Understanding ecosystem functioning has been a main focus of ecological studies due to its importance for the maintenance of ecosystem integrity and human livelihood. While identi‐ fying and measuring relevant ecosystem functions may be a seemingly straightforward task, isolating the biota responsible for the provision of a particular function is far more complicated. In this context, understanding how biota influence ecosystem functioning remains a very active area of research in ecology, known as Biodiversity-Ecosystem Function (BEF) [1]. Given the accelerating rates of biodiversity loss [2] and predicted increases in the intensity and duration of extreme climate events [3], understanding how species interact to provide ecosystem functions is crucial for anticipating change as well as for establishing appropriate biodiversity buffers in order to minimize the risk of functional loss and maintain ecosystem integrity.

Phenylketonuria (PKU) is a metabolic disorder in which a deficiency in the conversion of phenylalanine leads to severe intellectual disability. Early and continuous treatment with a protein-restricted diet has been very successful, although several behavioral deficits still remain. In this thesis, we examined two elements that might be associated with this suboptimal outcome; the microbiome and sleep. The microbiota as a community will adapt to the elevated phenylalanine concentrations and/or the current dietary treatment. This can lead to changes in metabolites of the microbiome that can communicate with the brain via the “gut-microbiome-brain” (GMB) axis. We showed that the microbiome of the PKU mouse has indeed adapted to the PKU context, in which both diversity and composition are altered, depending on the severity of protein restriction. A pilot for follow-up research showed that both repeated oral gavage and cohousing were sufficient to transplant the microbiome into another mouse. The effects of sleep loss in PKU could directly underlie the suboptimal outcome. Our results confirmed increased fragmentation and diurnality in untreated PKU mice, although this did not seem related to the increased microglia activation in the hippocampus. Moreover, PKU mice showed disruptions in circadian stability and rhythmicity, which suggests a weakened circadian “time-keeping” system that might be a causal factor of sleep disturbances found at a behavioral level. Finally, a study in European PKU patients confirmed an increased prevalence of sleep disorders and other disturbances in men. The findings in this thesis demonstrate that PKU challenges the microbial community and the circadian system. These insights could provide opportunities for new treatment strategies, focusing on all facets of the disorder.

Recent research on microbial communities suggests that symbiont-induced phenotypes are not caused by the symbiont alone but in interaction with the remainder host microbiome. Despite this, most current investigations limit themselves to binary host-symbiont interactions ignoring potential microbe-microbe and host-microbe interactions. The inclusion of microbe-microbe and host-microbe interactions into host-symbiont studies is needed, as they will not only help to understand symbiotic interactions better but will also to draw general predictions on the possible future of symbioses in our changing world. In this thesis, I investigate the tripartite interaction between the endosymbiont Wolbachia, its host, the parasitic wasp Asobara japonica, and the remainder microbiome. Wolbachia infection in these wasps causes asexual reproduction, which can occasionally fail, potentially due to microbe-microbe or host-microbe interactions. By investigating the complex interactions between host genotype, bacterial community composition and symbiont status in the field and experimentally, I show that the symbiont-induced reproductive phenotype is executed in close interaction with the host genotype and the remainder microbiome. This study, therefore, provides an important first step to deepening our understanding of this tripartite interaction.

This thesis aims to increase our understanding of how the tripartite interaction between plant-animal-microbiota responds to an environmental change, i.e., inundation frequency. Particularly, this thesis focuses on the interactions among three community components of the late-successional stage of a salt marsh ecosystem in Western Europe. These key players are the tall grass Elytrigia atherica (Sea couch), the burrowing litter-feeding amphipod Orchestia gammarellus, and microbes, i.e., the plant and amphipod associated microbiota and soil microbiota. The results showed that salt marsh elevation, as a proxy of inundation frequency, was an important driver of soil properties, affecting both macro- and microbiota. However, the impact of the environmental changes associated with elevation varied depending on the organism, affecting their bacterial communities. On the one hand, the bacterial composition from the digestive tract of O. gammarellus was not significantly affected by elevation, which may be related to the low impact of the local environment on host life history and tolerance traits. On the other hand, elevation had a strong effect on E. atherica traits, rhizosphere, and root endosphere bacterial community composition. Furthermore, the interaction of O. gammarellus with E. atherica affected the taxonomic and functional components of soil bacterial communities differently compared to each component separately. Altogether, this thesis highlights the importance of including macroorganisms in soil microbial studies and vice versa since their response to disturbances are intimately linked to each other.

The risk where food demand will transcend crop production, propels the application of microbial technologies, including the provision of microbial inoculants to boost crop productivity. This approach is considered more sustainable and benign as it bypasses societal and environmental concerns from chemical inputs. However, there is a growing concern that these inoculants may become invasive. Thus, this thesis aims to investigate whether soil inoculation by microbes could alter the structure, composition, and metabolic potential of native soil microbiome. By making use the ecological concept of microbial invasion, we (i) explore the pattern and mechanism of Gram-positive spore-forming bacterial invasion, imposed by Bacillus spp; (ii) foster the understanding on microbial community-level consequences of soil microbial inoculation; (iii) examine the role of protists’ selective predation on the success of bacterial releases in soils; (iv) propose mechanistic framework, through resource competition and protist predation, on how microbial inoculants shift soil resident community structure and functioning.

The fruit fly Drosophila suzukii infests intact, ripening soft fruits using the serrated ovipositor. Originally from Asia, this fly has successfully invaded several parts of America and Europe in the last decade, resulting in direct economic losses in the horticultural sector. Microbes are important in a pest’s life history. This thesis focused on investigating the kinds of microbial associations in D. suzukii in the Netherlands. Overall, this thesis provided us with the fundamental information of D. suzukii’s microbial ecology in the Netherlands.

Intertidal shellfish reefs are prominent ecosystem engineers with a large ecological function on multiple scales; they provide diverse habitats for a biodiverse mix of invertebrates, fish and birds and act as biological power stations on the intertidal flat that increase biodiversity, promote primary production and enrich the food web. This research focuses on testing the function of intertidal shellfish reefs on algae communities in the Wadden Sea, both on the benthic communities of macroalgae that establish on the reefs, and on the diatoms that form the biofilm in the shallow sediment covering the intertidal.The results are based on a mix of ecological field studies and bio-manipulation experiments; by creating small reefs of cockles, mussels and oysters and observing the effect of the different shellfish reefs on seaweed and biofilm composition and distribution. They indicate that intertidal shellfish reefs create areas of high production and biodiversity, not only improving their own physical habitat, but are also promoting self-reinforcing feedbacks. An important contribution of a template for future studies in molecular analysis of benthic diatoms using rbcL gene as the selected genetic marker is presented as well. The best way to manage intertidal shellfish reefs is to make sure they do not go away by protecting them. The presence of facilitation feedbacks means that for successful restoration of shellfish reefs, it is likely needed to recreate ecological interactions; which is more difficult and complicated than just constructing physical structures.

Understanding the contribution of ecological processes structuring microbial communities and predicting their dynamics are ongoing challenges in ecology. To address these challenges, this thesis focused on the interplay of selection, dispersal and ecological drift mediating soil bacterial community assembly during succession. The results revealed a higher temporal turnover of RNA-inferred communities in comparison with DNA-inferred communities, as RNA-inferred communities were more closely associated with selection driven by environmental variations than DNA-inferred communities. Greater attention was also given to members of the rare biosphere (i.e., a collection of low abundance taxa in a community) due to their high diversity and relevance for ecosystem functioning. The findings show that the rare biosphere of soil bacterial communities was composed of different types of rarity. In particular, selection driven by stringent environmental conditions explains the prevalence of permanently rare taxa, whereas selection driven by environmental variations explains the dynamics of conditional rare taxa. Furthermore, this thesis investigated the influence of dispersal through sea water inundation on soil bacterial communities from the early and late stages of succession and found that a stronger influence of sea water inundation on the rare biosphere of soil bacteria communities at the early successional stage rather than the late stage. Altogether, this thesis provides microbial ecologists with more insights on how bacterial communities are assembled during ecological succession, and how the bacterial rare biosphere is structured by a dynamic interplay of quantifiable ecological processes.

In a world dominated by invisible bacteria and other microorganisms, birds themselves are mobile ecosystems for microorganisms; every bird with its own microbiota. With a variety of functions, microbiota contribute to health and functioning of the bird in its environment. But should the microbiota be considered a trait of the individual bird or does the microbiota rather represent a reflection of the bird’s microbial environment? The answer to this question has fundamental merit to evolutionary ecology. Understanding the developmental process of microbiota and its symbiosis with the host, and understanding how the microbiota is maintained, insight can be gained into how symbiosis with microbiota affects health and disease and evolutionary success of failure. This thesis demonstrates that the effect of the microbial environment on the microbiota of larks in the Netherlands is substantial. Subsequent comparison with the microbiota of larks from the desert of Saudi Arabia and tropical grasslands of Kenia underscores the importance of the microbial environment to microbiota variation, also at a large geographical scale. By manipulating the microbial environment of zebra finches, not only the swift changes of bird microbiota upon a changing environment were apparent, also the antibody concentration in blood changed. The immune system can thus respond fast and flexibly to the microbial environment. The acquired experience can also be transferred to the next generation through maternal antibody deposition to the eggs. In conclusion, the microbial environment is of ecological relevance for a bird’s physiology and microbiota dynamics.

Our world is amazingly heterogeneous; from open landscapes to closed forests, from lowlands to highlands, and from arid plains to swamps. Different species adapt to these different conditions and perform best in that specific environment. But just being adapted to one condition is not enough as the world is also incredibly dynamic, both in space and time. Species may endure these changes, behaviourally adapt or perform some kind of ecosystem engineering. Also genetic adaptation is possible over several generation. In this thesis, I try to untangle which factors may influence adaptation. Understanding when adaptation is more likely to occur is important for conservation purposes or making better predictions. Adaptation is a complex process that is affected by its spatial and community context. By means of experiments with an arthropod model species we investigated this context for adaptation to a novel food source. The spatial context consisted of homo- or heterogeneous environments or differences in dispersal, while the community context included the presence of another species during adaptation or the influence of the present microbiome (micro-organisms assisting their hosts with for instance digestion and detoxification of food). Although I was able to explain more about the influence of dispersal, competition, and the microbiome, it is just a glimpse of what still needs to be discovered.

Lignocellulose biomass (LCB) represents a cheap source of carbon that can be transformed into valuable (energy) compounds. Nevertheless, its application at large scale is still limited to date. The aims of this thesis were (1) to generate a better understanding of the driving forces in the selection of specialized lignocellulolytic microbial consortia, (2) to develop a specialized consortium able to degrade recalcitrant LCB and (3) to obtain fundamental knowledge about cooperative interactions in the LCB degrader consortia. The results of the study revealed that the composition of the LCB determined the final structure of the consortia, whereas the inoculum source determined the initial composition of the consortia as well as the stability of the final consortia. Moreover, all consortia bred on wheat straw at standard salt levels contained a core set of bacteria, consisting of members of the Enterobacteriaceae, Xanthomonadaceae, Pseudomonadaceae and Sphingobacteriaceae. In contrast, consortia bred on wheat straw at raised salt levels consisted of Flavobacteriaceae, Cyclobacteriaceae, Pseudomonadaceae and Halomonadaceae. Only Pseudomonas sp. and Flavobacterium sp. were present in all selected consortia. Then, in an effort to understand the cooperative relationships in LCB degrader consortia, S. multivorum w15 and C. freundii so4 (the most synergistic strains) were selected for further study. The possible interactive mechanisms within this collaborative pair were related to different and complementary hydrolytic enzyme systems as well as metabolites present in the supernatants of each of the two strains. Possibly, strain w15 acted as a primary degrader (decomposing a primary energy source), producing compounds that strain so4 can consume (secondary degrader). Strain so4 could also be excreting secondary metabolites, contributing to stress response modulation.

Plantengroei bevorderende rhizobacteriën (PBR) is een groep bacteriën die de wortels van de plant koloniseren en de plantengroei kunnen bevorderen. Inzicht in de moleculaire mechanismen van hoe planten en PBR naast elkaar kunnen bestaan ​​en van elkaar kunnen profiteren, kan nieuwe strategieën bieden om de gezondheid en productiviteit van planten te verbeteren. Dit kan leiden to duurzame alternatieven voor klassieke bestrijdingsmiddelen. Bacillus mycoides is een bacterie die veel aanwezig is in gezonde aardappelwortels en een sterk groei bevorderend potentieel heeft voor planten. In dit onderzoek hebben we het moleculaire mechanisme van de B. mycoides-plant interacties onderzocht. Hiertoe werd een multidisciplinaire benadering toegepast en werden nieuwe moleculair genetische hulpmiddelen ontwikkeld. De vergelijkende genoom analyses onthulden dat er een vermeende endofytische clade is binnen de B. mycoides-soort. Fluorescente eiwitten werden gebruikt om een endofytische en een bodemstam te labelen. Hun wortelkolonisatiepatronen werden bestudeerd met behulp van een confocale laserscanningmicroscoop, waaruit bleek dat de endofytische stam een ​​beter vermogen tot wortelkolonisatie heeft dan de bodemstam. Uit de transcriptoomanalyse bleek dat de endofytische stam een ​​breder scala aan substraten in de rhizosfeer-nis kan gebruiken dan de bodemstam. Er werd ontdekt dat sideroforen geproduceerd door B. mycoides de groei van planten met een ijzertekort bevorderen en een belangrijke rol spelen bij de interactie tussen deze bacteriën en planten.

Vanwege het belang van plant-microbe interacties voor het functioneren van ecosystemen is het essentieel om de ‘drivers’ van de wortel-geassocieerde microbiële gemeenschappen te bepalen. Het is bekend dat zowel de eigenschappen van de bodem als die van de gastheerplant een belangrijke rol spelen in het bepalen van de compositie en functioneren van de wortelgeassocieerde microbiële gemeenschappen. De selectieve kracht van de plant op het wortelmicrobioom kan variëren per locatie, aangezien de bodemeigenschappen, die de assemblage van de microbiële gemeenschappen in de bodem bepalen, variëren per bodemtype. Echter, de geobserveerde verschillen kunnen ook ontstaan als gevolg van verschillen in microbiële biogeografische patronen. In dit proefschrift richt ik me op deze vraag of planten een sterkere invloed uitoefenen op de selectie van wortelgeassocieerde microbiomen dan de fysische en chemische eigenschappen van de bodem, en tracht hem te beantwoorden door analyse van herhaalde monsters van dezelfde plantensoort in een natuurlijke gradiënt van bodemtypes in de primaire successie van de kwelder van Schiermonnikoog. De bevindingen verhogen onze kennis van de variatie in structuur en functies van de rhizosfeergemeenschappen langs de bodemvorming en van het effect die plantselectie uitoefent op endofietgemeenschappen. In het bijzonder de talrijke functionele profielen behorende bij deze endofieten, onafhankelijk van het bodemeffect in de kwelder, duidde op een selectie van (collectieve) eigenschappen, maar niet op selectie langs fylogenetische lijnen. Zo’n eigenschap-gebaseerde selectie is in overeenstemming met de veronderstelde invloed van plant-microbe interacties op de vestiging van planten, en zodoende met het functioneren van ecosystemen en successiepatronen.

Het meest bijzondere kenmerk van levende ecosystemen is waarschijnlijk hun vermogen zich aan te passen aan hun omgeving, ook onder ogenschijnlijk onoverkomelijke obstakels. Dit verschijnsel noem ik “ecological resilience”. Dit proefschrift richt zich op de kloof tussen de theoretische en experimentele kennis over het herstelproces na verstoring van microbiële bodemgemeenschappen.

Thema’s omtrent “gemeenschapssamenstelling” en “ecologische successie in bodems” zijn traditionele concepten binnen de ecologie, doch minder gewaardeerd in bodemmicrobiologie. Dit proefschrift is gericht op integratie van deze thema’s in microbiële ecologie door gebruik te maken van een natuurlijk gevormde kwelder als studiesysteem (ofwel een bodem chronosequentie). Voor dit doel maak ik gebruik van een tweeledig perspectief: (i) middels het verkrijgen van een beter inzicht in hoe verschillende mechanismen en ecologische processen samenspelen tijdens het samenstellen van microbiële gemeenschappen en hoe de spatio-temporele dynamiek door ecologische successie langs de chronosequentie bevorderd wordt; hier worden de fylogenetische en functionele aspecten van de gemeenschappen besproken — ‘het ecosysteem ecologie perspectief’, en (ii) middels het verkennen van dit natuurlijke ecosysteem om algemene ecologische principes en mechanismen in microbiële ecologie te vinden die potentieel toepasbaar zijn op andere systemen — ‘het microbiële ecologie perspectief’. Het eerste perspectief zorgt voor een beter begrip van variatie in microbiële gemeenschappen en verbind deze met potentiële veranderingen in het functioneren van een ecosysteem. Deze data zijn van cruciaal belang voor het ontwikkelen van modellen voor beter toezicht van kwelders, vooral met betrekking tot het toezicht op en het mitigeren van klimaatverandering en (andere) antropogene invloeden. Het tweede perspectief heeft als doel bij te dragen aan de voortdurende integratie van microbiële ecologie binnen het bredere veld van (theoretische) ecologie. Ik heb concepten van gemeenschapsecologie ontwikkeld en toegepast binnen de microbiologie, in een poging om onze kennis van mechanismen, welke de samenstelling van microbiële gemeenschappen en de dynamiek van successies reguleren, te verbeteren.

Lichaamseigen micro-organismen beïnvloeden veel eigenschappen van de gastheer, maar hun invloed op fysiologische flexibiliteit wordt vaak over het hoofd gezien. Door eieren te gebruiken als een eenvoudig model voor de vogel, heb ik de link tussen microbiële gemeenschappen en antimicrobiële afweersystemen kunnen onderzoeken. Ik focus mij op de familie van de leeuwerik (Alaudidae), die voorkomt in grote delen van Eurazië en Afrika, maar overal overeenkomstige eigenschappen heeft. Met een zelf-ontwikkelde techniek om het eierschaal-bioom te karakteriseren, heb ik aangetoond dat dit micro-bioom en de antimicrobiële eiwitten in het ei dynamisch zijn. Zowel de bacteriedichtheid en -diversiteit, als de aanwezigheid van bepaalde antimicrobiële eiwitten nemen toe tijdens de broedperiode. Het micro-bioom van de eischaal lijkt bovendien een paar dagen na het leggen al meer op die van de veren van de moeder, dan die van de cloaca of het nest. Dit benadrukt het belang van horizontale transmissie voor micro-organismen. Omdat microbiële gemeenschappen worden beperkt door omgevingsfactoren, heb ik vervolgens micro-biomen van eischalen tussen klimatologisch verschillende omgevingen in Kenia onderzocht. Eischalen uit een koelere omgeving hadden een grotere bacteriedichtheid, terwijl het warmste gebied de meeste diversiteit vertoonde. Er was echter geen verschil in antimicrobiële eiwitten. Ik vond geen verschil tussen micro-biomen van Keniaanse en Nederlandse eischalen. Ondanks de lage variatie in afweereigenschappen, vond ik wel correlaties tussen bacteriesoorten en antimicrobiële eiwitten. Het onderzoeken van de functionele diversiteit van micro-biomen van eischalen zal inzicht geven in de rol die zij spelen in het reduceren van kostbare maternale investeringen in het afweersysteem van eieren.

Microbiële invasies zijn er in vele vormen. Ze kunnen de vorm hebben van een infectie die we oplopen, de probiotica die we eten of de natuurlijke groei van microben buiten hun habitat. De processen, patronen, en mechanismen die een invasie controleren waren tot voor kort onbekend. In dit proefschrift onderzoeken we deze aspecten door de meest recente wetenschappelijke inzichten te bundelen. Deze bundeling is het fundament en bron van onze verdere vragen en experimenten. Door een model-invasie-systeem te gebruiken waarin Escherichia coli, de invaderende bacterie, een grondmonster binnendringt ontdekten we dat het lot van de binnendringer voor een groot deel bepaald wordt door de biologische diversiteit van de microben in de grond. Bij een grote diversiteit is de invasie laag, en bij een lage diversiteit is de invasie groot. Verder vonden we dat een grote microbiële diversiteit een groter beroep doet op de natuurlijke bronnen in de grond dan een minder diverse gemeenschap microben. Dit laat weinig over voor een binnendringer waardoor de kans op een succesvolle invasie klein wordt. Maar zelfs wanneer een invasie niet succesvol is, heeft de poging wel een effect op de samenstelling van microben in de grond. Sommige populaties groeien terwijl anderen slinken. Deze observatie onderstreept de dynamische aard en complexiteit van microbiële invasies. Toepassing van het principe dat diversiteit en voeding het succes van een binnendringer bepalen, biedt een veelbelovend pad om de efficiëntie van praktische toepassingen te verbeteren. Toepassingen waarbij de microbiële invasies gecontroleerd en berekend moeten worden zoals biocontrol agents, biofertilizers en probiotische behandelingen.
