1. On the origins of the Omicron variant of the SARS-CoV-2 virus

Abstract

A possible explanation based on first principles for the appearance of the Omicron variant of the SARS-CoV-2 virus is proposed involving coinfection with HIV. The gist is that the resultant HIV-induced immunocompromise allows SARS-CoV-2 greater latitude to explore its own mutational space. This latitude is not withoutr estriction, and a specific biophysical constraint is explored. Specifically, a nearly two- to five-fold discrepancy in backbone hydrogen bonding is observed between sub-molecules in Protein Data Bank files of the spike glycoprotein yielding two conclusions: mutagenic residues in the receptor-binding subunit of the spike much more frequently do not participate in backbone hydrogen bonds; and a technique of viral escape is therefore to remove such bonds within physico-chemical and functional constraints. Earlier work, from which the previous discussion is entirely independent, explains these phenomena from general principles of free energy, namely, the metastability of the glycoprotein. The conclusions therefore likely hold more generally as principles in virology.

2. Coevolutionary patterns caused by prey selection

Abstract

Many theoretical models have been formulated to better understand the coevolutionary patterns that emerge from antagonistic interactions. These models usually assume that the attacks by the exploiters are random, so the effect of victim selection by exploiters on coevolutionary patterns remains unexplored. Here we analytically studied the payoff for predators and prey under coevolution assuming that every individual predator can attack only a small number of prey any given time, considering two scenarios: (i) predation occurs at random; (ii) predators select prey according to phenotype matching. We also develop an individual based model to verify the robustness of our analytical prediction. We show that both scenarios result in well known similar coevolutionary patterns if population sizes are sufficiently high: symmetrical coevolutionary branching and symmetrical coevolutionary cycling (Red Queen dynamics). However, for small population sizes, prey selection can cause unexpected coevolutionary patterns. One is the breaking of symmetry of the coevolutionary pattern, where the phenotypes evolve towards one of two evolutionarily stable patterns. As population size increases, the phenotypes oscillate between these two values in a novel form of Red Queen dynamics, the episodic reversal between the two stable patterns. Thus, prey selection causes prey phenotypes to evolve towards more extreme values, which reduces the fitness of both predators and prey, increasing the likelihood of extinction.

Abstract

Microbial invasions can compromise ecosystem services and spur dysbiosis and disease in hosts. Nevertheless, the mechanisms determining invasion outcomes often remain unclear. Here, we examine the role of iron-scavenging siderophores in driving invasions of Pseudomonas aeruginosa into resident communities of environmental pseudomonads. Siderophores can be 'public goods' by delivering iron to individuals possessing matching receptors; but they can also be 'public bads' by withholding iron from competitors lacking these receptors. Accordingly, siderophores should either promote or impede invasion, depending on their effects on invader and resident growth. Using supernatant feeding and invasion assays, we show that invasion success indeed increased when the invader could use its siderophores to inhibit (public bad) rather than stimulate (public good) resident growth. Conversely, invasion success decreased the more the invader was inhibited by the residents' siderophores. Our findings identify siderophores as a major driver of invasion dynamics in bacterial communities under iron-limited conditions.

Abstract

t is not so easy to assess the relative efficacy of the various restrictive measures that were adopted to curb the spread of SARS-CoV-19. An approach is presented here that attempts to infer changes in contact rates from publicly available data. Though the method is very crude (essentially a ‘hack’) it seems to allow us to link national Covid-19-lockdowns and other measures (relaxations) to temporary changes in transmission rates. Events that are supposed to have increased transmission do not always show up so clearly. However, whatever its limitations, I argue that this method represents an encouraging way backward (in time). More importantly, we can correlate these measures with a published ’stringency index’ of public health measures to curb Covid-19, to assess whether there is an effect on transmission. Despite the obvious shortcomings of both measures there is a clear negative correlation: the more stringent national measures are, the lower the estimated transmission rate.

Abstract

In some animal species, individuals regularly breed with relatives, including siblings and parents. Given the high fitness costs of inbreeding, evolutionary biologists have found it challenging to understand the persistence of these inbred societies in nature. One appealing but untested explanation is that early life care may create a benign environment that offsets inbreeding depression, allowing inbred societies to evolve. We test this possibility using 21 years of data from a wild cooperatively breeding mammal, the banded mongoose, a species where almost one in ten young result from close inbreeding. We show that care provided by parents and alloparents mitigates inbreeding depression for early survival. However, as adults, inbred individuals provide less care, reducing the amount of help available to the next generation. Our results suggest that inbred cooperative societies are rare in nature partly because the protective care that enables elevated levels of inbreeding can be reduced by inbreeding depression.

Abstract

Ecological theory predicts interactions between species to become more positive under abiotic stress, while competition should prevail in more benign environments. However, experimental tests of this stress gradient hypothesis in natural microbial communities are lacking. We test this hypothesis by measuring interactions between 10 different members of a bacterial community inhabiting potting compost in the presence or absence of toxic copper stress. We found that copper stress caused significant net changes in species interaction signs, shifting the net balance towards more positive interactions. This pattern was at least in part driven by copper‐sensitive isolates – that produced relatively small amounts of metal‐detoxifying siderophores – benefitting from the presence of other species that produce extracellular detoxifying agents. As well as providing support for the stress gradient hypothesis, our results highlight the importance of community‐wide public goods in shaping microbial community composition. Abstract

Personality traits, such as the propensity to cooperate, are often inherited from parents to offspring, but the pathway of inheritance is unclear. Traits could be inherited via genetic or parental effects, or culturally via social learning from role models. However, these pathways are difficult to disentangle in natural systems as parents are usually the source of all of these effects. Here, we exploit natural 'cross fostering' in wild banded mongooses to investigate the inheritance of cooperative behaviour. Our analysis of 800 adult helpers over 21 years showed low but significant genetic heritability of cooperative personalities in males but not females. Cross fostering revealed little evidence of cultural heritability: offspring reared by particularly cooperative helpers did not become more cooperative themselves. Our results demonstrate that cooperative personalities are not always highly heritable in wild, and that the basis of behavioural traits can vary within a species (here, by sex). Abstract

How social behaviours evolve remains one of the most debated questions in evolutionary biology. An important theoretical prediction is that when organisms interact locally due to limited dispersal or strong social ties, the population structure that emerges may favour cooperation over antagonism. We carry out an experimental test of this theory by directly manipulating population spatial structure in an insect laboratory model system and measuring the impact on the evolution of the extreme selfish behaviour of cannibalism. We show that, as predicted by the theory, Indian meal moth larvae that evolved in environments with more limited dispersal are selected for lower rates of cannibalism. This is important because it demonstrates that local interactions select against selfish behaviour. Therefore, the ubiquitous variation in population structure that we see in nature is a simple mechanism that can help to explain the variation in selfish and cooperative behaviours that we see in nature. Abstract

Despite the important roles of assortative mating for understanding evolutionary processes, our knowledge on the variation in assortative mating across populations and breeding periods has been overshadowed by the greater attention given to general patterns. Obtaining data on mating pairs are difficult for most species; therefore, researchers often group data from different populations or breeding periods, which can increase positive biases in detecting and estimating assortative mating. We used a meta‐analytic approach to investigate the biases caused by spatially or temporally pooling data and the assortative mating consistency across populations and breeding periods. We describe assortative mating patterns across and within animal taxa. We performed a systematic review to search studies reporting measures of size‐assortative mating (SAM). Grouping data from multiple populations and seasons incurred positive biases. Overall, assortative mating moderately exhibited low repeatability in space and time, but it was inconsistent for most taxa. After excluding pooled measures, the average estimate for assortative mating was moderate and positive. Thus, our findings demonstrate that pooling data can produce misleading results. We also highlight the importance of further investigation of hypotheses that explain spatial and temporal variation in assortative mating, after its detection. Abstract

Local adaptation to rare habitats is difficult due to gene flow, but can occur if the habitat has higher productivity. Differences in offspring phenotypes have attracted little attention in this context. We model a scenario where the rarer habitat improves offspring's later competitive ability – a carryover effect that operates on top of local adaptation to one or the other habitat type. Assuming localised dispersal, so the offspring tend to settle in similar habitat to the natal type, the superior competitive ability of offspring remaining in the rarer habitat hampers immigration from the majority habitat. This initiates a positive feedback between local adaptation and trait divergence, which can thereafter be reinforced by coevolution with dispersal traits that match ecotype to habitat type. Rarity strengthens selection on dispersal traits and promotes linkage disequilibrium between locally adapted traits and ecotype‐habitat matching dispersal. We propose that carryover effects may initiate isolation by ecology.

Abstract

Understanding the mechanisms of biodiversity maintenance is a fundamental issue in ecology. The possibility that species disperse within the landscape along differing paths presents a relatively unexplored mechanism by which diversity could emerge. By embedding a classical metapopulation model within a network framework, we explore how access to different dispersal networks can promote species coexistence. While it is clear that species with the same demography cannot coexist stably on shared dispersal networks, we find that coexistence is possible on unshared networks, as species can surprisingly form self‐organised clusters of occupied patches with the most connected patches at the core. Furthermore, a unimodal biodiversity response to an increase in species colonisation rates or average patch connectivity emerges in unshared networks. Increasing network size also increases species richness monotonically, producing characteristic species–area curves. Abstract

The origin of eusociality in the Hymenoptera is a question of major interest. Theory has tended to focus on genetic relatedness, but ecology can be just as important a determinant of whether eusociality evolves. Using the model of Fu et al. (2015), we show how ecological assumptions critically affect the conclusions drawn. Fu et al. inferred that eusociality rarely evolves because it faces a fundamental 'risk‐return tradeoff'. The intuitive logic was that worker production represents an opportunity cost because it delays realising a reproductive payoff. However, making empirically justified assumptions that (1) workers take over egg‐laying following queen death and (2) productivity increases gradually with each additional worker, we find that the risk‐return tradeoff disappears. We then survey Hymenoptera with more specialised morphological castes, and show how the interaction between two common features of eusociality – saturating birth rates and group size‐dependent helping decisions – can determine whether eusociality outperforms other strategies. Abstract

Coexistence in ecological communities is governed largely by the nature and intensity of species interactions. Countless studies have proposed methods to infer these interactions from empirical data, yet models parameterised using such data often fail to recover observed coexistence patterns. Here, we propose a method to reconcile empirical parameterisations of community dynamics with species‐abundance data, ensuring that the predicted equilibrium is consistent with the observed abundance distribution. To illustrate the approach, we explore two case studies: an experimental freshwater algal community and a long‐term time series of displacement in an intertidal community. We demonstrate how our method helps recover observed coexistence patterns, capture the core dynamics of the system, and, in the latter case, predict the impacts of experimental extinctions. Collectively, these results demonstrate an intuitive approach for reconciling observed and empirical data, improving our ability to explore the links between species interactions and coexistence in natural systems. Abstract

Understanding fluctuating selection is important for our understanding of patterns of spatial and temporal diversity in nature. Host-parasite theory has classically assumed fluctuations either occur between highly specific genotypes (matching allele: MA) or from specialism to generalism (gene-for-gene: GFG). However, while MA can only generate one mode of fluctuating selection, we show that GFG can in fact produce both rapid 'within-range' fluctuations (among genotypes with identical levels of investment but which specialise on different subsets of the population) and slower cycling 'between ranges' (different levels of investment), emphasising that MA is a subset of GFG. Our findings closely match empirical observations, although sampling rates need to be high to detect these novel dynamics empirically. Within-range cycling is an overlooked process by which fluctuating selection can occur in nature, suggesting that fluctuating selection may be a more common and important process than previously thought in generating and maintaining diversity. Abstract

Across arthropod societies, sib-rearing ( e.g. nursing or nest defence) may be provided by females, by males or by both sexes. According to Hamilton's 'haplodiploidy hypothesis', this diversity reflects the relatedness consequences of diploid vs. haplodiploid inheritance. However, an alternative 'preadaptation hypothesis' instead emphasises an interplay of ecology and the co-option of ancestral, sexually dimorphic traits for sib-rearing. The preadaptation hypothesis has recently received empirical support, but remains to be formalised. Here, we mathematically model the coevolution of sex-specific helping and sex allocation, contrasting these hypotheses. We find that ploidy per se has little effect. Rather, the ecology of sex shapes patterns of helping: sex-specific preadaptation strongly influences who helps; a freely adjustable sex ratio magnifies sex biases and promotes helping; and sib-mating, promiscuity, and reproductive autonomy also modulate the sex and abundance of helpers. Genome elimination - whereby an individual discards chromosomes inherited from one parent, and transmits only those inherited from the other parent - is found across thousands of animal species. It is more common in association with inbreeding, under male heterogamety, in males, and in the form of paternal genome elimination. However, the reasons for this broad pattern remain unclear. We develop a mathematical model to determine how degree of inbreeding, sex determination, genomic location, pattern of gene expression and parental origin of the eliminated genome interact to determine the fate of genome-elimination alleles. We find that: inbreeding promotes paternal genome elimination in the heterogametic sex; this may incur population extinction under female heterogamety, owing to eradication of males; and extinction is averted under male heterogamety, owing to countervailing sex-ratio selection. Thus, we explain the observed pattern of genome elimination. Our results highlight the interaction between mating system, sex-ratio selection and intragenomic conflict. [ABSTRACT FROM AUTHOR]

Bacteria typically rely on secreted metabolites, potentially shareable at the community level, to scavenge resources from the environment. The evolution of diffusible, shareable metabolites is, however, difficult to explain because molecules can get lost, or be exploited by cheating mutants. A key question is whether natural selection can act on molecule structure to control loss and shareability. We tested this possibility by collating information on diffusivity properties of 189 secreted iron-scavenging siderophores and the natural habitats occupied by the siderophore-producing species. In line with evolutionary theory, we found that highly diffusible siderophores have preferentially evolved in species living in structured habitats, such as soil and hosts, because structuring can keep producers and their shareable goods together. Poorly diffusible siderophores, meanwhile, have preferentially evolved in species living in unstructured habitats, such as seawater, indicating that these metabolites are less shareable and more likely provide direct benefits to the producers. Abstract

Information plays an important role not only in evolution-genetics can be seen as a mechanism to transfer information from one generation to the next-but also in ecology: virtually all organisms use information about their environment to adjust their behavior and life histories. Indeed, being adapted to something can be defined as having the right information to solve the life-history problems that this creates. It then becomes irrelevant precisely where this information came from (genetics, experience, culture, etc.) but rather becomes an issue of how to assess the fitness value of this information. Here I will explore in some detail the conceptual consequences of the information-based view of evolution. In particular, I will focus on how individuals are actually associations of smaller units that depend on each other's genetic information and on information from multiple external sources. An important and fundamental problem arises when these different sources of information do not suggest the same adaptations.
