Electrophilic aminating reagents have seen a renaissance in recent years as effective nitrogen sources for the synthesis of unprotected amino functionalities. Based on their reactivity, several noble and non-noble transition metal catalysed amination reactions have been developed. These include the aziridination and difunctionalisation of alkenes, the amination of arenes as well as the synthesis of aminated sulfur compounds. In particular, the use of hydroxylamine-derived (N–O) reagents, such as PONT (PivONH3OTf), has enabled the introduction of unprotected amino groups on various different feedstock compounds, such as alkenes, arenes and thiols. This strategy obviates undesired protecting-group manipulations and thus improves step efficiency and atom economy. The developmental role of histone H3K9 methylation (H3K9me), which typifies heterochromatin, remains unclear. In Caenorhabditis elegans, loss of H3K9me leads to a highly divergent upregulation of genes with tissue and developmental-stage specificity. During development H3K9me is lost from differentiated cell type-specific genes and gained at genes expressed in earlier developmental stages or other tissues. The continuous deposition of H3K9me2 by the SETDB1 homolog MET-2 after terminal differentiation is necessary to maintain repression. In differentiated tissues, H3K9me ensures silencing by restricting the activity of a defined set of transcription factors at promoters and enhancers. Increased chromatin accessibility following the loss of H3K9me is neither sufficient nor necessary to drive transcription. Increased ATAC-seq signal and gene expression correlate at a subset of loci positioned away from the nuclear envelope, while derepressed genes at the nuclear periphery remain poorly accessible despite being transcribed. Ice XIX represents the latest discovery of ice polymorphs and exists in the medium pressure range near 1–2 GPa. Ice XIX is a partially hydrogen-ordered phase, by contrast to its disordered mother phase ice VI, which shares the same oxygen-atom network with ice XIX. Ice XIX differs in terms of the ordering of the hydrogen-atom sublattice, and hence the space group, from its hydrogen-ordered sibling ice XV, which also features the same type of oxygen network. Together, ice VI, XV, and XIX form the only known trio of ice polymorphs, where polymorphic transformations from order to order, order to disorder, and disorder to order are possible, which also compete with each other depending on the thermodynamic path taken and the cooling/heating rates employed. These transitions in the H-sublattice have barely been investigated, so we study here the unique triangular relation in the ice VI/XV/XIX trio based on calorimetry experiments. We reveal the following key features for H-sublattice transitions: (i) upon cooling ice VI, domains of ice XV and XIX develop simultaneously, where pure ice XV forms at ≤0.85 GPa and pure ice XIX forms at ≥1.60 GPa, (ii) ice XIX transforms into ice XV via a transient disordered state, (iii) ice XV recooled at ambient pressure features a complex domain structure, possibly containing an unknown H-ordered polymorph, (iv) recooled ice XV partly transforms back into ice XIX at 1.80 GPa, and (v) partial deuteration slows down domain reordering strongly. These findings not only are of interest in understanding possible hydrogen-ordering and -disordering processes in the interior of icy moons and planets but, more importantly, also provide a challenging benchmark for our understanding and parameterizing many-body interactions in H-bonded networks.

Automatic segmentation of brain tumor from Magnetic Resonance Images (MRI) is one of the challenging tasks in computer vision. Many proposals investigate the use of Deep Neural Networks (DNN) in image segmentation as they have a high performance in automatic segmentation of brain tumors images. Due to the gradient diffusion problem and complexity, it generally takes a lot of time and extra computational power for training deeper neural networks. In this paper, we present an automatic technique for brain tumor segmentation depending on Deep Residual Learning Network (ResNet) to get over the gradient problem of DNN. ResNets accomplish more accuracy and can make the training process faster compared to their equivalent DNN. To achieve this enhancement, ResNets add a shortcut skip connection parallel to convolutional neural networks layers. Simulation examples have been carried out on dataset BRATS 2015 to verify the superiority of the proposed technique. Results verify that the proposed technique has an improved accuracy of 83%, 90%, and 85% for the complete, core, and enhancing regions, respectively. Moreover, it has an average computation time (3 times) faster than other DNN techniques.

The huge traffic demand envisioned in 5G requires radical changes in mobile network architecture. A Centralized Radio Access Network (C-RAN) was introduced as a novel mobile network architecture, designed to effectively support the challenging requirements of future 5G networks. Coordinated Multi-point (CoMP) is one of the technologies aiming to increase user traffic by transforming inter-cell interference into useful signals to maximize cell-edge users throughput. Intra-CoMP means that cooperating RRHs are assigned to the same Base Band Unit (BBU). On the other hand, in inter-CoMP, the cooperating RRHs are assigned to different BBUs, which introduce overhead signalling over an X2 interface. This paper proposes a model for BBU placement in C-RAN deployment over a 5G optical aggregation network. The model aims to minimize the number of users undergoing inter-CoMP, therefore reducing X2 signalling overhead. First, we solve the BBU placement problem using Integer Linear Programming (ILP), which minimizes the number of BBUs and the number of used links. Second, given the output of the ILP model (i.e., BBU locations and routes), we propose a heuristic algorithm to reconfigure the BBUs (i.e., the assignment of the RRHs to their corresponding BBUs), which aims at minimizing the number of users undergoing inter-CoMP. The proposed heuristic algorithm considers minimizing end-to-end delay, the number of used wavelengths, and maximizing multiplexing gain. The results show that up to 97% of inter-CoMP users migrated to intra-CoMP users. This results in a decrease in the X2 traffic, which is mainly used for the coordination between the BBUs.

An explosion of traffic volume is the main driver behind launching various 5G services. The 5G network will utilize the IP Multimedia Subsystems (IMS) as a core network, same as in 4G networks. Thus, ensuring a high level of survivability and efficient failure management in the IMS is crucial before launching 5G services. We introduce a new methodology based on machine learning to predict the call failures occurring inside the IMS network using the traces for the Session Initiation Protocol (SIP) communication. Predicting that the call will fail enables the operator to prevent the failure by redirecting the call to another radio access technique by initiating the Circuit Switching fallback (CS-fallback) through a 380 SIP error response sent to the handset. The advantage of the model is not limited to call failure prediction, but also to know the root causes behind the failure; more specifically, the multi-factorial root is caused by using machine learning, which cannot be obtained using the traditional method (manual tracking of the traces). We built eight different machine learning models using four different classifiers (decision tree, naive Bayes, K-Nearest Neighbor (KNN), and Support Vector Machine (SVM)) and two different feature selection methods (Filter and Wrapper). Finally, we compare the different models and use the one with the highest prediction accuracy to obtain the root causes beyond the call failures. The results demonstrate that using SVM classifier with Wrapper feature selection method conducts the highest prediction accuracy, reaching 97.5%.

Recent structural analysis of Fe-S centers in replication proteins and insights into the structure and function of DNA polymerase δ (DNA Pol δ) subunits have shed light on the key role played by this polymerase at replication forks under stress. The sequencing of cancer genomes reveals multiple point mutations that compromise the activity of POLD1, the DNA Pol δ catalytic subunit, whereas the loci encoding the accessory subunits POLD2 and POLD3 are amplified in a very high proportion of human tumors. Consistently, DNA Pol δ is key for the survival of replication stress and is involved in multiple long-patch repair pathways. Synthetic lethality arises from compromising the function and availability of the noncatalytic subunits of DNA Pol δ under conditions of replication stress, opening the door to novel therapies.

Actin is the most abundant protein in eukaryotic cells and is key to many cellular functions. The filamentous form of actin (F-actin) can be studied with help of natural products that specifically recognize it, as for example fluorophore-labeled probes of the bicyclic peptide phalloidin, but no synthetic probes exist for the monomeric form of actin (G-actin). Herein, we have panned a phage display library consisting of more than 10 billion bicyclic peptides against G-actin and isolated binders with low nanomolar affinity and greater than 1000-fold selectivity over F-actin. Sequence analysis revealed a strong similarity to a region of thymosin-β4, a protein that weakly binds G-actin, and competition binding experiments confirmed a common binding region at the cleft between actin subdomains 1 and 3. Together with F-actin-specific peptides that we also isolated, we evaluated the G-actin peptides as probes in pull-down, imaging, and competition binding experiments. While the F-actin peptides were applied successfully for capturing actin in cell lysates and for imaging, the G-actin peptides did not bind in the cellular context, most likely due to competition with thymosin-β4 or related endogenous proteins for the same binding site.

We report both an intermolecular C–H amination of arenes to access N-methylanilines and an intramolecular variant for the synthesis of tetrahydroquinolines. A newly developed, highly electrophilic aminating reagent was key for the direct synthesis of unprotected N-methylanilines from simple arenes. High-pressure ice polymorphs are important for our understanding of hydrogen bonding and exist in the interior of the earth and icy moons. Nonetheless, spectroscopic information about them is scarce, where no information about their optical properties in the near-infrared (NIR) region is available at all. We here report NIR spectra of six ice polymorphs differing in terms of their density and O-atom topology, namely, ices II, IV, V, VI, IX, and XII, in comparison with the known spectra of ice Ih. By contrast to earlier work, we do not use mulling agents or transmission of thin films but use diffuse reflectance on powdered samples in liquid nitrogen. The first overtone of the OH-stretching mode is identified as the marker band most suitable to distinguish between these ices. There is a clear blue shift of this band that increases with increasing topological density in addition to a significant narrowing of the band.

The nature of the hydrogen substructure of a deuterated and deuterium chloride (DCI)-doped ice VI sample after cooling at 1.8 GPa has been a topic of recent interest—especially because the novel ice polymorph ice XIX was discovered in the course of such studies. We here investigate deuterated samples containing 5% H2O using Raman spectroscopy to probe for transitions associated with rearrangement of D-atoms in ice XIX. The protocol involving heating at subambient pressure (10 mbar) in this study follows closely the one used in our earlier neutron diffraction study. Heating of ice XIX induces a complex cascade of processes involving both ordering and disordering of D atoms. Our Raman spectra demonstrate that the transition sequence is ice XIX → ice VI‡ → ice XV, in accordance with our earlier neutron diffraction result. First signs for ice XIX decay are evident at 100 K, while ice XV build-up is seen only at 108 K and above. Between 100 and 108 K, a transiently disordered D-substructure appears, where at 108 K, ice VI‡ forms from ice XIX and simultaneously decays to produce ice XV—thereby establishing a dynamic equilibrium. Using isothermal, time-resolved Raman spectroscopy in real time, we here determine rate constants, Avrami exponents, and activation energies for both slow processes, ice XIX decay and ice XV build-up. The first transition in this sequence, ice XIX decay, is faster than the second transition, ice XV build-up, so that ice VI‡ accumulates. On the basis of the Johnson–Mehl–Avrami–Kolmogorov data obtained from the isothermal Raman experiment, we additionally report kinetic models for the development of fractions of ices XIX, XV, and VI‡ in non-isothermal heating experiments at different heating rates. These models consider the two coupled first-order transitions as separated processes, where the phase fractions are calculated for incrementally small temperature (or time) steps. These models compare favorably with our previous observations for slowly or rapidly heated ice XIX samples, such as in calorimetry or neutron diffraction experiments.

Water can form a vast number of topological frameworks owing to its hydrogen-bonding ability, with 19 different forms of ice experimentally confirmed at present. Here, the authors comment on open questions and possible future discoveries, covering negative to ultrahigh pressures.

Remotely sensed hyperspectral images provide data of the earth's surface components. The data provided is collected through airborne devices such as satellites with the capability to collect large amounts of data to be sent to ground stations for processing. The main disadvantage of this scenario is the limited bandwidth connection between the airborne devices and the ground station on Earth which affects the information sending and real time processing. A possible solution is to include an on-board data processor. Field-Programmable Gate Arrays (FPGAs) are excellent target platform that allows the design reconfigurability, powerful computing and high performance levels. One of the most commonly used techniques in hyperspectral data analysis is linear spectral unmixing. In the last decade, L√ sparsity constrained Nonnegative Matrix Factorization (NMF), a linear spectral unmixing algorithm, and its extensions have been heavily studied to unmix the hyperspectral images and recover their material spectra. L1/2 regularizer is proven to have much better results in terms of sparsity and accuracy than other regularizers yet, to the best of our knowledge, has not been implemented. In this paper, we present an FPGA design for the L1/2 sparsity constrained NMF (L1/2-NMF) algorithm. The proposed design is tested on both synthetic and real data sets and implemented on Altera Family FPGAs. Implementation results show that the proposed design successfully unmixes the data with maximum frequency of 52.6 MHz and a speedup factor of 3.9 for the synthetic data set and a frequency of 104.32 MHz and a speedup factor of 1.14 for the real data set. The implementation results are compared to the simulation results and ground truth signatures using Spectral Angular Distance (SAD) measure. Calculations show that the implementation results have comparable SAD values to the simulation results.

Transcriptionally silenced heterochromatin bearing methylation of histone H3 on lysine 9 (H3K9me) is critical for maintaining organismal viability and tissue integrity. Here we show that in addition to ensuring H3K9me, MET-2, the Caenorhabditis elegans homolog of the SETDB1 histone methyltransferase, has a noncatalytic function that contributes to gene repression. Subnuclear foci of MET-2 coincide with H3K9me deposition, yet these foci also form when MET-2 is catalytically deficient and H3K9me is compromised. Whereas met-2 deletion triggers a loss of silencing and increased histone acetylation, foci of catalytically deficient MET-2 maintain silencing of a subset of genes, blocking acetylation on H3K9 and H3K27. In normal development, this noncatalytic MET-2 activity helps to maintain fertility. Under heat stress MET-2 foci disperse, coinciding with increased acetylation and transcriptional derepression. Our study suggests that the noncatalytic, focus-forming function of this SETDB1-like protein and its intrinsically disordered cofactor LIN-65 is physiologically relevant.

Summary Here, we describe a fractionation protocol optimized to quantify changes in relative abundance of the chromatin-bound proteome (chromatome) by tandem mass tag multiplexing-based tandem mass spectrometry. It has been applied to yeast cells before and after exposure to DNA-damaging drugs to characterize changes in chromatin composition induced by the DNA damage response. We detail steps for stringent chromatin fractionation, sample preparation for mass spectrometry, and its evaluation. For complete details on the use and execution of this protocol, please refer to Challa et al. (2021) .

Upon replication stress, budding yeast checkpoint kinase Mec1ATR triggers the downregulation of transcription, thereby reducing the level of RNA polymerase (RNAP) on chromatin to facilitate replication fork progression. Here, we identify a hydroxyurea‐induced phosphorylation site on Mec1, Mec1‐S1991, that contributes to the eviction of RNAPII and RNAPIII during replication stress. The expression of the non‐phosphorylatable mec1‐S1991A mutant reduces replication fork progression genome‐wide and compromises survival on hydroxyurea. This defect can be suppressed by destabilizing chromatin‐bound RNAPII through a TAP fusion to its Rpb3 subunit, suggesting that lethality in mec1‐S1991A mutants arises from replication–transcription conflicts. Coincident with a failure to repress gene expression on hydroxyurea in mec1‐S1991A cells, highly transcribed genes such as GAL1 remain bound at nuclear pores. Consistently, we find that nuclear pore proteins and factors controlling RNAPII and RNAPIII are phosphorylated in a Mec1‐dependent manner on hydroxyurea. Moreover, we show that Mec1 kinase also contributes to reduced RNAPII occupancy on chromatin during an unperturbed S phase by promoting degradation of the Rpb1 subunit., Hydroxyurea directly triggers a checkpoint kinase Mec1/ATR function for limiting replication‐transcription conflicts in budding yeast.

The execution of developmental programs of gene expression requires an accurate partitioning of the genome into subnuclear compartments, with active euchromatin enriched centrally and silent heterochromatin at the nuclear periphery1. The existence of degenerative diseases linked to lamin A mutations suggests that perinuclear binding of chromatin contributes to cell-type integrity2,3. The methylation of lysine 9 of histone H3 (H3K9me) characterizes heterochromatin and mediates both transcriptional repression and chromatin anchoring at the inner nuclear membrane4. In Caenorhabditis elegans embryos, chromodomain protein CEC-4 bound to the inner nuclear membrane tethers heterochromatin through H3K9me3,5, whereas in differentiated tissues, a second heterochromatin-sequestering pathway is induced. Here we use an RNA interference screen in the cec-4 background and identify MRG-1 as a broadly expressed factor that is necessary for this second chromatin anchor in intestinal cells. However, MRG-1 is exclusively bound to euchromatin, suggesting that it acts indirectly. Heterochromatin detachment in double mrg-1; cec-4 mutants is rescued by depleting the histone acetyltransferase CBP-1/p300 or the transcription factor ATF-8, a member of the bZIP family (which is known to recruit CBP/p300). Overexpression of CBP-1 in cec-4 mutants is sufficient to delocalize heterochromatin in an ATF-8-dependent manner. CBP-1 and H3K27ac levels increase in heterochromatin upon mrg-1 knockdown, coincident with delocalization. This suggests that the spatial organization of chromatin in C. elegans is regulated both by the direct perinuclear attachment of silent chromatin, and by an active retention of CBP-1/p300 in euchromatin. The 2019 Gairdner Prize will be given to John F.X. Diffley and Bruce Stillman for their groundbreaking work on the mechanisms and control of the initiation of eukaryotic DNA replication. No two people have contributed more extensively, or over a longer period of time, to enlighten us on how our genomes replicate themselves once and only once per cell cycle.

Caenorhabditis elegans has two histone H3 Lys9 methyltransferases, MET-2 (SETDB1 homolog) and SET-25 (G9a/SUV39H1 related). In worms, we found simple repeat sequences primarily marked by H3K9me2, while transposable elements and silent tissue-specific genes bear H3K9me3. RNA sequencing (RNA-seq) in histone methyltransferase (HMT) mutants shows that MET-2-mediated H3K9me2 is necessary for satellite repeat repression, while SET-25 silences a subset of transposable elements and tissue-specific genes through H3K9me3. A genome-wide synthetic lethality screen showed that RNA processing, nuclear RNA degradation, the BRCA1/BARD1 complex, and factors mediating replication stress survival are necessary for germline viability in worms lacking MET-2 but not SET-25. Unlike set-25 mutants, met-2-null worms accumulated satellite repeat transcripts, which form RNA:DNA hybrids on repetitive sequences, additively with the loss of BRCA1 or BARD1. BRCA1/BARD1-mediated H2A ubiquitination and MET-2 deposited H3K9me2 on satellite repeats are partially interdependent, suggesting both that the loss of silencing generates BRCA-recruiting DNA damage and that BRCA1 recruitment by damage helps silence repeats. The artificial induction of MSAT1 transcripts can itself trigger damage-induced germline lethality in a wild-type background, arguing that the synthetic sterility upon BRCA1/BARD1 and H3K9me2 loss is directly linked to the DNA damage provoked by unscheduled satellite repeat transcription.

In fission yeast and plants, RNA-processing pathways contribute to heterochromatin silencing, complementing well-characterized pathways of transcriptional repression. However, it was unclear whether this additional level of regulation occurs in metazoans. In a genetic screen, we uncovered a pathway of silencing in Caenorhabditis elegans somatic cells, whereby the highly conserved, RNA-binding complex LSM2-8 contributes to the repression of heterochromatic reporters and endogenous genes bearing the Polycomb mark H3K27me3. Importantly, the LSM2-8 complex works cooperatively with a 5'-3' exoribonuclease, XRN-2, and disruption of the pathway leads to selective mRNA stabilization. LSM2-8 complex-mediated RNA degradation does not target nor depend on H3K9me2/me3, unlike previously described pathways of heterochromatic RNA degradation. Up-regulation of lsm-8-sensitive loci coincides with a localized drop in H3K27me3 levels in the lsm-8 mutant. Put into the context of epigenetic control of gene expression, it appears that targeted RNA degradation helps repress a subset of H3K27me3-marked genes, revealing an unappreciated layer of regulation for facultative heterochromatin in animals.

Forward error correction (FEC) is a key capability in modern satellite communications that provide the system designer with the needed flexibility to comply with the different applications' requirements. Reed-Solomon (RS) codes are well known for their ability to optimize between the system power, bandwidth, data rate, and the quality of service. This paper introduces an efficient decoding scheme for decoding the RS codes adhering to the Consultative Committee for Space Data Systems (CCSDS) standards based on Justesen's construction of concatenation. To maintain the standard output size, the proposed scheme first encodes every m - 1 bits using the single-parity-check (SPC) code, while the RS code encodes K SPC codewords into N symbols that are of the same size as CCSDS standard. Decoding on the inner SPC code is based on maximum-likelihood decoding Kaneko algorithm, while for the proposed coding scheme, the reduced test-pattern Chase algorithm is adapted for decoding the outer RS code. The simulation results show the coding gains of 1.4 and 7 dB compared with the algebraic decoding of RS codes over the AWGN and Rayleigh fading channels, respectively. Moreover, the adopted reduced test-pattern Chase algorithm for decoding the RS code achieves an overall complexity reduction of 40% compared with the conventional Chase decoding algorithm.

Recent advances in both the technologies used to measure chromatin movement and the biophysical analysis used to model them have yielded a fuller understanding of chromatin dynamics and the polymer structure that underlies it. Changes in nucleosome packing, checkpoint kinase activation, the cell cycle, chromosomal tethers, and external forces acting on nuclei in response to external and internal stimuli can alter the basal mobility of DNA in interphase nuclei of yeast or mammalian cells. Although chromatin movement is assumed to be necessary for many DNA-based processes, including gene activation by distal enhancer–promoter interaction or sequence-based homology searches during double-strand break repair, experimental evidence supporting an essential role in these activities is sparse. Nonetheless, high-resolution tracking of chromatin dynamics has led to instructive models of the higher-order folding and flexibility of the chromatin polymer. Key regulators of chromatin motion in physiological conditions or after damage induction are reviewed here.

DNA Polymerase δ plays an essential role in genome replication and in the preservation of genome integrity. In S. cerevisiae, Polδ consists of three subunits: Pol3 (the catalytic subunit), Pol31 and Pol32. We have constructed pol31 mutants by alanine substitution at conserved amino acids, and identified three alleles that do not confer any disadvantage on their own, but which suppress the cold-, HU- and MMS-hypersensitivity of yeast strains lacking Pol32. We have shown that Pol31 and Pol32 are both involved in translesion synthesis, error-free bypass synthesis, and in preservation of replication fork stability under conditions of HU arrest. We identified a solvent exposed loop in Pol31 defined by two alanine substitutions at T415 and W417. Whereas pol31-T4l5A compromises polymerase stability at stalled forks, pol31-W417A is able to suppress many, but not all, of the phenotypes arising from pol32Δ. ChIP analyses showed that the absence of Pol32 destabilizes Pole and Polα at stalled replication forks, but does not interfere with checkpoint kinase activation. We show that the Pol31-W417A-mediated suppression of replicationstress sensitivity in pol32Δ stems from enhanced interaction between Pol3 and Pol31, which stabilizes a functional Polδ.

High-pressure ice polymorphs are important for our understanding of hydrogen bonding and exist in the interior of the earth and icy moons. Nonetheless, spectroscopic information about them is scarce, where no information about their optical properties in the near-infrared (NIR) region is available at all. We here report NIR spectra of six ice polymorphs differing in terms of their density and O-atom topology, namely, ices II, IV, V, VI, IX, and XII, in comparison with the known spectra of ice Ih. By contrast to earlier work, we do not use mulling agents or transmission of thin films but use diffuse reflectance on powdered samples in liquid nitrogen. The first overtone of the OH-stretching mode is identified as the marker band most suitable to distinguish between these ices. There is a clear blue shift of this band that increases with increasing topological density in addition to a significant narrowing of the band.

The concept of Wireless Sensor Network (WSN) plays an essential role in the Internet of Things (IoT). It represents a reliable way of communication and information exchange between ubiquitous smart objects. Also, WSNs have been used tremendously in many applications in recent years. They are deployed to collect valuable information in different environments. Although the limited power and process resources of these networks, they remain a perfect solution in different fields. Energy efficiency is a crucial issue in WSN to minimize the power consumption of the network nodes leading to increasing the network lifetime. Clustering is regarded to be the key method used to prolong the lifespan of the network and to offer more effective functioning procedures. In this paper, a centralized energy-efficient clustering model using the Genetic Algorithm (GA) is proposed. The model aims to minimize the nodes’ energy dissipation. The simulation results show a substantial improvement in our proposed protocol compared to Low Energy Adaptive Clustering Hierarchy (LEACH) and many related works protocols in terms of stability duration and lifetime of the network

Mre11-Rad50-Xrs2 (MRX) is a highly conserved complex with key roles in various aspects of DNA repair. Here, we report a new function for MRX in limiting transcription in budding yeast. We show that MRX interacts physically and colocalizes on chromatin with the transcriptional co-regulator Mediator. MRX restricts transcription of coding and noncoding DNA by a mechanism that does not require the nuclease activity of Mre11. MRX is required to tether transcriptionally active loci to the nuclear pore complex (NPC), and it also promotes large-scale gene-NPC interactions. Moreover, MRX-mediated chromatin anchoring to the NPC contributes to chromosome folding and helps to control gene expression. Together, these findings indicate that MRX has a role in transcription and chromosome organization that is distinct from its known function in DNA repair.

SummaryInhibition of the TOR pathway (TORC2, or Ypk1/2), or the depolymerization of actin filaments results in catastrophic fragmentation of the yeast genome upon exposure to low doses of the radiomimetic drug Zeocin. We find that the accumulation of double-strand breaks (DSB) is not due to altered DSB repair, but by the uncoordinated activity of base excision repair (BER) at Zeocin-modified DNA bases. We inhibit DSB formation by eliminating glycosylases and/or the endonucleases Apn1/2 and Rad1, implicating these conserved BER enzymes, or events downstream of them, in the conversion of base damage into DSBs. Among DNA polymerases, the reduction of Pol δ, and to a lesser extent Pol ε and Trf4 (a Pol β-like polymerase), reduces DSB formation. Finally, the BER enzymes, Ogg1 and AP endonuclease, are shown to co-precipitate with actin from yeast extracts and as purified proteins, suggesting that actin may interfere directly with the repair of Zeocin-induced damage.
