichen Strukturmerkmalen. Neben der α -ydroxylierung von Glycin an Position 9 (Gly9) und den drei β-Hydroxylierungen an L-Phe5, L-Tyr7 und D-Leu11 trägt L-Asp7 eine β-Methylierung und L-Tyr7 ist zusätzlich O-methyliert. Schließlich ist die erste Aminosäure Threonin mit einem ungewöhnlichen 2-[1‘-Z-Propenyl]-Zimtsäurerest am N-Terminus verknüpft. Die α-Hydroxylierung von Glycin wird von einer flavinabhängigen Monooxygenase (SkyMono) und der zugehörigen Flavin-Reduktase (SkyRed) eingeführt. Die beiden Enzyme wurden heterolog in Escherichia coli exprimiert und aufgereinigt und anschließend spektroskopisch und strukturell charakterisiert. Die Untersuchungen ergaben, dass SkyRed als Homodimer vorliegt und die Reduktion von FMN und FAD unter NADH-Verbrauch katalysiert. Dabei wird ein schwacher SkyRed Flavinred:::NAD+-charge transfer-Komplex ausgebildet. Die Bindung des Flavins erfolgt dabei lediglich über den Isoalloxazinring des Flavins. Die Monooxygenase liegt ebenfalls als Homodimer vor und bindet reduziertes FAD mit einem KD-Wert von 128 ± 28 nM. Die β-Hydroxylierungen von L-Phe5, L-Tyr7 und D-Leu11 werden von einer Cytochrom P450-Monooxygenase (P450sky) eingeführt. Durch in vitro-Studien konnte gezeigt werden, dass P450sky diese Hydroxylierung einführt, während die Aminosäuren an den entsprechenden PCP-Domänen der Skyllamycin-Synthetase gebunden sind. P450sky akzeptiert nur PCP-gebundene Substrate, arbeitet in Interaktion mit der NRPS und differenziert zudem zwischen den drei Substrat-PCP-Domänen und anderen Nicht-Substrat-PCP-Domänen der NRPS. Dies unterscheidet P450sky von den bekannten β-hydroxylierenden P450-Monooxygenasen und deren Wirkungsweise an externen AT-Modulen. Darüber hinaus konnte die Kristallstruktur von P450sky bis zu einer Auflösung von 1,9 Å gelöst werden. Diese Ergebnisse zeigen einen neuen Weg der Hydroxylierung von Naturstoffen auf und erweitern damit das Wissen über die Komplexizität von nichtribosomalen Peptidsynthetasen. Bacteria and fungi produce a great variety of natural compounds, which can be utilized for many different purposes. Most of these secondary metabolites are generated by nonribosomal peptide synthases (NRPS) or polyketide synthases (PKS) and are further structurally modified by tailoring enzymes. The total synthesis of such compounds is often complicated and cost-intensive. Moreover, in many cases a derivatization of the original structure is reasonable, if not necessary for the industrial application. For biotechnological, semisynthetic or chemoenzymatic production of these compounds or its derivatives, it is therefore essential to have a profound knowledge of the involved enzymes. In this work, the introduction of the hydroxylations in the structure of skyllamycin, a natural compound from Streptomyces sp. Acta 2897 is investigated. Skyllamycin is a nonribosomally synthesized cyclodepsipeptide consisting of 11 amino acids with several unusual structural features. In addition to the α-hydroxylation of glycine at position 9 (Gly9) and the three β-hydroxylations at L Phe5, L Tyr7 and D Leu11, there is a β-methylation at L Asp7 and a O methylation at L Tyr7. Furthermore, the first amino acid threonine is linked to an unusual 2-[1‘-Z-propenyl]-cinnamoyl moiety at the N-terminus. The α-hydroxylation of glycine is introduced by a flavin-dependent monooxygenase (SkyMono) and its corresponding flavin reductase (SkyRed). These two enzymes were heterologously expressed in Escherichia coli and purified and subsequently characterized spectroscopically and structurally. The studies revealed that SkyRed exists as a homodimer and catalyzes the reduction of FMN and FAD under consumption of NADH. During the reaction, a weak SkyRed Flavinred:::NAD+ charge transfer complex is formed. The binding of the flavin to the enzyme is accomplished solely through the isoalloxazine ring of the flavin. The monooxygenase also exists as a homodimer and binds reduced FAD with a KD value of 128 ± 28 nM. The β-hydroxylations of L Phe5, L Tyr7 und D Leu11 are introduced by a cytochrome P450 monooxygenase (P450sky). By means of in vitro studies it could be shown that P450sky catalyzes the hydroxylation while the amino acids are bound to the corresponding PCP domains of the skyllamycin synthetase. P450sky only accepts PCP-bound substrates, interacts with the NRPS and differentiates between the three substrate PCP domains and other non-substrate PCP domains. This distinguishes P450sky from other known β-hydroxylating P450 monooxygenases and their mode of action on external AT modules. Furthermore, the crystal structure of P450sky could be solved to a resolution of 1.9 Å. These results show a new mode of hydroxylation of natural compounds and expands the knowledge about the complexity of nonribosomal peptide synthetases.
